Journal editors have a large amount of power to advance open science in their respective fields by incentivising and mandating open policies and practices at their journals. The Data PASS Journal Editors Discussion Interface (JEDI, an online community for social science journal editors: www.dpjedi.org ) has collated several resources on embedding open science in journal editing ( www.dpjedi.org/resources ). However, it can be overwhelming as an editor new to open science practices to know where to start. For this reason, we created a guide for journal editors on how to get started with open science. The guide outlines steps that editors can take to implement open policies and practices within their journal, and goes through the what, why, how, and worries of each policy and practice. Abstract Background Veterans with substance use disorder (SUD) are at high risk for cognitive problems due to neurotoxic effects of chronic drug and alcohol use coupled in many cases with histories of traumatic brain injury (TBI). These problems may in turn result in proneness to SUD relapse and reduced adherence to medical self-care regimens and therefore reliance on health care systems. However, the direct relationship between cognitive function and utilization of Veterans Health Administration (VHA) SUD and other VHA health care services has not been evaluated. We sought initial evidence as to whether neurocognitive performance relates to repeated health care engagement in Veterans as indexed by estimated VHA care costs. Methods Neurocognitive performance in 76 Veterans being treated for SUD was assessed using CNS-Vital Signs, a commercial computerized cognitive testing battery, and related to histories of outpatient and inpatient/residential care costs as estimated by the VHA Health Economics Resource Center. Results After controlling for age, an aggregate metric of overall neurocognitive performance (Neurocognition Index) correlated negatively with total VHA health care costs, particularly with SUD-related outpatient care costs but also with non-mental health-related care costs. Barratt Impulsiveness Scale scores also correlated positively with total VHA care costs. Conclusions In Veterans receiving SUD care, higher impulsivity and lower cognitive performance were associated with greater health care utilization within the VHA system. This suggests that veterans with SUD who show lower neurocognitive performance are at greater risk for continued health problems that require healthcare engagement. Cognitive rehabilitation programs developed for brain injury and other neurological conditions could be tried in Veterans with SUD to improve their health outcomes.

Objective: Showcasing the Role of Digital Technologies, Frugal Innovation, and Imitability Attributes in Attracting Investments in Deep Tech Startups in an Emerging Economy. Methodology/approach: The primary data for this research were obtained from a sample of 216 deep tech startups from various sectors, located in São Paulo. The hypotheses were tested using structural equation modeling through the Partial Least Squares (PLS-SEM) method. Main results: Private investors are attracted to digital technologies and the attribute of being difficult to imitate. However, although there is a positive association between the capacity for frugal innovation and the hard-to-imitate attribute, no indirect effects of this capacity on investments were identified. Theoretical/methodological contributions: Focusing on emerging economies, this study contributes to the literature that investigates which factors explain investments in deep tech startups. Moreover, it contributes to the literature linking frugal innovation and technological complexity. Relevance/originality: Deep tech startups require substantial financial resources; however, in emerging markets, there is a scarcity of investment resources. Based on the RBV (Resource-Based View), this research demonstrates which capabilities are able to arouse the interest of private investors in the context of emerging economies. Social/management contributions: For entrepreneurs, the research highlights the importance of digital technologies in attracting investments. For investors and public policy makers, the study emphasizes the association of the capacity for frugal innovation with the attribute of imitability in deep tech startups.

In psychological science, replicability—repeating a study with a new sample achieving consistent results (Parsons et al., 2022)—is critical for affirming the validity of scientific findings. Despite its importance, replication efforts are few and far between in psychological science with many attempts failing to corroborate past findings. This scarcity, compounded by the difficulty in accessing replication data, jeopardizes the efficient allocation of research resources and impedes scientific advancement. Addressing this crucial gap, we present the Replication Database (https://forrt-replications.shinyapps.io/fred_explorer), a novel platform hosting 1,239 original findings paired with replication findings. The infrastructure of this database allows researchers to submit, access, and engage with replication findings. The database makes replications visible, easily findable via a graphical user interface, and tracks replication rates across various factors, such as publication year or journal. This will facilitate future efforts to evaluate the robustness of psychological research.

9. The Question of Where: Entrepreneurship Education beyond Curricular Practices

- Abstract
Purpose: This article aims at the understanding of specific spaces where entrepreneurship education (EE) happens -- inside and outside the classroom. Design/methodology/approach: Building on frameworks such as formal versus non-formal entrepreneurial education and institutional versus non-institutional actors, this research applies structural equation modeling (SEM) to explore which spaces entrepreneurs attended as undergraduate students. Going beyond intentionality, the authors collected data from 175 respondents in Brazil, all of the respondents are entrepreneurs whose companies are at least one year old. Findings: Results demonstrate that student-led activities are as important as institutional ones when training future entrepreneurs, while specific in-classroom activities feature the lowest impact among the institutional ones. Research limitations/implications: Sample size and characteristics could impact the generalization power, but, since the results fit within research criteria, researchers can benefit by reflecting over new research horizons, going beyond classroom studies and understanding the university as an ecosystem of learning interventions. Practical implications: Results can be useful to university managers when designing institutional policies, fostering a diverse set of undergraduate experiences towards entrepreneurship training. Originality/value: Although current literature has focused on classroom education, researchers have been pointing out the need of stepping out of the classroom, analyzing other spaces such as student-led movements, co-curricular programs and more.

