IHMCIF (github.com/ihmwg/IHMCIF) is a data information framework that supports archiving and disseminating macromolecular structures determined by integrative or hybrid modeling (IHM), and making them Findable, Accessible, Interoperable, and Reusable (FAIR). IHMCIF is an extension of the Protein Data Bank Exchange/macromolecular Crystallographic Information Framework (PDBx/mmCIF) that serves as the framework for the Protein Data Bank (PDB) to archive experimentally determined atomic structures of biological macromolecules and their complexes with one another and small molecule ligands (e.g., enzyme cofactors and drugs). IHMCIF serves as the foundational data standard for the PDB-Dev prototype system, developed for archiving and disseminating integrative structures. It utilizes a flexible data representation to describe integrative structures that span multiple spatiotemporal scales and structural states with definitions for restraints from a variety of experimental methods contributing to integrative structural biology. The IHMCIF extension was created with the benefit of considerable community input and recommendations gathered by the Worldwide Protein Data Bank (wwPDB) Task Force for Integrative or Hybrid Methods (wwpdb.org/task/hybrid). Herein, we describe the development of IHMCIF to support evolving methodologies and ongoing advancements in integrative structural biology. Ultimately, IHMCIF will facilitate the unification of PDB-Dev data and tools with the PDB archive so that integrative structures can be archived and disseminated through PDB.

The nuclear pore complex (NPC) is the sole mediator of nucleocytoplasmic transport. Despite great advances in understanding its conserved core architecture, the peripheral regions can exhibit considerable variation within and between species. One such structure is the cage-like nuclear basket. Despite its crucial roles in mRNA surveillance and chromatin organization, an architectural understanding has remained elusive. Using in-cell cryo-electron tomography and subtomogram analysis, we explored the NPC's structural variations and the nuclear basket across fungi (yeast; S. cerevisiae), mammals (mouse; M. musculus), and protozoa (T. gondii). Using integrative structural modeling, we computed a model of the basket in yeast and mammals that revealed how a hub of nucleoporins (Nups) in the nuclear ring binds to basket-forming Mlp/Tpr proteins: the coiled-coil domains of Mlp/Tpr form the struts of the basket, while their unstructured termini constitute the basket distal densities, which potentially serve as a docking site for mRNA preprocessing before nucleocytoplasmic transport.

SLC22A10 is an orphan transporter with unknown substrates and function. The goal of this study is to elucidate its substrate specificity and functional characteristics. In contrast to orthologs from great apes, human SLC22A10, tagged with green fluorescent protein, is not expressed on the plasma membrane. Cells expressing great ape SLC22A10 orthologs exhibit significant accumulation of estradiol-17β-glucuronide, unlike those expressing human SLC22A10. Sequence alignments reveal a proline at position 220 in humans, which is a leucine in great apes. Replacing proline with leucine in SLC22A10-P220L restores plasma membrane localization and uptake function. Neanderthal and Denisovan genomes show proline at position 220, akin to modern humans, indicating functional loss during hominin evolution. Human SLC22A10 is a unitary pseudogene due to a fixed missense mutation, P220, while in great apes, its orthologs transport sex steroid conjugates. Characterizing SLC22A10 across species sheds light on its biological role, influencing organism development and steroid homeostasis.

Multidrug resistance protein 4 (MRP4) is a broadly expressed ATP-binding cassette transporter that is unique among the MRP subfamily for transporting prostanoids, a group of signaling molecules derived from unsaturated fatty acids. To better understand the basis of the substrate selectivity of MRP4, we used cryogenic-electron microscopy to determine six structures of nanodisc-reconstituted MRP4 at various stages throughout its transport cycle. Substrate-bound structures of MRP4 in complex with PGE1, PGE2 and the sulfonated-sterol DHEA-S reveal a common binding site that accommodates a diverse set of organic anions and suggest an allosteric mechanism for substrate-induced enhancement of MRP4 ATPase activity. Our structure of a catalytically compromised MRP4 mutant bound to ATP-Mg2+ is outward-occluded, a conformation previously unobserved in the MRP subfamily and consistent with an alternating-access transport mechanism. Our study provides insights into the endogenous function of this versatile efflux transporter and establishes a basis for MRP4-targeted drug design.

