Abstract Background Isolating phylogenetic signal from morphological data is crucial for accurately merging fossils into the tree of life and for calibrating molecular dating. However, subjective character definition is a major limitation which can introduce biases that mislead phylogenetic inferences and divergence time estimation. The use of quantitative data, e.g., geometric morphometric (GMM; shape) data can allow for more objective integration of morphological data into phylogenetic inference. This systematic review describes the current state of the field in using continuous morphometric data (e.g., GMM data) for phylogenetic reconstruction and assesses the efficacy of these data compared to discrete characters using the PRISMA-EcoEvo v1.0. reporting guideline, and offers some pathways for approaching this task with GMM data. A comprehensive search string yielded 11,123 phylogenetic studies published in English up to Oct 2023 in the Web of Science database. Title and abstract screening removed 10,975 articles, and full-text screening was performed for 132 articles. Of these, a total of twelve articles met final inclusion criteria and were used for downstream analyses. Results Phylogenetic performance was compared between approaches that employed continuous morphometric and discrete morphological data. Overall, the reconstructed phylogenies did not show increased resolution or accuracy (i.e., benchmarked against molecular phylogenies) as continuous data alone or combined with discrete morphological datasets. Conclusions An exhaustive search of the literature for existing empirical continuous data resulted in a total of twelve articles for final inclusion following title/abstract, and full-text screening. Our study was performed under a rigorous framework for systematic reviews, which showed that the lack of available comparisons between discrete and continuous data hinders our understanding of the performance of continuous data. Our study demonstrates the problem surrounding the efficacy of continuous data as remaining relatively intractable despite an exhaustive search, due in part to the difficulty in obtaining relevant comparisons from the literature. Thus, we implore researchers to address this issue with studies that collect discrete and continuous data sets with directly comparable properties (i.e., describing shape, or size).

Phylogenetic methods are widely used to reconstruct the evolutionary relationships among species and individuals. However, recombination can obscure ancestral relationships as individuals may inherit different regions of their genome from different ancestors. It is, therefore, often necessary to detect recombination events, locate recombination breakpoints, and select recombination-free alignments prior to reconstructing phylogenetic trees. While many earlier studies have examined the power of different methods to detect recombination, very few have examined the ability of these methods to accurately locate recombination breakpoints. In this study, we simulated genome sequences based on ancestral recombination graphs and explored the accuracy of three popular recombination detection methods: MaxChi, 3SEQ, and Genetic Algorithm Recombination Detection. The accuracy of inferred breakpoint locations was evaluated along with the key factors contributing to variation in accuracy across datasets. While many different genomic features contribute to the variation in performance across methods, the number of informative sites consistent with the pattern of inheritance between parent and recombinant child sequences always has the greatest contribution to accuracy. While partitioning sequence alignments based on identified recombination breakpoints can greatly decrease phylogenetic error, the quality of phylogenetic reconstructions depends very little on how breakpoints are chosen to partition the alignment. Our work sheds light on how different features of recombinant genomes affect the performance of recombination detection methods and suggests best practices for reconstructing phylogenies based on recombination-free alignments. Despite the widespread use of integrative taxonomic approaches, many scleractinian coral genera and species remain grouped in polyphyletic families, classified as incertae sedis or simply understudied. Oculinidae Gray, 1847 represents a family for which many taxonomic questions remain unresolved, particularly those related to some of the current genera, such as Oculina Lamark, 1816 or recently removed genera, including Cladocora Ehrenberg, 1834 and Madrepora Linnaeus, 1758. Cladocora is currently assigned to the family Cladocoridae Milne Edwards & Haime, 1857 and a new family, Bathyporidae Kitahara, Capel, Zilberberg & Cairns, 2024, was recently raised to accommodate Madrepora. However, the name Bathyporidae is not valid because this was not formed on the basis of a type genus name. To resolve taxonomic questions related to these three genera, the evolutionary relationships are explored through phylogenetic analyses of 18 molecular markers. The results of these analyses support a close relationship between the species Oculina patagonica and Cladocora caespitosa, indicating that these may belong to the same family (and possibly genus), and highlighting the need for detailed revisions of Oculina and Cladocora. By contrast, a distant relationship is found between these two species and Madrepora oculata, with the overall evidence supporting the placement of Madrepora in the resurrected family Madreporidae Ehrenberg, 1834. Commonly used methods for inferring phylogenies were designed before the emergence of high-throughput sequencing and can generally not accommodate the challenges associated with noisy, diploid sequencing data. In many applications, diploid genomes are still treated as haploid through the use of ambiguity characters; while the uncertainty in genotype calling-arising as a consequence of the sequencing technology-is ignored. In order to address this problem, we describe two new probabilistic approaches for estimating genetic distances: distAngsd-geno and distAngsd-nuc, both implemented in a software suite named distAngsd. These methods are specifically designed for next-generation sequencing data, utilize the full information from the data, and take uncertainty in genotype calling into account. Through extensive simulations, we show that these new methods are markedly more accurate and have more stable statistical behaviors than other currently available methods for estimating genetic distances-even for very low depth data with high error rates.

