Network biology is an interdisciplinary field bridging computational and biological sciences that has proved pivotal in advancing the understanding of cellular functions and diseases across biological systems and scales. Although the field has been around for two decades, it remains nascent. It has witnessed rapid evolution, accompanied by emerging challenges. These challenges stem from various factors, notably the growing complexity and volume of data together with the increased diversity of data types describing different tiers of biological organization. We discuss prevailing research directions in network biology and highlight areas of inference and comparison of biological networks, multimodal data integration and heterogeneous networks, higher-order network analysis, machine learning on networks, and network-based personalized medicine. Following the overview of recent breakthroughs across these five areas, we offer a perspective on the future directions of network biology. Additionally, we offer insights into scientific communities, educational initiatives, and the importance of fostering diversity within the field. Summary: The AptaBlocks Web Interface is focused on providing graphical, intuitive, and platform independent access to AptaBlocks, an experimentally validated algorithmic approach for the in-silico design of oligonucleotide sticky bridges. The availability of AptaBlocks online to the nucleic acid research community at large makes this software a highly effective tool for accelerating the design and development of novel oligonucleotide based drugs and other biotechnologies. The analysis of the mutational landscape of cancer, including mutual exclusivity and co-occurrence of mutations, has been instrumental in studying the disease. We hypothesized that exploring the interplay between co-occurrence, mutual exclusivity, and functional interactions between genes will further improve our understanding of the disease and help to uncover new relations between cancer driving genes and pathways. To this end, we designed a general framework, BeWith, for identifying modules with different combinations of mutation and interaction patterns. We focused on three different settings of the BeWith schema: (i) BeME-WithFun in which the relations between modules are enriched with mutual exclusivity while genes within each module are functionally related; (ii) BeME-WithCo which combines mutual exclusivity between modules with co-occurrence within modules; and (iii) BeCo-WithMEFun which ensures co-occurrence between modules while the within module relations combine mutual exclusivity and functional interactions. We formulated the BeWith framework using Integer Linear Programming (ILP), enabling us to find optimally scoring sets of modules. Our results demonstrate the utility of BeWith in providing novel information about mutational patterns, driver genes, and pathways. In particular, BeME-WithFun helped identify functionally coherent modules that might be relevant for cancer progression. In addition to finding previously well-known drivers, the identified modules pointed to the importance of the interaction between NCOR and NCOA3 in breast cancer. Additionally, an application of the BeME-WithCo setting revealed that gene groups differ with respect to their vulnerability to different mutagenic processes, and helped us to uncover pairs of genes with potentially synergetic effects, including a potential synergy between mutations in TP53 and metastasis related DCC gene.

Understanding gene regulation is a fundamental step towards understanding of how cells function and respond to environmental cues and perturbations. An important step in this direction is to infer the transcription factor-gene regulatory network (GRN). However gene regulatory networks are typically constructed disregarding the fact that regulatory programs are conditioned on tissue type, developmental stage, sex, and other factors. Collecting multitude of features required for a reliable construction of GRNs such as physical features and functional features for every context of interest is costly. Therefore we need methods that is able to use the knowledge of a context-agnostic network for construction of a context specific regulatory network. To address this challenge we developed a computational approach that uses context specific expression data and a GRN constructed in a different but related context to construct a context specific GRN. Our method, NetREX, is inspired by network component analysis that estimates TF activities and their influences on target genes given predetermined topology of a TF-gene network. To predict a network under a different condition, NetREX removes the restriction that the topology of the TF-gene network is fixed and allows for adding and removing edges to that network. To solve the corresponding optimization problem, we provide a general mathematical framework allowing use of the recently proposed PALM technique and develop a convergent algorithm. We tested our NetREX on simulated data and subsequently applied it to gene expression data in adult females from Drosophila deletion (DrosDel) panel. The networks predicted by NetREX showed higher biological consistency than alternative approaches. Mutual exclusivity is a widely recognized property of many cancer drivers. Knowledge about these relationships can provide important insights into cancer drivers, cancer-driving pathways, and cancer subtypes. It can also be used to predict new functional interactions between cancer driving genes and uncover novel cancer drivers. Currently, most of mutual exclusivity analyses are preformed focusing on a limited set of genes in part due to the computational cost required to rigorously compute p-values. To reduce the computing cost and perform less restricted mutual exclusivity analysis, we developed an efficient method to estimate p-values while controlling the mutation rates of individual patients and genes similar to the permutation test. A comprehensive mutual exclusivity analysis allowed us to uncover mutually exclusive pairs, some of which may have relatively low mutation rates. These pairs often included likely cancer drivers that have been missed in previous analyses. More importantly, our results demonstrated that mutual exclusivity can also provide information that goes beyond the interactions between cancer drivers and can, for example, elucidate different mutagenic processes in different cancer groups. In particular, including frequently mutated, long genes such as TTN in our analysis allowed us to observe interesting patterns of APOBEC activity in breast cancer and identify a set of related driver genes that are highly predictive of patient survival. Aptamers, short synthetic RNA/DNA molecules binding specific targets with high affinity and specificity, are utilized in an increasing spectrum of bio-medical applications. Aptamers are identified in vitro via the Systematic Evolution of Ligands by Exponential Enrichment (SELEX) protocol. SELEX selects binders through an iterative process that, starting from a pool of random ssDNA/RNA sequences, amplifies target-affine species through a series of selection cycles. HT-SELEX, which combines SELEX with high throughput sequencing, has recently transformed aptamer development and has opened the field to even more applications. HT-SELEX is capable of generating over half a billion data points, challenging computational scientists with the task of identifying aptamer properties such as sequence structure motifs that determine binding. While currently available motif finding approaches suggest partial solutions to this question, none possess the generality or scalability required for HT-SELEX data, and they do not take advantage of important properties of the experimental procedure. We present AptaTRACE, a novel approach for the identification of sequence-structure binding motifs in HT-SELEX derived aptamers. Our approach leverages the experimental design of the SELEX protocol and identifies sequence-structure motifs that show a signature of selection. Because of its unique approach, AptaTRACE can uncover motifs even when these are present in only a minuscule fraction of the pool. Due to these features, our method can help to reduce the number of selection cycles required to produce aptamers with the desired properties, thus reducing cost and time of this rather expensive procedure. Finding patterns in data is one of the most challenging open questions in information science. The number of possible relationships scales combinatorially with the size of the dataset, overwhelming the exponential increase in availability of computational resources. Physical insights have been instrumental in developing efficient computational heuristics. Using quantum field theory methods and rethinking three centuries of Bayesian inference, we formulated the problem in terms of finding landscapes of patterns and solved this problem exactly. The generality of our calculus is illustrated by applying it to handwritten digit images and to finding structural features in proteins from sequence alignments without any presumptions about model priors suited to specific datasets.