11. Interdisciplinary Research and Policy Impacts: Assessing the Significance of Knowledge Coproduction

- Abstract
Research impact on various societal spheres has been increasingly demanded for funding purposes and as a form of demonstrating the relevance of scientific research for societal problems. In this context, interest in interdisciplinary research and knowledge coproduction has grown as a path to achieve this expected impact, but few studies have considered its conjoint association with societal impact. This article investigates how academic research undertaken in interdisciplinary groups impacts public policies. To this end, we used a multiple case study strategy (involving three broad interdisciplinary research groups) to understand how the differences regarding knowledge coproduction with policy actors were relevant to explain differences in research impacts: instrumental, conceptual, symbolic and capacity-building. All the groups studied presented some type of impact in public policies, with emphasis on conceptual impact. The importance of knowledge coproduction was highlighted in two broad interdisciplinary groups since they stood out with more instrumental impacts compared to the other one. We argue that the combination of broad interdisciplinarity of the group together with the coproduction of knowledge with policymakers as co-researchers produces research that has more impact on the public policy community, especially translated as instrumental impact.

The electricity sector is in the midst of structural changes accelerated by current trends such as digitalisation, decarbonisation, and decentralisation. This phenomenon led companies to explore new ways of innovating. However, some experts and practitioners argue that the current R&D regulation may limit strategic advancements. This paper aims to analyse the current R&D policy on the electricity sector in light of digital innovation efforts. The study focuses on the Brazilian regulatory framework for R&D activities, which has been evolving since the early 1990s. Therefore, the study presents a multiple case analysis of different projects aimed at innovation through digitalisation, highlighting the main bottlenecks and their relationships with the regulatory structure. The paper contributes by presenting a timeline of R&D regulatory changes within the Brazilian electricity sector, discussing the recent innovation movements, and detailing an organised structure on regulatory constraints and practical consequences, which could be useful when developing new policies and practices on innovation for energy sectors.

15. Meaningful and Interactive Learning Experiences Provided through a Learning Management System: An Action Research Study in Ninth Grade Advanced Placement Human Geography

- Abstract
The purpose of this mixed methods action research was to determine if increased interactive Schoology-based modules could alter learner perceptions concerning the lack of meaningful learning (learner-instructor, learner-learner, learner-content) in the culture unit of instruction in an Advanced Placement Human Geography (APHG) classroom. A series of instructional modules were facilitated through the learning management system (LMS) Schoology to students (n = 16) in APHG at a southeastern U.S. high school. The interactions were designed to enhance interaction based upon the criteria provided by Piaget's (1981) social constructivist theory, specifically Moore and Kearsley's (2011) systems approach and Miyazoe and Anderson's (2010) interactive equivalency theorem. These approaches sought to create meaningful interactions as described in Vygotsky's (1978) zone of proximal development. This study addressed four research questions: (1) What are learners' perceptions of the learner-instructor, learner-learner, and learner-content interactions presented via the Schoology interactive modules in their culture unit of instruction? (2) What barriers are reported by students that hinder meaningful learner-instructor, learner-learner, and learner-content learning while using Schoology? (3) Do students' perceptions change after receiving increased interactive lessons presented through the Schoology interactive modules? (4) To what extent does student learning, as measured by a culture unit assessment, increase or decrease after the LMS driven instructional innovation? As a mixed methods study, quantitative and qualitative information, namely pre- and post surveys, panel group discussions, and interviews, served as the basis of the evaluation. Results indicated significant variances in the pre- and postsurvey as well as significant improvement from the pre- to posttest. Overall, significant differences were found in the general interactivity, learner-instructor, learner-content, and learner-learner subscales. This signifies that the interactivity in the teacher-created modules was interactive. Limitations such as the novelty effect and the non-generalizability of the results exist in the study. 16. Entrepreneurial Vision and Brazil's System of Higher Education Assessment

- Abstract
Purpose: This paper aims to propose a performance measurement system to evaluate the key aspects of entrepreneurial activities in Brazilian universities. Design/methodology/approach: This study was developed in two phases. Both phases consisted of a survey sent to Brazilian universities (public, private and not-for-profit) whose technology transfer offices (TTO) had contributed to the annual report by the Ministry of Science, Technology and Innovation (MCTI, 2015), which evaluates the implementation of the Innovation Law. Multiple correspondence analysis was used to analyze the answers. Findings: A set of 13 indicators and 13 characteristics of the organizational structure of the institutions was identified for the purpose of evaluating the level of development of the entrepreneurship activities. Research limitations/implications: The main limitation of this study relates to the low quality of the survey responses. It was not possible to qualitatively validate all the selected indicators. This is because universities are still not internally organized, because the higher authorities do not enforce the collection and treatment of data based on the existing legislation. Originality/value: The results of this study, with the definition of indicators, can be used to inform public policy for the stimulation of entrepreneurship in other countries and regions.

