Complex fluids subjected to localized microscopic energy inputs exhibit nonequilibrium behaviors that remain poorly understood. To identify changes in the fluid's microstructural conformation, we introduce a general method grounded in the breakdown of the equipartition theorem for laser-trapped probes dragged at a mean constant speed. Specifically, we link the different scaling regimes in the probe's position variance, obtained through large-scale Brownian simulations of a polymeric fluid, to transitions from diffusive to jump dynamics, where the fluid intermittently relaxes accumulated stress. This suggests stored elastic stress may be the physical mechanism behind recently measured nonlinear friction curves. Spontaneous formation of knots in long polymers at equilibrium is inevitable but becomes rare in sufficiently short chains. Here, we show that knotting and knot complexity increase by orders of magnitude in diblock polymers with a fraction $p$ of self-propelled monomers. Remarkably, this enhancement is not monotonic in $p$ with an optimal value independent of the monomer's activity. By monitoring the knot's size and position we elucidate the mechanisms of its formation, diffusion, and untying and ascribe the non-monotonic behaviour to the competition between the rate of knot formation and the knot's lifetime. Redundancy in biology may be explained by the need to optimize extreme searching processes, where one or few among many particles are requested to reach the target like in human fertilization. We show that non-Gaussian rare fluctuations in Brownian diffusion dominates such searches, introducing drastic corrections to the known Gaussian behavior. Our demonstration entails different physical systems and pinpoints the relevance of diversity within redundancy to boost fast targeting. We sketch an experimental context to test our results: polydisperse systems.

Diffusing diffusivity models, polymers in the grand canonical ensemble and polydisperse, and continuous-time random walks all exhibit stages of non-Gaussian diffusion. Is non-Gaussian targeting more efficient than Gaussian? We address this question, central to, e.g., diffusion-limited reactions and some biological processes, through a general approach that makes use of Jensen's inequality and that encompasses all these systems. In terms of customary mean first-passage time, we show that Gaussian searches are more effective than non-Gaussian ones. A companion paper argues that non-Gaussianity becomes instead highly more efficient in applications where only a small fraction of tracers is required to reach the target.

Quasiparticles are low-energy excitations with important roles in condensed matter physics. An intriguing example is provided by Majorana fermions, quasiparticles which are identical to their antiparticles. Despite being implicated in neutrino oscillations and topological superconductivity, their experimental realisations remain scarce. Here we propose a purely classical realisation of Majorana fermions, in terms of 3-dimensional disclination lines in active nematics. Activity is required to overcome the elastic cost associated with these excitations, so they can appear in steady state. We combine topology and simulations to show that active nematics under confinement spontaneously create in their interior topologically charged disclination lines and loops, akin to Majorana quasiparticles with finite momentum. Within an elongated channel, we find a phenomenology similar to that of the Kitaev chain, as local Majorana-like excitations appear near surfaces, while a non-local system-spanning helical disclination line can arise along the centre. In unconfined active turbulence, Majorana-like charged loops are instead exceedingly rare, suggesting that boundaries are crucial to generate these quasiparticles, as in quantum condensed matter. We suggest that 3-dimensional active disclinations can be used to probe the physics of Majorana spinors at a much larger scale than traditionally considered, potentially facilitating the experimental observation of their dynamics., Comment: 10 pages, 6 figures

The 3D folding of a mammalian gene can be studied by a polymer model, where the chromatin fibre is represented by a semiflexible polymer which interacts with multivalent proteins, representing complexes of DNA-binding transcription factors and RNA polymerases. This physical model leads to the natural emergence of clusters of proteins and binding sites, accompanied by the folding of chromatin into a set of topologies, each associated with a different network of loops. Here we combine numerics and analytics to first classify these networks and then find their relative importance or statistical weight, when the properties of the underlying polymer are those relevant to chromatin. Unlike polymer networks previously studied, our chromatin networks have finite average distances between successive binding sites, and this leads to giant differences between the weights of topologies with the same number of edges and nodes but different wiring. These weights strongly favour rosette-like structures with a local cloud of loops with respect to more complicated non-local topologies. Our results suggest that genes should overwhelmingly fold into a small fraction of all possible 3D topologies, which can be robustly characterised by the framework we propose here., Comment: 8 pages, 2 figures

