1. Prussian Blue nanoparticles: An FDA-approved substance that may quickly degrade at physiological pH

Abstract

Prussian blue (PB) is a coordination polymer based on the Fe2+...C[tbnd]N...Fe3+ sequence. It is an FDA-approved drug, intended for oral use at the acidic pH of the stomach and of most of the intestine track. However, based on FDA approval, a huge number of papers proposed the use of PB nanoparticles (PBnp) under “physiological conditions”, meaning pH buffered at 7.4 and high saline concentration. While most of these papers report that PBnp are stable at this pH, a small number of papers describes instead PBnp degradation at the same or similar pH values, i.e. in the 7–8 range. Here we give a definitively clear picture: PBnp are intrinsically unstable at pH ≥ 7, degrading with the fast disappearance of their 700 nm absorption band, due to the formation of OH- complexes from the labile Fe3+ centers. However, we show also that the presence of a polymeric coating (PVP) can protect PBnp at pH 7.4 for over 24 h. Moreover, we demonstrate that when “physiological conditions” include serum, a protein corona is rapidly formed on PBnp, efficiently avoiding degradation. We also show that the viability of PBnp-treated EA.hy926, NCI-H1299, and A549 cells is not affected in a wide range of conditions that either prevent or promote PBnp degradation.

Abstract

Neutrophil extracellular traps (NETs) are webs of extracellular nuclear DNA extruded by dying neutrophils infiltrating tissue. NETs constitute a defence mechanism to entrap and kill fungi and bacteria. Tumours induce the formation of NETs to the advantage of the malignancy via a variety of mechanisms shown in mouse models. Here, we investigated the presence of NETs in a variety of human solid tumours and their association with IL-8 (CXCL8) protein expression and CD8+ T-cell density in the tumour microenvironment. Multiplex immunofluorescence panels were developed to identify NETs in human cancer tissues by co-staining with the granulocyte marker CD15, the neutrophil marker myeloperoxidase and citrullinated histone H3 (H3Cit), as well as IL-8 protein and CD8+ T cells. Three ELISA methods to detect and quantify circulating NETs in serum were optimised and utilised. Whole tumour sections and tissue microarrays from patients with non-small cell lung cancer (NSCLC; n = 14), bladder cancer (n = 14), melanoma (n = 11), breast cancer (n = 31), colorectal cancer (n = 20) and mesothelioma (n = 61) were studied. Also, serum samples collected retrospectively from patients with metastatic melanoma (n = 12) and NSCLC (n = 34) were ELISA assayed to quantify circulating NETs and IL-8. NETs were detected in six different human cancer types with wide individual variation in terms of tissue density and distribution. At least in NSCLC, bladder cancer and metastatic melanoma, NET density positively correlated with IL-8 protein expression and inversely correlated with CD8+ T-cell densities. In a series of serum samples from melanoma and NSCLC patients, a positive correlation between circulating NETs and IL-8 was found. In conclusion, NETs are detectable in formalin-fixed human biopsy samples from solid tumours and in the circulation of cancer patients with a considerable degree of individual variation. NETs show a positive association with IL-8 and a trend towards a negative association with CD8+ tumour-infiltrating lymphocytes.