Abstract Background DNA methylation (DNAm) plays an important role in lipid metabolism, however, no epigenome-wide association study (EWAS) of lipid levels has been conducted among childhood cancer survivors. Here, we performed EWAS analysis with longitudinally collected blood lipid data from survivors in the St. Jude lifetime cohort study. Methods Among 2052 childhood cancer survivors of European ancestry (EA) and 370 survivors of African ancestry (AA), four types of blood lipids, including high-density lipoprotein (HDL), low-density lipoprotein (LDL), total cholesterol (TC), and triglycerides (TG), were measured during follow-up beyond 5-years from childhood cancer diagnosis. For the exposure EWAS (i.e., lipids measured before blood draw for DNAm), the DNAm level was an outcome variable and each of the blood lipid level was an exposure variable; vice versa for the outcome EWAS (i.e., lipids measured after blood draw for DNAm). Results Among EA survivors, we identified 43 lipid-associated CpGs in the HDL (n = 7), TC (n = 3), and TG (n = 33) exposure EWAS, and 106 lipid-associated CpGs in the HDL (n = 5), LDL (n = 3), TC (n = 4), and TG (n = 94) outcome EWAS. Among AA survivors, we identified 15 lipid-associated CpGs in TG exposure (n = 6), HDL (n = 1), LDL (n = 1), TG (n = 5) and TC (n = 2) outcome EWAS with epigenome-wide significance (P 70%) between EA and AA survivors, highlighting differences in DNAm markers of blood lipids between populations with diverse genetic ancestry. Ten lipid-associated CpGs were cis-expression quantitative trait methylation with their DNAm levels associated with the expression of corresponding genes, out of which seven were negatively associated. Conclusions We identified distinct signatures of DNAm for blood lipids as exposures or outcomes and between EA and AA survivors, revealing additional genes involved in lipid metabolism and potential novel targets for controlling blood lipids in childhood cancer survivors.

Abstract All‐trans retinoic acid (AtRA) is an active metabolite of vitamin A that influences many biological processes in development, differentiation, and metabolism. AtRA functions through activation of retinoid acid receptors (RARs). AtRA is shown to ameliorate hepatic steatosis, but the underlying mechanism is not well understood. In this study, we investigated the role of hepatocyte RAR alpha (RARα) in mediating the effect of AtRA on hepatosteatosis in mice. Hepatocyte‐specific Rarα−/− (L‐Rarα−/−) mice and their control mice were fed a chow diet, high‐fat diet (HFD), or a high‐fat/cholesterol/fructose (HFCF) diet. Some of the mice were also treated with AtRA. Loss of hepatocyte RARα‐induced hepatosteatosis in chow‐fed aged mice and HFD‐fed mice. AtRA prevented and reversed HFCF diet–induced obesity and hepatosteatosis in the control mice but not in L‐Rarα−/− mice. Furthermore, AtRA reduced hepatocyte fatty acid uptake and lipid droplet formation, dependent on hepatocyte RARα. Our data suggest that hepatocyte RARα plays an important role in preventing hepatosteatosis and mediates AtRA's effects on diet‐induced hepatosteatosis.

19. Vision-Based Preharvest Yield Mapping for Apple Orchards

We present an end-to-end computer vision system for mapping yield in an apple orchard using images captured from a single camera. Our proposed system is platform independent and does not require any specific lighting conditions. Our main technical contributions are 1)~a semi-supervised clustering algorithm that utilizes colors to identify apples and 2)~an unsupervised clustering method that utilizes spatial properties to estimate fruit counts from apple clusters having arbitrarily complex geometry. Additionally, we utilize camera motion to merge the counts across multiple views. We verified the performance of our algorithms by conducting multiple field trials on three tree rows consisting of $252$ trees at the University of Minnesota Horticultural Research Center. Results indicate that the detection method achieves $F_1$-measure $.95 -.97$ for multiple color varieties and lighting conditions. The counting method achieves an accuracy of $89\%-98\%$. Additionally, we report merged fruit counts from both sides of the tree rows. Our yield estimation method achieves an overall accuracy of $91.98\% - 94.81\%$ across different datasets.

The DUNE IDR describes the proposed physics program and technical designs of the DUNE far detector modules in preparation for the full TDR to be published in 2019. The DUNE IDR describes the proposed physics program and technical designs of the DUNE Far Detector modules in preparation for the full TDR to be published in 2019. It is intended as an intermediate milestone on the path to a full TDR, justifying the technical choices that flow down from the high-level physics goals through requirements at all levels of the Project. These design choices will enable the DUNE experiment to make the ground-breaking discoveries that will help to answer fundamental physics questions. Volume 1 contains an executive summary that describes the general aims of this document. The remainder of this first volume provides a more detailed description of the DUNE physics program that drives the choice of detector technologies. It also includes concise outlines of two overarching systems that have not yet evolved to consortium structures: computing and calibration. Volumes 2 and 3 of this IDR describe, for the single-phase and dual-phase technologies, respectively, each detector module's subsystems, the technical coordination required for its design, construction, installation, and integration, and its organizational structure., Comment: 83 pages, 11 figures

The DUNE IDR describes the proposed physics program and technical designs of the DUNE far detector modules in preparation for the full TDR to be published in 2019. These design choices will enable the DUNE experiment to make the ground-breaking discoveries that will help to answer fundamental physics questions. Substance use disorder (SUD) is one of the most detrimental health, social, and economic problems in the United States. Limited studies suggest providing tailored nutrition education during SUD treatment correlates with positive recovery outcomes. The University of Kentucky Nutrition Education Program conducted two focus group sessions to explore and determine educators’ instructional and programmatic needs who deliver nutrition education to clients in substance use recovery throughout Kentucky. The study team identified four emerging themes and several subthemes related to Nutrition Education Program educators working with clientele in recovery. The four emerging themes included: (1) current experiences working with the audience, (2) relevant components in the current curriculum, (3) suggested new and expanded resources for future curriculum, and (4) guidance to assistants new to the audience. Our research findings contribute to the development of new programmatic materials that are better suited to meet clients’ needs in recovery and ultimately improve SUD recovery outcomes. With increased knowledge on this emerging research topic, the University of Kentucky Nutrition Education Program will directly benefit Kentucky residents who suffer from SUD and experience its detrimental social and health implications.

