La distribution des banquettes de Posidonia oceanica est basée sur des données récoltées lors de campagnes de terrain entre 2007 et 2021. Les banquettes subissent une dynamique complexe de construction/régression, variable d'un mois sur l'autre, ce qui ne permet pas d'établir une typologie des accumulations sur les plages. International audience; Understanding the environmental drivers of the ecological niche of rare plant species is crucial for conservation programs. We have examined the ecological niche of Astragalus tragacantha L. This rare plant is the main component of the relict west-Mediterranean phrygana, a plant community impacted by urbanization and landscape degradation which are major threats for biodiversity of Mediterranean littoral. During our field work in Provence (southern France), we studied habitat characteristics, floristic composition and carried out an exhaustive population census. The census revealed less than five thousand individuals, a strong habitat fragmentation and a high ratio of foliar necrosis. Niche analyses were conducted considering either all individuals or separated size stages. Analyses based on all individuals did not support the hypothesis that a too narrow niche by itself explains the vulnerability of A. tragacantha. However, niche modelling revealed differences among size stages supporting a restricted regeneration niche and a wider ecological range in the past. Our comprehensive field survey underlines a worrying situation for A. tragacantha and sets a baseline for conservation.

International audience; Chronic hypoxia and anoxia have strong impacts on coastal aquatic ecosystems worldwide. Such situations are essentially driven by high benthic oxygen (O2) demand resulting from organic matter mineralization in surface sediment and amplified by a low mixing of the water column. However, the benthic O2 demand may greatly vary according to the O2 availability, sediment biogeochemical properties, and bioturbation by macrobenthic fauna. Here we examined how the sediment O2 demand vary in response to seasonal and long-term (pluri-decadal) hypoxia in the Berre lagoon, a coastal ecosystem impacted by chronic hypoxia events since ca 60 years. Oxygen penetration depth, diffusive and total O2 fluxes were measured in situ using a microelectrode autonomous profiler and benthic chamber deployments at three sites impacted by quite-permanent (PA), seasonal (PI) and occasional (PO) hypoxia in August 2016. Those measurements were seasonally repeated at site PI between August 2015 and August 2016. Additional physical and chemical characteristics were also measured in surface sediment. Sediment profile images analysis combined to measures of benthic macrofaunal communities characteristics were determined in order to estimate the quality of the benthic ecosystem. The highest benthic O2 demand was observed after seasonal anoxia in relation to the important accumulation of reduced chemical species in surface sediment. Interestingly, both pluri-decadal hypoxia and normoxia produced relatively high benthic O2 demand related to a higher accumulation of organic matter and to the presence of reduced chemical species at site dominated by hypoxia, and to the presence of fresher organic matter and active bioturbating macrofaunal communities in normoxic site. The low benthic O2 demand at site seasonally impacted by hypoxia was explained by the degraded state of the macrofaunal community and by the lower accumulation of reduced chemical species. The occurrence of hypoxia and anoxia situations in the Berre lagoon was predicted from the competition between kinetics of benthic O2 demand and water column reoxygenation events induced by strong wind. The good correspondence between the measured and predicted hypoxia/anoxia occurrence clearly indicates that the chronic deoxygenation events in the Berre lagoon, and the associated degraded state of the benthic ecosystem are driven jointly by the benthic O2 demand and the intensity and duration of the water column stratification.

International audience; Tree species diversity of forested ecosystems control the diversity of leaf litter inputs to the soil, with cascading effects on the microbial communities colonizing decomposing litter. However, the extent to which bacterial and fungal communities inhabiting the litter layer are affected by shifts in tree species diversity is not well understood. To investigate the role of litter species diversity, litter species identity and litter functional traits on bacterial and fungal communities of a typical Mediterranean oak forest, we set up a yearly field litterbag experiment that considered leaf litter mixtures of four abundant species Quercus pubescens, Acer monspessulanum, Cotinus coggygria and Pinus halepensis. We found that both bacterial and fungal communities varied strongly during decomposition but showed distinct succession patterns. Both communities were also strongly influenced by litter species diversity, litter identity and litter functional traits. The intensity and the direction of these effects varied during decomposition. Litter diversity effects were mediated by litter species composition rather than litter species richness, highlighting the importance of litter species identity - and associated litter traits - as drivers of microbial communities. Both the “mass-ratio hypothesis” measured through the community weighted mean (CWM) litter traits, and the “niche complementarity hypothesis” measured through the functional dissimilarity (FD) of litter traits, contributed to litter diversity effects, with a greater relative importance of FD compared to CWM, and with an overall stronger impact on fungal- than on bacterial-communities. Interestingly, increasing FD was related to decreasing bacterial diversity, but increasing fungal diversity. Our findings provide clear evidence that any alteration of plant species diversity produces strong cascading effects on microbial communities inhabiting the litter layer in the studied Mediterranean oak forest.

