Basal stem/progenitor cells of airway epithelium from chronic obstructive pulmonary disease (COPD) patients have a decrease in differentiation and self-renewal potential. Our study aimed at identifying deregulations in the genetic program of these cells that could account for their exhaustion, focusing on genes downstream of the epithelial–mesenchymal transition-inducing transcription factor Slug/Snail2 and responding to transforming growth factor (TGF)-β. TGF-β is at higher levels in COPD patient lungs, plays a role in stem/progenitor cell fate and regulates the expression of Slug/Snail2 that is highly expressed in airway basal stem/progenitors. We reanalyzed a gene expression dataset that we generated from COPD and normal primary bronchial basal progenitor cells knocked down for Slug/Snail2 gene. Among the genes that we identified to be repressed downstream of Slug/Snail2 in COPD, we selected those responding to differentiation and TGF-β. The large majority of these genes are upregulated with differentiation but repressed by TGF-β. Pathway and ontology enrichment analysis revealed a set of genes coding for transcription factors involved in stem cell maintenance that are repressed downstream of Slug/Snail2 and by TGF-β in COPD but not normal basal progenitor cells. We also reveal a link between Slug/Snail2 expression and the repressive effect of TGF-β on these stem cell maintenance genes. Our work brings a new insight and molecular perspective to the exhaustion of basal stem/progenitor cells observed in the airway epithelium of COPD patients, revealing that stem cell maintenance genes are repressed in these cells, with TGF-β and Slug/Snail2 being involved in this deregulation.

Slug/Snail2 belongs to the Epithelial-Mesenchymal Transition (EMT)-inducing transcription factors involved in development and diseases. Slug is expressed in adult stem/progenitor cells of several epithelia, making it unique among these transcription factors. To investigate Slug role in human bronchial epithelium progenitors, we studied primary bronchial basal/progenitor cells in an air-liquid interface culture system that allows regenerating a bronchial epithelium. To identify Slug downstream genes we knocked down Slug in basal/progenitor cells from normal subjects and subjects with COPD, a respiratory disease presenting anomalies in the bronchial epithelium and high levels of TGF-β in the lungs. We show that normal and COPD bronchial basal/progenitors, even when treated with TGF-β, express both epithelial and mesenchymal markers, and that the epithelial marker E-cadherin is not a target of Slug and, moreover, positively correlates with Slug. We reveal that Slug downstream genes responding to both differentiation and TGF-β are different in normal and COPD progenitors, with in particular a set of proliferation-related genes that are among the genes repressed downstream of Slug in normal but not COPD. In COPD progenitors at the onset of differentiation in presence of TGF-β, we show that there is positive correlations between the effect of differentiation and TGF-β on proliferation-related genes and on Slug protein, and that their expression levels are higher than in normal cells. As well, the expression of Smad3 and β-Catenin, two molecules from TGF-β signaling pathways, are higher in COPD progenitors, and our results indicate that proliferation-related genes and Slug protein are increased by different TGF-β-induced mechanisms.Graphical Abstract

During the first wave of COVID-19, nearly 50% of France's fatalities occurred in nursing homes. Older people with mental health disorders are considered to be more prone to infections when epidemics arise. To test this hypothesis, we conducted a retrospective descriptive and comparative study of the incidence of severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) infection in a cohort of elderly residents with or without severe mental illness (SMI) living in a French nursing home facility. This was done during the first lockdown from March 17th until May 11th, 2020. Our study included 72 participants of 75 residents, of whom 58 contracted COVID-19, 14 developed a severe form requiring hospitalisation, and 14 died. The disease was significantly less frequent in residents with SMI 15(62%) than those without SMI 43 (89.6%). In regression analysis, a higher level of autonomy was significantly associated with a lower disease incidence. Once contracted, residents with or without SMI differed significantly neither on morbidity nor mortality. The period of survival did not either significantly differ between the two groups. As a potential explanation, we suggested that pathological social withdrawal added to stigmatisation could have protected SMI residents from contracting the disease.

