25. Further development of a reverse-transcription loop-mediated isothermal amplification (RT-LAMP) assay for the detection of foot-and-mouth disease virus and validation in the field with use of an internal positive control

Abstract

Foot-and-mouth disease (FMD) is a highly contagious viral disease of cloven-hooved animals. Global outbreaks have highlighted the significant economic, trade, psychosocial and animal welfare impacts that can arise from the detection of disease in previously 'FMD-free' countries. Rapid and early diagnosis provides significant advantages in disease control and minimization of deleterious consequences. We describe the process of further development and validation of a reverse-transcription loop-mediated isothermal amplification foot-and-mouth disease virus (RT-LAMP-FMDV) test, using a published LAMP primer set, for use in the field. An internal positive control (IPC) was designed and introduced for use with the assay to mitigate any intrinsic interference from the unextracted field samples and avoid false negatives. Further modifications were included to improve the speed and operability of the test, for use by non-laboratory trained staff operating under field conditions, with shelf-stable reaction kits which require a minimum of liquid handling skills. Comparison of the assay performance with an established laboratory-based real-time reverse transcriptase PCR (rRT-PCR) test targeting the 3D region of FMD virus (Tetracore Inc) was investigated. LAMP has the potential to complement current laboratory diagnostics, such as rRT-PCR, as a preliminary tool in the investigation of FMD. We describe a strategic approach to validation of the test for use in the field using extracted RNA samples of various serotypes from Thailand and then finally unextracted field samples collected from FMD-suspected animals (primarily oral lesion swabs) from Bhutan and Australia. The statistical approach to validation was performed by Frequentist and Bayesian latent class methods, which both confirmed this new RT-LAMP-FMDV test as fit-for-purpose as a herd diagnostic tool with diagnostic specificity >99% and sensitivity 79% (95% Bayesian credible interval: 65, 90%) on unextracted field samples

26. Pathogenicity and copper tolerance in Australian Xanthomonas species associated with bacterial leaf spot

Abstract

Recent studies into the distribution of Xanthomonas species causing Bacterial Leaf Spot (BLS) in Australian solanaceous crops detail varied genomic profiles that may influence pathogenicity. These genomic studies are expanded upon here by reporting the pathogenicity, race and copper tolerance of the previously sequenced Xanthomonas strains. Capsicum (Yolo Wonder), tomato (Grosse Lisse) and differential lines of capsicum (Early Cal-Wonder) were used to determine pathogenicity and race. Copper tolerance of 44 Xanthomonas strains was measured by observing bacterial growth on copper sulphate amended media. Protein sequence associated with these traits was detected using genomic analysis and compared using protein alignments. Only strains of X. euvesicatoria (16 strains) were found to be pathogenic on both tomato and capsicum. These were determined to be race 4 and 9. High copper tolerance was detected in the majority of Xanthomonas strains tested. Multiple copper resistance and avirulence proteins were detected in genomic sequence. Relatively few of these were associated with plasmid sequences. The genomic basis for copper tolerance was determined to be complex, as the tolerance thresholds did not directly correlate with gene number or presence. Similarly, pathogenicity of the strains was also not always clearly linked with presence or absence of specific Avr genes. This study highlights the need for detailed and ongoing investigations into the function of these proteins and how they produce the phenotypes that affect crop production.

32. Effects of a potato spindle tuber viroid tomato strain on the symptoms, biomass, and yields of classical indicator and currently grown potato and tomato cultivars

Abstract

The Chittering strain of potato spindle tuber viroid (PSTVd) infects solanaceous crops and wild plants in the subtropical Gascoyne Horticultural District of Western Australia. Classical PSTVd indicator hosts tomato cultivar Rutgers (R) and potato cultivar Russet Burbank (RB) and currently widely grown tomato cultivars Petula (P) and Swanson (S) and potato cultivars Nadine (N) and Atlantic (A) were inoculated with this strain to study its pathogenicity, quantify fruit or tuber yield losses, and establish whether tomato strains might threaten potato production. In potato foliage, infection caused spindly stems, an upright growth habit, leaves with ruffled margins and reduced size, and upward rolling and twisting of terminal leaflets (RB, A, and N); axillary shoot proliferation (A); severe plant stunting (N and RB); and necrotic spotting of petioles and stems (RB). Tubers from infected plants were tiny (N) or small and "spindle shaped" with (A) or without (RB) cracking. Potato foliage dry weight biomass was decreased by 30 to 44% in A and RB and 37% in N, whereas tuber yield was diminished by 50 to 89% in A, 69 to 71% in RB, and 90% in N. In tomato foliage, infection caused epinasty and rugosity in apical leaves, leaf chlorosis, and plant stunting (S, P, and N); cupped leaves (S and P); and reduced leaf size, flower abortion, and necrosis of midribs, petioles, and stems (R). Mean tomato fruit size was greatly decreased in all three cultivars. Tomato foliage dry weight biomass was diminished by 40 to 53% (P), 42% (S), and 37 to 51% (R). Tomato fruit yield was decreased by 60 to 76% (P), 52% (S), and 64 to 89% (R), respectively. Thus, the tomato strain studied was highly pathogenic to classical indicator and representative current tomato and potato cultivars, causing major losses in fruit and tuber yields. Tomato PSTVd strains, therefore, pose a threat to tomato and potato industries worldwide.

