1. The Factors Influencing Retention of Online Adult Learners: A Case Study of a Private Institution

Abstract

A quasi-experimental investigation assessed the impact of multiple factors, including financial aid and proactive advising, on retention of undergraduate students at a small, private university that primarily serves online learners. In-house proactive advising over three academic years was positively associated with increased retention semester-to-semester and fall-to-fall. In addition, students who received Pell Grants plus at least one other form of financial aid, completed math remediation, and transferred 30 or more credit hours persisted at higher rates semester-to-semester. Individuals identifying with historically underrepresented groups tended to persist at rates lower than their White peers' semester-to-semester retention. These findings support the efficacy of proactive advising and financial aid, even with a population that exhibits lower retention for persons from historically underrepresented groups. Findings also suggest that students who transfer more than two full-time semesters of credit have a strong motivation to complete their course of study.

Abstract

Megabase-scale mosaic chromosomal alterations (mCAs) in blood are prognostic markers for a host of human diseases. Here, to gain a better understanding of mCA rates in genetically diverse populations, we analyzed whole-genome sequencing data from 67,390 individuals from the National Heart, Lung, and Blood Institute Trans-Omics for Precision Medicine program. We observed higher sensitivity with whole-genome sequencing data, compared with array-based data, in uncovering mCAs at low mutant cell fractions and found that individuals of European ancestry have the highest rates of autosomal mCAs and the lowest rates of chromosome X mCAs, compared with individuals of African or Hispanic ancestry. Although further studies in diverse populations will be needed to replicate our findings, we report three loci associated with loss of chromosome X, associations between autosomal mCAs and rare variants in DCPS, ADM17, PPP1R16B and TET2 and ancestry-specific variants in ATM and MPL with mCAs in cis.

Abstract

Long non-coding RNAs (lncRNAs) are known to perform important regulatory functions in lipid metabolism. Large-scale whole-genome sequencing (WGS) studies and new statistical methods for variant set tests now provide an opportunity to assess more associations between rare variants in lncRNA genes and complex traits across the genome. In this study, we used high-coverage WGS from 66,329 participants of diverse ancestries with measurement of blood lipids and lipoproteins (LDL-C, HDL-C, TC, and TG) in the National Heart, Lung, and Blood Institute (NHLBI) Trans-Omics for Precision Medicine (TOPMed) program to investigate the role of lncRNAs in lipid variability. We aggregated rare variants for 165,375 lncRNA genes based on their genomic locations and conducted rare-variant aggregate association tests using the STAAR (variant-set test for association using annotation information) framework. We performed STAAR conditional analysis adjusting for common variants in known lipid GWAS loci and rare-coding variants in nearby protein-coding genes. Our analyses revealed 83 rare lncRNA variant sets significantly associated with blood lipid levels, all of which were located in known lipid GWAS loci (in a ±500-kb window of a Global Lipids Genetics Consortium index variant). Notably, 61 out of 83 signals (73%) were conditionally independent of common regulatory variation and rare protein-coding variation at the same loci. We replicated 34 out of 61 (56%) conditionally independent associations using the independent UK Biobank WGS data. Our results expand the genetic architecture of blood lipids to rare variants in lncRNAs.

Abstract

Zirconium alloys are widely used as the fuel cladding material in pressurised water reactors, accumulating a significant population of defects and dislocations from exposure to neutrons. We present and interpret synchrotron microbeam X-ray diffraction measurements of proton-irradiated Zircaloy-4, where we identify a transient peak and the subsequent saturation of dislocation density as a function of exposure. This is explained by direct atomistic simulations showing that the observed variation of dislocation density as a function of dose is a natural result of the evolution of the dense defect and dislocation microstructure driven by the concurrent generation of defects and their subsequent stress-driven relaxation. In the dynamic equilibrium state of the material developing in the high dose limit, the defect content distribution of the population of dislocation loops, coexisting with the dislocation network, follows a power law with exponent $\alpha \approx 2.2$. This corresponds to the power law exponent of $\beta \approx 3.4$ for the distribution of loops as a function of their diameter that compares favourably with the experimentally measured values of $\beta$ in the range $ 3 \leq \beta \leq 4$.

Abstract

Common genetic variants explain less variation in complex phenotypes than inferred from family-based studies, and there is a debate on the source of this 'missing heritability'. We investigated the contribution of rare genetic variants to tobacco use with whole-genome sequences from up to 26,257 unrelated individuals of European ancestries and 11,743 individuals of African ancestries. Across four smoking traits, single-nucleotide-polymorphism-based heritability ([Formula: see text]) was estimated from 0.13 to 0.28 (s.e., 0.10-0.13) in European ancestries, with 35-74% of it attributable to rare variants with minor allele frequencies between 0.01% and 1%. These heritability estimates are 1.5-4 times higher than past estimates based on common variants alone and accounted for 60% to 100% of our pedigree-based estimates of narrow-sense heritability ([Formula: see text], 0.18-0.34). In the African ancestry samples, [Formula: see text] was estimated from 0.03 to 0.33 (s.e., 0.09-0.14) across the four smoking traits. These results suggest that rare variants are important contributors to the heritability of smoking.

