Aflatoxin contamination in commonly consumed cereals and nuts may place children at higher risk of stunting and adults at risk of developing liver cancer. This study investigated knowledge on aflatoxins and the level of aflatoxin B1 contamination in commonly consumed cereals and nuts in Malawi. It also included an examination of the proportion of cereals and nuts contaminated above regulatory maximum limits. Aflatoxin contamination in samples was assessed using an enzyme-linked immunosorbent assay (ELISA) method. Less than half of all households knew that consumption of aflatoxin contaminated grain is associated with stunting and lowered immunity. Sorghum samples were the most contaminated and millet the least contaminated. Aflatoxin contamination was highest in southern Malawi and least in northern Malawi. Observed results indicate that this population is at risk of poor health due to lack of knowledge and aflatoxin exposure. Strategies to address contamination should therefore include a comprehensive education campaign to increase knowledge and promote accessible strategies.

Finger millet blast, caused by Magnaporthe grisea, is the most important disease of finger millet in East Africa. Diseased plants are significantly less productive, and most cultivars grown by farmers are susceptible to the disease. Fungicide application is an option for disease management; however, smallholder farmers cannot afford the cost. Host plant resistance is therefore the most viable option for managing the disease. Eighty-one finger millet germplasm accessions from East Africa were evaluated for resistance to blast disease, in natural and inoculated trials. Three accessions (G18, G43, and G67) were identified as resistant to all the three progressive stages of blast: leaf, neck, and panicle. However, one (G3) and four (G15, G16, G60, and G70) accessions were only resistant to leaf and neck blast, respectively. Two resistant (G39 and G43) and 12 moderately resistant (G3, G7, G11, G20, G23, G27, G31, G33, G36, G66, G74, and G81) accessions to blast attained grain yields >2.0 t/ha. These accessions varied in time to maturity, plant height, and grain color, which will enable farmers to select accessions appropriate to their target agro-ecological zones and desired end uses. East African finger millet germplasm has high potential as a source of blast-resistant accessions that could be evaluated for direct production and/or for blast-resistance breeding.

Peanut (Arachis hypogaea L.) is an important crop in Malawi and Zambia. The crop is valued for soil improvement in cereal-based cropping systems, for improving the livelihoods of farming households who consume it and also sell it for cash, and for earning foreign exchange when exported. Research and development efforts have resulted in an increase in both peanut production area and productivity. However, a key challenge that still needs to be solved in these countries is how to produce peanuts with acceptable levels of aflatoxin contamination. Data continues to show that aflatoxin continues to be a problem in both formal and informal trade. As a result, unlike 30 years ago, most of the peanut trade has now shifted to domestic and regional markets that do not restrict the sale of aflatoxin-contaminated peanuts. Impacts of aflatoxin contamination on health and also on the full cost burden of control are not well documented. Technologies are available for mitigating against aflatoxin contamination. The advantages, disadvantages, and gaps associated with these technologies are discussed. Considerable money and effort continues to be invested in Malawi and Zambia into mitigating aflatoxin contamination, but evidence of long-term success is limited. Based on past and current initiatives, the prospects of eliminating aflatoxin in the near future at the household level and in trade are not promising.

The keeping of livestock has been posited as a risk factor for the emergence of zoonoses and the spread of antimicrobial resistance. However, quantitative evidence regarding the major sources of pathogenic and drug-resistant bacteria and transmission routes between hosts remains lacking. In the largest epidemiological study of this nature to date, we sampled Escherichia coli from humans, livestock, food, wildlife and the environment of 99 households across Nairobi, Kenya to gain a deeper understanding of sharing of bacteria among hosts and potential reservoirs. By analysing whole genome sequencing data from 1,338 E. coli isolates, we reconstruct sharing patterns for the sampled E. coli and its antimicrobial resistance determinants. We find that the diversity and sharing patterns of E. coli is heavily structured by household, which is the primary epidemiological interface for bacterial strain sharing. Strain sharing within households was strongly shaped by host type. We also find evidence for inter-household and inter-host sharing, and importantly, between humans and animals, although this occurs much less frequently. We find similar strain sharing patterns for the E. coli accessory genome, suggesting that it is shaped by recent evolutionary history and is strongly associated with the core genome. Resistome similarity, however, were quite differently distributed across host and household, consistent with their being driven by shared exposure to antimicrobials. Our results indicate that there is potential for the exchange of bacteria between humans, livestock and wildlife in the same household in a tropical urban setting, with wider mixing occurring over a period of months or years, but this does not drive the distribution of antimicrobial resistance.

