Abstract

Ocean microbial communities strongly influence the biogeochemistry, food webs, and climate of our planet. Despite recent advances in understanding their taxonomic and genomic compositions, little is known about how their transcriptomes vary globally. Here, we present a dataset of 187 metatranscriptomes and 370 metagenomes from 126 globally distributed sampling stations and establish a resource of 47 million genes to study community-level transcriptomes across depth layers from pole-to-pole. We examine gene expression changes and community turnover as the underlying mechanisms shaping community transcriptomes along these axes of environmental variation and show how their individual contributions differ for multiple biogeochemically relevant processes. Furthermore, we find the relative contribution of gene expression changes to be significantly lower in polar than in non-polar waters and hypothesize that in polar regions, alterations in community activity in response to ocean warming will be driven more strongly by changes in organismal composition than by gene regulatory mechanisms. Abstract

Microbes drive most ecosystems and are modulated by viruses that impact their lifespan, gene flow, and metabolic outputs. However, ecosystem-level impacts of viral community diversity remain difficult to assess due to classification issues and few reference genomes. Here, we establish an ∼12-fold expanded global ocean DNA virome dataset of 195,728 viral populations, now including the Arctic Ocean, and validate that these populations form discrete genotypic clusters. Meta-community analyses revealed five ecological zones throughout the global ocean, including two distinct Arctic regions. Across the zones, local and global patterns and drivers in viral community diversity were established for both macrodiversity (inter-population diversity) and microdiversity (intra-population genetic variation). These patterns sometimes, but not always, paralleled those from macro-organisms and revealed temperate and tropical surface waters and the Arctic as biodiversity hotspots and mechanistic hypotheses to explain them. Such further understanding of ocean viruses is critical for broader inclusion in ecosystem models.

Abstract

The reactivity of ylides possessing additional iodonium functionality is driven by the departure of the iodonium group, which generates highly reactive intermediates. The scope of these reactions depends on both the nature of the reacting partner and the functional groups present at the ylidic center. In this study, we investigate the reactivity of phosphonium–iodonium ylides, where the ylidic carbon atom is bonded to a cyclic phenoxaphosphonium moiety and various electron‐withdrawing substituents. The study examines these ylides in reactions with nitriles and alkynes, continuing our investigation of acyclic phosphonium–iodonium ylides with triple‐bond‐containing compounds. The incorporation of phosphorus into a cyclic structure reveals new bond‐making and bond‐breaking patterns in reactions with alkynes, leading to novel reaction pathway and the formation of enone‐functionalized phosphonates. Phenoxaphosphonium–iodonium ylides and furans have been shown to have antiproliferative activity in vitro against several human cancer cell lines. [ABSTRACT FROM AUTHOR]

Abstract

Introduction: The importance of the conformational behavior comprehension for proper prediction of properties for a certain compound or for a class of compounds is indisputable. For 3,7-diacylbispidines (3,7-diacyl-3,7-diazabicyclo[3.3.1]nonanes), only "double chair" (CC) conformers were prior found experimentally in the condensed phase, which differ only in the acyl groups relative orientation, "parallel," pa or "antiparallel," ap. However, 2 other conformer families, "boat-chair," BC and "double twist," TT, are known for other bicyclo[3.3.1]nonane derivatives. Features of these conformers would be useful for the accurate prediction of properties and activities of the compounds. Methods: Second-order perturbation theory ab initio techniques (MP2) in the triple-zeta correlation-consistent orbital basis set cc-pVTZ was employed to optimize the electronic energy for structures, to characterize the optimized structures as potential energy surface minima by energy hessian eigenvalue calculations and to calculate zero-point energy corrections for the minima using the "rigid rotor-harmonic oscillator" approximation to model the molecular ensemble thermodynamics. Additionally, the computational chemical thermodynamics benefits much from the concept of the molecular strain and its energy assessed successfully through the bond separation energy formalism. We combine both approaches in our investigation to find and consistently characterize the conformers previously unknown for the compounds under the studies. Results: Six possible conformers were found for the investigated 3,7-diacetyl-3,7-diazabicyclo[ 3.3.1]nonanes 1-4, formed by combining the skeletal conformation changes with the internal rotation of acyl substituents. The conformational behavior is quite similar for all investigated molecules. In all cases, the CC conformation is optimal for the bicyclic skeleton and ap orientation prevails over pa for 2 acetyl groups. This prevalence is 4-5 kcal mol-1 in CC and less than 1 kcal mol-1 in other skeletal forms, making rotation of 2 acyl groups in BC and TT almost independent. Concerning the skeletal conformations, the common energy sequence CC < BC < TT is found. While the relative BC energy is 6-7 kcal mol-1 over the optimal CC structure, TT forms are all strained by more than 12 kcal mol-1. Conclusions: For the first time, both BC and TT conformers of 3,7-diacetylbispidines were characterized by their strain and conformation energies together with known less strained CC forms. On the basis of our calculations, the relative energies of BC conformers are expected to be close to those of the CC acetyl amide bond rotamers found previously in experiment, therefore, their exclusion from the conformational behavior would look unjustified. On the contrary, TT conformers are found to be much more strained enough to be neglected in the conformational ensemble modeling. [ABSTRACT FROM AUTHOR]

Abstract

A series of phosphonium ylides and mixed phosphonium‐iodonium ylides based on cyclic phenoxaphosphinine has been synthesized, representing a new structural type of ylides. The influence of the electron‐withdrawing substituents of various nature on the stability and physicochemical properties of phenoxaphosphonium ylides is discussed. Our findings reveal a progressive reduction in ylide stability as the carbonyl group is replaced first with a phosphonate group and then with a nitrile group. NMR data indicates that the presence of a cyclic phosphonium group results in a lowered energy barrier to rotation about the carbon‐carbon bond, both in phosphonium and mixed phosphonium‐iodonium ylides with α‐carboxyl substituents when compared to triarylphosphonium ylides. Abstract

