Senā cilvēka mikrobioma izpētes joma pēdējo gadu laikā ir strauji attīstījusies. Mūsdienu sekvencēšanas tehnoloģijas ļauj mums piekļūt vērtīgai informācijai par vēsturiskām mikroorganismu kopām. Līdz šim nav veikti pētījumi par vēsturisko mikrobiomu Latvijas arheoloģiskajos paraugos. Savā darbā esmu pētījusi senās DNS (aDNS) datu kopas un mikrobioma sastāvu arheoloģiskos pēcviduslaiku cilvēka kaulu, zobu un zobakmens paraugos Latvijā, Ziemeļeiropā, kas ir datēti ar mūsu ēras 15.–17.gadsimtu. Kopumā šajā darbā tika pētīts vēsturiskais cilvēka mikrobioms, novērtēta seno biomolekulu saglabāšanas pakāpe dažādos pēcviduslaiku arheoloģiskajos paraugos un raksturota iespējamā apbedījumu vides mikroorganismu DNS ietekme uz seno mikrobiomu rekonstrukciju. Ar seno mikrobiomu saistīto datu uzkrāšana veicina šīs pētniecības jomas progresu., The area of ancient human microbiome research has evolved rapidly over the past few decades. Modern sequencing technologies enable us to access the valuable information about historic microbial communities. Until now there have been no studies on historic microbiome in archaeological samples from Latvia. Within my work, I have investigated ancient DNA (aDNA) datasets and microbiome composition of human postmedieval archaeological bone, tooth and dental calculus samples in Latvia, Northern Europe, dated 15th–17th century AD. Overall, this work explored the historic human-related microbiota, preservation of ancient biomolecules in different postmedival archaeological samples, and a possible impact of the burial environment and environmental DNA on ancient microbiome reconstruction. Accumulating ancient microbiome-related data contribute to the progress of this research area.

Darba mērķis: analizēt Latvijas teritorijā iegūto arheoloģisko osteoloģisko materiālu, veicot senās DNS analīzi, lai novērtētu endogēnās DNS saglabātības pakāpi un paplašinātu esošās zināšanas par Daugavas un Mēmeles krastus apdzīvojušo iedzīvotāju ģenētisko izcelsmi. Tika veikta mtDNS haplogrupu sastopamības izpēte senās DNS paraugiem, gan izmantojot publicētus rezultātus, gan veicot senās DNS analīzi dzelzs laikmeta paraugiem. Dzelzs laikmetā Latvijas teritorijā konstatējamas jaunas mtDNS haplogrupas, kas sakrīt ar līdzīgi datētām arī citur Baltijas jūras reģionā. Pētījumā izmantotās metodes ir efektīvas, tomēr nelielais mtDNS haplogrupu rezultātu skaits var tikt saistīts ar zemu senās DNS saglabātību. Ar senās DNS analīžu rezultātiem ir iespējams konstatēt mtDNS haplogrupu daudzveidības palielināšanos dzelzs laikmetā Latvijas teritorijā., Aim of the work: to analyze the archaeological osteological material obtained in the territory of Latvia, performing the analysis of ancient DNA in order to assess the degree of preservation of endogenous DNA and to expand the existing knowledge about the genetic origin of the inhabitants of the Daugava and Mēmele banks. The occurrence of mtDNA haplogroups in ancient DNA samples was investigated both using published results and in the analysis of ancient DNA performed on Iron Age samples. In the Iron Age new haplogroups of mtDNA can be found in the territory of Latvia, which coincide with similar dates elsewhere in the Baltic Sea region. The methods used in the study are effective, however, the small number of haplogroup results of mtDNA may be related to the low preservation of ancient DNA. With the results of ancient DNA analyses it is possible to detect an increase in the diversity of mtDNA haplogroups in the Iron Age in the territory of Latvia.

