Abstract: We present the study of the production of double $J/\psi$ mesons using COMPASS data collected with a 190 GeV/$c$ $\pi^-$ beam scattering off NH$_{3}$, Al and W targets. Kinematic distributions of the collected double $J/\psi$ events are analysed, and the double $J/\psi$ production cross section is estimated for each of the COMPASS targets. The results are compared to predictions from single- and double-parton scattering models as well as the pion intrinsic charm and the tetraquark exotic resonance hypotheses. It is demonstrated that the single parton scattering production mechanism gives the dominant contribution that is sufficient to describe the data. An upper limit on the double intrinsic charm content of pion is evaluated. No significant signatures that could be associated with exotic tetraquarks are found in the double $J/\psi$ mass spectrum., Comment: 12 pages, 4 figures

Abstract: We study the spin-exotic $J^{PC} = 1^{-+}$ amplitude in single-diffractive dissociation of 190 GeV$/c$ pions into $\pi^-\pi^-\pi^+$ using a hydrogen target and confirm the $\pi_1(1600) \to \rho(770) \pi$ amplitude, which interferes with a nonresonant $1^{-+}$ amplitude. We demonstrate that conflicting conclusions from previous studies on these amplitudes can be attributed to different analysis models and different treatment of the dependence of the amplitudes on the squared four-momentum transfer and we thus reconcile their experimental findings. We study the nonresonant contributions to the $\pi^-\pi^-\pi^+$ final state using pseudo-data generated on the basis of a Deck model. Subjecting pseudo-data and real data to the same partial-wave analysis, we find good agreement concerning the spectral shape and its dependence on the squared four-momentum transfer for the $J^{PC} = 1^{-+}$ amplitude and also for amplitudes with other $J^{PC}$ quantum numbers. We investigate for the first time the amplitude of the $\pi^-\pi^+$ subsystem with $J^{PC} = 1^{--}$ in the $3\pi$ amplitude with $J^{PC} = 1^{-+}$ employing the novel freed-isobar analysis scheme. We reveal this $\pi^-\pi^+$ amplitude to be dominated by the $\rho(770)$ for both the $\pi_1(1600)$ and the nonresonant contribution. We determine the $\rho(770)$ resonance parameters within the three-pion final state. These findings largely confirm the underlying assumptions for the isobar model used in all previous partial-wave analyses addressing the $J^{PC} = 1^{-+}$ amplitude.

Abstract: We have performed the most comprehensive resonance-model fit of $\pi^-\pi^-\pi^+$ states using the results of our previously published partial-wave analysis (PWA) of a large data set of diffractive-dissociation events from the reaction $\pi^- + p \to \pi^-\pi^-\pi^+ + p_\text{recoil}$ with a 190 GeV/$c$ pion beam. The PWA results, which were obtained in 100 bins of three-pion mass, $0.5 < m_{3\pi} < 2.5$ GeV/$c^2$, and simultaneously in 11 bins of the reduced four-momentum transfer squared, $0.1 < t' < 1.0$ $($GeV$/c)^2$, are subjected to a resonance-model fit using Breit-Wigner amplitudes to simultaneously describe a subset of 14 selected waves using 11 isovector light-meson states with $J^{PC} = 0^{-+}$, $1^{++}$, $2^{++}$, $2^{-+}$, $4^{++}$, and spin-exotic $1^{-+}$ quantum numbers. The model contains the well-known resonances $\pi(1800)$, $a_1(1260)$, $a_2(1320)$, $\pi_2(1670)$, $\pi_2(1880)$, and $a_4(2040)$. In addition, it includes the disputed $\pi_1(1600)$, the excited states $a_1(1640)$, $a_2(1700)$, and $\pi_2(2005)$, as well as the resonancelike $a_1(1420)$. We measure the resonance parameters mass and width of these objects by combining the information from the PWA results obtained in the 11 $t'$ bins. We extract the relative branching fractions of the $\rho(770) \pi$ and $f_2(1270) \pi$ decays of $a_2(1320)$ and $a_4(2040)$, where the former one is measured for the first time. In a novel approach, we extract the $t'$ dependence of the intensity of the resonances and of their phases. The $t'$ dependence of the intensities of most resonances differs distinctly from the $t'$ dependence of the nonresonant components. For the first time, we determine the $t'$ dependence of the phases of the production amplitudes and confirm that the production mechanism of the Pomeron exchange is common to all resonances., Comment: 224 pages, 172 figures

