Abstract

The SARS-CoV-2 Omicron BA.1 variant emerged in 20211 and has multiple mutations in its spike protein2. Here we show that the spike protein of Omicron has a higher affinity for ACE2 compared with Delta, and a marked change in its antigenicity increases Omicron’s evasion of therapeutic monoclonal and vaccine-elicited polyclonal neutralizing antibodies after two doses. mRNA vaccination as a third vaccine dose rescues and broadens neutralization. Importantly, the antiviral drugs remdesivir and molnupiravir retain efficacy against Omicron BA.1. Replication was similar for Omicron and Delta virus isolates in human nasal epithelial cultures. However, in lung cells and gut cells, Omicron demonstrated lower replication. Omicron spike protein was less efficiently cleaved compared with Delta. The differences in replication were mapped to the entry efficiency of the virus on the basis of spike-pseudotyped virus assays. The defect in entry of Omicron pseudotyped virus to specific cell types effectively correlated with higher cellular RNA expression of TMPRSS2, and deletion of TMPRSS2 affected Delta entry to a greater extent than Omicron. Furthermore, drug inhibitors targeting specific entry pathways3 demonstrated that the Omicron spike inefficiently uses the cellular protease TMPRSS2, which promotes cell entry through plasma membrane fusion, with greater dependency on cell entry through the endocytic pathway. Consistent with suboptimal S1/S2 cleavage and inability to use TMPRSS2, syncytium formation by the Omicron spike was substantially impaired compared with the Delta spike. The less efficient spike cleavage of Omicron at S1/S2 is associated with a shift in cellular tropism away from TMPRSS2-expressing cells, with implications for altered pathogenesis.

Abstract

During 2006 and spring 2007, integration and commissioning of trigger and data acquisition (TDAQ) equipment in the ATLAS experimental area has progressed. Much of the work has focused on a final prototype setup consisting of around eighty computers representing a subset of the full TDAQ system. There have been a series of technical runs using this setup. Various tests have been run including those where around 6 k Level-1 preselected simulated proton-proton events have been processed in a loop mode through the trigger and dataflow chains. The system included the readout buffers containing the events, event building, second level and third level trigger processors. Aspects critical for the final system, such as event processing times, have been studied using different trigger algorithms as well as the different dataflow components. Abstract

ATLAS is one of the four experiments under construction along the Large Hadron Collider (LHC) ring at CERN. The LHC will produce interactions at a center-of-mass energy equal to [square root of s] = 14 TeV with a frequency of 40 MHz. The detector consists of more than 140 million electronic channels. The challenging experimental environment and the extreme detector complexity impose the necessity of a common, scalable, distributed monitoring framework, which can be tuned for optimal use by different ATLAS sub-detectors at the various levels of the ATLAS data flow. This paper presents the architecture of this monitoring software framework and describes its current implementation, which has already been used at the ATLAS beam test activity in 2004. Preliminary performance results, obtained on a computer cluster consisting of 700 nodes, will also be presented, showing that the performance of the current implementation is within the range of the final ATLAS requirements. Abstract

To better understand the structure and function of complex systems, researchers often represent direct interactions between components in complex systems with networks, assuming that indirect influence between distant components can be modelled by paths. Such network models assume that actual paths are memoryless. That is, the way a path continues as it passes through a node does not depend on where it came from. Recent studies of data on actual paths in complex systems question this assumption and instead indicate that memory in paths does have considerable impact on central methods in network science. A growing research community working with so-called higher-order network models addresses this issue, seeking to take advantage of information that conventional network representations disregard. Here we summarise the progress in this area and outline remaining challenges calling for more research., Comment: 8 pages, 4 figures

Abstract

The ATLAS experiment is one of the two general-purpose experiments due to start operation soon at the Large Hadron Collider (LHC). The LHC will collide protons at a centre of mass energy of 14 TeV, with a bunch-crossing rate of 40 MHz. The ATLAS three-level trigger will reduce this input rate to match the foreseen offline storage capability of 100-200 Hz. This paper gives an overview of the ATLAS High Level Trigger focusing on the system design and its innovative features. We then present the ATLAS trigger strategy for the initial phase of LHC exploitation. Finally, we report on the valuable experience acquired through in-situ commissioning of the system where simulated events were used to exercise the trigger chain. In particular we show critical quantities such as event processing times, measured in a large-scale HLT farm using a complex trigger menu.