Abstract

The genetic diversity in Australian populations of Xanthomonas species associated with bacterial leaf spot in tomato, capsicum and chilli were compared to worldwide bacterial populations. The aim of this study was to confirm the identities of these Australian Xanthomonas species and classify them in comparison to overseas isolates. Analysis of whole genome sequence allows for the investigation of bacterial population structure, pathogenicity and gene exchange, resulting in better management strategies and biosecurity.

37. Identification of Xanthomonas species associated with bacterial leaf spot of tomato, capsicum and chilli crops in eastern Australia

Abstract

Several species of Xanthomonas cause bacterial leaf spot, a disease that affects solanaceous crops worldwide. The diversity of 64 Australian isolates of Xanthomonas spp. associated with bacterial leaf spot in tomato, capsicum and chilli crops in eastern Australia was determined using multi-locus sequence analysis of atpD, dnaK, efp and gyrB genes, species-specific PCR assays and biochemical analyses. At least five species of Xanthomonas associated with bacterial leaf spot were identified in Australian tomato, capsicum and chilli crops and their pathogenicity assessed. Phylogenetic and biochemical analyses identified X. euvesicatoria, X. perforans and X. vesicatoria as the most frequently recovered pathogenic species. Non-pathogenic and weakly pathogenic species were also identified. The suitability of the identification methods used and the implications of the detection of these species will be discussed.

40. Novel 'Candidatus Liberibacter' species identified in the Australian eggplant psyllid, Acizzia solanicola

Abstract

A novel candidate species of the liberibacter genus, 'Candidatus Liberibacter brunswickensis' (CLbr), was identified in the Australian eggplant psyllid, Acizzia solanicola. This is the first discovery of a species belonging to the liberibacter genus in Australia and the first report of a liberibacter species in the psyllid genus Acizzia. This new candidate liberibacter species has not been associated with plant disease, unlike other psyllid-vectored species in the genus including 'Candidatus Liberibacter asiaticus' (CLas), 'Candidatus Liberibacter africanus' (CLaf) and 'Ca. Liberibacter solanacearum' (CLso). This study describes novel generic liberibacter genus primers, used to screen Australian psyllids for the presence of microflora that may confound diagnosis of exotic pathogens. CLbr forms a unique clade in the liberibacter genus based on phylogenetic analysis of the 16S ribosomal ribonucleic acid (rRNA) region and multilocus sequence analysis (MLSA) of seven highly conserved genes, dnaG, gyrB, mutS, nusG, rplA, rpoB and tufB. The MLSA mapping approach described in this article was able to discriminate between two 'Ca. Liberibacter' species within a metagenomic data set and represents a novel approach to detecting and differentiating unculturable species of liberibacter. Further, CLbr can confound the Li et al. (2006) quantitative PCR (qPCR) diagnostic tests for CLas and CLaf.

44. Identification of Xanthomonas species associated with bacterial leaf spot of tomato, capsicum and chilli crops in eastern Australia.

Abstract

Several species of Xanthomonas cause bacterial leaf spot, a disease that affects solanaceous crops worldwide. The diversity of 64 Australian isolates of Xanthomonas spp. associated with bacterial leaf spot in tomato, capsicum and chilli crops in eastern Australia was determined using multi-locus sequence analysis of atpD, dnaK, efp and gyrB genes, species-specific PCR assays and biochemical analyses. At least five species of Xanthomonas associated with bacterial leaf spot were identified in Australian tomato, capsicum and chilli crops and their pathogenicity assessed. Phylogenetic and biochemical analyses identified X. euvesicatoria, X. perforans and X. vesicatoria as the most frequently recovered pathogenic species . Non-pathogenic and weakly pathogenic species were also identified. The suitability of the identification methods used and the implications of the detection of these species will be discussed. Abstract