Abstract: We study the spin-exotic J(PC)=1(-+) amplitude in single-diffractive dissociation of 190 GeV/c pions into pi(-)pi(-)pi(+) using a hydrogen target and confirm the pi(1)(1600) -> rho(770)pi amplitude, which interferes with a nonresonant 1(-+) amplitude. We demonstrate that conflicting conclusions from previous studies on these amplitudes can be attributed to different analysis models and different treatment of the dependence of the amplitudes on the squared four-momentum transfer and we thus reconcile these experimental findings. We study the nonresonant contributions to the pi(-)pi(-)pi(+) final state using pseudodata generated on the basis of a Deck model. Subjecting pseudodata and real data to the same partial-wave analysis, we find good agreement concerning the spectral shape and its dependence on the squared four-momentum transfer for the J(PC)=1(-+) amplitude and also for amplitudes with other J(PC) quantum numbers. We investigate for the first time the amplitude of the pi(-)pi(+) subsystem with J(PC)=1(--) in the 3 pi amplitude with J(PC)=1(-+) employing the novel freed-isobar analysis scheme. We reveal this pi(-)pi(+) amplitude to be dominated by the rho(770) for both the pi(1)(1600) and the nonresonant contribution. These findings largely confirm the underlying assumptions for the isobar model used in all previous partial-wave analyses addressing the J(PC)=1(-+) amplitude.

Abstract: We study the spin-exotic JPC=1-+ amplitude in single-diffractive dissociation of 190 GeV/c pions into π-π-π+ using a hydrogen target and confirm the π1(1600)→ρ(770)π amplitude, which interferes with a nonresonant 1-+ amplitude. We demonstrate that conflicting conclusions from previous studies on these amplitudes can be attributed to different analysis models and different treatment of the dependence of the amplitudes on the squared four-momentum transfer and we thus reconcile these experimental findings. We study the nonresonant contributions to the π-π-π+ final state using pseudodata generated on the basis of a Deck model. Subjecting pseudodata and real data to the same partial-wave analysis, we find good agreement concerning the spectral shape and its dependence on the squared four-momentum transfer for the JPC=1-+ amplitude and also for amplitudes with other JPC quantum numbers. We investigate for the first time the amplitude of the π-π+ subsystem with JPC=1-- in the 3π amplitude with JPC=1-+ employing the novel freed-isobar analysis scheme. We reveal this π-π+ amplitude to be dominated by the ρ(770) for both the π1(1600) and the nonresonant contribution. These findings largely confirm the underlying assumptions for the isobar model used in all previous partial-wave analyses addressing the JPC=1-+ amplitude. Abstract: We have performed the most comprehensive resonance-model fit of π−π−π+ states using the results of our previously published partial-wave analysis (PWA) of a large data set of diffractive-dissociation events from the reaction π− p → π−π−π+ precoil with a 190 GeV=c pion beam. The PWA results, which were obtained in 100 bins of three-pion mass, 0.5 < m3π < 2.5 GeV/c2, and simultaneously in 11 bins of the reduced four-momentum transfer squared, 0.1 < t-prime < 1.0 GeV/c2, are subjected to a resonance-model fit using Breit-Wigner amplitudes to simultaneously describe a subset of 14 selected waves using 11 isovector light-meson states with JPC = 0−+, 1++, 2++, 2−+, 4++, and spin-exotic 1−+ quantum numbers. The model contains the well-known resonances π(1800), a1(1260), a2(1320), π2(1670), π2(1880), and a4(2040). In addition, it includes the disputed π1(1600), the excited states a1(1640), a2(1700), and π2(2005), as well as the resonancelike a1(1420). We measure the resonance parameters mass and width of these objects by combining the information from the PWA results obtained in the 11 t-prime bins. We extract the relative branching fractions of the ρ(770)π and f2(1270)π decays of a2(1320) and a4(2040), where the former one is measured for the first time. In a novel approach, we extract the t-prime dependence of the intensity of the resonances and of their phases. The t-prime dependence of the intensities of most resonances differs distinctly from the t-prime dependence of the nonresonant components. For the first time, we determine the t0 dependence of the phases of the production amplitudes and confirm that the production mechanism of the Pomeron exchange is common to all resonances. We have performed extensive systematic studies on the model dependence and correlations of the measured physical parameters.