In the age of genome sequencing, whole-genome data is readily and frequently generated, leading to a wealth of new information that can be used to advance various fields of research. New approaches, such as alignment-free phylogenetic methods that utilize k- mer-based distance scoring, are becoming increasingly popular given their ability to rapidly generate phylogenetic information from whole-genome data. However, these methods have not yet been tested using environmental data, which often tends to be highly fragmented and incomplete. Here, we compare the results of one alignment-free approach (which utilizes the D 2 statistic) to traditional multi-gene maximum likelihood trees in 3 algal groups that have high-quality genome data available. In addition, we simulate lower-quality, fragmented genome data using these algae to test method robustness to genome quality and completeness. Finally, we apply the alignment-free approach to environmental metagenome assembled genome data of unclassified Saccharibacteria and Trebouxiophyte algae, and single-cell amplified data from uncultured marine stramenopiles to demonstrate its utility with real datasets. We find that in all instances, the alignment-free method produces phylogenies that are comparable, and often more informative, than those created using the traditional multi-gene approach. The k -mer-based method performs well even when there are significant missing data that include marker genes traditionally used for tree reconstruction. Our results demonstrate the value of alignment-free approaches for classifying novel, often cryptic or rare, species, that may not be culturable or are difficult to access using single-cell methods, but fill important gaps in the tree of life. There is little evidence that the already described and accepted taxa of ascarids (Ascaris lumbricoides, A. suum, and A. ovis) infecting individuals of taxonomically distant groups (hominids, pigs, sheep, goats, and dogs) can be genetically or morphologically distinguished. However, despite described morphological differences, e.g., due to intraspecific variation, these are insufficient for species determination and may indicate differences amongst ascarids because of cross infections, hybrid production, and specific adaptations to hosts. Herein, the results of a molecular and morphological analysis of ascarids parasitising Sumatran orangutans (Pongo abelii Lesson, 1827) in native populations are presented. The research took place in the Bukit Lawang area, Indonesia, in 2009. Throughout the year, fresh faecal samples were collected regularly from 24 orangutans, and all were examined for the presence of nematode adults. Only five adult worms from two orangutan females were found during regular collection. Using the integrative taxonomic approach, the nematodes found were identified as A. lumbricoides. The significance of the find and its rarity is documented by the fact that this is the first confirmed finding of adult ascarids from an original orangutan site (not from a zoo) in more than 130 years (including the long-term study spanning the last 20 years focusing on orangutan parasites and natural antiparasitic drugs). More accurate morphometric parameters and genetic differences for the identification of ascarids were established. These parameters will be helpful for other findings in great apes and will also be suitable for further and precise determination of this parasite. The details distinguishing between male and female specimens are also stated and well defined. A comprehensive evaluation of the situation of Ascaris species parasitising orangutans, including a comparison with previously described orangutan parasite (i.e., A. satyri—species inquirenda), is discussed. Comprising approximately 7500 living species of various corals and sea anemones, Anthozoa ranks among the most ecologically and economically valuable marine taxa. However, the taxonomy and systematics of anthozoans remain in flux as several facets of their biology (e.g. cryptic speciation, hybridisation and introgression, morphological plasticity and convergence) confound taxonomists even today. Rapid advancements in molecular sequencing and analyses have made available vast quantities of genomic data on an increasing number of species across the anthozoan tree of life. While whole genome assemblies are expected to result in the most robust phylogenetic trees, reduced-representation techniques such as genome skimming, RAD-seq, phylotranscriptomics and hybrid capture have led to well-supported inferences at various taxonomic levels and may still be favoured at this stage due to the high cost associated with even a single genome assembly. Here, we examine the different genotyping and analytical approaches used in anthozoan phylogeny reconstructions, their applicability across different divergences, and the coverage of studies among anthozoan clades to date. Based on our review of 82 phylogenomic studies, we describe the suitability of methods employed relative to their aims, highlight the imbalanced coverage of taxonomic groups studied and assess immediate and long-term needs where