1. Quantum turbulence simulations using the Gross-Pitaevskii equation: high-performance computing and new numerical benchmarks

Abstract

This paper is concerned with the numerical investigation of Quantum Turbulence (QT) described by the Gross-Pitaevskii (GP) equation. Numerical simulations are performed using a parallel (MPI-OpenMP) code based on a pseudo-spectral spatial discretization and second order splitting for the time integration. We start by revisiting (in the framework of high-performance/high-accuracy computations) well-known GP-QT settings, based on the analogy with classical vortical flows: Taylor-Green (TG) vortices and Arnold-Beltrami-Childress (ABC) flow. Two new settings are suggested to build the initial condition for the QT simulation. They are based on the direct manipulation of the wave function by generating a smoothed random phase (SRP) field, or seeding random vortex rings (RVR) pairs. The new initial conditions have the advantage to be simpler to implement than the TG and ABC approaches, while generating statistically equivalent QT fields. Each of these four GP-QT settings is described in detail by defining corresponding benchmarks that could be used to validate/calibrate new GP codes. We offer a comprehensive description of the numerical and physical parameters of each benchmark. We analyze the results in detail and present values, spectra and structure functions of main quantities of interest (energy, helicity, etc.) that are useful to describe the turbulent flow. Abstract

Following recent experiments on ultracold dual superflows, we model in this work the dynamics of two harmonically trapped counterflowing superfluids. Using complementary analytical and numerical approaches, we study the shedding of elementary excitations triggered by the relative motion of the two species. We exhibit two different excitation mechanisms leading to distinct threshold velocities for the onset of dissipation: in addition to the parametric pair production present in homogeneous , galilean-invariant systems, we show that non-uniform motion and density inhomogeneities allow for a Landau-like decay mechanism where single excitations are produced.

Abstract

Using samples from oysters clearly implicated in human disease, we quantified norovirus levels by using digital PCR. Concentrations varied from 43 to 1,170 RNA copies/oyster. The analysis of frozen samples from the production area showed the presence of norovirus 2 weeks before consumption.

Abstract

During a 2-year study, the presence of human pathogenic bacteria and noroviruses was investigated in shellfish, seawater and/or surface sediments collected from three French coastal shellfish-harvesting areas as well as in freshwaters from the corresponding upstream catchments. Bacteria isolated from these samples were further analyzed. Escherichia coli isolates classified into the phylogenetic groups B2, or D and enterococci from Enterococcus faecalis and E. faecium species were tested for the presence of virulence genes and for antimicrobial susceptibility. Salmonella members were serotyped and the most abundant serovars (Typhimurium and its monophasic variants and Mbandaka) were genetically characterized by high discriminative subtyping methods. Campylobacter and Vibrio were identified at the species level, and haemolysin-producing Vibrio parahaemolyticus were searched by tdh- and trh- gene detection. Main results showed a low prevalence of Salmonella in shellfish samples where only members of S. Mbandaka were found. Campylobacter were more frequently isolated than Salmonella and a different distribution of Campylobacter species was observed in shellfish compared to rivers, strongly suggesting possible additional inputs of bacteria. Statistical associations between enteric bacteria, human noroviruses (HuNoVs) and concentration of fecal indicator bacteria revealed that the presence of Salmonella was correlated with that of Campylobacter jejuni and/or C. coli as well as to E. coli concentration. A positive correlation was also found between the presence of C. lari and the detection of HuNoVs. This study highlights the importance of simultaneous detection and characterization of enteric and marine pathogenic bacteria and human noroviruses not only in shellfish but also in catchment waters for a hazard assessment associated with microbial contamination of shellfish.

Abstract

The European Space Agency's Planck satellite, launched on 14 May 2009, is the third-generation space experiment in the field of cosmic microwave background (CMB) research. It will image the anisotropies of the CMB over the whole sky, with unprecedented sensitivity (${{\Delta T}\over T}$ ~ 2 × 10-6) and angular resolution (~5 arcmin). Planck will provide a major source of information relevant to many fundamental cosmological problems and will test current theories of the early evolution of the Universe and the origin of structure. It will also address a wide range of areas of astrophysical research related to the Milky Way as well as external galaxies and clusters of galaxies. The ability of Planck to measure polarization across a wide frequency range (30-350 GHz), with high precision and accuracy, and over the whole sky, will provide unique insight, not only into specific cosmological questions, but also into the properties of the interstellar medium. This paper is part of a series which describes the technical capabilities of the Planck scientific payload. It is based on the knowledge gathered during the on-ground calibration campaigns of the major subsystems, principally its telescope and its two scientific instruments, and of tests at fully integrated satellite level. It represents the best estimate before launch of the technical performance that the satellite and its payload will achieve in flight. In this paper, we summarise the main elements of the payload performance, which is described in detail in the accompanying papers. In addition, we describe the satellite performance elements which are most relevant for science, and provide an overview of the plans for scientific operations and data analysis.

