Abstract

Young, low-mass brown dwarfs orbiting early-type stars, with low mass ratios ( q ≲ 0.01), appear to be intrinsically rare and present a formation dilemma: could a handful of these objects be the highest-mass outcomes of “planetary” formation channels (bottom up within a protoplanetary disk), or are they more representative of the lowest-mass “failed binaries” (formed via disk fragmentation or core fragmentation)? Additionally, their orbits can yield model-independent dynamical masses, and when paired with wide wavelength coverage and accurate system age estimates, can constrain evolutionary models in a regime where the models have a wide dispersion depending on the initial conditions. We present new interferometric observations of the 16 Myr substellar companion HD 136164 Ab (HIP 75056 Ab) made with the Very Large Telescope Interferometer (VLTI)/GRAVITY and an updated orbit fit including proper motion measurements from the Hipparcos–Gaia Catalog of Accelerations. We estimate a dynamical mass of 35 ± 10 M _J ( q ∼ 0.02), making HD 136164 Ab the youngest substellar companion with a dynamical mass estimate. The new mass and newly constrained orbital eccentricity ( e = 0.44 ± 0.03) and separation (22.5 ± 1 au) could indicate that the companion formed via the low-mass tail of the initial mass function. Our atmospheric fit to a SPHINX M-dwarf model grid suggests a subsolar C/O ratio of 0.45 and 3 × solar metallicity, which could indicate formation in a circumstellar disk via disk fragmentation. Either way, the revised mass estimate likely excludes bottom-up formation via core accretion in a circumstellar disk. HD 136164 Ab joins a select group of young substellar objects with dynamical mass estimates; epoch astrometry from future Gaia data releases will constrain the dynamical mass of this crucial object further.

Abstract

Tension remains between the observed and modeled properties of substellar objects, but objects in binary orbits, with known dynamical masses, can provide a way forward. HD 72946 B is a recently imaged brown dwarf companion to a nearby, solar-type star. We achieve ∼100 μ as relative astrometry of HD 72946 B in the K band using VLTI/GRAVITY, unprecedented for a benchmark brown dwarf. We fit an ensemble of measurements of the orbit using orbitize! and derive a strong dynamical mass constraint M _B = 69.5 ± 0.5 M _Jup assuming a strong prior on the host star mass M _A = 0.97 ± 0.01 M _⊙ from an updated stellar analysis. We fit the spectrum of the companion to a grid of self-consistent BT-Settl-CIFIST model atmospheres, and perform atmospheric retrievals using petitRADTRANS . A dynamical mass prior only marginally influences the sampled distribution of effective temperature, but has a large influence on the surface gravity and radius, as expected. The dynamical mass alone does not strongly influence retrieved pressure–temperature or cloud parameters within our current retrieval setup. Independently of the cloud prescription and prior assumptions, we find agreement within ±2 σ between the C/O of the host (0.52 ± 0.05) and brown dwarf (0.43–0.63), as expected from a molecular cloud collapse formation scenario, but our retrieved metallicities are implausibly high (0.6–0.8) in light of the excellent agreement of the data with the solar-abundance model grid. Future work on our retrieval framework will seek to resolve this tension. Additional study of low surface gravity objects is necessary to assess the influence of a dynamical mass prior on atmospheric analysis.

Abstract

Computational chemistry is an essential tool in the pharmaceutical industry. Quantum computing is a fast evolving technology that promises to completely shift the computational capabilities in many areas of chemical research by bringing into reach currently impossible calculations. This perspective illustrates the near-future applicability of quantum computation of molecules to pharmaceutical problems. We briefly summarize and compare the scaling properties of state-of-the-art quantum algorithms and provide novel estimates of the quantum computational cost of simulating progressively larger embedding regions of a pharmaceutically relevant covalent protein-drug complex involving the drug Ibrutinib. Carrying out these calculations requires an error-corrected quantum architecture that we describe. Our estimates showcase that recent developments on quantum phase estimation algorithms have dramatically reduced the quantum resources needed to run fully quantum calculations in active spaces of around 50 orbitals and electrons, from estimated over 1000 years using the Trotterization approach to just a few days with sparse qubitization, painting a picture of fast and exciting progress in this nascent field.