Curriculum development is imperative for the overall success of the educational system more so in sustainable development efforts. In the Philippines, the institutionalization of the Madrasah Education Program in public schools provides an opportunity to ensure access to quality and relevant education among Muslim-Filipino learners. The Refined Elementary Madrasah Curriculum serves as the foundation for creating instructional decisions to actualize educational outcomes. However, since the program's inception in 2004, there are various concerns, especially in terms of the elements of the curriculum. There is a dearth of professional literature on the curriculum development practices of Madrasah Education in the Philippines, especially in the planning phase. Thus, the study sought to discuss and explore the naturalistic model as an alternative to planning the Refined Elementary Madrasah Curriculum. This study employed a literature review and used a theoretical synthesis. The analysis revealed that there is a need to democratize curriculum planning initiatives. Furthermore, the implications of the naturalistic model in terms of the platform as anchored to 'Education in Islamic Perspective' as the point of inception in the planning process is unprecedented. The concept of democratization has highlighted the narratives of relevant stakeholders as part of the deliberation to form a holistic consensus. In curriculum design, decision points must be achieved to include deliberate plans for implementation and evaluation. In conclusion, the challenge to ensuring sustainable development in Madrasah Education Program is how to formulate genuine consensus from various stakeholders and create decision points that are relevant to the Philippine context. The DepEd Order No. 41, s. 2017 catapulted the implementation of the Arabic Language and Islamic Values Education (ALIVE) Program. However, since its inception, there is a dearth of professional literature on a coherent sociological understanding of Muslim education in the Philippines. This paper aims to provide an understanding of the implementation challenges of the ALIVE program employing sociological perspectives. The study utilized a qualitative research method anchored on Case Study Research Model. Five ALIVE implementers in Metro Manila were part of the research participants. A thematic analysis was initiated and triangulation of data was employed from relevant data sources. The analysis results showed several challenges faced by the select ALIVE schools: The intended curriculum lacks appreciation of the approaches and evaluation of student learning. The scarcity of learning spaces was evident. In teaching, most of the "Asatidz" or Madrasah teachers require enhancement of their pedagogical competence. The cultural variance among Muslims is still evident, especially in non-Muslim communities. The findings indicate that there is a need to create deliberate plans to achieve the intended learning outcomes of the ALIVE Program. Given the various gaps and challenges identified in this study, there is a necessity to evaluate the program at the grassroots. In conclusion, maximizing and strengthening the participation of the various stakeholders and different sectors in society is imperative in the development and sustainability of Muslim education programs in the Philippines.

The current study investigates the effects of instruction with the storytelling approach on sixth-graders' values, attitudes and motivation in relation to the study of the human nervous system. The instruction consisted of a series of lessons on the human nervous system in which nine stories were included. The study employed a one-group pre-test and post-test design. Twenty-four pupils, all of whom were girls, participated in the study. The Dilemma Cases Form (Inventory), an attitude scale towards science, and a motivation scale for science were administered before and after the intervention. Pre and post-tests were compared using the non-parametric Wilcoxson's Rank Sum Tests. The results indicated that sixth-graders who were exposed to story-telling as part of the instruction improved their scores on the values and attitudes toward science scales but not those for motivation. Based on the results, it is argued that the story-telling approach in the unit on the human nervous system could be a good source of enrichment for sixth graders in science education.

Actin mediates insulin secretion in pancreatic β-cells through remodeling. Hampered by limited resolution, previous studies have offered an ambiguous depiction as depolymerization and repolymerization. We report the in situ structure of actin remodeling in INS-1E β-cells during glucose-stimulated insulin secretion at nanoscale resolution. After remodeling, the actin filament network at the cell periphery exhibits three marked differences: 12% of actin filaments reorient quasi-orthogonally to the ventral membrane; the filament network mainly remains as cell-stabilizing bundles but partially reconfigures into a less compact arrangement; actin filaments anchored to the ventral membrane reorganize from a netlike to a blooming architecture. Furthermore, the density of actin filaments and microtubules around insulin secretory granules decreases, while actin filaments and microtubules become more densely packed. The actin filament network after remodeling potentially precedes the transport and release of insulin secretory granules. These findings advance our understanding of actin remodeling and its role in glucose-stimulated insulin secretion.