Many peptide growth factors, including EGFR ligands, accelerate wound reepithelialization in vivo and in vitro . Furthermore, EGFR expression is transiently increased at wound margins, suggesting an active role for this receptor in wound repair. During reepithelialization of cutaneous wounds, keratinocytes display a phenotypic plasticity resembling aspects of epithelial–mesenchymal transformation. The transcription factor Slug/Snai2 is a regulator of epithelial–mesenchymal transformation during development, and we previously reported that Slug expression is elevated in keratinocytes bordering cutaneous wounds in vivo , ex vivo , and in vitro . In this study we provide evidence that Slug expression is necessary for an EGFR-stimulated reepithelialization response. Epidermal growth factor (EGF) induces Slug expression and the response to EGFR activation is more robust than to other receptor tyrosine kinase ligands. EGFR-stimulated reepithelialization is highly dependent on Slug, as demonstrated by the absence of EGF-stimulated outgrowth in explants derived from Slug null mice. In vitro reepithelialization stimulated by ectopic Slug expression was not impaired by an inhibitor of EGFR catalytic activity, suggesting that Slug is a downstream mediator of this EGFR-stimulated response. Our findings provide evidence that Slug is an essential component of the pathway leading to EGFR-mediated epithelial outgrowth.

Background Inhalation of ambient levels of ozone causes airway inflammation and epithelial injury. Methods To examine the responses of airway cells to ozone-induced oxidative injury, 19 subjects (7 with asthma) were exposed to clean air (0ppb), medium (100ppb), and high (200ppb) ambient levels of ozone for 4h on three separate occasions in a climate-controlled chamber followed by bronchoscopy with bronchoalveolar lavage (BAL) 24h later. BAL cell mRNA expression was examined using Affymetrix GeneChip Microarray. The role of a differentially expressed gene (DEG) in epithelial injury was evaluated in an in vitro model of injury [16HBE14o- cell line scratch assay]. Results Ozone exposure caused a dose-dependent up-regulation of several biologic pathways involved in inflammation and repair including chemokine and cytokine secretion, activity, and receptor binding; metalloproteinase and endopeptidase activity; adhesion, locomotion, and migration; and cell growth and tumorigenesis regulation. Asthmatic subjects had 1.7- to 3.8-fold higher expression of many DEGs suggestive of increased proinflammatory and matrix degradation and remodeling signals. The most highly up-regulated gene was osteopontin, the protein level of which in BAL fluid increased in a dose-dependent manner after ozone exposure. Asthmatic subjects had a disproportionate increase in non-polymerized osteopontin with increasing exposure to ozone. Treatment with polymeric, but not monomeric, osteopontin enhanced the migration of epithelial cells and wound closure in an α9β1 integrin-dependent manner. Conclusions Expression profiling of BAL cells after ozone exposure reveals potential regulatory genes and pathways activated by oxidative stress. One DEG, osteopontin, promotes epithelial wound healing in an in vitro model of injury.

Permanent osteoblastic cell lines are potential tools to study the interactions between osteoblastic and hematopoietic cells in the bone marrow cavity. In a recent work we have shown that the osteosarcoma cell line CAL72 may be more closely related to normal osteoblasts than the osteosarcoma cells previously described. In the present work we continued the characterisation of the CAL72 cell line with regard to its effects on various hematopoietic cells, in coculture experiments. We show here that CAL72 cells, in contrast to MG-63 or SaOS-2 osteosarcoma cell lines, do not inhibit hematopoietic colony formation and sustain the limited expansion of hematopoietic progenitors in a similar way to that described for normal osteoblasts. We also demonstrate that CAL72 cells induce the monocytic differentiation of the promyelocytic HL-60 cell line like MG-63 and SaOS-2, but support a better maturation and a longer survival of the differentiated cells than the two other osteosarcoma cell lines. In order to better understand the differential effects observed between CAL72 and MG-63 or SaOS-2, we analysed the cytokine and chemokine mRNA expression of these cells using the RNase protection quantitative assay. We show here that the expression profile of CAL72 is clearly different from that of MG-63 or SaOS-2 and may explain, at least in part, its specific effects on hematopoietic cells. Taken together these experiments confirm that CAL72 has particular properties and is an interesting tool to study the role of osteoblastic cells in hematopoietic cell growth and differentiation.