Abstract

The HANDE quantum Monte Carlo project offers accessible stochastic algorithms for general use for scientists in the field of quantum chemistry. HANDE is an ambitious and general high-performance code developed by a geographically-dispersed team with a variety of backgrounds in computational science. In the course of preparing a public, open-source release, we have taken this opportunity to step back and look at what we have done and what we hope to do in the future. We pay particular attention to development processes, the approach taken to train students joining the project, and how a flat hierarchical structure aids communication.

Abstract

We present a study of fixed and partial-node approximations in Slater determinant basis sets, using full configuration interaction quantum Monte Carlo (FCIQMC) to perform sampling. Walker annihilation in the FCIQMC method allows partial-node simulations to be performed, relaxing the nodal constraint to converge to the FCI solution. This is applied to ab initio molecular systems, using symmetry-projected Jastrow mean-field wave functions for complete active space (CAS) problems. Convergence and the sign problem within the partial-node approximation are studied, which is shown to eventually be limited in its use due to the large walker populations required. However the fixed-node approximation results in an accurate and practical method. We apply these approaches to various molecular systems and active spaces, including ferrocene and acenes. This also provides a test of symmetry-projected Jastrow mean-field wave functions in variational Monte Carlo (VMC) for a new set of problems. For trans-polyacetylene molecules and acenes we find that the time to perform a constant number of fixed-node FCIQMC iterations scales as O(N^{1.44}) and O(N^{1.75}) respectively, resulting in an efficient method for CAS-based problems that can be applied accurately to large active spaces., Comment: Supporting information is included

Abstract

We present NECI, a state-of-the-art implementation of the Full Configuration Interaction Quantum Monte Carlo algorithm, a method based on a stochastic application of the Hamiltonian matrix on a sparse sampling of the wave function. The program utilizes a very powerful parallelization and scales efficiently to more than 24000 CPU cores. In this paper, we describe the core functionalities of NECI and recent developments. This includes the capabilities to calculate ground and excited state energies, properties via the one- and two-body reduced density matrices, as well as spectral and Green's functions for ab initio and model systems. A number of enhancements of the bare FCIQMC algorithm are available within NECI, allowing to use a partially deterministic formulation of the algorithm, working in a spin-adapted basis or supporting transcorrelated Hamiltonians. NECI supports the FCIDUMP file format for integrals, supplying a convenient interface to numerous quantum chemistry programs and it is licensed under GPL-3.0., Comment: 68 pages, 8 figures. Abstract

We present a stochastic approach to perform strongly contracted n-electron valence state perturbation theory (SC-NEVPT), which only requires one- and two-body reduced density matrices, without introducing approximations. We use this method to perform SC-NEVPT2 for CASSCF wave functions obtained from selected configuration interaction, although the approach is applicable to a larger class of wave functions, including those from variational Monte Carlo (VMC). The accuracy of this approach is demonstrated for small test systems, and the scaling is investigated with the number of virtual orbitals and the molecule size. We also find the SC-NEVPT2 energy to be relatively insensitive to the quality of the reference wave function. Abstract

We present an approach to combining selected configuration interaction (SCI) and initiator full configuration interaction quantum Monte Carlo (i-FCIQMC). In the current i-FCIQMC scheme, the space of initiators is chosen dynamically by a population threshold. Here, we instead choose initiators as the selected space (V) from a prior SCI calculation, allowing substantially larger initiator spaces for a given walker population. While SCI+PT2 adds a perturbative correction in the first-order interacting space (FOIS) beyond V, the approach presented here allows a variational calculation in the same space, and a perturbative correction in the second-order interacting space. The use of a fixed initiator space reintroduces population plateaus into FCIQMC, but it is shown that the plateau height is typically only a small multiple of the size of V. Thus, for a comparable fundamental memory cost to SCI+PT2, a substantially larger space can be sampled. The resulting method can be seen as a complementary approach to SCI+PT2, which is more accurate but slower for a common selected/initiator space. More generally, our results show that approaches exist to significantly improve initiator energies in i-FCIQMC, while still ameliorating the fermion sign problem relative to the original FCIQMC method., 13 pages, 6 figures

