Abstract Spike shattering can cause severe grain yield loss in wheat. Development of cultivars with reduced shattering but having easy mechanical threshability is the target of wheat breeding programs. This study was conducted to determine quantitative trait loci (QTL) associated with shattering resistance, and epistasis among QTL in the populations Carberry/AC Cadillac and Carberry/Thatcher. Response of the populations to spike shattering was evaluated near Swift Current, SK, in four to five environments. Plant height data recorded in different locations and years were used to determine the relationship of the trait with spike shattering. Each population was genotyped and mapped with the wheat 90 K Illumina iSelect SNP array. Main effect QTL were analyzed by MapQTL 6, and epistatic interactions between main effect QTL were determined by QTLNetwork 2.0. Correlations between height and shattering ranged from 0.15 to 0.49. Carberry contributed two major QTL associated with spike shattering on chromosome arms 4BS and 5AL, detected in both populations. Carberry also contributed two minor QTL on 7AS and 7AL. AC Cadillac contributed five minor QTL on 1AL, 2DL, 3AL, 3DL and 7DS. Nine epistatic QTL interactions were identified, out of which the most consistent and synergistic interaction, that reduced the expression of shattering, occurred between 4BS and 5AL QTL. The 4BS QTL was consistently associated with reduced shattering and reduced plant height in the coupling phase. The present findings shed light on the inheritance of shattering resistance and provide genetic markers for manipulating the trait to develop wheat cultivars.

AAC Succeed durum wheat [Triticum turgidum L. subsp. durum (Desf.) Husn.] is adapted to the durum production area of the Canadian prairies. AAC Succeed carries the Sm1 gene, which confers antibiosis-based resistance to orange wheat blossom midge [Sitodiplosis mosellana (Gehin)]. Averaged over three years, AAC Succeed yielded significantly more grain than Strongfield (7%) and AC Navigator (21%). AAC Succeed had a protein concentration significantly higher than Brigade and AC Navigator, and similar to Strongfield. AAC Succeed had significantly stronger straw as measured by lodging score than Strongfield, and similar to Brigade. AAC Succeed is eligible for grades of Canada Western Amber Durum, has low grain cadmium concentration, and has higher yellow pigment concentration than the check cultivars.

Resistance breeding is an effective strategy against wheat stripe (yellow) rust caused by Puccinia striiformis f. sp. tritici (Pst). To identify and map quantitative trait loci (QTL) associated with stripe rust resistance, a durum wheat doubled haploid population (n = 87) derived from ‘Strongfield/Blackbird’ was evaluated for disease severity near Toluca, Mexico (2017–2019) and Lethbridge, Canada (2016–2019). The population was genotyped with the wheat 90 K Illumina iSelect single nucleotide polymorphism (SNP) array and simple sequence repeat (SSR) markers, and QTL analysis was performed with MapQTL 6. We identified stripe rust-resistance QTL contributed by ‘Blackbird’ on chromosomes 3A (2 loci, designated QYr.spa-3A.1, QYr.spa-3A.2) and 5B (QYr.spa-5B), and ‘Strongfield’ on 2B (QYr.spa-2B). All seem to represent QTL not reported previously. The QYr.spa-3A.2 was most consistently effective against Pst races across the Lethbridge and Toluca nurseries. With a LOD value of 4.9, QYr.spa-3A.2 explained a maximum phenotypic variation of 22.7% observed at the Toluca 2019 nursery. The QYr.spa-2B from ‘Strongfield’ and QYr.spa-3A.1 from ‘Blackbird’ expressed in multiple years at Toluca but were not detected at Lethbridge. QYr.spa-5B was identified in the Lethbridge 2016 environment. The identified QTL should be valuable in diversifying resistance genes used in breeding durum wheat cultivars with stripe rust resistance. ‘Blackbird’ was particularly useful for introducing the new QTL QYr.spa-3A.2 resistance that is effective in Canada and Mexico into traditional durum wheat germplasm. SNP markers associated with QTL will have application in marker-assisted breeding of resistance to Pst in durum wheat.

Plant breeding leads to the genetic improvement of target traits by selecting a small number of genotypes from among typically large numbers of candidate genotypes after careful evaluation. In this study, we first investigated how mutations at conserved nucleotide sites normally viewed as deleterious, such as nonsynonymous sites, accumulated in a wheat, Triticum aestivum, breeding lineage. By comparing a 150 year old ancestral and modern cultivar, we found recent nucleotide polymorphisms altered amino acids and occurred within conserved genes at frequencies expected in the absence of purifying selection. Mutations that are deleterious in other contexts likely had very small or no effects on target traits within the breeding lineage. Second, we investigated if breeders selected alleles with favorable effects on some traits and unfavorable effects on others and used different alleles to compensate for the latter. An analysis of a segregating population derived from the ancestral and modern parents provided one example of this phenomenon. The recent cultivar contains the Rht-B1b green revolution semi-dwarfing allele and compensatory alleles that reduce its negative effects. However, improvements in traits other than plant height were due to pleiotropic loci with favorable effects on traits and to favorable loci with no detectable pleiotropic effects. Wheat breeding appears to tolerate mutations at conserved nucleotide sites and to only select for alleles with both favorable and unfavorable effects on traits in exceptional situations.

Genomic predictions across environments and within populations resulted in moderate to high accuracies but across-population genomic prediction should not be considered in wheat for small population size. Genomic selection (GS) is a marker-based selection suggested to improve the genetic gain of quantitative traits in plant breeding programs. We evaluated the effects of training population (TP) composition, cross-validation design, and genetic relationship between the training and breeding populations on the accuracy of GS in spring wheat (Triticum aestivum L.). Two populations of 231 and 304 spring hexaploid wheat lines that were phenotyped for six agronomic traits and genotyped with the wheat 90 K array were used to assess the accuracy of seven GS models (RR-BLUP, G-BLUP, BayesB, BL, RKHS, GS + de novo GWAS, and reaction norm) using different cross-validation designs. BayesB outperformed the other models for within-population genomic predictions in the presence of few quantitative trait loci (QTL) with large effects. However, including fixed-effect marker covariates gave better performance for an across-population prediction when the same QTL underlie traits in both populations. The accuracy of prediction was highly variable based on the cross-validation design, which suggests the importance to use a design that resembles the variation within a breeding program. Moderate to high accuracies were obtained when predictions were made within populations. In contrast, across-population genomic prediction accuracies were very low, suggesting that the evaluated models are not suitable for prediction across independent populations. On the other hand, across-environment prediction and forward prediction designs using the reaction norm model resulted in moderate to high accuracies, suggesting that GS can be applied in wheat to predict the performance of newly developed lines and lines in incomplete field trials.