Polymer physics models suggest that chromatin spontaneously folds into loop networks with transcription units (TUs), such as enhancers and promoters, as anchors. Here we use combinatoric arguments to enumerate the emergent chromatin loop networks, both in the case where TUs are labelled and where they are unlabelled. We then combine these mathematical results with those of computer simulations aimed at finding the inter-TU energy required to form a target loop network. We show that different topologies are vastly different in terms of both their combinatorial weight and energy of formation. We explain the latter result qualitatively by computing the topological weight of a given network -- i.e., its partition function in statistical mechanics language -- in the approximation where excluded volume interactions are neglected. Our results show that networks featuring local loops are statistically more likely with respect to networks including more non-local contacts. We suggest our classification of loop networks, together with our estimate of the combinatorial and topological weight of each network, will be relevant to catalogue 3D structures of chromatin fibres around eukaryotic genes, and to estimate their relative frequency in both simulations and experiments., Comment: 19 pages, 11 figures

Explainable and interpretable unsupervised machine learning helps understand the underlying structure of data. We introduce an ensemble analysis of machine learning models to consolidate their interpretation. Its application shows that restricted Boltzmann machines compress consistently into a few bits the information stored in a sequence of five amino acids at the start or end of $\alpha$-helices or $\beta$-sheets. The weights learned by the machines reveal unexpected properties of the amino acids and the secondary structure of proteins: (i) His and Thr have a negligible contribution to the amphiphilic pattern of $\alpha$-helices; (ii) there is a class of $\alpha$-helices particularly rich in Ala at their end; (iii) Pro occupies most often slots otherwise occupied by polar or charged amino acids, and its presence at the start of helices is relevant; (iv) Glu and especially Asp on one side, and Val, Leu, Iso, and Phe on the other, display the strongest tendency to mark amphiphilic patterns, i.e., extreme values of an "effective hydrophobicity", though they are not the most powerful (non) hydrophobic amino acids., Comment: 15 pages, 9 figures

Simulated configurations of flexible knotted rings confined inside a spherical cavity are fed into long-short term memory neural networks (LSTM NNs) designed to distinguish knot types. The results show that they perform well in knot recognition even if tested against flexible, strongly confined and therefore highly geometrically entangled rings. In agreement with the expectation that knots are delocalized in dense polymers, a suitable coarse-graining procedure on configurations boosts the performance of the LSTMs when knot identification is applied to rings much longer than those used for training. Notably, when the NNs fail, usually the wrong prediction still belongs to the same topological family of the correct one. The fact that the LSTMs are able to grasp some basic properties of the ring's topology is corroborated by a test on knot types not used for training. We also show that the choice of the NN architecture is important: simpler convolutional NNs do not perform so well. Finally, all results depend on the features used for input: surprisingly, coordinates or bond directions of the configurations provide the best accuracy to the NNs, even if they are not invariant under rotations (while the knot type is invariant). Other rotational invariant features we tested are based on distances, angles, and dihedral angles.

We study the phase behaviour of cholesteric liquid crystal shells with different geometries. We compare the cases of tangential and no anchoring at the surface, focussing on the former case, which leads to a competition between the intrinsic tendency of the cholesteric to twist and the anchoring free energy which suppresses it. We then characterise the topological phases arising close to the isotropic-cholesteric transition. These typically consist of quasi-crystalline or amorphous tessellations of the surface by half-skyrmions, which are stable at lower and larger shell size respectively. For ellipsoidal shells, defects in the tessellation couple to local curvature, and according to the shell size they either migrate to the poles or distribute uniformly on the surface. Three-dimensional Monte Carlo simulations provide a striking confirmation to a recent theoretical prediction: the Brownian non-Gaussian diffusion of critical self-avoiding walks. Although the mean square displacement of the polymer center of mass grows linearly with time (Brownian behavior), the initial probability density function is strongly non-Gaussian and crosses over to Gaussianity only at large time. Full agreement between theory and simulations is achieved without the employment of fitting parameters. We discuss simulation techniques potentially capable of addressing the study of anomalous diffusion under complex conditions like adsorption- or Theta-transition.

