A global in situ data set for validation of ocean colour products from the ESA Ocean Colour Climate Change Initiative (OC-CCI) is presented. This version of the compilation, starting in 1997, now extends to 2021, which is important for the validation of the most recent satellite optical sensors such as Sentinel 3B OLCI and NOAA-20 VIIRS. The data set comprises in situ observations of the following variables: spectral remote-sensing reflectance, concentration of chlorophyll-a, spectral inherent optical properties, spectral diffuse attenuation coefficient, and total suspended matter. Data were obtained from multi-project archives acquired via open internet services or from individual projects acquired directly from data providers. Methodologies were implemented for homogenization, quality control, and merging of all data. Minimal changes were made on the original data, other than conversion to a standard format, elimination of some points, after quality control and averaging of observations that were close in time and space. The result is a merged table available in text format. Overall, the size of the data set grew with 148 432 rows, with each row representing a unique station in space and time (cf. 136 250 rows in previous version; Valente et al., 2019). Observations of remote-sensing reflectance increased to 68 641 (cf. 59 781 in previous version; Valente et al., 2019). There was also a near tenfold increase in chlorophyll data since 2016. Metadata of each in situ measurement (original source, cruise or experiment, principal investigator) are included in the final table. By making the metadata available, provenance is better documented and it is also possible to analyse each set of data separately. A global compilation of in situ data is useful to evaluate the quality of ocean-colour satellite data records. Here we describe the data compiled for the validation of the ocean-colour products from the ESA Ocean Colour Climate Change Initiative (OC-CCI). We studied vortex nucleation/annihilation process and its temperature dependence in micromagnetic objects with lowered symmetry using micro-Hall magnetometry. Magnetization reversal curves were obtained for the Pacman-like nanodots placed directly on Hall probes. Lowered symmetry of the object leads to good control of its chirality. Vortex nucleation and annihilation fields strongly depend on the angle of the external in-plane magnetic field with respect on the nanodot symmetry. The micromagnetic simulations support the experimental results - the vortex nucleation fields are controlled by local magnetization configurations present in the object (C-, S-, and double S-states) for field just above vortex nucleation field. The experiments also confirm that the vortex nucleation proceeds via thermal activation over an energy barrier.

The protection of biodiversity is one of the most important goals in terrestrial and marine conservation. Marine conservation approaches have traditionally followed the example of terrestrial initiatives. However, patterns, processes, habitats, and threats differ greatly between the 2 systems—and even within the marine environment. As a result, there is still a lack of congruence as to how to best identify and prioritize conservation approaches moving from the static terrestrial and nearshore realm into a more fluid, 3-dimensional pelagic realm. To address this problem, we investigate how the conservation science literature has been used to inform and guide management strategies in the marine system from coastal to pelagic environments. As cumulative impacts on the health of the oceans continue to increase, conservation priorities have shifted to include highly dynamic areas of the pelagic marine system. By evaluating whether priorities match science with current place-based management approaches (i.e. marine protected areas, MPAs), we identify important gaps that must be considered in current conservation schemes. Effective pelagic MPA design requires monitoring and evaluation across multiple physical, biological, and human dimensions. Because many threatened and exploited marine species move through an ephemeral and ever-changing environment, our results highlight the need to move beyond traditional, 2-dimensional approaches to marine conservation, and into dynamic management approaches that incorporate metrics of biodiversity as well as oceanographic features known to promote multilevel, trophic productivity.