Several quantitative trait loci (QTL) have been identified for Fusarium head blight (FHB) resistance in the cultivar Sumai 3. Wheat breeders need to know which Sumai 3 loci are present in derived lines used as parents for effective marker-assisted selection for genetic improvement. This study was conducted to identify the loci in Sumai 3 derived parents that contribute FHB resistance in breeding populations. Three doubled haploid (DH) populations utilizing Sumai 3 derived parents, ND3085, ND744, and Alsen, were evaluated during 2007 and 2008 in FHB nurseries near Carman, MB, Ottawa, ON and Charlottetown, PE. The percentage of incidence, severity, Fusarium-damaged kernels (FDK), and deoxynivalenol (DON) accumulation were measured, and FHB index calculated. DNA markers at six FHB resistance loci detected in Sumai 3 were evaluated on the populations. For each trait, a t test was applied to means of observations pooled by parental type of each marker to determine which loci contributed to resistance. The alleles at 3BS and 5AS most frequently contributed to Type I and Type II FHB resistance, as well as to reduced FDK and DON in all three populations. Markers revealed resistance on 3BS and 5AS in Alsen, ND3085, and ND744, on 3BSc, 4D, and 6BS in ND744, on 4D in ND3085, and on 6BS in Alsen. In some environments, the susceptible parent Infinity contributed minor QTL on 2D, 3BSc, and 6BS. Likewise, Helios contributed minor QTL on 5AS and 6BS.

W244: Climate change poses major challenge for global wheat production and thus food security. Drought, heat, salinity and recurrent rust, septoria and fusarium epidemic waves are among the most common abiotic and biotic stresses limiting wheat crop productivity and sustainability worldwide. If adequately characterized, natural variants present in underutilized plant genetic resources (PGRs) are potentially valuable for providing improvements on resilience to abiotic stress and durable resistance to plant pathogens. In this context, Golden-standard reference genomes as well as characterized PGRs are instrumental. Both Triticum aestivum and Triticum turgidum ssp. durum share BB and AA genomes inherited from wild and domesticated emmer throughout complex steps of domestication, spread and migration events from the Fertile Crescent to diverse environments and agro-ecological conditions. With the aim of facilitating germplasm characterization and use, we assembled two comprehensive and complementary tetraploid collections: i) the Global Durum Wheat Panel (GDP) and the Tetraploid wheat Global Collection (TGC, Maccaferri et al. Nature Genetics 2019). GDP was established through a cooperative effort in the frame of the Wheat Initiative. GDP, currently maintained by ICARDA, was assembled by bringing together the durum wheat cultivated germplasm from more than 50 countries worldwide, including ca. 500 cultivars and 400 landraces, pre-breeeding lines and emmer. The Tetraploid wheat Global Collection (TGC), of 1,856 single-seed descent derived-genotypes, represents 11 tetraploid BBAA wheat taxa covering the whole distribution range. The Illumina 90K wheat SNP array was used to characterize both collections. Ca. 20,000 unique, non-redundant, single Mendelian SNP markers that were both genetically and physically mapped were use to obtain a haplo-based map of germplasm. We provide a detailed dissection of the huge reservoir of genetic diversity available in these two tetraploid genetic resources and examples of successful utilization of these resource to conduct GWAS for traits related to improvement of wheat sustainability and adaptation to climate change effects.

AAC Stronghold durum wheat [Triticum turgidum L. subsp. durum (Desf.) Husn.] is adapted to the durum production area of the Canadian prairies. Averaged over 3 yr, AAC Stronghold yielded significantly more grain than AC Navigator. AAC Stronghold had a protein concentration significantly less than Strongfield but significantly more than Brigade. AAC Stronghold had a plant height significantly shorter than Brigade, Strongfield, and AAC Cabri, with a lodging score significantly less than Strongfield and AAC Cabri. AAC Stronghold has a solid stem, which confers resistance to cutting by the wheat stem sawfly (Cephus cinctus Norton). AAC Stronghold had low grain cadmium concentration and stronger gluten than Strongfield. AAC Stronghold is eligible for grades of Canada Western Amber Durum.

Introgression is a potential source of beneficial genetic diversity. The contribution of introgression to adaptive evolution and improvement of wheat as it was disseminated worldwide remains unknown. We used targeted re-sequencing of 890 diverse accessions of hexaploid and tetraploid wheat to identify wild-relative introgression. Introgression, and selection for improvement and environmental adaptation, each reduced deleterious allele burden. Introgression increased diversity genome wide and in regions harboring major agronomic genes, and contributed alleles explaining a substantial proportion of phenotypic variation. These results suggest that historic gene flow from wild relatives made a substantial contribution to the adaptive diversity of modern bread wheat.

AAC Viewfield hard red spring wheat (Triticum aestivum L.) has a grain yield significantly higher than the check cultivars Katepwa and Lillian and is similar to Carberry. AAC Viewfield matures significantly later than Katewpa and Lillian but is similar to Carberry. AAC Viewfield has an awned spike, a low lodging score (indicative of strong straw), and significantly shorter plant stature than all checks. AAC Viewfield expressed resistance to prevalent races of yellow rust and stem rust, moderate resistance to leaf rust and common bunt, and intermediate resistance to Fusarium head blight. AAC Viewfield has quality attributes within the range of the check cultivars and is eligible for grades of Canada Western Red Spring wheat.

Abstract: Claviceps purpurea is a pathogen of grasses that infects flowers, replacing the seed with an ergot sclerotium. Ergot presents a significant problem to rye, barley and wheat, in particular hybrid seed production systems. In addition, there is evidence that the highly toxic alkaloids that accumulate within sclerotia can cross-contaminate otherwise healthy grain. Host resistance to C. purpurea is rare, few resistance loci having been identified. In this study, four ergot resistance loci are located on chromosomes 1B, 2A, 5A and 5B in the durum wheat cv. Greenshank. Ergot resistance was assessed through analysis of phenotypes associated with C. purpurea infection, namely the number of inoculated flowers that produced sclerotia, or resulted in ovary death but no sclerotia, the levels of honeydew produced, total sclerotia weight and average sclerotia weight and size per spike. Ergot testing was undertaken in Canada and the UK. A major effect QTL, QCp.aafc.DH-2A, was detected in both the Canadian and UK experiments and had a significant effect on honeydew production levels. QCp.aafc.DH-5B had the biggest influence on total sclerotia weight per spike. QCp.aafc.DH-1B was only detected in the Canadian experiments and QCp.aafc.DH-5A in the UK experiment. An RNASeq analysis, undertaken to identify wheat differentially expressed genes associated with different combinations of the four ergot resistance QTL, revealed a disproportionate number of DEGs locating to the QCp.aafc.DH-1B, QCp.aafc.DH-2A and QCp.aafc.DH-5B QTL intervals.