The product of the recently cloned mouse obese (ob) gene is likely to play an important role in a loop regulating the size of the adipose tissue mass. The hormonal regulation of the ob gene could affect adiposity. To investigate this point, the effect of insulin on ob gene expression was examined in cells of the 3T3-F442A preadipocyte clonal line. ob mRNA is absent from exponentially growing, undifferentiated cells as well as from confluent preadipose cells. Terminal differentiation of preadipose to adipose cells leads to the expression of ob mRNA detected by a sensitive and quantitative ribonuclease protection assay. In adipose cells, the level of ob mRNA is sensitive to insulin in the nanomolar range of concentrations with an increase from an average of 1 copy to 5-10 copies/cell. The effect of insulin was fully reversible and takes place primarily at a transcriptional level. The ob mRNA shows a rapid turnover, with a half-life of approximately 2 h in the absence or presence of insulin. The level of secreted Ob protein is also regulated by insulin. These results indicate that the ob gene is expressed in mature fat cells only and support the possibility that insulin is an important regulator of ob gene expression.

The gene product of the recently cloned mouse obese gene (ob) is important in regulating adipose tissue mass. ob RNA is expressed specifically by mouse adipocytes in vivo in each of several different fat cell depots, including brown fat. ob RNA is also expressed in cultured 3T3-442A preadipocyte cells that have been induced to differentiate. Mice with lesions of the hypothalamus, as well as mice mutant at the db locus, express a 20-fold higher level of ob RNA in adipose tissue. These data suggest that both the db gene and the hypothalamus are downstream of the ob gene in the pathway that regulates adipose tissue mass and are consistent with previous experiments suggesting that the db locus encodes the ob receptor. In db/db and lesioned mice, quantitative differences in expression level of ob RNA correlated with adipocyte lipid content. The molecules that regulate expression level of the ob gene in adipocytes probably are important in determining body weight, as are the molecules that mediate the effects of ob at its site of action.

Direct election to the European Parliament was introduced in 1979, when the first direct election took place. The second direct election was held in 1984 and the third in 1989 after the decision to create a Single European Market. Traditionally, a large proportion of national election campaigns consists of television coverage. Given plans for greater European integration in becomes increasingly relevant to study the role of national television in the process of European integration. This article focuses on the use of television in Belgium and Denmark, with different aspects of European election campaigns on television being highlighted. Was the role of television the same in these two countries on the issue of election to the European Parliament? Or did it follow a pattern to be expected due to a differentiation between Belgium and Denmark based on ideas of EC centre and periphery? Using data collected as part of a systematic content analysis of EC issues on television programmes in 1979, 1984 and 1989, we look at the structure of the European election campaigns on the national TV channels in these two small EC countries. How did television access for political parties compare with national elections? Further, what changes have there been over this period, and to what degree did changes in the media structure influence the use of television?

We show that Xenopus laevis has a Hox 2 complex, and that this complex is strongly conserved with the mammalian one, both in structure and in the rules of spatial and temporal sequential expression of its genes during the early stages of development. Lithium chloride and retinoic acid, two reagents known to alter axial patterning of the body when applied to Xenopus embryos, produce, respectively, embryos with reduced posterior but exaggerated anterior structures and embryos with truncation of anterior structures. We report here on the effect of these reagents on the expression of Hox 2 genes in the Xenopus embryos. LiCl has a dramatic effect on Hox genes, suppressing the expression of these genes during gastrulation and early neurulation. However, later on expression of these genes reaches significant levels, suggesting the existence of two phases in the control of Hox gene expression. Retinoic acid increases the steady state level of transcripts from Hox genes with the greatest effect on Hox 2.7, the most anterior of the genes studied. This suggests that the results obtained in EC cells (Simeone et al., 1990, 1991) reflect what occurs in vivo. Neither LiCl nor RA change the sequential order of the onset of expression of the genes, showing that these reagents do not perturb the molecular mechanisms used to establish the sequential activation of the genes of the Hox complexes.