The development of algorithms for remote sensing of water quality (RSWQ) requires a large amount of in situ data to account for the bio-geo-optical diversity of inland and coastal waters. The GLObal Reflectance community dataset for Imaging and optical sensing of Aquatic environments (GLORIA) includes 7,572 curated hyperspectral remote sensing reflectance measurements at 1 nm intervals within the 350 to 900 nm wavelength range. In addition, at least one co-located water quality measurement of chlorophyll a, total suspended solids, absorption by dissolved substances, and Secchi depth, is provided. The data were contributed by researchers affiliated with 59 institutions worldwide and come from 450 different water bodies, making GLORIA the de-facto state of knowledge of in situ coastal and inland aquatic optical diversity. Each measurement is documented with comprehensive methodological details, allowing users to evaluate fitness-for-purpose, and providing a reference for practitioners planning similar measurements. Given the effects of harmful algal blooms (HABs) on human and wildlife health, understanding how domoic acid (DA) is accumulated and transferred through food webs is critical for recognizing the most affected marine communities and predicting ecosystem effects. This study combines stable isotopes of carbon (δ 13 C) and nitrogen (δ 15 N) from bulk muscle tissue with DA measurements from viscera to identify the foraging strategies of important DA vectors and predators in Monterey Bay, CA. Tissue samples were collected from 27 species across three habitats in the summer of 2018 and 2019 (time periods without prominent HABs). Our results highlight an inshore-offshore variation in krill δ 13 C values and DA concentrations ([DA]; ppm) in anchovies indicating differences in coastal productivity and DA accumulation. The narrow overlapping isotopic niches between anchovies and sardines suggest similar diets and trophic positions, but striking differences in [DA] indicate a degree of specialization, thus, resource partitioning. In contrast, krill, market squid, and juvenile rockfish accumulated minimal DA and had comparatively broad isotopic niches, suggesting a lower capacity to serve as vectors because of potential differences in diet or feeding in isotopically distinct locations. Low [DA] in the liver of stranded sea lions and their generalist foraging tendencies limits our ability to use them as sentinels for DA outbreaks in a specific geographic area. Collectively, our results show that DA was produced a few kilometers from the coastline, and anchovies were the most powerful DA vector in coastal-pelagic zones (their DA loads exceeded the 20 ppm FDA regulatory limits for human consumption), while mussels did not contain detectable DA and only reflect in situ DA, δ 13 C, and δ 15 N values. Increasing occurrence of harmful algal blooms across the land-water interface poses significant risks to coastal ecosystem structure and human health. Defining significant drivers and their interactive impacts on blooms allows for more effective analysis and identification of specific conditions supporting phytoplankton growth. A novel iterative Random Forests (iRF) machine-learning model was developed and applied to two example cases along the California coast to identify key stable interactions: (1) phytoplankton abundance in response to various drivers due to coastal conditions and land-sea nutrient fluxes, (2) microbial community structure during algal blooms. In Example 1, watershed derived nutrients were identified as the least significant interacting variable associated with Monterey Bay phytoplankton abundance. In Example 2, through iRF analysis of field-based 16S OTU bacterial community and algae datasets, we independently found stable interactions of prokaryote abundance patterns associated with phytoplankton abundance that have been previously identified in laboratory-based studies. Our study represents the first iRF application to marine algal blooms that helps to identify ocean, microbial, and terrestrial conditions that are considered dominant causal factors on bloom dynamics., (© 2021. There is increasing concern that accelerating environmental change attributed to human-induced warming of the planet may substantially alter the patterns, distribution and intensity of Harmful Algal Blooms (HABs). Changes in temperature, ocean acidification, precipitation, nutrient stress or availability, and the physical structure of the water column all influence the productivity, composition, and global range of phytoplankton assemblages, but large uncertainty remains about how integration of these climate drivers might shape future HABs. Presented here are the collective deliberations from a symposium on HABs and climate change where the research challenges to understanding potential linkages between HABs and climate were considered, along with new research directions to better define these linkages. In addition to the likely effects of physical (temperature, salinity, stratification, light, changing storm intensity), chemical (nutrients, ocean acidification), and biological (grazer) drivers on microalgae (senso lato), symposium participants explored more broadly the subjects of cyanobacterial HABs, benthic HABs, HAB effects on fisheries, HAB modelling challenges, and the contributions that molecular approaches can bring to HAB studies. There was consensus that alongside traditional research, HAB scientists must set new courses of research and practices to deliver the conceptual and quantitative advances required to forecast future HAB trends. These different practices encompass laboratory and field studies, long-term observational programs, retrospectives, as well as the study of socioeconomic drivers and linkages with aquaculture and fisheries. In anticipation of growing HAB problems, research on potential mitigation strategies should be a priority. It is recommended that a substantial portion of HAB research among laboratories be directed collectively at a small sub-set of HAB species and questions in order to fast-track advances in our understanding. Climate-driven changes in coastal oceanographic and ecological systems are becoming substantial, in some cases exacerbated by localized human activities. That, combined with the slow pace of decreasing global carbon emissions, signals the urgency for HAB scientists to accelerate efforts across disciplines to provide society with the necessary insights regarding future HAB trends., (Copyright © 2019. We compared the mean normalized water-leaving radiances ([L W ¯(λ)] N ) of two in-water optical profilers, a compact optical profiling system (C-OPS) and a HyperPro II Optical Profiler (HP2), with modeled [L W ¯(λ)] N at five stations in Monterey Bay, California. Although C-OPS and HP2 [L W ¯(λ)] N s were mostly within one standard deviation, C-OPS and modeled [L W ¯(λ)] N showed the lowest absolute percent differences (≤25% for most wavelengths) at four of the stations. We attribute this to C-OPS's high vertical resolution (∼1  cm), which is important for detecting changes in optical layers and for measuring the upper 0-0.5 m of the water column. HP2's low vertical resolution (∼50  cm), low signal-to-noise ratio, and inability to measure the upper 0-0.5 m are problematic in Monterey Bay. Although a significant component of the [L W ¯(λ)] N differences between C-OPS and HP2 likely stems from fluctuating water mass's inherent optical properties, the 25% error in [L W (λ)] N s processed from HP2 casts, compared to <1% for C-OPS, is also important.