This study was conducted to identify and map stem rust resistance genes in Canada Western Red Spring (CWRS) wheat variety ���AAC Prevail��� and elite line ���BW961��. A population of 227 doubled haploid lines from ���AAC Prevail���/���BW961�� and parents were evaluated for their response to stem rust (Puccinia graminis) at Njoro, Kenya, from 2016���2019 and genotyped using a targeted genotyping by sequencing SeqSNP assay. ���AAC Prevail��� and ���BW961�� were susceptible to race TTKSK in seedling tests in Canada. We identified stable QTL (significant in most environments tested) associated with field stem rust resistance on chromosome arms 2BS and 7AL, and minor QTL on 5AL, 6AS and 7BL. The QTL on 5AL, 7AL and 7BL were contributed by ���AAC Prevail���, while those on 2BS and 6AS were contributed by ���BW961��. The QTL on 7AL was detected across all environments and explained 9.5% to 39% of the variation in disease severity (DS) and infection response (IR). The QTL on 2BS was associated with DS in all environments and in three of four environments for IR, and explained 4.8% to 12% of the variation in DS and IR. In two environments, the combination of 2BS and 7AL significantly enhanced field stem rust resistance compared with either QTL singly. Using SNP markers closely linked to the novel QTL on 2BS and 7AL, Kompetitive Allele Specific PCR markers were developed and validated in the population. These results provide breeders with new information and markers to utilize these sources of stem rust resistance.

Grain protein concentration (GPC) is an important trait in durum cultivar development as a major determinant of the nutritional value of grain and end-use product quality. However, it is challenging to simultaneously select both GPC and grain yield (GY) due to the negative correlation between them. To characterize quantitative trait loci (QTL) for GPC and understand the genetic relationship between GPC and GY in Canadian durum wheat, we performed both traditional and conditional QTL mapping using a doubled haploid (DH) population of 162 lines derived from Pelissier × Strongfield. The population was grown in the field over 5 years and GPC was measured. QTL contributing to GPC were detected on chromosome 1B, 2B, 3A, 5B, 7A, and 7B using traditional mapping. One major QTL on 3A (QGpc.spa-3A.3) was consistently detected over 3 years accounting for 9.4–18.1% of the phenotypic variance, with the favorable allele derived from Pelissier. Another major QTL on 7A (QGpc.spa-7A) detected in 3 years explained 6.9–14.8% of the phenotypic variance, with the beneficial allele derived from Strongfield. Comparison of the QTL described here with the results previously reported led to the identification of one novel major QTL on 3A (QGpc.spa-3A.3) and five novel minor QTL on 1B, 2B and 3A. Four QTL were common between traditional and conditional mapping, with QGpc.spa-3A.3 and QGpc.spa-7A detected in multiple environments. The QTL identified by conditional mapping were independent or partially independent of GY, making them of great importance for development of high GPC and high yielding durum.

The release of several wheat reference genome sequences lays the basis for accelerating wheat improvement. However, additional effort is require to capture/exploit native variability. Triticum turgidum genetic resources provide a rich diversity reservoir, valuable for both durum and common wheat. We collected iSelect 90K wheat SNP data for 1,856 accessions from 11 tetraploid wheat taxa, including wild and domesticated emmer wheat (WEW and DEW), durum landraces (DWL) and modern durum cultivars (DWC), known as Global Tetraploid wheat Collection (GTC). Infinium raw data were processed under a unique pipeline and over 23,000 SNPs were anchored to Svevo genome. WEW and DEW were highly structured while DWL showed high admixture already at low k values. WEW germplasm was split into North-Eastern and Southern Levant Fertile Crescent populations (WEW-NE and WEW-SL, respectively) and many subpopulations. DEW and DWL showed two similar but independent radial dispersal patterns including six main populations each following North/South and Fertile Crescent to Mediterranean basin and Greece-to-Balkans (Western), Iran-to-Transcaucasia and Oman-to-India, Ethiopia (Eastern) spread. Domestication bottlenecks and haplotype transmission rate were traced for the three main transitions (WEW-to-DEW early domestication, DEW-to-DWL and DWL-to-DWC evolution under domestication). WEW had the highest, evenly distributed diversity, thus providing the reference for assessing diversity reductions. Diversity reduction index (DRI), Fst, haplotype-based XP-EHH, hapFLK and XP-CLR metrics served to produce a selection/demography signal map. In total, 104 pericentromeric (average size of 107.7 Mb) and 350 non-pericentromeric (average size of 11.4 Mb) signal clusters were identified. Numerous strong diversity depletions characterized the WEW-to-DEW transition, for 2Gb in total. These signals progressively consolidated through domestication and breeding and novel signals were found, affecting up to 5Gb in DWC. WEW-to-DEW signals involved extended pericentromeric regions tagged by DRI and Fst while DEW-to-DWL and DWL-to-DWC were mostly associated to numerous XP-EHH and XP-CLR signals. Nevertheless, DEW-to-DWL-specific strong signals were observed in chromosomes 1A, 1B, 2B, 3B, 7A, 7B. Genome-wide haplo-blocks were transmitted from WEW-NE and WEW-SL to DEW with a 0.65/0.35 overall inheritance ratio. Based on haplo-block transmission rate in selected key-regions, durum wheat (DWL) most probably originated from the Southern-levant and SL-to-Europe DEW. Modern durum originated mostly from the North-African and Transcaucasian DWL. Ethiopian germplasm, T.turanicum and T.carthlicum were the most differentiated with minimal contribution to modern durum. Our results show the usefulness of the GTC to elucidate the evolutionary patterns associated to loci, haplotype blocks and causative sequence variants for traits of breeding interest.