Hospitals in Kenya continue to use the Febrile Antigen Brucella Agglutination Test (FBAT) to diagnose brucellosis, despite reports showing its inadequacy. This study generated hospital-based evidence on the performance and cost-effectiveness of the FBAT, compared to the Rose Bengal Test (RBT).Twelve hospitals in western Kenya stored patient serum samples that were tested for brucellosis using the FBAT, and these were later re-tested using the RBT. Data on the running time and cost of the FBAT, and the treatment prescribed for brucellosis, were collected. The cost-effectiveness of the two tests, defined as the cost in US Dollars ($) per Disability Adjusted Life Year (DALY) averted, was determined, and a basic sensitivity analysis was run to identify the most influential parameters. Over a 6-month period, 180 patient serum samples that were tested with FBAT at the hospitals were later re-tested with RBT at the field laboratory. Of these 24 (13.3%) and 3 (1.7%) tested positive with FBAT and RBT, respectively. The agreement between the FBAT and RBT was slight (Kappa = 0.12). Treatment prescribed following FBAT positivity varied between hospitals, and only one hospital prescribed a standardized therapy regimen. The mean $/DALY averted when using the FBAT and RBT were $2,065 (95% CI $481-$6,736) and $304 (95% CI $126-$604), respectively. Brucellosis prevalence was the most influential parameter in the cost-effectiveness of both tests. Extrapolation to the national level suggested that an estimated $338,891 (95% CI $47,000-$1,149,000) per year is currently spent unnecessarily treating those falsely testing positive by FBAT. These findings highlight the potential for misdiagnosis using the FBAT. Furthermore, the RBT is cost-effective, and could be considered as the mainstay screening test for human brucellosis in this setting. Lastly, the treatment regimens must be harmonized to ensure the appropriate use of antibiotics for treatment., Author summary Brucellosis is the most common bacterial zoonosis globally, with a higher burden in low-resource settings. In humans, the disease manifests itself with non-specific clinical signs, and current international guidelines recommend the use of two serological diagnostic tests to make a confirmatory diagnosis. Many hospitals in Kenya and some neighbouring countries have been using the Febrile Antigen Brucella Agglutination Test (FBAT) for diagnosis, despite reports showing its poor performance. In this study we compared the diagnostic performance and cost-effectiveness of the FBAT with that of the Rose Bengal Test (RBT), a serological assay recommended by international guidelines. Our results showed that, compared to the RBT, the FBAT incorrectly diagnosed a number of patients. This is of concern as it leads to unnecessary antibiotic treatments, increasing the economic burden of the disease and exacerbating the risk of antibiotic resistance. We also highlight the discrepancies in brucellosis treatment regimens currently being prescribed by various hospitals. Finally, we showed that the RBT is a more cost-effective diagnostic test. Our recommendation, therefore, is for the RBT to be considered as the mainstay diagnostic test for human brucellosis in all Kenyan hospitals, and for the harmonization of treatment guidelines.

Aflatoxins are secondary metabolites produced by soilborne saprophytic fungus Aspergillus flavus and closely related species that infect several agricultural commodities including groundnut and maize. The consumption of contaminated commodities adversely affects the health of humans and livestock. Aflatoxin contamination also causes significant economic and financial losses to producers. Research efforts and significant progress have been made in the past three decades to understand the genetic behavior, molecular mechanisms, as well as the detailed biology of host-pathogen interactions. A range of omics approaches have facilitated better understanding of the resistance mechanisms and identified pathways involved during host-pathogen interactions. Most of such studies were however undertaken in groundnut and maize. Current efforts are geared toward harnessing knowledge on host-pathogen interactions and crop resistant factors that control aflatoxin contamination. This study provides a summary of the recent progress made in enhancing the understanding of the functional biology and molecular mechanisms associated with host-pathogen interactions during aflatoxin contamination in groundnut and maize.

