Protist plankton are major members of open-water marine food webs. Traditionally divided between phototrophic phytoplankton and phagotrophic zooplankton, recent research shows many actually combine phototrophy and phagotrophy in the one cell; these protists are the “mixoplankton.” Under the mixoplankton paradigm, “phytoplankton” are incapable of phagotrophy (diatoms being exemplars), while “zooplankton” are incapable of phototrophy. This revision restructures marine food webs, from regional to global levels. Here, we present the first comprehensive database of marine mixoplankton, bringing together extant knowledge of the identity, allometry, physiology, and trophic interactivity of these organisms. This mixoplankton database (MDB) will aid researchers that confront difficulties in characterizing life traits of protist plankton, and it will benefit modelers needing to better appreciate ecology of these organisms with their complex functional and allometric predator–prey interactions. The MDB also identifies knowledge gaps, including the need to better understand, for different mixoplankton functional types, sources of nutrition (use of nitrate, prey types, and nutritional states), and to obtain vital rates (e.g. growth, photosynthesis, ingestion, factors affecting photo’ vs. phago’ -trophy). It is now possible to revisit and re-classify protistan “phytoplankton” and “zooplankton” in extant databases of plankton life forms so as to clarify their roles in marine ecosystems.

- Abstract
Dataset: CTD profiles RV Connecticut June 2022, Seven stations on the shelf and slope south of Montauk, NY on 14-15 June 2022 were sampled. Basic hydrographic properties, including temperature, salinity, dissolved oxygen, and pH were measured and rosette samples were taken for chlorophyll, nutrients, and microplankton. Water was filtered for metagenomics and metatranscriptomics and picked individual microplankters for sequencing. Three to ten depths were sampled at each station. Our shallowest station was on the shelf at 38m and the deepest was at the slope edge at 2400m. Due to limitations of the CTD our deepest sampled depth was 1150m. At the two shallowest stations, we also deployed a Wetstar fluorometer for phytoplankton fluorescence. The CTD data were processed with SeaBird's Seasoft program and converted to spreadsheet format. During the last decade, high-throughput metabarcoding became routine for analyzing protistan diversity and distributions in nature. Amid a multitude of exciting findings, scientists have also identified and addressed technical and biological limitations, although problems still exist for inference of meaningful taxonomic and ecological knowledge based on shortDNAsequences. Given the extensive use of this approach, it is critical to settle our understanding on its strengths and weaknesses and to synthesize up-to-date methodological and conceptual trends. This article summarizes key scientific and technical findings, and identifies current and future directions in protist research that uses metabarcoding.

- Abstract
High-throughput sequencing (HTS) surveys, among the most common approaches currently used in environmental microbiology, require reliable reference databases to be correctly interpreted. The EukRef Initiative (eukref.org) is a community effort to manually screen available small subunit (SSU) rRNA gene sequences and produce a public, high-quality and informative framework of phylogeny-based taxonomic annotations. In the context of EukRef, we present a database for the monophyletic phylum Ciliophora, one of the most complex, diverse and ubiquitous protist groups. We retrieved more than 11 500 sequences of ciliates present in GenBank (28% from identified isolates and 72% from environmental surveys). Our approach included the inference of phylogenetic trees for every ciliate lineage and produced the largest SSU rRNA tree of the phylum Ciliophora to date. We flagged approximately 750 chimeric or low-quality sequences, improved the classification of 70% of GenBank entries and enriched environmental and literature metadata by 30%. The performance of EukRef-Ciliophora is superior to the current SILVA database in classifying HTS reads from a global marine survey. Comprehensive outputs are publicly available to make the new tool a useful guide for non-specialists and a quick reference for experts

