Voltage-gated sodium (Nav) channels constitute a prime target for drug design and discovery, given their implication in various diseases such as epilepsy, migraine and ataxia to name a few. In this regard, performing morphological analysis is a crucial step in comprehensively understanding their biological function and mechanism, as well as in uncovering subtle details of their mechanism that may be elusive to experimental observations. Despite their tremendous therapeutic potential, drug design resources are deficient, particularly in terms of accurate and comprehensive geometric information. This paper presents a geometric dataset of molecular surfaces that are representative of Nav channels in mammals. For each structure we provide three representations and a number of geometric measures, including length, volume and straightness of the recognized channels. To demonstrate the effective use of GEO-Nav, we have tested it on two methods belonging to two different categories of approaches: a sphere-based and a tessellation-based method.

The problem faced in this paper concerns the recognition of simple and complex geometric primitives in point clouds resulting from scans of mechanical CAD objects. A large number of points, the presence of noise, outliers, missing or redundant parts and uneven distribution are the main problems to be addressed to meet this need. In this article we propose a solution, based on the Hough transform, that can recognize simple and complex geometric primitives and is robust to noise, outliers, and missing parts. Additionally, we can extract a series of geometric descriptors that uniquely characterize a primitive and, based on them, aggregate the output into maximal or compound primitives, thus reducing oversegmentation. The results presented in the paper demonstrate the robustness of the method and its competitiveness with respect to other solutions proposed in the literature.

This paper presents the methods that have participated in the SHREC 2022 track on the fitting and recognition of simple geometric primitives on point clouds. As simple primitives we mean the classical surface primitives derived from constructive solid geometry, i.e., planes, spheres, cylinders, cones and tori. The aim of the track is to evaluate the quality of automatic algorithms for fitting and recognising geometric primitives on point clouds. Specifically, the goal is to identify, for each point cloud, its primitive type and some geometric descriptors. For this purpose, we created a synthetic dataset, divided into a training set and a test set, containing segments perturbed with different kinds of point cloud artifacts. Among the six participants to this track, two are based on direct methods, while four are either fully based on deep learning or combine direct and neural approaches. The performance of the methods is evaluated using various classification and approximation measures.

This paper presents the methods that have participated in the SHREC 2022 contest on protein-ligand binding site recognition. The prediction of protein-ligand binding regions is an active research domain in computational biophysics and structural biology and plays a relevant role for molecular docking and drug design. The goal of the contest is to assess the effectiveness of computational methods in recognizing ligand binding sites in a protein based on its geometrical structure. Performances of the segmentation algorithms are analyzed according to two evaluation scores describing the capacity of a putative pocket to contact a ligand and to pinpoint the correct binding region. Despite some methods perform remarkably, we show that simple non-machine-learning approaches remain very competitive against data-driven algorithms. In general, the task of pocket detection remains a challenging learning problem which suffers of intrinsic difficulties due to the lack of negative examples (data imbalance problem).

The automatic creation of geometric models from point clouds has numerous applications in CAD (e.g., reverse engineering, manufacturing, assembling) and, more in general, in shape modelling and processing. Given a segmented point cloud representing a man-made object, we propose a method for recognizing simple geometric primitives and their interrelationships. Our approach is based on the Hough transform (HT) for its ability to deal with noise, missing parts and outliers. In our method we introduce a novel technique for processing segmented point clouds that, through a voting procedure, is able to provide an initial estimate of the geometric parameters characterizing each primitive type. By using these estimates, we localize the search of the optimal solution in a dimensionally-reduced parameter space thus making it efficient to extend the HT to more primitives than those that are generally found in the literature, i.e. planes and spheres. Then, we extract a number of geometric descriptors that uniquely characterize a segment, and, on the basis of these descriptors, we show how to aggregate parts of primitives (segments). Experiments on both synthetic and industrial scans reveal the robustness of the primitive fitting method and its effectiveness for inferring relations among segments.

We propose Fit4CAD, a benchmark for the evaluation and comparison of methods for fitting simple geometric primitives in point clouds representing CAD objects. This benchmark is meant to help both method developers and those who want to identify the best performing tools. The Fit4CAD dataset is composed by 225 high quality point clouds, each of which has been obtained by sampling a CAD object. The way these elements were created by using existing platforms and datasets makes the benchmark easily expandable. The dataset is already split into a training set and a test set. To assess performance and accuracy of the different primitive fitting methods, various measures are defined. To demonstrate the effective use of Fit4CAD, we have tested it on two methods belonging to two different categories of approaches to the primitive fitting problem: a clustering method based on a primitive growing framework and a parametric method based on the Hough transform.

