1. Retrieving Evidence from EHRs with LLMs: Possibilities and Challenges

Abstract

Unstructured data in Electronic Health Records (EHRs) often contains critical information -- complementary to imaging -- that could inform radiologists' diagnoses. But the large volume of notes often associated with patients together with time constraints renders manually identifying relevant evidence practically infeasible. In this work we propose and evaluate a zero-shot strategy for using LLMs as a mechanism to efficiently retrieve and summarize unstructured evidence in patient EHR relevant to a given query. Our method entails tasking an LLM to infer whether a patient has, or is at risk of, a particular condition on the basis of associated notes; if so, we ask the model to summarize the supporting evidence. Under expert evaluation, we find that this LLM-based approach provides outputs consistently preferred to a pre-LLM information retrieval baseline. Manual evaluation is expensive, so we also propose and validate a method using an LLM to evaluate (other) LLM outputs for this task, allowing us to scale up evaluation. Our findings indicate the promise of LLMs as interfaces to EHR, but also highlight the outstanding challenge posed by "hallucinations". In this setting, however, we show that model confidence in outputs strongly correlates with faithful summaries, offering a practical means to limit confabulations.

3. Energy Correction in Reduced SiD Electromagnetic Calorimeter

Abstract

SiD is a robust, silicon-based detector proposed for the International Linear Collider (ILC). SiD employs a sampling silicon-tungsten electromagnetic calorimeter (ECal) to accurately measure the energies of electrons, positrons, and photons produced in collisions, and to contribute to jet energy measurements through the particle flow technique. Due to the nature of the detector and its design constraints, a portion of the electron, positron, and photon energy exits the ECal undetected. Here, we establish a methodology for estimating the exiting energy and correctly determining the energies of electrons (and photons) in the ECal by analyzing patterns in the total energy deposition in each layer using neural networks. We studied a reduced calorimeter design with fewer layers (16 thin layers, 8 thick layers) than the proposed SiD design (20 thin layers, 10 thick layers) to evaluate if the resulting energy leakage could be determined and corrected. We evaluated the effectiveness of the correction on various electron energies and incidence angles in a Geant4 simple stack as well as in a modified version of the full DD4hep SiD model. The correction methodology showed significant improvement in measurement accuracy and resolution over uncorrected events, especially at high energies and shallow angles. These results provide a basis for effective energy correction in the SiD ECal and suggest that precise energy measurements with a smaller, less expensive ECal are viable.

Coastal communities in Alaska are frequently subjected to storm surges that erode shorelines and riverbanks, which increases flood risks around critical village infrastructure. Coastal erosion in western Alaska may be occurring currently at rates as high as 15 m per year, but the region has not been mapped in enough detail to accurately assess recent shoreline and inland riverbank erosion rates. To update the mapping of changes in all of SW Alaska's coastal margins, Landsat 8 satellite imagery was analyzed to detect trends in the normalized difference water index collected from 2013 to 2023. The normalized difference water index values range from -1 to 1, with negative values indicating majority land that includes soil and live vegetation cover and positive values indicating majority water coverage. Results showed marked coastal shoreline erosion at Chagvan Bay, Hagemeister Island, and Nanvak Bay over the past decade. Additional locations of recent bank erosion were detected on the Kuskokwim River, from its upriver mouth past the city of Bethel. Riverbank erosion was also detected in northern Nushagak Bay, and extensive surface-wetting trends around wetlands and riverbanks were detected near the village of Togiak. Moreover, many villages on the west coast of Alaska and in the Kuskokwim River Delta have recently documented climate change case studies highlighting bank erosion, indicating that a variety of related ecological disturbances are ongoing across the region. Abstract

The neuromodulator dopamine (DA) plays a key role in motor control, motivated behaviors, and higher-order cognitive processes. Dissecting how these DA neural networks tune the activity of local neural circuits to regulate behavior requires tools for manipulating small groups of DA neurons. To address this need, we assembled a genetic toolkit that allows for an exquisite level of control over the DA neural network in Drosophila. To further refine targeting of specific DA neurons, we also created reagents that allow for the conversion of any existing GAL4 line into Split GAL4 or GAL80 lines. We demonstrated how this toolkit can be used with recently developed computational methods to rapidly generate additional reagents for manipulating small subsets or individual DA neurons. Finally, we used the toolkit to reveal a dynamic interaction between a small subset of DA neurons and rearing conditions in a social space behavioral assay.

