We present new Galactic reddening maps of the high Galactic latitude sky using DESI imaging and spectroscopy. We directly measure the reddening of 2.6 million stars by comparing the observed stellar colors in $g-r$ and $r-z$ from DESI imaging with the synthetic colors derived from DESI spectra from the first two years of the survey. The reddening in the two colors is on average consistent with the \cite{fitzpatrick_correcting_1999} extinction curve with $R_\mathrm{V}=3.1$. We find that our reddening maps differ significantly from the commonly used \cite{schlegel_maps_1998} (SFD) reddening map (by up to 80 mmag in $E(B-V)$), and we attribute most of this difference to systematic errors in the SFD map. To validate the reddening map, we select a galaxy sample with extinction correction based on our reddening map, and this yields significantly better uniformity than the SFD extinction correction. Finally, we discuss the potential systematic errors in the DESI reddening measurements, including the photometric calibration errors that are the limiting factor on our accuracy. We explore correlations between the orientations of small galaxy groups, or "multiplets", and the large-scale gravitational tidal field. Using data from the Dark Energy Spectroscopic Instrument (DESI) Y1 survey, we detect the intrinsic alignment (IA) of multiplets to the galaxy-traced matter field out to separations of 100 Mpc/h. Unlike traditional IA measurements of individual galaxies, this estimator is not limited by imaging of galaxy shapes and allows for direct IA detection beyond redshift z = 1. Multiplet alignment is a form of higher-order clustering, for which the scale-dependence traces the underlying tidal field and amplitude is a result of small-scale (< 1 Mpc/h) dynamics. Within samples of bright galaxies (BGS), luminous red galaxies (LRG) and emission-line galaxies (ELG), we find similar scale-dependence regardless of intrinsic luminosity or colour. This is promising for measuring tidal alignment in galaxy samples that typically display no intrinsic alignment. DESI's LRG mock galaxy catalogues created from the AbacusSummit N-body simulations produce a similar alignment signal, though with a 33% lower amplitude at all scales. An analytic model using a non-linear power spectrum (NLA) only matches the signal down to 20 Mpc/h. Our detection demonstrates that galaxy clustering in the non-linear regime of structure formation preserves an interpretable memory of the large-scale tidal field. Multiplet alignment complements traditional two-point measurements by retaining directional information imprinted by tidal forces, and contains additional line-of-sight information compared to weak lensing. Dark Energy Spectroscopic Instrument (DESI) uses more than 2.4 million Emission Line Galaxies (ELGs) for 3D large-scale structure (LSS) analyses in its Data Release 1 (DR1). Such large statistics enable thorough research on systematic uncertainties. In this study, we focus on spectroscopic systematics of ELGs. The redshift success rate ($f_{\rm goodz}$) is the relative fraction of secure redshifts among all measurements. It depends on observing conditions, thus introduces non-cosmological variations to the LSS. We, therefore, develop the redshift failure weight ($w_{\rm zfail}$) and a per-fibre correction ($\eta_{\rm zfail}$) to mitigate these dependences. They have minor influences on the galaxy clustering. For ELGs with a secure redshift, there are two subtypes of systematics: 1) catastrophics (large) that only occur in a few samples; 2) redshift uncertainty (small) that exists for all samples. The catastrophics represent 0.26\% of the total DR1 ELGs, composed of the confusion between O\,\textsc{ii} and sky residuals, double objects, total catastrophics and others. We simulate the realistic 0.26\% catastrophics of DR1 ELGs, the hypothetical 1\% catastrophics, and the truncation of the contaminated $1.31

We use the forward modeling pipeline, Obiwan, to study the imaging systematics of the Luminous Red Galaxies (LRGs) targeted by the Dark Energy Spectroscopic Instrument (DESI). We update the Obiwan pipeline, which had previously been developed to simulate the optical images used to target DESI data, to further simulate WISE images in the infrared. This addition makes it possible to simulate the DESI LRGs sample, which utilizes WISE data in the target selection. Deep DESI imaging data combined with a method to account for biases in their shapes is used to define a truth sample of potential LRG targets. We simulate a total of 15 million galaxies to obtain a simulated LRG sample (Obiwan LRGs) that predicts the variations in target density due to imaging properties. We find that the simulations predict the trends with depth observed in the data, including how they depend on the intrinsic brightness of the galaxies. We observe that faint LRGs are the main contributing power of the imaging systematics trend induced by depth. We also find significant trends in the data against Galactic extinction that are not predicted by Obiwan. These trends depend strongly on the particular map of Galactic extinction chosen to test against, implying Large-Scale Structure systematic contamination (e.g. Cosmic-Infrared Background) in the Galactic extinction maps is a likely root cause. We additionally observe that the DESI LRGs sample exhibits a complex dependency on a combination of seeing, depth, and intrinsic galaxy brightness, which is not replicated by Obiwan, suggesting discrepancies between the current simulation settings and the actual observations. Galaxy-galaxy lensing (GGL) and clustering measurements from the Dark Energy Spectroscopic Instrument Year 1 (DESI Y1) dataset promise to yield unprecedented combined-probe tests of cosmology and the galaxy-halo connection. In such analyses, it is essential to identify and characterise all relevant statistical and systematic errors. In this paper, we forecast the covariances of DESI Y1 GGL+clustering measurements and characterise the systematic bias due to redshift evolution in the lens samples. Focusing on the projected clustering and galaxy-galaxy lensing correlations, we compute a Gaussian analytical covariance, using a suite of N-body and log-normal simulations to characterise the effect of the survey footprint. Using the DESI One Percent Survey data, we measure the evolution of galaxy bias parameters for the DESI Luminous Red Galaxy (LRG) and Bright Galaxy Survey (BGS) samples. We find mild evolution in the LRGs in 0.4 < z < 0.8, subdominant compared to the expected statistical errors. For BGS, we find less evolution effects for brighter absolute magnitude cuts, at the cost of reduced sample size. We find that with a fiducial redshift bin width delta z = 0.1, evolution effects on GGL is negligible across all scales, all fiducial selection cuts, all fiducial redshift bins, given DESI Y1 sample size. Galaxy clustering is more sensitive to evolution due to the bias squared scaling. Nevertheless the redshift evolution effect is insignificant for clustering above the 1-halo scale of 0.1Mpc/h. For studies that wish to reliably access smaller scales, additional treatment of redshift evolution is likely needed. This paper provides a comprehensive overview of how fitting of Baryon Acoustic Oscillations (BAO) is carried out within the upcoming Dark Energy Spectroscopic Instrument's (DESI) 2024 results using its DR1 dataset, and the associated systematic error budget from theory and modelling of the BAO. We derive new results showing how non-linearities in the clustering of galaxies can cause potential biases in measurements of the isotropic ($\alpha_{\mathrm{iso}}$) and anisotropic ($\alpha_{\mathrm{ap}}$) BAO distance scales, and how these can be effectively removed with an appropriate choice of reconstruction algorithm. We then demonstrate how theory leads to a clear choice for how to model the BAO and develop, implement and validate a new model for the remaining smooth-broadband (i.e., without BAO) component of the galaxy clustering. Finally, we explore the impact of all remaining modelling choices on the BAO constraints from DESI using a suite of high-precision simulations, arriving at a set of best-practices for DESI BAO fits, and an associated theory and modelling systematic error. Overall, our results demonstrate the remarkable robustness of the BAO to all our modelling choices and motivate a combined theory and modelling systematic error contribution to the post-reconstruction DESI BAO measurements of no more than $0.1\%$ ($0.2\%$) for its isotropic (anisotropic) distance measurements. The Sloan Digital Sky Survey (SDSS) is one of the largest international astronomy organizations. We present demographic data based on surveys of its members from 2014, 2015 and 2016, during the fourth phase of SDSS (SDSS-IV). We find about half of SDSS-IV collaboration members were based in North America, a quarter in Europe, and the remainder in Asia and Central and South America. Overall, 26-36% are women (from 2014 to 2016), up to 2% report non-binary genders. 