Here, we investigate the physiological consequences of TAAC depletion in Arabidopsis (Arabidopsis thaliana). We show that the deficiency of TAAC in two T-DNA insertion lines does not modify the chloroplast ultrastructure, the relative amounts of photosynthetic proteins, the pigment composition, and the photosynthetic activity. Under growth light conditions, the mutants initially displayed similar shoot weight, but lower when reaching full development, and were less tolerant to high light conditions in comparison with the wild type. These observations prompted us to study in more detail the effects of TAAC depletion on photoinhibition and photoprotection of the photosystem II (PSII) complex. The steady-state phosphorylation levels of PSII proteins were not affected, but the degradation of the reaction center II D1 protein was blocked, and decreased amounts of CP43-less PSII monomers were detected in the mutants. Besides this, the mutant leaves displayed a transiently higher nonphotochemical quenching of chlorophyll fluorescence than the wild-type leaves, especially at low light. This may be attributed to the accumulation in the absence of TAAC of a higher electrochemical H+ gradient in the first minutes of illumination, which more efficiently activates photoprotective xanthophyll cycle-dependent and independent mechanisms. Based on these results, we propose that TAAC plays a critical role in the disassembly steps during PSII repair and in addition may balance the trans-thylakoid electrochemical H+ gradient storage.

Photosynthesis converts solar energy into chemical energy. This process involves a large number of proteins and protein complexes. The first protein complex in the photosynthetic chain is Photosystem II within the oxidation of water takes place. PSII is composed of the D1 and D2 proteins. In the thermophile cyanobacterium Thermosynechococcus elongatus, three genes encoded three different D1 proteins. The first part of this thesis describes the development of proteomics tools based on 2D gel-electrophoresis to study the proteome of three different variants, each expressing a single different D1 protein. Very few differences were found. However, only one expressed the protein Tll0287. The second part of the thesis describes the characterization of Tll0287. It was characterized using different techniques: electronic absorption and Raman resonance spectroscopies and spectro-electrochemistry. Tll0287 has been previously identified as a c-type cytochrome, but it presents some unexpected characteristics. The UV-visible absorption and Raman resonance spectra of reduced Tll0287 show a pH dependence. The reduced and oxidized states each had two different forms of the heme. A switch of ligands from a cysteine to histidine was observed in the reduced state. Redox titration showed multiple midpoints at pH 10 and 5. Tll0287 was shown to fix a CO molecule at pH 7.6. These physical properties suggested that Tll0287 could be a sensor. The crystallographic studies reveal that Tll0287 does not have a classical c-type cytochrome fold and is similar to other known sensor proteins, strengthening the hypothesis that it is a sensor. Deletion mutants were constructed that will help to better understand the function of this new cytochrome. The third part describes a study of the PsbV2, another c-type cytochrome. In order to obtain sufficient quantities to carry out characterization of this protein, it was overexpressed in a homologous system using the promotor of the rubisco enzyme. The redox midpoint potential of PsbV2 was found to be very low, below -460 mV (vs SHE, pH 5). The UV-visible absorption spectrum of the reduced form was determined. The crystallographic structure of PsbV2 was solved and reveals an axial cysteine ligand. Although both Tll0287 and PsbV2 share this feature, their different structures and physico-chemical properties suggest that their functions are unlikely to be similar. A major contribution of this thesis is the characterization of a new c-type cytochrome sensor in cyanobacteria and the development of proteomic tools required to study it., La photosynthèse permet de convertir l’énergie solaire en énergie chimique. Ce processus met en jeu un grand nombre de protéines et complexes protéiques. Le premier complexe de la chaîne photosynthétique est le photosystème II où a lieu l’oxydation de l’eau. Le PSII est composé des protéines D1 et D2. Chez la cyanobactérie thermophile Thermosynechococcus elongatus, il y a trois gènes qui codent trois protéines D1 différentes. La première partie de la thèse décrit le développement d’outils protéomiques basés sur les gels d’électrophorèse 2D pour étudier le protéome des trois différents variants, qui expriment chacun une seule protéine pour D1. Peu de différences ont été trouvées. Toutefois, un seul des variants exprime Tll0287. La deuxième partie de la thèse décrit la caractérisation de Tll0287 avec différents