We link the Brownian non-Gaussian diffusion of a polymer center of mass to a microscopic cause: the polymerization/depolymerization phenomenon occurring when the polymer is in contact with a monomer chemostat. The anomalous behavior is triggered by the polymer critical point, separating the dilute and the dense phase in the grand canonical ensemble. In the mean-field limit we establish contact with queuing theory and show that the kurtosis of the polymer center of mass diverges alike a response function when the system becomes critical, a result which holds for general polymer dynamics (Zimm, Rouse, reptation). We demonstrate that size fluctuations close to polymers critical point originate the non-Gaussian diffusion of their center of mass. Static universal exponents $\gamma$ and $\nu$ -- depending on the polymer topology, on the dimension of the embedding space, and on equilibrium phase -- concur to determine the potential divergency of a dynamic response, epitomized by the center of mass kurtosis. Macrochains of topologically interlocked rings with unique physical properties have recently gained considerable interest in supramolecular chemistry, biology, and soft matter. Most of the work has been, so far, focused on linear chains and on their variety of conformational properties compared to standard polymers. Here we go beyond the linear case and show that, by circularizing such macrochains, one can exploit the topology of the local interlockings to store torsional stress in the system, altering significantly its metric and local properties. Moreover, by properly defining the twist (Tw) and writhe (Wr) of these macrorings we show the validity of a relation equivalent to the C\v{a}lug\v{a}reanu-White-Fuller theorem $Tw + Wr$=const, originally proved for ribbon like structures such as ds-DNA. Our results suggest that circular structures of topologically linked rings with storable and tunable torsion can form a new category of highly designable multiscale structures with potential applications in supramolecular chemistry and material science, Comment: 10 pages, 8 figures

A mean-field kinetic model suggests that the relaxation dynamics of wormlike micellar networks is a long and complex process due to the problem of reducing the number of free end-caps (or dangling ends) while also reaching an equilibrium level of branching after an earlier overgrowth. The model is validated against mesoscopic molecular dynamics simulations and is based on kinetic equations accounting for scission and synthesis processes of blobs of surfactants. A long relaxation time scale is reached both with thermal quenches and small perturbations of the system. The scaling of this relaxation time is exponential with the free energy of an end cap and with the branching free energy. We argue that the subtle end-recombination dynamics might yield effects that are difficult to detect in rheology experiments, with possible underestimates of the typical time scales of viscoelastic fluids., Comment: 10 pages, 6 figures

How type 2 Topoisomerase (TopoII) proteins relax and simplify the topology of DNA molecules is one of the most intriguing open questions in biophysics. Most of the existing models neglect the dynamics of TopoII which is characteristics for proteins searching their targets via facilitated diffusion. Here, we show that dynamic binding of TopoII speeds up the topological relaxation of knotted substrates by enhancing the search of the knotted arc. Intriguingly, this in turn implies that the timescale of topological relaxation is virtually independent of the substrate length. We then discover that considering binding biases due to facilitated diffusion on looped substrates steers the sampling of the topological space closer to the boundaries between different topoisomers yielding an optimally fast topological relaxation. We discuss our findings in the context of topological simplification in vitro and in vivo.

We study the phase behaviour of a quasi-two dimensional cholesteric liquid crystal shell. We characterise the topological phases arising close to the isotropic-cholesteric transition, and show that they differ in a fundamental way from those observed on a flat geometry. For spherical shells, we discover two types of quasi-two dimensional topological phases: finite quasicrystals and amorphous structures, both made up by mixtures of polygonal tessellations of half-skyrmions. These structures generically emerge instead of regular double twist lattices because of geometric frustration, which disallows a regular hexagonal tiling of curved space. For toroidal shells, the variations in the local curvature of the surface stabilises heterogeneous phases where cholesteric patterns coexist with hexagonal lattices of half-skyrmions. Quasicrystals, amorphous and heterogeneous structures could be sought experimentally by self assembling cholesteric shells on the surface of emulsion droplets.

