Abstract

The file contain data sets, which can be used to reproduce part of findings, and model codes demonstrating the new method (PSA_A21) introduced in the manuscript "The high frequency response correction of eddy covariance fluxes. Part 2: an experimental approach for analysing noisy measurements of small fluxes" by Aslan et al. (2021). The data sets contain: (1) flux_estimations.xlsx is the quality screened sensible heat flux data, (2) PSA_results.xlsx and CSA_results.xlsx are the binned power spectra and cospectra demonstrating the behaviors for various attenuation and signal-to-noise ratio conditions, (3) time_constant_estimations.xlsx is the time constant estimations via various approaches based on PSA and CSA, (4) Real-World_time_constant_estimations.xlsx is the binned power spectra and cospectra of sonic temperature and CO2 demonstrating the performance of all approaches in real-world data. The model codes (model_code_PSA_A21.m and model_code_PSA_A21.r)written in Matlab and R scripting language are to illustrate how PSA_A21 method works. Detailed explanation about the above-mentioned files can be found in Aslan_et_al_2021_AMT_2021_README.txt. Raw data is available upon request from the author.

The eddy covariance (EC) technique has emerged as the prevailing method to observe ecosystem - atmosphere exchange of gases, heat and momentum. EC measurements require rigorous data processing to derive the fluxes that can be used to analyse exchange processes at the ecosystem - atmosphere interface. Here we show that two common post-processing steps (time-lag estimation via cross-covariance maximisation, and correction for limited frequency response of the EC measurement system) are interrelated and this should be accounted for when processing EC gas flux data. These findings are applicable to EC systems employing closed- or enclosed-path gas analysers which can be approximated to be linear first-order sensors. These EC measurement systems act as a low-pass filters on the time-series of the scalar χ (e.g. CO2, H2O) and this induces a time-lag (tlpf) between vertical wind speed (w) and scalar χ time series which is additional to the travel time of the gas signal in the sampling line (tube, filters). Time-lag estimation via cross-covariance maximisation inadvertently accounts also for tlpf and hence overestimates the travel time in the sampling line. This results in a phase shift between the time-series of w and χ, which distorts the measured cospectra between w and χ and hence has an effect on the correction for dampening of EC flux signal at high frequencies. This distortion can be described with a transfer function related to the phase shift (Hp) which is typically neglected when processing EC flux data. Based on analyses using EC data from two contrasting measurement sites, we show that the low-pass filtering induced time-lag increases approximately linearly with the time constant of the low-pass filter, and hence the importance of Hp in describing the high frequency flux loss increases as well. Incomplete description of these processes in EC data processing algorithms results in flux biases of up to 10 %, with the largest biases observed for short towers due to prevalence of small scale turbulence. Based on these findings, it is suggested that spectral correction methods implemented in EC data processing algorithms are revised to account for the influence of low-pass filtering induced time-lag.

Abstract

Fluxes measured with the eddy covariance (EC) technique are subject to flux losses at high frequencies (low-pass filtering). If not properly corrected for, these result in systematically biased ecosystem–atmosphere gas exchange estimates. This loss is corrected using the system's transfer function which can be estimated with either theoretical or experimental approaches. In the experimental approach, commonly used for closed-path EC systems, the low-pass filter transfer function (H) can be derived from the comparison of either (i) the measured power spectra of sonic temperature and the target gas mixing ratio or (ii) the cospectra of both entities with vertical wind speed. In this study, we compare the power spectral approach (PSA) and cospectral approach (CSA) in the calculation of H for a range of attenuation levels and signal-to-noise ratios (SNRs). For a systematic analysis, we artificially generate a representative dataset from sonic temperature (T) by attenuating it with a first order filter and contaminating it with white noise, resulting in various combinations of time constants and SNRs. For PSA, we use two methods to account for the noise in the spectra: the first is the one introduced by Ibrom et al. (2007a) (PSAI07), in which the noise and H are fitted in different frequency ranges, and the noise is removed before estimating H. The second is a novel approach that uses the full power spectrum to fit both H and noise simultaneously (PSAA21). For CSA, we use a method utilizing the square root of the H with shifted vertical wind velocity time series via cross-covariance maximization (CSAH√H,sync). PSAI07 tends to overestimate the time constant when low-pass filtering is low, whilst the new PSAA21 and CSAH√H,sync successfully estimate the expected time constant regardless of the degree of attenuation and SNR. Abstract