consolidation and streamlining of approaches would further advance the field. Overall, we find that Scleractinia (Anthozoa) is the most phylogenetically sampled group and studies on Octocorallia (Anthozoa) and its subclades are emerging. Nevertheless, we emphasise the need for more phylotranscriptomic, hybrid capture and whole genome sequencing across all anthozoans to increase topological support and generate more precise divergence time estimates. The enhanced phylogenetic understanding of Anthozoa is expected to provide insights into the evolution of genes and adaptations to environmental stressors amidst the current climate and mass extinction crises. Abstract Background Alignment-free methods for sequence comparisons have become popular in many bioinformatics applications, specifically in the estimation of sequence similarity measures to construct phylogenetic trees. Recently, the average common substring measure, ACS, and its k-mismatch counterpart, ACS k , have been shown to produce results as effective as multiple-sequence alignment based methods for reconstruction of phylogeny trees. Since computing ACS k takes O(n logk n) time and hence impractical for large datasets, multiple heuristics that can approximate ACS k have been introduced. Results In this paper, we present a novel linear-time heuristic to approximate ACS k , which is faster than computing the exact ACS k while being closer to the exact ACS k values compared to previously published linear-time greedy heuristics. Using four real datasets, containing both DNA and protein sequences, we evaluate our algorithm in terms of accuracy, runtime and demonstrate its applicability for phylogeny reconstruction. Our algorithm provides better accuracy than previously published heuristic methods, while being comparable in its applications to phylogeny reconstruction. Conclusions Our method produces a better approximation for ACS k and is applicable for the alignment-free comparison of biological sequences at highly competitive speed. Behavioral biologists have long been fascinated with the diversity of animal signals produced in the contexts of courtship and same-sex competition. In these contexts many lizards engage in conspicuous bobbing displays, and numerous studies have been devoted to describing these displays. Traditionally, bobbing displays are partitioned into units whose durations (and sometimes head amplitudes) are measured. Recently, Macedonia et al. (2019) introduced use of the Discrete Fourier Transform (DFT) as an alternative to unit-based variables for characterizing species-specific traits in display structure of Galápagos Lava Lizards (Microlophus spp.). The relative success of the two methods was not compared directly, however, because the homology of display units among species was uncertain. Here we overcome this problem using the "grahami series" of Anolis lizards—a monophyletic radiation of seven species on Jamaica and Grand Cayman. Our study had three primary goals. Our first goal was to discover whether DFT-based measures, unit-based measures, or their combination provided the best means to capture taxon-specific distinctiveness in display structure. To this end, we quantified bobbing displays and used nested analyses of variance (ANOVAs) to determine if particular variables were reliably superior at differentiating populations within a species. We then used principal components analysis to reduce the number of measurement variables, and entered the components into discriminant function analyses to determine which approach best discriminated among taxa. Results showed that no one type of measurement, or measurement combination, emerged as being consistently better at discriminating taxa across comparisons. Our second goal was to test a hypothesis that arose from our findings in Galápagos Lava Lizards—that the DFT may decrease in effectiveness as bobbing display structure increases in complexity. For this test we used four simple and compound display types from the species Anolis reconditus. Results of discriminant function analyses provided mixed support for the hypothesis, and we suggest that a definitive test of DFT performance and display complexity should utilize synthetic displays in which attributes of display structure are varied systematically. Last, we show how bobbing display structure maps onto alternative DNA-based phylogenies of the grahami series anoles. Whereas some species produced derived display types unanticipated from displays of more basal species in this adaptive radiation, others exhibited features that linked them to a particular population of a species in their clade. Recent phylogenetic trees of the phenotypically diverse Eurasian orchid genus Gymnadenia s.l., based on Sanger sequencing of nrITS and next-generation RAD-seq data, largely agree on species boundaries but disagree radically regarding relationships among those species. Moreover, both contrasting topologies receive support from a recent transcriptome study. But these genetic studies are not matched by a taxonomically comprehensive analysis of phenotype. Population-level in situ morphometric analyses