Aloe dhufarensis Lavranos is an important medicinal plant, however, the endophytic microorganisms associated with this plant and their antagonistic activities are not known. In this study, endophytic fungi and bacteria were isolated from the leaf tissues of A. dhufarensis and their antagonistic activity against the plant pathogens Fusarium sp. and Cladosporium sp. were evaluated using a dual culture assay. A total of 3 fungal endophytes and 12 bacterial endophytes were isolated from the leaf tissue segments of A. dhufarensis. Among them, two endophytic fungal isolates designated as SQUCC-F2-2 and SQUCC-F3-1 exhibited inhibitory activity against the phytopathogenic fungi tested. In addition, scanning electron microscopy analysis showed that they induced shriveling, pit formation and disintegration of the hyphae of the phytopathogenic fungi. These two endophytic fungal isolates were identified as Sarocladium kiliense (SQUCC-F2-2) and Penicillium oxalicum (SQUCC-F3-1) on the basis of nuclear ribosomal DNA internal transcribed spacer (ITS) region. Analysis of the metabolites produced by these endophytes revealed the presence of fatty acids, fatty acid methyl esters, furfuryl alcohol, 1,2-diols and amide, which have been identified in the literature as antimicrobial compounds. P. oxalicum produced 7 compounds, of which 2-Furanmethanol, Dodecanoic acid and Tetradecanoic acid were dominant. S. kiliense produced 8 compounds with 2,3-Butanediol as the main constituent. This is the first report of endophytic fungi of A. dhufarensis with antagonistic activity against phytopathogenic fungi.

Hypocreomycetidae is a highly diverse group with species from various habitats. This subclass has been reported as pathogenic, endophytic, parasitic, saprobic, fungicolous, lichenicolous, algicolous, coprophilous and insect fungi from aquatic and terrestrial habitats. In this study, we focused on freshwater fungi of Hypocreomycetidae which resulted 41 fresh collections from China and Thailand. Based on morphological and phylogenetic analyses, we identified 26 species that belong to two orders (Hypocreales and Microascales) and six families (Bionectriaceae, Halosphaeriaceae, Microascaceae, Nectriaceae, Sarocladiaceae and Stachybotryaceae). Ten new species and 13 new habitats and geographic records are introduced. Mariannaea superimposita, Stachybotrys chartarum and S. chlorohalonatus are recollected from freshwater habitats in China. Based on phylogenetic analysis of combined LSU, ITS, SSU, rpb2 and tef1-α sequences data, Emericellopsis is transferred to Hypocreales genera incertae sedis; Pseudoacremonium is transferred to Bionectriaceae; Sedecimiella is placed in Nectriaceae; Nautosphaeria and Tubakiella are excluded from Halosphaeriaceae and placed in Microascales genera incertae sedis; and Faurelina is excluded from Hypocreomycetidae. Varicosporella is placed under Atractium as a synonym of Atractium instead of Varicosporella. In addition, phylogenetic analysis and divergence time estimates showed that Ascocodina, Campylospora, Cornuvesica and Xenodactylariaceae form distinct lineages in Hypocreomycetidae and they evolved in the family/order time frame. Hence, a new order (Xenodactylariales) and three new families (Ascocodinaceae, Campylosporaceae, and Cornuvesicaceae) are introduced based on phylogenetic analysis, divergence time estimations and morphological characters. Ancestral character state analysis is performed for different habitats of Hypocreomycetidae including freshwater, marine and terrestrial taxa. The result indicates that marine and freshwater fungi evolved independently from terrestrial ancestors. The results further support those early diverging clades of this subclass, mostly comprising terrestrial taxa and freshwater and marine taxa have been secondarily derived, while the crown clade (Nectriaceae) is represented in all three habitats. The evolution of various morphological adaptations towards their habitual changes are also been discussed.