Abstract

This thesis presents the design and validation of advanced image analysis and machine learning tools for the quantitative analysis of three-dimensional (3D) lung cancer cell migration. These tools were used to study the role that the composition and the morphological and mechanical properties of the microenvironment have in cancer cell migration. Cell migration experiments were performed using in vitro cellular models consisting of custom-made microfluidic devices, which provide a high level of control of the properties of the microenvironment, offer optimal optical properties for microscopic observation and ensure appropriate use of reagents due to their microscopic dimensions. Varying migration environmental conditions were simulated by embedding the cells in biomimetic hydrogels of different composition and, thus, with different morphological and mechanical properties. These hydrogels act as the 3D extracellular matrix (ECM) of the cells. Namely, we used hydrogels made of pure collagen type I to mimic normal connective tissue and hydrogels made of a mixed composition of collagen and Matrigel to simulate the disorganized basement membrane at the leading edge of cancer invasion. The migration experiments performed within the hydrogels were done with and without serum stimulation to determine the role of hydrogel extrinsic and intrinsic growth factors in cell migration. Furthermore, migration experiments were performed with and without blocking cellular integrins to determine the role of the cell-to-ECM interactions in cell migration, and with and without metalloproteinase (MMP) inhibitors to understand the role of ECM in cell migration. Migration experiments were performed at two resolution levels. First, low-resolution experiments were performed to determine globally the effect of the parameters analyzed in the dynamics of cancer cell migration. This required detecting and tracking a large number of cancer cells, imaged at low magnification (10×) using widefield phase-contrast and fluorescence microscopy. Second, high magnification (63×) migration experiments were used to study the morphology of migrating cancer cells, by measuring the number, length and life time of cell protrusions produced during the migration. This required the use of laser scanning confocal microscopy. The microscopy time-lapse sequences generated in both types of experiments were analyzed using novel image processing and machine learning techniques in order to obtain robust quantifiable metrics of cell migration dynamics and migrating phenotype in 3D environments. This thesis describes the experiments performed along with the image processing and computational algorithms used to analyze cell migration both in low- and high-magnification image data. We provide the source code of the developed analysis software, for its use and future algorithmic improvement by the research community. Esta tesis presenta el diseño y la validación de herramientas avanzadas de análisis de imagen y de aprendizaje automático para el análisis cuantitativo de la migración tridimensional (3D) de células de cáncer de pulmón. Estas herramientas se utilizaron para estudiar el papel que tiene la composición y las propiedades morfológicas y mecánicas del microambiente en la migración de células cancerígenas. Los experimentos de migración celular se llevaron a cabo usando modelos celulares in vitro consistentes en dispositivos microfluídicos hechos a medida, los cuales proporcionan un alto nivel de control de las propiedades del microambiente, ofrecen propiedades óptimas para la observación microscópica y aseguran el uso apropiado de reactivos debido a sus dimensiones microscópicas. Las diferentes condiciones ambientales de la migración se simularon embebiendo las células en hidrogeles biomiméticos de diferente composición y, por lo tanto, con diferentes propiedades morfológicas y mecánicas. Estos hidrogeles actúan como la matriz extracelular 3D (MEC) de las células. En concreto, se han utilizado hidrogeles hechos de colágeno puro tipo I para simular el tejido conectivo normal e hidrogeles de una composición mixta de colágeno y Matrigel para simular la membrana basal desorganizada en el frente de invasión del cáncer. Los experimentos de migración realizados dentro de los hidrogeles se realizaron con y sin estimulación con suero para determinar el papel de los factores de crecimiento extrínsecos e intrínsecos del hidrogel en la migración celular. Además, se realizaron experimentos de migración con y sin bloqueo de integrinas celulares para determinar el papel de las interacciones célula-MEC en la migración celular, y con y sin inhibidores de metaloproteinasas (MMP) para comprender el papel de la MEC en la migración celular. Los experimentos de migración se realizaron en dos niveles de resolución. Por una parte, se realizaron experimentos a baja resolución para determinar globalmente el efecto de los parámetros analizados en la dinámica de la migración de células cancerígenas. Esto requirió detectar y seguir un gran número de células cancerígenas, con imágenes de baja magnificación (10×) utilizando microscopía de contraste de fase y de fluorescencia de campo amplio. Por otra parte, se realizaron experimentos de migración a alta magnificación (63×) para estudiar la morfología de las células cancerígenas mientras migran, midiendo el número, longitud y tiempo de vida de las protrusiones celulares producidas durante la migración. Esto requirió el uso de microscopía confocal de barrido láser. Las secuencias de microscopía de lapso de tiempo generadas en ambos tipos de experimentos se analizaron utilizando novedosas técnicas de procesamiento de imagen y de aprendizaje automático para obtener métricas cuantificables robustas de la dinámica de la migración celular y del fenotipo de migración en entornos 3D. Esta tesis describe los experimentos realizados junto con los algoritmos computacionales y de procesamiento de imagen utilizados para analizar la migración celular en imágenes de baja y alta magnificación. Proporcionamos el código fuente del software de análisis desarrollado para su uso y futura mejora algorítmica por parte de la comunidad investigadora.