Abstract

The Trigger and Data Acquisition system (TDAQ) of the ATLAS experiment at the CERN Large Hadron Collider is based on a multi-level selection process and a hierarchical acquisition tree. The system, consisting of a combination of custom electronics and commercial products from the computing and telecommunication industry, is required to provide an online selection power of 105 and a total throughput in the range of Terabit/sec. This paper introduces the basic system requirements and concepts, describes the architecture of the system, discusses the basic measurements supporting the validity of the design and reports on the actual status of construction and installation.

Abstract

The pre-series test bed is used to validate the technology and implementation choices by comparing the final ATLAS readout requirements, to the results of performance, functionality and stability studies. We show that all the components which are not running reconstruction algorithms match the final ATLAS requirements. For the others, we calculate the amount of time per event that could be allocated to run these not-yet-finalized algorithms. We also report on the experience gained during these studies while interfacing with a sub-detector for the first time at the experimental area.

Abstract

ATLAS is one of the four experiments under construction along the Large Hadron Collider (LHC) ring at CERN. The LHC will produce interactions at a center of mass energy equal to $sqrt{s}$=14 TeV at 40 MHz rate. The detector consists of more than 140 million electronic channels. The challenging experimental environment and the extreme detector complexity impose the necessity of a common scalable distributed monitoring framework, which can be tuned for the optimal use by different ATLAS sub-detectors at the various levels of the ATLAS data flow. This note presents the architecture of this monitoring software framework and describes its current implementation, which has already been used at the ATLAS beam test activity in 2004. Preliminary performance results, obtained on a computer cluster consisting of 700 nodes, will also be presented, showing that the performance of the current implementation is in the range of the final ATLAS requirements.

Abstract

International audience; The ATLAS detector at CERN's LHC will be exposed to proton-proton collisions from beams crossing at 40 MHz. At the design luminosity there are roughly 23 collisions per bunch crossing. ATLAS has designed a three-level trigger system to select potentially interesting events. The first-level trigger, implemented in custom-built electronics, reduces the incoming rate to less than 100 kHz with a total latency of less than 2.5$\mu$s. The next two trigger levels run in software on commercial PC farms. They reduce the output rate to 100-200 Hz. In preparation for collision data-taking which is scheduled to commence in May 2008, several cosmic-ray commissioning runs have been performed. Among the first sub-detectors available for commissioning runs are parts of the barrel muon detector including the RPC detectors that are used in the first-level trigger. Data have been taken with a full slice of the muon trigger and readout chain, from the detectors in one sector of the RPC system, to the second-level trigger algorithms and the data-acquisition system. The system is being prepared to include the inner-tracking detector in the readout and second-level trigger. We will present the status and results of these cosmic-ray based commissioning activities. This work will prove to be invaluable not only during the commissioning phase but also for cosmic-ray data-taking during the normal running for detector performance studies.

Abstract

The ATLAS Data Acquisition (DAQ) and High Level Trigger (HLT) software system will be comprised initially of 2000 PC nodes which take part in the control, event readout, second level trigger and event filter operations. This high number of PCs will only be purchased before data taking in 2007. The large CERN IT LXBATCH facility provided the opportunity to run in July 2005 online functionality tests over a period of 5 weeks on a stepwise increasing farm size from 100 up to 700 PC dual nodes. The interplay between the control and monitoring software with the event readout, event building and the trigger software has been exercised the first time as an integrated system on this large scale. New was also to run algorithms in the online environment for the trigger selection and in the event filter processing tasks on a larger scale. A mechanism has been developed to package the offline software together with the DAQ/HLT software and to distribute it via peer-to-peer software efficiently to this large pc cluster. The findings obtained during the tests lead to many immediate improvements in the software. Trend analysis allowed identifying critical areas. Running an online system on a cluster of 700 nodes successfully was found to be especially sensitive to the reliability of the farm as well as the DAQ/HLT system itself and the future development will concentrate on fault tolerance and stability.