Darba mērķis: izmantojot biomarķierus, noteikt iespējamo multirezistentās tuberkulozes (MDR-TB) infekcijas saistību ar imūnsistēmas novecošanos un noskaidrot mtDNS variāciju lomu slimības gaitā un farmakoterapijā. Darbā ir analizētas mtDNS daudzuma un telomēru garuma izmaiņas, un apskatīta MDR-TB pacientu ieradumu un citu saistīto faktoru ietekme. MDR-TB pacientiem konstatēts paaugstināts mtDNS kopiju skaits un samazināts telomēru garums salīdzinājumā ar kontroles grupu. Būtiskās izmaiņas vērojamas tikai vīriešu grupā. Biomarķieru izmaiņas iespaidoja arī smēķēšana, terapijas ilgums un saņemto zāļu devu skaits. Identificētas vairākas mtDNS variācijas ar iespējamo ietekmi uz slimības procesiem un zāļu blakusparādību iestāšanos. Rezultāti liecina par straujāku imūnsistēmas novecošanos MDR-TB pacientiem, kas var kompromitēt organisma aizsargspējas., Aim of this work was to explore possible relation between multidrug resistant TB (MDR-TB) infection and ageing of immune system, and to determine the role of mtDNA mutations in disease and TB pharmacotherapy. The study analysed changes in leukocyte biomarkers - mtDNA copy number and telomere length - and the possible effects of patients' habits and other influencing factors. The results showed that MDR-TB patients had an increased mtDNA copy number and a reduced telomere length compared to controls. Significant changes were observed only among men. Biomarkers were also affected by smoking, duration of TB treatment and the number of doses received. Several mtDNA variations were identified that could be associated with TB and treatment-related adverse effects. The results indicate a more rapid immunosenescence among MDR-TB patients that may affect the function of immune system.

Ērces kalpo par svarīgu cilvēku un dzīvnieku infekciju slimību izraisošo baktēriju, vienšūnu un vīrusu pārnēsātāju. Latvijā ir sastopamas trīs epidēmiski nozīmīgas ērču sugas: Ixodes ricinus, Ixodes persulcatus un Dermacentor reticulatus. Darba mērķis ir, izmantojot molekulārās metodes, detektēt ērču pārnēsāto infekciju slimību izraisošo patogēnu – Borrelia, A. phagocytophilum un Babesia – esamību biotopā ievāktajās ērcēs un salīdzināt to prevalenci atkarībā no ērces sugas piederības. Kopumā analizētas 3494 ērces, kas ievāktas no visiem pieciem Latvijas reģionu biotopiem 2017. un 2018. gadā. Darbā tika raksturota ievākto ērču izplatība Latvijā, noteikta patogēnu klātbūtne ērcēs, izmantojot divpakāpju polimerāzes ķēdes reakciju, un, lai diferencētu patogēnu sugu, tika pielietota pozitīvo amplikonu sekvenēšana. Tika salīdzināts detektēto patogēnu daudzums un sugu sastāvs vienas ērču sugas ietvaros, starp ērces stadijām un dzimumiem, un starp dažādām ērču sugām. Kopumā 21,2% Latvijas ērces bija pozitīvas uz kādu vienu no trīm testētiem patogēniem, savukārt koinfekcija tika konstatēta 1,4% ērču. Salīdzinot kopējo noteikto patogēnu prevalenci, visinficētākās bija I. persulcatus ērces (patogēnu pozitīvās: 34,5%), savukārt vismazāk - D. reticulatus. Visbiežāk tika konstatēta Borrelia klātbūtne, un visvairāk izplatītas borēliju sugas ir B. afzelii, B. garinii un B. burgdorferi. Lai gan D. reticulatus ērce ir uzskatāma par pastāvīgu Latvijas biotopa iemītnieku, iegūtie rezultāti liecina, ka Latvijā I. ricinus ir galvenais B. canis canis pārnēsātājs. Kopumā darbā iegūtie dati liecina par ievērojamu ērču pārnēsāto infekciju risku gan cilvēkiem, gan dzīvniekiem, un norāda uz patogēnu un to vektoru izplatības procesa dinamismu., Ticks act as vectors for a wide variety of pathogens such as viruses, bacteria and protozoa leading to serious