11-14% report that they are racial or ethnic minorities where they live. The fraction of women drops with seniority, and is also lower among collaboration leadership. Men in SDSS-IV were more likely to report being in a leadership role, and for the role to be funded and formally recognized. SDSS-IV collaboration members are twice as likely to have a parent with a college degree, than the general population, and are ten times more likely to have a parent with a PhD. This trend is slightly enhanced for female collaboration members. Despite this, the fraction of first generation college students (FGCS) is significant (31%). This fraction increased among collaboration members who are racial or ethnic minorities (40-50%), and decreased among women (15-25%). SDSS-IV implemented many inclusive policies and established a dedicated committee, the Committee on INclusiveness in SDSS (COINS). More than 60% of the collaboration agree that the collaboration is inclusive; however, collaboration leadership more strongly agree with this than the general membership. In this paper, we explain these results in full, including the history of inclusive efforts in SDSS-IV. Emission line galaxies (ELGs) are now the preeminent tracers of large-scale structure at z>0.8 due to their high density and strong emission lines, which enable accurate redshift measurements. However, relatively little is known about ELG evolution and the ELG-halo connection, exposing us to potential modeling systematics in cosmology inference using these sources. In this paper, we propose a physical picture of ELGs and improve ELG-halo connection modeling using a variety of observations and simulated galaxy models. We investigate DESI-selected ELGs in COSMOS data, and infer that ELGs are rapidly star-forming galaxies with a large fraction exhibiting disturbed morphology, implying that many of them are likely to be merger-driven starbursts. We further postulate that the tidal interactions from mergers lead to correlated star formation in central-satellite ELG pairs, a phenomenon dubbed "conformity." We argue for the need to include conformity in the ELG-halo connection using galaxy models such as IllustrisTNG, and by combining observations such as the DESI ELG auto-correlation, ELG cross-correlation with Luminous Red Galaxies (LRGs), and ELG-cluster cross-correlation. We use angular clustering of luminous red galaxies from the Dark Energy Spectroscopic Instrument (DESI) imaging surveys to constrain the local primordial non-Gaussianity parameter $\fnl$. Our sample comprises over 12 million targets, covering 14,000 square degrees of the sky, with redshifts in the range $0.2< z < 1.35$. We identify Galactic extinction, survey depth, and astronomical seeing as the primary sources of systematic error, and employ linear regression and artificial neural networks to alleviate non-cosmological excess clustering on large scales. Our methods are tested against simulations with and without $\fnl$ and systematics, showing superior performance of the neural network treatment. The neural network with a set of nine imaging property maps passes our systematic null test criteria, and is chosen as the fiducial treatment. Assuming the universality relation, we find $\fnl = 34^{+24(+50)}_{-44(-73)}$ at 68\%(95\%) confidence. We apply a series of robustness tests (e.g., cuts on imaging, declination, or scales used) that show consistency in the obtained constraints. We study how the regression method biases the measured angular power-spectrum and degrades the $\fnl$ constraining power. The use of the nine maps more than doubles the uncertainty compared to using only the three primary maps in the regression. Our results thus motivate the development of more efficient methods that avoid over-correction, protect large-scale clustering information, and preserve constraining power. We present an extended validation of semi-analytical, semi-empirical covariance matrices for the two-point correlation function (2PCF) on simulated catalogs representative of Luminous Red Galaxies (LRG) data collected during the initial two months of operations of the Stage-IV ground-based Dark Energy Spectroscopic Instrument (DESI). We run the pipeline on multiple effective Zel'dovich (EZ) mock galaxy catalogs with the corresponding cuts applied and compare the results with the mock sample covariance to assess the accuracy and its fluctuations. We propose an extension of the previously developed formalism for catalogs processed with standard reconstruction algorithms. We consider methods for comparing covariance matrices in detail, highlighting their interpretation and statistical properties caused by sample variance, in particular, nontrivial expectation values of certain metrics even when the external covariance estimate is perfect. With improved mocks and validation techniques, we confirm a good agreement between our predictions and sample covariance. This allows one to generate covariance matrices for comparable datasets without the need to create numerous mock galaxy catalogs with matching clustering, only requiring 2PCF measurements from the data itself. The One-Percent survey of the Dark Energy Spectroscopic Instrument collected ~ 270k emission line galaxies (ELGs) at 0.8 < z < 1.6. The high completeness of the sample allowed the clustering to be measured down to scales never probed before, 0.04 Mpc/h in rp for the projected 2-point correlation function (2PCF) and 0.17 Mpc/h in galaxy pair separation s for the 2PCF monopole and quadrupole. The most striking feature of the measurements is a strong signal at the smallest scales, below 0.2 Mpc/h in rp and 1 Mpc/h in s. We analyze these data in the halo occupation distribution framework. We consider different distributions for central galaxies, a standard power law for satellites with no condition on the presence of a central galaxy and explore several extensions of these models. For all considered models, the mean halo mass of the sample is found to be log10 ~ 11.9. We obtain a satellite mean occupation function which agrees with physically motivated ELG models only if we introduce central-satellite conformity, meaning that the satellite occupation is conditioned by the presence of central galaxies of the same type. To achieve in addition a good modeling of the clustering between 0.1 and 1 Mpc/h in rp, we allow for ELG positioning outside of the halo virial radius and find 0.5% of ELGs residing in the outskirts of halos. Furthermore, the satellite velocity dispersion inside halos is found to be ~ 30% larger than that of the halo dark matter particles. These are the main findings of our work. We investigate assembly bias as a function of halo concentration, local density or local density anisotropies and observe no significant change in our results. We split the data sample in two redshift bins and report no significant evolution with redshift. Lastly, changing the cosmology in the modeling impacts only slightly our results.