techniques : spectroscopies d’absorption UV-visible ou de résonance Raman et spectro-électrochimie. Tll0287 a été identifié comme un cytochrome de type c, mais il présente beaucoup de caractéristiques inattendues. Les spectres d’absorption UV-visible et de résonance Raman de Tll0287 réduit montrent une dépendance vis-à-vis du pH. Deux formes d’hèmes sont présents dans chacun des états oxydé et réduit. Un changement du ligand cystéine a été observé quand l’hème est réduit. Les titrages redox présentent de multiples potentiels à pH 10 et pH 5. Tll0287 peut fixer une molécule de CO à pH 7,6. Ces caractéristiques suggèrent que Tll0287 pourrait être une protéine senseur. De plus, la structure cristallographique montre que Tll0287 n’a pas un repliement classique d’un cytochrome de type c mais celui d’une protéine senseur. Les mutants de délétion du gène tll0287 ont été construits et aideront à comprendre la fonction de ce nouveau cytochrome. La troisième partie décrit l’étude de PsbV2 : un autre cytochrome de type c. Afin d’obtenir en quantité suffisante la protéine pour permettre sa caractérisation, elle a été surexprimée dans un système homologue en utilisant le promoteur de l’enzyme de la rubisco. Le potentiel redox de PsbV2 a été déterminé, comme étant très bas, inférieur à -460 mV (vs SHE, pH 5). Le spectre d’absorption UV-visible de la forme réduite a été caractérisé. La structure cristallographique de PsbV2 a été résolue et a révélé une cystéine comme ligand axial et un repliement proche de celui de cytochromes connus de T.elongatus. Bien que Tll0287 et PsbV2 présentent une cystéine comme ligand axial, leurs structures et leurs propriétés physico-chimiques suggèrent que leurs fonctions sont bien différentes. Une contribution majeure de cette thèse est la caractérisation d’un nouveau senseur à hème de type c chez les cyanobactéries et le développement d’outils nécessaires pour son étude.

International audience; The physiological condition of three-year-old Douglas fir [Pseudotsuga menziesii (Mirb.) Franco] was periodically assessed from October to May 1998/1999 during propagation of seedlings in an Irish nursery. Seedling physiological status was evaluated in situ using determinations of chlorophyll fluorescence and plant water status. Pre- and post-cold stored (either -2 oC or $+$0.5 oC) plant vitality was examined using determinations of root growth potential (RGP), root electrolyte leakage (REL), shoot water content and chlorophyll fluorescence. Data obtained from freshly lifted and cold stored stock showed that chlorophyll fluorescence provides a reliable (non-destructive) method of evaluating a seedlings potential field performance in both pre-lift (direct planting) and post-storage (outplanting) situations. Variations in survival and an index of plant health were paralleled by inverse changes in the effective quantum yield of photosystem II ($\Phi$ PSII) from November to April. Significant positive non-linear relationships were found between RGP and $\Phi$ PSII, though they were of limited predictive ability in terms of outplanting performance. Post-storage fluorescence assessments indicated down-regulation and/or damage of the plants photosynthetic light-harvesting complex, which depended on storage temperature and duration.; Caractéristiques de la fluorescence chlorophyllienne, performances et survie de plants de Douglas vert récemment arrachés et stockés au froid. La condition physiologique Douglas [Pseudotsuga menziesii (Mirb.) Franco] âgés de trois ans a été évaluée périodiquement de octobre à mai 1998/1999 pendant la dans une pépinière irlandaise. Le statut physiologique des semis a été évalué in situ par la détermination de la fluorescence chlorophyllienne et de l'état hydrique des plants. La viabilité des plants avant et après stockage au froid (-2 oC ou $+$0,5 oC) fut examinée par la détermination du potentiel de croissance racinaire (RGP), du relargage d'électrolytes par les racines (REL), de l'humidité des bourgeons et de la fluorescence chlorophyllienne. Les données obtenues sur des plants récemment arrachés et conservés au froid montrent que la mesure de la fluorescence chlorophyllienne est une méthode fiable (non destructive) pour évaluer la performance potentielle au champ des germinations dans les situations de plants avant levage (plantation directe) et de plants stockée. Les variations de survie et index de vitalité du plant étaient inversement proportionnelles aux variations du rendement effectif du photosystème II ($\Phi$ PSII) de novembre à avril. Des relations positives significatives non-linéaires entre RGP et $\Phi$ PSII furent trouvées, bien qu'elles aient une capacité limitée à prédire la performance des plants transplantés. Après stockage, les mesures de fluorescence montrèrent l'inhibition et/ou la détérioration de l'efficacité photochimique du photosystème II qui dépendait de la température et de la durée du stockage.