A survey was conducted in 2014 to determine the prevalence of fungal diseases on sorghum across different agroecological zones in Tanzania and Uganda. In Tanzania, 37 sorghum fields were sampled in Dodoma and Singida Provinces, representing the central drier areas, and in Simiyu, Shinyanga, Mwanza, and Mara Provinces, representing the lake-zone region. In Uganda, 134 fields were sampled across four agroecological zones of Teso, Western, Northern, and West Nile. Farmers were purposively selected, and at least 30 plants per field along two diagonal transects were visually assessed for disease. Ten and 14 diseases were identified in Tanzania and Uganda, respectively. Among the major diseases identified, those more prevalent in Tanzania than in Uganda were leaf blight caused by Setosphaeria turcica (P = 0.0031) and rust caused by Puccinia purpurea (P < 0.0001). Major diseases more prevalent in Uganda than in Tanzania were anthracnose caused by Colletotrichum sublineola (P = 0.0207) and zonate leaf spot caused by Gloeocercospora sorghi (P = 0.0312). We report for the first time the occurrence of ladder leaf spot caused by Cercospora fusimaculans in Uganda and confirm its occurrence in Tanzania. This is the first comprehensive sorghum disease survey report in over 15 years in both countries.

This study was performed as a follow-up to a study from 2013, to assess the impact of management interventions on aflatoxin incidence and levels in commercial groundnut products in Malawi. Sixty-seven samples of commercial groundnut products were analyzed for aflatoxin using a fluorometric method. Total aflatoxin levels ranged from 1.5 to 1200 μg/kg in raw groundnuts and 83–820 μg/kg in groundnut flour from vendors. In branded groundnut flour and peanut butter from supermarkets, aflatoxin levels ranged from 13 to 670 μg/kg and 1.3 to 180 μg/kg, respectively. About 93, 88, 78 and 72% of the samples analyzed contained aflatoxin levels above regulatory limit used in Malawi (3 μg/kg), EU (4 μg/kg), most developing countries (10 μg/kg), and the USA (20 μg/kg), respectively. Despite much effort, aflatoxin levels remain persistently high in commercial groundnut. Considering the difficulty of achieving an efficient government regulation system due to resource constraint, the authors recommend the promotion of a socially responsible groundnut processing industry that has consumer welfare as its central feature.

In Zambia, groundnut products (milled groundnut powder, groundnut kernels) are mostly sold in under-regulated markets. Coupled with the lack of quality enforcement in such markets, consumers may be at risk to aflatoxin exposure. However, the level of aflatoxin contamination in these products is not known. Compared to groundnut kernels, milled groundnut powder obscures visual indicators of aflatoxin contamination in groundnuts such as moldiness, discoloration, insect damage or kernel damage. A survey was therefore conducted from 2012 to 2014, to estimate and compare aflatoxin levels in these products (n = 202), purchased from markets in important groundnut growing districts and in urban areas. Samples of whole groundnut kernels (n = 163) and milled groundnut powder (n = 39) were analysed for aflatoxin B1 (AFB1) by competitive enzyme-linked immunosorbent assay (cELISA). Results showed substantial AFB1 contamination levels in both types of groundnut products with maximum AFB1 levels of 11,100 μg/kg (groundnut kernels) and 3000 μg/kg (milled groundnut powder). However, paired t test analysis showed that AFB1 contamination levels in milled groundnut powder were not always significantly higher (P > 0.05) than those in groundnut kernels. Even for products from the same vendor, AFB1 levels were not consistently higher in milled groundnut powder than in whole groundnut kernels. This suggests that vendors do not systematically sort out whole groundnut kernels of visually poor quality for milling. However, the overall contamination levels of groundnut products with AFB1 were found to be alarmingly high in all years and locations. Therefore, solutions are needed to reduce aflatoxin levels in such under-regulated markets.