We present the first comprehensive Halo Occupation Distribution (HOD) analysis of the DESI One-Percent survey Luminous Red Galaxy (LRG) and Quasi-Stellar Object (QSO) samples. We constrain the HOD of each sample and test possible HOD extensions by fitting the redshift-space galaxy 2-point correlation functions in 0.15 < r < 32 Mpc/h in a set of fiducial redshift bins. We use AbacusSummit cubic boxes at Planck 2018 cosmology as model templates and forward model galaxy clustering with the AbacusHOD package. We achieve good fits with a standard HOD model with velocity bias, and we find no evidence for galaxy assembly bias or satellite profile modulation at the current level of statistical uncertainty. For LRGs in 0.4 < z < 0.6, we infer a satellite fraction of fsat = 11+-1%, a mean halo mass of log10 Mh = 13.40+0.02-0.02, and a linear bias of blin = 1.93+0.06-0.04. For LRGs in 0.6 < z < 0.8, we find fsat = 14+-1%, log10 Mh = 13.24+0.02-0.02, and blin = 2.08+0.03-0.03. For QSOs, we infer fsat = 3+8-2%, log10 Mh = 12.65+0.09-0.04, and blin = 2.63+0.37-0.26 in redshift range 0.8 < z < 2.1. Using these fits, we generate a large suite of high-fidelity galaxy mocks. We also study the redshift-evolution of the DESI LRG sample from z = 0.4 up to z = 1.1, revealing significant and interesting trends in mean halo mass, linear bias, and satellite fraction., Comment: Submitted to MNRAS, comments welcome

We detect the cross-correlation between 2.7 million DESI quasar targets across 14,700 deg$^2$ (180 quasars deg$^{-2}$) and Planck 2018 CMB lensing at $\sim$30$\sigma$. We use the cross-correlation on very large scales to constrain local primordial non-Gaussianity via the scale dependence of quasar bias. The DESI quasar targets lie at an effective redshift of 1.51 and are separated into four imaging regions of varying depth and image quality. We select quasar targets from Legacy Survey DR9 imaging, apply additional flux and photometric redshift cuts to improve the purity and reduce the fraction of unclassified redshifts, and use early DESI spectroscopy of 194,000 quasar targets to determine their redshift distribution and stellar contamination fraction (2.6%). Due to significant excess large-scale power in the quasar autocorrelation, we apply weights to mitigate contamination from imaging systematics such as depth, extinction, and stellar density. We use realistic contaminated mocks to determine the greatest number of systematic modes that we can fit, before we are biased by overfitting and spuriously remove real power. We find that linear regression with one to seven imaging templates removed per region accurately recovers the input cross-power, $f_{\textrm{NL}}$ and linear bias. As in previous analyses, our $f_{\textrm{NL}}$ constraint depends on the linear primordial non-Gaussianity bias parameter, $b_{\phi} = 2(b - p)\delta_c$ assuming universality of the halo mass function. We measure $f_{\textrm{NL}} = -26^{+45}_{-40}$ with $p=1.6$ $(f_{\textrm{NL}} = -18^{+29}_{-27}$ with $p=1.0$), and find that this result is robust under several systematics tests. Future spectroscopic quasar cross-correlations with Planck lensing lensing can tighten the $f_{\textrm{NL}}$ constraints by a factor of 2 if they can remove the excess power on large scales in the quasar auto power spectrum., Comment: 57 pages, 25 figures, updated to match accepted version

Local primordial non-Gaussianity (PNG) is a promising observable of the underlying physics of inflation, characterised by $f_{\rm NL}^{\rm loc}$. We present the methodology to measure $f_{\rm NL}^{\rm loc}$ from the Dark Energy Survey (DES) data using the 2-point angular correlation function (ACF) with scale-dependent bias. One of the focuses of the work is the integral constraint. This condition appears when estimating the mean number density of galaxies from the data and is key in obtaining unbiased $f_{\rm NL}^{\rm loc}$ constraints. The methods are analysed for two types of simulations: $\sim 246$ GOLIAT-PNG N-body small area simulations with $f_{\rm NL}$ equal to -100 and 100, and 1952 Gaussian ICE-COLA mocks with $f_{\rm NL}=0$ that follow the DES angular and redshift distribution. We use the ensemble of GOLIAT-PNG mocks to show the importance of the integral constraint when measuring PNG, where we recover the fiducial values of $f_{\rm NL}$ within the $1\sigma$ when including the integral constraint. In contrast, we found a bias of $\Delta f_{\rm NL}\sim 100$ when not including it. For a DES-like scenario, we forecast a bias of $\Delta f_{\rm NL} \sim 23$, equivalent to $1.8\sigma$, when not using the IC for a fiducial value of $f_{\rm NL}=100$. We use the ICE-COLA mocks to validate our analysis in a realistic DES-like setup finding it robust to different analysis choices: best-fit estimator, the effect of IC, BAO damping, covariance, and scale choices. In 2021 May, the Dark Energy Spectroscopic Instrument (DESI) began a 5 yr survey of approximately 50 million total extragalactic and Galactic targets. The primary DESI dark-time targets are emission line galaxies (ELGs), luminous red galaxies (LRGs) and quasars (QSOs). In bright time, DESI will focus on two surveys known as the Bright Galaxy Survey (BGS) and the Milky Way Survey (MWS). DESI also observes a selection of "secondary" targets for bespoke science goals. This paper gives an overview of the publicly available pipeline (desitarget) used to process targets for DESI observations. Highlights include details of the different DESI survey targeting phases, the targeting ID (TARGETID) used to define unique targets, the bitmasks used to indicate a particular type of target, the data model and structure of DESI targeting files, and examples of how to access and use the desitarget code base. This paper will also describe "supporting" DESI target classes, such as standard stars, sky locations, and random catalogs that mimic the angular selection function of DESI targets. Over the next five years, the Dark Energy Spectroscopic Instrument (DESI) will use 10 spectrographs with 5000 fibers on the 4m Mayall Telescope at Kitt Peak National Observatory to conduct the first Stage-IV dark energy galaxy survey. At $z < 0.6$, the DESI Bright Galaxy Survey (BGS) will produce the most detailed map of the Universe during the dark energy dominated epoch with redshifts of >10 million galaxies over 14,000 deg$^2$. In this work, we present and validate the final BGS target selection and survey design. From the Legacy Surveys, BGS will target a $r < 19.5$ magnitude-limited sample (BGS Bright); a fainter $19.5 < r < 20.175$ sample, color-selected to have high redshift efficiency (BGS Faint); and a smaller low-z quasar sample. BGS will observe these targets using exposure times, scaled to achieve uniform completeness, and visit each point on the footprint three times. We use observations from the Survey Validation programs conducted prior to the main survey along with realistic simulations to show that BGS can complete its strategy and make optimal use of `bright' time. We demonstrate that BGS targets have stellar contamination <1% and that their densities do not depend strongly on imaging properties. We also confirm that BGS Bright will achieve >80% fiber assignment efficiency. Finally, we show that BGS Bright and Faint will achieve >95% redshift success rates with no significant dependence on observing conditions. BGS meets the requirements for an extensive range of scientific applications. BGS will yield the most precise Baryon Acoustic Oscillations and Redshift-Space Distortions measurements at $z < 0.4$. It also presents opportunities to exploit new methods