International audience; Microbes are phylogenetically (Archaea, Bacteria, Eukarya, and viruses) and functionally diverse. They colonize highly varied environments and rapidly respond to and evolve as a response to local and global environmental changes, including those induced by pollutants resulting from human activities. This review exemplifies the Microbial Ecology EC2CO consortium’s efforts to explore the biology, ecology, diversity, and roles of microbes in aquatic and continental ecosystems.

International audience; Un des enjeux environnementaux majeurs est de définir si l’érosion de la biodiversité d’un écosystème est susceptible de le rendre moins efficace sur le plan fonctionnel. Au sein des écosystèmes aquatiques, les biofilms phototrophes peuvent jouer un rôle fonctionnel clé (cycles biogéochimiques, réseau trophique). Les premiers stades de développement du biofilm sont principalement sous l’influence des facteurs abiotiques (physico-chimie de l’eau, présence de polluants toxiques), alors que les interactions fonctionnelles d’ordre biotique (compétition pour les ressources, niches écologiques, prédation) prévalent dans un biofilm mature. Les approches écotoxicologiques utilisant les biofilms phototrophes n’intègrent que rarement cette propriété d’agrégat dynamique. Nous proposons d’analyser l’influence relative d’un herbicide (alachlore) et des facteurs biotiques et abiotiques sur les communautés microbiennes par une approche multi-métrique (structurelle et fonctionnelle). Des biofilms phototrophes, de même maturité et d’origine naturelle (cours d’eau de bassins versants agricole ou forestier) ou de maturité différente (biofilms à diversité algale réduite, produits en bioréacteur annulaire rotatif), sont exposés à l’alachlore (10 à 30 µg/L durant 2 à 3 semaines). Les effets de l’alachlore sur les descripteurs de biomasse (chloro a et matière sèche) sont concentration-dépendants. Les communautés de diatomées sont dominées par des espèces colonisatrices et/ou mobiles, connues pour être tolérantes aux herbicides. Les diversités structurelle (T-RFLP et DGGE) et fonctionnelle (sources de carbone Biolog) des communautés bactériennes suivent des trajectoires de succession écologique davantage impactées par la durée d’incubation en microcosme que par l’alachlore. Il est indispensable d’intégrer la dynamique du biofilm phototrophe lors de l’évaluation de l’effet d’un pesticide pour éviter les facteurs de confusion.