Background The genetics of resistance to loose smut of wheat (Triticum aestivum L.) caused by the fungus Ustilago tritici (Pers.) Rostr. is not well understood. This study examines loose smut resistance in Sonop (TD-14), a South African spring wheat variety. A doubled haploid (DH) population of 163 lines derived from the cross Diamont/TD-14 was studied. The parents and progenies were inoculated with U. tritici races T2, T9, and T39 individually in growth facilities at Morden and Swift Current, Canada. Loose smut incidence (LSI) and partial loose smut resistance (PLSR) were assessed. Results A whole genome linkage map was developed consisting of 11,519 SNP loci found on 31 linkage groups spanning 2845 cM. A new major resistance gene Ut11 was located to the distal end of chromosome arm 7BS. Ut11 conferred resistance to U. tritici race T2, but not races T9 and T39. Quantitative trait locus (QTL) mapping identified four QTL controlling LSI in the Diamont/TD-14 DH population on chromosomes 3B, 4B, 5B, and 7B (at Ut11) with TD-14 contributing the resistance alleles at three of these loci. The major QTL QUt.mrc-5B was effective against all three races and explained up to 81% of the phenotypic variation. The only QTL identified for PLSR coincided with the LSI QTL QUt.mrc-5B indicating that this locus affected both loose smut incidence and partial smutting of spikes. Conclusions A race-specific resistance gene Ut11 and a broadly effective resistance QTL QUt.mrc-5B were the main loci controlling loose smut resistance in the differential line TD-14 (cultivar Sonop). This study provides insight into the genetics of loose smut resistance in spring wheat Sonop and the single nucleotide polymorphism (SNP) markers linked to the resistance gene Ut11 and QTL QUt.mrc-5B will be useful for selecting loose smut resistance in breeding programs.

Private and public breeding programs, as well as companies and universities, have developed different genomics technologies that have resulted in the generation of unprecedented amounts of sequence data, which bring new challenges in terms of data management, query, and analysis. The magnitude and complexity of these datasets bring new challenges but also an opportunity to use the data available as a whole. Detailed phenotype data, combined with increasing amounts of genomic data, have an enormous potential to accelerate the identification of key traits to improve our understanding of quantitative genetics. Data harmonization enables cross-national and international comparative research, facilitating the extraction of new scientific knowledge. In this paper, we address the complex issue of combining high dimensional and unbalanced omics data. More specifically, we propose a covariance-based method for combining partial datasets in the genotype to phenotype spectrum. This method can be used to combine partially overlapping relationship/covariance matrices. Here, we show with applications that our approach might be advantageous to feature imputation based approaches; we demonstrate how this method can be used in genomic prediction using heterogeneous marker data and also how to combine the data from multiple phenotypic experiments to make inferences about previously unobserved trait relationships. Our results demonstrate that it is possible to harmonize datasets to improve available information across gene-banks, data repositories, or other data resources.

The durum wheat line DT696 is a source of moderate Fusarium head blight (FHB) resistance. Previous analysis using a bi-parental population identified two FHB resistance quantitative trait loci (QTL) on chromosome 5A: 5A1 was co-located with a plant height QTL, and 5A2 with a major maturity QTL. A Genome-Wide Association Study (GWAS) of DT696 derivative lines from 72 crosses based on multi-environment FHB resistance, plant height, and maturity phenotypic data was conducted to improve the mapping resolution and further elucidate the genetic relationship of height and maturity with FHB resistance. The Global Tetraploid Wheat Collection (GTWC) was exploited to identify durum wheat lines with DT696 allele and additional recombination events. The 5A2 QTL was confirmed in the derivatives, suggesting the expression stability of the 5A2 QTL in various genetic backgrounds. The GWAS led to an improved mapping resolution rendering the 5A2 interval 10 Mbp shorter than the bi-parental QTL mapping interval. Haplotype analysis using SNPs within the 5A2 QTL applied to the GTWC identified novel haplotypes and recombination breakpoints, which could be exploited for further improvement of the mapping resolution. This study suggested that GWAS of derivative breeding lines is a credible strategy for improving mapping resolution.

Gluten strength is one of the factors that determine the end-use quality of durum wheat and is an important breeding target for this crop. To characterize the quantitative trait loci (QTL) controlling gluten strength in Canadian durum wheat cultivars, a population of 162 doubled haploid (DH) lines segregating for gluten strength and derived from cv. Pelissier × cv. Strongfield was used in this study. The DH lines, parents, and controls were grown in 3 years and two seeding dates in each year and gluten strength of grain samples was measured by sodium dodecyl sulfate (SDS)-sedimentation volume (SV). With a genetic map created by genotyping the DH lines using the Illumina Infinium iSelect Wheat 90K SNP (single nucleotide polymorphism) chip, QTL contributing to gluten strength were detected on chromosome 1A, 1B, 2B, and 3A. Two major and stable QTL detected on chromosome 1A (QGlu.spa-1A) and 1B (QGlu.spa-1B.1) explaining 13.7–18.7% and 25.4–40.1% of the gluten strength variability respectively were consistently detected over 3 years, with the trait increasing alleles derived from Strongfield. Putative candidate genes underlying the major QTL were identified. Two novel minor QTL (QGlu.spa-3A.1 and QGlu.spa-3A.2) with the trait increasing allele derived from Pelissier were mapped on chromosome 3A explaining up to 8.9% of the phenotypic variance; another three minor QTL (QGlu.spa-2B.1, QGlu.spa-2B.2, and QGlu.spa-2B.3) located on chromosome 2B explained up to 8.7% of the phenotypic variance with the trait increasing allele derived from Pelissier. QGlu.spa-2B.1 is a new QTL and has not been reported in the literature. Multi-environment analysis revealed genetic (QTL) × environment interaction due to the difference of effect in magnitude rather than the direction of the QTL. Eleven pairs of digenic epistatic QTL were identified, with an epistatic effect between the two major QTL of QGlu.spa-1A and QGlu.spa-1B.1 detected in four out of six environments. The peak SNPs and SNPs flanking the QTL interval of QGlu.spa-1A and QGlu.spa-1B.1 were converted to Kompetitive Allele Specific PCR (KASP) markers, which can be deployed in marker-assisted breeding to increase the efficiency and accuracy of phenotypic selection for gluten strength in durum wheat. Growing resistant wheat (Triticum aestivum L) varieties is an important strategy for the control of leaf rust, caused by Puccinia triticina Eriks. This study sought to identify the chromosomal location and effects of leaf rust resistance loci in five Canadian spring wheat cultivars. The parents and doubled haploid lines of crosses Carberry/AC Cadillac, Carberry/Vesper, Vesper/Lillian, Vesper/Stettler and Stettler/Red Fife were assessed for leaf rust severity and infection response in field nurseries in Canada near Swift Current, SK from 2013 to 2015, Morden, MB from 2015 to 2017 and Brandon, MB in 2016, and in New Zealand near Lincoln in 2014. The populations were genotyped with the 90K Infinium iSelect assay and quantitative trait loci (QTL) analysis was performed. A high density consensus map generated based on 14 doubled haploid populations and integrating SNP and SSR markers was used to compare QTL identified in different populations. AC Cadillac contributed QTL on chromosomes 2A, 3B and 7B (2 loci), Carberry on 1A, 2B (2 loci), 2D, 4B (2 loci), 5A, 6A, 7A and 7D, Lillian on 4A and 7D, Stettler on 2D and 6B, Vesper on 1B, 1D, 2A, 6B and 7B (2 loci), and Red Fife on 7A and 7B. Lillian contributed to a novel locus QLr.spa-4A, and similarly Carberry at QLr.spa-5A. The discovery of novel leaf rust resistance QTL QLr.spa-4A and QLr.spa-5A, and several others in contemporary Canada Western Red Spring wheat varieties is a tremendous addition to our present knowledge of resistance gene deployment in breeding. Carberry demonstrated substantial stacking of genes which could be supplemented with the genes identified in other cultivars with the expectation of increasing efficacy of resistance to leaf rust and longevity with little risk of linkage drag.

