Abstract

OBJECTIVES: This study aims to evaluate the reliability and clinical utility of NS3 sequencing in hepatitis C virus (HCV) 1-infected patients who were candidates to start a PI-containing regimen. METHODS: NS3 protease sequencing was performed by in-house-developed HCV-1 subtype-specific protocols. Phylogenetic analysis was used to test sequencing reliability and concordance with previous genotype/subtype assignment by commercial genotyping assays. RESULTS: Five hundred and sixty-seven HCV plasma samples with quantifiable HCV-RNA from 326 HCV-infected patients were collected between 2011 and 2014. Overall, the success rate of NS3 sequencing was 88.9%. The success rate between the two subtype protocols (HCV-1a/HCV-1b) was similarly high for samples with HCV-RNA >3 log IU/mL (>92% success rate), while it was slightly lower for HCV-1a samples with HCV-RNA ≤3 log IU/mL compared with HCV-1b samples. Phylogenetic analysis confirmed the genotype/subtype given by commercial genotyping assays in 92.9% (303/326) of cases analysed. In the remaining 23 cases (7.1%), 1 was HCV-1g (previously defined as subtype 1a), 1 was HCV-4d (previously defined as genotype 1b) and 1 was HCV-1b (previously defined as genotype 2a/2c). In the other cases, NS3 sequencing precisely resolved the either previous undetermined/discordant subtype 1 or double genotype/subtype assignment by commercial genotyping assays. Resistance-associated variants (RAVs) to PI were detected in 31.0% of samples. This prevalence changed according to PI experience (17.1% in PI-naive patients versus 79.2% in boceprevir/telaprevir/simeprevir-failing patients). Among 96 patients with available virological outcome following boceprevir/telaprevir treatment, a trend of association between baseline NS3 RAVs and virological failure was observed (particularly for HCV-1a-infected patients: 3/21 failing patients versus 0/22 achieving sustained virological response; P = 0.11). CONCLUSIONS: HCV-NS3 sequencing provides reliable results and at the same time gives two clinically relevant pieces of information: a correct subtype/genotype assignment and the detection of variants that may interfere with the efficacy of PI.

Abstract

Objectives: This study aims to evaluate the reliability and clinical utility of NS3 sequencing in hepatitis C virus (HCV) 1-infected patients who were candidates to start a PI-containing regimen. Methods: NS3 protease sequencing was performed by in-house-developed HCV-1 subtype-specific protocols. Phylogenetic analysis was used to test sequencing reliability and concordance with previous genotype/subtype assignment by commercial genotyping assays. Results: Five hundred and sixty-seven HCV plasma samples with quantifiable HCV-RNA from 326 HCV-infected patients were collected between 2011 and 2014. Overall, the success rate of NS3 sequencing was 88.9%. The success rate between the two subtype protocols (HCV-1a/HCV-1b) was similarly high for samples with HCV-RNA > 3 log IU/mL (>92% success rate), while it was slightly lower for HCV-1a samples with HCV-RNA ≤ 3 log IU/mL compared with HCV-1b samples. Phylogenetic analysis confirmed the genotype/subtype given by commercial genotyping assays in 92.9% (303/326) of cases analysed. In the remaining 23 cases (7.1%), 1 was HCV-1g (previously defined as subtype 1a), 1 was HCV-4d (previously defined as genotype 1b) and 1 was HCV-1b (previously defined as genotype 2a/2c). In the other cases, NS3 sequencing precisely resolved the either previous undetermined/discordant subtype 1 or double genotype/subtype assignment by commercial genotyping assays. Resistance-associated variants (RAVs) to PI were detected in 31.0% of samples. This prevalence changed according to PI experience (17.1% in PI-naive patients versus 79.2% in boceprevir/telaprevir/simeprevir-failing patients). Among 96 patients with available virological outcome following boceprevir/telaprevir treatment, a trend of association between baseline NS3 RAVs and virological failure was observed (particularly for HCV-1a-infected patients: 3/21 failing patients versus 0/22 achieving sustained virological response; P = 0.11). Abstract

The physical laws of diffraction limit the spatial resolution of optical systems. In contrary to most superresolution microscopy approaches used today, in our novel idea we are aiming to overcome this limit by developing a spatially resolved illumination source based on semiconductor nanoscale light emitting diode (nanoLED) arrays with individual pixel control. We present and discuss the results of optical simulations performed for such nanoLED emitter arrays and analyze the theoretical limits of this approach. As possible designs we study arrays of GaN nanofins and nanorods (obtained by etching nanofin arrays), with InGaN/GaN multi quantum wells embedded as active regions. We find that a suitable choice of the array dimensions leads to a reasonably directed light output and concentration of the optical power in the near field around an activated pixel. As a consequence, the spatial resolution for this type of microscopy should only be limited by the pixel pitch, and no longer by the optical diffraction. Realization of optimized nanoLED arrays has a potential to open new field of chip based superresolution microscopy, making super-high spatial resolution ubiquitously available. Abstract