Photosystem II (PSII) uses light energy to oxidise water and reduce quinone. The water oxidation site is a Mn4Ca cluster located on the luminal side of the membrane protein complex, while the quinone reduction site is made up of two quinones (QA and QB) and a non-heme Fe2+ located on the stromal side of the membrane protein. In this thesis I worked on both oxidation and reduction functions of the enzyme. QA•- and QB•- are magnetically couple to the Fe2+ giving weak and complex EPR signals. The distorted octahedral Fe2+ has four histidines ligands and an exchangeable (bi)carbonate ligand. Formate can displace the exchangeable (bi)carbonate ligand, slowing electron transfer out of the PSII reaction centre. Here I report the formate-modified QB•- Fe2+ EPR signal, and this shows marked spectral changes and has a greatly enhanced intensity. I also discovered a second new EPR signal from formate-treated PSII that is attributed to formate-modified QA•- Fe2+ in the presence of a 2-electron reduced form of QB. In addition, I found that the native QA•- Fe2+ and QB•- Fe2+ EPR signals have a strong feature that had been previously missed because of overlapping signals (mainly the stable tyrosyl radical TyrD•). These previously unreported EPR signals should allow for the redox potential of this cofactor to be directly determined for the first time. I also observed that when QB•-Fe was formed; it was able to oxidise the iron slowly in the dark. This occurred in samples pumped to remove O2. This observation implies that at least in some centres, the QB•-/QBH2 couple has a higher potential then is often assumed and thus that the protein-bound semiquinone is thermodynamically less stable expected. It has yet to be determined if this represents a situation occurring in the majority of centres. Treatment of the system with dithionite generated a modified form of QA•-Fe2+ state and a change in the association of the proteins on gels. This indicates a redox induced modification of the protein, possibly structurally important cysteine bridge in PSII.On the water oxidation side of the enzyme, I studied the first step in the assembly of the Mn4Ca cluster looking at Mn2+ oxidation using kinetic EPR and high field EPR. Conditions were found for stabilising the first oxidised state and some discrepancies with the literature were observed. I also found that dithionite could be used to reduce the Mn4Ca, forming states that are formally equivalent to those that exist during the assembly of the enzyme.; Le photosystème II (PSII) est un complexe multi-protéique qui utilise l'énergie solaire pour oxyder l'eau et réduire des quinones. Le site catalytique d'oxydation de l'eau est localisé coté lumen du complexe, alors, que le site de réduction comprenant deux quinones (QA et QB) et un fer non-hémique est localisé sur le coté stromal du complexe membranaire. Dans cette thèse j'ai étudié les deux cotés accepteur et donneur d'électrons du PSII.QA•- et QB•- sont couplés magnétiquement au fer non-hémique donnant de faibles signaux RPE. Le fer non-hémique possède quatre ligands histidines et un ligand (bi)carbonate échangeable. Le formate peut échanger le ligand (bi)carbonate induisant un ralentissement dans le transfert d'électrons. Ici, je décris une modification du signal RPE de QB•- Fe2+ lorsque le formate est substitué au (bi)carbonate. J'ai aussi découvert un second signal RPE dû à la présence du formate à la place du (bi)carbonate lorsque QB est doublement réduit. De plus, j'ai trouvé que les signaux RPE natifs de QA•- Fe2+ et QB•- Fe2+ possèdent une signature intense encore jamais détectée. Tous les signaux RPE rapportés dans cette thèse devraient faciliter le titrage redox de QB par RPE. J'ai aussi observé que QB•- peut oxyder le fer non-hémique à l'obscurité en anaérobie. Cette observation implique qu'au moins dans une fraction