Background Fusarium head blight (FHB) resistance in the durum wheat breeding gene pool is rarely reported. Triticum turgidum ssp. carthlicum line Blackbird is a tetraploid relative of durum wheat that offers partial FHB resistance. Resistance QTL were identified for the durum wheat cv. Strongfield × Blackbird population on chromosomes 1A, 2A, 2B, 3A, 6A, 6B and 7B in a previous study. The objective of this study was to identify the defense mechanisms underlying the resistance of Blackbird and report candidate regulator defense genes and single nucleotide polymorphism (SNP) markers within these genes for high-resolution mapping of resistance QTL reported for the durum wheat cv. Strongfield/Blackbird population. Results Gene network analysis identified five networks significantly (P Fusarium graminearum-inoculated and mock-inoculated plants, supporting their involvement in constitutive defense. The candidate regulator genes have been implicated in various layers of plant defense including pathogen recognition (mainly Nucleotide-binding Leucine-rich Repeat proteins), signaling pathways including the abscisic acid and mitogen activated protein (MAP) kinase, and downstream defense genes activation including transcription factors (mostly with dual roles in defense and development), and cell death regulator and cell wall reinforcement genes. The expression of five candidate genes measured by quantitative real-time PCR was correlated with that of RNA-seq, corroborating the technical and analytical accuracy of RNA-sequencing. Conclusions Gene network analysis allowed identification of candidate regulator genes and genes associated with constitutive resistance, those that will not be detected using traditional differential expression analysis. This study also shed light on the association of developmental traits with FHB resistance and partially explained the co-localization of FHB resistance with plant height and maturity QTL reported in several previous studies. It also allowed the identification of candidate hub genes within the interval of three previously reported FHB resistance QTL for the Strongfield/Blackbird population and associated SNPs for future high resolution mapping studies.

Understanding the variation in how wheat genotypes shape their arbuscular mycorrhizal (AM) fungal communities in a prairie environment is foundational to breeding for enhanced AM fungi–wheat interactions. The AM fungal communities associated with 32 durum wheat genotypes were described by pyrosequencing of amplicons. The experiment was set up at two locations in the Canadian prairies. The intensively managed site was highly dominated by Funneliformis. Genotype influenced the AM fungal community in the rhizosphere soil, but there was no evidence of a differential genotype effect on the AM fungal community of durum wheat roots. The influence of durum wheat genotype on the AM fungal community of the soil was less important at the intensively managed site. Certain durum wheat genotypes, such as Strongfield, Plenty, and CDC Verona, were associated with high abundance of Paraglomus, and Dominikia was undetected in the rhizosphere of the recent cultivars Enterprise, Eurostar, Commander, and Brigade. Genetic variation in the association of durum wheat with AM fungi suggests the possibility of increasing the sustainability of cropping systems through the use of durum wheat genotypes that select highly effective AM fungal taxa residing in the agricultural soils of the Canadian prairies.

AAC W1876 hard red spring wheat (Triticum aestivum L.) has grain yield and time to maturity within the range of the check cultivars: Katepwa, Laura, Lillian, Carberry, and CDC Kernen. AAC W1876 has an awned spike, a low lodging score indicative of strong straw, and a short plant stature typical of a semidwarf wheat. AAC W1876 expressed resistance to prevalent races of leaf rust, moderate resistance to stem rust, and intermediate resistance to Fusarium head blight, yellow rust, common bunt, and loose smut. Compared with the Canada Western Red Spring check cultivars, AAC W1876 had improved flour yield and lower flour ash. AAC W1876 is eligible for grades of Canada Western Red Spring.

The assembled Svevo durum wheat genome and the iSelect wheat 90K SNP array were used as a base to characterize a world-wide tetraploid wheat collection. We report on the diversity pattern of 1,854 non-redundant accessions from all known Triticum turgidum subspecies. The genetic diversity survey relied on a common genotype-calling pipeline from AgriBio supported by 17 tetraploid linkage maps. The pipeline yielded 17,416 informative single-locus SNPs anchored to the Svevo genome. Among the wild emmer (WEW), domesticated emmer (DEW), durum wheat landraces (DWL) and durum wheat cultivars (DWC), WEW showed the highest and uniform diversity across the whole genome, providing a reference for cross-comparison with DEW, DWL and DWC. Extended diversity depletions associated to domestication were found particularly in pericentromeric regions. Some 38.2% of DW genome was affected by strong genetic bottleneck/selection events leading to diversity depletions. Six extended regions showed increased genetic diversity associated to DEW-DWL and DWL-DWC transitions. Population structure revealed multiple subsequent events of population differentiation associated to human-driven dispersal routes. This analysis provides the basis for a more informative re-sequencing towards a tetraploid pan-genome. Sub-panels have already been used for GWAS analysis, allowing us to identify GWAS-QTL that can be readily used in breeding. GWAS-QTLs for grain yield components (grain size and grain number per spike) and resistance to diseases have been identified using a subpanel of Mediterranean DW landraces. These resources allowed us to map QTLs at an improved resolution (1 cM confidence interval) and readily scan the genome for underlying candidate genes.

