3. Enhancing biomechanical stimulated Brillouin scattering imaging with physics-driven model selection

Abstract

Brillouin microscopy is an emerging technique for all-optical biomechanical imaging without the need for physical contact with the sample or for an external mechanical stimulus. However, Brillouin microscopy often retrieves a single, averaged Brillouin frequency shift of all the materials in the sampling volume, introducing significant spectral artifacts in the Brillouin shift images produced. To enable the identification between single- and multi-peak Brillouin signatures in the sample voxels, we developed here a new physics-driven model selection framework based on information theory and an overfit Brillouin water peak threshold. The model selection framework was applied to Brillouin data of NIH/3T3 cells measured by stimulated Brillouin scattering microscopy, facilitating the improved quantification of the Brillouin shift of different regions in the cells, and substantially minimizing spectral artifacts in their Brillouin shift images., Comment: 27 pages, 4 figures, 6 supplementary figures

5. IGF2 Mediates Resistance to Isoform-Selective-Inhibitors of the PI3K in HPV Positive Head and Neck Cancer.

Abstract

Over 50% of human papilloma positive head-and-neck cancer (HNCHPV+) patients harbor genomic-alterations in PIK3CA, leading to hyperactivation of the phosphatidylinositol-4, 5-bisphosphate 3-kinase (PI3K) pathway. Nevertheless, despite PI3K pathway activation in HNCHPV+ tumors, the anti-tumor activities of PI3K pathway inhibitors are moderate, mostly due to the emergence of resistance. Thus, for potent and long-term tumor management, drugs blocking resistance mechanisms should be combined with PI3K inhibitors. Here, we delineate the molecular mechanisms of the acquisition of resistance to two isoform-selective inhibitors of PI3K (isiPI3K), alpelisib (BYL719) and taselisib (GDC0032), in HNCHPV+ cell lines. By comparing the transcriptional landscape of isiPI3K-sensitive tumor cells with that of their corresponding isiPI3K-acquired-resistant tumor cells, we found upregulation of insulin growth factor 2 (IGF2) in the resistant cells. Mechanistically, we show that upon isiPI3K treatment, isiPI3K-sensitive tumor cells upregulate the expression of IGF2 to induce cell proliferation via the activation of the IGF1 receptor (IGF1R). Stimulating tumor cells with recombinant IGF2 limited isiPI3K efficacy and released treated cells from S phase arrest. Knocking-down IGF2 with siRNA, or blocking IGF1R with AEW541, resulted in superior anti-tumor activity of isiPI3K in vitro and ex vivo. In vivo, the combination of isiPI3K and IGF1R inhibitor induced stable disease in mice bearing either tumors generated by the HNCHPV+ UM-SCC47 cell line or HPV+ patient-derived xenografts. These findings indicate that IGF2 and the IGF2/IGF1R pathway may constitute new targets for combination therapies to enhance the efficacy of PI3K inhibitors for the treatment of HNCHPV+.

Abstract

Pediatric malignancies including Ewing sarcoma (EwS) feature a paucity of somatic alterations except for pathognomonic driver-mutations that cannot explain overt variations in clinical outcome. Here, we demonstrate in EwS how cooperation of dominant oncogenes and regulatory germline variants determine tumor growth, patient survival and drug response. Binding of the oncogenic EWSR1-FLI1 fusion transcription factor to a polymorphic enhancer-like DNA element controls expression of the transcription factor MYBL2 mediating these phenotypes. Whole-genome and RNA sequencing reveals that variability at this locus is inherited via the germline and is associated with variable inter-tumoral MYBL2 expression. High MYBL2 levels sensitize EwS cells for inhibition of its upstream activating kinase CDK2 in vitro and in vivo, suggesting MYBL2 as a putative biomarker for anti-CDK2-therapy. Collectively, we establish cooperation of somatic mutations and regulatory germline variants as a major determinant of tumor progression and highlight the importance of integrating the regulatory genome in precision medicine.

Abstract

Apoptosis is a form of regulated cell death (RCD) that involves proteases of the caspase family. Pharmacological and genetic strategies that experimentally inhibit or delay apoptosis in mammalian systems have elucidated the key contribution of this process not only to (post-)embryonic development and adult tissue homeostasis, but also to the etiology of multiple human disorders. Abstract

Brillouin microscopy (BM) is an emerging technique for all‐optical mechanical imaging without the need for physical contact with the sample or for an external mechanical stimulus. However, BM often retrieves a single Brillouin frequency shift for multiple mechanically different materials of structures and/or in regions—sufficiently larger than the phonon wavelength—inside the volume and its surroundings, resulting in significantly limited mechanical specificity in the Brillouin shift images produced. Here, a new physics‐driven model selection framework is developed based on information theory and a physical‐statistical overfit Brillouin water peak threshold that enables the robust identification of single‐ and multi‐peak Brillouin signatures in the sample pixels. The model selection framework is applied to Brillouin data of material interfaces and living NIH/3T3 cells measured by stimulated Brillouin scattering (SBS) microscopy, facilitating the quantification of the Brillouin frequency shift of materials in different regions of the sample and significantly improving mechanical specificity compared with the standard single peak fitting analysis. Abstract

Optical imaging with mechanical contrast is critical for material and biological discovery since it allows contactless light-radiation force-excitation within the sample, as opposed to traditional mechanical imaging. Whilst optical microscopy based on stimulated Brillouin scattering (SBS) enables mechanical imaging of materials and living biological systems with high spectrospatial resolution, its temporal resolution remains limited. Here, we develop Brillouin gain microscopy (BGM) with a 200-fold higher temporal resolution by detecting the Brillouin gain at a mechanically contrasting frequency in the sample with high sensitivity.