that require highly complete and dense galaxy samples (e.g. N-point statistics, multi-tracers). The Dark Energy Spectroscopic Instrument (DESI) survey will measure large-scale structures using quasars as direct tracers of dark matter in the redshift range 0.92.1. We present several methods to select candidate quasars for DESI, using input photometric imaging in three optical bands (g, r, z) from the DESI Legacy Imaging Surveys and two infrared bands (W1, W2) from the Wide-field Infrared Explorer (WISE). These methods were extensively tested during the Survey Validation of DESI. In this paper, we report on the results obtained with the different methods and present the selection we optimized for the DESI main survey. The final quasar target selection is based on a Random Forest algorithm and selects quasars in the magnitude range 16.599% purity for a nominal effective exposure time of ~1000s. With a 310 per sq. deg. target density, the main selection allows DESI to select more than 200 QSOs per sq. deg. (including 60 quasars with z>2.1), exceeding the project requirements by 20%. This paper documents the seventeenth data release (DR17) from the Sloan Digital Sky Surveys; the fifth and final release from the fourth phase (SDSS-IV). DR17 contains the complete release of the Mapping Nearby Galaxies at Apache Point Observatory (MaNGA) survey, which reached its goal of surveying over 10,000 nearby galaxies. The complete release of the MaNGA Stellar Library (MaStar) accompanies this data, providing observations of almost 30,000 stars through the MaNGA instrument during bright time. DR17 also contains the complete release of the Apache Point Observatory Galactic Evolution Experiment 2 (APOGEE-2) survey which publicly releases infra-red spectra of over 650,000 stars. The main sample from the Extended Baryon Oscillation Spectroscopic Survey (eBOSS), as well as the sub-survey Time Domain Spectroscopic Survey (TDSS) data were fully released in DR16. New single-fiber optical spectroscopy released in DR17 is from the SPectroscipic IDentification of ERosita Survey (SPIDERS) sub-survey and the eBOSS-RM program. Along with the primary data sets, DR17 includes 25 new or updated Value Added Catalogs (VACs). This paper concludes the release of SDSS-IV survey data. Photometric data can be analyzed using the three-dimensional correlation function $\xi_{\rm p}$ to extract cosmological information via e.g., measurement of the Baryon Acoustic Oscillations (BAO). Previous studies modeled $\xi_{\rm p} $ assuming a Gaussian photo-$z$ approximation. In this work we improve the modeling by incorporating realistic photo-$z$ distribution. We show that the position of the BAO scale in $\xi_{\rm p}$ is determined by the photo-$z$ distribution and the Jacobian of the transformation. The latter diverges at the transverse scale of the separation $s_\perp $, and it explains why $\xi_{\rm p } $ traces the underlying correlation function at $s_\perp $, rather than $s$, when the photo-$z$ uncertainty $ \sigma_z / (1+ z) \gtrsim 0.02$. We also obtain the Gaussian covariance for $\xi_{\rm p}$. Due to photo-$z$ mixing, the covariance of $\xi_{\mathrm{p}}$ shows strong off-diagonal elements. The high correlation of the data causes some issues to the data fitting. Nonetheless, we find that either it can be solved by suppressing the largest eigenvalues of the covariance or it is not directly related to the BAO. We test our BAO fitting pipeline using a set of mock catalogs. The data set is dedicated for Dark Energy Survey Year 3 (DES Y3) BAO analyses and includes realistic photo-$z$ distributions. The theory template is in good agreement with mock measurement. Based on the DES Y3 mocks, $\xi_{\rm p}$ statistic is forecast to constrain the BAO shift parameter $\alpha$ to be $1.001 \pm 0.023$, which is well consistent with the corresponding constraint derived from the angular correlation function measurements. Galaxy redshift surveys are subject to incompleteness and inhomogeneous sampling due to the various constraints inherent to spectroscopic observations. This can introduce systematic errors on the summary statistics of interest, which need to be mitigated in cosmological analysis to achieve high accuracy. Standard practices involve applying weighting schemes based on completeness estimates across the survey footprint, possibly supplemented with additional weighting schemes accounting for density-dependent effects. In this work, we concentrate on pure angular systematics and describe an alternative approach consisting in analysing the galaxy two-point correlation function where angular modes are nulled. By construction, this procedure removes all possible known and unknown sources of angular observational systematics, but also part of the cosmological signal.We use a modified Landy-Szalay estimator for the two-point correlation function that relies on an additional random catalogue where angular positions are randomly drawn from the galaxy catalogue, and provide an analytical model to describe this modified statistic. We test the model by performing an analysis of the full anisotropic clustering in mock catalogues of luminous red and emission-line galaxies at 0.43 < z < 1.1. We find that the model fully accounts for the modified correlation function in redshift space, without introducing new nuisance parameters. The derived cosmological parameters from the analysis of baryon acoustic oscillations and redshift-space distortions display slightly larger statistical uncertainties, mostly for the growth rate of structure parameter fs8 that exhibits a 50% statistical error increase, but free from angular systematic error., Comment: 16 pages, submitted to MNRAS

The quasar target selection for the upcoming survey of the Dark Energy Spectroscopic Instrument (DESI) will be fixed for the next five years. The aim of this work is to validate the quasar selection by studying the impact of imaging systematics as well as stellar and galactic contaminants, and to develop a procedure to mitigate them. Density fluctuations of quasar targets are found to be related to photometric properties such as seeing and depth of the Data Release 9 of the DESI Legacy Imaging Surveys. To model this complex relation, we explore machine learning algorithms (Random Forest and Multi-Layer Perceptron) as an alternative to the standard linear regression. Splitting the footprint of the Legacy Imaging Surveys into three regions according to photometric properties, we perform an independent analysis in each region, validating our method using eBOSS EZ-mocks. The mitigation procedure is tested by comparing the angular correlation of the corrected target selection on each photometric region to the angular correlation function obtained using quasars from the Sloan Digital Sky Survey (SDSS)Data Release 16. With our procedure, we recover a similar level of correlation between DESI quasar targets and SDSS quasars in two thirds of the total footprint and we show that the excess of correlation in the remaining area is due to a stellar contamination which should be removed with DESI spectroscopic data. We measure the small-scale clustering of the Data Release 16 extended Baryon Oscillation Spectroscopic Survey Luminous Red Galaxy sample, corrected for fibre-collisions using Pairwise Inverse Probability weights, which give unbiased clustering measurements on all scales. We fit to the monopole and quadrupole moments and to the projected correlation function over the separation range $7-60\,h^{-1}$Mpc with a model based on the Aemulus cosmological emulator to measure the growth rate of cosmic structure, parameterized by $f\sigma_8$. We obtain a measurement of $f\sigma_8(z=0.737)=0.408\pm0.038$, which is $1.4\sigma$ lower than the value expected from 2018 Planck data for a flat $\Lambda$CDM model, and is more consistent with recent weak-lensing measurements. The level of precision achieved is 1.7 times better than more standard measurements made using only the large-scale modes of the same sample. We also fit to the data using the full range of scales $0.1-60\,h^{-1}$Mpc modelled by the Aemulus cosmological emulator and find a $4.5\sigma$ tension in the amplitude of the halo velocity field with the Planck+$\Lambda$CDM model, driven by a mismatch on the non-linear scales. This may not be cosmological in origin, and could be due to a breakdown in the Halo Occupation Distribution model used in the emulator. We investigate the large-scale clustering of the final spectroscopic sample of quasars from the recently completed extended Baryon Oscillation Spectroscopic Survey (eBOSS). The sample contains $343708$ objects in the redshift range $0.8