Quantitative trait loci controlling stripe rust resistance were identified in adapted Canadian spring wheat cultivars providing opportunity for breeders to stack loci using marker-assisted breeding. Stripe rust or yellow rust, caused by Puccinia striiformis Westend. f. sp. tritici Erikss., is a devastating disease of common wheat (Triticum aestivum L.) in many regions of the world. The objectives of this research were to identify and map quantitative trait loci (QTL) associated with stripe rust resistance in adapted Canadian spring wheat cultivars that are effective globally, and investigate opportunities for stacking resistance. Doubled haploid (DH) populations from the crosses Vesper/Lillian, Vesper/Stettler, Carberry/Vesper, Stettler/Red Fife and Carberry/AC Cadillac were phenotyped for stripe rust severity and infection response in field nurseries in Canada (Lethbridge and Swift Current), New Zealand (Lincoln), Mexico (Toluca) and Kenya (Njoro), and genotyped with SNP markers. Six QTL for stripe rust resistance in the population of Vesper/Lillian, five in Vesper/Stettler, seven in Stettler/Red Fife, four in Carberry/Vesper and nine in Carberry/AC Cadillac were identified. Lillian contributed stripe rust resistance QTL on chromosomes 4B, 5A, 6B and 7D, AC Cadillac on 2A, 2B, 3B and 5B, Carberry on 1A, 1B, 4A, 4B, 7A and 7D, Stettler on 1A, 2A, 3D, 4A, 5B and 6A, Red Fife on 2D, 3B and 4B, and Vesper on 1B, 2B and 7A. QTL on 1A, 1B, 2A, 2B, 3B, 4A, 4B, 5B, 7A and 7D were observed in multiple parents. The populations are compelling sources of recombination of many stripe rust resistance QTL for stacking disease resistance. Gene pyramiding should be possible with little chance of linkage drag of detrimental genes as the source parents were mostly adapted cultivars widely grown in Canada.

Stripe rust of wheat (Triticum spp. L.) is an emerging problem in western Canada. The causal pathogen (Puccinia striiformis f. sp. tritici Eriks.) has the potential to overwinter, which is a concern because of green bridging leading to earlier establishment of rust epidemics. Resistance conferred by seedling/all-stage and adult plant genes is the most effective approach to manage this disease. However, many Canadian wheat varieties lack seedling or all-stage resistance. The effectiveness of Yr genes under field conditions was assessed by exposing differentials/varieties carrying Yr genes to natural inoculum in multiple environments. The differentials were planted at multiple Saskatchewan locations in 2013, 2014 and 2016 and significant stripe rust was detected at 12 site-years. Genetic control of resistance to Fusarium head blight (FHB) is quantitative, making phenotypic selection difficult. Genetic markers to resistance are helpful to select favorable genotypes. This study was conducted to determine if Fhb1 and Fhb5 present in the Sumai 3 source of FHB resistance occur in Sumai 3-derived North American spring wheat cultivars and to understand the appropriateness of using markers to select for the favorable alleles at these loci in breeding. Sumai 3-derived parents Alsen, ND3085, ND744, Carberry, and Glenn were used in crosses to generate 14 doubled haploid breeding populations. The parents and progeny were genotyped with five Fhb1 and three Fhb5 microsatellite markers. Progeny were selected based on performance relative to parents and other control cultivars in FHB nurseries near Portage la Prairie and Carman, MB. χ2 and t test analyses were performed on marker and FHB data. The χ2 test frequently determined the proportion of lines carrying molecular variants associated with FHB resistance increased following nursery selection for FHB. Similarly, the t test regularly demonstrated that selection for FHB resistance lowered the mean level of disease associated with resistant marker haplotypes. The study affirmed FHB resistance sources Alsen, Carberry, ND3085, and ND744 have Fhb1 and Fhb5 loci like Sumai 3, but no evidence was found that Glenn carries Fhb1 and Fhb5 resistance alleles. The results justified use of Fhb1 and Fhb5 markers for marker assisted selection in populations derived from Alsen, Carberry, ND3085, and ND744, but not Glenn. Combined or individual application of Xgwm493 and Xgwm533 in selection of genotypes carrying Fhb1, and Xgwm150, Xgwm304, and Xgwm595 for Fhb5 will enhance FHB resistance in wheat.

Key message: Based on their consistency over environments, two QTL identified in Lillian on chromosomes 5A and 7A could be useful targets for marker assisted breeding of common bunt resistance. Abstract: Common bunt of wheat (Triticum aestivum L.) caused by Tilletia tritici and T. laevis is an economically important disease because of losses in grain yield and reduced grain quality. Resistance can be quantitative, under the control of multiple small effect genes. The Canada Western Red Spring wheat variety Lillian is moderately resistant to common bunt races found on the Canadian prairies. This study was conducted to identify and map quantitative trait loci (QTL) conferring resistance against common bunt in Lillian. A doubled haploid population comprising 280 lines was developed from F₁ plants of the cross of Lillian by Vesper. The lines were inoculated at seeding with the two races L16 (T. laevis) and T19 (T. tritici), grown in field near Swift Current, SK, in 2014, 2015 and 2016 and assessed for disease incidence. The lines were genotyped with the 90 K iSelect SNP genotyping assay, and a high-density genetic map was constructed. Quantitative trait locus analysis was performed with MapQTL.6® software. Two relatively stable common bunt resistance QTL, detected in two of the 3 years, were identified on chromosomes 5A and 7A from Lillian. In addition, three less stable QTL, appearing in one out of 3 years, were identified: one was contributed by Lillian on chromosome 3D and two were contributed by Vesper on chromosomes 1D and 2A. Epistatic interaction was identified for the bunt incidence between 3D and 7A resulting in greater bunt resistance. Future bunt resistance breeding will benefit from combining these QTL through gene pyramiding.

PubMedID: 30962619 The domestication of wild emmer wheat led to the selection of modern durum wheat, grown mainly for pasta production. We describe the 10.45 gigabase (Gb) assembly of the genome of durum wheat cultivar Svevo. The assembly enabled genome-wide genetic diversity analyses revealing the changes imposed by thousands of years of empirical selection and breeding. Regions exhibiting strong signatures of genetic divergence associated with domestication and breeding were widespread in the genome with several major diversity losses in the pericentromeric regions. A locus on chromosome 5B carries a gene encoding a metal transporter (TdHMA3-B1) with a non-functional variant causing high accumulation of cadmium in grain. The high-cadmium allele, widespread among durum cultivars but undetected in wild emmer accessions, increased in frequency from domesticated emmer to modern durum wheat. In this article, we propose a covariance based method for combining partial data sets in the genotype to phenotype spectrum. In particular, an expectation-maximization algorithm that can be used to combine partially overlapping relationship/covariance matrices is introduced. Combining data this way, based on relationship matrices, can be contrasted with a feature imputation based approach. Wheat grain protein concentration (GPC) is negatively associated with economic grain yield (GY) hindering attempts to improve these traits simultaneously. Studies indicate the incorporation of the Gpc-B1 high grain protein gene from emmer wheat into commercial wheat cultivars improves grain quality and nitrogen use efficiency with little effect on GY. Molecular markers are helpful in tracking such genes in breeding lines. Our objectives were to study the cultivar Lillian which has Xucw71 and Xuhw89 marker molecular variants commonly associated with Gpc-B1, in order to (1) validate the efficacy of the genetic markers for selecting Gpc-B1 associated with high GPC from Lillian, and (2) assess the effect of the presence of the DNA segment linked to these markers on GPC, GY and yield related traits in genetic populations. Four genetic populations deriving from the Gpc-B1 donor Lillian were developed and partitioned using markers Xucw71 and Xuhw89 into two groups of lines, one group bearing homozygous Gpc-B1 (M+) and the second the homozygous null (M−) allele. Field tests were conducted at Swift Current and Stewart Valley, Saskatchewan, and Lethbridge, Alberta over 2 years. Gpc-B1 significantly influenced GPC, GY, thousand kernel weight (TKW) and test weight, but its effect on plant maturity was inconsistent showing variable effects in different populations and environments. Significantly higher GPC (P ≤ 0.0001) was detected in lines with the M+ than the M− allele. Genetic markers Xucw71 and Xuhw89 were effective in discriminating Gpc-B1 from Lillian confirming their value in marker assisted breeding.