Abstract

Building on the success of Quantum Monte Carlo techniques such as diffusion Monte Carlo, alternative stochastic approaches to solve electronic structure problems have emerged over the past decade. The full configuration interaction quantum Monte Carlo (FCIQMC) method allows one to systematically approach the exact solution of such problems, for cases where very high accuracy is desired. The introduction of FCIQMC has subsequently led to the development of coupled cluster Monte Carlo (CCMC) and density matrix quantum Monte Carlo (DMQMC), allowing stochastic sampling of the coupled cluster wave function and the exact thermal density matrix, respectively. In this Article, we describe the HANDE-QMC code, an open source implementation of FCIQMC, CCMC and DMQMC, including initiator and semistochastic adaptations. We describe our code and demonstrate its use on three example systems; a molecule (nitric oxide), a model solid (the uniform electron gas), and a real solid (diamond). Abstract

We propose the use of preconditioning in FCIQMC which, in combination with perturbative estimators, greatly increases the efficiency of the algorithm. The use of preconditioning allows a time step close to unity to be used (without time-step errors), provided that multiple spawning attempts are made per walker. We show that this approach substantially reduces statistical noise on perturbative corrections to initiator error, which improve the accuracy of FCIQMC but which can suffer from significant noise in the original scheme. Therefore, the use of preconditioning and perturbatively-corrected estimators in combination leads to a significantly more efficient algorithm. In addition, a simpler approach to sampling variational and perturbative estimators in FCIQMC is presented, which also allows the variance of the energy to be calculated. Abstract

We perform excited-state variational Monte Carlo and diffusion Monte Carlo calculations using a simple and efficient wave function ansatz. This ansatz follows the recent variation-after-response formalism, accurately approximating a configuration interaction singles wave function as a sum of only two non-orthogonal Slater determinants, and further including important orbital relaxation. The ansatz is used to perform diffusion Monte Carlo calculations with large augmented basis sets, comparing to benchmarks from near-exact quantum chemical methods. The significance of orbital optimization in excited-state diffusion Monte Carlo is demonstrated, and the excited-state optimization procedure is discussed in detail. Properties that are necessarily formulated within pure (symmetric) expectation values are difficult to calculate for projector quantum Monte Carlo approaches, but are critical in order to compute many of the important observable properties of electronic systems. Here, we investigate an approach for the sampling of unbiased reduced density matrices within the Full Configuration Interaction Quantum Monte Carlo dynamic, which requires only small computational overheads. This is achieved via an independent replica population of walkers in the dynamic, sampled alongside the original population. The resulting reduced density matrices are free from systematic error (beyond those present via constraints on the dynamic itself), and can be used to compute a variety of expectation values and properties, with rapid convergence to an exact limit. Abstract

We formulate a general, arbitrary-order stochastic response formalism within the full configuration interaction quantum Monte Carlo framework. This modified stochastic dynamic allows for the exact response properties of correlated multireference electronic systems to be systematically converged upon for systems far out of reach of traditional exact treatments. This requires a simultaneous coupled evolution of a response state alongside the zero-order state, which is shown to be stable, nontransient, and unbiased. We demonstrate this with application to the static dipole polarizability of molecular systems and, in doing so, resolve a discrepancy between restricted and unrestricted high-level coupled-cluster linear response results which were the high-accuracy benchmark in the literature.

Abstract

In this article we study examples of systematic biases that can occur in quantum Monte Carlo methods due to the accumulation of non-linear expectation values, and approaches by which these errors can be corrected. We begin with a study of the Krylov-projected FCIQMC (KP-FCIQMC) approach, which was recently introduced to allow efficient, stochastic calculation of dynamical properties. This requires the solution of a sampled effective Hamiltonian, resulting in a non-linear operation on these stochastic variables. We investigate the probability distribution of this eigenvalue problem to study both stochastic errors and systematic biases in the approach, and demonstrate that such errors can be significantly corrected by moving to a more appropriate basis. This is lastly expanded to include consideration of the correlation function QMC approach of Ceperley and Bernu, showing how such an approach can be taken in the FCIQMC framework., 12 pages, 7 figures