infection diseases in humans and animals. In Latvia, there are three epidemically significant tick species: Ixodes ricinus, Ixodus persulcatus and Dermacentor recticulatus. This study focused on employing molecular methods to identify tick-borne pathogens such as Borrelia spp., Anaplasma phagocytophilum and Babesia spp. in tick samples collected from biotopes and comparing prevalence regarding the aforementioned tick species. In years 2017-2018, a total of 3494 ticks were collected and screened from biotopes from the five Latvian regions. The distribution of ticks species were characterized and the prevalence of pathogens were studied using a two-step polymerase chain reaction followed by employing positive amplicone sequencing in order to differentiate between the identified pathogen species. The amount of pathogens in the ticks were compared on the basis of the tick species, stage and sex. In total, 21.2% of ticks were pathogen-positive, while the co-infection was found in 1.4% of samples. The prevalence of pathogens was the highest in I. persulcatus (34.5%), and the lowest – in D. reticulatus. Borrelia spp. was the most prevalent infection, and all three Lyme disease species, namely B. afzelii, B. garinii and B. burgdorferi, were found. D. reticulatus distribution area has increased in Latvia, while the I. ricinus appeared to be the main vector for B. canis canis. The obtained results have showed a substantial risk for the tick-borne infection both for humans and animals, and the distribution of pathogens and vectors appeared to be a dynamic process in Latvian regions.

Līdz šim nav veikti pētījumi Latvijas populācijā, kas aprakstītu telomēru garuma (TG) un mitohondriālā DNS (mtDNS) izmaiņas, un to saistību novecošanas procesā. Tas ir zināms, ka telomēri un mitohondriji ir savā starpā saistīti un virza izmaiņas šūnu līmenī novecojot. Šie signāl-ceļi var būt atkarīgi no nelielām izmaiņām kodola DNS vai mtDNS, novedot pie paātrinātas novecošanās vai slimībām. Savā darbā esmu apstiprinājusi, ka šie divi šūnu komponenti ir svarīgi un ir saistīti ar novecošanos. Kā arī parādīju, ka TG un mtDNS izmaiņas ir savādākas cilvēkiem, kuri nodzīvo pāri 90 gadiem. Kā arī, ka labdabīgas vai nelielas mtDNS sekvenču izmaiņas neietekmē TG, mtDNS daudzumu asins šūnās vai ilgdzīvotību cilvēkiem mūsu paraugu kopā. Ņemot vērā, ka atsevišķi citu autoru pētījumi ir parādījuši šādu ietekmi, tas var liecināt, ka šo faktoru ietekme varētu būt populāciju specifiska. Nākotnē būtu svarīgi veikt plaša mēroga pētījumus dažādās populācijās, lai apstiprinātu šos rezultātus., Until now, there were no studies about a possible interplay between dynamics of telomere length (TL) and mitochondrial DNA (mtDNA) during the ageing process in Latvian population. It is a well-known fact by now that telomeres and mitochondria is connected and possibly drives the ageing process. These pathways are influenced by small differences in our nuclear DNA or mtDNA that can lead to accelerated ageing or diseases. During my work I have confirmed results that both mtDNA and telomeres-related factors are indeed connected with our longevity. But I also have shown that this connection of TL and mtDNA alterations is different and not as clear for the very old. During my research I did not see that benign and small differences of mtDNA are related to the TL, the total amount of mtDNA or age for individuals in our sample cohort, but some studies have shown such effects and that is why these could be population specific traits. Large studies in different populations are required to confirm these findings.