The following authors were omitted from the original version of this Data Descriptor: Markus Reichstein and Nicolas Vuichard. Both contributed to the code development and N. Vuichard contributed to the processing of the ERA-Interim data downscaling. Furthermore, the contribution of the co-author Frank Tiedemann was re-evaluated relative to the colleague Corinna Rebmann, both working at the same sites, and based on this re-evaluation a substitution in the co-author list is implemented (with Rebmann replacing Tiedemann). Finally, two affiliations were listed incorrectly and are corrected here (entries 190 and 193). Abstract

The FLUXNET2015 dataset provides ecosystem-scale data on CO2, water, and energy exchange between the biosphere and the atmosphere, and other meteorological and biological measurements, from 212 sites around the globe (over 1500 site-years, up to and including year 2014). These sites, independently managed and operated, voluntarily contributed their data to create global datasets. Data were quality controlled and processed using uniform methods, to improve consistency and intercomparability across sites. The dataset is already being used in a number of applications, including ecophysiology studies, remote sensing studies, and development of ecosystem and Earth system models. FLUXNET2015 includes derived-data products, such as gap-filled time series, ecosystem respiration and photosynthetic uptake estimates, estimation of uncertainties, and metadata about the measurements, presented for the first time in this paper. In addition, 206 of these sites are for the first time distributed under a Creative Commons (CC-BY 4.0) license. This paper details this enhanced dataset and the processing methods, now made available as open-source codes, making the dataset more accessible, transparent, and reproducible. Abstract

The choice of coordinate system to calculate eddy covariance fluxes becomes particularly relevant at complex measurement sites. The traditional way is to perform double rotation (DR) of the coordinate system i.e., to calculate turbulent fluxes in a coordinate system that is aligned with the flow streamlines within the flux averaging period (e.g., Kaimal and Finnigan, 1994). The second approach, the so-called planar-fitted (PF) coordinate system, averages the flow over a longer period of time, in practice a month or more. The PF method allows to derive an intercept coefficient of the vertical wind speed which can be attributed to the offset of the sonic anemometer or the average vertical flow related to meteorological conditions. We evaluated the variants of the PF methods using data from a variety of sites ranging from complex urban and forest sites to nearly ideal forest and peatland sites. At complex sites, we found that the intercept of the vertical wind speed derived from the PF method is a function of wind direction, time of day and/or stability. The sector-wise PF (SPF) method frequently led to insignificant statistical relationships. We tested a continuous PF (CPF) method where the relationship establishing the coordinate frame was represented as the continuous function in the form of Fourier series. The method enabled to obtain the PF with lower uncertainty as compared to the SPF method, by selecting necessary number of harmonics for each site based on confidence intervals of estimated parameters. Therefore, we recommend to use the CPF method in cases when the number of observations in some wind direction interval is low or the obtained SPF is insignificant due to large variance in measurements. We also showed that significant systematic difference can exist in cumulative turbulent fluxes between the DR and PF methods over a longer period of time. Abstract

Fluxes measured with the eddy covariance (EC) technique are subject to flux losses at high frequencies (low-pass filtering). If not properly corrected for, these result in systematically biased ecosystem- atmosphere gas exchange estimates. This loss is corrected using the system's transfer function which can be estimated with either theoretical and experimental approaches. In the experimental approach, commonly used for closed-path EC systems, the low-pass filter transfer function (H) can be derived from the comparison of either (i) the measured power spectra of sonic temperature and the target gas mixing ratio or (ii) the cospectra of both entities with vertical wind speed. In this study, we compare the power spectral approach (PSA) and cospectral approach (CSA) in the calculation of H for a range of attenuation levels and signal-to-noise ratios (SNRs). For a systematic analysis, we artificially generate a representative dataset from sonic temperature (T) by attenuating it with a first order filter and contaminating it with white noise, resulting in various combinations of time constants and SNRs. For PSA, we use two methods to account for the noise in the spectra: the first is the one introduced by Ibrom et al. (2007a) (PSAI07), where the noise and H are fitted in different frequency ranges and the noise is removed before estimating H. The second is a novel approach that uses the full power spectrum to fit both H and noise simultaneously (PSAA20). For CSA, we use three different methods: (1) a plain version of Lorentzian equation describing the H (CSAH), (2) a square-root of the H (CSA√H), and (3) a square-root of the H with shifted vertical wind velocity time series via cross-covariance maximisation (CSA√H,sync). PSAI07 tends to overestimate the time constant when low-pass filtering is low, whilst the new PSAA20 successfully estimates the expected time constant regardless of the degree of attenuation and SNR. CSAH underestimates the time constant with decreasing accuracy as attenuation increases due to the omission of the quadrature spectrum. CSA√H overestimates, but its accuracy increases with time-lag correction in the CSA√H,sync. We further examine the effect of the time constant obtained with the different implementations of PSA and CSA on cumulative fluxes using estimated time constants in frequency response correction. For our example time series, the fluxes corrected using time constants derived by PSAI07 show a bias of ±2 %. PSAA20 showed a similar variation, yet slightly better accuracy. CSAH underestimated fluxes by up to 4 %, while CSA√H overestimated them by up to 3 %, a bias which was mostly eliminated with time-lag correction in the CSA√H,sync (-2 % to 1 % ). The accuracies of both PSA and CSA methods were not affected by SNR level, instilling confidence in EC flux measurements and data processing in setups with low SNR. Overall we show that, when using power spectra for the empirical estimation of parameters of H for closed-path EC systems the new PSAA20 outperforms PSAI07, while when using cospectra the CSA√H,sync approach provides the most accurate results. Abstract