ProtoDUNE-SP is the single-phase DUNE Far Detector prototype that is under construction and will be operated at the CERN Neutrino Platform (NP) starting in 2018. ProtoDUNE-SP, a crucial part of the DUNE effort towards the construction of the first DUNE 10-kt fiducial mass far detector module (17 kt total LAr mass), is a significant experiment in its own right. The measurement of muon momentum by Multiple Coulomb Scattering is a crucial ingredient to the reconstruction of {\nu}{\mu} CC events in the ICARUS-T600 liquid argon TPC in absence of magnetic field, as in the search for sterile neutrinos at Fermilab where ICARUS will be exposed to ~1 GeV Booster neutrino beam. A sample of ~1000 stopping muons produced by charged current interactions of CNGS {\nu}{\mu} in the surrounding rock at the INFN Gran Sasso underground Laboratory provides an ideal benchmark in the few-GeV range since their momentum can be directly and independently obtained by the calorimetric measurement. Stopping muon momentum in the 0.5- 4.5 GeV/c range has been reconstructed via Multiple Coulomb Scattering with resolution ranging from 10 to 25 % depending on muon energy, track length and uniformity of the electric field in the drift volume., Comment: 20 pages, 20 figures

- Abstract
This article assesses whether or not students with international exchange experience return to their home countries with qualitatively different perspectives on the way universities can play a role in fostering innovation and entrepreneurship ecosystems. It includes survey data collected from 516 Brazilian undergraduates asked to rank characteristics of an entrepreneurial university on a scale from 1 to 5. The findings of this study suggest that those with international experience tended to emphasize connections between university and nonacademic partners, compared with nontraveling counterparts, who emphasized the importance of infrastructure in the university. Therefore, use of such programs may have an impact upon the structure of ST&I (Science Technology and Innovation) systems.

Emerging research indicates that chronic illnesses exacerbated by obesity begin in childhood. While research continues to show that consumption of fruits and vegetables can lower rates of obesity, children in the United States often fall short of consuming the recommended daily intake of fruits and vegetables. Youth nutrition education and cooking education programs have emerged as proven strategies for promoting youth consumption of fruit and vegetables, and other factors (e.g., nutrition knowledge, food-related behaviors, food preferences, attitude toward cooking, and cooking self-efficacy) that mediate youth consumption of fruits and vegetables. The purpose of this study was to evaluate the impact of the Recipes for Life program, a field-trip-based nutrition education program, on fifth-grade students. Results showed that the program elicited pre-post improvements in students’ content knowledge, cooking self-efficacy, and cooking attitudes.

29. Personalized medicine in Brazil: a new paradigm, old problems

Purpose – Personalized medicine (PM) encompasses a set of procedures, technologies and medications; the term became more prominent from the 2000s onwards and stems from the mapping of the human genome. The purposes of this study were to analyse the development stage of the process of technological innovation for PM and the obstacles that prevent PM from being adopted in the public health system in Brazil. Design/methodology/approach – As a research method, this paper opts for a case study carried out at the Hospital das Clínicas, which belongs to São Paulo Medical School. In total, 22 in-depth interviews were carried out at the hospital to identify current practices in PM, future prospects and barriers imposed to the adoption of PM technologies in public health. Findings – Personalized or precision medicine is already a reality for a small portion of the Brazilian population and is gradually gaining ground in public health care. One finding is that such changes are occurring in a disjointed manner in an incomplete and under development health innovation system. The analysis pointed out that the obstacles identified in Brazil are the same as those faced by high-income countries such as regulation, lack of clinical studies and need to adapt clinical studies to PM. They appear in all stages of the innovation cycle, from research to widespread use. Research limitations/implications – The research method was a case study, so the findings cannot be extrapolated to other contexts. A limited number of professionals were interviewed, their opinions may not reflect those of their organizations. Originality/value – There are several studies that discuss how health-care systems in high-income countries could incorporate these new technologies, but only a few focuses on low or middle-income countries such as Brazil.

