- Abstract
Properly and effectively managing reference datasets is an important task for many bioinformatics analyses. Refgenie is a reference asset management system that allows users to easily organize, retrieve and share such datasets. Here, we describe the integration of refgenie into the Galaxy platform. Server administrators are able to configure Galaxy to make use of reference datasets made available on a refgenie instance. In addition, a Galaxy Data Manager tool has been developed to provide a graphical interface to refgenie's remote reference retrieval functionality. A large collection of reference datasets has also been made available using the CVMFS (CernVM File System) repository from GalaxyProject.org, with mirrors across the USA, Canada, Europe and Australia, enabling easy use outside of Galaxy.

- Abstract
This document presents the contributions discussed at the second institutional workshop on Artificial Intelligence (AI), organized by the Joint Research Centre (JRC) of the European Commission. This workshop was held on 05th July 2019 at the premises of the JRC in Ispra (Italy), with video-conference to all JRC's sites. The workshop aimed to gather JRC specialists on AI and Big Data and share their experience, identify opportunities for meeting EC demands on AI, and explore synergies among the different JRC's working groups on AI. In comparison with the first event, according to the JRC Director General Vladimír Šuchav, the activities and results presented in this second workshop demonstrated a significant development of AI research and applications by JRC in different policy areas. He suggested to think about replicating the event at the premises of diverse policy DGs in order to present and discuss the clear opportunities created by JRC activities. After the opening speech by the JRC Director General Vladimír Šuchav, the research and innovation presentation were anticipated by two presentations by Alessandro Annoni and Stefano Nativi. The first presentation dealt with the results of one year of AI@JRC and six months of fully operational AI&BD community of practice1. The second presentation reported the results of the AI competences survey at JRC. The research and innovation contributions consisted in flash presentations (5 minutes) covering a wide range of areas. This report is structured according to the diverse domain areas addressed by the presenters. While the first part of the workshop was mainly informative, in the second part we collectively discussed about how to move on and evolve the AI&BD community of practice., JRC.B.6-Digital Economy

Systematic reviews of the scientific literature can be an important source of information supporting the daily work of the regulators in their decision making, particularly in areas of innovative technologies where the regulatory experience is still limited. Significant research activities in the field of nanotechnology resulted in a huge number of publications in the last decades. However, even if the published data can provide relevant information, scientific articles are often of diverse quality, and it is nearly impossible to manually process and evaluate such amount of data in a systematic manner. In this feasibility study, we investigated to what extent open-access automation tools can support a systematic review of toxic effects of nanomaterials for health applications reported in the scientific literature. In this study, we used a battery of available tools to perform the initial steps of a systematic review such as targeted searches, data curation and abstract screening. This work was complemented with an in-house developed tool that allowed us to extract specific sections of the articles such as the materials and methods part or the results section where we could perform subsequent text analysis. We ranked the articles according to quality criteria based on the reported nanomaterial characterisation and extracted most frequently described toxic effects induced by different types of nanomaterials. Even if further demonstration of the reliability and applicability of automation tools is necessary, this study demonstrated the potential to leverage information from the scientific literature by using automation systems in a tiered strategy. [EN]This document contains the outcome of the first Human behaviour and machine intelligence (HUMAINT) workshop that took place 5-6 March 2018 in Barcelona, Spain. The workshop was organized in the context of a new research programme at the Centre for Advanced Studies, Joint Research Centre of the European Commission, which focuses on studying the potential impact of artificial intelligence on human behaviour. The workshop gathered an interdisciplinary group of experts to establish the state of the art research in the field and a list of future research challenges to be addressed on the topic of human and machine intelligence, algorithm's potential impact on human cognitive capabilities and decision making, and evaluation and regulation needs. The document is made of short position statements and identification of challenges provided by each expert, and incorporates the result of the discussions carried out during the workshop. In the conclusion section, we provide a list of emerging research topics and strategies to be addressed in the near future.

- Abstract
Establishing an efficient traceability framework for fish products is crucial for consumer protection and fisheries management and conservation. This is well reflected in the EU legislation. The EU general food law emphasizes strongly that European citizens must have access to safe and wholesome food of the highest standard. Consumer protection is supported by a stringent traceability concept as stipulated in Regulation (EC) 178/2002. This notion is also expressed in the Common Fisheries Policy (CFP) basic regulation (EU) 1380/2013, according to which fishing and aquaculture must be environmentally, economically and socially sustainable while providing a source of healthy food for all EU citizens. Under the CFP the need for traceability is not exclusively raised in the context of consumer protection, but also as a necessary component for fisheries control and enforcement in Regulation (EU) 1224/2009 and in the context of the EU’s ambitious strategy to fight Illegal, Unreported and Unregulated (IUU) fishing under the remit of Regulation (EC) 1005/2008. Recent scientific advances, particularly in the fields of genetics and genomics, have led to the development of novel and improved technologies, and efforts are under way to harness their potential for the species identification of unknown fish samples or products. This report reviews these efforts, describing the technologies and the early results obtained for fish product traceability. Each of these technologies have the potential to fill some specific existing gaps, although they come with their own individual set of disadvantages.