9. Preclinical evaluation of the antimicrobial-immunomodulatory dual action of xenohormetic molecules against haemophilus influenzae respiratory infection

Abstract

Chronic obstructive pulmonary disease (COPD) is characterized by abnormal inflammation and impaired airway immunity, providing an opportunistic platform for nontypeable Haemophilus influenzae (NTHi) infection. In this context, therapies targeting not only overactive inflammation without significant adverse effects, but also infection are of interest. Increasing evidence suggests that polyphenols, plant secondary metabolites with anti-inflammatory and antimicrobial properties, may be protective. Here, a Cistus salviifolius plant extract containing quercetin, myricetin, and punicalagin was shown to reduce NTHi viability. Analysis of these polyphenols revealed that quercetin has a bactericidal effect on NTHi, does not display synergies, and that bacteria do not seem to develop resistance. Moreover, quercetin lowered NTHi airway epithelial invasion through a mechanism likely involving inhibition of Akt phosphorylation, and reduced the expression of bacterially-induced proinflammatory markers il-8, cxcl-1, il-6, pde4b, and tnfα. We further tested quercetin’s effect on NTHi murine pulmonary infection, showing a moderate reduction in bacterial counts and significantly reduced expression of proinflammatory genes, compared to untreated mice. Quercetin administration during NTHi infection on a zebrafish septicemia infection model system showed a bacterial clearing effect without signs of host toxicity. In conclusion, this study highlights the therapeutic potential of the xenohormetic molecule quercetin against NTHi infection.

10. A multivariate sparse deconvolution algorithm for multi echo fMRI

Abstract

This thesis presents a novel algorithm for the deconvolution of multi echo fMRI data with no prior information on the timings of the neuronal events. Based on previous work on the field, a new signal model is proposed in order to take the processing from a voxelwise analysis to an entire brain one. Different proximal operators have been studied for solving the optimisation problem present in the deconvolution, since it is an ill-posed inverse problem, and a novel method based on the stability selection procedure has been suggested to answer to the choice of the regularization parameter dilemma. The method takes advantage of the area under the curve (AUC) of the stability paths to avoid the selection of a single regularization parameter. An optimal approach for the thresholding of AUC timeseries is studied and different debiasing methods for removing the sparsity in prolonged events are presented. The results demonstrate that the MvMESPFM algorithm provides promising results when estimating neuronal-related events even on noisy data. Subject to being thoroughly tested on experimental data, testing conducted on simulated signals suggests that the tool could eventually be introduced to the processing pipelines of different research lines regarding fMRI data analysis.

12. 3D lung cancer cell migration and extracellular matrix remodeling within microfluidic devices

Abstract

Microfluidic devices filled with hydrogels that mimic the extracellular matrix are powerful and versatile research tools to recapitulate the 3D tumor microenvironment and study cancer in vitro. In this work, H1299 NSCLC cell migration phenotype and dynamics are characterized in hydrogels that mimic different tumor microenvironments, from pure collagen matrices similar to connective tissue to mixed collagen-Matrigel matrices that approximate a disorganized basement membrane at the front of cancer invasion. The role of the microenvironment composition and mechanical properties, cell adhesion, MMP proteolytic activity and integrin surface expression in the migration behavior of H1299 lung cancer cells within these 3D matrices are explored and explained in light of what it is known about cell migration in 3D environments. Finally, the extracellular matrix remodeling caused by H1299 cells in the different microenvironments is quantified by measuring the ability of H1299 cells to degrade, align, and compact their surrounding matrix.