Recent advances in molecular technology have revolutionized research on all aspects of the biology of organisms, including ciliates, and created unprecedented opportunities for pursuing a more integrative approach to investigations of biodiversity. However, this goal is complicated by large gaps and inconsistencies that still exist in the foundation of basic information about biodiversity of ciliates. The present paper reviews issues relating to the taxonomy of ciliates and presents specific recommendations for best practice in the observation and documentation of their biodiversity. This effort stems from a workshop that explored ways to implement six Grand Challenges proposed by the International Research Coordination Network for Biodiversity of Ciliates (IRCN-BC). Abstract: A tintinnid ciliate isolated from waters of the Thames River (Connecticut, USA) is described through combined in vivo observation, protargol impregnation, and phylogenetic analysis. The novel genus
Dartintinnus and its type species,D. alderae are distinct from established tintinnid taxa by a lorica that collapses on both anterior and posterior ends.Dartintinnus is placed in the family Eutintinnidae based on a hyaline, elongated lorica opened at both ends, a ciliary pattern including a ventral kinety, at least one dorsal kinety, and right, left and lateral fields, and a sister relationship withEutintinnus in gene trees. Main differences betweenD. alderae andEutintinnus species include a 5.5–6.5% divergence in the small subunit rRNA gene, the geometry of the lorica (resembling an isosceles tetrahedron when collapsed vs. a cylinder, respectively), the number of macronuclear nodules (two vs. four), and the number of dorsal kineties (one vs. usually two). Considering the features of the new genus, we improve the diagnosis of the family Eutintinnidae, including the presence of a lateral ciliary field that had been overlooked in someEutintinnus species. This work exemplifies the potential for novel diversity, even in these relatively well‐studied protists, and the importance of an integrated approach for the description of tintinnid taxa. For the first time a taxonomic and ecological study of species belonging to Helicostomella was performed over a mesoscale spatial distribution by examining ca. 3000 loricae collected in Argentine shelf waters during the austral autumn. Microscopic and statistical analysis revealed that the general shape and the oral diameter remained practically constant in the whole area surveyed, despite a continuous length fluctuation of ca. 300 µm, which includes the entire range present in eight previously reported species. Consequently, we consider that the genus may be represented only by H. subulata, whose strong fluctuations in length (mostly attributed to an increase in the collar length), density and biomass seem to respond to temperature, food availability and front-related processes. In Buenos Aires coastal waters associated with a quasi permanent estuarine front (40-40.5°S), mixed conditions would favour moderate abundances of long loricae, whereas in northern (42.5-45.5°S) and southern (46-54.5°S) Patagonian waters, high (103 ind. L-1) and low (< 5 ind. L-1) densities of short loricae seem to be a consequence of stratification and encystment, respectively. The non-occurrence of the species at 41-42°S, together with a three-fold reduction in length-related parameters between specimens from Buenos Aires and Patagonian waters, suggests a disjunct distribution., Se realizo el primer estudio taxonómico y ecológico de mesoescala sobre las especies del genero Helicostomella, examinando ca. 3000 lorigas colectadas en el Mar Argentino durante el otoño austral. Los análisis microscópicos y estadísticos revelaron que la forma general de la loriga y su diámetro oral permanecen prácticamente constantes en toda el area analizada, mientras que su longitud presenta una variación de ca. 300 μm, incluyendo todo el rango correspondiente a 8 especies previamente reportadas. En consecuencia, el genero estaría representado por una única especie, H. subulata, cuyas variaciones en longitud (atribuidas principalmente a la longitud del cuello), densidad y biomasa responderían a la temperatura, disponibilidad y calidad del alimento y procesos frontales. En aguas costeras de Buenos Aires asociadas a un frente estuarino casi permanente (40-40.5°S), las condiciones de mezcla favorecerían el desarrollo de lorigas largas en abundancias moderadas, mientras que en aguas del Norte (42.5-45.5°S) y del Sur (46-54.5°S) de la Patagonia prevalecen lorigas cortas en densidades elevadas (103 ind. L-1) o muy bajas (< 5 ind. L-1) como consecuencia de procesos de estratificación y enquistamiento, respectivamente. La no detección de la especie entre 41-42ºS, junto con la reducción en 3 veces de los parámetros relacionados con la longitud entre especimenes de las aguas de Buenos Aires y las Patagonicas, sugiere una distribución separada entre ambas áreas.