From August through December 2015, beachcast bird survey programs reported increased deposition of Common Murres ( Uria aalge) on central and northern California beaches, but not on southern California beaches. Coastal wildlife rehabilitation centers received more than 1,000 live, stranded, and debilitated murres from Sonoma County to San Luis Obispo County during August-October. Approximately two-thirds of admitted birds were after-hatch-year birds in emaciated body condition and in various stages of molt, with extremely worn plumage. Necropsies were done on a sample ( n=35) of birds to determine the probable cause of death of beachcast carcasses. Most birds examined during necropsy were emaciated, with starvation the most likely cause of death. Birds were also tested for underlying infectious diseases at the US Geological Survey National Wildlife Health Center and harmful algal bloom toxins at the University of California at Santa Cruz and the National Oceanographic and Atmospheric Administration's Northwest Fisheries Science Center. Twenty-four out of 29 tested birds had detectable levels of domoic acid, and no indication of infectious disease was found. Emaciation is thought to be the cause of death for these birds, with a large warm water anomaly and harmful algal bloom playing a secondary detrimental role.

Sustained observations of marine biodiversity and ecosystems focused on specific conservation and management problems are needed around the world to effectively mitigate or manage changes resulting from anthropogenic pressures. These observations, while complex and expensive, are required by the international scientific, governance and policy communities to provide baselines against which the effects of human pressures and climate change may be measured and reported, and resources allocated to implement solutions. To identify biological and ecological essential ocean variables (EOVs) for implementation within a global ocean observing system that is relevant for science, informs society, and technologically feasible, we used a driver-pressure-state-impact-response (DPSIR) model. We (1) examined relevant international agreements to identify societal drivers and pressures on marine resources and ecosystems, (2) evaluated the temporal and spatial scales of variables measured by 100+ observing programs, and (3) analysed the impact and scalability of these variables and how they contribute to address societal and scientific issues. EOVs were related to the status of ecosystem components (phytoplankton and zooplankton biomass and diversity, and abundance and distribution of fish, marine turtles, birds and mammals), and to the extent and health of ecosystems (cover and composition of hard coral, seagrass, mangrove and macroalgal canopy). Benthic invertebrate abundance and distribution and microbe diversity and biomass were identified as emerging EOVs to be developed based on emerging requirements and new technologies. The temporal scale at which any shifts in biological systems will be detected will vary across the EOVs, the properties being monitored and the length of the existing time-series. Global implementation to deliver useful products will require collaboration of the scientific and policy sectors and a significant commitment to improve human and infrastructure capacity across the globe, including the development of new, more automated observing technologies, and encouraging the application of international standards and best practices., (© 2018 The Authors. Anthropogenic nutrient overenrichment, coupled with rising temperatures, and an increasing frequency of extreme hydrologic events (storms and droughts) are accelerating eutrophication and promoting the expansion of harmful algal blooms (HABs) across the freshwater-to-marine continuum. All HABs-with a focus here on cyanobacterial blooms-pose serious consequences for water supplies, fisheries, recreational uses, tourism, and property values. As nutrient loads grow in watersheds, they begin to compound the effects of legacy stores. This has led to a paradigm shift in our understanding of how nutrients control eutrophication and blooms. Phosphorus (P) reductions have been traditionally prescribed exclusively for freshwater systems, while nitrogen (N) reductions were mainly stressed for brackish and coastal waters. However, because most systems are hydrologically interconnected, single nutrient (e.g., P only) reductions upstream may not necessarily reduce HAB impacts downstream. Reducing both N and P inputs is the only viable nutrient management solution for long-term control of HABs along the continuum. This article highlights where paired physical, chemical, or biological controls may improve beneficial uses in the short term, and offers management strategies that should be enacted across watershed scales to combat the global expansion of HABs across geographically broad freshwater-to-marine continua.