The deployment of distributed multi-controllers for Software-Defined Networking (SDN) architecture is an emerging solution to improve network scalability and management. However, the network control failure affects the dynamic resource allocation in distributed networks resulting in network disruption and low resilience. Thus, we consider the control plane fault tolerance for cost-effective and accurate controller location models during control plane failures. This fault-tolerance strategy has been applied to distributed SDN control architecture, which allows each switch to migrate to next controller to enhance network performance. In this paper, the Reliable and Dynamic Mapping-based Controller Placement (RDMCP) problem in distributed architecture is framed as an optimization problem to improve the system reliability, quality, and availability. By considering the bound constraints, a heuristic state-of-the-art Controller Placement Problem (CPP) algorithm is used to address the optimal assignment and reassignment of switches to nearby controllers other than their regular controllers. The algorithm identifies the optimal controller location, minimum number of controllers, and the expected assignment costs after failure at the lowest effective cost. A metaheuristic Particle Swarm Optimization (PSO) algorithm was combined with RDMCP to form a hybrid approach that improves objective function optimization in terms of reliability and cost-effectiveness. The effectiveness of our hybrid RDMCP-PSO was then evaluated using extensive experiments and compared with other baseline algorithms. The findings demonstrate that the proposed hybrid technique significantly increases the network performance regarding the controller number and load balancing of the standalone heuristic CPP algorithm.

Abstract This research aims to explore how the MEH-PPV polymer matrix and the strength of the applied field (EF) affect an electron confined within strained CdSe/ZnSe spherical core/shell quantum dots (CSQDs). By solving the Schrödinger equation using the element method (FEM) and effective mass approximation we calculated eigenenergy values and their corresponding wavefunctions. Through a compact density matrix approach, we examined how the MEH-PPV polymer matrix, QDs size and electric field intensity impact nonlinear rectification (NOR), in both unstrained systems. By considering factors such as the surrounding polymer matrix and size confinement we analysed computed coefficients related to EF intensity, peak locations and shifts. Our key findings suggest that understanding NOR in relation to parameters and surrounding materials can provide insights, for improving future optoelectronic and photonic devices.

Abstract Background Single-cell RNA sequencing (scRNAseq) offers powerful insights, but the surge in sample sizes demands more computational power than local workstations can provide. Consequently, high-performance computing (HPC) systems have become imperative. Existing web apps designed to analyze scRNAseq data lack scalability and integration capabilities, while analysis packages demand coding expertise, hindering accessibility. Results In response, we introduce scRNAbox, an innovative scRNAseq analysis pipeline meticulously crafted for HPC systems. This end-to-end solution, executed via the SLURM workload manager, efficiently processes raw data from standard and Hashtag samples. It incorporates quality control filtering, sample integration, clustering, cluster annotation tools, and facilitates cell type-specific differential gene expression analysis between two groups. We demonstrate the application of scRNAbox by analyzing two publicly available datasets. Conclusion ScRNAbox is a comprehensive end-to-end pipeline designed to streamline the processing and analysis of scRNAseq data. By responding to the pressing demand for a user-friendly, HPC solution, scRNAbox bridges the gap between the growing computational demands of scRNAseq analysis and the coding expertise required to meet them.