Abstract: We have performed the most comprehensive resonance-model fit of $��^-��^-��^+$ states using the results of our previously published partial-wave analysis (PWA) of a large data set of diffractive-dissociation events from the reaction $��^- + p \to ��^-��^-��^+ + p_\text{recoil}$ with a 190 GeV/$c$ pion beam. The PWA results, which were obtained in 100 bins of three-pion mass, $0.5 < m_{3��} < 2.5$ GeV/$c^2$, and simultaneously in 11 bins of the reduced four-momentum transfer squared, $0.1 < t' < 1.0$ $($GeV$/c)^2$, are subjected to a resonance-model fit using Breit-Wigner amplitudes to simultaneously describe a subset of 14 selected waves using 11 isovector light-meson states with $J^{PC} = 0^{-+}$, $1^{++}$, $2^{++}$, $2^{-+}$, $4^{++}$, and spin-exotic $1^{-+}$ quantum numbers. The model contains the well-known resonances $��(1800)$, $a_1(1260)$, $a_2(1320)$, $��_2(1670)$, $��_2(1880)$, and $a_4(2040)$. In addition, it includes the disputed $��_1(1600)$, the excited states $a_1(1640)$, $a_2(1700)$, and $��_2(2005)$, as well as the resonancelike $a_1(1420)$. We measure the resonance parameters mass and width of these objects by combining the information from the PWA results obtained in the 11 $t'$ bins. We extract the relative branching fractions of the $��(770) ��$ and $f_2(1270) ��$ decays of $a_2(1320)$ and $a_4(2040)$, where the former one is measured for the first time. In a novel approach, we extract the $t'$ dependence of the intensity of the resonances and of their phases. The $t'$ dependence of the intensities of most resonances differs distinctly from the $t'$ dependence of the nonresonant components. For the first time, we determine the $t'$ dependence of the phases of the production amplitudes and confirm that the production mechanism of the Pomeron exchange is common to all resonances., 224 pages, 172 figures

Abstract: The COMPASS collaboration at CERN has measured diffractive dissociation of 190 GeV/$c$ pions into the $\pi^-\pi^-\pi^+$ final state using a stationary hydrogen target. A partial-wave analysis (PWA) was performed in bins of $3\pi$ mass and four-momentum transfer using the isobar model and the so far largest PWA model consisting of 88 waves. A narrow $J^{PC} = 1^{++}$ signal is observed in the $f_0(980)\,\pi$ channel. We present a resonance-model study of a subset of the spin-density matrix selecting $3\pi$ states with $J^{PC} = 2^{++}$ and $4^{++}$ decaying into $\rho(770)\,\pi$ and with $J^{PC} = 1^{++}$ decaying into $f_0(980)\,\pi$. We identify a new $a_1$ meson with mass $(1414^{+15}_{-13})$ MeV/$c^2$ and width $(153^{+8}_{-23})$ MeV/$c^2$. Within the final states investigated in our analysis, we observe the new $a_1(1420)$ decaying only into $f_0(980)\,\pi$, suggesting its exotic nature., Comment: 8 pages, 1 figure