des centres, le couple QB•-/QBH2 possède un potentiel redox plus haut que supposé. La quantification du nombre de centres où cette oxydation du fer se produit par le couple QB•-/QBH2 reste à faire. La réduction du PSII par le dithionite génère un signal modifié de QA•-Fe2+, un changement structural du PSII observé par électrophorèse. Cela peut indiquer la réduction d'un pont disulfure à l'intérieur du PSII. Concernant le site d’oxydation de l'eau, j'ai étudié la première étape de l'assemblage du site catalytique (Mn4Ca), en suivant l'oxydation du Mn2+ par RPE en bande X et haut champ. J'ai mis au point des conditions expérimentales permettant le piégeage du premier intermédiaire et j'ai aussi trouvé une incohérence avec des travaux publiés dans la littérature. J'ai aussi trouvé que le dithionite pouvait réduire le site catalytique Mn4Ca, en formant des états sur-réduits qui peuvent correspondre aux intermédiaires de l'assemblage du cluster Mn4Ca.

Chlorophyll fluorescence induction was used as a probe to detect herbicide detoxification in tolerant or susceptible wheat cultivars. Experimental conditions have been carefully examined for establishing detoxification kinetics of chlorotoluron and metribuzin, two photosystem‐II‐inhibiting herbicides. After a root treatment, leaves were cut, placed in glass tubes and maintained in the dark. The fluorescence induction rise was examined repeatedly and detoxification kinetics were established from these data for the same position on the individual leaves. The herbicide‐dependent fluorescence rise decreased within hours in chlorotoluron‐tolerant but not in susceptible Triticum aestivum cultivars. In contrast, no significant reversion could be detected after metribuzin application in both tolerant and susceptible cultivars of Triticum durum. Near the fluorescence‐determined half‐inhibition of photosystem II, linear detoxification kinetics were obtained in individual leaves, thus providing an accurate measurement of relative detoxification rates. Suspensions of chloroplasts were submitted to photoinhibitory treatments consisting of an illumination given either in the absence of electron acceptor, or in the presence of electron acceptor. Properties of two thermoluminescence bands: (1) the band at 32–35°C due to S23Q−B recombination and (2) the low-temperature band (near −68°C) induced by an illumination at −80°C, were studied in the two types of photoinhibited material. In both photoinhibitory treatments the 32°C band was reduced in size in photoinhibited chloroplasts in parallel with decrease of rates of O2 evolution and kept the same shape and position in temperature. These results indicate that the PS II centers remaining active have retained quite normal properties compared to the control. However, in chloroplasts photoinhibited in the absence of acceptor, a high level of luminescence emission was observed after a large number of flashes (more than ten), compared to control chloroplasts. This difference demonstrates an increase in the reduction state of the plastoquinone pool after the photoinhibitory treatment performed when no exogenous acceptor is present. The low-temperature band was charged only by continuous light at −80°C (or in the range −100°C to −60°C) and in the literature it is known as the Zv band. The band was reduced in size in chloroplasts photoinhibited in the presence of an exogenous acceptor in parallel with the decrease of PS II activity. Conversely, in chloroplasts photoinhibited in absence of acceptor a new low-temperature band appeared which could be differentiated from the usual Zv band by its insensitivity to ethanol. This band increased with degree of PS II inhibition. This new ethanol-insensitive low-temperature band is proposed to result from recombinations of a charge pair generated in PS II centers photodamaged at the acceptor side.

