Mycobacterium tuberculosis (Mtb), the tuberculosis-causing agent, exhibits diverse genetic lineages, with known links to virulence. While genomic and transcriptomic variations between modern and ancient Mtb lineages have been explored, the role of small non-coding RNA (sRNA) in post-translational gene regulation remains largely uncharted. In this study, Mtb Lineage 1 (L1) Sabahan strains (n = 3) underwent sRNA sequencing, revealing 351 sRNAs, including 23 known sRNAs and 328 novel ones identified using ANNOgesic. Thirteen sRNAs were selected based on the best average cut-off value of 300, with RT-qPCR revealing significant expression differences for sRNA 1 (p = 0.0132) and sRNA 29 (p = 0.0012) between Mtb L1 and other lineages (L2 and L4, n = 3) (p > 0.05). Further characterization using RACE (rapid amplification of cDNA ends), followed by target prediction with TargetRNA3 unveils that sRNA 1 (55 base pairs) targets Rv0506, Rv0697, and Rv3590c, and sRNA 29 (86 base pairs) targets Rv33859c, Rv3345c, Rv0755c, Rv0107c, Rv1817, Rv2950c, Rv1181, Rv3610c, and Rv3296. Functional characterization with Mycobrowser reveals these targets involved in regulating intermediary metabolism and respiration, cell wall and cell processes, lipid metabolism, information pathways, and PE/PPE. In summary, two novel sRNAs, sRNA 1 and sRNA 29, exhibited differential expression between L1 and other lineages, with predicted roles in essential Mtb functions. Fusarium wilt is a major threat to lentil production in India and worldwide. The presence of evolving virulent races has imposed the necessity of reliable management practices including breeding for resistance using unexplored germplasms. The magnitude of resistance by the plant is determined by rapid recognition of the pathogen and induction of defence genes. Resistance gene analogues have been key factors involved in the recognition and induction of defence response. In the present study, the expression of key RGA previously cloned was determined in three resistant accessions (L65, L83 and L90) and a susceptible accession (L27). The expression was assessed via qPCR at 24, 48 and 72 hpi against virulent race5 (CG-5). All the RGAs differentially transcribed in resistant and susceptible accession showed temporal variation. RGA Lc2, Lc8, Ln1 and Lo6 produced cDNA signals during early infection (24 hpi) predicting its involvement in recognition. LoRGA6 showed significant upregulation in L65 and L83 while downregulating in L27 and the full length of LoRGA6 loci was isolated by 5′ and 3′ RACE PCR. In-silico characterization revealed LoRGA6 loci code for 912 amino acids long polypeptide with a TIR motif at the N terminal and eight LRR motifs at the C terminal. The tertiary structure revealed a concave pocket-like structure at the LRR domain potentially involved in pathogen effectors interaction. The loci have ADP binding domain and ATPase activity. HBV RNA is used as a marker of cccDNA transcription and is applicable in the setting of nucleos(t)ide analog (NA) treatment, which suppresses HBV DNA. Traditional assays for quantification of HBV RNA rely on labor‐intensive 3′RACE assays targeting the polyA tail. In this study, the high‐throughput Roche cobas®HBV RNA investigational assay was assessed on the Roche cobas® 6800 automated platform. Of 969 samples collected for a NA treatment cessation trial, and tested on the cobas assay, 249 were analyzed for sensitivity, reproducibility, sample type applicability, and results were compared to a RACE‐based assay. Results of 97 paired serum and plasma samples demonstrated an excellent correlation of 0.98. However, 14.5% of plasma samples yielded detectable (below the limit of quantification) results, when the paired serum was undetectable, and plasma was shown to yield a statistically significant (p < 0.001) greater mean 0.119 log10copies/ml. Quantification of 152 samples showed good correlation (0.91) between the cobas and RACE assays. The cobas assay demonstrated superior lower limit of quantification, 10 copies/ml, which resulted in detection of 13.2% more samples than the RACE assay. Reproducibility and linear range of the automated assay were also confirmed. The Roche cobas assay for HBV RNA is sensitive and highly recommended. [ABSTRACT FROM AUTHOR]

