Abstract

In the present study, gilthead sea breams (Sparus aurata) were reared using sustainable feeds containing insect meal from Hermetia illucens larvae. Proteomics and proton nuclear magnetic resonance-based metabolomics analysis were used to assess the metabolic impact of tested diets in sea bream liver, whereas the composition of muscle fillet was characterized by means of metabolomics and gas chromatography of fatty acids methyl esters. Including 10% of insect meal while correspondingly reducing fish meal did not substantially alter metabolism of dietary nutrients, leading to small but significant effects solely on lauric acid content of sea bream fillet. Furthermore, few alterations in some markers of immune response, such as leukocyte elastase inhibitor-like, granzyme B (G,H)-like, and two associated ortholog groups namely serpin B, and chymase, were found. In the fish group fed with insect meal, liver morphology analysis showed no structural damage or inflammation and a lower amount of hepatic lipid deposition and accumulation.

Abstract

Metaproteomics allows the qualitative and quantitative evaluation of the protein complement of an environment at a given time. Given the youth of this research field, significant efforts are needed to optimize sample preparation and data analysis workflows for metaproteome analysis. A major task is aimed at developing novel, rapid and efficient workflows for shotgun metaproteomic analysis. In the present PhD Thesis the investigation of a number of experimental methods have been developed to optimize sample preparation and its MS analysis. Methods were assessed on mock and real gut microbiome samples, combining bead-beating/freeze-thawing for protein extraction, FASP for clean-up and digestion, and single-run LC-MS/MS for peptide separation and identification. The impact of different sequence databases on data analysis was evaluated using mock microbial mixtures. Upon comparison of experimental metagenomic-derived and publicly deposited databases, complementary results suggested the use of iterative searches and suitable taxonomy filters to improve metaproteomic analysis. According to data obtained, the workflow enables protein identification also from fungi, showing high reproducibility (>99%), sensitivity (4 bacterial CFUs) and dynamic range (>104). Finally, this workflow was successfully applied to investigate the sheep fecal metaproteome, obtaining the identification of more than 35,000 proteins belonging to more than 700 microbial species (10 % of which fungi).

28. Caloric restriction promotes rapid expansion and long-lasting increase of Lactobacillusin the rat fecal microbiota

Abstract

ABSTRACTPrevious studies indicated that caloric restricted diet enables to lower significantly the risk of cardiovascular and metabolic diseases. In experimental animal models, life-long lasting caloric restriction (CR) was demonstrated to induce changes of the intestinal microbiota composition, regardless of fat content and/or exercise. To explore the potential impact of short and long-term CR treatment on the gut microbiota, we conducted an analysis of fecal microbiota composition in young and adult Fisher 344 rats treated with a low fat feed under ad libitum(AL) or CR conditions (70%). We report here significant changes of the rat fecal microbiota that arise rapidly in young growing animals after short-term administration of a CR diet. In particular, Lactobacillusincreased significantly after 8 weeks of CR treatment and its relative abundance was significantly higher in CR vs AL fed animals after 36 weeks of dietary intervention. Taken together, our data suggest that Lactobacillusintestinal colonization is hampered in AL fed young rats compared to CR fed ones, while health-promoting CR diet intervention enables the expansion of this genus rapidly and persistently up to adulthood.

Abstract

Previous studies on mouse models report that cecal and fecal microbial communities may differ in the taxonomic structure, but little is known about their respective functional activities. Here, we employed a metaproteogenomic approach, including 16S rRNA gene sequencing, shotgun metagenomics and shotgun metaproteomics, to analyze the microbiota of paired mouse cecal contents (CCs) and feces, with the aim of identifying changes in taxon-specific functions. As a result, Gram-positive anaerobes were observed as considerably higher in CCs, while several key enzymes, involved in oxalate degradation, glutamate/glutamine metabolism, and redox homeostasis, and most actively expressed by Bacteroidetes, were clearly more represented in feces. On the whole, taxon and function abundance appeared to vary consistently with environmental changes expected to occur throughout the transit from the cecum to outside the intestine, especially when considering metaproteomic data. The results of this study indicate that functional and metabolic differences exist between CC and stool samples, paving the way to further metaproteogenomic investigations aimed at elucidating the functional dynamics of the intestinal microbiota.

Abstract

Fecal metaproteomics is a useful approach to measure changes in microbial and host protein abundance and to infer which members of the gut microbiota are involved in specific functions and pathways. This chapter describes a protocol enabling analysis and characterization of fecal metaproteomes, successfully applied to human, mouse, and rat stool samples. The protocol combines mechanical and thermal treatments for protein extraction, a centrifugal filter-based procedure for cleanup and digestion, long-gradient liquid chromatography for peptide separation, and high-resolution mass spectrometry for peptide detection., (© 2024.