A multi-layer ozone (O-3) dry deposition model has been implemented into SOSAA (a model to Simulate the concentrations of Organic vapours, Sulphuric Acid and Aerosols) to improve the representation of O-3 concentration and flux within and above the forest canopy in the planetary boundary layer. We aim to predict the O-3 uptake by a boreal forest canopy under varying environmental conditions and analyse the influence of different factors on total O-3 uptake by the canopy as well as the vertical distribution of deposition sinks inside the canopy. The newly implemented dry deposition model was validated by an extensive comparison of simulated and observed O-3 turbulent fluxes and concentration profiles within and above the boreal forest canopy at SMEAR II (Station to Measure Ecosystem-Atmosphere Relations II) in Hyytiala, Finland, in August 2010. In this model, the fraction of wet surface on vegetation leaves was parametrised according to the ambient relative humidity (RH). Model results showed that when RH was larger than 70% the O-3 uptake onto wet skin contributed similar to 51% to the total deposition during nighttime and similar to 19% during daytime. The overall contribution of soil uptake was estimated about 36 %. The contribution of sub-canopy deposition below 4.2m was modelled to be similar to 38% of the total O-3 deposition during daytime, which was similar to the contribution reported in previous studies. The chemical contribution to O-3 removal was evaluated directly in the model simulations. According to the simulated averaged diurnal cycle the net chemical production of O-3 compensated up to similar to 4% of dry deposition loss from about 06:00 to 15:00 LT. During nighttime, the net chemical loss of O-3 further enhanced removal by dry deposition by a maximum similar to 9 %. Thus the results indicated an overall relatively small contribution of airborne chemical processes to O-3 removal at this site.

A multilayer gas dry deposition model has been developed and implemented into a one-dimensional chemical transport model SOSAA (model to Simulate the concentrations of Organic vapours, Sulphuric Acid and Aerosols) to calculate the dry deposition velocities for all the gas species included in the chemistry scheme. The new model was used to analyse in-canopy sources and sinks, including gas emissions, chemical production and loss, dry deposition, and turbulent transport of 12 featured biogenic volatile organic compounds (BVOCs) or groups of BVOCs (e.g. monoterpenes, isoprene+2-methyl-3-buten-2-ol (MBO), sesquiterpenes, and oxidation products of mono- and sesquiterpenes) in July 2010 at the boreal forest site SMEAR II (Station for Measuring Ecosystem-Atmosphere Relations). According to the significance of modelled monthly-averaged individual source and sink terms inside the canopy, the selected BVOCs were classified into five categories: 1. Most of emitted gases are transported out of the canopy (monoterpenes, isoprenegMBO). 2. Chemical reactions remove a significant portion of emitted gases (sesquiterpenes). 3. Bidirectional fluxes occur since both emission and dry deposition are crucial for the in-canopy concentration tendency (acetaldehyde, methanol, acetone, formaldehyde). 4. Gases removed by deposition inside the canopy are compensated for by the gases transported from above the canopy (acetol, pinic acid, caryophyllene's oxidation product BCSOZOH). 5. The chemical production is comparable to the sink by deposition (isoprene's oxidation products ISOP34OOH and ISOP34NO3). Most of the simulated sources and sinks were located above about 0.2gc (canopy height) for oxidation products and above about 0.4gc for emitted species except formaldehyde. In addition, soil deposition (including deposition onto understorey vegetation) contributed 11-61g% to the overall in-canopy deposition. 31. Air humidity thresholds trigger active moss spore release to extend dispersal in space and time