Abstract Milkfish (Chanos chanos Forsskal) is an important aquaculture product and is the sole extant species of the family Chanidae (order Gonorynchiformes). While there are already several reports regarding milkfish aquaculture, studies on milkfish immunity and gene expression are very limited. In this study, we showed that Aeromonas hydrophila induces inflammation in milkfish liver. We identified a milkfish C-type lectin-like domain containing proteins (CTLDcps) gene, designated as CcClec , which was upregulated in respond to A. hydrophila. Full-length sequencing was performed using Rapid Amplification of cDNA Ends (RACE PCR) to produce a complete Coding DNA Sequence (CDS) of the gene. The CcClec gene encoded a predicted protein of 340 amino acids containing two CTLDs that may potentially bind carbohydrates, especially sucrose and cellobiose. The CcClec mRNA transcript was expressed highest in the liver, followed by head kidney, brain, heart, gills, spleen, and midgut. CcClec transcripts were upregulated in damaged liver upon exposure to A. hydrophila. Overall, these findings demonstrated that CcClec is implicated in milkfish innate immunity, and is most highly expressed in the liver, suggesting a role of the liver in the milkfish immune system. C2H2-type zinc finger proteins belong to a major family of transcription factors that play a crucial role in plant stress responses. In this study, seven C2H2-type zinc finger genes (EgrZFP1-7) in Eucalyptus grandis were cloned using the RACE PCR method. EgrZFP1-7 proteins included a QALGGH motif, two zinc finger domains, and an EAR motif. They belong to a Q-type C2H2 zinc finger protein family and are classified into the subset C1. EgrZFP4 and EgrZFP6 had a higher transcription in roots than in leaves and stems, whereas the expression of the other genes did not differ in various plant tissues. The expression of EgrZFP genes in seedlings was induced by low temperatures. Time course experiments at temperatures lower than 4 °C revealed oscillating expression of EgrZFP1-6 during the cold treatment. However, EgrZFP7 showed a phasic expression pattern at the same conditions. The expression of EgrZFP1-6 was found to be enhanced by 200 mM NaCl, whereas the expression of EgrZFP7 was inhibited.

Several synthetic siRNAs were designed to target various regions of hepatitis C virus (HCV) replicon RNA. The antiviral efficacies of the siRNAs were compared using real time PCR and western blot assessment. siRNAs targeting either specific coding region of HCV NS3 or NS5B were the most efficacious in terms of gene silencing and inhibitory activity of the HCV replicon replication. There was no activation of genes involved in innate immune response by the HCV-specific siRNA, indicating that HCV replication inhibition was not due to non-specific antiviral response. Moreover, 5′-RACE PCR analysis showed that the silencing effect by the siRNAs was mainly caused by specific cleavage of targeted HCV genomic RNA. These findings suggest that RNAi targeting HCV coding regions could provide a useful approach to anti-HCV treatment. [ABSTRACT FROM AUTHOR]

Microalgae constitute an interesting novel study area for characterizing new esterases, and so we decided to isolate a complete cDNA encoding a new putative microalgal esterase from the haptophyte Isochrysis galbana Parke. Rapid amplifications of both the 5′ and 3′ cDNA ends (RACE) were performed with specific primers, designed using an incomplete candidate gene from the I. galbana expressed sequence tag (EST) database. The full-length cDNA obtained was designated IgEst1. The coding sequence was 828 bp long, and the deduced amino acid sequence revealed a polypeptide of 275 amino acids with a predicted signal peptide of 23 residues in the N-terminal region. The following 252 amino acids formed, after in silico analysis, a mature protein with a molecular mass of ∼26.92 kDa and had a theoretical p I of 5.87. Alignment analyses revealed slight but significant identity and similarity with carboxylesterases, phospholipases, and lysophospholipases from various organisms including fungi, plants, and animals. The new sequence IgEst1 enclosed the catalytic triad Ser/Asp/His and the consensus pentapeptide Gly-X-Ser-X-Gly, two highly conserved patterns found in serine hydrolases. Abstract: Sequence analysis using the Promoser program predicted two promoter-like regions for rat mtGPAT: a distal promoter ∼30kb upstream and a proximal promoter near the first translational codon. Rat liver cells transfected with pGL3-basic vector containing the distal and proximal promoter resulted in 10.8- and 4.8-fold increase in the luciferase activity, respectively. Results of electromobility shift assay and chromatin immunoprecipitation suggested binding of transcription factors to the distal and proximal promoter regions. 5′ RACE PCR showed two transcripts with different transcriptional start sites. When transfected rat liver cells were starved and refed, there was about 2.7-fold increase in the luciferase activity with cells transfected with the distal promoter while the proximal promoter showed no change. Thus, the two promoters could be functionally distinguished. Taken together, the results suggest that there are two promoters for rat mtGPAT gene and that the transcriptional regulation is mediated through the distal promoter. [Copyright &y& Elsevier]