The biodiversity and high productivity of coastal terrestrial and aquatic habitats are the foundation for important benefits to human societies around the world. These globally distributed habitats need frequent and broad systematic assessments, but field surveys only cover a small fraction of these areas. Satellite-based sensors can repeatedly record the visible and near-infrared reflectance spectra that contain the absorption, scattering, and fluorescence signatures of functional phytoplankton groups, colored dissolved matter, and particulate matter near the surface ocean, and of biologically structured habitats (floating and emergent vegetation, benthic habitats like coral, seagrass, and algae). These measures can be incorporated into Essential Biodiversity Variables (EBVs), including the distribution, abundance, and traits of groups of species populations, and used to evaluate habitat fragmentation. However, current and planned satellites are not designed to observe the EBVs that change rapidly with extreme tides, salinity, temperatures, storms, pollution, or physical habitat destruction over scales relevant to human activity. Making these observations requires a new generation of satellite sensors able to sample with these combined characteristics: (1) spatial resolution on the order of 30 to 100-m pixels or smaller; (2) spectral resolution on the order of 5 nm in the visible and 10 nm in the short-wave infrared spectrum (or at least two or more bands at 1,030, 1,240, 1,630, 2,125, and/or 2,260 nm) for atmospheric correction and aquatic and vegetation assessments; (3) radiometric quality with signal to noise ratios (SNR) above 800 (relative to signal levels typical of the open ocean), 14-bit digitization, absolute radiometric calibration <2%, relative calibration of 0.2%, polarization sensitivity <1%, high radiometric stability and linearity, and operations designed to minimize sunglint; and (4) temporal resolution of hours to days. We refer to these combined specifications as H4 imaging. Enabling H4 imaging is vital for the conservation and management of global biodiversity and ecosystem services, including food provisioning and water security. An agile satellite in a 3-d repeat low-Earth orbit could sample 30-km swath images of several hundred coastal habitats daily. Nine H4 satellites would provide weekly coverage of global coastal zones. San Francisco Bay (SFB), USA, is highly enriched in nitrogen and phosphorus, but has been resistant to the classic symptoms of eutrophication associated with over-production of phytoplankton. Observations in recent years suggest that this resistance may be weakening, shown by: significant increases of chlorophyll- a ( chl-a ) and decreases of dissolved oxygen (DO), common occurrences of phytoplankton taxa that can form Harmful Algal Blooms (HAB), and algal toxins in water and mussels reaching levels of concern. As a result, managers now ask: what levels of chl-a in SFB constitute tipping points of phytoplankton biomass beyond which water quality will become degraded, requiring significant nutrient reductions to avoid impairments? We analyzed data for DO, phytoplankton species composition, chl-a , and algal toxins to derive quantitative relationships between three indicators (HAB abundance, toxin concentrations, DO) and chl-a . Quantile regressions relating HAB abundance and DO to chl-a were significant, indicating SFB is at increased risk of adverse HAB and low DO levels if chl-a continues to increase. Conditional probability analysis (CPA) showed chl-a of 13 mg m -3 as a "protective" threshold below which probabilities for exceeding alert levels for HAB abundance and toxins were reduced. This threshold was similar to chl-a of 13 - 16 mg m -3 that would meet a SFB-wide 80 % saturation Water Quality Criterion (WQC) for DO. Higher "at risk" chl-a thresholds from 25 - 40 mg m -3 corresponded to 0.5 probability of exceeding alert levels for HAB abundance, and for DO below a WQC of 5.0 mg L -1 designated for lower South Bay (LSB) and South Bay (SB). We submit these thresholds as a basis to assess eutrophication status of SFB and to inform nutrient management actions. This approach is transferrable to other estuaries to derive chl-a thresholds protective against eutrophication.