Abstract

Understanding the complete dispersal process is important for making realistic predictions of species distributions, but mechanisms for diaspore release in wind-dispersed species are often unknown. However, diaspore release under conditions that increase the probability of longer dispersal distances and mechanisms that extend dispersal events in time may have evolutionary advantages. We quantified air humidity thresholds regulating spore release in the moss Brachythecium rutabulum. We also investigated the prevailing micrometeorological conditions when these thresholds occur in nature and how they affect dispersal distances up to 100 m, using a mechanistic dispersal model. We show that moss spores were mainly released when the peristome teeth were opening, as relative air humidity (RH) decreased from high values to relatively low (mainly between 90% and 75% RH). This most often occurred in the morning, when wind speeds were relatively low. Surprisingly, the model predicted that an equally high proportion of the spores would travel distances beyond 100m (horizontally) when released in the wind conditions prevailing during events of RH decrease in the morning, that lead to peristome opening, as in the highest wind speeds. Moreover, a higher proportion of the spores reached high altitudes when released at the lower wind speeds during the morning compared to the higher speeds later in the day, indicating a possibility for extended dispersal distances when released in the morning. Dispersal in the morning is enhanced by a combination of a more unstable atmospheric surface layer that promotes vertical dispersal, and a lower wind speed that decreases the spore deposition probability onto the ground, compared to later in the day. Our study demonstrates an active spore release mechanism in response to diurnally changing air humidity. The mechanism may promote longer dispersal distances, because of enhanced vertical dispersal and because spores being released in the morning have more time to travel before the wind calms down at night. The mechanism also leads to a prolonged dispersal period over the season, which may be viewed as a risk spreading in time that ultimately also leads to a higher diversity of establishment conditions, dispersal distances and directions.

Abstract

Large variability is inherent to turbulent flux observations. We review different methods used to estimate the flux random errors. Flux errors are calculated using measured turbulent and simulated artificial records. We recommend two flux errors with clear physical meaning: the flux error of the covariance, defining the error of the measured flux as 1 standard deviation of the random uncertainty of turbulent flux observed over an averaging period of typically 30 min to 1 h duration; and the error of the flux due to the instrumental noise. We suggest that the numerical approximation by Finkelstein and Sims (2001) is a robust and accurate method for calculation of the first error estimate. The method appeared insensitive to the integration period and the value 200 s sufficient to obtain the estimate without significant bias for variety of sites and wide range of observation conditions. The filtering method proposed by Salesky et al. (2012) is an alternative to the method by Finkelstein and Sims (2001) producing consistent, but somewhat lower, estimates. The method proposed by Wienhold et al. (1995) provides a good approximation to the total flux random uncertainty provided that independent cross-covariance values far from the maximum are used in estimation as suggested in this study. For the error due to instrumental noise the method by Lenschow et al. (2000) is useful in evaluation of the respective uncertainty. The method was found to be reliable for signal-to-noise ratio, defined by the ratio of the standard deviation of the signal to that of the noise in this study, less than three. Finally, the random uncertainty of the error estimates was determined to be in the order of 10 to 30 % for the total flux error, depending on the conditions and method of estimation.

38. Aerosol dynamics within and above forest in relation to turbulent transport and dry deposition

Abstract

A 1-D atmospheric boundary layer (ABL) model coupled with a detailed atmospheric chemistry and aerosol dynamical model, the model SOSAA, was used to predict the ABL and detailed aerosol population (characterized by the number size distribution) time evolution. The model was applied over a period of 10 days in May 2013 to a pine forest site in southern Finland. The period was characterized by frequent new particle formation events and simultaneous intensive aerosol transformation. The aim of the study was to analyze and quantify the role of aerosol and ABL dynamics in the vertical transport of aerosols. It was of particular interest to what extent the fluxes above the canopy deviate from the particle dry deposition on the canopy foliage due to the above-mentioned processes. The model simulations revealed that the particle concentration change due to aerosol dynamics frequently exceeded the effect of particle deposition by even an order of magnitude or more. The impact was, however, strongly dependent on particle size and time. In spite of the fact that the timescale of turbulent transfer inside the canopy is much smaller than the timescales of aerosol dynamics and dry deposition, leading us to assume well-mixed properties of air, the fluxes at the canopy top frequently deviated from deposition inside the forest. This was due to transformation of aerosol concentration throughout the ABL and resulting complicated pattern of vertical transport. Therefore we argue that the comparison of timescales of aerosol dynamics and deposition defined for the processes below the flux measurement level do not unambiguously describe the importance of aerosol dynamics for vertical transport above the canopy.We conclude that under dynamical conditions reported in the current study the micrometeorological particle flux measurements can significantly deviate from the dry deposition into the canopy.