Abstract: The organic fraction of epiphragm mucus from the snail Cernuella virgata (Mollusca: Helicidae) consists predominantly of protein (17–23 dry wt.%) rather than carbohydrate (≤0.4–2.0 dry wt.%), and the former underpins epiphragm membrane structure. The major protein (‘epiphragmin’) has an apparent molecular mass of ∼86 kDa and is encoded by a cDNA (Genbank accession EF602752) which specifies a secreted protein of 81.2 kDa. The central region of the epiphragmin polypeptide is a coiled coil-forming region which is homologous to part of AglZ, a bacterial filament-forming protein. Coiled coil-driven self-assembly of epiphragmin probably underpins the formation of sheets in epiphragm membranes and the ability of epiphragm mucus to serve as an adhesive. The C-terminal region of epiphragmin is a fibrinogen-related domain (FReD) that is homologous to the fibrinogen-related proteins (FREPs) found in the hemolymph of freshwater snails. The material properties of epiphragm membranes resemble those of bovine ligament elastin. Wooden lap-joints bonded by rehydrated epiphragm fragments developed dry shear strength values of 1.4±0.1 MPa. [Copyright &y& Elsevier]

Abstract: Lactobacillus brevis OPK-3, having 84.292mg/L/h of γ-aminobutyric acid (GABA) productivity, was isolated from Kimchi, a traditional fermented food in Korea. A core fragment of glutamate decarboxylase (GAD) DNA was isolated from the L. brevis OPK-3, using primers based on two highly conserved regions of GAD. A full-length GAD (LbGAD) clone was subsequently isolated through rapid amplification of cDNA ends (RACE) PCR. Nucleotide sequence analysis revealed that the open reading frame (ORF) consisted of 1401 bases and encoded a protein of 467 amino acid residues with a calculated molecular weight of 53.4kDa and a pI of 5.65. The amino acid sequence deduced from LbGAD ORF showed 83%, 71%, and 60% identity to the Lactobacillus plantarum GAD, Lactococcus lactis GAD, and Listeria monocytogenes GAD sequences, respectively. The LbGAD gene was expressed in Escherichia coli strain UT481, and the extract of transformed E. coli UT481 contained an induced 53.4kDa protein and had significantly enhanced GAD activity. The neonatal visual cortex is a highly plastic structure and its development is guided by visual experience during early postnatal life. Rats do not open their eyes until the end of the second postnatal week. We hypothesized that the expression of genes in the visual cortex would differ before and after eye opening. As a first step in uncovering these differences, we compared gene expressions in the visual cortex of postnatal days (PND) 1 and 21 rats. Suppression subtractive hybridization was performed using PND1 samples as the tester and PND21 as the driver. More than 30 genes were expressed at a higher level in PND1 than PND21 samples, but 5 fragments showed higher copies than others. PCR product of the five fragments was gel-purified and cloned into pCRII vectors. They showed significant homology to cDNA of genes: (A) clone MGC: 19375; (B) Type II iodothyronine 5′-deiodinase (D2); (C) reduced expression 3 gene; (D) lactosylceramide synthase; and (E) septin 4, respectively. Functions of A, C and E are unknown. By means of RACE PCR, three full-length cDNAs not reported previously in the rat were obtained for A, C and E, and we named them “expression genes 1, 2 and 3, respectively, in the rat visual cortex (EG1RVC, EG2RVC and EG3RVC)”. EG1RVC was further characterized by Northern blots, in situ hybridization and in vitro transfection. These approaches confirmed that EG1RVC was expressed at a significantly higher level in PND1 than in PND21 visual cortical samples, and that transfected PC12 cells and primary neuronal cultures showed expression mainly in neuronal cell bodies. Our data indicate that genes expressed more abundantly on PND1 are associated with various metabolic pathways and enzymatic changes, and may play an important role in visual cortical development, growth and/or plasticity. We have isolated a 1586-bp full-length CITED3 cDNA from grass carp which specifies for a cAMP-responsive element-binding protein/p300-interacting transactivator with glutamic acid (E)/aspartic acid (D)-rich C-terminal domain protein. The cDNA, designated as gcCITED3, has an open reading frame of 762 bp and encodes a protein of 253 amino acids with a predicted molecular mass of 