We present measurements of the local primordial non-Gaussianity parameter \fNLloc from the clustering of 343,708 quasars with redshifts 0.8 < z < 2.2 distributed over 4808 square degrees from the final data release (DR16) of the extended Baryon acoustic Oscillation Spectroscopic Survey (eBOSS), the largest volume spectroscopic survey up to date. Our analysis is performed in Fourier space, using the power spectrum monopole at very large scales to constrain the scale dependent halo bias. We carefully assess the impact of systematics on our measurement and test multiple contamination removal methods. We demonstrate the robustness of our analysis pipeline with EZ-mock catalogues that simulate the eBOSS DR16 target selection. We find $f_\mathrm{NL}=-12\pm 21$ (68\% confidence) for the main clustering sample including quasars with redshifts between 0.8 and 2.2, after exploiting a novel neural network scheme for cleaning the DR16 sample and in particular after applying redshift weighting techniques, designed for non-Gaussianity measurement from large scales structure, to optimize our analysis, which improve our results by 37\%., Comment: 15 pages, 13 Figures, submitted to MNRAS

Baryon Acoustic Oscillations are considered to be a very robust standard ruler against various systematics. This premise has been tested against observational systematics, but not to the level required for the next generation of galaxy surveys such as the Dark Energy Spectroscopic Instrument (DESI) and Euclid. In this paper, we investigate the effect of observational systematics on the BAO measurement of the final sample of quasars from the extended Baryon Oscillation Spectroscopic Survey Data Release 16 in order to prepare and hone a similar analysis for upcoming surveys. We employ catalogues with various treatments of imaging systematic effects using linear and neural network-based nonlinear approaches and consider how the BAO measurement changes. We also test how the variations to the BAO fitting model respond to the observational systematics. As expected, we confirm that the BAO measurements obtained from the DR16 quasar sample are robust against imaging systematics well within the statistical error, while reporting slightly modified constraints that shift the line-of-sight BAO signal by less than 1.1% . We use realistic simulations with similar redshift and angular distributions as the DR16 sample to conduct statistical tests for validating the pipeline, quantifying the significance of differences, and estimating the expected bias on the BAO scale in future high-precision data sets. The Dark Energy Spectroscopic Instrument (DESI) is a Stage IV ground-based dark energy experiment that will measure the expansion history of the Universe using the Baryon Acoustic Oscillation technique. The spectra of 35 million galaxies and quasars over 14000 square degrees will be measured during the life of the experiment. We describe the installation of the major elements of the instrument at the Mayall 4m telescope, completed in late 2019. The previous prime focus corrector, spider vanes, and upper rings were removed from the Mayall's Serrurier truss and replaced with the newly-constructed DESI ring, vanes, cage, hexapod, and optical corrector. The new corrector was optically aligned with the primary mirror using a laser tracker system. The DESI focal plane system was integrated to the corrector, with each of its ten 500-fiber-positioner petal segments installed using custom installation hardware and the laser tracker. Ten DESI spectrographs with 30 cryostats were installed in a newly assembled clean room in the Large Coude Room. The ten cables carrying 5000 optical fibers from the positioners in the focal plane were routed down the telescope through cable wraps at the declination and hour angle axes, and their integral slitheads were integrated with the ten spectrographs. The fiber view camera assembly was installed to the Mayall's primary mirror cell. Servers for the instrument control system replaced existing computer equipment. The fully integrated instrument has been commissioned and is ready to start its operations phase.

DESI will precisely constrain cosmic expansion and the growth of structure by collecting $\sim$35 million redshifts across $\sim$80% of cosmic history and one third of the sky to study Baryon Acoustic Oscillations (BAO) and Redshift Space Distortions (RSD). We present a preliminary target selection for an Emission Line Galaxy (ELG) sample, which will comprise about half of all DESI tracers. The selection consists of a $g$-band magnitude cut and a $(g-r)$ vs. $(r-z)$ color box, which we validate using HSC/PDR2 photometric redshifts and DEEP2 spectroscopy. The ELG target density should be $\sim$2400 deg$^{-2}$, with $\sim$65% of ELG redshifts reliably within a redshift range of $0.6

We search for the Baryon Acoustic Oscillations in the projected cross-correlation function binned into transverse comoving radius between the SDSS-IV DR16 eBOSS quasars and a dense photometric sample of galaxies selected from the DESI Legacy Imaging Surveys. We estimate the density of the photometric sample of galaxies in this redshift range to be about 2900 deg$^{-2}$, which is deeper than the official DESI ELG selection, and the density of the spectroscopic sample is about 20 deg$^{-2}$. In order to mitigate the systematics related to the use of different imaging surveys close to the detection limit, we use a neural network approach that accounts for complex dependencies between the imaging attributes and the observed galaxy density. We find that we are limited by the depth of the imaging surveys which affects the density and purity of the photometric sample and its overlap in redshift with the quasar sample, which thus affects the performance of the method. When cross-correlating the photometric galaxies with quasars in $0.6 \leq z \leq 1.2$, the cross-correlation function can provide better constraints on the comoving angular distance, $D_{\rm M}$ (6\% precision) compared to the constraint on the spherically-averaged distance $D_{\rm V}$ (9\% precision) obtained from the auto-correlation. Although not yet competitive, this technique will benefit from the arrival of deeper photometric data from upcoming surveys which will enable it to go beyond the current limitations we have identified in this work., Comment: 21 pages, 25 figures