Xylariomycetidae ( Ascomycota ) is a highly diversified group with variable stromatic characters. Our research focused on inconspicuous stromatic xylarialean taxa from China, Italy, Russia, Thailand and the United Kingdom. Detailed morphological descriptions, illustrations and combined ITS-LSU- rpb 2- tub 2- tef 1 phylogenies revealed 38 taxa from our collections belonging to Amphisphaeriales and Xylariales . A new family ( Appendicosporaceae ), five new genera ( Magnostiolata , Melanostictus , Neoamphisphaeria , Nigropunctata and Paravamsapriya ), 27 new species ( Acrocordiella photiniicola , Allocryptovalsa sichuanensis , Amphisphaeria parvispora , Anthostomella lamiacearum , Apiospora guiyangensis , Ap. sichuanensis , Biscogniauxia magna , Eutypa camelliae , Helicogermslita clypeata , Hypocopra zeae , Magnostiolata mucida , Melanostictus longiostiolatus , Me. thailandicus , Nemania longipedicellata , Ne. delonicis , Ne. paraphysata , Ne. thailandensis , Neoamphisphaeria hyalinospora , Neoanthostomella bambusicola , Nigropunctata bambusicola , Ni. nigrocircularis , Ni. thailandica , Occultitheca rosae , Paravamsapriya ostiolata , Peroneutypa leucaenae , Seiridium italicum and Vamsapriya mucosa ) and seven new host/geographical records are introduced and reported. Divergence time estimates indicate that Delonicicolales diverged from Amphisphaeriales + Xylariales at 161 (123–197) MYA. Amphisphaeriales and Xylariales diverged 154 (117–190) MYA with a crown age of 127 (92–165) MYA and 147 (111–184) MYA, respectively. Appendicosporaceae ( Amphisphaeriales ) has a stem age of 89 (65–117) MYA. Ancestral character state reconstruction indicates that astromatic, clypeate ascomata with aseptate, hyaline ascospores that lack germ slits may probably be ancestral Xylariomycetidae having plant-fungal endophytic associations. The Amphisphaeriales remained mostly astromatic with common septate, hyaline ascospores. Stromatic variations may have developed mostly during the Cretaceous period. Brown ascospores are common in Xylariales , but they first appeared in Amphisphaeriaceae , Melogrammataceae and Sporocadaceae during the early Cretaceous. The ascospore germ slits appeared only in Xylariales during the Cretaceous after the divergence of Lopadostomataceae . Hyaline, filiform and apiospores may have appeared as separate lineages providing the basis to Xylariaceae , which may have diverged independently. The future classification of polyphyletic xylarialean taxa will not be based on stromatic variations, but the type of ring, the colour of the ascospores, and the presence or absence of the type of germ slit.

A novel species Lembosia mimusopis is introduced with evidence from morpho-molecular characterization. It was collected from the leaves of Mimusops elengi in Chiang Rai Province, Thailand. The new species is unique in having a mucilaginous sheath surrounding its immature ascospores. LSU sequence analyses phylogenetically support separation of this species from other Lembosia species.

This article is the 13th contribution in the Fungal Diversity Notes series, wherein 125 taxa from four phyla, ten classes, 31 orders, 69 families, 92 genera and three genera incertae sedis are treated, demonstrating worldwide and geographic distribution. Fungal taxa described and illustrated in the present study include three new genera, 69 new species, one new combination, one reference specimen and 51 new records on new hosts and new geographical distributions. Three new genera, Cylindrotorula (Torulaceae), Scolecoleotia (Leotiales genus incertae sedis) and Xenovaginatispora (Lindomycetaceae) are introduced based on distinct phylogenetic lineages and unique morphologies. Collection of three sexual morphic fungal species occurring on the leaf surface of three plant species (Dalbergia obtusifolia, Syzygium fluviatile and Ziziphus mauritiana) collected in Yunnan Province, China, have shown that they are morphologically distinct. Phylogenetic analyses of partial sequences of internal transcribed spacer region (ITS) and large subunit rDNA (LSU) placed the three species in Trichomerium (Trichomeriaceae) but are sufficiently different from all known species. Therefore, three new species, Trichomerium multisetosum, T. xishuangbannaense and T. yunnanense are described with detailed, illustrated descriptions and notes.

A hyphomycetous sooty mould was collected on a dead bamboo (Bambusoideae, Gramineae) from a terrestrial habitat in Sichuan Province, China. To establish the phylogenetic position of newly collected sooty mould within the Capnodiales, we sequenced two rDNA regions, ITS1-5.8S-ITS2 (ITS) and 28S, and two protein-coding genes tef1-α and rpb2. Based on maximum likelihood and Bayesian analyses of a combined dataset and an examination of morphology, we describe and illustrate Hyphocapnodia gen. et sp. nov. Hyphocapnodia sichuanensis is characterized by subcylindrical, dark brown to black synnemata with monoblastic conidiogenous cells producing subcylindrical to fusiform, transversely septate, brown conidia with a truncate base.