International audience; Background and aims – The thermophilous woodlands of the Mediterranean region constitute reservoirs of genetic resources for several fruit trees. Among them, the carob tree (Ceratonia siliqua) is a key component of traditional Mediterranean agroecosystems but its ecology was never assessed at the scale of its whole distribution area. Fortunately, phytosociological literature shelters invaluable resources for several issues in conservation, among them the possibility to analyse plant biodiversity at regional or continental scale. Here, we present the results of a comprehensive survey of the phytosociological literature associated to carob tree.Methods – We collected 1542 floristic relevés performed in 18 geographical areas distributed around the Mediterranean in which the presence of C. siliqua was recorded. Species composition of the plant communities was analysed by multivariate ordination and hierarchical classification, and species diversity was evaluated by rarefaction and prediction analyses of Hill numbers.Key results – Multivariate analyses revealed that plant communities associated with the carob tree are well differentiated between the Western and Eastern basins. A wider range of floristic differentiation is revealed in the Western basin where the vegetation reaches its maximal heterogeneity. By comparison, in the Eastern basin the plant assemblages associated with the carob tree are more homogeneous and with a lower species richness but a higher Simpson diversity.Conclusions – The large ecological range of the Mediterranean carob trees is potentially an important evolutionary legacy for the conservation of genetic resources and seed sourcing for new uses such as restoration ecology.

International audience; The consequences of predicted climate change on ecosystem processes is difficult to evaluate, because biodiversity is also susceptible to change resulting in complex interactions on ecosystem functioning. With an experimental approach, we aimed to understand how plant community diversity (through different plant litter mixtures) and climate change (through decreased precipitation) may impact microbial abundance and diversity and affect C and N cycling in a Mediterranean shrubland. Along a natural plant diversity gradient, we manipulated the amount of precipitation and followed leaf litter decomposition during one year. We found that multi-species litter mixtures had higher microbial abundance, lower bacterial diversity and higher fungal diversity than predicted from single-species litter. In addition, C and N release increased with increasing litter species richness. Microbial abundance and diversity were positively, but weakly, correlated to the litter mixture effects on C and N release. Drier conditions increased microbial diversity but had no effect on microbial abundance. The net release of N from decomposing litter was lower with reduced precipitation irrespective of litter species richness and composition, while that of C was higher or lower depending on litter species composition. The relationships between microbial communities and litter mixture effects on C and N release were altered under drier conditions. Our data provide clear evidence that microbial decomposers and the processes they drive, respond to changing plant community diversity and composition in a Mediterranean shrubland. We highlighted the importance of Quercus coccifera that appears to be a key species in shaping microbial communities and driving synergistic effects on C and N release more than the three other shrub species. Our study also suggests that shifts in the plant community composition may have stronger impacts on litter decomposition and nutrient cycling than relatively subtle changes in precipitation as simulated in our study.

Parasite communities on islands are assembled through multiple immigrations and ⁄or in-situ diversification. In this study, we used a phylogenetic approach to investigate the role of such processes in shaping current patterns of diversity in Leucocytozoon, a group of haemosporidian blood parasites infecting whites eyes (Zosterops) endemic to the Mascarene archipelago (south-western Indian Ocean). We found that this parasite community arose through a combination of multiple immigrations and in-situ diversification, highlighting the importance of both processes in explaining island diversity. Specifically, two highly diverse parasite clades appear to have been present in the Mascarenes for most of their evolutionary history and have diversified within the archipelago, while another lineage apparently immigrated more recently, probably with human-introduced birds. Interestingly, the evolutionary histories of one clade of parasites and Indian Ocean Zosterops seem tightly associated with a significant signal for phylogenetic congruence, suggesting that host–parasite co-divergence may have occurred in this system.

Birds comprise an important model for studying sexually transmitted microbes because their cloaca provides a potential for both gastrointestinal pathogens and endosymbionts to become incorporated into ejaculates. We experimentally demonstrate in a wild population of kittiwakes (Rissa tridactyla) that bacteria are transmitted during copulation and affect the composition and diversity of female bacterial communities. We used an anti-insemination device attached to males in combination with a molecular technique (automated ribosomal intergenic spacer analysis) that describes bacterial communities. After inseminations were experimentally blocked, the cloacal communities of mates became increasingly dissimilar. Moreover, female cloacal diversity decreased and the extinction of mate-shared bacteria increased, indicating that female cloacal assemblages revert to their pre-copulatory state and that the cloaca comprises a resilient microbial ecosystem.