Abstract

Chronic pain and fatigue in musculoskeletal disease contribute significantly to disability, and recent studies suggest an association with reduced motivation and excessive fear avoidance. In this behavioural neuroimaging study, we aimed to identify the specific behavioral and neural changes associated with musculoskeletal pain and fatigue during reward and loss decision-making. Twenty-nine participants with chronic inflammatory arthritis and 28 healthy controls performed an instrumental learning task (4-armed bandit) during 3T brain fMRI. Computational analyses with reinforcement learning models were used to quantify the hidden variables involved in reward and loss decision-making, compare them across groups and finally relate them to brain activity. We found that participants with chronic pain had higher sensitivity to punishments and increased activity associated with the punishment prediction error in the right posterior insular cortex, putamen, pallidum, and dorsolateral prefrontal cortex. Functional network connectivity analysis showed that insula centrality correlated with subjective reports of fatigue and pain during the task. The findings of this exploratory study suggest that pain and fatigue in chronic pain relate to objective behavioural changes in loss-decision making, which can be mapped to a specific pattern of activity in brain circuits of motivation and decision-making. The proposed parametric signature, characterized most notably by increased punishment sensitivity, is distinct from patterns previously reported in psychiatric conditions and it aligns with predictions of the fear avoidance model of pain., (© The Author(s) 2024. Abstract

We introduce time-ordered multibody interactions to describe complex systems manifesting temporal as well as multibody dependencies. First, we show how the dynamics of multivariate Markov chains can be decomposed in ensembles of time-ordered multibody interactions. Then, we present an algorithm to extract those interactions from data capturing the system-level dynamics of node states and a measure to characterize the complexity of interaction ensembles. Finally, we experimentally validate the robustness of our algorithm against statistical errors and its efficiency at inferring parsimonious interaction ensembles.

37. Locating community smells in software development processes using higher-order network centralities.

Abstract

Community smells are negative patterns in software development teams' interactions that impede their ability to successfully create software. Examples are team members working in isolation, lack of communication and collaboration across departments or sub-teams, or areas of the codebase where only a few team members can work on. Current approaches aim to detect community smells by analysing static network representations of software teams' interaction structures. In doing so, they are insufficient to locate community smells within development processes . Extending beyond the capabilities of traditional social network analysis, we show that higher-order network models provide a robust means of revealing such hidden patterns and complex relationships. To this end, we develop a set of centrality measures based on the MOGen higher-order network model and show their effectiveness in predicting influential nodes using five empirical datasets. We then employ these measures for a comprehensive analysis of a product team at the German IT security company genua GmbH , showcasing our method's success in identifying and locating community smells. Specifically, we uncover critical community smells in two areas of the team's development process. Semi-structured interviews with five team members validate our findings: while the team was aware of one community smell and employed measures to address it, it was not aware of the second. This highlights the potential of our approach as a robust tool for identifying and addressing community smells in software development teams. 38. Bayesian inference of transition matrices from incomplete graph data with a topological prior.