Abstract: In insects, rapidly evolving primary sex-determining signals are transduced by a conserved regulatory module producing sex-specific proteins that direct sex determination and sexual differentiation1-4. In the agricultural pestCeratitis capitata(medfly), a Y-linked maleness factor (M) is thought to repress the autoregulatory splicing oftransformer(Cctra), which is required in XX individuals to establish and maintain female sex determination5,6. Despite previous attempts of isolating Y-linked genes using the medfly whole genome, theMfactor has remained elusive7. Here, we report the identification of a Y-linked gene,Maleness-on the-Y(MoY), and show that it encodes a small novel protein which is both necessary and sufficient for medfly male sex determination. Transient silencing ofMoYin XY individuals leads to the development of fertile females while transient expression ofMoYin XX individuals results in fertile males. Notably, a cross between these sex reverted individuals gives rise to both fertile males and females indicating that a functionalMoYcan be maternally transmitted. In contrast to the diversity ofMfactors found in dipteran species8-11, we discoveredMoYorthologues in seven other Tephritid species spanning ∼111 millions of years of evolution (Mya). We confirmed their male determining function in the olive fly (Bactrocera oleae) and the oriental fruit fly (Bactrocera dorsalis). This unexpected conservation of the primaryMoYsignal in a large number of important agricultural pests12will facilitate the development of transferable genetic control strategies in these species, for example sterile male releases or sex-ratio-distorting gene drives.