The ocean is home to myriad small planktonic organisms that underpin the functioning of marine ecosystems. However, their spatial patterns of diversity and the underlying drivers remain poorly known, precluding projections of their responses to global changes. Here we investigate the latitudinal gradients and global predictors of plankton diversity across archaea, bacteria, eukaryotes, and major virus clades using both molecular and imaging data from Tara Oceans. We show a decline of diversity for most planktonic groups toward the poles, mainly driven by decreasing ocean temperatures. Projections into the future suggest that severe warming of the surface ocean by the end of the 21st century could lead to tropicalization of the diversity of most planktonic groups in temperate and polar regions. These changes may have multiple consequences for marine ecosystem functioning and services and are expected to be particularly significant in key areas for carbon sequestration, fisheries, and marine conservation. Abstract

Ocean microbial communities strongly influence the biogeochemistry, food webs, and climate of our planet. Despite recent advances in understanding their taxonomic and genomic compositions, little is known about how their transcriptomes vary globally. Here, we present a dataset of 187 metatranscriptomes and 370 metagenomes from 126 globally distributed sampling stations and establish a resource of 47 million genes to study community-level transcriptomes across depth layers from pole-to-pole. We examine gene expression changes and community turnover as the underlying mechanisms shaping community transcriptomes along these axes of environmental variation and show how their individual contributions differ for multiple biogeochemically relevant processes. Furthermore, we find the relative contribution of gene expression changes to be significantly lower in polar than in non-polar waters and hypothesize that in polar regions, alterations in community activity in response to ocean warming will be driven more strongly by changes in organismal composition than by gene regulatory mechanisms

Abstract

Microbes drive most ecosystems and are modulated by viruses that impact their lifespan, gene flow, and metabolic outputs. However, ecosystem-level impacts of viral community diversity remain difficult to assess due to classification issues and few reference genomes. Here, we establish an ∼12-fold expanded global ocean DNA virome dataset of 195,728 viral populations, now including the Arctic Ocean, and validate that these populations form discrete genotypic clusters. Meta-community analyses revealed five ecological zones throughout the global ocean, including two distinct Arctic regions. Across the zones, local and global patterns and drivers in viral community diversity were established for both macrodiversity (inter-population diversity) and microdiversity (intra-population genetic variation). These patterns sometimes, but not always, paralleled those from macro-organisms and revealed temperate and tropical surface waters and the Arctic as biodiversity hotspots and mechanistic hypotheses to explain them. 41. An assessment of Arctic Ocean freshwater content changes from the 1990s to the 2006-2008 period and beyond

Abstract

Unprecedented summer-season sampling of the Arctic Ocean during the period 2006-2008 makes possible a quasi-synoptic estimate of liquid freshwater (LFW) inventories in the Arctic Ocean basins. In comparison to observations from 1992-1999, LFW content relative to a salinity of 35 in the layer from the surface to the 34 isohaline increased by 6000 to 10000 km≥ in the Arctic Ocean (water depth greater than 500 m). This is close to the annual export of freshwater (liquid and solid) from the Arctic Ocean reported in the literature. Observations and a model simulation show regional variations in LFW were both due to changes in the depth of the lower halocline, often forced by regional wind-induced Ekman pumping, and a mean freshening of the water column above this depth, associated with an increased net sea ice melt and advection of increased amounts of river water from the Siberian shelves. Over the whole Arctic Ocean, changes in the observed mean salinity above the 34 isohaline dominated estimated changes in LFW content. Observations from 2009-2010 suggest that LFW content is at similar or higher levels relative to 2006-2008. The observed change in LFW is likely to influence the vertical exchange of heat and freshwater exchange in the Arctic Ocean, and hence the modification of the circulating Atlantic Water. Furthermore, the additional LFW must ultimately be released from the Arctic Ocean to the regions of deep-water formation in the North Atlantic in future years.

Abstract

Recent decades have shown substantial changes in the Arctic Ocean, yet observations are still relatively sparse compared to most other parts of the world's oceans. Results from numerical models still differ in the distribution of key variables, such as the pathways of liquid freshwater. From salinity and temperature profiles observed by a variety of platforms since 1992 we are able to show a substantial freshening in the upper Arctic Ocean impacting an increase in stratification between the mixed-layer and the lower halocline. Based on temperature and salinity profiles, we will present an objective analysis of mixed-layer depth, sea surface height and geostrophic velocity during the recent two decades. We are able to derive decadal trends as well as seasonal cycles during the most recend decade. Surface geostrophic velocity points to a flow in the Amerasian Basin toward the Lomonosov Ridge. Although most of the freshwater volume increase occurred on the Amerasian side of the Arctic Ocean, the changes on the Eurasian side have strong implications not only for the stratification but also the vertical exchange of nutrients in the upper ocean.

The definitive version was published in Geophysical Research Letters 41 (2014): 961-968, doi:10.1002/2013GL058121., Freshwater in the Arctic Ocean plays an important role in the regional ocean circulation, sea ice, and global climate. From salinity observed by a variety of platforms, we are able, for the first time, to estimate a statistically reliable liquid freshwater trend from monthly gridded fields over all upper Arctic Ocean basins. From 1992 to 2012 this trend was 600±300 km3 yr−1. A numerical model agrees very well with the observed freshwater changes. A decrease in salinity made up about two thirds of the freshwater trend and a thickening of the upper layer up to one third. The Arctic Ocean Oscillation index, a measure for the regional wind stress curl, correlated well with our freshwater time series. No clear relation to Arctic Oscillation or Arctic Dipole indices could be found.