Abstract

We present a combined report on the results of three editions of the Cell Tracking Challenge, an ongoing initiative aimed at promoting the development and objective evaluation of cell segmentation and tracking algorithms. With 21 participating algorithms and a data repository consisting of 13 data sets from various microscopy modalities, the challenge displays today's state-of-the-art methodology in the field. We analyzed the challenge results using performance measures for segmentation and tracking that rank all participating methods. We also analyzed the performance of all of the algorithms in terms of biological measures and practical usability. Although some methods scored high in all technical aspects, none obtained fully correct solutions. We found that methods that either take prior information into account using learning strategies or analyze cells in a global spatiotemporal video context performed better than other methods under the segmentation and tracking scenarios included in the challenge.

14. Validation tool for traction force microscopy

Abstract

Traction force microscopy (TFM) is commonly used to estimate cells’ traction forces from the deformation that they cause on their substrate. The accuracy of TFM highly depends on the computational methods used to measure the deformation of the substrate and estimate the forces, and also on the specifics of the experimental set-up. Computer simulations can be used to evaluate the effect of both the computational methods and the experimental set-up without the need to perform numerous experiments. Here, we present one such TFM simulator that addresses several limitations of the existing ones. As a proof of principle, we recreate a TFM experimental set-up, and apply a classic 2D TFM algorithm to recover the forces. In summary, our simulator provides a valuable tool to study the performance, refine experimentally, and guide the extraction of biological conclusions from TFM experiments.

Abstract

Lung cancer and chronic obstructive pulmonary disease (COPD) are among the deadliest diseases worldwide, and animal models play a key role in understanding the natural history of these diseases, as well as in pre-clinical treatment trials. Different techniques can be used to study animal models of lung disease, such as pulmonary function tests or histology. X-ray microcomputed tomography (micro-CT) represents a very convenient technology to obtain three-dimensional images of the lungs with minimum invasiveness. Multiple preliminary studies have shown the use of micro-CT to assess the progress of mouse models of lung disease. In this thesis, we set up a generic protocol for image acquisition which is of use even for heavily diseased animals. The protocol includes endotracheal intubation, pulmonary function tests and iso-pressure breath holds for movement artifact reduction. Chest micro-CT image segmentation and analysis methods have been developed to quantify the effects of disease. These methods allow for quantitative measurements on the lungs and the airways separately, which can be used to monitor disease development. Moreover, significant contributions have been made to the field of atlas-based segmentation, with applications in multiple image modalities and segmentation problems. Developed methods have been applied to characterize the dynamic evolution of three relevant mouse models of lung disease: elastase-induced emphysema, silica-induced chronic pulmonary inflammation and urethaneinduced lung cancer combined with emphysema. Apart from micro-CT, other techniques have also been used to complement the data. Results show the use of micro-CT and automated image analysis to quantify the effect of different pulmonary diseases on small animal models. Methods presented in this thesis will be of use to characterize other models of lung disease, as well as for treatment testing.

16. Automation of early lung cancer detection

Abstract

Lung cancer is among the deadliest cancer types, ranking first in mortality rates, with a 15% survival rate over the first five years after diagnosis. The main hurdle in lowering these high mortality rates is that the cancer is often detected too late, when it is already at an advanced stage and only few efective cures exist. There is therefore a great interest in the research community to bring the moment of detection back to the early stages of the cancer. Broncho-alveolar lavage (BAL) is a novel diagnostic technique in which a high pressure liquid is injected in the lungs of the patient using an optical fibre and then successively extracted and analyzed. To analyze BAL samples, we use FICTION, a technique which combines an immunomarker with fluorescence in-situ hybridization (FISH). The analysis of these samples is time consuming and error-prone, as many hours in dificult conditions have to be spent by the pathologist at the fluorescent microscope. The main goal of the project associated with the present dissertation is to automate this process. For this purpose, an automated platform for light microscopy has been developed by integrating a fully automated epi- fluorescent microscope with in-house developed software controlling every stage of the acquisition and the analysis. The platform has been combined with a 2D/3D analysis protocol to isolate candidate cells and, after reconstructing their three-dimensional structure, suggest a diagnosis on a per cell basis. All results at each step of the analysis can be verified for consistency and correctness. The platform and the analysis have been validated on various BAL samples sprinkled with cells from two established cancer cell lines. The platform is believed to have the potential to be applied to other biomedical applications.