Abstract

International audience; This work contributes to the study of flow over a circular cylinder at Reynolds number Re= 3900. Although this classical flow is widely documented in the literature, especially for this precise Reynolds number that leads to a subcritical flow regime, there is no consensus about the turbulence statistics immediately just behind the obstacle. Here, the flow is investigated both numerically with large eddy simulation and experimentally with hot-wire anemometry and particle image velocimetry. The numerical simulation is performed using high-order schemes and a specific immersed boundary method. The present study focuses on turbulence statistics and power spectra in the near wake up to ten diameters. Statistical estimation is shown to need large integration times increasing the computational cost and leading to an uncertainty of about 10% for most flow characteristics considered in this study. The present numerical and experimental results are found to be in good agreement with previous large eddy simulation data. Contrary to this, the present results show differences compared to the experimental data found in the literature, the differences being larger than the estimated uncertainty range. Therefore, previous numerical-experimental controversy for this flow seems to be reduced with the data presented in this article.

Four configurations were considered: the shear flow, the tapered cylinder and their combination which gave rise to namely the adverse and aiding cases. In contrast with the observations of other investigators, these computations highlighted distinct vortical features between the shear case and the tapered case. In addition, it was observed that the shear case and the adverse case (respec. tapered case and aiding case), yielded similarities in flow topology. This phenomenon was explained by the spanwise variations of U/D which seemed to govern these flows. Indeed, it was observed that large spanwise variations of U/D seemed to enhance three-dimensionality, through the appearance of vortex-adhesions and dislocations. Spanwise cellular pattern of vortex shedding were identified. Their modifications in cell size, junction position and number were correlated with the variation of $U/D$. In the lee side of the obstacle a wavy secondary motion was identified. Induced secondary flow due to the bending of Karman vortices in the vicinity of vortex-adhesion and dislocations was suggested to explain this result.

Abstract

The forms and presence itself of farming in coastal territories changed profoundly in the 20th century. By contrast with other interface farming systems, such as mountain or peri-urban farming, coastal farming has rarely been studied as such and has not, until now, been considered as a useful category to describe and analyse production systems. The aim of this article is thus to address the relevance of such a categorization, using empirical data collected in Brittany (France) as well as contextual indicators, but also by carrying out a systemic qualitative-quantitative analysis, questioning the forms, depth and continuity of marine influence on farming activities at the local scale. We show that specific traits of coastal farming do indeed exist. A greater diversity of farming systems exists in coastal strip than inland at the regional scale. Four configurations of coastal farming were identified, which result from distinct dynamics and combinations of urbanization and environmental pressures on agriculture. But these specific features cannot be revealed without a comprehensive and historicized approach of its interactions with the coastal zone as a territory, rather than a biophysical milieu. These configurations are characterized in the typical spatial extent of coastal farming and spatial patterns of the transition to inland farming (gradient, discontinuities). • Coastal farming is a relevant category of analysis of farming systems. • A greater diversity of farming systems exists in coastal strip than inland at the regional scale. • Four configurations of coastal farming emerge from distinct combinations of urbanization and environmental pressures. • Qualitative-quantitative analysis integrating time, is required to capture the complexity of coastal-farming configurations. In contrast with the observations of other investigators, these computations highlighted distinct vortical features between the shear case and the tapered case. In addition, it was observed that the shear case and the adverse case (respec. tapered case and aiding case), yielded similar flow topology. This phenomenon was explained by the spanwise variations of U/D which seemed to govern/characterize these flows. For the cases involving a shear flow a secondary flow was observed, whereas for the tapered cylinder in an uniform flow an singular spanwise velocity component with low magnitude was exhibited. Cellular shedding mode was identified for the four configurations. The taper induced vortex-adhesion points at the location between cells. The lower frequencies of the cells, compared to two-dimensional cylinder in uniform flow, were found to be connected with the oblique vortex shedding.

