Abstract

Random Forest has become a standard data analysis tool in computational biology. However, extensions to existing implementations are often necessary to handle the complexity of biological datasets and their associated research questions. The growing size of these datasets requires high performance implementations. We describe CloudForest, a Random Forest package written in Go, which is particularly well suited for large, heterogeneous, genetic and biomedical datasets. CloudForest includes several extensions, such as dealing with unbalanced classes and missing values. Its flexible design enables users to easily implement additional extensions. CloudForest achieves fast running times by effective use of the CPU cache, optimizing for different classes of features and efficiently multi-threading. https://github.com/ilyalab/CloudForest.

Abstract

SummaryWe describe the landscape of somatic genomic alterations based on multidimensional and comprehensive characterization of more than 500 glioblastoma tumors (GBMs). We identify several novel mutated genes as well as complex rearrangements of signature receptors, including EGFR and PDGFRA. TERT promoter mutations are shown to correlate with elevated mRNA expression, supporting a role in telomerase reactivation. Correlative analyses confirm that the survival advantage of the proneural subtype is conferred by the G-CIMP phenotype, and MGMT DNA methylation may be a predictive biomarker for treatment response only in classical subtype GBM. Integrative analysis of genomic and proteomic profiles challenges the notion of therapeutic inhibition of a pathway as an alternative to inhibition of the target itself. These data will facilitate the discovery of therapeutic and diagnostic target candidates, the validation of research and clinical observations and the generation of unanticipated hypotheses that can advance our molecular understanding of this lethal cancer.

Abstract

To demonstrate the utility of adding active acoustics to ocean observatories, an upward‐looking, 38 kHz Simrad EK‐60 echosounder package was connected to the Monterey Accelerated Research System (MARS) Observatory. The Deepwater Echo Integrating Marine Observatory System (DEIMOS) integrated the echosounder with commercial electrical and communications hardware in a glass pressure sphere, all mounted in an ROV‐deployable frame. A cabled connection to the MARS node provided instrument power and real‐time TCP/IP network communications to surface control and display systems. DEIMOS sampled the entire water column (875 m) at 0.2 Hz from February 27, 2009 to August 18, 2010. The instrument collected 50 Mbytes of raw data every 3 h resulting in a total of 167 Gbytes of raw data. Metrics developed to quantify distributions and abundances of pelagic organisms show temporal variability over seasons, diel cycles, and minute‐to‐minute predator‐prey interactions.