AAC Elie hard red spring wheat (Triticum aestivum L.) has grain yield and time to maturity within the range of the checks. AAC Elie expressed resistance to prevalent races of leaf and stem rust, and intermediate resistance to fusarium head blight, yellow rust, common bunt, and loose smut. Compared with the five Canada Western Red Spring checks, AAC Elie has improved flour yield, and lower flower ash. AAC Elie is eligible for grades of Canada Western Red Spring.

AAC Durafield durum wheat (Triticum turgidum L. subsp. durum (Desf.) Husn.) is adapted to the durum production area of the Canadian prairies. AAC Durafield combines agronomic traits comparable to the widely adopted cultivar Strongfield with high semolina yield, high semolina yellow pigment, strong gluten, and low grain cadmium concentration.

BackgroundWith the advent of next-generation marker platforms and phenomics in crop breeding programs, the volume of both the genotypic and phenotypic data produced has increased exponentially. Often the data remain underutilized if not properly collated, managed and accessed. Effective management of the data is paramount to making sound and timely decision on cross planning in order to accelerate genetic gain (ΔG) in crops for disease resistance, agronomic and end-use quality traits.ResultsTo address the challenges in managing and efficient utilization of the sheer volume of data generated in a crop breeding program, we developed an electronic information system called the Crop Information Engine and Research Assistant (CIERA). The CIERA, written in Visual Basic, runs on the Microsoft Windows operating system and requires the .Net Framework 4.7 as well as the MySQL Community Server 5.7. The highly intuitive graphical user interface of CIERA includes user-friendly query tools to facilitate the collation of data across relevant phenotypic environments from its phenotypic data management database and can combine that information with the genealogy and genetic data from its genealogy management and genetic data management databases, respectively.ConclusionsUsing CIERA, breeders can build a comprehensive profile of germplasm, within a few minutes, to assist them in planning crosses for enhancing genetic gain by selecting superior lines for crosses.

Stripe rust, caused by the fungal pathogen Puccinia striiformis Westend. f. sp. tritici Eriks, is an important disease of bread wheat (Triticum aestivum L.) worldwide and there is an indication that it may also become a serious disease of durum wheat (T. turgidum L. var. durum). Therefore, we investigated the genetic architecture underlying resistance to stripe rust in adapted durum wheat germplasm. Wheat infection assays were conducted under controlled conditions in Canada and under field conditions in Mexico. Disease assessments were performed on a population of 155 doubled haploid (DH) lines derived from the cross of Kofa (susceptible) and W9262-260D3 (moderately resistant) and on a breeding panel that consisted of 92 diverse cultivars and breeding lines. Both populations were genotyped using the 90K single-nucleotide polymorphism (SNP) iSelect assay. In the DH population, QTL for stripe rust resistance were identified on chromosome 7B (LOD 6.87-11.47) and chromosome 5B (LOD 3.88-9.17). The QTL for stripe rust resistance on chromosome 7B was supported in the breeding panel. Both QTL were anchored to the genome sequence of wild emmer wheat, which identified gene candidates involved in disease resistance. Exome capture sequencing identified variation in the candidate genes between Kofa and W9262-260D3. These genetic insights will be useful in durum breeding to enhance resistance to stripe rust.

The prediction accuracies of genomic selection depend on several factors, including the genetic architecture of target traits, the number of traits considered at a given time, and the statistical models. Here, we assessed the potential of single-trait (ST) and multi-trait (MT) genomic prediction models for durum wheat on yield and quality traits using a breeding panel (BP) of 170 varieties and advanced breeding lines, and a doubled-haploid (DH) population of 154 lines. The two populations were genotyped with the Infinium iSelect 90K SNP assay and phenotyped for various traits. Six ST-GS models (RR-BLUP, G-BLUP, BayesA, BayesB, Bayesian LASSO, and RKHS) and three MT prediction approaches (MT-BayesA, MT-Matrix, and MT-SI approaches which use economic selection index as a trait value) were applied for predicting yield, protein content, gluten index, and alveograph measures. The ST prediction accuracies ranged from 0.5 to 0.8 for the various traits and models and revealed comparable prediction accuracies for most of the traits in both populations, except BayesA and BayesB, which better predicted gluten index, tenacity, and strength in the DH population. The MT-GS models were more accurate than the ST-GS models only for grain yield in the BP. Using BP as a training set to predict the DH population resulted in poor predictions. Overall, all the six ST-GS models appear to be applicable for GS of yield and gluten strength traits in durum wheat, but we recommend the simple computational models RR-BLUP or G-BLUP for predicating single trait and MT-SI for predicting yield and protein simultaneously.

Loose smut, caused by Ustilago tritici (Pers.) Rostr., is a systemic disease of tetraploid durum wheat (Triticum turgidum L.). Loose smut can be economically controlled by growing resistant varieties, making it important to find and deploy new sources of resistance. Blackbird, a variety of T. turgidum L. subsp. carthlicum (Nevski) A. Love & D. Love, carries a high level of resistance to loose smut. Blackbird was crossed with the loose smut susceptible durum cultivar Strongfield to produce a doubled haploid (DH) mapping population. The parents and progenies were inoculated with U. tritici races T26, T32 and T33 individually and as a mixture at Swift Current, Canada in 2011 and 2012 and loose smut incidence (LSI) was assessed. Genotyping of the DH population and parents using an Infinium iSelect 90K single nucleotide polymorphism (SNP) array identified 12,952 polymorphic SNPs. The SNPs and 426 SSRs (previously genotyped in the same population) were mapped to 16 linkage groups spanning 3008.4 cM at an average inter-marker space of 0.2 cM in a high-density genetic map. Composite interval mapping analysis revealed three significant quantitative trait loci (QTL) for loose smut resistance on chromosomes 3A, 6B and 7A. The loose smut resistance QTL on 6B (QUt.spa-6B.2) and 7A (QUt.spa-7A.2) were derived from Blackbird. Strongfield contributed the minor QTL on 3A (QUt.spa-3A.2). The resistance on 6B was a stable major QTL effective against all individual races and the mixture of the three races; it explained up to 74% of the phenotypic variation. This study is the first attempt in durum wheat to identify and map loose smut resistance QTL using a high-density genetic map. The QTL QUt.spa-6B.2 would be an effective source for breeding resistance to multiple races of the loose smut pathogen because it provides near-complete broad resistance to the predominant virulence on the Canadian prairies.