We present an analysis of the anisotropic redshift-space void-galaxy correlation in configuration space using the Sloan Digital Sky Survey extended Baryon Oscillation Spectroscopic Survey (eBOSS) Data Release 16 luminous red galaxy (LRG) sample. This sample consists of LRGs between redshifts 0.6 and 1.0, combined with the high redshift $z>0.6$ tail of the Baryon Oscillation Spectroscopic Survey Data Release 12 CMASS sample. We use a reconstruction method to undo redshift-space distortion (RSD) effects from the galaxy field before applying a watershed void-finding algorithm to remove bias from the void selection. We then perform a joint fit to the multipole moments of the correlation function for the growth rate $f\sigma_8$ and the geometrical distance ratio $D_M/D_H$, finding $f\sigma_8(z_\mathrm{eff})=0.356\pm0.079$ and $D_M/D_H(z_\mathrm{eff})=0.868\pm0.017$ at the effective redshift $z_\mathrm{eff}=0.69$ of the sample. The posterior parameter degeneracies are orthogonal to those from galaxy clustering analyses applied to the same data, and the constraint achieved on $D_M/D_H$ is significantly tighter. In combination with the consensus galaxy BAO and full-shape analyses of the same sample, we obtain $f\sigma_8=0.447\pm0.039$, $D_M/r_d=17.48\pm0.23$ and $D_H/r_d=20.10\pm0.34$. These values are in good agreement with the $\Lambda$CDM model predictions and represent reductions in the uncertainties of $13\%$, $23\%$ and $28\%$ respectively compared to the combined results from galaxy clustering, or an overall reduction of 55\% in the allowed volume of parameter space., Comment: 19 pages, 14 figures, 5 tables including appendix. We test general relativity (GR) at the effective redshift $\bar{z} \sim 1.5$ by estimating the statistic $E_G$, a probe of gravity, on cosmological scales $19 - 190\,h^{-1}{\rm Mpc}$. This is the highest-redshift and largest-scale estimation of $E_G$ so far. We use the quasar sample with redshifts $0.8 < z < 2.2$ from Sloan Digital Sky Survey IV extended Baryon Oscillation Spectroscopic Survey (eBOSS) Data Release 16 (DR16) as the large-scale structure (LSS) tracer, for which the angular power spectrum $C_\ell^{qq}$ and the redshift-space distortion (RSD) parameter $\beta$ are estimated. By cross correlating with the $\textit{Planck}$ 2018 cosmic microwave background (CMB) lensing map, we detect the angular cross-power spectrum $C_\ell^{\kappa q}$ signal at $12\,\sigma$ significance. Both jackknife resampling and simulations are used to estimate the covariance matrix (CM) of $E_G$ at $5$ bins covering different scales, with the later preferred for its better constraints on the covariances. We find $E_G$ estimates agree with the GR prediction at $1\,\sigma$ level over all these scales. With the CM estimated with $300$ simulations, we report a best-fit scale-averaged estimate of $E_G(\bar{z})=0.30\pm 0.05$, which is in line with the GR prediction $E_G^{\rm GR}(\bar{z})=0.33$ with $\textit{Planck}$ 2018 CMB+BAO matter density fraction $\Omega_{\rm m}=0.31$. We measure the anisotropic clustering of the quasar sample from Data Release 16 (DR16) of the Sloan Digital Sky Survey IV extended Baryon Oscillation Spectroscopic Survey (eBOSS). A sample of $343,708$ spectroscopically confirmed quasars between redshift $0.8

We measure the clustering of quasars of the final data release (DR16) of eBOSS. The sample contains $343\,708$ quasars between redshifts $0.8\leq z\leq2.2$ over $4699\,\mathrm{deg}^2$. We calculate the Legendre multipoles (0,2,4) of the anisotropic power spectrum and perform a BAO and a Full-Shape (FS) analysis at the effective redshift $z{\rm eff}=1.480$. The errors include systematic errors that amount to 1/3 of the statistical error. The systematic errors comprise a modelling part studied using a blind N-Body mock challenge and observational effects studied with approximate mocks to account for various types of redshift smearing and fibre collisions. For the BAO analysis, we measure the transverse comoving distance $D_{\rm M}(z_{\rm eff})/r_{\rm drag}=30.60\pm{0.90}$ and the Hubble distance $D_{\rm H}(z_{\rm eff})/r_{\rm drag}=13.34\pm{0.60}$. This agrees with the configuration space analysis, and the consensus yields: $D_{\rm M}(z_{\rm eff})/r_{\rm drag}=30.69\pm{0.80}$ and $D_{\rm H}(z_{\rm eff})/r_{\rm drag}=13.26\pm{0.55}$. In the FS analysis, we fit the power spectrum using a model based on Regularised Perturbation Theory, which includes Redshift Space Distortions and the Alcock-Paczynski effect. The results are $D_{\rm M}(z_{\rm eff})/r_{\rm drag}=30.68\pm{0.90}$ and $D_{\rm H}(z_{\rm eff})/r_{\rm drag}=13.52\pm{0.51}$ and we constrain the linear growth rate of structure $f(z_{\rm eff})\sigma_8(z_{\rm eff})=0.476\pm{0.047}$. Our results agree with the configuration space analysis. The completed eBOSS catalogues contain redshifts of 344080 QSOs over 0.8

We perform a joint BAO and RSD analysis using the eBOSS DR16 LRG and ELG samples in the redshift range of $z\in[0.6,1.1]$, and detect a RSD signal from the cross power spectrum at a $\sim4\sigma$ confidence level, i.e., $f\sigma_8=0.317\pm0.080$ at $z_{\rm eff}=0.77$. Based on the chained power spectrum, which is a new development in this work to mitigate the angular systematics, we measurement the BAO distances and growth rate simultaneously at two effective redshifts, namely, $D_{\rm M}/r_{\rm d} \ (z=0.70)=17.96\pm0.51, \ D_{\rm H}/r_{\rm d} \ (z=0.70)=21.22\pm1.20, \ f\sigma_8 \ (z=0.70) =0.43\pm0.05$, and $D_{\rm M}/r_{\rm d} \ (z=0.845)=18.90\pm0.78, \ D_{\rm H}/r_{\rm d} \ (z=0.845)=20.91\pm2.86, \ f\sigma_8 \ (z=0.845) =0.30\pm0.08$. Combined with BAO measurements including those from the eBOSS DR16 QSO and Lyman-$\alpha$ sample, our measurement has raised the significance level of a nonzero $\Omega_{\rm \Lambda}$ to $\sim11\sigma$., Comment: 21 pages, 13 figures; version accepted to MNRAS. We present the anisotropic clustering of emission line galaxies (ELGs) from the Sloan Digital Sky Survey IV (SDSS-IV) extended Baryon Oscillation Spectroscopic Survey (eBOSS) Data Release 16 (DR16). Our sample is composed of 173,736 ELGs covering an area of 1170 deg$^2$ over the redshift range $0.6 \leq z \leq 1.1$. We use the Convolution Lagrangian Perturbation Theory in addition to the Gaussian Streaming Redshift-Space Distortions to model the Legendre multipoles of the anisotropic correlation function. We show that the eBOSS ELG correlation function measurement is affected by the contribution of a radial integral constraint that needs to be modelled to avoid biased results. To mitigate the effect from unknown angular systematics, we adopt a modified correlation function estimator that cancels out the angular modes from the clustering. At the effective redshift, $z_{\rm eff}=0.85$, including statistical and systematical uncertainties, we measure the linear growth rate of structure $f\sigma_8(z_{\rm eff}) = 0.35\pm0.10$, the Hubble distance $D_H(z_{\rm eff})/r_{\rm drag} = 19.1^{+1.9}_{-2.1}$ and the comoving angular diameter distance $D_M(z_{\rm eff})/r_{\rm drag} = 19.9\pm1.0$. We present the final Sloan Digital Sky Survey IV (SDSS-IV) quasar catalog from Data Release 16 of the extended Baryon Oscillation Spectroscopic Survey (eBOSS). This catalog comprises the largest selection of spectroscopically confirmed quasars to date. The full catalog includes two sub-catalogs: a "superset" of all SDSS-IV/eBOSS objects targeted as quasars containing 1,440,615 observations and a quasar-only catalog containing 750,414 quasars, including 225,082 new quasars appearing in an SDSS data release for the first time, as well as known quasars from SDSS-I/II/III. We present automated identification and redshift information for these quasars alongside data from visual inspections for 320,161 spectra. The quasar-only catalog is estimated to be 99.8% complete