We develop a theoretical description of the topological disentanglement occurring when torus knots reach the ends of a semi-flexible polymer under tension. These include decays into simpler knots and total unknotting. The minimal number of crossings and the minimal knot contour length are the topological invariants playing a key role in the model. The crossings behave as particles diffusing along the chain and the application of appropriate boundary conditions at the ends of the chain accounts for the knot disentanglement. Starting from the number of particles and their positions, suitable rules allow reconstructing the type and location of the knot moving on the chain. Our theory is extensively benchmarked with corresponding Molecular Dynamics simulations and the results show a remarkable agreement between the simulations and the theoretical predictions of the model., Comment: 12 pages, 11 figures

By characterising the time evolution of COVID-19 in term of its "velocity" (log of the new cases per day) and its rate of variation, or "acceleration", we show that in many countries there has been a deceleration even before lockdowns were issued. This feature, possibly due to the increase of social awareness, can be rationalised by a susceptible-hidden-infected-recovered (SHIR) model introduced by Barnes, in which a hidden (isolated from the virus) compartment $H$ is gradually populated by susceptible people, thus reducing the effectiveness of the virus spreading. We use Brownian dynamics simulations and advanced topological profiling methods to characterize the out-of-equilibrium evolution of self-entanglement in linear polymers confined into nano-channels and under periodic compression. We distinguish two main forms of entanglement, geometrical and topological. The latter is measured by the number of (essential) crossings of the physical knot detected after a suitable bridging of the chain termini. The former is instead measured as the average number of times a linear chain appears to cross itself when viewed under all projections, and is irrespective of the physical knotted state. The key discovery of our work is that these two forms of entanglement are uncoupled and evolve with distinct dynamics. While geometrical entanglement is typically in phase with the compression-elongation cycles and it is primarily sensitive to its force f, the topological measure is mildly sensitive to cyclic modulation but strongly depends on both compression force f and duration k. The findings could assist the interpretation of experiments using fluorescence molecular tracers to track physical knots in polymers. Furthermore, we identify optimal regions in the experimentally-controllable parameter space in which to obtain more/less topological and geometrical entanglement; this may help designing polymers with targeted topology.

We have used Langevin dynamics to simulate the forced translocation of linked polymer rings through a narrow pore. For fixed size (i.e. fixed number of monomers) the translocation time depends on the link type and on whether the rings are knotted or unknotted. For links with two unknotted rings, the crossings between the rings can slow down the translocation and are responsible for a delay as the crossings pass through the pore. The results fall on a set of relatively smooth curves for different link families with the translocation time not always increasing with crossings number within the same family. When one ring is knotted the results depend on whether the link is prime or composite and, for the composite case, they depend on whether the knotted or unknotted ring enters the pore first. We find a similar situation for 3-component links where the results depend on whether the link is prime or composite. These results contribute to our understanding of how the entanglement complexity between filaments impacts their translocation dynamics and should be useful for extending nanopore-sensing techniques to probe the topological properties of these systems., Comment: 15 pages, 7 figures

Microrheology experiments show that viscoelastic media composed by wormlike micellar networks display complex relaxations lasting seconds even at the scale of micrometers. By mapping a model of patchy colloids with suitable mesoscopic elementary motifs to a system of worm-like micelles, we are able to simulate its relaxation dynamics, upon a thermal quench, spanning many decades, from microseconds up to tens of seconds. After mapping the model to real units and to experimental scission energies, we show that the relaxation process develops through a sequence of non-local and energetically challenging arrangements. These adjustments remove undesired structures formed as a temporary energetic solution for stabilizing the thermodynamically unstable free caps of the network. We claim that the observed scale-free nature of this stagnant process may complicate the correct quantification of experimentally relevant time scales as the Weissenberg number.