Background: Suboptimal breastfeeding practices cause 823,000 deaths in children under 5 years of age and 20,000 deaths in women due to breast cancer in the world every year. The Government's program to increase coverage of exclusive breastfeeding is contained in the 10 Steps Towards Successful Breastfeeding (LMKM) which states that health workers are required to provide exclusive breastfeeding education to mothers from the antenatal period. An Emo Demo is a way to convey nutritional messages with a behavior change communication strategy that uses Behavior Centered Design (BCD).Objectives: This literature review aims to analyze the effect of exclusive breastfeeding education using the emotional demonstration method (EMO DEMO) on exclusive breastfeeding.Methods: This research method is a literature review using PRISMA analysis with the PUBMED, Science Direct, Proquest, Springer, and Google Scholar databases from 2019-2023. The inclusion criteria in this Literature Review are using a period from 2019-2023. the type of article is original research. The exclusion criteria in this literature review are research subjects other than pregnant women, mothers who have children under 2 years old, and health cadres.Results: Exclusive breastfeeding education using the emo demo method increases knowledge, attitudes, self-efficacy, and exclusive breastfeeding. Emotional demonstration training increases cadres' knowledge and skills in providing exclusive breastfeeding education.Conclusions: Exclusive breastfeeding education innovations with emotional demonstration methods will help the government accelerate optimal breastfeeding practices to improve maternal and child health in Indonesia. It is hoped that health workers can apply the emo demo method in providing exclusive breastfeeding education.

Action video-games (AVGs) could improve reading efficiency, enhancing not only visual attention but also phonological processing. Here we tested the AVG effects upon three consolidated language-based predictors of reading development in a sample of 79 pre-readers at-risk and 41 non-at-risk for developmental dyslexia. At-risk children were impaired in either phonemic awareness (i.e., phoneme discrimination task), phonological working memory (i.e., pseudoword repetition task) or rapid automatized naming (i.e., RAN of colours task). At-risk children were assigned to different groups by using an unequal allocation randomization: (1) AVG (n = 43), (2) Serious Non-Action Video Game (n = 11), (3) treatment-as-usual (i.e., speech therapy, n = 11), and (4) waiting list (n = 14). Pre- and post-training comparisons show that only phonemic awareness has a significantly higher improvement in the AVG group compared to the waiting list, the non-AVG, and the treatment-as-usual groups, as well as the combined active groups (n = 22). This cross-modal plastic change: (i) leads to a recovery in phonemic awareness when compared to the not-at-risk pre-readers; (ii) is present in more than 80% of AVG at-risk pre-readers, and; (iii) is maintained at a 6-months follow-up. The present findings indicate that this specific multisensory attentional training positively affects how phonemic awareness develops in pre-readers at risk for developmental dyslexia, paving the way for innovative prevention programs.

Nuclear pore complexes (NPCs) direct the nucleocytoplasmic transport of macromolecules. Here, we provide a composite multiscale structure of the yeast NPC, based on improved 3D density maps from cryogenic electron microscopy and AlphaFold2 models. Key features of the inner and outer rings were integrated into a comprehensive model. We resolved flexible connectors that tie together the core scaffold, along with equatorial transmembrane complexes and a lumenal ring that anchor this channel within the pore membrane. The organization of the nuclear double outer ring reveals an architecture that may be shared with ancestral NPCs. Additional connections between the core scaffold and the central transporter suggest that under certain conditions, a degree of local organization is present at the periphery of the transport machinery. These connectors may couple conformational changes in the scaffold to the central transporter to modulate transport. Collectively, this analysis provides insights into assembly, transport, and NPC evolution.

Background of the Study: Studies conducted for the determination of gender utilizing changes in trabecular pattern in mandible on an orthopantomogram have been very sparse. Hence, this study is designed to help in gender determination using an innovative aid, fractal analysis. Aim: The aim is to determine/establish the gender using fractal analysis. Methodology: A total of 1,248 orthopantomogram were screened during the period of 2020 and 2021 in the Oral and Maxillofacial Radiology Department of P. M. Nadagouda Memorial Dental College and Hospital of which 30 males and 30 females were selected between the age group of 20–30 years. The region of interest at the angle of the mandible on the right side was selected as the geometric center. The region of interest was again subjected to fractal analysis using ImageJ software, and the values were recorded by analyzing the trabecular pattern. Result: The data were analyzed statistically and it was noted that the mean fractal analysis values in females were 0.103 and 0.148 in males, which were significantly less when compared to the males. Conclusion: The results showed that fractal analysis can be used as an aid to assess the trabecular pattern in the determination of the sex of an individual.