This paper presents the methods that have participated in the SHREC 2021 contest on retrieval and classification of protein surfaces on the basis of their geometry and physicochemical properties. The goal of the contest is to assess the capability of different computational approaches to identify different conformations of the same protein, or the presence of common sub-parts, starting from a set of molecular surfaces. We addressed two problems: defining the similarity solely based on the surface geometry or with the inclusion of physicochemical information, such as electrostatic potential, amino acid hydrophobicity, and the presence of hydrogen bond donors and acceptors. Retrieval and classification performances, with respect to the single protein or the existence of common sub-sequences, are analysed according to a number of information retrieval indicators.

Continuous representations are fundamental for modeling sampled data and performing computations and numerical simulations directly on the model or its elements. To effectively and efficiently address the approximation of point clouds we propose the Weighted Quasi Interpolant Spline Approximation method (wQISA). We provide global and local bounds of the method and discuss how it still preserves the shape properties of the classical quasi-interpolation scheme. This approach is particularly useful when the data noise can be represented as a probabilistic distribution: from the point of view of nonparametric regression, the wQISA estimator is robust to random perturbations, such as noise and outliers. Finally, we show the effectiveness of the method with several numerical simulations on real data, including curve fitting on images, surface approximation and simulation of rainfall precipitations.

In this paper we investigate a local surface approximation, the Weighted Quasi Interpolant Spline Approximation (wQISA), specifically designed for large and noisy point clouds. We briefly describe the properties of the wQISA representation and introduce a novel data-driven implementation, which combines prediction capability and complexity efficiency. We provide an extended comparative analysis with other continuous approximations on real data, including different types of surfaces and levels of noise, such as 3D models, terrain data and digital environmental data.

In applications like computer aided design, geometric models are often represented numerically as polynomial splines or NURBS, even when they originate from primitive geometry. For purposes such as redesign and isogeometric analysis, it is of interest to extract information about the underlying geometry through reverse engineering. In this work we develop a novel method to determine these primitive shapes by combining clustering analysis with approximate implicitization. The proposed method is automatic and can recover algebraic hypersurfaces of any degree in any dimension. In exact arithmetic, the algorithm returns exact results. All the required parameters, such as the implicit degree of the patches and the number of clusters of the model, are inferred using numerical approaches in order to obtain an algorithm that requires as little manual input as possible. The effectiveness, efficiency and robustness of the method are shown both in a theoretical analysis and in numerical examples implemented in Python.

We develop a two-country macroeconomic model that we fit to a set of aggregate prices and quantities for the U.S. and the rest of the world. In addition to a standard array of shocks, the model includes time variation in agents' preference for safe bonds. We allow for a component of this time variation to be common across countries and biased toward dollar-denominated safe assets, and refer to this component as global flight to safety (GFS). We find that GFS shocks are the most important shocks driving world business cycles, and are also important drivers of activity in the U.S. and especially abroad. An adverse GFS shock lowers global GDP and inflation, widens global corporate credit spreads, and appreciates the dollar. These effects are very close to those obtained from a structural VAR which uses the excess bond premium (Gilchrist and Zakraj?sek, 2012) as proxy for global flight to safety. [ABSTRACT FROM AUTHOR]

Fiscal devaluations--an increase in import tariffs and export subsidies (IX) or an increase in value-added taxes and payroll subsidies (VP)--have been shown to provide as much stimulus under fixed exchange rates as a currency devaluation. We find that if agents expect policies to be reversed and the tax pass-through is large, VP is contractionary and IX provides a modest boost. In our medium-scale DSGE model, both features are crucial in accounting for Germany's weak output response to VP in 2007. These findings cast doubt on fiscal devaluations as a cyclical stabilization tool when monetary policy is constrained. [ABSTRACT FROM AUTHOR]

Several structural developments in the U.S. economy--including lower neutral interest rates and a flatter Phillips curve--have challenged the ability of the current monetary policy framework to deliver on the Federal Open Market Committee's (FOMC) dual-mandate goals. This paper explores whether makeup strategies, in which policymakers seek to stabilize average inflation around the inflation target over some horizon, could strengthen the FOMC's ability to fulfill its dual mandate. The quantitative analysis discussed here suggests that credible makeup strategies may provide some moderate stabilization gains. The practical implementation of these strategies, however, faces a number of challenges that would have to be surmounted for the full benefit of these strategies to be realized. We studjr the short-run macroeconomic effects of trade policies that are equivalent in a frictionless economy, namely a uniform increase in import tariffs and export subsidies (IX), an increase in value-added taxes accompanied by a payroll tax reduction (VP), and a border adjustment of corporate profit taxes (BAT). Using a dynamic New Keynesian open-economy framework, we summarize conditions for exact neutrality and equivalence of these policies. Neutrality requires the real exchange rate to appreciate enough to fully offset the effects of the policies on net exports. We argue that a combination of higher import tariffs and export subsidies is likely to trigger only a partial exchange rate offset and thus boosts net exports and output (with the output stimulus largely due to the subsidies). Under full pass-through of taxes, IX and BAT are equivalent but VP is not. We show that a temporary VP can increase intertemporal prices enough to depress aggregate demand and output, even when wages are sticky.