Maģistra darbs veidots ar mērķi noskaidrot B. burgdorferi ārējās virsmas proteīnu BB0689 un BBA73 potenciālo lomu patogēna un saimniekorganisma mijiedarbībā, kas varētu paplašināt mūsu zināšanas par Laimboreliozes patoģenēzi. Borēlijas proteīnu un zīdītāju vai artropodu proteīnu iespējamā mijiedarbība ir noteikta, izmantojot Ni-NTA afinitātes hromatogrāfiju, proteīnu kompleksu imūnprecipitāciju (Co-Ip) un attālināto Western blotu. Konstatēto mijiedarbības partneru identifikācijai ir izmantota MALDI-TOF masas spektrometrija. Pētījuma rezultātā ir konstatēta BB0689 iespējamā saistība ar vairākiem zīdītāju proteīniem, savukārt BBA73 gadījumā ir novērota tā mijiedarbība ar Ixodes ērču proteīniem un atsevišķiem zīdītāju proteīniem. Iegūtie rezultāti norāda uz B. burgdorferi ārējās virsmas proteīnu BB0689 un BBA73 potenciālo lomu Laimboreliozes patoģenēzē., Aim of this Master thesis project was to determine a potencial role of two Borrelia burgdorferi outer surface proteins BB0689 and BBA73 in host-pathogen interaction and Lyme disease patogenesis. Possible interactions between borrelial and mammalian and artropod proteins were determined using several protein-protein interaction assays such as Ni-NTA pulldown, Protein complex inonoprecipitation (Co-IP) and Far Western blot. MALDI –TOF mass spectrometry aproach was used to identify visualised interaction partners. Interactions between BB0689 and numerous mammalian proteins were observed. For BBA73 protein, a possible interaction with Ixodes ticks and few mammalian proteins were detected. The results of this study highlight a possible role of BB0689 and BBA73 in Lyme disease patogenesis.

Laima slimība ir ērču pārnēsāta infekcijas slimība, kuras izraisītājs ir spiroheta Borrelia burgdorferi. Inficētu Ixodes ērču barošanās laikā baktērija var nonākt zīdītāja organismā. Ērcei uzsākot asins sūkšanas procesu, B. burgdorferi spēj izmainīt vairāku gēnu ekspresijas līmeni kā atbildes reakciju uz temperatūras, šūnu blīvuma, pH un barības vielu pieejamības izmaiņām. Daudzi no B. burgdorferi gēniem, kuru ekspresijā tiek novērotas izteiktas izmaiņas, kodē dažādus ārējās virsmas proteīnus, savukārt šie ārējās virmas proteīni tiek saistīti ar Laima slimības patoģenēzi. Tieši ārējās virsmas proteīni var potenciāli nodrošināt baktērijas pārnesi no ērces uz zīdītāja organismu, kā arī pielāgošanos krasi atšķirīgajiem apstākļiem. Tas ir tādēļ, ka tie ir nepieciešami, lai baktērija spētu saistīties pie potenciālajiem ligandiem vai receptoriem jaunajā saimniekorganismā, spētu izplatīties, vairoties un cīnīties ar siltasiņu organisma imūnās sistēmas reakciju. Vislielāko ekspresijas pieaugumu tādos in vitro apstākļos, kas līdzinās inficētas ērces barošanās procesam pēc piesūkšanās zīdītāja organismam, ir uzrādījuši paralogās gēnu ģimenes PFam54 locekļi, norādot uz šo proteīnu potenciāli svarīgo lomu Laima slimības patoģenēzē. Paralogā gēnu ģimene PFam54 sastāv no 9 locekļiem, kas novietoti uz lineārās plazmīdas 54 (lp54) - BBA65, BBA64, BBA66, BBA68, BBA69, BBA70, BBA71, BBA72, BBA73 (BBA70, BBA71 un BBA72 neveido funkcionālus proteīnus). Bez tā, ka PFam54 locekļi uzrāda visaugstāko ekspresijas līmeni starp visiem proteīniem ar izmainītu ekspresijas līmeni, vairākos pētījumos ir parādīts, ka šie proteīni ir svarīgi pilnvērtīgai Laima slimības norisei zīdītāju organismā vai pat vitāli svarīgi, lai B. burgdorferi spētu izraisīt saslimšanu. Tā piemēram, izmainīts B. burgdorferi celms, kas neekspresēja BBA64 proteīnu, nespēja izraisīt Laima slimību pēc inficētas ērces kodiena. Izņemot BBA68, kurš saista komplementa faktoru H un faktoram H līdzīgo proteīnu 1, receptori vai ligandi pie kuriem saistās PFam54 ģimenei piederošie proteīni nav vēl zināmi, tādēļ šo proteīnu trīs-dimensionālās struktūras spētu sniegt labāku ieskatu Laima slimības patoģenēzes procesos. Ņemot vērā iepriekšminēto, kā arī lai veicinātu jaunu zāļu