Abstract

The European Space Agency's Planck satellite, launched on 14 May 2009, is the third-generation space experiment in the field of cosmic microwave background (CMB) research. It will image the anisotropies of the CMB over the whole sky, with unprecedented sensitivity ( ~ 2 × 10-6) and angular resolution (~5 arcmin). Planck will provide a major source of information relevant to many fundamental cosmological problems and will test current theories of the early evolution of the Universe and the origin of structure. It will also address a wide range of areas of astrophysical research related to the Milky Way as well as external galaxies and clusters of galaxies. The ability of Planck to measure polarization across a wide frequency range (30-350 GHz), with high precision and accuracy, and over the whole sky, will provide unique insight, not only into specific cosmological questions, but also into the properties of the interstellar medium. This paper is part of a series which describes the technical capabilities of the Planck scientific payload. It is based on the knowledge gathered during the on-ground calibration campaigns of the major subsystems, principally its telescope and its two scientific instruments, and of tests at fully integrated satellite level. It represents the best estimate before launch of the technical performance that the satellite and its payload will achieve in flight. In this paper, we summarise the main elements of the payload performance, which is described in detail in the accompanying papers. In addition, we describe the satellite performance elements which are most relevant for science, and provide an overview of the plans for scientific operations and data analysis.

29. Thalamic projections sustain prefrontal activity during working memory maintenance

Abstract

The mediodorsal thalamus (MD) shares reciprocal connectivity with the prefrontal cortex (PFC), and decreased MD–PFC connectivity is observed in schizophrenia patients. Patients also display cognitive deficits including impairments in working memory, but a mechanistic link between thalamo–prefrontal circuit function and working memory is missing. Using pathway-specific inhibition, we found directional interactions between mouse MD and medial PFC (mPFC), with MD-to-mPFC supporting working memory maintenance and mPFC-to-MD supporting subsequent choice. We further identify mPFC neurons that display elevated spiking during the delay, a feature that was absent on error trials and required MD inputs for sustained maintenance. Strikingly, delay-tuned neurons had minimal overlap with spatially tuned neurons, and each mPFC population exhibited mutually exclusive dependence on MD and hippocampal inputs. These findings indicate a role for MD in sustaining prefrontal activity during working memory maintenance. Consistent with this idea, we found that enhancing MD excitability was sufficient to enhance task performance.

Abstract

The article discusses environmental research that assessed nitrogen fluxes within the processes of mineralization, volatilization, denitrification and leaching that are caused by spreading various organic wastes from food-processing industries. This study was conducted during a field experiment. Soils treated with six types of waste fertilizer and a control plot were set up and examined for 22 months. Researchers measured ammonia and nitrous oxide emissions and nitrogen mineralization. Factors affecting volatilization rates, such as soil water, were taken into consideration.

Abstract

The nitrogen efficiency is the ratio between the output of nitrogen in the animal products and the input required for the livestock production. This ratio is a driver of the economic profitability and can be calculated at various levels of the production system: animal, field or farm. Calculated at the scale of the animal, it is generally low with less than half-ingested nitrogen remaining in the milk, the eggs or the meat in the form of proteins; the major part of the nitrogen being rejected in the environment. Significant gains were achieved in the past via the genetic improvement and the adjustment of feed supply. At the farm level, the efficiency increases to 45% to 50%, thanks to the recycling of animal excreta as fertilisers. From excretion to land application of manure, the losses of nitrogen are very variable depending on the animal species and the manure management system. Considering the risks of pollution swapping, all management and handling steps need to be considered. Collective initiatives or local rules on agricultural practices allow new opportunities to restore nitrogen balances on local territory.

38. Chronic or Accidental Exposure of Oysters to Norovirus: Is There Any Difference in Contamination?

Abstract

Bivalve molluscan shellfish such as oysters may be contaminated by human pathogens. Currently, the primary pathogens associated with shellfish-related outbreaks are noroviruses. This study was conducted to improve understanding of oyster bioaccumulation when oysters were exposed to daily contamination or one accidental contamination event, i.e., different modes of contamination. Oysters were contaminated with two representative strains of norovirus (GI.1 and GII.3) and then analyzed with real-time reverse transcription PCR. Exposure to a repeated virus dose for 9 days (mimicking a growing area subjected to frequent sewage contamination) led to an additive accumulation that was not significantly different from that obtained when the same total dose of virus was added all at once (as may happen after accidental sewage discharge). Similarly, bioaccumulation tests performed with mixed strains revealed additive accumulation of both viruses. Depuration may not be efficient for eliminating viruses; therefore, to prevent contaminated shellfish from being put onto the market, continuous sanitary monitoring must be considered. All climatic events or sewage failures occurring in production areas must be recorded, because repeated low-dose exposure or abrupt events may lead to similar levels of accumulation. This study contributes to an understanding of norovirus accumulation in oysters and provides suggestions for risk management strategies.