Epigenetics is a driving force of important and ubiquitous phenomena in nature such as cell differentiation or even metamorphosis. Oppositely to its widespread role, understanding the biophysical principles that allow epigenetics to control and rewire gene regulatory networks remains an open challenge. In this work we study the effects of epigenetic modifications on the spatial folding of chromosomes -- and hence on the expression of the underlying genes -- by mapping the problem to a class of models known as magnetic polymers. In this work we show that a first-order phase transition underlies the simultaneous spreading of certain epigenetic marks and the conformational collapse of a chromosome. Further, we describe Brownian Dynamics simulations of the model in which the topology of the polymer and thermal fluctuations are fully taken into account and that confirms our mean-field predictions. Extending our models to allow for non-equilibrium terms yields new stable phases which qualitatively agrees with observations in vivo. Our results show that statistical mechanics techniques applied to models of magnetic polymers can be successfully exploited to rationalize the outcomes of experiments designed to probe the interplay between a dynamic epigenetic landscape and chromatin organization., Comment: to appear in PRE

Understanding the spatial organisation of the genome in the cell nucleus is one of the current grand challenges in biophysics. Certain biochemical -- or epigenetic -- marks that are deposited along the genome are thought to play an important, yet poorly understood, role in determining genome organisation and cell identity. The physical principles underlying the interplay between epigenetic dynamics and genome folding remain elusive. Here we propose and study a theory that assumes a coupling between epigenetic mark and genome densities, and which can be applied at the scale of the whole nucleus. We show that equilibrium models are not compatible with experiments and a qualitative agreement is recovered by accounting for non-equilibrium processes which can stabilise microphase separated epigenomic domains. Recent theoretical modeling offers a unified picture for the description of stochastic processes characterized by a crossover from anomalous to normal behavior. This is particularly welcome, as a growing number of experiments suggest the crossover to be a common feature shared by many systems: in some cases the anomalous part of the dynamics amounts to a Brownian yet non-Gaussian diffusion; more generally, both the diffusion exponent and the distribution may deviate from normal behavior in the initial part of the process. Since proposed theories work at a mesoscopic scale invoking the subordination of diffusivities, it is of primary importance to bridge these representations with a more fundamental, ``microscopic'' description. We argue that the dynamical behavior of macromolecules during simple polymerization processes provide suitable setups in which analytic, numerical, and particle-tracking experiments can be contrasted at such a scope. Specifically, we demonstrate that Brownian yet non-Gaussian diffusion of the center of mass of a polymer is a direct consequence of the polymerization process. Through the kurtosis, we characterize the early-stage non-Gaussian behavior within a phase diagram, and we also put forward an estimation for the crossover time to ordinary Brownian motion.

Braids composed of two interwoven polymer chains exhibit a buckling transition whose origin has been explained through the onset of plectonemic structures. Here we study, by a combination of simulation and analytics, the dynamics of plectoneme formation and their statistics in steady state. The introduction of an order parameter, the plectonemic fraction, allows us to map out the phase boundary between the straight braid phase and the plectonemic one. We then monitor the formation and the growth of plectonemes, observing events typical of phase separation kinetics for liquid-gas systems (fusion, fission, 1D Ostwald ripening), but also of DNA supercoiling dynamics (plectonemic hopping). Finally, we propose a stochastic field theory for the coupled dynamics of twist and local writhe which explains the phenomenology found with Brownian dynamics simulations as well the power laws underlying the coarsening of plectonemes.