of 41 characters for 150 plants spanning seven putative species are used to determine overall phenetic similarities of the species, thereby allowing both phenotypic species circumscription and comparison of estimated phenotypic and genotypic disparities. The three widely recognized short-spurred lineages prove highly morphometrically divergent from each other and from the long-spurred species, which differ from each other only subtly. Phenetic disparity correlates strongly with genetic disparity for RAD-seq data but not with that for nrITS data. The RAD-seq topology is appealing because it implies a fractal evolutionary pattern, but it also requires that later-divergent, recently evolved species are far more geographically widespread than their putative antecedents. Current knowledge of this intensively studied genus allows stronger conclusions on circumscription of taxa than on determining their evolutionary relationships; the clade is unequivocally a single genus that, on present evidence, consists of approximately 12 species. I emphasize the importance of rigorously describing and analysing phenotype, of tree rooting, and of critically appraising reconstructed phylogenies, irrespective of the robustness of the data and the determination with which they are analysed. Abstract Background Many algorithms and programs are available for phylogenetic reconstruction of families of proteins. Methods used widely at present use either a number of distance-based principles or character-based principles of maximum parsimony or maximum likelihood. Results We developed a novel program, named PQ, for reconstructing protein and nucleic acid phylogenies following a new character-based principle. Being tested on natural sequences PQ improves upon the results of maximum parsimony and maximum likelihood. Working with alignments of 10 and 15 sequences, it also outperforms the FastME program, which is based on one of the distance-based principles. Among all tested programs PQ is proved to be the least susceptible to long branch attraction. FastME outperforms PQ when processing alignments of 45 sequences, however. We confirm a recent result that on natural sequences FastME outperforms maximum parsimony and maximum likelihood. At the same time, both PQ and FastME are inferior to maximum parsimony and maximum likelihood on simulated sequences. PQ is open source and available to the public via an online interface. Conclusions The software we developed offers an open-source alternative for phylogenetic reconstruction for relatively small sets of proteins and nucleic acids, with up to a few tens of sequences.

Aims Phylogenetic diversity metrics can discern the relative contributions of ecological and evolutionary processes associated with the assembly of plant communities. However, the magnitude of the potential variation associated with phylogenetic methodologies, and its effect on estimates of phylogenetic diversity, remains poorly understood. Here, we assess how sources of variation associated with estimates of phylogenetic diversity can potentially affect our understanding of plant community structure for a series of temperate forest plots in China. Methods In total, 20 forest plots, comprising of 274 woody species and 581 herbaceous species, were surveyed and sampled along an elevational gradient of 2800 m on Taibai Mountain, China. We used multi-model inference to search for the most parsimonious relationship between estimates of phylogenetic diversity and each of four predictors (i.e. type of phylogenetic reconstruction method, phylogenetic diversity metric, woody or herbaceous growth form and elevation), and their pairwise interactions. Important Findings There was no significant difference in patterns of phylogenetic diversity when using synthesis-based vs. molecular-based phylogenetic methods. Results showed that elevation, the type of phylogenetic diversity metric, growth form and their interactions, accounted for >44% of the variance in our estimates of phylogenetic diversity. In general, phylogenetic diversity decreased with increasing elevation; however, the trend was weaker for herbaceous plants than for woody plants. Moreover, the three phylogenetic diversity metrics showed consistent patterns (i.e. clustered) across the elevational gradient for woody plants. For herbaceous plants, the mean pairwise distance showed a random distribution over the gradient. These results suggest that a better understanding of temperate forest community structure can be obtained when estimates of phylogenetic diversity include methodological and environmental sources of variation. Horizontal gene transfer (HGT), the movement of genetic material across branches of the tree of life, is well established in prokaryotes and uncontroversial. This is explained in part by relatively compact prokaryote genomes that facilitate assembly and gene prediction, resulting in thousands of complete genomes for analysis. By contrast, their large and often complex genome structure have thwarted HGT studies of eukaryotes. The tide has recently turned with the availability of sufficient high-quality genome data