Six species of phytoplankton recently isolated from upper San Francisco Bay were tested for their sensitivity to growth inhibition by ammonium (NH 4 + ), and for differences in growth rates according to inorganic nitrogen (N) growth source. The quantum yield of photosystem II (F v /F m ) was a sensitive indicator of NH 4 + toxicity, manifested by a suppression of F v /F m in a dose-dependent manner. Two chlorophytes were the least sensitive to NH 4 + inhibition, at concentrations of >3,000 μmoles NH 4 +  · L -1 , followed by two estuarine diatoms that were sensitive at concentrations >1,000 μmoles NH 4 +  · L -1 , followed lastly by two freshwater diatoms that were sensitive at concentrations between 200 and 500 μmoles NH 4 +  · L -1 . At non-inhibiting concentrations of NH 4 + , the freshwater diatom species grew fastest, followed by the estuarine diatoms, while the chlorophytes grew slowest. Variations in growth rates with N source did not follow taxonomic divisions. Of the two chlorophytes, one grew significantly faster on nitrate (NO 3 - ), whereas the other grew significantly faster on NH 4 + . All four diatoms tested grew faster on NH 4 + compared with NO 3 - . We showed that in cases where growth rates were faster on NH 4 + than they were on NO 3 - , the difference was not larger for chlorophytes compared with diatoms. This holds true for comparisons across a number of culture investigations suggesting that diatoms as a group will not be at a competitive disadvantage under natural conditions when NH 4 + dominates the total N pool and they will also not have a growth advantage when NO 3 - is dominant, as long as N concentrations are sufficient., (© 2017 The Authors Journal of Phycology published by Wiley Periodicals, Inc. on behalf of Phycological Society of America.)

To solve the radiative transfer equation and relate inherent optical properties (IOPs) to apparent optical properties (AOPs), knowledge of the volume scattering phase function is required. Due to the difficulty of measuring the phase function, it is frequently approximated. We explore the sensitivity of derived AOPs to the phase function parameterization, and compare measured and modeled values of both the AOPs and estimated phase functions using data from Monterey Bay, California during an extreme "red tide" bloom event. Using in situ measurements of absorption and attenuation coefficients, as well as two sets of measurements of the volume scattering function (VSF), we compared output from the Hydrolight radiative transfer model to direct measurements. We found that several common assumptions used in parameterizing the radiative transfer model consistently introduced overestimates of modeled versus measured remote-sensing reflectance values. Phase functions from VSF data derived from measurements at multiple wavelengths and a single scattering single angle significantly overestimated reflectances when using the manufacturer-supplied corrections, but were substantially improved using newly published corrections; phase functions calculated from VSF measurements using three angles and three wavelengths and processed using manufacture-supplied corrections were comparable, demonstrating that reasonable predictions can be made using two commercially available instruments. While other studies have reached similar conclusions, our work extends the analysis to coastal waters dominated by an extreme algal bloom with surface chlorophyll concentrations in excess of 100 mg m -3 .