Python-based simulations of chemistry framework (PySCF) is a general-purpose electronic structure platform designed from the ground up to emphasize code simplicity, so as to facilitate new method development and enable flexible computational workflows. The package provides a wide range of tools to support simulations of finite-size systems, extended systems with periodic boundary conditions, low-dimensional periodic systems, and custom Hamiltonians, using mean-field and post-mean-field methods with standard Gaussian basis functions. To ensure ease of extensibility, PySCF uses the Python language to implement almost all of its features, while computationally critical paths are implemented with heavily optimized C routines. Using this combined Python/C implementation, the package is as efficient as the best existing C or Fortran-based quantum chemistry programs. Abstract

The computationally expensive evaluation and storage of high-rank reduced density matrices (RDMs) has been the bottleneck in the calculation of dynamic correlation for multireference wave functions in large active spaces. We present a stochastic formulation of multireference configuration interaction (MRCI) and perturbation theory (MRPT) that avoids the need for these expensive RDMs. The algorithm presented here is flexible enough to incorporate a wide variety of active space reference wave functions, including selected configuration interaction, matrix product states, and symmetry-projected Jastrow mean field wave functions. It enjoys the usual attractive features of Monte Carlo methods, such as embarrassing parallelizability and low memory costs. We find that the stochastic algorithm is already competitive with the deterministic algorithm for small active spaces, containing as few as 14 orbitals. We present developments in the calculation of reduced density matrices (RDMs) in the full configuration interaction quantum Monte Carlo (FCIQMC) method. An efficient scheme is described to allow storage of RDMs across distributed memory, thereby allowing their calculation and storage in large basis sets. We demonstrate the calculation of RDMs for general states by using the recently-introduced excited-state FCIQMC approach [J. Chem. Phys. 143, 134117 (2015)] and further introduce calculation of transition density matrices (TDMs) in the method. Abstract

Density matrix quantum Monte Carlo (DMQMC) is used to sample exact-on-average $N$-body density matrices for uniform electron gas systems of up to 10$^{124}$ matrix elements via a stochastic solution of the Bloch equation. The results of these calculations resolve a current debate over the accuracy of the data used to parametrize finite-temperature density functionals. Exchange-correlation energies calculated using the real-space restricted path-integral formalism and the $k$-space configuration path-integral formalism disagree by up to $\sim$$10$\% at certain reduced temperatures $T/T_F \le 0.5$ and densities $r_s \le 1$. Our calculations confirm the accuracy of the configuration path-integral Monte Carlo results available at high density and bridge the gap to lower densities, providing trustworthy data in the regime typical of planetary interiors and solids subject to laser irradiation. Abstract

The role of moist convection in ‘transferring’ upward surface ocean conditions throughout the troposphere is studied using reanalysis data for the extratropical Northern and Southern Hemispheres in winter. It is found that conditions for the development of a convective air column from the sea surface to the tropopause are met frequently over all major western boundary currents and their extension in the oceanic interior (sometimes for as much as 50% of the time). These frequent occurrences are shown to be jointly controlled by oceanic advection of warm waters and, on the atmospheric side, the downward displacement of the tropopause associated with synoptic weather systems. Based on these results, it is proposed that the oceans can influence the atmosphere directly through convection in midlatitudes, as is commonly thought to occur in the Tropics. Analysis of the Richardson number Ri found at low levels suggests that moist symmetric instability (0 < Ri ≤ 1) is a key process involved in linking surface ocean temperatures to atmospheric lapse rates, in addition to standard upright convection. These low Ri processes are not currently parametrized in climate models, which raises the possibility that the extratropical oceanic influence on climate might be underestimated in the current generation of models. We present a perturbative correction within initiator full configuration interaction quantum Monte Carlo (i-FCIQMC). In the existing i-FCIQMC algorithm, a significant number of spawned walkers are discarded due to the initiator criteria. Here we show that these discarded walkers have a form that allows the calculation of a second-order Epstein-Nesbet correction, which may be accumulated in a trivial and inexpensive manner, yet substantially improves i-FCIQMC results. The correction is applied to the Hubbard model and the uniform electron gas and molecular systems.

Abstract

The recently developed density matrix quantum Monte Carlo (DMQMC) algorithm stochastically samples the N-body thermal density matrix and hence provides access to exact properties of many-particle quantum systems at arbitrary temperatures. We demonstrate that moving to the interaction picture provides substantial benefits when applying DMQMC to interacting fermions. In this first study, we focus on a system of much recent interest: the uniform electron gas in the warm dense regime. The basis set incompleteness error at finite temperature is investigated and extrapolated via a simple Monte Carlo sampling procedure. Finally, we provide benchmark calculations for a four-electron system, comparing our results to previous work where possible.