Abstract

Biobanks facilitate genome-wide association studies (GWASs), which have mapped genomic loci across a range of human diseases and traits. However, most biobanks are primarily composed of individuals of European ancestry. We introduce the Global Biobank Meta-analysis Initiative (GBMI)-a collaborative network of 23 biobanks from 4 continents representing more than 2.2 million consented individuals with genetic data linked to electronic health records. GBMI meta-analyzes summary statistics from GWASs generated using harmonized genotypes and phenotypes from member biobanks for 14 exemplar diseases and endpoints. This strategy validates that GWASs conducted in diverse biobanks can be integrated despite heterogeneity in case definitions, recruitment strategies, and baseline characteristics. This collaborative effort improves GWAS power for diseases, benefits understudied diseases, and improves risk prediction while also enabling the nomination of disease genes and drug candidates by incorporating gene and protein expression data and providing insight into the underlying biology of human diseases and traits.

12. Work Patterns and Financing College: A Descriptive Regional Report Regarding Students at Hispanic-Serving Institutions in New Mexico and Texas

Abstract

College students at 14 Hispanic-Serving Institutions (HSIs) in New Mexico and Texas were surveyed about their experiences in and perceptions of higher education. Three primary foci were students' employment status, work commitments, and means of financing college. Most of the informants reported working while in college and, similar to previously reported national averages, 69.4% of the informants were actively employed. Twice as many of the actively employed informants worked off campus as on campus and over three-quarters of employed students reported working part-time. There were no significance differences in these areas by gender, ethnicity, or even when broken out as Latinas, Latinos, non-Hispanic females and non-Hispanic males but students of non-traditional age reported a work commitment at significantly higher levels. For hours of work per week, there were also no significant differences by gender, ethnicity, and for the four possible subsets (Latinas, Latinos, etc.) but being a non-traditional aged student and being married/cohabiting were associated with working more hours at statistically significant levels. Students at the HSIs in New Mexico also reported more hours of work at statistically significant levels. Differences by gender, ethnicity, age, relational status, and state were found for means of funding college. The findings have direct application to the 120 HSIs in New Mexico and Texas and implications for policy and practice at HSIs across the SW United States. 13. Students at Hispanic-Serving Institutions (HSI) in Texas and New Mexico: An In-Depth Profile of Their Backgrounds, Commitments, and Perspectives

Abstract

Hispanic-Serving Institutions (HSI) educate nearly two-thirds of the Hispanic/Latinx students who attend college. Yet little is known about the student populations they serve. Findings from two NSF-funded surveys completed with students at 14 HSIs in Texas and New Mexico in 2018 and four HSIs in TX in 2019 are presented. The combined sample was 1,293 students. A description of the backgrounds, commitments, experiences, and preferences of students at HSIs and differences found between responses from Hispanic/Latinx and non-Hispanic students are discussed. Primary topic areas are demographics, first-generation student standing, cultural orientation, primary language and fluency in Spanish, family and work commitments, relationship status, family support, living arrangements, means of financing college, course load, STEM identity, annual income of household of origin and of personal household, locus of control orientation, familism, and experience in college. The result is a thorough and up-to-date profile of the HSI student population in TX and NM. Statistical analysis revealed multiple significant differences between Hispanic/Latinx and non-Hispanic students attending the HSIs and the presence of several significant predictors for forms of activity and patterns of commitment. The findings are immediately applicable to process, program, student support, and instructional planning, implementation, and evaluation for over 120 HSIs in the region and, by extension, to hundreds more across the United States.

Abstract

We assembled an ancestrally diverse collection of genome-wide association studies (GWAS) of type 2 diabetes (T2D) in 180,834 affected individuals and 1,159,055 controls (48.9% non-European descent) through the Diabetes Meta-Analysis of Trans-Ethnic association studies (DIAMANTE) Consortium. Multi-ancestry GWAS meta-analysis identified 237 loci attaining stringent genome-wide significance (P 50% posterior probability. This improved fine-mapping enabled systematic assessment of candidate causal genes and molecular mechanisms through which T2D associations are mediated, laying the foundations for functional investigations. Multi-ancestry genetic risk scores enhanced transferability of T2D prediction across diverse populations. Our study provides a step toward more effective clinical translation of T2D GWAS to improve global health for all, irrespective of genetic background.

Abstract

Human genetic studies support an inverse causal relationship between leukocyte telomere length (LTL) and coronary artery disease (CAD), but directionally mixed effects for LTL and diverse malignancies. Clonal hematopoiesis of indeterminate potential (CHIP), characterized by expansion of hematopoietic cells bearing leukemogenic mutations, predisposes both hematologic malignancy and CAD. TERT (which encodes telomerase reverse transcriptase) is the most significantly associated germline locus for CHIP in genome-wide association studies. Here, we investigated the relationship between CHIP, LTL, and CAD in the Trans-Omics for Precision Medicine (TOPMed) program (n = 63,302) and UK Biobank (n = 47,080). Bidirectional Mendelian randomization studies were consistent with longer genetically imputed LTL increasing propensity to develop CHIP, but CHIP then, in turn, hastens to shorten measured LTL (mLTL). We also demonstrated evidence of modest mediation between CHIP and CAD by mLTL. Our data promote an understanding of potential causal relationships across CHIP and LTL toward prevention of CAD.

