1. Going beneath the shoulders of giants: tracking the cumulative knowledge spreading in a comprehensive citation network

Abstract

In all of science, the authors of publications depend on the knowledge presented by the previous publications. Thus they "stand on the shoulders of giants" and there is a flow of knowledge from previous publications to more recent ones. The dominating paradigm for tracking this flow of knowledge is to count the number of direct citations, but this neglects the fact that beneath the first layer of citations there is a full body of literature. In this study, we go underneath the "shoulders" by investigating the cumulative knowledge creation process in a citation network of around 35 million publications. In particular, we study stylized models of persistent influence and diffusion that take into account all the possible chains of citations. When we study the persistent influence values of publications and their citation counts, we find that the publications related to Nobel Prizes i.e. Nobel papers have higher ranks in terms of persistent influence than that due to citations, and that the most outperforming publications are typically early works leading to hot research topics of their time. The diffusion model reveals a significant variation in the rates at which different fields of research share knowledge. We find that these rates have been increasing systematically for several decades, which can be explained by the increase in the publication volumes. Overall, our results suggest that analyzing cumulative knowledge creation on a global scale can be useful in estimating the type and scale of scientific influence of individual publications and entire research areas as well as yielding insights which could not be discovered by using only the direct citation counts.

Abstract

The exponential growth in the number of scientific papers makes it increasingly difficult for researchers to keep track of all the publications relevant to their work. Consequently, the attention that can be devoted to individual papers, measured by their citation counts, is bound to decay rapidly. In this work we make a thorough study of the life-cycle of papers in different disciplines. Typically, the citation rate of a paper increases up to a few years after its publication, reaches a peak and then decreases rapidly. This decay can be described by an exponential or a power law behavior, as in ultradiffusive processes, with exponential fitting better than power law for the majority of cases. The decay is also becoming faster over the years, signaling that nowadays papers are forgotten more quickly. However, when time is counted in terms of the number of published papers, the rate of decay of citations is fairly independent of the period considered. Abstract

Understanding perturbations in circulating lipid levels that often occur years or decades before clinical symptoms may enhance our understanding of disease mechanisms and provide novel intervention opportunities. Here, we assessed if polygenic scores (PGSs) for complex traits could detect lipid dysfunctions related to the traits and provide new biological insights. We constructed genome-wide PGSs (approximately 1 million genetic variants) for 50 complex traits in 7,169 Finnish individuals with routine clinical lipid profiles and lipidomics measurements (179 lipid species). We identified 678 associations (P < 9.0 × 10−5) involving 26 traits and 142 lipids. Most of these associations were also validated with the actual phenotype measurements where available (89.5% of 181 associations where the trait was available), suggesting that these associations represent early signs of physiological changes of the traits. We detected many known relationships (e.g., PGS for body mass index (BMI) and lysophospholipids, PGS for type 2 diabetes and triacyglycerols) and those that suggested potential target for prevention strategies (e.g., PGS for venous thromboembolism and arachidonic acid). We also found association of PGS for favorable adiposity with increased sphingomyelins levels, suggesting a probable role of sphingomyelins in increased risk for certain disease, e.g., venous thromboembolism as reported previously, in favorable adiposity despite its favorable metabolic effect. Altogether, our study provides a comprehensive characterization of lipidomic alterations in genetic predisposition for a wide range of complex traits. The study also demonstrates potential of PGSs for complex traits to capture early, presymptomatic lipid alterations, highlighting its utility in understanding disease mechanisms and early disease detection. Abstract

We assembled an ancestrally diverse collection of genome-wide association studies (GWAS) of type 2 diabetes (T2D) in 180,834 affected individuals and 1,159,055 controls (48.9% non-European descent) through the Diabetes Meta-Analysis of Trans-Ethnic association studies (DIAMANTE) Consortium. Multi-ancestry GWAS meta-analysis identified 237 loci attaining stringent genome-wide significance (P < 5 x 10(-9)), which were delineated to 338 distinct association signals. Fine-mapping of these signals was enhanced by the increased sample size and expanded population diversity of the multi-ancestry meta-analysis, which localized 54.4% of T2D associations to a single variant with >50% posterior probability. This improved fine-mapping enabled systematic assessment of candidate causal genes and molecular mechanisms through which T2D associations are mediated, laying the foundations for functional investigations. Multi-ancestry genetic risk scores enhanced transferability of T2D prediction across diverse populations. Our study provides a step toward more effective clinical translation of T2D GWAS to improve global health for all, irrespective of genetic background. Genome-wide association and fine-mapping analyses in ancestrally diverse populations implicate candidate causal genes and mechanisms underlying type 2 diabetes. Trans-ancestry genetic risk scores enhance transferability across populations.

Abstract

Genetic analyses identify widespread sex-differential participation bias in population-based studies and show how this bias can lead to incorrect inferences. These findings highlight new challenges for association studies as sample sizes continue to grow. Genetic association results are often interpreted with the assumption that study participation does not affect downstream analyses. Understanding the genetic basis of participation bias is challenging since it requires the genotypes of unseen individuals. Here we demonstrate that it is possible to estimate comparative biases by performing a genome-wide association study contrasting one subgroup versus another. For example, we showed that sex exhibits artifactual autosomal heritability in the presence of sex-differential participation bias. By performing a genome-wide association study of sex in approximately 3.3 million males and females, we identified over 158 autosomal loci spuriously associated with sex and highlighted complex traits underpinning differences in study participation between the sexes. For example, the body mass index-increasing allele at FTO was observed at higher frequency in males compared to females (odds ratio = 1.02, P = 4.4 x 10(-)(36)). Finally, we demonstrated how these biases can potentially lead to incorrect inferences in downstream analyses and propose a conceptual framework for addressing such biases. Our findings highlight a new challenge that genetic studies may face as sample sizes continue to grow.