Breeding for Fusarium head blight (FHB) resistance in durum wheat is complicated by the quantitative trait expression and narrow genetic diversity of available resources. High-density mapping of the FHB resistance quantitative trait loci (QTL), evaluation of their co-localization with plant height and maturity QTL and the interaction among the identified QTL are the objectives of this study. Two doubled haploid (DH) populations, one developed from crosses between Triticum turgidum ssp. durum lines DT707 and DT696 and the other between T. turgidum ssp. durum cv. Strongfield and T. turgidum ssp. carthlicum cv. Blackbird were genotyped using the 90K Infinium iSelect chip and evaluated phenotypically at multiple field FHB nurseries over years. A moderate broad-sense heritability indicated a genotype-by-environment interaction for the expression of FHB resistance in both populations. Resistance QTL were identified for the DT707 × DT696 population on chromosomes 1B, 2B, 5A (two loci) and 7A and for the Strongfield × Blackbird population on chromosomes 1A, 2A, 2B, 3A, 6A, 6B and 7B with the QTL on chromosome 1A and those on chromosome 5A being more consistently expressed over environments. FHB resistance co-located with plant height and maturity QTL on chromosome 5A and with a maturity QTL on chromosome 7A for the DT707 × DT696 population. Resistance also co-located with plant height QTL on chromosomes 2A and 3A and with maturity QTL on chromosomes 1A and 7B for the Strongfield × Blackbird population. Additive × additive interactions were identified, for example between the two FHB resistance QTL on chromosome 5A for the DT707 × DT696 population and the FHB resistance QTL on chromosomes 1A and 7B for the Strongfield × Blackbird population. Application of the Single Nucleotide Polymorphic (SNP) markers associated with FHB resistance QTL identified in this study will accelerate combining genes from the two populations.

Breeding for field resistance to common bunt in wheat will need to account for multiple genes and epistatic and QTL by environment interactions. Loci associated with quantitative resistance to common bunt are co-localized with other beneficial traits including plant height and rust resistance. Common bunt, also known as stinking smut, is caused by seed borne fungi Tilletia tritici (Bjerk.) Wint. [syn. Tilletia caries (DC.) Tul.] and Tilletia laevis Kuhn [syn. Tilletia foetida (Wallr.) Liro.]. Common bunt is known to cause grain yield and quality losses in wheat due to bunt ball formation and infestation of the grain. The objectives of this research were to identify and map quantitative trait loci (QTL) for common bunt resistance, to study the epistatic interactions between the identified QTL, and investigate the co-localization of bunt resistance with plant height. A population of 261 doubled haploid lines from the cross Carberry/AC Cadillac and checks were genotyped with polymorphic genome wide microsatellite and DArT® markers. The lines were grown in 2011, 2012, and 2013 in separate nurseries for common bunt incidence and height evaluation. AC Cadillac contributed a QTL (QCbt.spa-6D) for common bunt resistance on chromosome 6D at markers XwPt-1695, XwPt-672044, and XwPt-5114. Carberry contributed QTL for bunt resistance on chromosomes 1B (QCbt.spa-1B at XwPt743523) 4B (QCbt.spa-4B at XwPt-744434-Xwmc617), 4D (QCbt.spa-4D at XwPt-9747), 5B (QCbt.spa-5B at XtPt-3719) and 7D (QCbt.spa-7D at Xwmc273). Significant epistatic interactions were identified for percent bunt incidence between QCbt.spa-1B × QCbt.spa-4B and QCbt.spa-1B × QCbt.spa-6D, and QTL by environment interaction between QCbt.spa-1B × QCbt.spa-6D. Plant height QTL were found on chromosomes 4B (QPh.spa-4B) and 6D (QPh.spa-6D) that co-located with bunt resistance QTL. The identification of previously unreported common bunt resistance QTL (on chromosomes 4B, 4D and 7D), and new understanding of QTL × QTL interactions will facilitate marker-assisted breeding for common bunt resistance.

Pre-harvest sprouting in spring wheat causes significant financial loss to growers throughout the world and sprouting damage can be reduced by growing resistant genotypes. Several genetic factors, especially those related to seed dormancy, are involved in the control of pre-harvest sprouting resistance. The objective of this study was to identify quantitative trait loci (QTL) influencing pre-harvest sprouting resistance from multiple measures of dormancy at multiple germination intervals on seed harvested across multiple environments. A doubled haploid mapping population of 91 individuals derived from a cross of two Canadian white-seeded spring wheat genotypes, SC8021-V2 (pre-harvest sprouting resistant) and AC Karma (moderately susceptible to pre-harvest sprouting) was used for QTL mapping. Daily germination counts were analysed using germination index, germination resistance and percent germination at intervals of 3, 5, 7, 10, 14 and 21 days from spike samples collected from six field and one greenhouse environments in Saskatchewan, Canada. Continuous frequency distributions at certain measure-durations indicated genetic complexity of dormancy segregation in the SC8021-V2/AC Karma cross. Composite interval mapping detected significant (p ≤ 0.05) QTL associated with resistance to pre-harvest sprouting on all 21 wheat chromosomes. Of the 26 total QTL, six were novel and the rest were detected either at the same marker or overlapping a marker interval reported in other studies. QTL expressed consistently for germination index, germination resistance and percent germination at different germination durations on chromosomes 2B, 4A, 5D and 6D. QTL identified on homoeologous chromosomes 4A, 4B and 4D with chromosome specific molecular variants of SSR marker wmc617 suggest a conserved region for controlling dormancy on group four. The majority of QTL mapped in regions known to contain factors affecting different components of pre-harvest sprouting resistance like seed dormancy, seed coat colour, ABA responsiveness and alpha-amylase activity. This study demonstrated that using multiple measures of seed dormancy at multiple intervals of germination enhanced identification of QTL affecting dormancy in white-seeded hexaploid wheat.