The use of leaf and soil analysis is a valuable tool for monitoring plant nutritional needs and planning the fertilisation of strawberries to improve yield and quality, to maintain soil fertility and to reduce environmental pollution. With this aim a survey of leaf mineral composition, soil characteristics and fruit quality was carried on commercial fields in the Basilicata region. Results showed that the availability of plant nutrients was strongly influenced by soil texture, organic matter and pH indicating that fertiliser made recommendations should be on the basis of the soil characteristics. Leaf nutrient content was influenced more by sampling date (most of the elements increased their concentration from winter to spring) than by strawberry variety. With the exception of manganese, a poor correlation was found between fruit quality and leaf mineral composition in the spring. Fruit quality parameters were within appropriate standards in most cases, but acid and sugar concentrations were inversely correlated to the content of nitrogen in the fruits, indicating that a proper control of N fertilisers could be effective in improving fruit quality. Abstract

Multimedia techniques are innovative tools for processing, supplying and diffusing information to be used as a support for land planning and resources management in agriculture. In this framework S.I.MUL.FER has been developed, a prototype of a multimedia information system for Citrus fertilisation. The software has been developed on Personal Computer platform using the Microsoft Fronte Page 98 software. It has been implemented on CD-ROM and is also available on an Internet Web site. It contains an integrated network of knowledge on the different aspects of Citrus nutrition. Therefore it can be satisfactorily used by advisory services for understanding Citrus nutritional problems and, thus, optimising the use of fertiliser inputs. The agronomic knowledge is organised as: macro and micronutrient schedules; information and pictures of nutritional deficiency symptoms on different plant organs; a fertiliser database; algorithms for fertilisation scheduling in the most representative cultural and soil conditions; a guide to the knowledge of Citrus nutrition and cultivation. Abstract

SUMMARYThe Broadbalk Wheat Experiment at Rothamsted (UK) includes plots given the same annual applications of inorganic nitrogen (N) fertilizer each year since 1852 (48, 96 and 144 kg N/ha, termed N1 N2 and N3 respectively). These very long-term N treatments have increased total soil N content, relative to the plot never receiving fertilizer N (N0), due to the greater return of organic N to the soil in roots, root exudates, stubble, etc (the straw is not incorporated). The application of 144 kg N/ha for 135 years has increased total soil N content by 21%, or 570 kg/ha (0–23 cm). Other plots given smaller applications of N for the same time show smaller increases; these differences were established within 30 years. Increases in total soil N content have been detected after 20 years in the plot given 192 kg N/ha since 1968 (N4).There was a proportionally greater increase in N mineralization. Crop uptake of mineralized N was typically 12–30 kg N/ha greater from the N3 and N4 treatments than the uptake of c. 30 kg N/ha from the N0 treatment. Results from laboratory incubations show the importance of recently added residues (roots, stubble, etc) on N mineralization. In short-term (2–3 week) incubations, with soil sampled at harvest, N mineralization was up to 60% greater from the N3 treatment than from N0. In long-term incubations, or in soil without recently added residues, differences between long-term fertilizer treatments were much less marked. Inputs of organic N to the soil from weeds (principally Equisetum arvense L.) to the N0–N2 plots over the last few years may have partially obscured any underlying differences in mineralization.The long-term fertilizer treatments appeared to have had no effect on soil microbial biomass N or carbon (C) content, but have increased the specific mineralization rate of the biomass (defined as N mineralized per unit of biomass).Greater N mineralization will also increase losses of N from the system, via leaching and gaseous emissions. In December 1988 the N3 and N4 plots contained respectively 14 and 23 kg/ha more inorganic N in the profile (0–100 cm) than the N0 plot, due to greater N mineralization. These small differences are important as it only requires 23 kg N/ha to be leached from Broadbalk to increase the nitrate concentration of percolating water above the 1980 EC Drinking Water Quality Directive limit of 11·3mgN/l.The use of fertilizer N has increased N mineralization due to the build-up of soil organic N. In addition, much of the organic N in Broadbalk topsoil is now derived from fertilizer N. A computer model of N mineralization on Broadbalk estimated that after applying 144 kg N/ha for 140 years, up to half of the N mineralized each year was originally derived from fertilizer N.In the short-term, the amount of fertilizer N applied usually has little direct effect on losses of N over winter. In most years little fertilizer-derived N remains in Broadbalk soil in inorganic form at harvest from applications of up to 192 kg N/ha. However, in two very dry years (1989 and 1990) large inorganic N residues remained at harvest where 144 and 192 kg N/ha had been applied, even though the crop continued to respond to fertilizer N, up to at least 240 kg N/ha.