Incorporating Brassica spp. residue to reduce populations of soilborne fungi and manage damping-off and Fusarium wilt of watermelon (Citrullus lanatus var. lanatus) was studied in two field experiments. Treatments included incorporating flowering Brassica napus cv. Dwarf Essex canola or B. juncea cv. Cutlass mustard and laying black polyethylene mulch at incorporation or 1 month after incorporation, methyl bromide, and a nontreated control. In both years, glucosinolates were identified and quantified in the shoots and roots of the flowering plants. In both years, the total concentration of glucosinolates incorporated per square meter was significantly higher for B. juncea than for B. napus. Isothiocyanates were inconsistently detected in the amended soils and none were detected more than 12 days postincorporation. After incorporation in 2004 and 2005, amended plots had higher populations of Fusarium oxysporum and Pythium spp. than the methyl bromide treatment, and in some treatments, populations were higher than in the control. Fluorescent Pseudomonas spp. were not suppressed in amended soils, and their populations were significantly higher in some amended treatments than those in methyl bromide-treated soils or nontreated control soils. Incidence of damping-off and severity of Fusarium wilt on seedless watermelon cv. Tri-X 313, which is susceptible to Fusarium wilt, were not consistently lower in brassica-amended soils or methyl bromide-treated plots than in nontreated control plots. Therefore, under spring conditions and methods used in this study, neither biofumigation nor methyl bromide fumigation in coastal South Carolina was an effective disease management tool for two soilborne pathogens of watermelon.

International audience; Yemen is currently experiencing, to our knowledge, the largest cholera epidemic in recent history. The first cases were declared in September 2016, and over 1.1 million cases and 2,300 deaths have since been reported1. Here we investigate the phylogenetic relationships, pathogenesis and determinants of antimicrobial resistance by sequencing the genomes of Vibrio cholerae isolates from the epidemic in Yemen and recent isolates from neighbouring regions. These 116 genomic sequences were placed within the phylogenetic context of a global collection of 1,087 isolates of the seventh pandemic V. cholerae serogroups O1 and O139 biotype El Tor2-4. We show that the isolates from Yemen that were collected during the two epidemiological waves of the epidemic1-the first between 28 September 2016 and 23 April 2017 (25,839 suspected cases) and the second beginning on 24 April 2017 (more than 1 million suspected cases)-are V. cholerae serotype Ogawa isolates from a single sublineage of the seventh pandemic V. cholerae O1 El Tor (7PET) lineage. Using genomic approaches, we link the epidemic in Yemen to global radiations of pandemic V. cholerae and show that this sublineage originated from South Asia and that it caused outbreaks in East Africa before appearing in Yemen. Furthermore, we show that the isolates from Yemen are susceptible to several antibiotics that are commonly used to treat cholera and to polymyxin B, resistance to which is used as a marker of the El Tor biotype.

It is not known which aflatoxigenic species are present in Zambia. Therefore, soil samples were collected during May to June 2012, at the end of the growing season in Eastern Province, from 399 farmers' fields that had been planted to groundnut (Arachis hypogaea L.) in Nyimba, Petauke, Mambwe, and Chipata Districts. Population densities of Aspergillus spp. were estimated by plating 10−3 soil dilutions on modified dichloran rose Bengal (MDRB) media. To test for toxigenicity, colonies were randomly selected from MDRB dilution plates, single-spored, transferred to vials with yeast extract sucrose (YES) liquid media, and grown for a week at room temperature. Agra Strip ® lateral flow cards were then used to test the filtered extracts, from the YES cultures, for total aflatoxin at 4 and 20 parts per billion (ppb). We identified Aspergillus flavus (small and large sclerotia strains), A. parasiticus, A. niger, A. nomius, A. oryzae, A. tamarii, and A. terreus. 100% of the S-strain A. flavus isolates produced aflatoxin at 4 and 20 ppb, whereas 86% and 56% of the L-strain A. flavus isolates produced aflatoxins at 4 and 20 ppb, respectively. All the A. nomius isolates produced aflatoxins at 4 and 20 ppb. 79% and 64% the A. parasiticus isolates produced aflatoxins at 4 and 20 ppb. To our knowledge, this is the first peer reviewed report from Zambia documenting the population densities of A. flavus across different agroecologies. In addition, it is also the first report on the identification of different Aspergillus spp., such as A. nomius, A. terreus, A. oryzae, and A. tamarii from Zambia. This information, taken together with cropping practices, soil characteristics, agroecological and climatic data, can form a basis for developing holistic pre-harvest aflatoxin mitigation strategies.