In the chicken, liver is a major organ controlling energy metabolism. The present study aimed to describe the evolution of global gene expression profiles in chicken liver during a 48h fasting period. Liver RNA samples were collected from 4 weeks old broilers, fed ad libitum or fasted for 16h or 48h. Following reverse-transcription and Cy dye labelling, the samples were hybridized on chicken 20K oligochips (ARK-genomics) against a reference sample. International audience; Transcription factors of the Snail family are key regulators of epithelial-mesenchymal transition (EMT). In many processes during development or disease, cells do not acquire all the characteristics associated with EMT, leading to what we refer to as partial EMT (p-EMT). However, little is known of the implications of the Snail transcription factors in processes that only involve a p-EMT. To assess this, we used the hepatocyte growth factor (HGF)-induced Madin-Darby canine kidney tubulogenesis system, which provides a three-dimensional culture model of a morphogenetic process including a p-EMT. We found that although Slug (Snail2) is highly and transitory up-regulated during the p-EMT phase of tubulogenesis, it is not a repressor of E-cadherin during this process. Using inducible knockdown of Slug, we demonstrate that Slug is not an inducer of cell movement and instead is required for survival during p-EMT. We conclude that in epithelial cells, promoting cell survival can be a primary function of Slug, rather than being acquired concomitantly with EMT.

The kidney is primarily comprised of highly polarized epithelial cells. Much has been learned recently about the mechanisms of epithelial polarization. However, in most experimental systems the orientation of this polarity is determined by external cues, such as growth of epithelial cells on a filter support. When Madin-Darby canine kidney (MDCK) cells are grown instead in a three-dimensional (3D) collagen gel, the cells form hollow cysts lined by a monolayer of epithelial cells, with their apical surfaces all facing the central lumen. We have found that expression of a dominant-negative (DN) form of the small GTPase Rac1 causes an inversion of epithelial polarity, such that the apical surface of the cells instead faces the periphery of the cyst. This indicates that the establishment of polarity and the orientation of polarity can be experimentally separated by growing cells in a 3D collagen gel, where there is no filter support to provide an external cue for orientation. DN Rac1 causes a defect in the assembly of laminin into its normal basement membrane network, and addition of a high concentration of exogenous laminin rescues the inversion of polarity caused by DN Rac1.

Hox genes, which are key regulators of cell fate and pattern formation during embryogenesis, are also important regulators of hematopoiesis, and different combinations of Hox gene products are involved in lineage commitment or maturation. However, their molecular and cellular modes of action are not yet completely understood. Recent studies have indicated that Hox genes are involved in the regulation of cell–extracellular matrix (ECM) interactions and cell migration. Here, we report that Hox A7, a gene frequently overexpressed in acute myeloid leukemia, is down-regulated during HL-60 monocytic differentiation. Using a model in which HL-60 cells are induced to differentiate toward the monocytic lineage with bone marrow stromal-like cells, we demonstrate that Hox A7-sustained expression disturbs the regulation of cell adhesive and migratory capacities on fibronectin during early differentiation. We show that this is accompanied by a partial blockage of the transcriptional induction of proline-rich tyrosine kinase 2, a gene coding for a focal adhesion kinase active in monocytes, and of tissue transglutaminase, a gene coding for a fibronectin coreceptor in monocytes. This is the first report that demonstrates the involvement of a Hox gene in the regulation of adhesion and migration of hematopoietic cells and that links it to the deregulation of genes involved in cell–ECM interactions and downstream signaling pathways.

