Abstract

We investigated the dissociation of dications and trications of three polycyclic aromatic hydrocarbons (PAHs), fluorene, phenanthrene, and pyrene. PAHs are a family of molecules ubiquitous in space and involved in much of the chemistry of the interstellar medium. In our experiments, ions are formed by interaction with 30.3 nm extreme ultraviolet (XUV) photons, and their velocity map images are recorded using a PImMS2 multi-mass imaging sensor. Application of recoil-frame covariance analysis allows the total kinetic energy release (TKER) associated with multiple fragmentation channels to be determined to high precision, ranging 1.94-2.60 eV and 2.95-5.29 eV for the dications and trications, respectively. Experimental measurements are supported by Born-Oppenheimer molecular dynamics (BOMD) simulations.

Abstract

We report mid-infrared spectra and potential energy surfaces of fouranionic, 2′-deoxynucleotide-5′-monophosphates (dNMPs) and the ionic DNA pairs[dGMP-dCMP−H]1−, [dAMP-dTMP−H]1− with a total charge of the complex equal to−1. We recorded IR action spectra by resonant IR multiple-photon dissociation (IRMPD)using the FELIX free electron laser. The potential energy surface study employed an onthe-fly molecular dynamics quenching method (MD/Q), using a semiempirical AM1method, followed by an optimization of the most stable structures using density functionaltheory. By employing infrared multiple-photon dissociation (IRMPD) spectroscopy incombination with high-level computational methods, we aim at a better understanding ofthe hydrogen bonding competition between the phosphate moieties and the nucleobases.We find that, unlike in multimer double stranded DNA structures, the hydrogen bonds inthese isolated nucleotide pairs are predominantly formed between the phosphate groups.This intermolecular interaction appears to exceed the stabilization energy resulting frombase pairing and directs the overall cluster structure and alignment.

Abstract

The velocity map ion imaging technique in combination with femtosecond pump-probe laser excitation is used to study the ultrafast molecular elimination reactions. The energetic considerations show that an electron transfer between the two iodine atoms in the parent molecule leads to Coulombic attraction and the creation of an ion-pair state in the molecular iodine fragment.

Abstract

The photoionization dynamics of CS have been studied using high-resolution laser photoelectron spectroscopy. The photodissociation of C[S.sub.2] at 308 nm results in highly rotationally excited CS in its [X.sup.1][[sigma].sup.+] singlet ground state, as well as in rotationally cold CS in the excited [a.sup.3][product] triplet state. The ground-state CS fragments are formed together with sulfur in its [sup.3]P, [sup.1]D, and [sup.1]S electronic states; triplet CS is produced in coincidence with ground-state sulfur [sup.3]P). In both channels the photoelectron spectra are dominated by [delta]v = 0 propensity, but transitions involving [delta]v = 1 and 2 are also observed. Abstract

We report the structure of clusters of 2,4-diaminopyrimidine with 3,7-dimethylxanthine (theobromine) in the gas phase determined by IR-UV double resonance spectroscopy in both the near-IR and mid-IR regions in combination with ab initio computations. These clusters represent potential alternate nucleobase pairs, geometrically equivalent to guanine-cytosine. We have found the four lowest energy structures, which include the Watson-Crick base pairing motif. This Watson-Crick structure has not been observed by resonant two-photon ionization (R2PI) in the gas phase for the canonical DNA base pairs.

Abstract

Delocalized molecular vibrations in the far-infrared and THz ranges are highly sensitive to the molecular structure, as well as to intra- and inter-molecular interactions. Thus, spectroscopic studies of biomolecular structures can greatly benefit from an extension of the conventional mid-infrared to the far-infrared wavelength range. In this work, the conformer-specific gas-phase far-infrared spectra of two aromatic molecules containing the peptide -CO-NH- link, namely, 2- and 4-Methylacetanilide, are investigated. The planar conformations with trans configuration of the peptide link have only been observed in the supersonic-jet expansion. The corresponding far-infrared signatures associated with the vibrations of the peptide -CO-NH- moiety, the so-called amide IV-VI bands, have been assigned and compared with the results of density functional theory frequency calculations based on the anharmonic vibrational second-order perturbation theory approach. The analysis of the experimental and theoretical data shows that the amide IV-VI bands are highly diagnostic for the geometry of the peptide moiety and the molecular backbone. They are also strongly blue-shifted upon formation of the NH· · · O-C hydrogen bonding, which is, for example, responsible for the formation of secondary protein structures. Furthermore, the amide IV-VI bands are also diagnostic for the cis configuration of the peptide link, which can be present in cyclic peptides. The experimental gas-phase data presented in this work can assist the vibrational assignment of similar biologically important systems, either isolated or in natural environments. Abstract

An experiment is conducted to determine the applicability of fluorescence line narrowing (FLN) spectroscopy to biological matrices without the need for any sample preparation. Results show that, for isopod extracts, FLN can be used to identify the existence of pyreneglucoside in the hepatopancreas. In addition, 1-hydroxypyrene and pyreneglucoside could be identified in the gut and hepatopancreas.