We present a novel mechanism for resolving the mechanical rigidity of nanoscopic circular polymers that flow in a complex environment. The emergence of a regime of negative differential mobility induced by topological interactions between the rings and the substrate is the key mechanism for selective sieving of circular polymers with distinct flexibilities. A simple model accurately describes the sieving process observed in molecular dynamics simulations and yields experimentally verifiable analytical predictions, which can be used as a reference guide for improving filtration procedures of circular filaments. Proteins must fold quickly to acquire their biologically functional three-dimensional native structures. Hence, these are mainly stabilized by local contacts, while intricate topologies such as knots are rare. Here, we reveal the existence of specific patterns adopted by protein sequences and structures to deal with backbone self-entanglement. A large scale analysis of the Protein Data Bank shows that loops significantly intertwined with another chain portion are typically closed by weakly bound amino acids. Why is this energetic frustration maintained? A possible picture is that entangled loops are formed only toward the end of the folding process to avoid kinetic traps. Consistently, these loops are more frequently found to be wrapped around a portion of the chain on their N-terminal side, the one translated earlier at the ribosome. Topological entanglements severely interfere with important biological processes. For this reason, genomes must be kept unknotted and unlinked during most of a cell cycle. Type II Topoisomerase (TopoII) enzymes play an important role in this process but the precise mechanisms yielding systematic disentanglement of DNA in vivo are not clear. Here we report computational evidence that Structural Maintenance of Chromosomes (SMC) proteins -- such as cohesins and condensins -- can cooperate with TopoII to establish a synergistic mechanism to resolve topological entanglements. SMC-driven loop extrusion (or diffusion) induces the spatial localisation of essential crossings in turn catalysing the simplification of knots and links by TopoII enzymes even in crowded and confined conditions. The genetic instructions stored in the genome require an additional layer of information to robustly determine cell fate. This additional regulation is provided by the interplay between chromosome-patterning biochemical ("epigenetic") marks and three-dimensional genome folding. Yet, the physical principles underlying the dynamical coupling between three-dimensional genomic organisation and one-dimensional epigenetic patterns remain elusive. To shed light on this issue, here we study by mean field theory and Brownian dynamics simulations a magnetic polymer model for chromosomes, where each monomer carries a dynamic epigenetic mark. At the single chromosome level, we show that a first order transition describes the unlimited spreading of epigenetic marks, a phenomenon that is often observed in vivo. At the level of the whole nucleus, experiments suggest chromosomes form micro-phase separated compartments with distinct epigenetic marks. The dynamics of a quasi two-dimensional isotropic droplet in a cholesteric liquid crystal medium under symmetric shear flow is studied by lattice Boltzmann simulations. We consider a geometry in which the flow direction is along the axis of the cholesteric, as this setup exhibits a significant viscoelastic response to external stress. We find that the dynamics depends upon the magnitude of the shear rate, the anchoring strength of the liquid crystal at the droplet interface and the chirality. While for low shear rate and weak interface anchoring the system shows a non-Newtonian behavior, a Newtonian-like response is observed at high shear rate and strong interface anchoring. We study numerically the behaviour of a mixture of a passive isotropic fluid and an active polar gel, in the presence of a surfactant favouring emulsification. Focussing on parameters for which the underlying free energy favours the lamellar phase in the passive limit, we show that the interplay between nonequilibrium and thermodynamic forces creates a range of multifarious exotic emulsions. When the active component is contractile (e.g., an actomyosin solution), moderate activity enhances the efficiency of lamellar ordering, whereas strong activity favours the creation of passive droplets within an active matrix. For extensile activity (occurring, e.g., in microtubule-motor suspensions), instead, we observe an emulsion of spontaneously rotating droplets of different size. By tuning the overall composition, we can create high internal phase emulsions, which undergo sudden phase inversion when activity is switched off. Certain retroviruses, including HIV, insert their DNA in a non-random fraction of the host genome via poorly understood selection mechanisms. Here, we develop a biophysical model for retroviral integrations as stochastic and quasi-equilibrium topological reconnections between polymers. We discover that physical effects, such as DNA accessibility and elasticity, play important and universal roles in this process. Our simulations predict that integration is favoured within nucleosomal and flexible DNA, in line with experiments, and that these biases arise due to competing energy barriers associated with DNA deformations. By considering a long chromosomal region in human T-cells during interphase, we discover that at these larger scales integration sites are predominantly determined by chromatin accessibility. Finally, we propose and solve a reaction-diffusion problem that recapitulates the distribution of HIV hot-spots within T-cells. The folding of a protein towards its native state is a rather complicated process. However there are empirical evidences that the folding time correlates with the contact order, a simple measure of the spatial organisation of the native