Abstract Background Zoonoses are infectious diseases that are transmitted from animals to humans. Studying the knowledge, perceptions and practices of communities related to zoonoses and the associated risk factors is crucial for effective control and prevention. This study aimed to assess the knowledge, perceptions, and practices of respondents on zoonoses and the associated risk factors in and around Chiro town, Ethiopia. Zoonotic diseases, such as rabies, anthrax, bovine tuberculosis, and brucellosis, pose a direct threat to health and livelihoods in the communities where they occur. These diseases emerge due to a combination of human-animal interactions, migration, and contact with wildlife and their respective parasites and vectors. Hence, recognizing residents’ perceptions, knowledge, and practices is crucial for effectively minimizing risks. Methods A cross-sectional study was conducted from January 2020 to July 2021 in and around Chiro town using a pretested close-ended questionnaire. A total of 350 respondents were selected using simple random sampling methods. The questionnaire included information on the sociodemographic status of the respondents and questions concerning the knowledge, perceptions, and practices of the participants regarding the selected zoonotic diseases. The associations of knowledge, perceptions, and practices related to zoonoses with zoonotic risk factors were analysed using chi-square tests. Results The study revealed that 82.9% of the respondents had knowledge of bovine tuberculosis, followed by knowledge of rabies (80%), knowledge of anthrax (45.1%), and knowledge of brucellosis (24.3%). Males had greater knowledge of bovine tuberculosis (84.8%), followed by rabies (79.8%) and anthrax (48.6%), while females had greater knowledge of brucellosis (23.6%). The most cited source of information was radio (68%). Most respondents mentioned the outbreaks of rabies (62.5%), bovine tuberculosis (53.2%), anthrax (35.6%), and brucellosis (15.7%). Respondents with higher educational levels and urban residents had more knowledge of zoonoses. More than 75% of respondents had a good perception of the transmission of zoonotic disease from animals, and the practice of consuming raw milk or raw/undercooked meat and sharing the same house with animals was high. Conclusion The majority of respondents reported that they had knowledge of bovine tuberculosis and rabies, but lower knowledge and perceptions were reported for anthrax and brucellosis. These findings illustrate the need for collaboration among animal, human and environmental health offices in one health approach to prevent and control zoonotic disease.

ModelCIF (github.com/ihmwg/ModelCIF) is a data information framework developed for and by computational structural biologists to enable delivery of Findable, Accessible, Interoperable, and Reusable (FAIR) data to users worldwide. ModelCIF describes the specific set of attributes and metadata associated with macromolecular structures modeled by solely computational methods and provides an extensible data representation for deposition, archiving, and public dissemination of predicted three-dimensional (3D) models of macromolecules. It is an extension of the Protein Data Bank Exchange / macromolecular Crystallographic Information Framework (PDBx/mmCIF), which is the global data standard for representing experimentally-determined 3D structures of macromolecules and associated metadata. The PDBx/mmCIF framework and its extensions (e.g., ModelCIF) are managed by the Worldwide Protein Data Bank partnership (wwPDB, wwpdb.org) in collaboration with relevant community stakeholders such as the wwPDB ModelCIF Working Group (wwpdb.org/task/modelcif). This semantically rich and extensible data framework for representing computed structure models (CSMs) accelerates the pace of scientific discovery. Herein, we describe the architecture, contents, and governance of ModelCIF, and tools and processes for maintaining and extending the data standard. Community tools and software libraries that support ModelCIF are also described.

The impact of delta-doping modulation and electric field influence within a nanostructure consisting of three GaAs quantum wells (QWs) separated by AlGaAs barriers was investigated. The quantized energy levels, Fermi energy, wavefunctions, self-consistent potential, and electron density distribution were evaluated by a self-consistent solution of the Schrödinger and Poisson equations using the finite element method within the FEniCS project in Python. The results indicate that increasing the electric field reduces energy levels and Fermi energy. In addition, the delta-doping position and electric field significantly affect the self-consistent potential and electron density distribution. This study provides a possibility to tailor optical properties, such as the linear absorption coefficient and photoluminescence, by adjusting geometrical and non-geometrical parameters, including donor density, enhancing the functionality of doped QWs in designing high electron mobility transistors.