Abstract

Hispanic/Latinos have been underrepresented in genome-wide association studies (GWAS) for anthropometric traits despite their notable anthropometric variability, ancestry proportions, and high burden of growth stunting and overweight/obesity. To address this knowledge gap, we analyzed densely imputed genetic data in a sample of Hispanic/Latino adults to identify and fine-map genetic variants associated with body mass index (BMI), height, and BMI-adjusted waist-to-hip ratio (WHRadjBMI). We conducted a GWAS of 18 studies/consortia as part of the Hispanic/Latino Anthropometry (HISLA) Consortium (stage 1, n = 59,771) and generalized our findings in 9 additional studies (stage 2, n = 10,538). We conducted a trans-ancestral GWAS with summary statistics from HISLA stage 1 and existing consortia of European and African ancestries. In our HISLA stage 1 + 2 analyses, we discovered one BMI locus, as well as two BMI signals and another height signal each within established anthropometric loci. In our trans-ancestral meta-analysis, we discovered three BMI loci, one height locus, and one WHRadjBMI locus. We also identified 3 secondary signals for BMI, 28 for height, and 2 for WHRadjBMI in established loci. We show that 336 known BMI, 1,177 known height, and 143 known WHRadjBMI (combined) SNPs demonstrated suggestive transferability (nominal significance and effect estimate directional consistency) in Hispanic/Latino adults. Of these, 36 BMI, 124 height, and 11 WHRadjBMI SNPs were significant after trait-specific Bonferroni correction. Trans-ancestral meta-analysis of the three ancestries showed a small-to-moderate impact of uncorrected population stratification on the resulting effect size estimates. Our findings demonstrate that future studies may also benefit from leveraging diverse ancestries and differences in linkage disequilibrium patterns to discover novel loci and additional signals with less residual population stratification.

19. Competence of Faculty, Staff, and Administrators in Hispanic Culture: Evidence from Three Surveys of Personnel and Students at Hispanic-Serving Institutions

Abstract

Survey data were gathered from college and university faculty, staff, and administrators at Hispanic-Serving Institutions (HSI) regarding Hispanic culture and Hispanic students as part of an NSF-funded investigation that focused on the characteristics and programming of HSIs as well as the background and experiences of their students. Two surveys of students were also conducted. A minimum of 44 HSIs in Texas, New Mexico, and Colorado were represented in the 393 usable responses gathered from faculty, staff, and administrators. Fourteen HSIs in New Mexico and Texas were represented in student survey data gathered in 2018 and three in north Texas in a survey completed in 2019. Responses from 213 Hispanic students were isolated from the 2018 student survey and 307 from the 2019 data. This material was used to verify and expand on the findings from the survey of faculty, staff, and administrators. A consistent and strong difference of opinion was found between Hispanic faculty, staff, and administrators at the HSIs and their non-Hispanic peers regarding information available to higher education professionals about Hispanic culture, the elements of Hispanic culture, and the characteristics and background of Hispanic students. Survey responses of Hispanic students confirmed, at many points, that the perspective of the Hispanic faculty, staff, and administrators was accurate. It appears, based on this information, that the non-Hispanic employees at the HSIs were less well informed about Hispanic culture and a major portion of their student population than would be desirable. The findings, while from the south-central United States, can inform multiple academic and support services at Hispanic-Serving Institutions and other colleges and universities as they include information about how Hispanic culture is understood by Hispanics, detail gaps in competence regarding Hispanic culture among faculty, staff, and administrators at HSIs, and describe characteristics and the cultural orientation of Hispanic students attending the HSIs in the sample.

20. Role Models and Mentoring Relationships: Preferences Expressed by Hispanic Students Attending Hispanic-Serving Institutions

Abstract

A sense that there are a limited number of role models at colleges and universities for Hispanic and other minority students has been a concern of researchers in higher education for a number of years but little is actually known about who Hispanic students consider a role model. Similarly, researchers have investigated the impact of mentoring relationships on success in college and persistence for majority and minority students, yet little is known of the preferences students studying at Hispanic-Serving Institutions have regarding mentors and whether Hispanic students at these institutions have expectations that differ from those of their peers. An NSFfunded investigation gathered data in both these areas. Findings from two surveys, one with responses from 464 students at 14 Hispanic-Serving Institutions and the other with responses from 746 students at a comprehensive, regional state university and two community colleges from which the university receives transfer students, are discussed. The first survey set the context for the second and its sample came from colleges and universities in New Mexico and Texas. The sample for the second survey is isolated to north Texas. On the first survey, students at HSIs were asked three general questions about mentors, to select types of individuals they saw as role models from a list of six short descriptions and to select all that applied from a list of eight characteristics desired in role models. The second survey included similar patterns but all the questions targeted mentors and mentoring relationships. Responses on both surveys include three primary findings. At the HSIs represented, the preferences of Hispanic students regarding role models and mentors are different from their non-Hispanic peers in several key ways. Their preferences appear to be related to cultural identity and to primary language for those who have English as their second language. The Hispanic students in the second survey were also more likely than their non-Hispanic peers to submit low ratings of the understanding representatives of their institution had of the student's culture. This occured for all forms of engagement listed: advising/mentoring, instruction, tutoring, financial aid assistance, scholarship services, career services, and student organizations.