Abstract: Introduction: Plasmacytoid dendritic cells (pDCs) are capable of triggering broad immune responses, yet, their scarcity in blood coupled to their reduced functionality in cancer, makes their therapeutic use for in situ activation or vaccination challenging., Methods: We designed an in vitro differentiation protocol tailored for human pDCs from cord blood (CB) hematopoietic stem cells (HSCs) with StemRegenin 1 (SR-1) and GM-CSF supplementation. Next, we evaluated the identity and function of CB-pDCs compared to human primary pDCs. Furthermore, we tested the potential of CB-pDCs to support anti-tumor immune responses in co-culture with tumor explants from CRC patients., Results: Here, we report an in vitro differentiation protocol enabling the generation of 200 pDCs per HSC and highlight the role of GM-CSF and SR-1 in CB-pDC differentiation and function. CB-pDCs exhibited a robust resemblance to primary pDCs phenotypically and functionally. Transcriptomic analysis confirmed strong homology at both, baseline and upon TLR9 or TLR7 stimulation. Further, we could confirm the potential of CB-pDCs to promote inflammation in the tumor microenvironment by eliciting cytokines associated with NK and T cell recruitment and function upon TLR7 stimulation ex vivo in patient tumor explants., Discussion: This study highlights CB-pDCs as surrogates for primary pDCs to investigate their biology and for their potential use as cell therapy in cancer., Competing Interests: All authors are employees of Roche, except AK. The degradation of mRNA starts with the removal of poly(A) tails, reducing their stability and translational activity, which is mainly regulated by the CCR4-NOT complex. The subunit NOT9 binds various RNA binding proteins, that recruit mRNA in a sequence-specific manner to the CCR4-NOT complex to promote their deadenylation. These RNA binding proteins interact with NOT9 through a helical NOT9 binding motif, which we used as a starting point for development of the hydrocarbon stapled peptide NIP-2. The peptide (K D =60.4 nM) was able to inhibit RNA-binding (IC 50 =333 nM) as well as the deadenylation activity of the CCR4-NOT complex in vitro while being cell-permeable (cell-permeability EC 50 =2.44 μM). A co-crystal structure of NIP-2 bound to NOT9 allowed further optimization of the peptide through point mutation leading to NIP-2-H27A-N 3 (K D =122 nM) with high cell permeability (cell-permeability EC 50 =0.34 μM). The optimized peptide was able to inhibit deadenylation of target mRNAs when used in HeLa cells at a concentration of 100 μM, demonstrating the feasibility of increasing mRNA stability., (© 2024 The Authors. Abstract: Houseflies provide a good experimental model to study the initial evolutionary stages of a primary sex-determining locus because they possess different recently evolved proto-Y chromosomes that contain male-determining loci (M) with the same male-determining gene, Mdmd. We investigate M-loci genomically and cytogenetically revealing distinct molecular architectures among M-loci. M on chromosome V (M V ) has two intact Mdmd copies in a palindrome. M on chromosome III (M III ) has tandem duplications containing 88 Mdmd copies (only one intact) and various repeats, including repeats that are XY-prevalent. M on chromosome II (M II ) and the Y (M Y ) share M III -like architecture, but with fewer repeats. M Y additionally shares M V -specific sequence arrangements. Based on these data and karyograms using two probes, one derives from M III and one Mdmd-specific, we infer evolutionary histories of polymorphic M-loci, which have arisen from unique translocations of Mdmd, embedded in larger DNA fragments, and diverged independently into regions of varying complexity., (© 2024. Abstract: Purpose: Target-dependent TCB activity can result in the strong and systemic release of cytokines that may develop into cytokine release syndrome (CRS), highlighting the need to understand and prevent this complex clinical syndrome., Experimental Design: We explored the cellular and molecular players involved in TCB-mediated cytokine release by single-cell RNA-sequencing of whole blood treated with CD20-TCB together with bulk RNA-sequencing of endothelial cells exposed to TCB-induced cytokine release. We used the in vitro whole blood assay and an in vivo DLBCL model in immunocompetent humanized mice to assess the effects of dexamethasone, anti-TNFα, anti-IL6R, anti-IL1R, and inflammasome inhibition, on TCB-mediated cytokine release and antitumor activity., Results: Activated T cells release TNFα, IFNγ, IL2, IL8, and MIP-1β, which rapidly activate monocytes, neutrophils, DCs, and NKs along with surrounding T cells to amplify the cascade further, leading to TNFα, IL8, IL6, IL1β, MCP-1, MIP-1α, MIP-1β, and IP-10 release. Endothelial cells contribute to IL6 and IL1β release and at the same time release several chemokines (MCP-1, IP-10, MIP-1α, and MIP-1β). Dexamethasone and TNFα blockade efficiently reduced CD20-TCB-mediated cytokine release whereas IL6R blockade, inflammasome inhibition, and IL1R blockade induced a less pronounced effect. Dexamethasone, IL6R blockade, IL1R blockade, and the inflammasome inhibitor did not interfere with CD20-TCB activity, in contrast to TNFα blockade, which partially inhibited antitumor activity., Conclusions: Our work sheds new light on the cellular and molecular players involved in cytokine release driven by TCBs and provides a rationale for the prevention of CRS in patients treated with TCBs. Abstract: WDR5 is an adaptor protein involved in the regulation of various epigenetic modifier complexes. Various inhibitors have been described but only as inhibitors of its protein-protein interactions. Here we describe peptidic macrocycles that act as inhibitors of the interaction between WDR5 and long non-coding RNAs. The findings provide a new strategy to modulate the biological function of WDR5 as an RNA binding epigenetic regulator.