A 3-year comprehensive analysis of aflatoxin contamination in peanut butter was conducted in Zambia, sub-Saharan Africa. The study analyzed 954 containers of 24 local and imported peanut butter brands collected from shops in Chipata, Mambwe, Petauke, Katete, and Nyimba districts and also in Lusaka from 2012 to 2014. For analysis, a sample included six containers of a single brand, from the same processing batch number and the same shop. Each container was quantitatively analyzed for aflatoxin B1 (AFB1) in six replicates by using competitive enzyme-linked immunosorbent assay; thus, aflatoxin contamination level of a given sample was derived from an average of 36 test values. Results showed that 73% of the brands tested in 2012 were contaminated with AFB1 levels >20 μg/kg and ranged up to 130 μg/kg. In 2013, 80% of the brands were contaminated with AFB1 levels >20 μg/kg and ranged up to 10,740 μg/kg. Compared with brand data from 2012 and 2013, fewer brands in 2014, i.e., 53%, had aflatoxin B1 levels >20 μg/kg and ranged up to 1,000 μg/kg. Of the eight brands tested repeatedly across the 3-year period, none consistently averaged ≤20 μg/kg. Our survey clearly demonstrates the regular occurrence of high levels of AF B1 in peanut butter in Zambia. Considering that some of the brands tested originated from neighboring countries such as Malawi, Zimbabwe, and South Africa, the current findings provide a sub-Saharan regional perspective regarding the safety of peanut butter.

The free-living nematode Caenorhabditis elegans is a key laboratory model for metazoan biology. C. elegans is also used as a model for parasitic nematodes despite being only distantly related to most parasitic species. All ∼65 Caenorhabditis species currently in culture are free-living with most having been isolated from decaying plant or fungal matter. Caenorhabditis bovis is a particularly unusual species, having been isolated several times from the inflamed ears of Zebu cattle in Eastern Africa where it is believed to be the cause of bovine parasitic otitis. C. bovis is therefore of particular interest to researchers interested in the evolution of nematode parasitism and in Caenorhabditis diversity. However, as C. bovis is not in laboratory culture, it remains little studied and details of its prevalence, role in bovine parasitic otitis and relationships to other Caenorhabditis species are scarce. Here, by sampling livestock markets and slaughterhouses in Western Kenya, we successfully reisolate C. bovis from the ear of adult female Zebu. We sequence the genome of C. bovis using the Oxford Nanopore MinION platform in a nearby field laboratory and use the data to generate a chromosome-scale draft genome sequence. We exploit this draft genome to reconstruct the phylogenetic relationships of C. bovis to other Caenorhabditis species and reveal the changes in genome size and content that have occurred during its evolution. We also identify expansions in several gene families that have been implicated in parasitism in other nematode species, including those associated with resistance to antihelminthic drugs. The high-quality draft genome and our analyses thereof represent a significant advancement in our understanding of this unusual Caenorhabditis species.

A knowledge, attitude and practice (KAP) study was conducted in three districts of Malawi to test whether the training had resulted in increased knowledge and adoption of recommended pre- and post-harvest crop management practices, and their contribution to reducing aflatoxin contamination in groundnut, maize and sorghum. The study was conducted with 900 farmers at the baseline and 624 farmers at the end-line, while 726 and 696 harvested crop samples were collected for aflatoxin testing at the baseline and end-line, respectively. Results show that the knowledge and practice of pre- and post-harvest crop management for mitigating aflatoxin were inadequate among the farmers at the baseline but somewhat improved after the training as shown at the end-line. As a result, despite unfavorable weather, the mean aflatoxin contamination level in their grain samples decreased from 83.6 to 55.8 ppb (p &lt, 0.001). However, it was also noted that increased knowledge did not significantly change farmers&rsquo, attitude toward not consuming grade-outs because of economic incentive incompatibility, leaving potential for improving the practices further. This existing gap in the adoption of aflatoxin mitigation practices calls for approaches that take into account farmers&rsquo, needs and incentives to attain sustainable behavioral change.