Abstract

Many network analysis and graph learning techniques are based on discrete- or continuous-time models of random walks. To apply these methods, it is necessary to infer transition matrices that formalize the underlying stochastic process in an observed graph. For weighted graphs, where weighted edges capture observations of repeated interactions between nodes, it is common to estimate the entries of such transition matrices based on the (relative) weights of edges. However in real-world settings we are often confronted with incomplete data, which turns the construction of the transition matrix based on a weighted graph into an inference problem . Moreover, we often have access to additional information, which capture topological constraints of the system, i.e. which edges in a weighted graph are (theoretically) possible and which are not. Examples include transportation networks, where we may have access to a small sample of passenger trajectories as well as the physical topology of connections, or a limited set of observed social interactions with additional information on the underlying social structure. Combining these two different sources of information to reliably infer transition matrices from incomplete data on repeated interactions is an important open challenge, with severe implications for the reliability of downstream network analysis tasks. Addressing this issue, we show that including knowledge on such topological constraints can considerably improve the inference of transition matrices, especially in situations where we only have a small number of observed interactions. To this end, we derive an analytically tractable Bayesian method that uses repeated interactions and a topological prior to perform data-efficient inference of transition matrices. We compare our approach against commonly used frequentist and Bayesian approaches both in synthetic data and in five real-world datasets, and we find that our method recovers the transition probabilities with higher accuracy. Furthermore, we demonstrate that the method is robust even in cases when the knowledge of the topological constraint is partial. 39. Predicting variable-length paths in networked systems using multi-order generative models.

Abstract

Apart from nodes and links, for many networked systems, we have access to data on paths, i.e., collections of temporally ordered variable-length node sequences that are constrained by the system's topology. Understanding the patterns in such data is key to advancing our understanding of the structure and dynamics of complex systems. Moreover, the ability to accurately model and predict paths is important for engineered systems, e.g., to optimise supply chains or provide smart mobility services. Here, we introduce MOGen, a generative modelling framework that enables both next-element and out-of-sample prediction in paths with high accuracy and consistency. It features a model selection approach that automatically determines the optimal model directly from data, effectively making MOGen parameter-free. Using empirical data, we show that our method outperforms state-of-the-art sequence modelling techniques. 40. Role of hyperpolarization-activated cyclic nucleotide-gated ion channels in neuropathic pain: a proof-of-concept study of ivabradine in patients with chronic peripheral neuropathic pain.

Abstract

Introduction: Hyperpolarization-activated cyclic nucleotide-gated (HCN) ion channels mediate repetitive action potential firing in the heart and nervous system. The HCN2 isoform is expressed in nociceptors, and preclinical studies suggest a critical role in neuropathic pain. Ivabradine is a nonselective HCN blocker currently available for prescription for cardiac indications. Mouse data suggest that ivabradine in high concentrations is equianalgesic with gabapentin. We sought to translate these findings to patients with chronic peripheral neuropathic pain., Objectives: We sought to translate these findings to patients with chronic peripheral neuropathic pain., Methods: We adopted an open-label design, administering increasing doses of ivabradine to target a heart rate of 50 to 60 BPM, up to a maximum of 7.5 mg twice daily. All participants scored their pain on an 11-point numerical rating scale (NRS)., Results: Seven (7) participants received the drug and completed the study. There was no significant treatment effect on the primary endpoint, the difference between the mean score at baseline and at maximum dosing (mean reduction = 0.878, 95% CI = -2.07 to 0.31, P = 0.1). Exploratory analysis using linear mixed models, however, revealed a highly significant correlation between ivabradine dose and pain scores (χ 2 (1) = 74.6, P < 0.001), with a reduction of 0.12 ± 0.01 (SEM) NRS points per milligram. The 2 participants with painful diabetic neuropathy responded particularly well., Conclusion: This suggests that ivabradine may be efficacious at higher doses, particularly in patients with diabetic neuropathic pain. Importantly, participants reported no adverse effects. These data suggest that ivabradine, a peripherally restricted drug (devoid of central nervous system side effects), is well tolerated in patients with chronic neuropathic pain. 41. Developing a patient-centred tool for pain measurement and evaluation in autosomal dominant polycystic kidney disease.