Studying non-model organisms is crucial in the context of the current development of genomics and transcriptomics for both physiological experimentation and environmental characterization. We investigated the transcriptomes of two marine planktonic ciliates, the mixotrophic oligotrich Strombidium rassoulzadegani and the heterotrophic choreotrich Strombidinopsis sp., and their respective algal food using Illumina RNAseq. Our aim was to characterize the transcriptomes of these contrasting ciliates and to identify genes potentially involved in mixotrophy. We detected approximately 10,000 and 7,600 amino acid sequences for S. rassoulzadegani and Strombidinopsis sp., respectively. About half of these transcripts had significant BLASTP hits (E-value <10−6) against previously-characterized sequences, mostly from the model ciliate Oxytricha trifallax. Transcriptomes from both the mixotroph and the heterotroph species provided similar annotations for GO terms and KEGG pathways. Most of the identified genes were related to housekeeping activity and pathways such as the metabolism of carbohydrates, lipids, amino acids, nucleotides, and vitamins. Although S. rassoulzadegani can keep and use chloroplasts from its prey, we did not find genes clearly linked to chloroplast maintenance and functioning in the transcriptome of this ciliate. While chloroplasts are known sources of reactive oxygen species (ROS), we found the same complement of antioxidant pathways in both ciliates, except for one enzyme possibly linked to ascorbic acid recycling found exclusively in the mixotroph. Contrary to our expectations, we did not find qualitative differences in genes potentially related to mixotrophy. However, these transcriptomes will help to establish a basis for the evaluation of differential gene expression in oligotrichs and choreotrichs and experimental investigation of the costs and benefits of mixotrophy. 49. Phylogenomic workflow for uncultivable microbial eukaryotes using single-cell RNA sequencing - A case study with planktonic ciliates (Ciliophora, Oligotrichea).

- Abstract
Phylogenetic analyses increasingly rely on genomic and transcriptomic data to produce better supported inferences on the evolutionary relationships among microbial eukaryotes. Such phylogenomic analyses, however, require robust workflows, bioinformatic expertise and computational power. Microbial eukaryotes pose additional challenges given the complexity of their genomes and the presence of non-target sequences (e.g., symbionts, prey) in data obtained from single cells of uncultivable lineages. To address these challenges, we developed a phylogenomic workflow based on single-cell RNA sequencing, integrating all essential steps from cell isolation to data curation and species tree inference. We assessed our workflow by using publicly available and newly generated transcriptomes (11 and 28, respectively) from the Oligotrichea, a diverse group of marine planktonic ciliates. This group's phylogenetic relationships have been relatively well-studied based on ribosomal RNA gene markers, which we reconstructed by read mapping of transcriptome sequences and compared to our phylogenomic inferences. We also compared phylogenomic analyses based on single-copy protein-coding genes (well-curated orthologs) and multi-copy genes (including paralogs) by sequence concatenation and a coalescence approach (Asteroid), respectively. Finally, using subsets of up to 1,014 gene families (GFs), we assessed the influence of missing data in our phylogenomic inferences. All our analyses yielded similar results, and most inferred relationships were consistent and well-supported. Overall, we found that Asteroid provides robust support for species tree inferences, while simplifying curation steps, minimizing the effects of missing data and maximizing the number of GFs represented in the analyses. - Abstract
Protist plankton are major members of open-water marine food webs. Traditionally divided between phototrophic phytoplankton and phagotrophic zooplankton, recent research shows many actually combine phototrophy and phagotrophy in the one cell; these protists are the "mixoplankton." Under the mixoplankton paradigm, "phytoplankton" are incapable of phagotrophy (diatoms being exemplars), while "zooplankton" are incapable of phototrophy. This revision restructures marine food webs, from regional to global levels. Here, we present the first comprehensive database of marine mixoplankton, bringing together extant knowledge of the identity, allometry, physiology, and trophic interactivity of these organisms. This mixoplankton database (MDB) will aid researchers that confront difficulties in characterizing life traits of protist plankton, and it will benefit modelers needing to better appreciate ecology of these organisms with their complex functional and allometric predator-prey interactions. The MDB also identifies knowledge gaps, including the need to better understand, for different mixoplankton functional types, sources of nutrition (use of nitrate, prey types, and nutritional states), and to obtain vital rates (e.g. growth, photosynthesis, ingestion, factors affecting photo' vs. phago' -trophy). It is now possible to revisit and re-classify protistan "phytoplankton" and "zooplankton" in extant databases of plankton life forms so as to clarify their roles in marine ecosystems., (© 2023 The Authors.