Anthurium is an ornamental flowering plant, cultivated in tropical and sub-tropical climates. Anthracnose is a major disease in anthurium, known to be manifested as spadix rot and leaf spot, and caused by Colletotrichum gloeosporioides or its teleomorph, Glomerella cingulata. The objective of the present study was to describe spathe rot, a new disease, and identify Colletotrichum species associated with spathe rot, spadix rot and leaf spot, using multi-locus DNA sequence analyses. Diseased spathes were obtained from anthurium var. Tropical Red while the diseased spadix and leaves were from var. Hawaiian Butterfly. Colletotrichum was isolated from diseased spathe, spadix, and leaf on Potato Dextrose Agar (PDA) following surface sterilization. DNA, extracted from the isolates, was subjected to multigene DNA sequence analyses using ITS, β-tubulin and GAPDH. The two isolates from the spathe rot were identified as C. fructicola and C. orchidearum and the isolates from the spadix rot and leaf spot were identified as C. fruiticola and C. siamense respectively. Koch’s postulates were performed using C. fructicola and C. orchidearum, isolated from the spathe rot, and their pathogenicity was confirmed. The manuscript reports C. fructicola and C. orchidearum as the causal agents of the new disease, the spathe rot, and the association of C. fructicola and C. siamense with the spadix rot and leaf spot respectively.

Biodiversity loss from disturbances caused by human activities means that species are disappearing at an ever increasing rate. The high number of species that have yet to be described have generated extreme crisis to the taxonomist. Therefore, more than in any other era, effective ways to discover and delimitate species are needed. This paper reviews the historically foremost approaches used to delimit species in Ascomycota, the most speciose phylum of Fungi. These include morphological, biological, and phylogenetic species concepts. We argue that a single property to delineate species boundaries has various defects and each species concept comes with its own advantages and disadvantages. Recently the rate of species discovery has increased because of the advancement of phylogenetic approaches. However, traditional phylogenetic methods with few gene regions lack species-level resolution, and do not allow unambiguous conclusions. We detail the processes that affect gene tree heterogeneity, which acts as barriers to delimiting species boundaries in classical low-rank phylogenies. So far, limited insights were given to the DNA-based methodologies to establish well-supported boundaries among fungal species. In addition to reviewing concepts and methodologies used to delimit species, we present a case study. We applied different species delimitation methods to understand species boundaries in the plant pathogenic and cryptic genus Phyllosticta (Dothideomycetes, Botryosphaeriales). Several DNA-based methods over-split the taxa while in some methods several taxa fall into a single species. These problems can be resolved by using multiple loci and coalescence-based methods. Further, we discuss integrative approaches that are crucial for understanding species boundaries within Ascomycota and provide several examples for ideal and pragmatic approaches of species delimitation.

This article provides descriptions and illustrations of microfungi associated with the leaf litter of Celtis formosana, Ficus ampelas, F. septica, Macaranga tanarius and Morus australis collected from Taiwan. These host species are native to the island and Celtis formosana is an endemic tree species. The study revealed 95 species, consisting of two new families (Cylindrohyalosporaceae and Oblongohyalosporaceae), three new genera (Cylindrohyalospora, Neodictyosporium and Oblongohyalospora), 41 new species and 54 new host records. Acrocordiella yunnanensis sp. nov. is introduced here from dead twigs of an unidentified dicotyledonous host from Xishuangbanna Prefecture, Yunnan Province, China. Phylogenetic analyses based on LSU and ITS sequence data revealed that this new species with a distinct sexual morph belongs to Requienellaceae (Sordariomycetes, Ascomycota). Acrocordiella yunnanensis is closely related to Acrocordiella omanensis in Requienellaceae. This novel taxon is illustrated, described, and a morphology-based key is provided to facilitate the identification of species in Acrocordiella.