ABSTRACTNoroviruses have been recognized to be the predominant agents of nonbacterial gastroenteritis outbreaks in humans, and their transmission via contaminated shellfish consumption has been demonstrated. Norovirus laboratory experiments, volunteer challenge studies, and community gastroenteritis outbreak investigations have identified human genetic susceptibility factors related to histo-blood group antigen expression. Following a banquet in Brittany, France, in February 2008, gastroenteritis cases were linked to oyster consumption. This study identified an association of the norovirus illnesses with histo-blood group expression, and oyster contamination with norovirus was confirmed by qualitative and quantitative analyses. The secretor phenotype was associated with illness, especially for the non-A subgroup. The study showed that, in addition to accidental climatic events that may lead to oyster contamination, illegal shellfish collection and trading are also risk factors associated with outbreaks.

ABSTRACTFollowing a flooding event close to a shellfish production lagoon, 205 cases of gastroenteritis were linked to oyster consumption. Twelve stool samples from different individuals were collected. Analysis showed that eight samples were positive for multiple enteric viruses, and one stool sample had seven different enteric viruses. Analysis of shellfish implicated in the outbreak allowed detection of the same diversity of enteric viruses, with some viral genomic sequences being identical to those obtained from stool sample analysis. Shellfish were contaminated by as many as five different enteric viruses. For the first time in Europe, Aichi virus was identified in oyster samples. Shellfish samples collected over 3 weeks following the outbreak showed a progressive decline in the level of virus contamination as measured by the virus diversity detected and by quantitative reverse transcription-PCR.

ABSTRACTAn international outbreak linked to oyster consumption involving a group of over 200 people in Italy and 127 total subjects in 13 smaller clusters in France was analyzed using epidemiological and clinical data and shellfish samples. Environmental information from the oyster-producing area, located in a lagoon in southern France, was collected to investigate the possible events leading to the contamination. Virologic analyses were conducted by reverse transcription-PCR (RT-PCR) using the same primer sets for both clinical and environmental samples. After sequencing, the data were analyzed through the database operated by the scientific network FoodBorne Viruses in Europe. The existence of an international collaboration between laboratories was critical to rapidly connect the data and to fully interpret the results, since it was not obvious that one food could be the link because of the diversity of the several norovirus strains involved in the different cases. It was also demonstrated that heavy rain was responsible for the accidental contamination of seafood, leading to a concentration of up to hundreds of genomic copies per oyster as detected by real-time RT-PCR.

22 páginas, 16 figuras, 6 tablas.-- Planck Science Team: et al., The European Space Agency's Planck satellite, launched on 14 May 2009, is the third-generation space experiment in the field of cosmic microwave background (CMB) research. It will image the anisotropies of the CMB over the whole sky, with unprecedented sensitivity ( ~ 2 × 10-6) and angular resolution (~5 arcmin). Planck will provide a major source of information relevant to many fundamental cosmological problems and will test current theories of the early evolution of the Universe and the origin of structure. It will also address a wide range of areas of astrophysical research related to the Milky Way as well as external galaxies and clusters of galaxies. The ability of Planck to measure polarization across a wide frequency range (30-350 GHz), with high precision and accuracy, and over the whole sky, will provide unique insight, not only into specific cosmological questions, but also into the properties of the interstellar medium. This paper is part of a series which describes the technical capabilities of the Planck scientific payload. It is based on the knowledge gathered during the on-ground calibration campaigns of the major subsystems, principally its telescope and its two scientific instruments, and of tests at fully integrated satellite level. It represents the best estimate before launch of the technical performance that the satellite and its payload will achieve in flight. In this paper, we summarise the main elements of the payload performance, which is described in detail in the accompanying papers. In addition, we describe the satellite performance elements which are most relevant for science, and provide an overview of the plans for scientific operations and data analysis.