to address quantity and quality of HGT in these taxa. Here, we argue that HGT is a small but significant player in the evolution of microbial eukaryotes and provide examples where HGT has facilitated gain of adaptive functions and in some cases, underpinned major lifestyle transitions. Horizontal gene transfer (HGT) is emerging as a significant contributor to eukaryotic genomes, challenging previous assertions that HGT is restricted to prokaryotes and only relevant to eukaryotes during organellogenesis. HGTs often confer an adaptive advantage to the 'host' organism, and many of these adaptations significantly enhance metabolic pathways, leading to lifestyle shifts or survival in highly fluctuating environments. Protists that exhibit a range of lifestyles, including photosynthesis, mixotrophy, polyextremophily, and parasitism, comprise the earliest divergences in major multicellular lineages, making them models for understanding the role of HGT in evolutionary transitions. HGT represents, on average, about 1% of protist gene inventories, although this 'rule' needs to be tested in the future using more data and a standardized pipeline for HGT quantification. As species richness varies along the tree of life, there is a great interest in identifying factors that affect the rates by which lineages speciate or go extinct. To this end, theoretical biologists have developed a suite of phylogenetic comparative methods that aim to identify where shifts in diversification rates had occurred along a phylogeny and whether they are associated with some traits. Using these methods, numerous studies have predicted that speciation and extinction rates vary across the tree of life. In this study, we show that asymmetric rates of sequence evolution lead to systematic biases in the inferred phylogeny, which in turn lead to erroneous inferences regarding lineage diversification patterns. The results demonstrate that as the asymmetry in sequence evolution rates increases, so does the tendency to select more complicated models that include the possibility of diversification rate shifts. These results thus suggest that any inference regarding shifts in diversification pattern should be treated with great caution, at least until any biases regarding the molecular substitution rate have been ruled out. Abstract Background Gene order changes, under rearrangements, insertions, deletions and duplications, have been used as a new type of data source for phylogenetic reconstruction. Because these changes are rare compared to sequence mutations, they allow the inference of phylogeny further back in evolutionary time. There exist many computational methods for the reconstruction of gene-order phylogenies, including widely used maximum parsimonious methods and maximum likelihood methods. However, both methods face challenges in handling large genomes with many duplicated genes, especially in the presence of whole genome duplication. Methods In this paper, we present three simple yet powerful methods based on maximum-likelihood (ML) approaches that encode multiplicities of both gene adjacency and gene content information for phylogenetic reconstruction. Results Extensive experiments on simulated data sets show that our new method achieves the most accurate phylogenies compared to existing approaches. We also evaluate our method on real whole-genome data from eleven mammals. The package is publicly accessible at http://www.geneorder.org. Conclusions Our new encoding schemes successfully incorporate the multiplicity information of gene adjacencies and gene content into an ML framework, and show promising results in reconstruct phylogenies for whole-genome data in the presence of massive duplications.

Abstract Background Alignment-free sequence comparison approaches have been garnering increasing interest in various data- and compute-intensive applications such as phylogenetic inference for large-scale sequences. While k-mer based methods are predominantly used in real applications, the average common substring (ACS) approach is emerging as one of the prominent alignment-free approaches. This ACS approach has been further generalized by some recent work, either greedily or exactly, by allowing a bounded number of mismatches in the common substrings. Results We present ALFRED-G, a greedy alignment-free distance estimator for phylogenetic tree reconstruction based on the concept of the generalized ACS approach. In this algorithm, we have investigated a new heuristic to efficiently compute the lengths of common strings with mismatches allowed, and have further applied this heuristic to phylogeny reconstruction. Performance evaluation using real sequence datasets shows that our heuristic is able to reconstruct comparable, or even more accurate, phylogenetic tree topologies than the kmacs heuristic algorithm at highly competitive speed. Conclusions ALFRED-G is an alignment-free heuristic for evolutionary distance estimation between two biological sequences. This algorithm is implemented in C++ and has been incorporated into our open-source ALFRED software package ( http://alurulab.cc.gatech.edu/phylo ).