Capture of cellular mRNA by mobile elements has been an evolutionary catalyst for the spread of genes and a cause of cancer development. Here we present evidence that an orphan gene, FAM8A1 (family with sequence similarity 8), was captured by a retrovirus, followed by multiple retrotransposition events, during primate evolution between 45 and 58 million years ago. This represents the first record of cellular mRNA transduction in humans. The human gene is localized on chromosome 6p23 with five related pseudogenes (FAM8A2P-A6P), each inserted within a human endogenous retrovirus (HERV). Only the functional FAM8A1 gene is expressed and displays a ubiquitous mRNA and a testis-specific transcript present in the haploid phase of spermatogenesis. The structural features of the FAM8A1 pseudogenes include two short sequences of similarity between the FAM8A1 mRNA and the HERV sequences at both the 5' and 3' integration sites. These hallmarks suggest an alternative model to account for the capture of FAM8A1 cellular mRNA by HERV-K, involving illegitimate recombination events at the two sites of sequence similarity during reverse transcription. Unlike previous models, which assume at least one step of retroviral integration in the genome, our model is consistent with in vitro observations showing that multiple template switches occur among packaged viral transcripts. This leads to the speculation that, in some cases, cellular mRNAs may have been captured through similar processes involved in the retroviral life cycle.

Lipoprotein lipase (LPL) is a glycoprotein enzyme that is produced in several cells and tissues. LPL belongs to a large lipase gene family that includes, among others, hepatic lipase and pancreatic lipase. After secretion, LPL becomes anchored on the luminal surface of the capillary endothelial cells. There it hydrolyzes triglycerides in triglyceride-rich lipoproteins, generating free fatty acids that can serve either as a direct energy source or can be stored. Through this action LPL plays a pivotal role both in energy and in lipoprotein metabolism. LPL production is regulated in a tissue-specific fashion by developmental, hormonal, and nutritional factors. The recent availability of the regulatory sequences of the LPL gene will greatly facilitate these regulatory studies in the future. In man, several mutations resulting in familial LPL deficiency have been delineated at a molecular level. The study of these mutations is not only very beneficial from a clinical point of view but also contributes in a major way to our understanding of the structure-function relationship of LPL and other lipases. In this review major attention is given to molecular studies relating to the regulation of LPL production, to the defects underlying LPL deficiency, and to structure-function relationship of the lipases.

Embryonic stem cells, derived from the inner cell mass of murine blastocysts, can be maintained in a totipotent state in vitro. In appropriate conditions embryonic stem cells have been shown to differentiate in vitro into various derivatives of all three primary germ layers. We describe in this paper conditions to induce differentiation of embryonic stem cells reliably and at high efficiency into adipocytes. A prerequisite is to treat early developing embryonic stem cell-derived embryoid bodies with retinoic acid for a precise period of time. Retinoic acid could not be substituted by adipogenic hormones nor by potent activators of peroxisome proliferator-activated receptors. Treatment with retinoic acid resulted in the subsequent appearance of large clusters of mature adipocytes in embryoid body outgrowths. Lipogenic and lipolytic activities as well as high level expression of adipocyte specific genes could be detected in these cultures. Analysis of expression of potential adipogenic genes, such as peroxisome proliferator-activated receptors gamma and delta and CCAAT/enhancer binding protein beta, during differentiation of retinoic acid-treated embryoid bodies has been performed. The temporal pattern of expression of genes encoding these nuclear factors resembled that found during mouse embryogenesis. The differentiation of embryonic stem cells into adipocytes will provide an invaluable model for the characterisation of the role of genes expressed during the adipocyte development programme and for the identification of new adipogenic regulatory genes.