state of the protein. Contact order is related to the average length of the main chain loops formed by amino acids which are in contact. Here we argue that folding kinetics can be influenced also by the entanglement that loops may undergo within the overall three dimensional protein structure. In order to explore such possibility, we introduce a novel descriptor, which we call "maximum intrachain contact entanglement". Specifically, we measure the maximum Gaussian entanglement between any looped portion of a protein and any other non-overlapping subchain of the same protein, which is easily computed by discretized line integrals on the coordinates of the $C_{\alpha}$ atoms. By analyzing experimental data sets of two-state and multistate folders, we show that also the new index is a good predictor of the folding rate. Reconciling the stability of epigenetic patterns with the rapid turnover of histone modifications and their adaptability to external stimuli is an outstanding challenge. Here, we propose a new biophysical mechanism that can establish and maintain robust yet plastic epigenetic domains via genomic bookmarking (GBM). We model chromatin as a recolourable polymer whose segments bear non-permanent histone marks (or colours) which can be modified by "writer" proteins. The three-dimensional chromatin organisation is mediated by protein bridges, or "readers", such as Polycomb Repressive Complexes and Transcription Factors. The coupling between readers and writers drives spreading of biochemical marks and sustains the memory of local chromatin states across replication and mitosis. In contrast, GBM-targeted perturbations destabilise the epigenetic patterns. Strikingly, we demonstrate that GBM alone can explain the full distribution of Polycomb marks in a whole Drosophila chromosome. Elucidating the physics of a concentrated suspension of ring polymers, or of an ensemble of ring polymers in a complex environment, is an important outstanding question in polymer physics. Many of the characteristic features of these systems arise due to topological interactions between polymers, or between the polymers and the environment, and it is often challenging to describe this quantitatively. Here we review recent research which suggests that a key role is played by inter-ring threadings (or penetrations), which become more abundant as the ring size increases. In this work we numerically study the switching dynamics of a 2D cholesteric emulsion droplet immersed in an isotropic fluid under an electric field, which is either uniform or rotating with constant speed. The overall dynamics depend strongly on the magnitude and on the direction (with respect to the cholesteric axis) of the applied field, on the anchoring of the director at the droplet surface and on the elasticity. If the surface anchoring is homeotropic and a uniform field is parallel to the cholesteric axis, the director undergoes deep elastic deformations and the droplet typically gets stuck into metastable states which are rich in topological defects. When the surface anchoring is tangential, the effects due to the electric field are overall less dramatic, as a small number of topological defects form at equilibrium. The application of the field perpendicular to the cholesteric axis usually has negligible effects on the defect dynamics. The presence of a rotating electric field of varying frequency fosters the rotation of the defects and of the droplet as well, typically at lower speed than that of the field, due to the inertia of the liquid crystal. If the surface anchoring is homeotropic a periodic motion is found. The spreading and regulation of epigenetic marks on chromosomes is crucial to establish and maintain cellular identity. Nonetheless, the dynamical mechanism leading to the establishment and maintenance of a given, cell-line specific, epigenetic pattern is still poorly understood. In this work we propose, and investigate in silico, a possible experimental strategy to illuminate the interplay between 3D chromatin structure and epigenetic dynamics. We consider a set-up where a reconstituted chromatin fibre is stretched at its two ends (e.g., by laser tweezers), while epigenetic enzymes (writers) and chromatin-binding proteins (readers) are flooded into the system. We show that, by tuning the stretching force and the binding affinity of the readers for chromatin, the fibre undergoes a sharp transition between a stretched, epigenetically disordered, state and a crumpled, epigenetically coherent, one. We further investigate the case in which a knot is tied along the chromatin fibre, and find that the knotted segment enhances local epigenetic order, giving rise to "epigenetic solitons" which travel and diffuse along chromatin. Single-file diffusion is a ubiquitous physical process exploited by living and synthetic systems to exchange molecules with their environment. It is paramount quantifying the escape time needed for single files of particles to exit from constraining synthetic channels and biological pores. This quantity depends on complex cooperative effects, whose predominance can only be established through a strict comparison between theory and experiments. By using colloidal particles, optical manipulation, microfluidics, digital microscopy and theoretical analysis we uncover the self-similar character of the escape process and provide closed-formula evaluations of the escape time. We find that the escape time scales inversely with the diffusion coefficient of the last particle to leave the channel. Importantly, we find that at the investigated {\bf microscale}, bias forces as tiny as $10^{-15}\;{\rm N}$ determine the magnitude of the escape time by drastically reducing interparticle collisions. Our findings provide crucial guidelines to optimize the design of micro- and nano-devices for a variety of applications including drug delivery, particle filtering and transport in geometrical constrictions., Comment: 6 pages, 3 figures