Most harmful algal blooms (HAB) originate away from the shore and, for them to endanger human health, they must be first transported to shore after which they must enter the surf zone where they can be feed upon by filter feeders. The last step in this sequence, entrance into the surf zone, depends on surf zone hydrodynamics. During two 30-day periods, we sampled Pseudo-nitzschia and particulate domoic acid (pDA) in and offshore of a more dissipative surf zone at Sand City, California (2010) and sampled Pseudo-nitzschia in and out of reflective surf zones at a beach and rocky shores at Carmel River State Beach, California (2011). At Sand City, we measured domoic acid in sand crabs, Emerita analoga. In the more dissipative surf zone, concentrations of Pseudo-nitzschia and pDA were an order of magnitude higher in samples from a rip current than in samples collected just seaward of the surf zone and were 1000 times more abundant than in samples from the shoals separating rip currents. Domoic acid was present in all the Emerita samples and varied directly with the concentration of pDA and Pseudo-nitzschia in the rip current. In the more reflective surf zones, Pseudo-nitzschia concentrations were 1-2 orders of magnitude lower than in samples from 125 and 20m from shore. Atmospheric correction of visible/infrared spectra traditionally involves either (1) physics-based methods using Radiative Transfer Models (RTMs), or (2) empirical methods using in situ measurements. Here a more general probabilistic formulation unifies the approaches and enables combined solutions. The technique is simple to implement and provides stable results from one or more reference spectra. This makes empirical corrections practical for large or remote environments where it is difficult to acquire coincident field data. First, we use a physics-based solution to define a prior distribution over reflectances and their correction coefficients. We then incorporate reference measurements via Bayesian inference, leading to a Maximum A Posteriori estimate which is generally more accurate than pure physics-based methods yet more stable than pure empirical methods. Gaussian assumptions enable a closed form solution based on Tikhonov regularization. We demonstrate performance in atmospheric simulations and historical data from the "Classic" Airborne Visible Infrared Imaging Spectrometer (AVIRIS-C) acquired during the HyspIRI mission preparatory campaign.

We quantified groundwater discharge and associated nutrient fluxes to Monterey Bay, California, during the wet and dry seasons using excess (224)Ra as a tracer. Bioassay incubation experiments were conducted to document the response of bloom-forming phytoplankton to submarine groundwater discharge (SGD) input. Our data indicate that the high nutrient content (nitrate and silica) in groundwater can stimulate the growth of bloom-forming phytoplankton. The elevated concentrations of nitrate in groundwater around Monterey Bay are consistent with agriculture, landfill, and rural housing, which are the primary land-uses in the area surrounding the study site. These findings indicate that SGD acts as a continual source of nutrients that can feed bloom-forming phytoplankton at our study site, constituting a nonpoint source of anthropogenic nutrients to Monterey Bay.

Coastal waters of the United States (U.S.) are subject to many of the major harmful algal bloom (HAB) poisoning syndromes and impacts. These include paralytic shellfish poisoning (PSP), neurotoxic shellfish poisoning (NSP), amnesic shellfish poisoning (ASP), ciguatera fish poisoning (CFP) and various other HAB phenomena such as fish kills, loss of submerged vegetation, shellfish mortalities, and widespread marine mammal mortalities. Here, the occurrences of selected HABs in a selected set of regions are described in terms of their relationship to eutrophication, illustrating a range of responses. Evidence suggestive of changes in the frequency, extent or magnitude of HABs in these areas is explored in the context of the nutrient sources underlying those blooms, both natural and anthropogenic. In some regions of the U.S., the linkages between HABs and eutrophication are clear and well documented, whereas in others, information is limited, thereby highlighting important areas for further research.

The proposed plan for enrichment of the Sulu Sea, Philippines, a region of rich marine biodiversity, with thousands of tonnes of urea in order to stimulate algal blooms and sequester carbon is flawed for multiple reasons. Urea is preferentially used as a nitrogen source by some cyanobacteria and dinoflagellates, many of which are neutrally or positively buoyant. Biological pumps to the deep sea are classically leaky, and the inefficient burial of new biomass makes the estimation of a net loss of carbon from the atmosphere questionable at best. The potential for growth of toxic dinoflagellates is also high, as many grow well on urea and some even increase their toxicity when grown on urea. Many toxic dinoflagellates form cysts which can settle to the sediment and germinate in subsequent years, forming new blooms even without further fertilization. If large-scale blooms do occur, it is likely that they will contribute to hypoxia in the bottom waters upon decomposition. Lastly, urea production requires fossil fuel usage, further limiting the potential for net carbon sequestration. The environmental and economic impacts are potentially great and need to be rigorously assessed.

The seeding of an expanse of surface waters in the equatorial Pacific Ocean with low concentrations of dissolved iron triggered a massive phytoplankton bloom which consumed large quantities of carbon dioxide and nitrate that these microscopic plants cannot fully utilize under natural conditions. These and other observations provide unequivocal support for the hypothesis that phytoplankton growth in this oceanic region is limited by iron bioavailability.