BackgroundIn the primary 48-week analysis of a hepatic safety trial in patients with HIV-1 coinfected with HBV and/or HCV, maraviroc-containing treatment regimens were not associated with increased hepatotoxicity.MethodsIn this randomized, double-blind, placebo-controlled, multicentre study, patients received maraviroc twice daily (n=70) or placebo (n=67) with concomitant antiretroviral therapy for 144 weeks (Clinicaltrials.gov identifier, NCT01327547). The primary end point was the proportion of patients with protocol-defined Grade 3/4 alanine aminotransferase (ALT) abnormalities through week 48. Key secondary end points included 144-week analysis of Grade 3/4 ALT abnormalities and liver fibrosis by enhanced liver fibrosis (ELF) testing, hepatic elastography and an optional biopsy substudy.ResultsThrough 144 weeks of treatment, two (maraviroc) and three (placebo) patients met the protocol-defined Grade 3/4 ALT end point. Similar to the 48-week results, there were no statistically significant differences between groups in change from baseline in ELF or hepatic elastography. However, decreased elastography scores were noted in the maraviroc group. Blinded pathologist review suggested that 2 of 11 paired biopsies (both on maraviroc) showed signs of decreased fibrosis. One (maraviroc) and two (placebo) patients experienced treatment-related hepatobiliary adverse events (AEs). Five patients in the maraviroc group discontinued because of treatment-related AEs versus three in the placebo group. One death in the maraviroc group and two deaths in the placebo group were reported.ConclusionsUse of maraviroc did not increase hepatotoxicity in this population through 144 weeks. Further investigation regarding possible beneficial effects of maraviroc on liver fibrosis may be warranted.

Neutrinos are one of the least known elementary particles. The detection of neutrinos is an extremely difficult task since they are affected only by weak sub-atomic force or gravity. Therefore large detectors are constructed to reveal neutrino's properties. Among them the Liquid Argon Time Projection Chamber (LAr-TPC) detectors provide excellent imaging and particle identification ability for studying neutrinos. The computerized methods for automatic reconstruction and identification of particles are needed to fully exploit the potential of the LAr-TPC technique. Herein, the novel method for electron neutrino classification is presented. The method constructs a feature descriptor from images of observed event. It characterizes the signal distribution propagated from vertex of interest, where the particle interacts with the detector medium. The classifier is learned with a constructed feature descriptor to decide whether the images represent the electron neutrino or cascade produced by photons. The proposed approach assumes that the position of primary interaction vertex is known. The method's performance in dependency to the noise in a primary vertex position and deposited energy of particles is studied., Comment: 9 pages

ICARUS T600 liquid argon time projection chamber is the first large mass electronic detector of a new generation able to combine the imaging capabilities of the old bubble chambers with the excellent calorimetric energy measurement. After the three months demonstration run on surface in Pavia during 2001, the T600 cryogenic plant was significantly revised, in terms of reliability and safety, in view of its long-term operation in an underground environment. The T600 detector was activated in Hall B of the INFN Gran Sasso Laboratory during Spring 2010, where it was operated without interruption for about three years, taking data exposed to the CERN to Gran Sasso long baseline neutrino beam and cosmic rays. In this paper the T600 cryogenic plant is described in detail together with the commissioning procedures that lead to the successful operation of the detector shortly after the end of the filling with liquid Argon. Overall plant performance and stability during the long-term underground operation are discussed. This paper presents a measurement of the charged current interaction rate of the electron neutrino beam component of the beam above $1.5$~GeV using the large fiducial mass of the T2K $\pi^0$ detector. The predominant poriton of the $\nu_e$ flux ($\sim$85 %) at these energies comes from kaon decays. The measured ratio of the observed beam interaction rate to the predicted rate in the detector with water targets filled is 0.89 $\pm$ 0.08 (stat.) $\pm$ 0.11 (sys.), and with the water targets emptied is 0.90 $\pm$ 0.09 (stat.) $\pm$ 0.13 (sys.). The ratio obtained for the interactions on water only from an event subtraction method is 0.87 $\pm$ 0.33 (stat.) $\pm$ 0.21 (sys.). This is the first measurement of the interaction rate of electron neutrinos on water, which is particularly of interest to experiments with water Cherenkov detectors., Comment: 11 pages, 6 figures, as accepted to PRD

We report a measurement of the $\nu_\mu$ charged current quasi-elastic cross-sections on carbon in the T2K on-axis neutrino beam. The measured charged current quasi-elastic cross-sections on carbon at mean neutrino energies of 1.94 GeV and 0.93 GeV are $(11.95\pm 0.19(stat.)_{-1.47}^{+1.82} (syst.))\times 10^{-39}\mathrm{cm}^2/\mathrm{neutron}$ and $(10.64\pm 0.37(stat.)_{-1.65}^{+2.03} (syst.))\times 10^{-39}\mathrm{cm}^2/\mathrm{neutron}$, respectively. These results agree well with the predictions of neutrino interaction models. A Short-Baseline Neutrino (SBN) physics program of three LAr-TPC detectors located along the Booster Neutrino Beam (BNB) at Fermilab is presented. This new SBN Program will deliver a rich and compelling physics opportunity, including the ability to resolve a class of experimental anomalies in neutrino physics and to perform the most sensitive search to date for sterile neutrinos at the eV mass-scale through both appearance and disappearance oscillation channels. Using data sets of 6.6e20 protons on target (P.O.T.) in the LAr1-ND and ICARUS T600 detectors plus 13.2e20 P.O.T. in the MicroBooNE detector, we estimate that a search for muon neutrino to electron neutrino appearance can be performed with ~5 sigma sensitivity for the LSND allowed (99% C.L.) parameter region. In this proposal for the SBN Program, we describe the physics analysis, the conceptual design of the LAr1-ND detector, the design and refurbishment of the T600 detector, the necessary infrastructure required to execute the program, and a possible reconfiguration of the BNB target and horn system to improve its performance for oscillation searches., Comment: 209 pages, 129 figures