Multidrug-resistant bacteria pose a major challenge to the clinical management of infections in resource-poor settings. Although nontyphoidal Salmonella (NTS) bacteria cause predominantly enteric self-limiting illness in developed countries, NTS is responsible for a huge burden of life-threatening bloodstream infections in sub-Saharan Africa. Here, we characterized nine S . Typhimurium isolates from an outbreak involving patients who initially failed to respond to ceftriaxone treatment at a referral hospital in Kenya. These Salmonella enterica serotype Typhimurium isolates were resistant to ampicillin, chloramphenicol, cefuroxime, ceftriaxone, aztreonam, cefepime, sulfamethoxazole-trimethoprim, and cefpodoxime. Resistance to β-lactams, including to ceftriaxone, was associated with carriage of a combination of bla CTX-M-15 , bla OXA-1 , and bla TEM-1 genes. The genes encoding resistance to heavy-metal ions were borne on the novel IncHI2 plasmid pKST313, which also carried a pair of class 1 integrons. All nine isolates formed a single clade within S . Typhimurium ST313, the major clone of an ongoing invasive NTS epidemic in the region. This emerging ceftriaxone-resistant clone may pose a major challenge in the management of invasive NTS in sub-Saharan Africa.

Aflatoxin contamination of food and feed commodities, caused by Aspergillus section Flavi group of fungi, is a serious problem worldwide. Exposure through consumption of contaminated food and feed has deleterious effects on human and animal health. Therefore, aflatoxin contaminated products are a barrier to international trade of agricultural commodities. Not all fungi from Aspergillus section Flavi produce aflatoxins. Hence it is important to differentiate Aspergillus spp. into toxigenic and atoxigenic species to better understand their population structure in a specific environment. A range of methods are available today, including cultural, analytical and molecular methods, to identify the toxin producing ability of isolates from section Flavi. A comprehensive review of these methods would be of great use for researchers in developing nations where fully equipped aflatoxin detection laboratories are lacking. In this paper we critically reviewed the cultural and molecular methods of detecting aflatoxigenic Aspergillus species and their precision. We report an unusual aflatoxin profile in maize and groundnuts from Malawi, with aflatoxin G1 found routinely at equal or even higher levels than aflatoxin B1. Aflatoxin B1 (AFB1) ratio in a contaminated sample is generally greater than 50% of total aflatoxin (sum of aflatoxin B1, B2, G1, and G2). In Malawi, the aflatoxin occurrence ratios were determined by examining LC-MS/MS and HPLC fluorescence detection (FLD) data of 156 naturally contaminated raw maize and 80 groundnut samples collected in 2011 and 2012. Results showed that natural aflatoxin occurrence ratio differed. In 47% of the samples, the concentration of AFG1 was higher than that of AFB1. The mean concentration percentages of AFB1/AFB2/AFG1/AFG2 in reference to total aflatoxins were found to be 47:5:43:5%, respectively. The AFG1 and AFB1 50/50 trend was observed in maize and groundnuts and was consistent for samples collected in both years. If the AFB1 measurement was used to check compliance of total aflatoxin regulatory limit set at 10, 20, 100, and 200 μg/kg with an assumption that AFB1≥50% of the total aflatoxin content, 8, 13, 24, and 26% false negative rates would have occurred respectively. It is therefore important for legislation to consider total aflatoxins rather than AFB1 alone.

Aflatoxin is considered a “hidden poison” due to its slow and adverse effect on various biological pathways in humans, particularly among children, in whom it leads to delayed development, stunted growth, liver damage, and liver cancer. Unfortunately, the unpredictable behavior of the fungus as well as climatic conditions pose serious challenges in precise phenotyping, genetic prediction and genetic improvement, leaving the complete onus of preventing aflatoxin contamination in crops on post-harvest management. Equipping popular crop varieties with genetic resistance to aflatoxin is key to effective lowering of infection in farmer’s fields. A combination of genetic resistance for in vitro seed colonization (IVSC), pre-harvest aflatoxin contamination (PAC) and aflatoxin production together with pre- and post-harvest management may provide a sustainable solution to aflatoxin contamination. In this context, modern “omics” approaches, including next-generation genomics technologies, can provide improved and decisive information and genetic solutions. Preventing contamination will not only drastically boost the consumption and trade of the crops and products across nations/regions, but more importantly, stave off deleterious health problems among consumers across the globe.