Abstract

In summary, we have performed a complete characterization of LV post-infarction remodeling in a DBA/2J mouse model of MI, using parameters adapted to the particular characteristics of the model In the future, this well characterized model will be used in both investigative and pharmacological studies that require accurate quantitative monitoring of cardiac recovery after myocardial infarction.

Abstract

Current or former smokers expressing a well-defined disease characteristic such as emphysema, has a specific plasma cytokine profile. This includes a decrease of cytokines mainly implicated in activation of apoptosis or decrease of immunosurveillance. This information should be taken into account when evaluated patients with tobacco respiratory diseases.

Abstract

Motivation: Automatic tracking of cells in multidimensional time-lapse fluorescence microscopy is an important task in many biomedical applications. A novel framework for objective evaluation of cell tracking algorithms has been established under the auspices of the IEEE International Symposium on Biomedical Imaging 2013 Cell Tracking Challenge. In this article, we present the logistics, datasets, methods and results of the challenge and lay down the principles for future uses of this benchmark. Results: The main contributions of the challenge include the creation of a comprehensive video dataset repository and the definition of objective measures for comparison and ranking of the algorithms. With this benchmark, six algorithms covering a variety of segmentation and tracking paradigms have been compared and ranked based on their performance on both synthetic and real datasets. Given the diversity of the datasets, we do not declare a single winner of the challenge. Instead, we present and discuss the results for each individual dataset separately.

Contains fulltext : 79921.pdf (Publisher’s version ) (Open Access), Animal models of lung disease are gaining importance in understanding the underlying mechanisms of diseases such as emphysema and lung cancer. Micro-CT allows in vivo imaging of these models, thus permitting the study of the progression of the disease or the effect of therapeutic drugs in longitudinal studies. Automated analysis of micro-CT images can be helpful to understand the physiology of diseased lungs, especially when combined with measurements of respiratory system input impedance. In this work, we present a fast and robust murine airway segmentation and reconstruction algorithm. The algorithm is based on a propagating fast marching wavefront that, as it grows, divides the tree into segments. We devised a number of specific rules to guarantee that the front propagates only inside the airways and to avoid leaking into the parenchyma. The algorithm was tested on normal mice, a mouse model of chronic inflammation and a mouse model of emphysema. A comparison with manual segmentations of two independent observers shows that the specificity and sensitivity values of our method are comparable to the inter-observer variability, and radius measurements of the mainstem bronchi reveal significant differences between healthy and diseased mice. Combining measurements of the automatically segmented airways with the parameters of the constant phase model provides extra information on how disease affects lung function.

Abstract

Objectives: To define the potential, limitations and synergies of micro-CT and other non-radiological techniques for the quantification of emphysema and related processes in mice, by performing a complete characterization of the elastase-induced emphysema model.Materials and Methods: Ninety A/J mice (45 treated and 45 controls) were studied at different time points using breath-hold gated micro-CT, functional test parameters, RT-PCR for RNA cytokine expression, Luminex technology for cytokine plasma concentration and histomorphometry.Results: Both histomorphometry and micro-CT imaging reflect rapid initial emphysema progression followed by steady-state development at decreasing rates. Cytokine measurements reveal an acute inflammatory response within the first 24 h that disappears after the first week. Limited systemic effect was observed based on plasma cytokine concentration. Lung compliance decreases during the acute inflammation phase and increases afterwards.Conclusion: Histomorphometry is the most sensitive technique since it detects airspace enlargement before the other methods (1 h after treatment). Micro-CT correlates well with histology (r2 = 0.63) proving appropriate for longitudinal studies. Functional test parameters do not necessarily correlate with the extent of emphysema, as they can be influenced by acute inflammation. Abstract