Pestalotioid fungi commonly occur as pathogens, endophytes or saprobes. In this study, pestalotioid fungi associated with leaf spots and fruit rots were isolated from Alpinia malaccensis, A. galangal, Annona squamosa, Artocarpus heterophyllus, Citrus sp., Garcinia mangostana, Litsea petiolata, a pteridophyte, and Vitis vinifera in Chiang Rai, Thailand. Based on single- and multi-locus phylogenies using internal transcribed spacer, β-tubulin and partial translation elongation factor 1-α gene regions, along with morphological features, the isolates were identified as two new species, Neopestalotiopsis hydeana and Pestalotiopsis hydei. This is the first time a Pestalotiopsis sp. was reported associated with Litsea petiolata and a Neopestalotiopsis sp. recorded from Alpinia, Annona, Artocarpus, Garcinia and a pteridophyte in the world. This fungal group can be considered as an emerging pathogenic group on different hosts in different climatic conditions.

Hot desert regions are undoubtedly challenging to fungal survival on the Arabian Peninsula. Fungi are, however, recognized as the most stress-resistant organisms among all eukaryotes, which could be a result of the rapid evolution of distinct species. Our current understanding of these microorganisms is derived from studies examining only a fraction of the overall fungal diversity. Therefore, further studies are needed to understand the diversity of fungi in desert regions. This paper highlights the taxonomy of several unusual fungal genera collected in a range of aquatic and terrestrial environments in Oman. These taxa were identified based on phylogenetic analyses of nuclear ribosomal DNA (rDNA) (LSU, SSU and ITS) and protein-coding genes (TEF, RPB2 and TUB), plus morphological comparisons. Phylogenetic analyses, including the presently recognized genera in Patellariales resulted in splitting the order into four clades in Dothideomycetes. The new family Holmiellaceae and new order Holmiellales are introduced to include Holmiella. Species of Homortomycetaceae form a well-supported and distinct clade and raise it to Homortomycetales ordo novus. Omania (Halojulellaceae), Desertiserpentica (Lophiostomataceae) and Montanitestudina (Testudinaceae) are described as novel genera in Dothideomycetes. A synnematous hyphomycete with basidiomycetous affinity (Corticiales) was also identified and described as Basidiodesertica. Additionally, an asexual morph was observed for Holmiella junipericola; Patellaria quercus is synonymized under P. atrata, and seven new species are described.

This study was conducted to investigate the antagonistic activity of endophytic and rhizosphere fungi isolated from a medicinal plant, Sesuvium portulacastrum, against Pythium aphanidermatum, the cause of damping off of cucumber. A total of 40 endophytic and 19 rhizosphere fungi were isolated from S. portulacastrum. Three endophytic isolates and two rhizosphere isolates gave >50% suppression of P. aphanidermatum in the in vitro dual-culture tests. Scanning electron microscopic studies at the inhibition zone showed hyphae wall damage and abnormal mycelial growth of the genus Pythium. Molecular analysis identified the antagonistic endophytes as Aspergillus insulicola (isolate A435), A. insulicola (A419), and Aspergillus melleus (A412) and the rhizosphere antagonists as Aspergillus terreus (A213) and Aspergillus luchuensis (A116). Except for A116, the culture filtrates of the other antagonists significantly increased the electrolyte leakage from Pythium mycelia, whereas ethyl acetate extracts of A435, A412, and A213 showed significant growth suppression. All five antagonists were able to produce varying amounts of cellulase and β-glucanase enzymes. However, A435, A412, and A213 showed significantly higher cellulase activity, whereas A435 and A116 showed the highest β-glucanase activity. Controlled glasshouse growth experiments showed that isolates A435 and A116 resulted in up to 70% control of damping off, whereas isolates A412 and A213 showed 30 to 40% damping-off control. The antagonists A435, A116, and A213 also contributed to increased cucumber shoot length as well as shoot and root dry mass. The synergetic effects of metabolites and hydrolytic enzymes could be the reason for the variation between isolates in the antagonistic activity and cucumber growth promotion. This study reports for the first time A. insulicola, A. melleus, and A. luchuensis as potential biocontrol agents against P. aphanidermatum-induced damping off of cucumber.