A retrospective study was conducted to investigate the presence of ferlavirus, ball python nidovirus and bacteria in 32 tracheobronchial lavages from ball pythons raised in captivity and affected by respiratory disease. A touchdown reverse transcription polymerase reaction (RT-PCR) was performed to detect ball python nidovirus RNA targeting a 260-bp portion of the ORF1a gene, while a nested RT-PCR was applied to identify RNA targeting the 518-bp ferlavirus partial L gene. RT-PCR positive products were submitted for Sanger's sequencing and phylogeny reconstruction. Bacteriological examinations were performed to diagnose a possible bacterial involvement. BLAST analysis revealed that the nucleotide sequences of the six (18.8%) RT-PCR positive amplicons were 90–97% identical to the partial sequence of the ORF1a gene of the recently described ball python nidovirus. All tested snakes were negative for ferlavirus. Thirteen out of 32 samples (40.6%) were bacteriologically positive. Respiratory tract diseases can be a substantial problem for snake breeders, considering the rapid transmission of respiratory pathogens. The results and published studies show that ball python nidovirus is circulating in python collections and could be linked to suboptimal management practices. Surveillance programs are desirable as part of the routine snake health assessment. Tracheobronchial lavage is a fast, practical, cost-effective procedure for sample collection. Genome rearrangements have played an important role in the evolution of Yersinia pestis from its progenitor Yersinia pseudotuberculosis. Traditional phylogenetic trees for Y. pestis based on sequence comparison have short internal branches and low bootstrap supports as only a small number of nucleotide substitutions have occurred. On the other hand, even a small number of genome rearrangements may resolve topological ambiguities in a phylogenetic tree. We reconstructed phylogenetic trees based on genome rearrangements using several popular approaches such as Maximum likelihood for Gene Order and the Bayesian model of genome rearrangements by inversions. We also reconciled phylogenetic trees for each of the three CRISPR loci to obtain an integrated scenario of the CRISPR cassette evolution. Analysis of contradictions between the obtained evolutionary trees yielded numerous parallel inversions and gain/loss events. Our data indicate that an integrated analysis of sequence-based and inversion-based trees enhances the resolution of phylogenetic reconstruction. In contrast, reconstructions of strain relationships based on solely CRISPR loci may not be reliable, as the history is obscured by large deletions, obliterating the order of spacer gains. Similarly, numerous parallel gene losses preclude reconstruction of phylogeny based on gene content.

There are numerous phylogenetic reconstruction methods and models available—but which should you use and why? Important considerations in phylogenetic analyses include data quality, structure, signal, alignment length and sampling. If poorly modelled, variation in rates of change across proteins and across lineages can lead to incorrect phylogeny reconstruction which can then lead to downstream misinterpretation of the underlying data. The risk of choosing and applying an inappropriate model can be reduced with some critical yet straightforward steps outlined in this paper. We use the question of the position of the root of placental mammals as our working example to illustrate the topological impact of model misspecification. Using this case study we focus on using models in a Bayesian framework and we outline the steps involved in identifying and assessing better fitting models for specific datasets.