Groundnut ( Arachis hypogaea L.) is susceptible to pre- and post-harvest infections by Aspergillus spp. Aflatoxin B 1 (AFB 1 ), is the contaminant produced by the fungus in infected grains posing a threat to human and animal health. This paper reports of a study undertaken in Malawi to determine the occurrence and distribution of Aflatoxigenic Aspergilli in the soil and AFB 1 contamination in groundnuts. A total of 1397 groundnut samples collected from farm homesteads, local markets, warehouses and shops in 2008 and 2009 were analyzed for AFB 1 contamination using the enzyme linked immunosorbent assay (ELISA), and A. Aspergilli population densities in 1053 soil samples collected from the same sites were estimated using serial dilutions plated on A. Aspergilli medium. Farmer socio-economic profile information was also collected to determine relationships to AFB 1 contamination. The results revealed 46% and 23% of the total samples, from 2008 to 2009, respectively, had AFB 1 contamination levels greater than 4 ppb, and those above 20 ppb were 21% for 2008 and 8% for 2009, respectively. Fitted smooth curve relationships show that there is a clear increase in the chance of groundnut contamination when the population density of A. Aspergilli in the soil increased beyond 3000 (log (cfu) > 8). The measured level of A. Aspergilli in soil varied by location, as well as ecologies within location. Low-altitude ecologies, which were warmer and experienced low precipitation levels, had the highest densities of A. Aspergilli , whereas cooler high-altitude ecologies had the lowest density of these fungi. Similarly high AFB 1 contamination, was recorded across the country with 11–28% of all samples collected from the warm low to mid-altitude ecologies recording contamination ≥20 ppb and low contamination (2–10% of samples) in the mid to high altitude cool ecologies. From a crop management perspective, this study also suggests that both less experienced and older farmers were more likely to produce groundnuts contaminated with aflatoxin. These findings have implications in the design of intervention strategies to avoid short- and long-term human health effects from aflatoxin exposure.

In Zambia, groundnut products (milled groundnut powder, groundnut kernels) are mostly sold in under-regulated markets. Coupled with the lack of quality enforcement in such markets, consumers may be at risk to aflatoxin exposure. However, the level of aflatoxin contamination in these products is not known. Compared to groundnut kernels, milled groundnut powder obscures visual indicators of aflatoxin contamination in groundnuts such as moldiness, discoloration, insect damage or kernel damage. A survey was therefore conducted from 2012 to 2014, to estimate and compare aflatoxin levels in these products (n = 202), purchased from markets in important groundnut growing districts and in urban areas. Cauliflower (Brassica oleracea var. botrytis subvar. cauliflora) is susceptible to wilt caused by Verticillium dahliae but broccoli (B. oleracea var. italica subvar. cyamosa) is not. Infection of broccoli and cauliflower by a green fluorescent protein-expressing isolate of V. dahliae was examined using epifluorescence and confocal laser-scanning microscopy to follow infection and colonization in relation to plant phenology. Plant glucosinolate, phenolic, and lignin contents were also assayed at 0, 4, 14, and 28 days postinoculation. V. dahliae consistently infected and colonized the vascular tissues of all cauliflower plants regardless of age at inoculation, with the pathogen ultimately appearing in the developing seed; however, colonization decreased with plant age. In broccoli, V. dahliae infected and colonized root and stem xylem tissues of plants inoculated at 1, 2, or 3 weeks postemergence. However, V. dahliae colonized only the root xylem and the epidermal and cortical tissues of broccoli plants inoculated at 4, 5, and 6 weeks postemergence. The frequency of reisolation of V. dahliae from the stems (4 to 22%) and roots (10 to 40%) of mature broccoli plants was lower than for cauliflower stems (25 to 64%) and roots (31 to 71%). The mean level of aliphatic glucosinolates in broccoli roots was 6.18 times higher than in the shoots and did not vary with age, whereas it was 3.65 times higher in cauliflower shoots than in the roots and there was a proportional increase with age. Indole glucosinolate content was identical in both cauliflower and broccoli, and both indole and aromatic glucosinolates did not vary with plant age in either crop. Qualitative differences in characterized glucosinolates were observed between broccoli and cauliflower but no differences were observed between inoculated and noninoculated plants for either broccoli or cauliflower. However, the phenolic and lignin contents were significantly higher in broccoli following inoculation than in noninoculated broccoli or inoculated cauliflower plants. The increased resistance of broccoli to V. dahliae infection was related to the increase in phenolic and lignin contents. Significant differential accumulation of glucosinolates associated with plant phenology may also contribute to the resistant and susceptible reactions of broccoli and cauliflower, respectively, against V. dahliae.