The recent realistic estimate of fungal numbers which used various algorithms was between 2.2 and 3.8 million. There are nearly 100,000 accepted species of Fungi and fungus-like taxa, which is between 2.6 and 4.5% of the estimated species. Several forums such as Botanica Marina series, Fungal Diversity notes, Fungal Biodiversity Profiles, Fungal Systematics and Evolution—New and Interesting Fungi, Mycosphere notes and Fungal Planet have enhanced the introduction of new taxa and nearly 2000 species have been introduced in these publications in the last decade. The need to define a fungal species more accurately has been recognized, but there is much research needed before this can be better clarified. We address the evidence that is needed to estimate the numbers of fungi and address the various advances that have been made towards its understanding. Some genera are barely known, whereas some plant pathogens comprise numerous species complexes and numbers are steadily increasing. In this paper, we examine ten genera as case studies to establish trends in fungal description and introduce new species in each genus. The genera are the ascomycetes Colletotrichum and Pestalotiopsis (with many species or complexes), Atrocalyx, Dothiora, Lignosphaeria, Okeanomyces, Rhamphoriopsis, Thozetella, Thyrostroma (relatively poorly studied genera) and the basidiomycete genus Lepiota. We provide examples where knowledge is incomplete or lacking and suggest areas needing further research. These include (1) the need to establish what is a species, (2) the need to establish how host-specific fungi are, not in highly disturbed urban areas, but in pristine or relatively undisturbed forests, and (3) the need to establish if species in different continents, islands, countries or regions are different, or if the same fungi occur worldwide? Finally, we conclude whether we are anywhere near to flattening the curve in new species description.

Bimuria is a monotypic genus in Didymosphaeriaceae, typified by B. novae-zelandiae collected in terrestrial habitats from New Zealand soil. In our study, Bimuria omanensis, a novel species was isolated from unidentified decaying leaves in Oman. The phylogenetic placement of B. omanensis is resolved based on maximum likelihood, maximum parsimony and Bayesian analyses of combined LSU, ITS and TEF1-α sequence data of Didymosphaeriaceae. The placement of Bimuria omanensis as a distinct species, is confirmed based on phylogeny. This is the first record of an asexual morph in Bimuria and first record of a Bimuria species from Oman. The relationship of this taxon with other phylogenetically closely related Didymosphaeriaceae species is shown.

A fungus within the genus Phaeosphaeriaceae was isolated from brown leaf spot samples of Dracaena serrulata Baker (Yemen dragon tree) collected from Oman Botanic Garden, Muscat, Oman. Detailed morphological studies showed that this strain fits well within the species concept of the genus Phaeosphaeriopsis. Multilocus phylogeny based on LSU, ITS and TEF confirmed its uniqueness and supports its recognition as a new species, Phaeosphaeriopsis omaniana. Geography, pathogenic life mode and subglobose, smooth and brown conidia of the newly described species clearly differ from those of phylogenetically related species. A comprehensive description and illustrations of the new species, P. omaniana is provided and discussed with comparable taxa.

Sarcopodium vanillae was isolated from a dead leaf of Dracaena in Chiang Rai Province, Thailand. Combined analyses of ACT, ITS, LSU, and TUB2 sequence data obtained from the cultures derived from single spore isolates confirm that our collections represent S. vanillae. This is the first record of the sexual morph, and the first record of S. vanillae from Dracaena. A description and illustrations of both sexual and asexual stages of S. vanillae are provided.

This article provides an outline of the classification of the kingdom Fungi (including fossil fungi. i.e. dispersed spores, mycelia, sporophores, mycorrhizas). We treat 19 phyla of fungi. These are Aphelidiomycota, Ascomycota, Basidiobolomycota, Basidiomycota, Blastocladiomycota, Calcarisporiellomycota, Caulochytriomycota, Chytridiomycota, Entomophthoromycota, Entorrhizomycota, Glomeromycota, Kickxellomycota, Monoblepharomycota, Mortierellomycota, Mucoromycota, Neocallimastigomycota, Olpidiomycota, Rozellomycota and Zoopagomycota. The placement of all fungal genera is provided at the class-, order- and family-level. The described number of species per genus is also given. Notes are provided of taxa for which recent changes or disagreements have been presented. Fungus-like taxa that were traditionally treated as fungi are also incorporated in this outline (i.e. Eumycetozoa, Dictyosteliomycetes, Ceratiomyxomycetes and Myxomycetes). Four new taxa are introduced: Amblyosporida ord. nov. Neopereziida ord. nov. and Ovavesiculida ord. nov. in Rozellomycota, and Protosporangiaceae fam. nov. in Dictyosteliomycetes. Two different classifications (in outline section and in discussion) are provided for Glomeromycota and Leotiomycetes based on recent studies. The phylogenetic reconstruction of a four-gene dataset (18S and 28S rRNA, RPB1, RPB2) of 433 taxa is presented, including all currently described orders of fungi., Nalin N.