International audience; A test was developed that measures in vivo chlorophyll a fluorescence variables to assess the apparent sensitivity of freshwater periphytic algae to photosystem II inhibitors. Natural periphytic communities from rivers were collected on artificial substrata, and the effects of short-term exposures to two PSII herbicides (atrazine andisoproturon) on the fluorescence parameters were measured with apulse-amplitude modulated fluorometer. The EC50 for each herbicide were calculated from fluorescence yield indices, and these results were compared to 14C-based primary production measurements on the same communities. The fluorescence-based method appears to give very reliable estimations of EC50 for each pesticide we tested, ranging from 0.46 to5.18 µM and 0.07 to 6.77 µM for a trazine and isoproturon,respectively. This method could be used in ecotoxicology monitoring programs, to detect changes in natural periphyton populations sensitivity,following photosystem II herbicide contamination in rivers or lakes.

The importance of organic radicals in enzyme catalytic cycles have been increasingly realized over the past few years. High-field electron paramagnetic resonance (EPR) is a tool of choice in the study of organic radicals because the small g anisotropy for such paramagnetic species can be accurately measured. A 285 GHz / 10.5 T spectrometer has been built in the Bioenergetic Section of the CEA center in Saclay. The work presented in this thesis dealt with the application of high-field EPR to the study of organic radicals encountered in photosystem II, the enzyme responsible for oxygen evolution, as well as in compound I of two peroxidases, cytochrome c peroxidase and prostaglandin synthase.The first chapter presents the technique of high-field EPR in general and introduces the instrumentation. General aspects of photosystem II useful in the subsequent parts are also presented.The second chapter shows how anisotropic properties of the g tensor have been used to obtain structural information about the orientation of organic radicals in photosystem II.Enzymes studied in this thesis are metalloproteins. Cases of magnetic couplings between metallic centers and organic radicals are often encountered for such systems. Chapters 3 to 5 deal with the study of such coupled systems in photosystem II, cytochrome c peroxidase and prostaglandin synthase.The last chapter present situations for which the study of the g-values gives information on the electrostatic environment of the radical studied. This property, already known for tyrosyl and semiquinone radicals, is extended to pheophytin anion radicals., Les observations de radicaux organiques dans les enzymes et de leur implication dans les cycles catalytiques n'ont cessé de croître ces dernières années. La spectroscopie de résonance paramagnétique électronique (RPE) à champ intense est un outil de choix pour l'étude de radicaux organiques car elle permet de résoudre la faible anisotropie du tenseur g pour ces espèces paramagnétiques. Un spectromètre fonctionnant à 285 GHz / 10.5 teslas a été construit dans la Section de Bioénergétique du centre d'études du CEA de Saclay. Le travail présentée dans ce mémoire de thèse a porté sur l'application de la RPE à champ intense à l'étude de radicaux organiques présents dans le photosystème II, qui est l'enzyme de dégagement d'oxygène, ainsi que dans les composés I de deux peroxydases, la cytochrome c peroxydase et la prostaglandine synthase.Le premier chapitre présente la technique de RPE à champ intense de façon générale et introduit l'instrumentation. Les aspects généraux du photosystème II utiles dans la suite du mémoire sont également présentés.Le second chapitre montre comment les propriétés anisotropes du tenseur g ont été utilisées pour obtenir des informations structurales quant à l'orientation de radicaux organiques dans le photosystème II.Les enzymes étudiées dans ce travail de thèse sont des métalloprotéines. Les situations de couplages magnétiques entre les centres métalliques et les radicaux organiques présents sont souvent rencontrées dans ces cas-là. Les chapitres 3 à 5 portent sur l'étude de tels systèmes couplés.Le dernier chapitre présente des situations pour lesquelles l'étude des valeurs de g permet d'obtenir des informations sur l'environnement électrostatique du radical étudié. Cette propriété déjà connue pour les radicaux tyrosyles et semiquinones est étendue aux radicaux anions de phéophytines.