21. Minority Student Preparation for STEM PhD Study: Impact of NSF Bridge to the Doctorate Programming

Abstract

The Texas A&M University System (TAMUS) received funding from the National Science Foundation (NSF) for a Louis Stokes Alliance for Minority Participation (LSAMP) project in 1991 as one of the six initial awardees. As part of these efforts and upon reaching eligibility, the TAMUS LSAMP applied for and received additional funding to support a Bridge to the Doctorate (BTD) program. BTD programming provides financial, educational, and social support to incoming STEM master's degree and PhD students for the first two years of their graduate study. BTD cohorts consist of up to 12 fellows who participate in a program of academic and professional development seminars and workshops. In project evaluation, annual interviews were conducted with the TAMUS BTD participants, the vast majority of whom were underrepresented minorities (92%). During the interviews, the BTD students were asked to discuss ten topics some of which addressed concerns specific to the implementation of the BTD project. This report considers answers provided in the five topic areas which have broader applicability: 1) the learning achieved by participants through participation in BTD, 2) the personal impact of participation in BTD, 3) the influence of BTD on informants' educational goals, 4) the influence of BTD on informants' career goals, and 5) barriers the BTD participants perceived to pursuing a PhD. Eighty project participants responded to the questions between 2009 and 2018. They were from eight distinct cohorts of BTD students and represented 32 different areas of STEM specialization. Qualitative analysis of their responses confirmed that students perceived the elements of the TAMUS BTD project to be efficacious and that there was a set of nine seminars from which participants consistently reported benefit. Additional findings were eight key areas in which learning was reported by participants, four areas in which the programming had personal impact, five influences on educational goals, nine impacts on career goals, and a detailed list of barriers graduate students who are underrepresented minorities (URM) perceive to pursuing a doctoral degree. The proven and easily replicated pattern of support programming, the demonstrated results of this programming, and insight into barriers URMs perceive to pursuing a STEM doctorate are immediately applicable to URM graduate student support at many institutions of higher education.

22. International Research Exposure: Impact on Early-Career, Undergraduate Engineering Students

Abstract

The Texas A&M University (TAMU) Louis Stokes Alliance for Minority Participation (TAMUS LSAMP) office provided funding to the Texas A&M University College of Engineering to support student participation in the Engineering Learning Community Introduction to Research (ELCIR) program. ELCIR is a two-week, study abroad, research program implemented in a learning community pattern. ELCIR has three purposes: (1) to expose sophomores to research, (2) to introduce students to cultural differences and global challenges, and (3) to provide students with the basic tools to prepare them for future research involvement. Participation is limited to first-generation college students and/or students from underrepresented populations. The external evaluator for the TAMU System LSAMP developed a survey for students to complete following their participation in the ELCIR international experience. Survey questions were designed to identify the impact of participation in ELCIR on students and gather participant suggestions for improvement of future LSAMP supported international research experiences. The evaluator compiled information gathered from 91 LSAMP supported participants during five years of ELCIR programming. This paper describes the participants' self reports of experience with and continued interest in study abroad programming, interest in another similar experience, subsequent involvement with undergraduate research, and ELCIR's impact on their confidence regarding international travel, their awareness of, interest in, and plans regarding graduate school, their education and career plans, and interest in employment outside the United States. Increases in confidence regarding international travel and increases in interest in study abroad programming, in continued involvement with research, awareness and interest in graduate school, and willingness to consider employment outside the United States were found. Less than half of participants felt their ELCIR experience impacted their career plans and programming did not appear to have a pronounced immediate impact on student involvement with undergraduate research. The respondents reported concern about their ability to afford graduate study but that they felt their families would be supportive of plans to attend graduate school. No significant differences were found by gender, ethnicity, or race for any of the queries. These findings can inform engineering education programming for first-generation and minority students, an area of national need, at institutions across the United States. 23. Students at HSIs in Texas and New Mexico: An In-Depth Profile of Their Backgrounds, Commitments, and Perspectives