17. Empirically Corrected Electronic Structure Calculations Applied to the Enthalpy of Combustion Physical Chemistry Laboratory

Abstract

A method for using electronic structure calculations to predict the standard molar enthalpy of combustion for hydrocarbons is presented. In this approach, simple geometry optimizations can be used to accurately compute the enthalpy of combustion within 3% of the experimental value using Hartree-Fock, MP2, or virtually any functional in density functional theory calculations. This approach keeps the electronic structure calculations conceptually simple and computationally cheap, making this method accessible for a teaching lab with only minimal computational resources. This method is especially applicable to the bomb calorimeter experiment that typically appears in the physical chemistry teaching laboratory, and we provide an example of how our electronic structure calculations can be integrated into the laboratory curriculum.

19. Net Primary Production of Ecoregions Across North America in Response to Drought and Wildfires From 2015 to 2022.

Abstract

Ecosystem models are valuable tools to make climate-related assessments of change when ground-based measurements of water and carbon fluxes are not adequate to realistically capture regional variability. The Carnegie-Ames-Stanford Approach (CASA) is one such model based on satellite observations of monthly vegetation cover to estimate net primary production (NPP) of terrestrial ecosystems. CASA model predictions from 2015 to 2022 revealed several notable high and low periods in growing season NPP totals in certain biomes. Both Temperate Broadleaf and Boreal Forest production shifted from relatively high average NPP values in 2015 through 2019 to lower levels in 2020, typically representing a loss of 10%-14% of growing season NPP flux. This rapid decline in growing season NPP from 2019 to 2020-2021 was also estimated for the Temperate Grasslands and Savanna, Temperate Conifer Forest, and Tundra biomes. In contrast to the climate patterns in the temperate biomes that developed into severe widespread drought in 2020 and 2021 due to low precipitation totals and extreme hot temperatures, growing season NPP in the Tundra biome was depressed in these same years by colder temperature induced drought conditions at the high latitudes of North America. Drought severity classes were closely associated with different levels of decline in NPP in most biomes. Trends in NPP in areas of the largest wildfires in North America that burned between 2012 and 2021 were examined to assess recovery of vegetation and the resiliency of ecosystems during extreme drought periods. Abstract

Alopecia areata (AA), a cell mediated autoimmune disease, is the second most common form of hair loss in humans. While the autoimmune disease is responsible for the underlying pathogenesis, the alopecia phenotype is ultimately due to hair shaft fragility and breakage associated with structural deficits. Quantitative trait genetic analyses using the C3H/HeJ mouse AA model identified cysteine-rich secretory protein 1 (Crisp1), a hair shaft structural protein, as a candidate gene within the major AA locus. Crisp1 transcripts in the skin at various times during disease development were barely detectable. In situ hybridization identified Crisp1 expression within the medulla of hair shafts from clinically normal strains of mice but not C3H/HeJ mice with AA. Follow-up work with 5-day-old C3H/HeJ mice with normal hair also had essentially no expression of Crisp1. Other non-inflammatory based follicular dystrophy mouse models with similar hair shaft abnormalities also have little or no Crisp1 expression. Shotgun proteomics, used to determine strain difference in hair proteins, confirmed that there was very little CRISP1 within normal C3H/HeJ mouse hair in comparison to 11 other strains. However, mutant mice with hair medulla defects also had undetectable levels of CRISP1 in their hair. Crisp1 null mice had normal skin, hair follicles, and hair shafts indicating that the lack of the CRISP1 protein does not translate directly into defects in the hair shaft or hair follicle. These results suggest that CRISP1 may be an important structural component of mouse hair and that its strain-specific dysregulation may indicate a predisposition to hair shaft disease such as AA.