The Liquid Argon Time Projection Chamber (LAr-TPC) detectors provide excellent imaging and particle identification ability for studying neutrinos. An efficient and automatic reconstruction procedures are required to exploit potential of this imaging technology. Herein, a novel method for segmentation of images from LAr-TPC detectors is presented. The proposed approach computes a feature descriptor for each pixel in the image, which characterizes amplitude distribution in pixel and its neighbourhood. The supervised classifier is employed to distinguish between pixels representing particle's track and noise. The classifier is trained and evaluated on the hand-labeled dataset. The proposed approach can be a preprocessing step for reconstructing algorithms working directly on detector images., Comment: 10 pages, 4 figures, 2 tables

A sensitive search for anomalous LSND-like nu_mu to nu_e oscillations has been performed by the ICARUS Collaboration exposing the T600 LAr-TPC to the CERN to Gran Sasso (CNGS) neutrino beam. The result is compatible with the absence of additional anomalous contributions giving a limit to oscillation probability of 3.4E-3 and 7.6E-3 at 90% and 99% confidence levels respectively showing a tension between these new limits and the low-energy event excess (200 < E_nu QE < 475 MeV) reported by MiniBooNE Collaboration. A more detailed comparison of the ICARUS data with the MiniBooNE low-energy excess has been performed, including the energy resolution as obtained from the official MiniBooNE data release. As a result the previously reported tension is confirmed at 90% C.L., suggesting an unexplained nature or an otherwise instrumental effect for the MiniBooNE low energy event excess, Comment: 8 pages, 8 figures

We report on measurements of neutrino oscillation using data from the T2K long-baseline neutrino experiment collected between 2010 and 2013. In an analysis of muon neutrino disappearance alone, we find the following estimates and 68% confidence intervals for the two possible mass hierarchies: Normal Hierarchy: $\sin^2\theta_{23}=0.514^{+0.055}_{-0.056}$ and $\Delta m^2_{32}=(2.51\pm0.10)\times 10^{-3}$ eV$^2$/c$^4$ Inverted Hierarchy: $\sin^2\theta_{23}=0.511\pm0.055$ and $\Delta m^2_{13}=(2.48\pm0.10)\times 10^{-3}$ eV$^2$/c$^4$ The analysis accounts for multi-nucleon mechanisms in neutrino interactions which were found to introduce negligible bias. We describe our first analyses that combine measurements of muon neutrino disappearance and electron neutrino appearance to estimate four oscillation parameters and the mass hierarchy. Frequentist and Bayesian intervals are presented for combinations of these parameters, with and without including recent reactor measurements. At 90% confidence level and including reactor measurements, we exclude the region: $\delta_{CP}=[0.15,0.83]\pi$ for normal hierarchy and $\delta_{CP}=[-0.08,1.09]\pi$ for inverted hierarchy. The T2K and reactor data weakly favor the normal hierarchy with a Bayes Factor of 2.2. The most probable values and 68% 1D credible intervals for the other oscillation parameters, when reactor data are included, are: $\sin^2\theta_{23}=0.528^{+0.055}_{-0.038}$ and $|\Delta m^2_{32}|=(2.51\pm0.11)\times 10^{-3}$ eV$^2$/c$^4$., Comment: 111 pages, 45 figures, submitted to Physical Review D. Purpose – This paper aims to investigate the decision-making on new ventures of eight directors or managers of Brazilian accelerators, aiming to understand if the Einstellung effect – mental rigidity – operates during the judgment of new ventures to accelerate. Design/methodology/approach – Through a quasi-experiment design, the study was conducted with directors or managers of Brazilian accelerators, who were separately interviewed and responded to a psychological test, previously consented, as well as to a simulated decision-making questionnaire. Findings – The selection process, with the criteria for decision-making, functions as a “template” for the recognition of potentially successful companies and is, indeed, subject to various cognitive biases, among which, the Einstellung effect, characteristic of mental rigidity. Research limitations/implications – The main contribution of the present study is to identify the cognitive mechanisms, which can negatively affect the evaluation of innovative projects and propose ways that can counteract or mitigate them. Originality/value – The psychological approach to decision-making, usually studied in chess game context or problem-solving, was applied to a relatively unexplored field that is startups to accelerate. Its originality remains at the interdisciplinary approach, combining knowledge from psychology, decision-making and entrepreneurship.