Abstract

Hispanic-Serving Institutions (HSI) educate nearly two-thirds of the Hispanic/Latinx students who attend college. Yet little is known about the student populations they serve. Findings from two NSF-funded surveys completed with students at 14 HSIs in Texas and New Mexico in 2018 and four HSIs in TX in 2019 are presented. The combined sample was 1,293 students. A description of the backgrounds, commitments, experiences, and preferences of students at HSIs and differences found between responses from Hispanic/Latinx and non-Hispanic students are discussed. Primary topic areas are demographics, first-generation student standing, cultural orientation, primary language and fluency in Spanish, family and work commitments, relationship status, family support, living arrangements, means of financing college, course load, STEM identity, annual income of household of origin and of personal household, locus of control orientation, familism, and experience in college. The result is a thorough and up-to-date profile of the HSI student population in TX and NM. Statistical analysis revealed multiple significant differences between Hispanic/Latinx and non-Hispanic students attending the HSIs and the presence of several significant predictors for forms of activity and patterns of commitment. The findings are immediately applicable to process, program, student support, and instructional planning, implementation, and evaluation for over 120 HSIs in the region and, by extension, to hundreds more across the United States. 24. Hispanic-Serving Institutions in the South-Central United States: A Research Report for Los Barrios de Amarillo

Abstract

Nearly two-thirds of the Hispanic/Latinx college students in the United States attend Hispanic-Serving Institutions (HSI). Yet, very little research has been conducted regarding these colleges and universities. To address this concern, a sequential, exploratory investigation was conducted with funding from the National Science Foundation (award 1764268). Material from the literature and qualitative data gathered in focus groups and semi-structured interviews were used to create surveys that were administered to employees and students at HSIs in a seven-state region of the south-central United States. This research report presents findings from the survey of faculty, staff, and administrators completed as part of the investigative process in the late spring of 2018. The survey was distributed to 119 Hispanic-Serving Institutions. A total of 494 persons from Colorado, Kansas, New Mexico, and Texas accessed the survey. There were 403 complete response sets representing as many as 60 of the HSIs. Results are presented in a wide variety of topic areas as there were 68 questions on the survey, many of which were multi-part queries. Major content areas are as follows: (1) an overview regarding Hispanics in the United States and in higher education, (2) discussion of the importance of HSIs to and Hispanic/Latinx students in higher education, (3) commentaries regarding key topic areas in the report, (4) institutional characteristics of the HSIs in the sample (e.g., staffing, facilities, key program offerings), (5) perceptions the faculty, staff, and administrators had of Hispanic/Latinx cultural values and Hispanic students, (6) academic, student support, and career placement systems present to aid students, (7) STEM outreach offerings, (8) patterns of intra- and inter-institutional collaboration, (9) perceived limitations for HSIs, (10) practices relevant to evaluation of institutional processes and programming, and (11) grant-seeking activity. Appendices include information about the conference at which the research was initiated, a detailed description of the research methodology, the focus group and interview question sets, the full survey, and detailed data tables listing the results of statistical analyses completed. Conclusions are stated for the six topic areas in which the most information was gathered. These are the characteristics and qualifications of the employees at the HSIs, differences found between community colleges and four-year institutions, employees' understanding of Hispanic/Latinx cultural values and students and, in particular, differences in this area found along ethnic lines, the levels of support programming offered specific to Hispanic students, patterns of intra- and inter-institutional collaboration noted, and staffing, practices, and programming related to grants. Abstract

ObjectiveType 2 diabetes (T2D) has heterogeneous patient clinical characteristics and outcomes. In previous work, we investigated the genetic basis of this heterogeneity by clustering 94 T2D genetic loci using their associations with 47 diabetes-related traits and identified five clusters, termed β-cell, proinsulin, obesity, lipodystrophy, and liver/lipid. The relationship between these clusters and individual-level metabolic disease outcomes has not been assessed.Research design and methodsHere we constructed individual-level partitioned polygenic scores (pPS) for these five clusters in 12 studies from the Cohorts for Heart and Aging Research in Genomic Epidemiology (CHARGE) consortium and the UK Biobank (n = 454,193) and tested for cross-sectional association with T2D-related outcomes, including blood pressure, renal function, insulin use, age at T2D diagnosis, and coronary artery disease (CAD).ResultsDespite all clusters containing T2D risk-increasing alleles, they had differential associations with metabolic outcomes. Increased obesity and lipodystrophy cluster pPS, which had opposite directions of association with measures of adiposity, were both significantly associated with increased blood pressure and hypertension. The lipodystrophy and liver/lipid cluster pPS were each associated with CAD, with increasing and decreasing effects, respectively. An increased liver/lipid cluster pPS was also significantly associated with reduced renal function. The liver/lipid cluster includes known loci linked to liver lipid metabolism (e.g., GCKR, PNPLA3, and TM6SF2), and these findings suggest that cardiovascular disease risk and renal function may be impacted by these loci through their shared disease pathway.ConclusionsOur findings support that genetically driven pathways leading to T2D also predispose differentially to clinical outcomes.