Abstract

Background: Pain affects 60% of the autosomal dominant polycystic kidney disease (ADPKD) population. Despite being an early and debilitating symptom, it is poorly characterized and management is suboptimal. This study aimed to develop an ADPKD-specific pain assessment tool (APAT) to facilitate pain research., Methods: Following a systematic review of PATs used in ADPKD studies and against international recommendations for pain trials, our multi-disciplinary team of clinical experts and patients constructed an ADPKD-pain conceptual framework of key pain evaluation themes. We compiled a new APAT covering domains prioritized within our framework using components of questionnaires validated in other chronic pain disorders. The APAT was administered longitudinally within a randomized high-water intake trial (NCT02933268) to ascertain feasibility and provide pilot data on ADPKD pain., Results: Thirty-nine ADPKD participants with chronic kidney disease Stages 1-4 provided 129 APAT responses. Each participant completed a median of 3 (range 1-10) assessments. Respondents' mean ± standard deviation age was 47 ± 13 years; 59% (23) were female; and 69% (27) had enlarged kidneys with median time from diagnosis 14.2 (interquartile range 7.0-25.9) years. Pain (52%) and associated analgesic use (29%) were common. Pain severity was associated with increasing age [odds ratio (OR) = 1.07, P = 0.009], female gender (OR = 4.34, P = 0.018), estimated glomerular filtration rate <60 mL/min/1.73 m 2 (OR = 5.45, P = 0.021) and hypertension (OR = 12.11, P = 0.007), but not with kidney size (P = 0.23). The APAT achieved good internal consistency (Cronbach's alpha coefficient = 0.91) and test-retest reliability (domain intra-class correlation coefficients ranging from 0.62 to 0.90)., Conclusions: The APAT demonstrated good acceptability and reliability, and following further validation in a larger cohort could represent an invaluable tool for future ADPKD pain studies., (© The Author(s) 2021. 42. Analysing Time-Stamped Co-Editing Networks in Software Development Teams using git2net.

Abstract

Data from software repositories have become an important foundation for the empirical study of software engineering processes. A recurring theme in the repository mining literature is the inference of developer networks capturing e.g. collaboration, coordination, or communication from the commit history of projects. Many works in this area studied networks of co-authorship of software artefacts, neglecting detailed information on code changes and code ownership available in software repositories. To address this issue, we introduce git2net, a scalable python software that facilitates the extraction of fine-grained co-editing networks in large git repositories. It uses text mining techniques to analyse the detailed history of textual modifications within files. We apply our tool in two case studies using GitHub repositories of multiple Open Source as well as a proprietary software project. Specifically, we use data on more than 1.2 million commits and more than 25,000 developers to test a hypothesis on the relation between developer productivity and co-editing patterns in software teams. Abstract

In complex regional pain syndrome (CRPS), tactile sensory deficits have motivated the therapeutic use of sensory discrimination training. However, the hierarchical organisation of the brain is such that low-level sensory processing can be dynamically influenced by higher-level knowledge, eg, knowledge learnt from statistical regularities in the environment. It is unknown whether the learning of such statistical regularities is impaired in CRPS. Here, we used a hierarchical Bayesian model of predictive coding to investigate statistical learning of tactile-spatial predictions in CRPS. Using a sensory change-detection task, we manipulated bottom-up (spatial displacement of a tactile stimulus) and top-down (probabilistic structure of occurrence) factors to estimate hierarchies of prediction and prediction error signals, as well as their respective precisions or reliability. Behavioural responses to spatial changes were influenced by both the magnitude of spatial displacement (bottom-up) and learnt probabilities of change (top-down). The Bayesian model revealed that patients' predictions (of spatial displacements) was found to be less precise, deviating further from the ideal (statistical optimality) compared with healthy controls. This imprecision was less context dependent, ie, more enduring across changes in the probabilistic context and less finely tuned to statistics of the environment. This caused greater precision on prediction errors, resulting in predictions that were driven more by momentary spatial changes and less by the history of spatial changes. These results suggest inefficiencies in higher-order statistical learning in CRPS. This may have implications for therapies based on sensory retraining whose effects may be more short-lived if success depends on higher-order learning.