Wheat (Triticum aestivum), barley (Hordeum vulgare), and oats (Avena sativa) are some of the most economically important cereals in Australia and worldwide. Several cereal viruses are present in southeastern Australia with varied incidence and prevalence depending on year, location, and climatic conditions. Barley and cereal yellow dwarf viruses (family Luteoviridae) are increasingly prevalent in southeastern Australia (Nancarrow et al. 2018). They are transmitted by aphid vectors, mainly the bird cherry-oat aphid (Rhopalosiphum padi) and the corn leaf aphid (Rhopalosiphum maidis). High Plains wheat mosaic virus (HPWMoV) (family Fimoviridae) has been reported in Western Australia (Coutts et al. 2014), and there have been unconfirmed reports of its presence in Victoria; wheat streak mosaic virus (WSMV) (family Potyviridae) was reported in Victoria and other Australian states in 2003 (Ellis et al. 2003). Both HPWMoV and WSMV are transmitted by the wheat curl mite (Aceria tosichella) (Coutts et al. 2014). In late April 2018, a high number of R. maidis was observed on volunteer cereal plants consisting of wheat, barley, and wild oats (Avena fatua) in fields near Horsham, Victoria, Australia, together with yellowing and streaking discoloration on some plants. No evidence of wheat curl mite infestation was observed. Initially, 148 samples were collected from symptomatic and nonsymptomatic plants and tested for WSMV (DSMZ-AS0544), luteoviruses (DSMZ, AS-0227/1), and the yellow dwarf viruses BYDV-PAV, BYDV-MAV, and CYDV-RPV by tissue blot immunoassay (TBIA) (Nancarrow et al. 2018); 16 samples were positive for WSMV, 34 were positive for luteoviruses, and of the 34 luteovirus-positive samples, six were positive for at least one of the yellow dwarf viruses typically found in the Horsham region. The remaining 28 luteovirus-positive samples required further identification. In early May, a further 68 samples, prioritizing plants with streaking discoloration, were collected from the same area and tested for WSMV, luteoviruses, and HPWMoV (Agdia, SRA17200) by TBIA; 26 samples were positive for WSMV, three were positive for luteoviruses, and two were positive for HPWMoV. Two of the 216 samples tested by TBIA had mixed infections. Virus was detected in symptomatic and nonsymptomatic samples, and a number of symptomatic plants tested negative. A subset of 23 samples requiring either further identification or confirmation was additionally tested by reverse transcription polymerase chain reaction (RT-PCR) for WSMV (French and Robertson 1994), luteoviruses (Robertson et al. 1991), and HPWMoV (Lebas et al. 2005). Amplicons of the expected sizes were obtained with 11 samples positive for WSMV, 12 positive for luteoviruses, and two positive for HPWMoV. Amplicons were directly sequenced. Nucleotide sequences of the WSMV (GenBank accession MK103385) and HPWMoV (accession MK103386) amplicons were identical to accessions AY327865 (WSMV) and KT988872 (HPWMoV), respectively, confirming the presence of both viruses and hence the presence of HPWMoV in Victoria. The nucleotide sequence of the luteovirus amplicon showed 99% identity to barley virus G (BVG) (accession NC_029906). The 12 samples that tested positive for luteoviruses by TBIA and RT-PCR were further tested using two sets of BVG-specific primers (Jo et al. 2018; Park et al. 2017), each targeting a distinct region of the BVG genome; all samples were positive. An amplicon from each BVG-specific RT-PCR test was directly sequenced (accessions MK411425 and MK103388), with each showing 96% nucleotide identity to BVG (accession NC_029906), confirming the presence of BVG in these samples. Some BVG-positive samples showed yellow discoloration of the leaf tips. This is the first reported detection of BVG in Australia. BVG was reported for the first time in South Korea in 2016 (Zhao et al. 2016). Abstract

Australia is relatively free from many of the plant pathogens that seriously impact on agricultural production and natural environment in other countries. This provides a valuable competitive advantage for Australia’s plant industries in terms of securing market access and maintaining lower production costs. The increasing growth in global trade, travel and tourism is exposing Australia’s plant industries and environment to ever-increasing risk of exotic microbial pathogens. At risk are approximately $14 billion per annum in crop exports, the environment and its associated tourism, the sustainability of regional communities with plant industries contributing approximately $25 billion annually, and indirectly animal and human health and safety. In addition, biosecurity threats are recognised as a serious risk to global food security.