Abstract

Platelets play a key role in thrombosis and hemostasis. Platelet count (PLT) and mean platelet volume (MPV) are highly heritable quantitative traits, with hundreds of genetic signals previously identified, mostly in European ancestry populations. We here utilize whole genome sequencing (WGS) from NHLBI's Trans-Omics for Precision Medicine initiative (TOPMed) in a large multi-ethnic sample to further explore common and rare variation contributing to PLT (n = 61 200) and MPV (n = 23 485). We identified and replicated secondary signals at MPL (rs532784633) and PECAM1 (rs73345162), both more common in African ancestry populations. We also observed rare variation in Mendelian platelet-related disorder genes influencing variation in platelet traits in TOPMed cohorts (not enriched for blood disorders). For example, association of GP9 with lower PLT and higher MPV was partly driven by a pathogenic Bernard-Soulier syndrome variant (rs5030764, p.Asn61Ser), and the signals at TUBB1 and CD36 were partly driven by loss of function variants not annotated as pathogenic in ClinVar (rs199948010 and rs571975065). However, residual signal remained for these gene-based signals after adjusting for lead variants, suggesting that additional variants in Mendelian genes with impacts in general population cohorts remain to be identified. Gene-based signals were also identified at several genome-wide association study identified loci for genes not annotated for Mendelian platelet disorders (PTPRH, TET2, CHEK2), with somatic variation driving the result at TET2. These results highlight the value of WGS in populations of diverse genetic ancestry to identify novel regulatory and coding signals, even for well-studied traits like platelet traits.

Abstract

Genome-wide association studies have identified thousands of single nucleotide variants and small indels that contribute to variation in hematologic traits. While structural variants are known to cause rare blood or hematopoietic disorders, the genome-wide contribution of structural variants to quantitative blood cell trait variation is unknown. Here we utilized whole genome sequencing data in ancestrally diverse participants of the NHLBI Trans Omics for Precision Medicine program (N = 50,675) to detect structural variants associated with hematologic traits. Using single variant tests, we assessed the association of common and rare structural variants with red cell-, white cell-, and platelet-related quantitative traits and observed 21 independent signals (12 common and 9 rare) reaching genome-wide significance. The majority of these associations (N = 18) replicated in independent datasets. In genome-editing experiments, we provide evidence that a deletion associated with lower monocyte counts leads to disruption of an S1PR3 monocyte enhancer and decreased S1PR3 expression.

Abstract

BackgroundCirculating white blood cell and platelet traits are clinically linked to various disease outcomes and differ across individuals and ancestry groups. Genetic factors play an important role in determining these traits and many loci have been identified. However, most of these findings were identified in populations of European ancestry (EA), with African Americans (AA), Hispanics/Latinos (HL), and other races/ethnicities being severely underrepresented.ResultsWe performed ancestry-combined and ancestry-specific genome-wide association studies (GWAS) for white blood cell and platelet traits in the ancestrally diverse Population Architecture using Genomics and Epidemiology (PAGE) Study, including 16,201 AA, 21,347 HL, and 27,236 EA participants. We identified six novel findings at suggestive significance (P < 5E-8), which need confirmation, and independent signals at six previously established regions at genome-wide significance (P < 2E-9). We confirmed multiple previously reported genome-wide significant variants in the single variant association analysis and multiple genes using PrediXcan. Evaluation of loci reported from a Euro-centric GWAS indicated attenuation of effect estimates in AA and HL compared to EA populations.ConclusionsOur results highlighted the potential to identify ancestry-specific and ancestry-agnostic variants in participants with diverse backgrounds and advocate for continued efforts in improving inclusion of racially/ethnically diverse populations in genetic association studies for complex traits.

Abstract

Many common and rare variants associated with hematologic traits have been discovered through imputation on large-scale reference panels. However, the majority of genome-wide association studies (GWASs) have been conducted in Europeans, and determining causal variants has proved challenging. We performed a GWAS of total leukocyte, neutrophil, lymphocyte, monocyte, eosinophil, and basophil counts generated from 109,563,748 variants in the autosomes and the X chromosome in the Trans-Omics for Precision Medicine (TOPMed) program, which included data from 61,802 individuals of diverse ancestry. We discovered and replicated 7 leukocyte trait associations, including (1) the association between a chromosome X, pseudo-autosomal region (PAR), noncoding variant located between cytokine receptor genes (CSF2RA and CLRF2) and lower eosinophil count; and (2) associations between single variants found predominantly among African Americans at the S1PR3 (9q22.1) and HBB (11p15.4) loci and monocyte and lymphocyte counts, respectively. We further provide evidence indicating that the newly discovered eosinophil-lowering chromosome X PAR variant might be associated with reduced susceptibility to common allergic diseases such as atopic dermatitis and asthma. Additionally, we found a burden of very rare FLT3 (13q12.2) variants associated with monocyte counts. Together, these results emphasize the utility of whole-genome sequencing in diverse samples in identifying associations missed by European-ancestry-driven GWASs.