Charlotte (North Carolina), ISSN 0749-0208. Shoreline and wetland loss in Louisiana threatens the future of the state's economy, which is heavily dependent on coastal activities. This study builds on previous satellite remote sensing studies over the Mississippi Delta region to make increasingly detailed assessments of damage inflicted on coastal wetlands of southern Louisiana from tropical storms of different categories. To begin to identify and characterize coastal wetland damage from Hurricanes Katrina (Category 5 in 2005) and Gustav (Category 2 in 2008), Potter and Amer (2020) used a multiband-subtraction methodology developed by Amer, Kolker, and Muscietta (2017) that calculates a Normalized Difference Water Index (NDWI) from Landsat Operational Land Imager images. Analysis of biweekly Landsat NDWI images between the years 2000 and 2011 for the Mississippi River Delta study region suggested that there have been increases in water coverage (and corresponding losses of wetland coverage) over most of the marsh shorelines facing the Gulf of Mexico across the Barataria Basin. The extensive erosion of marshland edges in northern Barataria Bay has continued from 2013 to 2022. Oiling from the Deepwater Horizon spill event in 2010 has contributed to high erosion rates observed after recent tropical storms in Barataria Bay. The combination of Landsat NDWI trend mapping with high-resolution image segmentation of marshland edges and interior features indicates that different types of biophysical damage inflicted on coastal wetlands of southeastern Louisiana from tropical storms can be characterized using this combination of satellite and aerial remote sensing. Abstract

This thesis covers social and cultural aspects of the motorcycling movement during the interwar period of 1919 to 1939. Using contemporary records of both written and oral nature, a diverse set of themes are explored, beginning with the origins of the motorcycle enthusiasm, from its invention towards the end of the nineteenth century, to the dawn of the twenties, when for a while it held the dominant position in personal motorised transport, until through processes of economics such as the trickle down theory of consumer goods ownership, dominance was transferred to the motorcar. Next, the phenomenon of motorcycling clubs, their composition, practices and distribution, is covered in detail. Turning towards gender issues, the place women held within the movement is discussed. Despite a persistent element of male dominance within the pastime, some women held a prominent position, many achieving fame and acclaim both at a personal and national level. In the next chapter, legislative processes are covered, following governmental and police force involvement in controlling the increasing numbers of motorists of all types. Here, a special study of magistrates' records for the Darlington area provides a snapshot, which complements the national trends. Social class issues regarding the choice of motorized transport are addressed in the next chapter, allowing for a discussion of the wider, national picture and concentrating upon an analysis of the social structure of motorcyclists in the Darlington area, derived from records of registrations of 1920 machines. The motorcycle's place in art and related cultural themes is discussed in chapter six, allowing for analysis of artistic genre such as Futurism, Bauhaus, and other forms of modernist interpretation. Literary links with motorcycling, either through enthusiast journals or mainstream literature is explored, together with film and music, to provide an overview of motorcycling in these themes. Overall, the thesis discusses a wide range of hitherto unexplored themes relating to motorcycling during this era, and attempts to shed new light upon an important set of elements within social and cultural history.

38. Transnational corporations in international political economy

Abstract

This thesis examines the conceptualisation of transnational corporations by realism and neoliberalism within the discipline of international political economy. It initially considers, via case studies, the example of three 'transnationals' closing plants in northeast England in 1998/9, asking how those actions correlated with existing theoretical conceptualisations. From this analysis, a hypothesis is developed whereby all firms are seen as national constructs and, as such, subordinate to the state. Theoretical and academic legitimacy is then provided by considering the continued importance of the national in forming identity, how political schools of thought have sought to accommodate the national, and whether theories of the firm can explain national identity in abstract corporate bodies. An holistic theoretical explanation of the firm as a nationa' construct is reached, identifying national identity as the strongest social sphere influencing development of the individual self, with realist behavioural theories showing it as imported into firms as abstract social structures. This finds a political home in the Gramscian concept of the national popular. The North East of England is then used as the defined geographic region in which to test the hypothesis empirically via a synthesis of extensive and intensive research methods. Questionnaires to all firms with host operations constitutes the former, and the latter is provided by documentary evidence, the Internet and interviews informing case studies focusing on twelve of these firms with home bases in the United States, the European Union, Scandinavia and Asia. The testing fails to falsify the hypothesis, and the manner in which the case studies display their national identity is discussed. The thesis concludes by offering a new way in which a transnational corporation can be identified as conceptually distinct from other firms. It thereafter confirms that, failing to identify such a firm by the empirical testing undertaken, reinforces realist ideas of the firm in world order, whereas neoliberal ideas remain more in the realm of hope and/or expectation.
