Abstract

A new atmospheric pressure (AP)-MALDI-type interface has been developed based on a free liquid (FL) microbeam/microdroplets and a mid-infrared optical parametric oscillator (mid-IR OPO). The device is integrated into a standard on-line nanoESI interface. The generation of molecular ions in the gas phase is believed to be the result of a fast (explosive) laser-induced evaporative dispersion (not desorption) of the microbeam into statistically charged nanodroplets. Only the lowest charge states appear in significant abundance in this type of experiment. Mass spectra of some common peptides have been acquired in positive ion mode, and the limit-of-detection of this first prototype (liquid microbeam setup) was evaluated to be 17 fmol per second. To improve the duty cycle and to reduce the sample consumption, a droplet-on-demand system was implemented (generating 100 pL droplets). With this setup, about 20 attomole of bradykinin were sufficient to achieve a signal-to-noise ratio better than five. This setup can be operated at flow rates down to 100 nL/ min and represents a liquid MALDI alternative to the nanoESI. Our particular interest was the application of the developed ion source for on-line coupling of liquid chromatography with mass spectrometry. The flow rates (> 100 [micro]L/min), required for stable operation of the ion source in continuous liquid microbeam mode, matches perfectly the flow rate range of microHPLC. Therefore, online LC/MS experiments have been realized, employing a microbore C18 reversed-phase column to separate an artificial peptide mixture and tryptic peptides of bovine serum albumin (performing a peptide mass fingerprint). In the latter case, sequence coverage of more than 90% has been achieved.

Abstract

The distribution of tubulin variants in the axonemial microtubules of sea urchin sperm flagella, is studied by immunological processes and by direct sequence and mass spectrometric analysis of the carboxy-terminal peptides. The A and B tubules that comprise the nine outer doublets have very different tubulin variants. A tubules are composed of more than 95% unmodified, tyrosinated alpha-beta-tubulin. In B tubules, alpha-tubulin is about 65% detyrosinated and both alpha- and beta-tubulin are 40-45% polyglycylated.

Abstract

Patients with head-and-neck cancer can develop both lung metastasis and primary lung cancer during the course of their disease. Despite the clinical importance of discrimination, reliable diagnostic biomarkers are still lacking. Here, we have characterised a cohort of squamous cell lung (SQCLC) and head-and-neck (HNSCC) carcinomas by quantitative proteomics. In a training cohort, we quantified 4,957 proteins in 44 SQCLC and 30 HNSCC tumours. A total of 518 proteins were found to be differentially expressed between SQCLC and HNSCC, and some of these were identified as genetic dependencies in either of the two tumour types. Using supervised machine learning, we inferred a proteomic signature for the classification of squamous cell carcinomas as either SQCLCor HNSCC, with diagnostic accuracies of 90.5% and 86.8% in cross- and independent validations, respectively. Furthermore, application of this signature to a cohort of pulmonary squamous cell carcinomas of unknown origin leads to a significant prognosticseparation. This study not only provides a diagnostic proteomicsignature for classification of secondary lung tumours in HNSCC patients, but also represents a proteomic resource for HNSCC andSQCLC.

Abstract

A method for the purification of the Golgi adaptor protein 1 from bovine adrenal gland tissue was devised to investigate the relationship of its β1 (formerly referred to as β') subunit to known β-type sequences. Adrenal gland tissue was chosen for this study because it yielded 2-3 times more adaptor protein 1 than a comparable preparation from bovine brain. Like its neuronal isoform, the β1 subunit from adrenal gland adaptor protein 1 is readily cleaved by trypsin into a 63-kDa N-terminal fragment and a 40-kDa C-terminal fragment, while the γ subunit is largely refractory to digestion. Based on microcequencing of 167 residues from the 63-kDa fragment, we noted 11 differences to the corresponding region of the β2 (formerly β) subunit of the plasma membrane adaptor protein 2, but only one difference to the corresponding region of a β-type protein encoded by the rat cDNA clone AP105a which is supposed to be a variant of the β2 subunit of the plasma membrane adaptor protein 2 [Kirchhausen, T., Nathanson, K. L., Matsui, W.. Vaisberg, A., Chow, E. P., Burne, C., Keen, J. H. & Davis, A. E. (1989) Proc. Natl Acad. Sci. USA 84, 8805-8809]. Alignment of 187 residues from the 40-kDa β1 C-terminal fragment revealed differences in 77 positions to the corresponding region of the β2 subunit and differences in 23 positions compared to the supposed β2-like protein. `These findings suggest that the protein encoded by the rat cDNA clone AP105a is more closely related to the β1 subunit of the bovine adrenal Golgi adaptor protein 1 than to the β2 subunit of the rat plasma membrane adaptor protein 2. 48. The complete amino acid sequence of the major mammalian neurofilament protein (NF-L)

Abstract

The first complete amino acid sequence of a neurofilament protein has been established. Porcine NF-L contains 548 residues corresponding to a molecular mass of ~62 kDa. This value is noticeably smaller than the 68–72 kDa estimates from gel electrophoresis. Sequence comparison among the 6 non-epithelial intermediate filament (IF) proteins of warm-blooded vertebrates shows that the three NF proteins are the most remote members. Additionally and unexpectedly they reveal among each other lower sequence identity than the three non-neuronal IF proteins GFAP, desmin, and vimentin where the last two are particularly closely related. Certain schemes of IF protein evolution are discussed.

49. Polyglycylation of tubulin in the diplomonad Giardia lamblia, one of the oldest eukaryotes

Abstract

We have searched for post-translational modifications in tubulin of the diplomonad Giardia lamblia, which is a representative of the earliest branches in eukaryotic evolution. The carboxyterminal peptide of α-tubulin was isolated and characterized by automated sequencing and mass spectrometry. Some 60% of the peptide is unmodified, while the remainder shows various degrees of polyglycylation. The number of glycyl residues in the lateral side chain ranges from 2 to 23. All peptide species encountered end with alanine-tyrosine, indicating the absence of a detyrosination/tyrosination cycle. We conclude that tubulin-specific polyglycylation could be as old as tubulin and axonemal structures.

Abstract

Car☐y-terminal fragments of α and β tubulin from bull sperm were isolated and characterized by automated sequencing and mass spectrometry. About 60% of sperm α tubulin is polyglycylated. The lateral chain, which can reach 13 residues in length, is covalently attached via an isopeptide bond. The fully detyrosinated sperm α tubulin lacks polyglycylation. Thus mammalian sperm microtubules differ from the ciliary axonemal microtubules of the protozoanParamecium for which others have documented a complete polyglycylation of both α and β tubulin.