39. Role Models and Mentoring Relationships: Preferences Expressed by Hispanic Students Attending Hispanic-Serving Institutions

Abstract

A sense that there are a limited number of role models at colleges and universities for Hispanic and other minority students has been a concern of researchers in higher education for a number of years but little is actually known about who Hispanic students consider a role model. Similarly, researchers have investigated the impact of mentoring relationships on success in college and persistence for majority and minority students, yet little is known of the preferences students studying at Hispanic-Serving Institutions have regarding mentors and whether Hispanic students at these institutions have expectations that differ from those of their peers. An NSF funded investigation gathered data in both these areas. Findings from two surveys, one with responses from 464 students at 14 Hispanic-Serving Institutions and the other with responses from 746 students at a comprehensive, regional state university and two community colleges from which the university receives transfer students, are discussed. The first survey set the context for the second and its sample came from colleges and universities in New Mexico and Texas. The sample for the second survey is isolated to north Texas. On the first survey, students at HSIs were asked three general questions about mentors and to select types of individuals they saw as role models from a list of six short descriptions and to select all that applied from a list of eight characteristics desired in role models. The second survey included similar patterns but all the questions targeted mentors and mentoring relationships. Responses on both surveys include three primary findings. At the HSIs represented, the preferences of Hispanic students regarding role models and mentors are different from their non-Hispanic peers in several key ways. Their preferences appear to be related to cultural identity and to primary language for those who have English as their second language. The Hispanic students in the second survey were also more likely than their non-Hispanic peers to submit low ratings of the understanding representatives of their institution had of the student's culture. This occurred for all forms of engagement listed: advising/mentoring, instruction, tutoring, financial aid assistance, scholarship services, career services, and student organizations. 40. Competence of Faculty, Staff, and Administrators in Hispanic Culture: Evidence from Three Surveys of Personnel and Students at Hispanic-serving Institutions

Abstract

Best practice in the field of communication, especially intercultural communication, emphasizes seeking to understand and enter your interlocutor's perspective. This practice would seem directly applicable to college faculty and staff when they interact with students, especially given the cultural and ethnic diversity in college student populations. Yet, faculty and staff can operate with substantial autonomy when interacting with students and there are few means of monitoring cultural responsiveness in their conversations. Because of this, little is known about the actual cultural competence of college and university personnel. Information about competence, in respect to Hispanic culture, of college and university faculty, staff, and administrators at Hispanic-Serving Institutions (HSI) was gathered as part of an NSF-funded investigation that focused on the characteristics and programming of HSIs as well as the background and experiences of their students. A minimum of 44 HSIs in Texas, New Mexico, and Colorado were represented in the 403 usable responses gathered from faculty, staff, and administrators. Fourteen HSIs in New Mexico and Texas were represented in the student survey data gathered in 2018 and three in north Texas in the survey data from 2019. Responses from 213 Hispanic students were isolated from the 2018 student survey and 307 from the 2019 data. This material was used to verify and expand on the FSA results. A consistent and strong difference of opinion was found between Hispanic faculty, staff, and administrators at the HSIs and their non-Hispanic peers regarding information available to higher education professionals about Hispanic culture, the elements of Hispanic culture, and the characteristics and background of Hispanic students. Student responses confirmed, at many points, that the perspective of the Hispanic faculty, staff, and administrators was accurate. It appears, based on this information, that the non-Hispanic employees at HSIs are less well informed about a major portion of their student population than would be desirable. Being better informed about Hispanic culture would make these HSI employees--more credible, empathetic, relatable, and trustworthy? (Haupt & Connolly Knox, 2018, p. 538) when working with Hispanic students. The findings, while from the south-central United States, can inform multiple academic and support services at Hispanic-Serving Institutions and other colleges and universities as they detail gaps in competence regarding Hispanic culture among faculty, staff, and administrators at HSIs and the cultural orientation of Hispanic students attending the HSIs represented in the sample. Abstract

Hundreds of thousands of genetic variants have been reported to cause severe monogenic diseases, but the probability that a variant carrier develops the disease (termed penetrance) is unknown for virtually all of them. Additionally, the clinical utility of common polygenetic variation remains uncertain. Using exome sequencing from 77,184 adult individuals (38,618 multi-ancestral individuals from a type 2 diabetes case-control study and 38,566 participants from the UK Biobank, for whom genotype array data were also available), we apply clinical standard-of-care gene variant curation for eight monogenic metabolic conditions. Rare variants causing monogenic diabetes and dyslipidemias display effect sizes significantly larger than the top 1% of the corresponding polygenic scores. Nevertheless, penetrance estimates for monogenic variant carriers average 60% or lower for most conditions. We assess epidemiologic and genetic factors contributing to risk prediction in monogenic variant carriers, demonstrating that inclusion of polygenic variation significantly improves biomarker estimation for two monogenic dyslipidemias.