with 0.3% to 1.3% contamination. Automated and visual inspection redshifts are supplemented by redshifts derived via principal component analysis and emission lines. We include emission line redshifts for H$\alpha$, H$\beta$, Mg II, C III], C IV, and Ly$\alpha$. Identification and key characteristics generated by automated algorithms are presented for 99,856 Broad Absorption Line quasars and 35,686 Damped Lyman Alpha quasars. In addition to SDSS photometric data, we also present multi-wavelength data for quasars from GALEX, UKIDSS, WISE, FIRST, ROSAT/2RXS, XMM-Newton, and Gaia. Cosmological growth can be measured in the redshift space clustering of galaxies targeted by spectroscopic surveys. Accurate prediction of clustering of galaxies will require understanding galaxy physics which is a very hard and highly non-linear problem. Approximate models of redshift space distortion (RSD) take a perturbative approach to solve the evolution of dark matter and galaxies in the universe. In this paper we focus on eBOSS emission line galaxies (ELGs) which live in intermediate mass haloes. We create a series of mock catalogues using haloes from the Multidark and {\sc Outer Rim} dark matter only N-body simulations. Our mock catalogues include various effects inspired by baryonic physics such as assembly bias and the characteristics of satellite galaxies kinematics, dynamics and statistics deviating from dark matter particles. We analyse these mocks using the TNS RSD model in Fourier space and the CLPT in configuration space. We conclude that these two RSD models provide an unbiased measurement of redshift space distortion within the statistical error of our mocks. We produce 1000 realizations of synthetic clustering catalogues for each type of the tracers used for the baryon acoustic oscillation and redshift space distortion analysis of the Sloan Digital Sky Surveys-IV extended Baryon Oscillation Spectroscopic Survey final data release (eBOSS DR16), covering the redshift range from 0.6 to 2.2, to provide reliable estimates of covariance matrices and test the robustness of the analysis pipeline with respect to observational systematics. By extending the Zel'dovich approximation density field with an effective tracer bias model calibrated with the clustering measurements from the observational data, we accurately reproduce the two- and three-point clustering statistics of the eBOSS DR16 tracers, including their cross-correlations in redshift space with very low computational costs. In addition, we include the gravitational evolution of structures and sample selection biases at different redshifts, as well as various photometric and spectroscopic systematic effects. The agreements on the auto-clustering statistics between the data and mocks are generally within 1 $\sigma$ variances inferred from the mocks, for scales down to a few $h^{-1}\,{\rm Mpc}$ in configuration space, and up to $0.3\,h\,{\rm Mpc}^{-1}$ in Fourier space. For the cross correlations between different tracers, the same level of consistency presents in configuration space, while there are only discrepancies in Fourier space for scales above $0.15\,h\,{\rm Mpc}^{-1}$. We present the cosmological implications from final measurements of clustering using galaxies, quasars, and Ly$\alpha$ forests from the completed Sloan Digital Sky Survey (SDSS) lineage of experiments in large-scale structure. These experiments, composed of data from SDSS, SDSS-II, BOSS, and eBOSS, offer independent measurements of baryon acoustic oscillation (BAO) measurements of angular-diameter distances and Hubble distances relative to the sound horizon, $r_d$, from eight different samples and six measurements of the growth rate parameter, $f\sigma_8$, from redshift-space distortions (RSD). This composite sample is the most constraining of its kind and allows us to perform a comprehensive assessment of the cosmological model after two decades of dedicated spectroscopic observation. We show that the BAO data alone are able to rule out dark-energy-free models at more than eight standard deviations in an extension to the flat, $\Lambda$CDM model that allows for curvature. When combined with Planck Cosmic Microwave Background (CMB) measurements of temperature and polarization the BAO data provide nearly an order of magnitude improvement on curvature constraints. The RSD measurements indicate a growth rate that is consistent with predictions from Planck primary data and with General Relativity. When combining the results of SDSS BAO and RSD with external data, all multiple-parameter extensions remain consistent with a $\Lambda$CDM model. Regardless of cosmological model, the precision on $\Omega_\Lambda$, $H_0$, and $\sigma_8$, remains at roughly 1\%, showing changes of less than 0.6\% in the central values between models. The inverse distance ladder measurement under a o$w_0w_a$CDM yields $H_0= 68.20 \pm 0.81 \, \rm km\, s^{-1} Mpc^{-1}$, remaining in tension with several direct determination methods. We present the cosmological analysis of the configuration-space anisotropic clustering in the completed Sloan Digital Sky Survey IV (SDSS-IV) extended Baryon Oscillation Spectroscopic Survey (eBOSS) DR16 galaxy sample. This sample consists of luminous red galaxies (LRGs) spanning the redshift range $0.6 < z < 1$, at an effective redshift of $z_{\rm eff}=0.698$. It combines 174 816 eBOSS LRGs and 202 642 BOSS CMASS galaxies. We extract and model the baryon acoustic oscillations (BAO) and redshift-space distortions (RSD) features from the galaxy two-point correlation function to infer geometrical and dynamical cosmological constraints. The adopted methodology is extensively tested on a set of realistic simulations. The correlations between the inferred parameters from the BAO and full-shape correlation function analyses are estimated. This allows us to derive joint constraints on the three cosmological parameter combinations: $D_M(z)/r_d$, $D_H(z)/r_d$ and $f\sigma_8(z)$, where $D_M$ is the comoving angular diameter distance, $D_H$ is Hubble distance, $r_d$ is the comoving BAO scale, $f$ is the linear growth rate of structure, and $\sigma_8$ is the amplitude of linear matter perturbations. After combining the results with those from the parallel power spectrum analysis of Gil-Marin et al. 2020, we obtain the constraints: $D_M/r_d = 17.65 \pm 0.30$, $D_H/r_d = 19.77 \pm 0.47$, $f\sigma_8 = 0.473 \pm 0.044$. We develop a series of N-body data challenges, functional to the final analysis of the extended Baryon Oscillation Spectroscopic Survey (eBOSS) Data Release 16 (DR16) galaxy sample. The challenges are primarily based on high-fidelity catalogs constructed from the Outer Rim simulation - a large box size realization (3 Gpc/h) characterized by an unprecedented combination of volume and mass resolution, down to 1.85x10^9 M_sun/h. We generate synthetic galaxy mocks by populating Outer Rim halos with a variety of halo occupation distribution (HOD) schemes of increasing complexity, spanning different redshift intervals. We then assess the performance of three complementary redshift space distortion (RSD) models in configuration and Fourier space, adopted for the analysis of the complete DR16 eBOSS sample of Luminous Red Galaxies (LRGs). We find all the methods mutually consistent, with comparable systematic errors on the Alcock-Paczynski parameters and the growth of structure, and robust to different HOD prescriptions - thus validating the robustness of the models and the pipelines used for the baryon acoustic oscillation (BAO) and full shape clustering analysis. In particular, all the techniques are able