We present an approach to the calculation of arbitrary spectral, thermal, and excited state properties within the full configuration interaction quzantum Monte Carlo framework. This is achieved via an unbiased projection of the Hamiltonian eigenvalue problem into a space of stochastically sampled Krylov vectors, thus, enabling the calculation of real-frequency spectral and thermal properties and avoiding explicit analytic continuation. We use this approach to calculate temperature-dependent properties and one- and two-body spectral functions for various Hubbard models, as well as isolated excited states in ab initio systems.

We expand upon the recent semi-stochastic adaptation to full configuration interaction quantum Monte Carlo (FCIQMC). We present an alternate method for generating the deterministic space without a priori knowledge of the wave function and present stochastic efficiencies for a variety of both molecular and lattice systems. The algorithmic details of an efficient semi-stochastic implementation are presented, with particular consideration given to the effect that the adaptation has on parallel performance in FCIQMC. We further demonstrate the benefit for calculation of reduced density matrices in FCIQMC through replica sampling, where the semi-stochastic adaptation seems to have even larger efficiency gains. We then combine these ideas to produce explicitly correlated corrected FCIQMC energies for the Beryllium dimer, for which stochastic errors on the order of wavenumber accuracy are achievable., 10 pages, 7 figures

Abstract

Objective To report on the prenatal ultrasound findings associated with complete trisomy 9. Methods Cases of complete trisomy 9 diagnosed prenatally were identified by reviewing the reports from two large cytogenetics laboratories serving tertiary referral centers for prenatal diagnosis. Information on prenatal ultrasound findings and outcome was obtained in all cases. Results Nine cases of complete trisomy 9 were identified. The diagnosis was made in the first trimester in four cases, in the second trimester in three and in the third trimester in two. Two fetuses underwent first-trimester ultrasound screening for aneuploidy and the nuchal translucency thickness was increased in both. All five fetuses detected in the second and third trimesters had several fetal anomalies including Dandy–Walker malformation in four cases, facial dysmorphism in four, genitourinary anomalies in three, congenital heart defects in three, ventriculomegaly in three, abnormal hands in two and megacisterna magna in one. Four fetuses were growth-restricted at the time of ultrasound evaluation. However, the two cases diagnosed in the third trimester had routine second-trimester anomaly scans reported as normal. There were no survivors in this series. Conclusion Fetuses with complete trisomy 9 have multiple anomalies that can be readily detected prenatally by ultrasound. These mainly include, but are not restricted to, craniofacial, cardiovascular, musculoskeletal and genitourinary malformations. Abstract

We present a new approach to calculate excited states with the full configuration interaction quantum Monte Carlo (FCIQMC) method. The approach uses a Gram-Schmidt procedure, instantaneously applied to the stochastically evolving distributions of walkers, to orthogonalize higher energy states against lower energy ones. It can thus be used to study several of the lowest-energy states of a system within the same symmetry. This additional step is particularly simple and computationally inexpensive, requiring only a small change to the underlying FCIQMC algorithm. No trial wave functions or partitioning of the space is needed. The approach should allow excited states to be studied for systems similar to those accessible to the ground-state method, due to a comparable computational cost. Abstract

Trisomy 16 is frequently found confined to the placenta (confined placental mosaicism (CPM)), with a structurally normal fetus. In some cases of trisomy 16, the fetus has uniparental disomy for chromosome 16 (UPD16) which is associated with intrauterine growth restriction (IUGR) and fetal anomalies. We report a case of apparent confined placental mosaicism for trisomy 16, using standard cytogenetic techniques, but with multiple fetal abnormalities including congenital diaphragmatic hernia in which there was no evidence of UPD in the disomic tissues examined. Subsequent examination of fetal tissues using fluorescent in situ hybridization (FISH) demonstrated low levels of mosaicism for trisomy 16 in all the tissues examined. The use of FISH permits identification of mosaicism which conventional techniques may not identify.