Natural phytoplankton assemblages from Lake Geneva were cultivated in outdoor microcosms contaminated with 10 μg/l of the PS II inhibitor herbicide, atrazine. The 12 experiments were performed in the spring and early and late summer. Physico-chemical parameters and the changes in the densities of algal species were followed. The algae in the phytoplankton community were inhibited, stimulated, or apparently unaffected by the herbicide. The growth of 3 species (Fragilaria crotonensis KITTON, Nitzschia sp. and Oscillatoria limnetica LEMMERMANN) was stimulated by atrazine contamination in microcosms, but showed no such response in monoculture, whereas Chlorella vulgaris BEIJER, which was inhibited in the outdoor microcosm experiments, was also inhibited by the herbicide in laboratory monoculture. Atrazine influenced the interspecies interactions, which could explain the greater development of some phytoplanktonic species in the contaminated microcosms. Hence, the herbicide may act as a supplementary factor disturbing algal succession in lakes. The effect of atrazine on species development and community structure varied. The algal communities were most sensitive to restructuring by the PS II inhibitor herbicide in the clear water phase, whereas the robust spring algal communities were the least sensitive. Seasonal changes in environmental parameters, species composition and interactions may affect the response of algal communities to the toxicant. These interactions between herbicides and seasonal successions may reduce or increase the consequences of pollution in aquatic systems. This may be ecologically important, especially when the herbicide contamination from runoff also varies seasonally.

Seedlings of Quercus robur, Q rubra and Fagus silvatica were submitted to a period of partial (water table at 6 cm below ground) or total water-logging for 4 weeks. Important disorders were induced by the latter treatment in growth (root decay, partial leaf wilting), water relations (decreased predawn water potential) and photosynthesis (stomatal closure, reduced net assimilation rates, lowered O2 evolution under saturating CO2 and irradiance, and limited photochemical efficiency of PS II). It has been concluded that the observed stomatal closure was accompanied by strong disorders at chloroplast level, which happened without visible waterlogging-induced deficiencies in mineral nutrient supply. Reactions to partial water-logging were much more limited. F silvatica displayed the strongest disorders in response to both treatments, Q robur showed only slight stress effects in response to partial water-logging and Q rubra had intermediate behaviour. These observations are in agreement with the reported differences in sensitivity to water-logging of adult trees in the stand. The precise chain of events leading to these disorders in the shoots of water-logged seedlings remains to be elucidated., Sensibilité de jeunes plants de chêne pédonculé (Quercus robur L), de chêne rouge d'Amérique (Q rubra L) et de hêtre (Fagus silvatica L) à l'ennoyage et l'hypoxie racinaire : effets sur la photosynthèse et les relations hydriques. De jeunes plants de chêne pédonculé (Quercus robur L), de chêne rouge d'Amérique (Q rubra L) et de hêtre (Fagus silvatica L) ont été soumis à un ennoyage total (nappe affleurant en permanence à la surface des pots) ou partiel (nappe à 6 cm sous le niveau du sol) pendant 4 sem. Le premier traitement a fortement perturbé la croissance des plants en provoquant une importante mortalité racinaire. Des dysfonctionnements majeurs ont aussi été constatés sur les parties aériennes : diminution du potentiel hydrique de base, fermeture des stomates, limitation de l'assimilation nette de CO2 et de la capacité photosynthétique (mesurée par le dégagement d'O2 en conditions de CO2 et d'éclairement saturants), réductions irréversibles de l'efficience photochimique du phostosystème II. Le second a provoqué des réactions plus limitées. D'importantes différences interspécifiques ont été constatées ; F silvatica a présenté la plus grande sensibilité, avec des nécroses foliaires très étendues, et des réductions massives de la capacité photosynthétique dans les 2 traitements, alors que Q robur n'a que peu réagi à l'ennoyage partiel. Ces résultats sont en accord avec les observations sur les exigences écologiques de ces espèces en peuplement. Enfin, elles démontrent que les désordres imposés à la photosynthèse par l'ennoyage sont dus à la conjonction d'une fermeture des stomates et d'importants dysfonctionnements au niveau cellulaire, qui n'ont pas été induits par une dégradation de la disponibilité en éléments minéraux, les concentrations totales en N, P, K, Ca, Mg, S mesurées au niveau foliaire n'ayant que peu changé au cours des traitements.

Different classes of herbicides block the electron transfer at the level of photosystem II. The herbicides and QB bind in the same region of the D1 protein which belongs to the PSII core complex (1). The resistance to an herbicide is due to a decrease in the affinity constant of the herbicide for its site.