24. Rationally designed stapled peptides allosterically inhibit PTBP1-RNA-binding.

Abstract: The diverse role of the splicing factor PTBP1 in human cells has been widely studied and was found to be a driver for several diseases. PTBP1 binds RNA through its RNA-recognition motifs which lack obvious pockets for inhibition. A unique transient helix has been described to be part of its first RNA-recognition motif and to be important for RNA binding. In this study, we further confirmed the role of this helix and envisioned its dynamic nature as a unique opportunity to develop stapled peptide inhibitors of PTBP1. The peptides were found to be able to inhibit RNA binding via fluorescence polarization assays and directly occupy the helix binding site as observed by protein crystallography. These cell-permeable inhibitors were validated in cellulo to alter the regulation of alternative splicing events regulated by PTBP1. Abstract: Computational methods represent the lifeblood of modern molecular biology. Benchmarking is important for all methods, but with a focus here on computational methods, benchmarking is critical to dissect important steps of analysis pipelines, formally assess performance across common situations as well as edge cases, and ultimately guide users on what tools to use. Benchmarking can also be important for community building and advancing methods in a principled way. We conducted a meta-analysis of recent single-cell benchmarks to summarize the scope, extensibility, and neutrality, as well as technical features and whether best practices in open data and reproducible research were followed. The results highlight that while benchmarks often make code available and are in principle reproducible, they remain difficult to extend, for example, as new methods and new ways to assess methods emerge. Abstract: Continuity, correctness, and completeness of genome assemblies are important for many biological projects. Long reads represent a major driver towards delivering high-quality genomes, but not everybody can achieve the necessary coverage for good long read-only assemblies. Therefore, improving existing assemblies with low-coverage long reads is a promising alternative. The improvements include correction, scaffolding, and gap filling. However, most tools perform only one of these tasks and the useful information of reads that supported the scaffolding is lost when running separate programs successively. Abstract: RNA-binding proteins are essential regulators of RNA processing and function. Translational repression assays can be used to study how they interact with specific RNA sequences by insertion of such a consensus sequence into the 5' untranslated region of a reporter mRNA and measuring reporter protein translation. The straightforward set-up of these translational repression assays avoids the need for the isolation of the protein or the RNA providing speed, robustness and a low-cost method. Here, we report the optimization of the assay to function with linear RNA sequences instead of the previously reported hairpin type sequences to allow the study of a wider variety of RNA-binding proteins. Multiplication of a consensus sequence strongly improves the signal allowing analysis by both fluorescence intensity measurements and flow cytometry.

Abstract: In high-throughput sequencing data, performance comparisons between computational tools are essential for making informed decisions at each step of a project. Simulations are a critical part of method comparisons, but for standard Illumina sequencing of genomic DNA, they are often oversimplified, which leads to optimistic results for most tools. ReSeq improves the authenticity of synthetic data by extracting and reproducing key components from real data. Major advancements are the inclusion of systematic errors, a fragment-based coverage model and sampling-matrix estimates based on two-dimensional margins. Abstract: In insects, rapidly evolving primary sex-determining signals are transduced by a conserved regulatory module controlling sexual differentiation. In the agricultural pest Ceratitis capitata (Mediterranean fruit fly, or Medfly), we identified a Y-linked gene, Maleness-on-the-Y ( MoY ), encoding a small protein that is necessary and sufficient for male development. Silencing or disruption of MoY in XY embryos causes feminization, whereas overexpression of MoY in XX embryos induces masculinization. Crosses between transformed XY females and XX males give rise to males and females, indicating that a Y chromosome can be transmitted by XY females. Abstract: The COMPASS Collaboration at CERN has measured diffractive dissociation of 190 GeV/c pions into the π(-)π(-)π(+) final state using a stationary hydrogen target. A partial-wave analysis (PWA) was performed in bins of 3π mass and four-momentum transfer using the isobar model and the so far largest PWA model consisting of 88 waves. A narrow peak is observed in the f0(980)π channel with spin, parity and C-parity quantum numbers J(PC)=1(++). We present a resonance-model study of a subset of the spin-density matrix selecting 3π states with J(PC)=2(++) and 4(++) decaying into ρ(770)π and with J(PC)=1(++) decaying into f0(980)π. We identify a new a1 meson with mass (1414(-13)(+15)) MeV/c2 and width (153(-23)(+8)) MeV/c2. Within the final states investigated in our analysis, we observe the new a1(1420) decaying only into f0(980)π, suggesting its exotic nature.