Abstract

Preclinical studies suggest that type 2 hyperpolarization-activated cyclic nucleotide gated ion channels (HCN2) are necessary for neuropathic pain. This trial assessed the influence of ivabradine, a nonselective HCN channel blocker, on capsaicin-induced hyperalgesia and pain in healthy human subjects. An enriched population comprising subjects who developed >20 cm of punctate hyperalgesia from topical capsaicin (0.5% cream applied onto 9 cm area) was identified. These subjects then received ivabradine (15 mg) or placebo 1 hour before capsaicin application in randomly allocated order in a crossover study. The forearm site for capsaicin alternated with each application of the cream. The interval of time from screening to the first and to the second treatment visits was at least 3 and 5 weeks, respectively, to minimize carryover effects. Fifty-five participants were screened, of which 25 completed at least 1 treatment visit. Intention-to-treat hierarchical analysis revealed no significant effects of the drug on primary trial outcome, defined as a difference in effects of placebo and ivabradine on the area of punctate hyperalgesia (ivabradine - placebo: mean = 3.22 cm, 95% confidence interval: = -4.04 to 10.48, P = 0.37). However, ivabradine caused a slowing of heart rate (difference of 10.10 beats per minute [95% confidence interval -6.48 to -13.73; P-value <0.0001]). We conclude that ivabradine lacks analgesic effects in the capsaicin pain model at a dose that caused appreciable slowing of heart rate and, hence, is unlikely to prove a useful analgesic in humans. More selective drugs are required to establish a role of HCN2 for pain in humans.

46. Quantifying the effect of editor-author relations on manuscript handling times.

Abstract

In this article we study to what extent the academic peer review process is influenced by social relations between the authors of a manuscript and the editor handling the manuscript. Taking the open access journal PlosOne as a case study, our analysis is based on a data set of more than 100,000 articles published between 2007 and 2015. Using available data on handling editor, submission and acceptance time of manuscripts, we study the question whether co-authorship relations between authors and the handling editor affect the manuscript handling time , i.e. the time taken between the submission and acceptance of a manuscript. Our analysis reveals (1) that editors handle papers co-authored by previous collaborators significantly more often than expected at random, and (2) that such prior co-author relations are significantly related to faster manuscript handling. Addressing the question whether these shorter manuscript handling times can be explained by the quality of publications, we study the number of citations and downloads which accepted papers eventually accumulate. Moreover, we consider the influence of additional (social) factors, such as the editor's experience, the topical similarity between authors and editors, as well as reciprocal citation relations between authors and editors. Our findings show that, even when correcting for other factors like time, experience, and performance, prior co-authorship relations have a large and significant influence on manuscript handling times, speeding up the editorial decision on average by 19 days.

47. Causality-driven slow-down and speed-up of diffusion in non-Markovian temporal networks.

Abstract

Recent research has highlighted limitations of studying complex systems with time-varying topologies from the perspective of static, time-aggregated networks. Non-Markovian characteristics resulting from the ordering of interactions in temporal networks were identified as one important mechanism that alters causality and affects dynamical processes. So far, an analytical explanation for this phenomenon and for the significant variations observed across different systems is missing. Here we introduce a methodology that allows to analytically predict causality-driven changes of diffusion speed in non-Markovian temporal networks. Validating our predictions in six data sets we show that compared with the time-aggregated network, non-Markovian characteristics can lead to both a slow-down or speed-up of diffusion, which can even outweigh the decelerating effect of community structures in the static topology. Thus, non-Markovian properties of temporal networks constitute an important additional dimension of complexity in time-varying complex systems.

48. Betweenness preference: quantifying correlations in the topological dynamics of temporal networks.

Abstract

We study correlations in temporal networks and introduce the notion of betweenness preference. It allows us to quantify to what extent paths, existing in time-aggregated representations of temporal networks, are actually realizable based on the sequence of interactions. We show that betweenness preference is present in empirical temporal network data and that it influences the length of the shortest time-respecting paths. Using four different data sets, we further argue that neglecting betweenness preference leads to wrong conclusions about dynamical processes on temporal networks.