Soil solarization is the use of solar radiation to disinfest moist soil covered with clear polyethylene mulch during warm months. Beneficial effects of soil solarization are lower pathogen populations, reduced disease, and higher yield. Information on the duration of solarization benefits is necessary to achieve effective and efficient implementation of this management strategy. A 3-year study investigated effects of single- and multiple-year soil solarization on Pythium spp., Pseudomonas spp., and damping-off of broccoli (Brassica oleracea L.) and cucumber (Cucumis sativus L.). Soil was solarized 10 weeks in 2003 only; 2004 only; 2003 and 2004; 2004 and 2005; 2003, 2004, and 2005; or not solarized. The effects of broccoli and lettuce rotations on population densities of Verticillium dahliae and Pythium spp. in soil and on strawberry (Fragaria × ananassa) growth, yield, and Verticillium wilt were evaluated in conventional and organic production systems in California for 2 years. Under both management systems, strawberry was planted after two successive crops of broccoli or lettuce. The control treatment in the conventional field was strawberry planted in soils fumigated with methyl bromide + chloropicrin. Preplant densities of V. dahliae and Pythium sp. did not differ in these fields. At the end of the second broccoli crop, V. dahliae densities in conventional plots had declined by 44% in both years. In contrast, after the second broccoli crop, densities in organic fields decreased 47% in 2000 and 25% in 2001. In general, there were no differences in V. dahliae inoculum densities in organic and conventional plots following lettuce rotations. After the second vegetable production cycle, population densities of V. dahliae in broccoli rotated organic (24 CFU/g of soil in 2000 and 27 CFU/g of soil in 2001) or conventional (23 CFU/g of soil in 2000 and 19 CFU/g of soil in 2001) fields were significantly lower than those in lettuce rotated organic (40 CFU/g of soil in 2000 and 42 CFU/g of soil in 2001) or conventional (39 CFU/g of soil in 2000 and 35 CFU/g of soil in 2001) fields. However, crop rotation treatments had no consistent effect on the inoculum densities of Pythium spp. Canopy diameters of strawberry plants grown in rotation with broccoli were not different from those in fumigated control plots, whereas those from lettuce plots were 10% smaller. Strawberry plant nutrient analysis showed that fertilizer inputs into organic or conventional production were not responsible for the observed differences in plant size. Increases in strawberry yields were not consistent between years. Verticillium wilt incidence on strawberry was 12 to 24% lower in fields rotated with broccoli compared with fields rotated with lettuce. Wilt severity on strawberry was 22 to 36% lower in fields rotated with broccoli compared with those rotated with lettuce. The strategy of using broccoli rotation coupled with postharvest incorporation of broccoli residue continues to show promise as a tool in the management of Verticillium wilt in both conventional and organic strawberry production systems.

Enterotoxigenic Escherichia coli (ETEC) strains harbor multiple fimbriae and pili to mediate host colonization, including the type IVb pilus, colonization factor antigen III (CFA/III). Not all colonization factors are well characterized or known in toxin positive ETEC isolates, which may have an impact identifying ETEC isolates based on molecular screening of these biomarkers. We describe a novel coli surface antigen (CS) 8 subtype B (CS8B), a family of CFA/III pilus, in a toxin producing ETEC isolate from a Kenyan collection. Protein digestibility of sorghum is generally low. Malting is one of the processing methods which can be applied to improve this digestibility. It is a method whose technology is well known by local communities in Kenya. The objective of this study was to investigate the effect of malting on the digestibility of some varieties of sorghum grain grown in Kenya. Protein digestibility in the grain and malt was determined using porcine pepsin. In raw unmalted sorghum, the protein digestibility ranged from 0% in the high tannin varieties of Essuti, IS 8613, Nakhadabo and Seredo to 66.4% in the low tannin IESV 91022. Cooking decreased the digestibility of all the sorghum grain whose digestibility was above 0%, mostly the low tannin varieties. When the sorghum grain was malted, the digestibility ranged from a minimum of 45.5% in Essuti to 88.7% in KM 1 in the raw sorghum. In the cooked malted sorghum, the digestibility ranged from 23.7% in Seredo to 100% in the low tannin varieties of KM1, IESV 91022 and KAT 386.
