4. A Combination of Hand-Held Models and Computer Imaging Programs Helps Students Answer Oral Questions about Molecular Structure and Function: A Controlled Investigation of Student Learning

Abstract

We conducted a controlled investigation to examine whether a combination of computer imagery and tactile tools helps introductory cell biology laboratory undergraduate students better learn about protein structure/function relationships as compared with computer imagery alone. In all five laboratory sections, students used the molecular imaging program, Protein Explorer (PE). In the three experimental sections, three-dimensional physical models were made available to the students, in addition to PE. Student learning was assessed via oral and written research summaries and videotaped interviews. Differences between the experimental and control group students were not found in our typical course assessments such as research papers, but rather were revealed during one-on-one interviews with students at the end of the semester. A subset of students in the experimental group produced superior answers to some higher-order interview questions as compared with students in the control group. During the interview, students in both groups preferred to use either the hand-held models alone or in combination with the PE imaging program. Students typically did not use any tools when answering knowledge (lower-level thinking) questions, but when challenged with higher-level thinking questions, students in both the control and experimental groups elected to use the models. Research suggests that the crtY gene in Halobacterium salinarum encodes lycopene beta-cyclase, involved in the bacteriorhodopsin biosynthesis. Sequence comparison indicates that evolutionarily the bacterial heterodimeric lycopene cyclases are connected to the bifunctional lycopene cyclase-phytoene synthases in fungi.

24. A theoretical approach to energy security

Abstract

Energy security remains an under-theorised sub-field of International Relations and the meaning of the term itself is unclear. A literature review indicates it is best described as ‘polysemic’ – ‘capable of holding multiple dimensions and taking on different specificities’ when applied to various times, locations, or energy resources. Rather than approaching its subject through an extant or proposed definition, this thesis addresses the gap in security theory literature by developing a novel theoretical approach to its topic. The distinctive nature of energy security is explored both in relation to security theory and the foundational role of energy in human civilisation. Following consideration of several possible theoretical approaches drawn from International Relations, Daniel Deudney’s highly abstract and under-explored structural-functional-materialist theory of security politics is modified and, for the purposes of validation, applied to oil supply security. The theory is extended by the inclusion of closely specified ideational factors, and then adapted for oil supply security with the aid of a specifically developed typology of security practices. This modified theory is then tested against the historical record of the international relations of oil supply through three case studies drawn from the twentieth century in which major powers confronted serious difficulties with their oil supplies. In addition, the ancillary propositions of the theory, which have the potential to indicate likely to fail security practices, are evaluated. This thesis seeks to offer a fresh perspective on the complex nature of energy security and a set of analytical tools with the potential to detect flawed security practices in advance of their failure.

Abstract

ABSTRACTTrypanosoma bruceiprotein disulfide isomerase 2 (TbPDI2) is a bloodstream stage-specific lumenal endoplasmic reticulum (ER) glycoprotein. ER localization is dependent on the TbPDI2 C-terminal tetrapeptide (KQDL) and is mediated by TbERD2, an orthologue of the yeast ER retrieval receptor. Consistent with this function, TbERD2 localizes prominently to ER exit sites, and RNA interference (RNAi) knockdown results in specific secretion of a surrogate ER retention reporter, BiPN:KQDL. TbPDI2 is highly N-glycosylated and is reactive with tomato lectin, suggesting the presence of poly-N-acetyllactosamine modifications, which are common on lyso/endosomal proteins in trypanosomes but are inconsistent with ER localization. However, TbPDI2 is reactive with tomato lectin immediately following biosynthesis—far too rapidly for transport to the Golgi compartment, the site of poly-N-acetyllactosamine addition. TbPDI2 also fails to react with Erythrina cristagallilectin, confirming the absence of terminal N-acetyllactosamine units. We propose that tomato lectin binds the Manß1-4GlcNAcß1-4GlcNAc trisaccharide core of paucimannose glycans on both newly synthesized and mature TbPDI2. Consistent with this proposal, a-mannosidase treatment renders oligomannose N-glycans on the T. bruceicathepsin L orthologue TbCatL reactive with tomato lectin. These findings resolve contradictory evidence on the location and glycobiology of TbPDI2 and provide a cautionary note on the use of tomato lectin as a poly-N-acetyllactosamine-specific reagent.

Abstract

Bacteriorhodopsin, the light-driven proton pump of Halobacterium salinarum, consists of the membrane apoprotein bacterioopsin and a covalently bound retinal cofactor. The mechanism by which retinal is synthesized and bound to bacterioopsinin vivois unknown. As a step toward identifying cellular factors involved in this process, we constructed an in-frame deletion of brp, a gene implicated in bacteriorhodopsin biogenesis. In the Δbrpstrain, bacteriorhodopsin levels are decreased ∼4.0-fold compared with wild type, whereas bacterioopsin levels are normal. The probable precursor of retinal, β-carotene, is increased ∼3.8-fold, whereas retinal is decreased by ∼3.7-fold. These results suggest that brpis involved in retinal synthesis. Additional cellular factors may substitute forbrpfunction in the Δbrpstrain because retinal production is not abolished. The in-frame deletion ofblh,a brpparalog identified by analysis of the Halobacteriumsp. NRC-1 genome, reduced bacteriorhodopsin accumulation on solid medium but not in liquid. However, deletion of both brpand blhabolished bacteriorhodopsin and retinal production in liquid medium, again without affecting bacterioopsin accumulation. The level of β-carotene increased ∼5.3-fold. The simplest interpretation of these results is that brpand blhencode similar proteins that catalyze or regulate the conversion of β-carotene to retinal.

Abstract

All organisms are subject to stress from environmental changes, and understanding the specific molecular responses to allow cells to maintain viability is a fundamental biological problem. We explore this process in the halophilic microbe Haloferax volcanii. We hypothesize that they have evolved so that a subset of their population consists of cells prepared to survive dramatic stress events. As a first step to examine how these 'persisting' cells endure, we used RNA sequencing to examine transcriptome differences in cells that survived osmotic shock compared to unstressed cells. Our data revealed that approximately half of the protein-coding genes exhibited statistically significant differences in transcriptome abundance with a nearly equal distribution of more abundant and less abundant transcripts. There were about twice the number of transcripts exhibiting a 10-fold or greater decrease (5.3% of protein-coding genes) in abundance than those with the same magnitude of increased abundance (2.7% of protein-coding genes). These results may indicate that cells primed for survival reduce production of proteins required for active metabolism. We are currently conducting experiments to determine if deletion or overexpression of some of these genes affects susceptibility of H. volcanii to osmotic shock. Our work may provide insight into why some cells in a microbial population survive stress events despite being genetically identical to cells that are killed. [ABSTRACT FROM AUTHOR]