28.3 kDa and pI of 6.4. Pairwise comparison showed that gcCITED3 shares high sequence identity with the CITED3 of zebrafish (94%), chicken (72%) and Xenopus (59%). Northern blot analysis indicated that gcCITED3 is most highly expressed and responsive to hypoxia in the carp kidney. Hypoxic induction was also observed in heart, albeit at a lower level. Endothelin-2 (ET2), which was originally identified in human, is a bioactive peptide of 21 amino acids with strong vasoconstrictive and pressor effects. Here we report the cDNA cloning and characterization of bovine preproendothelin-2 (PPET2), the precursor form of ET2. The bovine cDNA encodes 177 amino acids of the PPET2 polypeptide, in which a 21-amino acid mature ET2 peptide and a 16-amino acid ET2-like peptide as well as a 23-amino acid putative signal peptide were found. The bovine ET2-like peptide sequence was missing a dibasic amino acid pair at the C-terminal, in contrast to human, mouse and rat, for which the ET2-like sequence is flanked by dibasic pairs at both the N- and C-terminals. Gene expression analysis by RT-PCR showed that the transcript is expressed in various organs including heart, lung, liver, kidney, gastrointestinal tract, uterus and ovary, but not in spleen. The CH TFIIIA/Krüppel class of zinc finger proteins are an important group of regulatory nucleic acid binding factors and have been extensively studied in humans, Drosophila and yeast. We have employed 3′ RACE PCR, using a highly degenerate oligonucleotide primer, for the facile isolation of a CH zinc finger protein cDNA (Pszf1) from pea petals. The Pszf1 cDNA open reading frame potentially encodes a protein with two widely separated zinc fingers similar to zinc finger proteins from petunia and wheat. This class of two-fingered zinc finger proteins, possessing a wide and variable linker sequence, appears to be unique to plants. Three regions outside the zinc finger domains are also conserved between the members of the plant zinc finger protein family and one of these regions is a candidate nuclear localisation signal. The Pszf1 amino acid sequence is most similar to that of the petunia Epf1 protein, they possess an interfinger linker sequence of approximately the same length and they have a similar expression pattern with maximal transcript accumulation in mature petals, suggesting that Pszf1 may be the pea homologue of the petunia Epf1 zinc finger gene. The protocol describes the procedure of antigen-specific T cell generation and TCR identification for the use in adoptive T cell therapy. We describe two paths of generating antigen-specific T cells, first, T cell stimulation with autologous dendritic cells pulsed with antigen peptide, second, in vivo T cell stimulation with peptide or DNA by gene gun application in a suitable mouse model followed by in vitro enrichment of peptide-reactive T cells. Peptide-stimulated T cells are sorted by fluorescence-activated cell sorting for CD107α or IFNγ expression and subsequently isolated RNA is used in a 5' rapid amplification of cDNA ends (RACE )-PCR specific for TCR for TCR chain identification. After retroviral cloning, it is re-expressed on human T cells to test its applicability in adoptive T cell therapy., (© 2022. A delta11-desaturase gene was cloned from the sex pheromone gland of the obliquebanded leafroller moth, Choristoneura rosaceana. The desaturase cDNA sequence spans 1300 nucleotides with an open reading frame encoding a 335 amino-acid protein, which has 81% identity to a Z/E11-desaturase of the redbanded leafroller moth, Argyrotaenia velutinana. A functional assay with a pYES2 yeast expression system demonstrated that the delta11-desaturase exhibits unusual substrate and stereospecificities in producing a Z/E11 mixture (7:1) of only C14 acids. A metabolic Z9-desaturase also was cloned from fat body of this species, and proved to be in the class that produces more Z9-16:Acid than Z9-18:Acid.

The 5'-end of the Caenorhabditis elegans ama-1 gene transcript, which encodes the largest subunit of RNA polymerase II, was cloned. Sequencing revealed that the message is trans-spliced. To characterize the Ce-ama-1 promoter, DNA sequence spanning 3 kb upstream from the initiation codon was determined. Typical elements, such as TATA and Spl sites, were absent. The homologue of ama-1 in C. briggsae, Cb-ama-1, was isolated and its 5' flanking sequence compared with that of Ce-ama-1, revealing only limited similarity, although both sequences included a potential initiator-class transcriptional regulator and phased repeats of an ATC motif. The latter elements are postulated to facilitate DNA bending and may play a role in transcription regulation.