Objectives: To evaluate the feasibility of using automatic quantitative analysis of breath hold gated micro-CT images to detect and monitor disease in a mouse model of chronic pulmonary inflammation, and to compare image-based measurements with pulmonary function tests and histomorphometry.Material and Methods: Forty-nine A/J mice were used, divided into control and inflammation groups. Chronic inflammation was induced by silica aspiration. Fourteen animals were imaged at baseline, and 4, 14, and 34 weeks after silica aspiration, using micro-CT synchronized with ventilator-induced breath holds. Lung input impedance was measured as well using forced oscillation techniques. Five additional animals from each group were killed after micro-CT for comparison with histomorphometry.Results: At all time points, micro-CT measurements show statistically significant differences between the two groups, while first differences in functional test parameters appear at 14 weeks. Micro-CT measurements correlate well with histomorphometry and discriminate diseased and healthy groups better than functional tests.Conclusion: Longitudinal studies using breath hold gated micro-CT are feasible on the silica-induced model of chronic pulmonary inflammation, and automatic measurements from micro-CT images correlate well with histomorphometry, being more sensitive than functional tests to detect lung damage in this model. 46. Detecting airway remodeling in COPD and emphysema using low-dose CT imaging

Abstract

In this study, we quantitatively characterize lung airway remodeling caused by smoking-related emphysema and Chronic Obstructive Pulmonary Disease (COPD), in low-dose CT scans. To that end, we established three groups of individuals: subjects with COPD (n=35), subjects with emphysema (n=38) and healthy smokers (n=28). All individuals underwent a low-dose CT scan, and the images were analyzed as described next. First the lung airways were segmented using a fast marching method and labeled according to its generation. Along each airway segment, cross-section images were resampled orthogonal to the airway axis. Next 128 rays were cast from the center of the airway lumen in each crosssection slice. Finally, we used an integral-based method, to measure lumen radius, wall thickness, mean wall percentage and mean peak wall attenuation on every cast ray. Our analysis shows that both the mean global wall thickness and the lumen radius of the airways of both COPD and emphysema groups were significantly different from those of the healthy group. In addition, the wall thickness change starts at the 3rdairway generation in the COPD patients compared with emphysema patients, who display the first significant changes starting in the 2ndgeneration. In conclusion, it is shown that airway remodeling happens in individuals suffering from either COPD or emphysema, with some local difference between both groups, and that we are able to detect and accurately quantify this process using images of low-dose CT scans.

Abstract

Abstract Background Bioluminescent imaging (BLI) is based on the detection of light emitted by living cells expressing a luciferase gene. Stable transfection of luciferase in cancer cells and their inoculation into permissive animals allows the noninvasive monitorization of tumor progression inside internal organs. We have applied this technology for the development of a murine model of colorectal cancer involving the liver, with the aim of improving the pre-clinical evaluation of new anticancer therapies. Results A murine colon cancer cell line stably transfected with the luciferase gene (MC38Luc1) retains tumorigenicity in immunocompetent C57BL/6 animals. Intrahepatic inoculation of MC38Luc1 causes progressive liver infiltration that can be monitored by BLI. Compared with ultrasonography (US), BLI is more sensitive, but accurate estimation of tumor mass is impaired in advanced stages. We applied BLI to evaluate the efficacy of an immunogene therapy approach based on the liver-specific expression of the proinflammatory cytokine interleukin-12 (IL-12). Individualized quantification of light emission was able to determine the extent and duration of antitumor responses and to predict long-term disease-free survival. Conclusion We show that BLI is a rapid, convenient and safe technique for the individual monitorization of tumor progression in the liver. Evaluation of experimental treatments with complex mechanisms of action such as immunotherapy is possible using this technology.