Abstract

This investigation elicited the perceptions of thirteen of the most successful research supervisors from one university, with a view to identifying their approaches to selecting research candidates. The supervisors were identified by the university’s research office using the single criterion of having the largest number of completed research degree graduates over a five year period. The supervisors were interviewed individually and it was found that although they had individual approaches to selecting research candidates, there were key strategies that many employed. The supervisors’ views of effective selection practices are analyzed, compared and contrasted with the principles described in the literature, and then critically evaluated.

Abstract

Metal-on-metal bearings are being increasingly used in young patients. The potential adverse effects of systemic metal ion elevation are the subject of ongoing investigation. The purpose of this study was to investigate whether cobalt and chromium ions cross the placenta of pregnant women with a metal-on-metal hip resurfacing and reach the developing fetus. Whole blood levels were estimated using high-resolution inductively-coupled plasma mass spectrometry. Our findings showed that cobalt and chromium are able to cross the placenta in the study patients with metal-on-metal hip resurfacings and in control subjects without any metal implants. In the study group the mean concentrations of cobalt and chromium in the maternal blood were 1.39 μg/l (0.55 to 2.55) and 1.28 μg/l (0.52 to 2.39), respectively. The mean umbilical cord blood concentrations of cobalt and chromium were comparatively lower, at 0.839 μg/l (0.42 to 1.75) and 0.378 μg/l (0.14 to 1.03), respectively, and this difference was significant with respect to chromium (p < 0.05). In the control group, the mean concentrations of cobalt and chromium in the maternal blood were 0.341 μg/l (0.18 to 0.54) and 0.199 μg/l (0.12 to 0.33), and in the umbilical cord blood they were 0.336 μg/l (0.17 to 0.5) and 0.194 μg/l (0.11 to 0.56), respectively. The differences between the maternal and umbilical cord blood levels in the controls were marginal, and not statistically significant (p > 0.05). The mean cord blood level of cobalt in the study patients was significantly greater than that in the control group (p < 0.01). Although the mean umbilical cord blood chromium level was nearly twice as high in the study patients (0.378 μg/l) as in the controls (0.1934 μg/l), this difference was not statistically significant. (p > 0.05) The transplacental transfer rate was in excess of 95% in the controls for both metals, but only 29% for chromium and 60% for cobalt in study patients, suggesting that the placenta exerts a modulatory effect on the rate of metal ion transfer.

Abstract

In the context of higher education, the role of mentoring new staff is variously established, though often informal. It is sometimes associated with research supervision, but more recently the increasing sophistication of the roles of staff has seen the introduction of `mentoring' to manage induction. In South Africa, a strong motivation for investigating the role of mentor is to facilitate the induction and retention of equity appointees. This article explores the perceptions of the role of mentor held by a sample of higher education practitioners with a view to identifying the expectations that higher education practitioners have of this role. The analysis reveals broad agreement with the literature, but strong emphasis on the importance of placing the interests of the protege at the heart of the relationship, and recognizing that the responsibility of the mentor is to maintain a critical perspective and not merely to attempt to get the protege to conform to the institution. The authors critically review the perceptions and conclude that the mentoring relationship is affected when the mentor is assigned to the protege. In such situations, expectations need to be clearly articulated if the relationship is to succeed. In addition, recommendations are made about the choice of mentors, the importance of focusing on the realization of the potential of the proteegee, the focus that is needed in a module to train mentors, the practical difficulties associated with mentoring, and models for mentoring. 40. Challenges for the curriculum of a comprehensive university: A critical case study

Abstract

This case study concerns the challenges for knowledge production through the curriculum of a newly merged 'Comprehensive University'. The rationalisation of South Africa's higher education system formed a crucial part of the transformation strategy proposed by the National Commission on Higher Education (1996). The subsequent Report of the Shape and Size Task Team of the Council for Higher Education (CHE 2000) proposed mergers between certain higher education institutions to create Comprehensive Universities. Their primary function would be to deliver vocational qualifications. The Nelson Mandela Metropolitan University (NMMU) is such an institution comprising the former University of Port Elizabeth and the Port Elizabeth Technikon. The article examines the perspectives of middle management of the challenges that the merger poses for the development of the curriculum. Interviews were subjected to content analysis and compared to draw generalizations and identify contrasts. Abstract

We report improved separation of chromosome-sized DNA molecules of the coccidian parasite Cryptosporidium parvum with contour-clamped homogeneous electric fields (CHEF). We used scanning densitometry to determine that the most likely number of chromosomes is eight. Molecular probes consisting of cloned genes were used to distinguish each of five bands visible on CHEF gels. We have also identified a low-molecular-size DNA molecule possibly related to the 35-kb circular DNAs found in other Apicomplexa.