The development of a commercial high density (HD) SNP chip of 600,000 SNPs enabled the implementation of genomic selection in layer and broiler. However, genotyping costs with this tool still remain high for a routine use on the selection candidates. Concurrently, new sequencing technologies (NGS) allow to consider other solutions than SNP chip for genomic selection. One of the main goal of genomic selection is to develop less expensive tools for genotyping or sequencing the selection candidates. Then, from the HD genotypes of a reference population, it is possible with different imputation methods to deduce the HD genotypes of the candidates. Firstly, the aim was to investigate the impact of different factors concerning the development of low density SNP chips or the constitution of the reference population on imputation accuracy. The impact of the use or not of imputation on genomic evaluation was also studied. The results showed that an equidistant methodology, for a SNP density higher than 5K, is suitable to get good imputation accuracy and good genomic evaluation accuracy. For an SNP density higher than 5K, it is also possible to use low density SNP chips without imputation. Low density genotypes were then replaced by genotypes from simulated RAD-Seq methods. Depending on the restriction enzyme used, studies have shown that RAD-Seq methods could be an interesting alternative to low density SNP chips.; Le développement d’une puce à SNP commerciale haute densité (HD) de 600 000 SNP en 2013 a permis la mise en place de la sélection génomique dans les filières poules de ponte et poulets de chair. Toutefois cet outil reste cher pour une utilisation en routine sur les candidats de la sélection. En parallèle, de nouvelles techniques de séquençage NGS permettent d’envisager des solutions autres que les puces à SNP pour la sélection génomique. Un des enjeux de la sélection génomique est donc de développer des outils de génotypage ou de séquençage des candidats à la sélection à moindre coût. À partir des génotypes HD d’une population de référence, il est alors possible avec des méthodes d’imputation de déduire les génotypes HD des candidats. Un premier travail a consisté à étudier l’impact de différents facteurs concernant le développement des puces à SNP basse densité (BD) ou la constitution de la population de référence sur l’efficacité de l’imputation. L’impact de l’utilisation ou non de l’imputation sur l’évaluation génomique des candidats à la sélection a également été analysé. Les résultats montrent qu’une méthodologie équidistante, pour une densité supérieure à 5K SNP, est adaptée pour obtenir de bons résultats d’imputation et une bonne précision d’évaluation génomique. Pour une densité supérieure à 5K SNP, il est également possible d’utiliser les puces BD sans imputation. Les génotypages BD ont ensuite été remplacés par des génotypages issus de méthodes RAD-Seq par simulation. En fonction de l’enzyme de restriction utilisée, les études ont montré que les méthodes RAD-Seq semblent être une alternative intéressante aux puces BD.

The thesis aims at describing conditions to improve mass selection on growth by sib-selection on quality traits assisted by DNA parentage assignment in rainbow trout. Main results are that the control and management of differences in egg size between dams doubles heritability of body weight at 70 g (0.36 vs 0.16), heritabilities of quality traits are intermediates (0.37-0.54), the opportunity to use the residual of the body part (e.g. fillet weight) regressed to the whole body weight to select independently of body weight for ratios, the higher efficiency to replace fillet yield by deheaded and gutted carcass weight more heritable and highly genetically correlated to fillet yield (0.97), the possibility to use e8/e23ultrasound measures to predict genetically yields (0.72-0.85) allowing a direct selection on breeding candidates more efficient than in using sib information, a surprising intermediate to high accuracy of EBV even with a very low mean number of sib per full-sib family (3.5-4) and the medium to high overestimation of EBV when using pre- selected sibs (14 % to 62 %). The general conclusion are that sib-selection on quality traits can be introduced in mass selection with at least similar expected genetic gains than in traditional breeding design based on families reared initially separated; Cette thèse précise les conditions pour introduire une sélection sur apparentés de caractères de qualité assistée par empreintes génétiques dans un programme de sélection massale sur la croissance chez la truite arc-enciel. Ce travail confirme l’intérêt à maîtriser l’effet maternel avec une doublement de l’héritabilité du poids à 70 g (0,36 vs 0,16), des estimations d’héritabilités des caractères mesurés de valeurs intermédiaires (0,37-0,54), l’intérêt d’utiliser la résiduelle des parties mesurées régressées linéairement au poids vif pour une sélection indépendante du poids pour les rendements, l’intérêt à remplacer la mesure du rendement au filetage par celle du rendement en carcasse éviscérée-étêtée plus héritable et très corrélé au rendement au filetage (0,97),la corrélation génétique élevée entre les rendements avec le ratio échographique e8/e23 (0,72-0,85) permettant une sélection sur candidats plus efficace qu’une sélection sur apparenté sur le rendement lui-même, des précisions élevées des valeurs génétiques (0.63–0.82) malgré très peu d’individus par famille (3,5-4) et une efficacité surestimée d’une sélection sur apparentés pré-sélectionnés (de 14 % à 62 %). Les conclusions sont qu’il est possible d’introduire une sélection sur apparentés dans un programme de sélection massale avec des gains génétiques au moins équivalents à ceux attendus en sélection familiale classique avec familles élevées initialement de façon séparées