Several bird species add fresh fragments of plants which are rich in volatile secondary compounds to their nests. It has been suggested, although never tested, that birds use fresh plants to limit the growth of nest microorganisms. On Corsica, blue tits (Cyanistes caeruleus) incorporate fresh fragments of aromatic plants into their nests. These plants do not reduce infestation by nest ectoparasites, but have been shown to improve growth and condition of chicks at fledging. To understand the mechanisms underlying such benefits, we experimentally tested the effects of these plants on the bacteria living on blue tits. Aromatic plants significantly affected the structure of bacterial communities, in particular reducing bacterial richness on nestlings. In addition, in this population where there is a strong association between bacterial density and infestation by blood-sucking Protocalliphora blow fly larvae, these plants reduced bacterial density on the most infested chicks. Aromatic plants had no significant effect on the bacteria living on adult blue tits. This study provides the first evidence that fresh plants brought to the nests by adult birds limit bacterial richness and density on their chicks.

Summary Sulphate esters make up a large proportion of the available sulphur in agricultural soils, and many pseudomonads can desulphurize a range of aryl- and alkylsulphate esters to provide sulphur for growth. After miniTn5 transposon mutagenesis of Pseudomonas putida S-313, we isolated 19 mutants that were defective in cleavage of the chromogenic sulphate ester 5-bromo-4-chloro-3-indoxylsulphate (X-sulphate). Analysis of these strains revealed that they carried independent insertions in a gene cluster that comprised genes for a sulphate ester/sulphonate transporter (atsRBC) a LysR-type regulator (sftR), an oxygenolytic alkylsulphatase (atsK), an arylsulpho- transferase (astA) and a putative TonB-dependent receptor (sftP). The SftP protein was localized in the outer membrane, and the arylsulfphotransferase was identified as an intracellular enzyme. Expression of sftR was repressed in the presence of inorganic sul- phate, and the sftR gene was required for the expres- sion of atsBC, atsRK and sftP-astA. An sftR mutant was unable to grow with aryl- or alkylsulphate esters in laboratory media and showed significantly reduced survival compared with the parent strain during incu- bation in Danish agricultural and grassland soils. This effect suggests that sulphate esters are an important sulphur source for microbes in aerobic soils and highlights the importance of the microbial population in the soil sulphur cycle.

The preen gland is a holocrine sebaceous gland of the avian integument which produces an oily secretion that is spread on the plumage during preening. It has been suggested that birds may defend themselves against feather-degrading bacteria (FDB) and other potential pathogens using preen gland secretions. However, besides some in vitro studies, the in vivo bacterial inhibitory effects of the preen oil on the abundance of feather-associated bacterial species has not yet been studied in passerines. Here we tested the effect of gland removal on the abundance of FDB and other-cultivable bacterial loads (OCB) of male house sparrows (Passer domesticus). Our results did not support earlier results on in vitro antibacterial activity of preen oil against FDB since the absence of the preen gland did not significantly affect their loads related to the control birds. In contrast, we found that preen gland removal led to higher loads of OCB. This result suggests that the antimicrobial spectrum of the preen oil is broader than previously thought and that, by reducing the overall feather bacterial loads, the preen gland could help birds to protect themselves against a variety of potentially harmful bacteria.

The sulfur present in both agricultural and uncultivated soils is largely in the form of sulfonates and sulfate esters and not as free, bioavailable inorganic sulfate. Desulfurization of the former compounds in vitro has previously been studied inPseudomonas putida, a common rhizosphere inhabitant. Survival ofP. putidastrains was now investigated in three sulfur-deficient Danish soils which were found to contain 60 to 70% of their sulfur in sulfonate or sulfate ester form, as determined by X-ray near-edge spectroscopy. The soil fitness ofP. putidaS-313 was compared with that of isogenic strains with mutations in thesftRandasfAgenes (required for in vitro desulfurization of sulfate esters and arylsulfonates, respectively) and in thessulocus (required in vitro for the desulfurization of both sulfonates and sulfate esters).asfAorsftRmutants showed significantly reduced survival compared to the parent strain in bulk soil that had been enriched with carbon and nitrogen to mimic rhizosphere conditions, but this reduced survival was not observed in the absence of these additives. In a tomato rhizosphere grown in compost, survival ofsftRandssumutants was reduced relative to the parent strain. The results demonstrate that the ability to desulfurize sulfonates and sulfate esters is critical for survival of bacteria in the rhizosphere but less so in bulk soils outside the influence of plant roots, where carbon is the limiting nutrient for growth.