Abstract

Whole-genome sequencing (WGS), a powerful tool for detecting novel coding and non-coding disease-causing variants, has largely been applied to clinical diagnosis of inherited disorders. Here we leveraged WGS data in up to 62,653 ethnically diverse participants from the NHLBI Trans-Omics for Precision Medicine (TOPMed) program and assessed statistical association of variants with seven red blood cell (RBC) quantitative traits. We discovered 14 single variant-RBC trait associations at 12 genomic loci, which have not been reported previously. Several of the RBC trait-variant associations (RPN1, ELL2, MIDN, HBB, HBA1, PIEZO1, and G6PD) were replicated in independent GWAS datasets imputed to the TOPMed reference panel. Most of these discovered variants are rare/low frequency, and several are observed disproportionately among non-European Ancestry (African, Hispanic/Latino, or East Asian) populations. We identified a 3 bp indel p.Lys2169del (g.88717175_88717177TCT[4]) (common only in the Ashkenazi Jewish population) of PIEZO1, a gene responsible for the Mendelian red cell disorder hereditary xerocytosis (MIM: 194380), associated with higher mean corpuscular hemoglobin concentration (MCHC). In stepwise conditional analysis and in gene-based rare variant aggregated association analysis, we identified several of the variants in HBB, HBA1, TMPRSS6, and G6PD that represent the carrier state for known coding, promoter, or splice site loss-of-function variants that cause inherited RBC disorders. Finally, we applied base and nuclease editing to demonstrate that the sentinel variant rs112097551 (nearest gene RPN1) acts through a cis-regulatory element that exerts long-range control of the gene RUVBL1 which is essential for hematopoiesis. Together, these results demonstrate the utility of WGS in ethnically diverse population-based samples and gene editing for expanding knowledge of the genetic architecture of quantitative hematologic traits and suggest a continuum between complex trait and Mendelian red cell disorders.

Abstract

Rapid decline of glomerular filtration rate estimated from creatinine (eGFRcrea) is associated with severe clinical endpoints. In contrast to cross-sectionally assessed eGFRcrea, the genetic basis for rapid eGFRcrea decline is largely unknown. To help define this, we meta-analyzed 42 genome-wide association studies from the Chronic Kidney Diseases Genetics Consortium and United Kingdom Biobank to identify genetic loci for rapid eGFRcrea decline. Two definitions of eGFRcrea decline were used: 3 mL/min/1.73m2/year or more ("Rapid3"; encompassing 34,874 cases, 107,090 controls) and eGFRcrea decline 25% or more and eGFRcrea under 60 mL/min/1.73m2 at follow-up among those with eGFRcrea 60 mL/min/1.73m2 or more at baseline ("CKDi25"; encompassing 19,901 cases, 175,244 controls). Seven independent variants were identified across six loci for Rapid3 and/or CKDi25: consisting of five variants at four loci with genome-wide significance (near UMOD-PDILT (2), PRKAG2, WDR72, OR2S2) and two variants among 265 known eGFRcrea variants (near GATM, LARP4B). All these loci were novel for Rapid3 and/or CKDi25 and our bioinformatic follow-up prioritized variants and genes underneath these loci. The OR2S2 locus is novel for any eGFRcrea trait including interesting candidates. For the five genome-wide significant lead variants, we found supporting effects for annual change in blood urea nitrogen or cystatin-based eGFR, but not for GATM or LARP4B. Individuals at high compared to those at low genetic risk (8-14 vs. 0-5 adverse alleles) had a 1.20-fold increased risk of acute kidney injury (95% confidence interval 1.08-1.33). Thus, our identified loci for rapid kidney function decline may help prioritize therapeutic targets and identify mechanisms and individuals at risk for sustained deterioration of kidney function.

Abstract

The galling behaviour of 316L stainless steel was investigated in both the unoxidised and oxidised states, after exposure in simulated PWR water for 850 hours. Galling testing was performed according to ASTM G196 in ambient conditions. 316L was found to gall by the wedge growth and flow mechanism in both conditions. This resulted in folds ahead of the prow and adhesive junction, forming a heavily sheared multilayered prow. The galling trough was seen to have failed through successive shear failure during wedge flow. Immediately beneath the surface a highly sheared nanocrystalline layer was seen, termed the tribologically affected zone (TAZ). It was observed that strain-induced martensite formed within the TAZ. Galling damage was quantified using Rt (maximum height - maximum depth) and galling area (the proportion of the sample which is considered galled), and it was shown that both damage measures decreased significantly on the oxidised samples. At an applied normal stress of 4.2 MPa the galled area was 14 % vs. 1.2 % and the Rt was 780 um vs. 26 um for the unoxidised and oxidised sample respectively. This trend was present at higher applied normal stresses, although less prominent. Abstract

Leptin influences food intake by informing the brain about the status of body fat stores. Rare LEP mutations associated with congenital leptin deficiency cause severe early-onset obesity that can be mitigated by administering leptin. However, the role of genetic regulation of leptin in polygenic obesity remains poorly understood. We performed an exome-based analysis in up to 57,232 individuals of diverse ancestries to identify genetic variants that influence adiposity-adjusted leptin concentrations. We identify five novel variants, including four missense variants, in LEP, ZNF800, KLHL31, and ACTL9, and one intergenic variant near KLF14. The missense variant Val94Met (rs17151919) in LEP was common in individuals of African ancestry only, and its association with lower leptin concentrations was specific to this ancestry (P = 2 × 10-16, n = 3,901). Using in vitro analyses, we show that the Met94 allele decreases leptin secretion. We also show that the Met94 allele is associated with higher BMI in young African-ancestry children but not in adults, suggesting that leptin regulates early adiposity.