A composite 1876-bp DNA encoding a putative protein disulfide isomerase (PDI) has been constructed from clones isolated from Cryptosporidium parvum (C. parvum) genomic and cDNA libraries and the nucleotide sequence determined. As predicted from the open reading frame (ORF), the protein product has a predicted molecular size of 54 kDa and a high degree of homology to PDIs from other species.

Methods for killing Echinococcus multilocularis eggs within stool or intestinal samples, without damaging the diagnostic value of the sample, would significantly reduce the risk of animal health providers acquiring alveolar hydatid disease. The first objective of this study was to determine whether E. multilocularis eggs located in fox intestines can survive storage at -70 C for at least 4 days. Results showed that none of 72,000 E. multilocularis eggs remained infectious to defined strains of mice under these conditions, yet, similar eggs recovered from nonfrozen carcasses stored at 4 C for the same time period were viable. The structural identities of adult worms and eggs were not significantly altered by the freezing and thawing processes. These results indicate that ultracold temperatures can be used to kill or inactivate E. multilocularis eggs, making them safe to handle when diagnosing this parasite in definitive hosts. The second objective of this study was to determine whether E. multilocularis eggs could survive freezing to -70 C if commonly used cryopreservation protocols were used. The use of the cryoprotectant solution, 5% dimethyl sulfoxide-35% saline-60% lamb serum, with a -1 C/min freezing rate was unable to prevent the eggs from being killed by freezing to -70 C. Rapid cooling by plunge freezing into liquid nitrogen was also lethal to E. multilocularis eggs. Only a few of the many potential cryopreservation protocols were tested in this study, so it is not yet possible to completely rule out the possibility of preserving these eggs at ultralow temperatures, but it does indicate that temperatures below -70 C are lethal to eggs even under favorable storage conditions.

Abstract

To report on the prenatal ultrasound findings associated with complete trisomy 9.Cases of complete trisomy 9 diagnosed prenatally were identified by reviewing the reports from two large cytogenetics laboratories serving tertiary referral centers for prenatal diagnosis. Information on prenatal ultrasound findings and outcome was obtained in all cases.Nine cases of complete trisomy 9 were identified. The diagnosis was made in the first trimester in four cases, in the second trimester in three and in the third trimester in two. Two fetuses underwent first-trimester ultrasound screening for aneuploidy and the nuchal translucency thickness was increased in both. All five fetuses detected in the second and third trimesters had several fetal anomalies including Dandy-Walker malformation in four cases, facial dysmorphism in four, genitourinary anomalies in three, congenital heart defects in three, ventriculomegaly in three, abnormal hands in two and megacisterna magna in one. Four fetuses were growth-restricted at the time of ultrasound evaluation. However, the two cases diagnosed in the third trimester had routine second-trimester anomaly scans reported as normal. There were no survivors in this series.Fetuses with complete trisomy 9 have multiple anomalies that can be readily detected prenatally by ultrasound. These mainly include, but are not restricted to, craniofacial, cardiovascular, musculoskeletal and genitourinary malformations. However, findings can be subtle and therefore missed at the routine second-trimester scan.

Abstract

Trisomy 16 is frequently found confined to the placenta (confined placental mosaicism (CPM)), with a structurally normal fetus. In some cases of trisomy 16, the fetus has uniparental disomy for chromosome 16 (UPD16) which is associated with intrauterine growth restriction (IUGR) and fetal anomalies. We report a case of apparent confined placental mosaicism for trisomy 16, using standard cytogenetic techniques, but with multiple fetal abnormalities including congenital diaphragmatic hernia in which there was no evidence of UPD in the disomic tissues examined. Subsequent examination of fetal tissues using fluorescent in situ hybridization (FISH) demonstrated low levels of mosaicism for trisomy 16 in all the tissues examined. The use of FISH permits identification of mosaicism which conventional techniques may not identify.