40. Automated Isoform Diversity Detector (AIDD): a pipeline for investigating transcriptome diversity of RNA-seq data

Abstract Background As the number of RNA-seq datasets that become available to explore transcriptome diversity increases, so does the need for easy-to-use comprehensive computational workflows. Many available tools facilitate analyses of one of the two major mechanisms of transcriptome diversity, namely, differential expression of isoforms due to alternative splicing, while the second major mechanism—RNA editing due to post-transcriptional changes of individual nucleotides—remains under-appreciated. Both these mechanisms play an essential role in physiological and diseases processes, including cancer and neurological disorders. However, elucidation of RNA editing events at transcriptome-wide level requires increasingly complex computational tools, in turn resulting in a steep entrance barrier for labs who are interested in high-throughput variant calling applications on a large scale but lack the manpower and/or computational expertise. Results Here we present an easy-to-use, fully automated, computational pipeline (Automated Isoform Diversity Detector, AIDD) that contains open source tools for various tasks needed to map transcriptome diversity, including RNA editing events. To facilitate reproducibility and avoid system dependencies, the pipeline is contained within a pre-configured VirtualBox environment. The analytical tasks and format conversions are accomplished via a set of automated scripts that enable the user to go from a set of raw data, such as fastq files, to publication-ready results and figures in one step. A publicly available dataset of Zika virus-infected neural progenitor cells is used to illustrate AIDD’s capabilities. Conclusions AIDD pipeline offers a user-friendly interface for comprehensive and reproducible RNA-seq analyses. Among unique features of AIDD are its ability to infer RNA editing patterns, including ADAR editing, and inclusion of Guttman scale patterns for time series analysis of such editing landscapes. AIDD-based results show importance of diversity of ADAR isoforms, key RNA editing enzymes linked with the innate immune system and viral infections. These findings offer insights into the potential role of ADAR editing dysregulation in the disease mechanisms, including those of congenital Zika syndrome. Because of its automated all-inclusive features, AIDD pipeline enables even a novice user to easily explore common mechanisms of transcriptome diversity, including RNA editing landscapes.

The Charged-Current Quasi-Elastic (CCQE) interaction, $\nu_{l} + n \rightarrow l^{-} + p$, is the dominant CC process at $E_\nu \sim 1$ GeV and contributes to the signal in accelerator-based long-baseline neutrino oscillation experiments operating at intermediate neutrino energies. This paper reports a measurement by the T2K experiment of the $\nu_{\mu}$ CCQE cross section on a carbon target with the off-axis detector based on the observed distribution of muon momentum ($p_\mu$) and angle with respect to the incident neutrino beam ($\theta_\mu$). The flux-integrated CCQE cross section was measured to be $(0.83 \pm 0.12) \times 10^{-38}\textrm{ cm}^{2}$ in good agreement with NEUT MC value of ${0.88 \times 10^{-38}} \textrm{ cm}^{2}$. The energy dependence of the CCQE cross section is also reported. The axial mass, $M_A^{QE}$, of the dipole axial form factor was extracted assuming the Smith-Moniz CCQE model with a relativistic Fermi gas nuclear model. Using the absolute (shape-only) $p_{\mu}cos\theta_\mu$ distribution, the effective $M_A^{QE}$ parameter was measured to be ${1.26^{+0.21}_{-0.18} \textrm{ GeV}/c^{2}}$ (${1.43^{+0.28}_{-0.22} \textrm{ GeV}/c^{2}}$).

The T2K experiment has performed a search for $\nu_e$ disappearance due to sterile neutrinos using $5.9 \times 10^{20}$ protons on target for a baseline of $280 m$ in a neutrino beam peaked at about $500 MeV$. A sample of \nu_e CC interactions in the off-axis near detector has been selected with a purity of 63\% and an efficiency of 26\%. The p-value for the null hypothesis is 0.085 and the excluded region at 95\% CL is approximately $sin^2 2 \theta_{ee} > 0.3$ for $\Delta m^2_{eff} > 7 eV^2 / c^4$., Comment: 8 pages, 6 figures, submitted to PRD rapid communication

High Energy Physics - Experiment - Abstract
The observation of the recent electron neutrino appearance in a muon neutrino beam and the high-precision measurement of the mixing angle $\theta_{13}$ have led to a re-evaluation of the physics potential of the T2K long-baseline neutrino oscillation experiment. Sensitivities are explored for CP violation in neutrinos, non-maximal $\sin^22\theta_{23}$, the octant of $\theta_{23}$, and the mass hierarchy, in addition to the measurements of $\delta_{CP}$, $\sin^2\theta_{23}$, and $\Delta m^2_{32}$, for various combinations of $\nu$-mode and \(\bar{\nu}\)-mode data-taking. With an exposure of $7.8\times10^{21}$~protons-on-target, T2K can achieve 1-$\sigma$ resolution of 0.050(0.054) on $\sin^2\theta_{23}$ and $0.040(0.045)\times10^{-3}~\rm{eV}^2$ on $\Delta m^2_{32}$ for 100\%(50\%) neutrino beam mode running assuming $\sin^2\theta_{23}=0.5$ and $\Delta m^2_{32} = 2.4\times10^{-3}$ eV$^2$. T2K will have sensitivity to the CP-violating phase $\delta_{\rm{CP}}$ at 90\% C.L. or better over a significant range. For example, if $\sin^22\theta_{23}$ is maximal (i.e $\theta_{23}$=$45^\circ$) the range is $-115^\circ<\delta_{\rm{CP}}<-60^\circ$ for normal hierarchy and $+50^\circ<\delta_{\rm{CP}}<+130^\circ$ for inverted hierarchy. When T2K data is combined with data from the NO$\nu$A experiment, the region of oscillation parameter space where there is sensitivity to observe a non-zero $\delta_{CP}$ is substantially increased compared to if each experiment is analyzed alone., Comment: 40 pages, 27 figures, accepted by PTEP

The ICARUS T600 detector, the largest liquid Argon Time Projection Chamber (LAr-TPC) realized after many years of RD activities, was installed and successfully operated for 3 years at the INFN Gran Sasso underground Laboratory. One of the most important issues was the need of an extremely low residual electronegative impurity content in the liquid Argon, in order to transport the free electrons created by the ionizing particles with a very small attenuation along the drift path. The solutions adopted for the Argon re-circulation and purification systems have permitted to reach impressive results in terms of Argon purity and a free electron lifetime exceeding 15 ms, corresponding to about 20 parts per trillion of equivalent O2 contamination, a milestone for any future project involving LAr-TPC's and the development of higher detector mass scales., Comment: to be submitted to JINST, LaTeX version