izstrādi pret Laima slimību, tika noteiktas PFam54 ģimenes locekļu BBA64, BBA66 un BBA73 proteīnu telpiskās struktūras izmantojot rentgenstaru kristalogrāfijas metodi. Visas proteīnu telpiskās struktūras tika analizētas, lai noteiktu iespējamos konservatīvos rajonus starp PFam54 biedriem un lai izzinātu potenciālo ligandu/receptoru saistīšanās vietas., Lyme disease is a tick-borne infection caused by the spirochete Borrelia burgdorferi. The bacterium is transferred from infected Ixodes ticks to the mammalian host organism during the tick feeding process. During the blood meal of an infected Ixodes tick B. burgdorferi switches the expression of several genes in response to the mammalian host-specific signals and the occurring changes in temperature, cell density, pH and nutrient level. Many of these upregulated genes from B. burgdorferi are coding for the outer surface proteins, thought to be associated with the pathogenesis of Lyme disease. Potentially those proteins may assist the bacteria to transfer and to adapt to the new environment as the bacteria should be able to attach to the specific receptors/ligands in the new host organism, as well as be able to spread, proliferate and resist the host’s immune response. Outer surface proteins belonging to the paralogous gene family PFam54 have showed to exhibit the highest upregulation rates in conditions mimicking the transfer process of bacteria from infected Ixodes ticks to the mammalian host organisms, pointing to the potential importance of these proteins in the pathogenesis of Lyme disease. Paralogous gene family PFam54 consists of nine members located on linear plasmid 54 (lp54) – BBA65, BBA64, BBA66, BBA68, BBA69, BBA70, BBA71, BBA72, BBA73 (BBA70, BBA71 and BBA72 does not produce functional proteins). Besides having the highest upregulation rates between the proteins with altered expression, it has been showed that the PFam54 family member proteins have an essential or even a vital role in the pathogenesis of Lyme disease. So for example the mutant strain lacking the expression of BBA64 could not cause the infection after a tick bite. Except BBA68, which binds complement factor H and factor H like protein 1, the exact receptors or ligands for the members of the PFam54 family are not known and the three dimensional structures of the proteins could gain a better insight into their functions and the pathogenesis of Lyme disease. Taking this into account and to promote the development of novel therapeutic and prophylactic strategies against Lyme disease, the crystal structures for BBA64, BBA66 and BBA73 proteins from the PFam54 family have been determined. The crystal structures were each analyzed to reveal the conservation of the relevant residues in the PFam54 family and to appreciate about the potential ligand/receptor binding sites.

Darbs veidots ar mērķi noskaidrot B. burgdorferi ārējās virsmas proteīnu BB0689 un BBA73 iespējamo lomu Laimboreliozes patoģenēzē. Eksperimentāli noteikti šo proteīnu potenciālie mijiedarbības partneri izmantojot uz Ni 2+ afinitātes hromatogrāfijas balstītu pulldown metodi, kā arī apkopoti literatūras dati par šo proteīnu nozīmīgumu zīdītāju infekcijas izraisīšanas procesā. Proteīnu mijiedarbības partneri identificēti ar masas spektrometrijas analīzi. Darbā apkopota informācija par alternatīvām proteīnu-proteīnu mijiedarbības pētījumu metodēm, kā arī par līdz šim raksturotajiem Borēliju ārējās virsmas proteīniem. Pētījumā iegūtie rezultāti iesniegti prezentēšanai FEBS 2013. gada kongresā. Also recently described information about BB0689 and BBA73 involment in development of persistent infection in mammalian organism. Protein potentional interaction partners were identified using Mass spectrometry. Summarizing description about commonly used protein-protein interaction assays and brief information about some described outer surface proteins is also included.