to recover a_par and a_perp to within 0.9%, and fsig8 to within 1.5%. As a by-product of our work, we are also able to gain interesting insights on the galaxy-halo connection. Our study is relevant for the final eBOSS DR16 `consensus cosmology', as the systematic error budget is informed by testing the results of analyses against these high-resolution mocks. In addition, it is also useful for future large-volume surveys, since similar mock-making techniques and systematic corrections can be readily extended to model for instance the Dark Energy Spectroscopic Instrument (DESI) galaxy sample., Comment: 34 pages, 14 figures, 13 tables. We perform a multi-tracer analysis using the complete Sloan Digital Sky Survey IV (SDSS-IV) extended Baryon Oscillation Spectroscopic Survey (eBOSS) DR16 luminous red galaxy (LRG) and the DR16 emission line galaxy (ELG) samples in the configuration space, and successfully detect a cross correlation between the two samples, and find the growth rate to be $f\sigma_8=0.342 \pm 0.085$ ($\sim25$ per cent accuracy) from the cross sample alone. We perform a joint measurement of the baryonic acoustic oscillation (BAO) and redshift space distortion (RSD) parameters at a single effective redshift of $z_{\rm eff}= 0.77$, using the auto- and cross-correlation functions of the LRG and ELG samples, and find that the comoving angular diameter distance $D_M(z_{\rm eff})/r_d = 18.85\pm 0.38$, the Hubble distance $D_H(z_{\rm eff})/r_d = 19.64 \pm 0.57$, and $f\sigma_8(z_{\rm eff}) = 0.432 \pm 0.038$, which is consistent with a $\Lambda$CDM model at $68\%$ CL. We present large-scale structure catalogs from the completed extended Baryon Oscillation Spectroscopic Survey (eBOSS). Derived from Sloan Digital Sky Survey (SDSS) -IV Data Release 16 (DR16), these catalogs provide the data samples, corrected for observational systematics, and random positions sampling the survey selection function. Combined, they allow large-scale clustering measurements suitable for testing cosmological models. We describe the methods used to create these catalogs for the eBOSS DR16 Luminous Red Galaxy (LRG) and Quasar samples. The quasar catalog contains 343,708 redshifts with $0.8 < z < 2.2$ over 4,808\,deg$^2$. We combine 174,816 eBOSS LRG redshifts over 4,242\,deg$^2$ in the redshift interval $0.6 < z < 1.0$ with SDSS-III BOSS LRGs in the same redshift range to produce a combined sample of 377,458 galaxy redshifts distributed over 9,493\,deg$^2$. Improved algorithms for estimating redshifts allow that 98 per cent of LRG observations result in a successful redshift, with less than one per cent catastrophic failures ($\Delta z > 1000$ ${\rm km~s}^{-1}$). For quasars, these rates are 95 and 2 per cent (with $\Delta z > 3000$ ${\rm km~s}^{-1}$). We apply corrections for trends between the number densities of our samples and the properties of the imaging and spectroscopic data. For example, the quasar catalog obtains a $\chi^2$/DoF$= 776/10$ for a null test against imaging depth before corrections and a $\chi^2$/DoF$=6/8$ after. The growth rate and expansion history of the Universe can be measured from large galaxy redshift surveys using the Alcock-Paczynski effect. We validate the Redshift Space Distortion models used in the final analysis of the Sloan Digital Sky Survey (SDSS) extended Baryon Oscillation Spectroscopic Survey (eBOSS) Data Release 16 quasar clustering sample, in configuration and Fourier space, using a series of HOD mock catalogues generated using the OuterRim N-body simulation. We test three models on a series of non-blind mocks, in the OuterRim cosmology, and blind mocks, which have been rescaled to new cosmologies, and investigate the effects of redshift smearing and catastrophic redshifts. We find that for the non-blind mocks, the models are able to recover $f\sigma_8$ to within 3% and $\alpha_\parallel$ and $\alpha_\bot$ to within 1%. The scatter in the measurements is larger for the blind mocks, due to the assumption of an incorrect fiducial cosmology. From this mock challenge, we find that all three models perform well, with similar systematic errors on $f\sigma_8$, $\alpha_\parallel$ and $\alpha_\bot$ at the level of $\sigma_{f\sigma_8}=0.013$, $\sigma_{\alpha_\parallel}=0.012$ and $\sigma_{\alpha_\bot}=0.008$. The systematic error on the combined consensus is $\sigma_{f\sigma_8}=0.011$, $\sigma_{\alpha_\parallel}=0.008$ and $\sigma_{\alpha_\bot}=0.005$, which is used in the final DR16 analysis. We analyse the large-scale clustering in Fourier space of emission line galaxies (ELG) from the Data Release 16 of the Sloan Digital Sky Survey IV extended Baryon Oscillation Spectroscopic Survey. The ELG sample contains 173,736 galaxies covering 1,170 square degrees in the redshift range $0.6 < z < 1.1$. We perform a BAO measurement from the post-reconstruction power spectrum monopole, and study redshift space distortions (RSD) in the first three even multipoles. Photometric variations yield fluctuations of both the angular and radial survey selection functions. Those are directly inferred from data, imposing integral constraints which we model consistently. The full data set has only a weak preference for a BAO feature ($1.4\sigma$). At the effective redshift $z_{\rm eff} = 0.845$ we measure $D_{\rm V}(z_{\rm eff})/r_{\rm drag} = 18.33_{-0.62}^{+0.57}$, with $D_{\rm V}$ the volume-averaged distance and $r_{\rm drag}$ the comoving sound horizon at the drag epoch. In combination with the RSD measurement, at $z_{\rm eff} = 0.85$ we find $f\sigma_8(z_{\rm eff}) = 0.289_{-0.096}^{+0.085}$, with $f$ the growth rate of structure and $\sigma_8$ the normalisation of the linear power spectrum, $D_{\rm H}(z_{\rm eff})/r_{\rm drag} = 20.0_{-2.2}^{+2.4}$ and $D_{\rm M}(z_{\rm eff})/r_{\rm drag} = 19.17 \pm 0.99$ with $D_{\rm H}$ and $D_{\rm M}$ the Hubble and comoving angular distances, respectively. These results are in agreement with those obtained in configuration space, thus allowing a consensus measurement of $f\sigma_8(z_{\rm eff}) = 0.315 \pm 0.095$, $D_{\rm H}(z_{\rm eff})/r_{\rm drag} = 19.6_{-2.1}^{+2.2}$ and $D_{\rm M}(z_{\rm eff})/r_{\rm drag} = 19.5 \pm 1.0$. We analyse the clustering of the Sloan Digital Sky Survey IV extended Baryon Oscillation Spectroscopic Survey Data Release 16 luminous red galaxy sample (DR16 eBOSS LRG) in combination with the high redshift tail of the Sloan Digital Sky Survey III Baryon Oscillation Spectroscopic Survey Data Release 12 (DR12 BOSS CMASS). We measure the redshift space distortions (RSD) and also extract the longitudinal and transverse baryonic acoustic oscillation (BAO) scale from the anisotropic power spectrum signal inferred from 377,458 galaxies between redshifts 0.6 and 1.0, with effective redshift of $z_{\rm eff}=0.698$ and effective comoving volume of $2.72\,{\rm Gpc}^3$. After applying reconstruction we measure the BAO scale and infer $D_H(z_{\rm eff})/r_{\rm drag} = 19.30\pm 0.56$ and $D_M(z_{\rm eff})/r_{\rm drag} =17.86 \pm 0.37$. When we perform a redshift space distortions analysis on the pre-reconstructed catalogue on the monopole, quadrupole and hexadecapole we find, $D_H(z_{\rm eff})/r_{\rm drag} = 20.18\pm 0.78$, $D_M(z_{\rm eff})/r_{\rm drag} =17.49 \pm 0.52$ and $f\sigma_8(z_{\rm eff})=0.454\pm0.046$. We combine both sets of results along with the measurements in configuration space of \cite{LRG_corr} and report the following consensus values: $D_H(z_{\rm eff})/r_{\rm drag} = 19.77\pm 0.47$, $D_M(z_{\rm eff})/r_{\rm drag} = 17.65\pm 0.30$ and $f\sigma_8(z_{\rm eff})=0.473\pm 0.044$, which are in full agreement with the standard $\Lambda$CDM and GR predictions.