High Energy Physics - Experiment - Abstract
The T2K off-axis near detector, ND280, is used to make the first differential cross-section measurements of electron neutrino charged current interactions at energies ~1 GeV as a function of electron momentum, electron scattering angle and four-momentum transfer of the interaction. The total flux-averaged $\nu_e$ charged current cross-section on carbon is measured to be $1.11\pm0.09~(stat)\pm0.18~(syst)\times10^{-38} cm^2/nucleon$. The differential and total cross-section measurements agree with the predictions of two leading neutrino interaction generators, NEUT and GENIE. The NEUT prediction is $1.23\times10^{-38} cm^2/nucleon$ and the GENIE prediction is $1.08\times10^{-38} cm^2/nucleon$. The total $\nu_e$ charged current cross-section result is also in agreement with data from the Gargamelle experiment., Comment: Submitted to PRL. We report a measurement of the $\nu_\mu$ inclusive charged current cross sections on iron and hydrocarbon in the T2K on-axis neutrino beam. The measured inclusive charged current cross sections on iron and hydrocarbon averaged over the T2K on-axis flux with a mean neutrino energy of 1.51 GeV are $(1.444\pm0.002(stat.)_{-0.157}^{+0.189}(syst.))\times 10^{-38}\mathrm{cm}^2/\mathrm{nucleon}$, and $(1.379\pm0.009(stat.)_{-0.147}^{+0.178}(syst.))\times 10^{-38}\mathrm{cm}^2/\mathrm{nucleon}$, respectively, and their cross section ratio is $1.047\pm0.007(stat.)\pm0.035(syst.)$. These results agree well with the predictions of the neutrino interaction model, and thus we checked the correct treatment of the nuclear effect for iron and hydrocarbon targets in the model within the measurement precisions., Comment: 15 pages, 17 figures

Self-Organising Maps (SOM) are Artificial Neural Networks used in Pattern Recognition tasks. Their major advantage over other architectures is human readability of a model. However, they often gain poorer accuracy. Mostly used metric in SOM is the Euclidean distance, which is not the best approach to some problems. In this paper, we study an impact of the metric change on the SOM's performance in classification problems. In order to change the metric of the SOM we applied a distance metric learning method, so-called 'Large Margin Nearest Neighbour'. It computes the Mahalanobis matrix, which assures small distance between nearest neighbour points from the same class and separation of points belonging to different classes by large margin. Results are presented on several real data sets, containing for example recognition of written digits, spoken letters or faces., Comment: 9 pages, 2 figures

The ICARUS T600 detector, with its 470 tons of active mass, is the largest liquid Argon TPC ever built. Operated for three years in the LNGS underground laboratory, it has collected thousands of CNGS neutrino beam interactions and cosmic ray events with energy spanning from tens of MeV to tens of GeV, with a trigger system based on scintillation light, charge signal on TPC wires and time information (for beam related events only). The performance of trigger system in terms of efficiency, background and live-time as a function of the event energy for the CNGS data taking is presented., Comment: 23 pages, 23 figures. 49. Visualizing Random Forest with Self-Organising Map

Random Forest (RF) is a powerful ensemble method for classification and regression tasks. It consists of decision trees set. Although, a single tree is well interpretable for human, the ensemble of trees is a black-box model. The popular technique to look inside the RF model is to visualize a RF proximity matrix obtained on data samples with Multidimensional Scaling (MDS) method. Herein, we present a novel method based on Self-Organising Maps (SOM) for revealing intrinsic relationships in data that lay inside the RF used for classification tasks. We propose an algorithm to learn the SOM with the proximity matrix obtained from the RF. The visualization of RF proximity matrix with MDS and SOM is compared. What is more, the SOM learned with the RF proximity matrix has better classification accuracy in comparison to SOM learned with Euclidean distance. Presented approach enables better understanding of the RF and additionally improves accuracy of the SOM.

We report the first measurement of the neutrino-oxygen neutral-current quasielastic (NCQE) cross section. It is obtained by observing nuclear deexcitation $\gamma$-rays which follow neutrino-oxygen interactions at the Super-Kamiokande water Cherenkov detector. We use T2K data corresponding to $3.01 \times 10^{20}$ protons on target. By selecting only events during the T2K beam window and with well-reconstructed vertices in the fiducial volume, the large background rate from natural radioactivity is dramatically reduced. We observe 43 events in the $4-30$ MeV reconstructed energy window, compared with an expectation of 51.0, which includes an estimated 16.2 background events. The background is primarily nonquasielastic neutral-current interactions and has only 1.2 events from natural radioactivity. The flux-averaged NCQE cross section we measure is $1.55 \times 10^{-38}$ cm$^2$ with a 68\% confidence interval of $(1.22, 2.20) \times 10^{-38}$ cm$^2$ at a median neutrino energy of 630 MeV, compared with the theoretical prediction of $2.01 \times 10^{-38}$ cm$^2$., Comment: 10 pages, 6 figures