Previous studies have demonstrated that glutathione derivatives can partially prevent loss of hepatic glutathione levels, in vivo, during periods of oxidative stress. Since cataracts in animal model systems and in humans are thought to be the direct result of oxidative insult, the following study tested the possibility that treatment with these glutathione analogues may affect the progression of lens opacification.Glutathione esters were tested for their ability to inhibit the selenite-induced cataract in rats.The S-alkyl glutathione ester Et(2)Sc-GS-iPr, but not a similar glutathione derivative S-succinyl glutathione (Sc-GS), at 0.5 mmoles/kg body weight, had anti-cataract activity in the selenite-induced cataract of rats. Analysis of lenses from treated and untreated animals demonstrated that Et(2)Sc-GS-iPr partially prevented the loss of reduced glutathione levels.The results demonstrate for the first time that an S-alkylated glutathione ester has anti-cataractogenic potential in the selenite-treated rat, and suggest possible mechanisms involving glutathione in the prevention of this lens opacification.

The effect of increasing delay on the metrics of remembered saccades was studied in 10 subjects with mild Parkinson's disease, none of whom was receiving treatment with L-dopa, and nine age-matched control subjects. Delays of 1 msec, 250 msec, 1000 msec, 2500 msec, and 5000 msec were used, and reflexive saccades used as a control condition. Results were analyzed for the gain of the primary saccade and the accuracy of the final eye position (FEP gain). Reflexive saccades were normal in subjects with Parkinson's disease, but remembered saccades showed marked hypometria of primary saccade gain at all delays. FEP gain was unimpaired in Parkinson's disease, and primary saccade gain and FEP gain did not vary as a function of delay. Hypometria of primary saccades is compatible with dysfunction in striato-collicular inhibitory pathways in Parkinson's disease, arising as a functional consequence of dopamine deficiency in the basal ganglia. Maintenance of an accurate FEP gain suggests no deficit in oculomotor spatial working memory in Parkinson's disease, at least at delays of up to 5 sec.

Abstract

A recent study demonstrated that cytosolic lipid membrane structures, independent of the plasma membrane, preferentially occurred in human cataractous lenses. Animal model systems of cataractogenesis (selenite treated rats: galactose fed rats; buthionine-sulfoxime treated mice; Emory mice) were screened for possible relevant structures using the lipid membrane probe DiI and confocal microscopy. Well delineated plasma membranes of lens fiber cells with independent cytosolic staining structures were only observed in the selenite model system. These cytosolic structures were not observed in aged matched control lenses or within the transparent cortical regions of selenite treated animals with intense nuclear opacification. These results suggested that the morphological changes in DiI staining structures seen in the nucleus of the human cataractous lens were best approximated by those seen in the selenite model system.

Abstract

We determined the nucleotide (nt) sequence of the putative gene encoding acetyl-coenzyme A synthetase (ACS) from the parasitic protozoan Cryptosporidium parvum. The gene is single copy, located on a chromosome of approximately 1.08 mb, and has no introns. The gene is characterized by low codon usage bias and encodes a 694-amino acid (aa) protein with a predicted molecular size of 78 kDa, similar to other ACSs from different prokaryotic and eukaryotic species. Comparison of multiple protein alignments of ACSs revealed a new conserved sequence motif PKT(R/V/L)SGK(I/V/T)(T/M/V/K)R(R/N) near the C-terminus, which may be a signature for ACSs. This motif shares significant homology with sequences from other members of the AMP-binding family, has secondary structure similar to the purine-binding motif of ATP- and GTP-ases, and may play a role in the enzymatic activity of proteins from the AMP-binding family.

Abstract

An intronless gene encoding a protein of 674 amino acid residues with a molecular mass of 73,403 Da showing homology to the cytoplasmic form of the 70 kDa heat shock proteins has been cloned and sequenced from the intestinal pathogen Cryptosporidium parvum. Monospecific polyclonal antibodies obtained to recombinant protein recognized a single band with an approximate molecular mass of 70 kDa on a Western blot of C. parvum proteins, as well as the 70 kDa heat shock protein from bovine brain. Southern blot analysis suggested the gene was single copy in the C. parvum genome. Eleven perfect repeats of the sequence GGMP were found in the predicted protein near the carboxyl terminus.