Chemical and spectroscopic studies have shown that in agricultural soils most of the soil sulphur (>95%) is present as sulphate esters or as carbon-bonded sulphur (sulphonates or amino acid sulphur), rather than inorganic sulphate. Plant sulphur nutrition depends primarily on the uptake of inorganic sulphate. However, recent research has demonstrated that the sulphate ester and sulphonate-pools of soil sulphur are also plant-bioavailable, probably due to interconversion of carbon-bonded sulphur and sulphate ester-sulphur to inorganic sulphate by soil microbes. In addition to this mineralization of bound forms of sulphur, soil microbes are also responsible for the rapid immobilization of sulphate, first to sulphate esters and subsequently to carbon-bound sulphur. The rate of sulphur cycling depends on the microbial community present, and on its metabolic activity, though it is not yet known if specific microbial species or genera control this process. The genes involved in the mobilization of sulphonate- and sulphate ester-sulphur by one common rhizosphere bacterium, Pseudomonas putida, have been investigated. Mutants of this species that are unable to transform sulphate esters show reduced survival in the soil, indicating that sulphate esters are important for bacterial S-nutrition in this environment. P. putida S-313 mutants that cannot metabolize sulphonate-sulphur do not promote the growth of tomato plants as the wild-type strain does, suggesting that the ability to mobilize bound sulphur for plant nutrition is an important role of this species.

In this study, we report the cloning and characterization of denitrifying gene clusters of Pseudomonas fluorescens C7R12 containing the narXLDKGHJI, nirPOQSM, norCB and nosRZDFYL genes. While consensus sequences for Fnr-like protein binding sites were identified in the promoter regions of the nar, nir, nor and nos genes, consensus sequences corresponding to the NarL binding sites were identified only upstream the nar genes. Monitoring by mRNA analysis the expression of the narG, nirS, norB and nosZ structural genes suggests a sequential induction of the denitrification system in P. fluorescens.

Involvement of nitrate reductase and pyoverdine in the competitiveness of the biocontrol strain Pseudomonas fluorescens C7R12 was determined, under gnotobiotic conditions, in two soil compartments (bulk and rhizosphere soil), with the soil being kept at two different values of matric potential (−1 and −10 kPa). Three mutants affected in the synthesis of either the nitrate reductase (Nar − ), the pyoverdine (Pvd − ), or both (Nar − Pvd − ) were used. The Nar − and Nar − Pvd − mutants were obtained by site-directed mutagenesis of the wild-type strain and of the Pvd − mutant, respectively. The selective advantage given by nitrate reductase and pyoverdine to the wild-type strain was assessed by measuring the dynamic of each mutant-to-total-inoculant (wild-type strain plus mutant) ratio. All three mutants showed a lower competitiveness than the wild-type strain, indicating that both nitrate reductase and pyoverdine are involved in the fitness of P. fluorescens C7R12. The double mutant presented the lowest competitiveness. Overall, the competitive advantages given to C7R12 by nitrate reductase and pyoverdine were similar. However, the selective advantage given by nitrate reductase was more strongly expressed under conditions of lower aeration (−1 kPa). In contrast, the selective advantage given by nitrate reductase and pyoverdine did not differ in bulk and rhizosphere soil, indicating that these bacterial traits are not specifically involved in the rhizosphere competence but rather in the saprophytic ability of C7R12 in soil environments.

International audience; Fluorescent pseudomonads have evolved an efficient strategy of iron uptake based on the synthesis of the siderophore pyoverdine and its relevant outer membrane receptor. The possible implication of pyoverdine synthesis and uptake on the ecological competence of a model strain (Pseudomonas fluorescens C7R12) in soil habitats was evaluated using a pyoverdine minus mutant (PL1) obtained by random insertion of the transposon Tn5. The Tn5 flanking DNA was amplified by inverse PCR and sequenced. The nucleotide sequence was found to show a high level of identity with pvsB, a pyoverdine synthetase. As expected, the mutant PL1 was significantly more susceptible to iron starvation than the wild-type strain despite its ability to produce another unknown siderophore. As with the wild-type strain, the mutant PL1 was able to incorporate the wild-type pyoverdine and five pyoverdines of foreign origin, but at a significantly lower rate despite the similarity of the outer membrane protein patterns of the two strains. The survival kinetics of the wild-type and of the pyoverdine minus mutant, in bulk and rhizosphere soil, were compared under gnotobiotic and non-gnotobiotic conditions. In gnotobiotic model systems, both strains, when inoculated separately, showed a similar survival in soil and rhizosphere, suggesting that iron was not a limiting factor. In contrast, when inoculated together, the bacterial competition was favorable to the pyoverdine producer C7R12. The efficient fitness of PL1 in the presence of the indigenous microflora, even when coinoculated with C7R12, is assumed to be related to its ability to uptake heterologous pyoverdines. Altogether, these results suggest that pyoverdine-mediated iron uptake is involved in the ecological competence of the strain P. fluorescens C7R12.