Phylogeny reconstruction is a key instrument in numerous biological analyses, ranging from evolutionary and ecology research, to conservation and systems biology. The increasing accumulation of genomic data makes it possible to reconstruct phylogenies with both high accuracy and at increasingly finer resolution. Yet, taking advantage of the enormous amount of sequence data available requires the use of computational tools for efficient data retrieval and processing, or else the process could quickly become an error‐prone endeavour. Here, we present OneTwoTree (http://onetwotree.tau.ac.il/), a Web‐based tool for tree reconstruction based on the supermatrix paradigm. Given a list of taxa names of interest as the sole input requirement, OneTwoTree retrieves all available sequence data from NCBI GenBank, clusters these into orthology groups, identifies the most informative set of markers, searches for an appropriate outgroup, and assembles a partitioned sequence matrix that is then used for the final phylogeny reconstruction step. OneTwoTree further allows users to control various steps of the process, such as the merging of sequences from similar clusters, or phylogeny reconstruction based on markers from a specific genome type. By comparing the performance of OneTwoTree to a manually reconstructed phylogeny of the Antirrhineae tribe, we show that the use of OneTwoTree resulted in substantially higher data coverage in terms of both taxon sampling and the number of informative markers assembled. Background: Many algorithms and programs are available for phylogenetic reconstruction of families of proteins. Methods used widely at present use either a number of distance-based principles or character-based principles of maximum parsimony or maximum likelihood. Results: We developed a novel program, named PQ, for reconstructing protein and nucleic acid phylogenies following a new character-based principle. Being tested on natural sequences PQ improves upon the results of maximum parsimony and maximum likelihood. Working with alignments of 10 and 15 sequences, it also outperforms the FastME program, which is based on one of the distance-based principles. Among all tested programs PQ is proved to be the least susceptible to long branch attraction. FastME outperforms PQ when processing alignments of 45 sequences, however. We confirm a recent result that on natural sequences FastME outperforms maximum parsimony and maximum likelihood. At the same time, both PQ and FastME are inferior to maximum parsimony and maximum likelihood on simulated sequences. PQ is open source and available to the public via an online interface. Conclusions: The software we developed offers an open-source alternative for phylogenetic reconstruction for relatively small sets of proteins and nucleic acids, with up to a few tens of sequences. Extinction is the complete loss of a species, but the accuracy of that status depends on the overall information about the species. Dracaena umbraculifera was described in 1797 from a cultivated plant attributed to Mauritius, but repeated surveys failed to relocate it and it was categorized as Extinct on the IUCN Red List. However, several individuals labelled as D. umbraculifera grow in botanical gardens, suggesting that the species’ IUCN status may be inaccurate. The goal of this study was to understand (1) where D. umbraculifera originated, (2) which species are its close relatives, (3) whether it is extinct, and (4) the identity of the botanical garden accessions and whether they have conservation value. We sequenced a cpDNA region of Dracaena from Mauritius, botanical garden accessions labelled as D. umbraculifera and individuals confirmed to be D. umbraculifera based on morphology, one of which is a living plant in a private garden. We included GenBank accessions of Dracaena from Madagascar and other locations and reconstructed the phylogeny using Bayesian and parsimony approaches. Phylogenies indicated that D. umbraculifera> is more closely related to Dracaena reflexa from Madagascar than to Mauritian Dracaena. As anecdotal information indicated that the living D. umbraculifera originated from Madagascar, we conducted field expeditions there and located five wild populations; the species’ IUCN status should therefore be Critically Endangered because < 50 wild individuals remain. Although the identity of many botanical garden samples remains unresolved, this study highlights the importance of living collections for facilitating new discoveries and the importance of documenting and conserving the flora of Madagascar. Genome rearrangements have played an important role in the evolution of Yersinia pestis from its progenitor Yersinia pseudotuberculosis. Traditional phylogenetic trees for Y. pestis based on sequence comparison have short internal branches and low bootstrap supports as only a small number of nucleotide substitutions have occurred. On the other hand, even a small number of genome rearrangements may resolve topological ambiguities in a phylogenetic tree. We reconstructed phylogenetic trees based on genome rearrangements using several popular approaches such as Maximum likelihood for Gene Order and the Bayesian model of genome rearrangements by inversions. We also reconciled phylogenetic trees for each of the three CRISPR loci to obtain an integrated scenario of the CRISPR cassette evolution. Analysis of contradictions between the obtained evolutionary trees yielded numerous parallel inversions and gain/loss events. Our data indicate that an integrated analysis of sequence-based and inversion-based trees enhances the resolution of phylogenetic reconstruction. In contrast, reconstructions of strain relationships based on solely CRISPR loci may not be reliable, as the history is obscured by large deletions, obliterating the order of spacer gains. Similarly, numerous parallel gene losses preclude reconstruction of phylogeny based on gene content. [ABSTRACT FROM AUTHOR]