The presence of knots has been observed in a small fraction of single-domain proteins and related to their thermodynamic and kinetic properties. The exchanging of identical structural elements, typical of domain-swapped proteins, make such dimers suitable candidates to validate the possibility that mutual entanglement between chains may play a similar role for protein complexes. We suggest that such entanglement is captured by the linking number. This represents, for two closed curves, the number of times that each curve winds around the other. We show that closing the curves is not necessary, as a novel parameter $G'$, termed Gaussian entanglement, is strongly correlated with the linking number. Based on $110$ non redundant domain-swapped dimers, our analysis evidences a high fraction of chains with a significant intertwining, that is with $|G'| > 1$. We report that Nature promotes configurations with negative mutual entanglement and surprisingly, it seems to suppress intertwining in long protein dimers. One of the most important problems in development is how epigenetic domains can be first established, and then maintained, within cells. To address this question, we propose a framework which couples 3D chromatin folding dynamics, to a "recolouring" process modelling the writing of epigenetic marks. Because many intra-chromatin interactions are mediated by bridging proteins, we consider a "two-state" model with self-attractive interactions between two epigenetic marks which are alike (either active or inactive). This model displays a first-order-like transition between a swollen, epigenetically disordered, phase, and a compact, epigenetically coherent, chromatin globule. If the self-attraction strength exceeds a threshold, the chromatin dynamics becomes glassy, and the corresponding interaction network freezes. By modifying the epigenetic read-write process according to more biologically-inspired assumptions, our polymer model with recolouring recapitulates the ultrasensitive response of epigenetic switches to perturbations, and accounts for multi-domain conformations, strikingly similar to the topologically-associating-domains observed in eukaryotic chromosomes., Comment: Accepted version. Gel electrophoresis is a powerful experimental method to probe the topology of DNA and other biopolymers. While there is a large body of experimental work which allows us to accurately separate different topoisomers of a molecule, a full theoretical understanding of these experiments has not yet been achieved. Here we show that the mobility of DNA knots depends crucially and subtly on the physical properties of the gel, and in particular on the presence of dangling ends. The topological interactions between these and DNA molecules can be described in terms of an "entanglement number", and yield a non-monotonic mobility at moderate fields. Consequently, in two-dimensional electrophoresis, gel bands display a characteristic arc pattern; this turns into a straight line when the density of dangling ends vanishes. In this paper we study the role of topology in DNA gel electrophoresis experiments via molecular dynamics simulations. The gel is modelled as a 3D array of obstacles from which half edges are removed at random with probability p, thereby generating a disordered environment. Changes in the microscopic structure of the gel are captured by measuring the electrophoretic mobility of ring polymers moving through the medium, while their linear counterparts provide a control system as we show they are insensitive to these changes. We show that ring polymers provide a novel non-invasive way of exploiting topology to sense microscopic disorder. The statistical mechanics of a long knotted collapsed polymer is determined by a free-energy with a knot-dependent subleading term, which is linked to the length of the shortest polymer that can hold such knot. The only other parameter depending on the knot kind is an amplitude such that relative probabilities of knots do not vary with the temperature $T$, in the limit of long chains. We arrive at this conclusion by simulating interacting self-avoiding rings at low $T$ on the cubic lattice, both with unrestricted topology and with setups where the globule is divided by a slip link in two loops (preserving their topology) which compete for the chain length, either in contact or separated by a wall as for translocation through a membrane pore. These findings suggest that in macromolecular environments there may be entropic forces with a purely topological origin, whence portions of polymers holding complex knots should tend to expand at the expense of significantly shrinking other topologically simpler portions., Comment: 11 figures, accepted in Macromolecules

In this work we present a computational study of the Kinetoplast genome, modelled as a large number of semiflexible unknotted loops, which are allowed to link with each other. As the DNA density increases, the systems shows a percolation transition between a gas of unlinked rings and a network of linked loops which spans the whole system. Close to the percolation transition, we find that the mean valency of the network, i.e. the average number of loops which are linked to any one loop, is around 3 as found experimentally for the Kinetoplast DNA. Even more importantly, by simulating the digestion of the network by a restriction enzyme, we show that the distribution of oligomers, i.e. structures formed by a few loops which remain linked after digestion, quantitatively matches experimental data obtained from gel electrophoresis, provided that the density is, once again, close to the percolation transition. With respect to previous work, our analysis builds on a reduced number of assumptions, yet can still fully explain the experimental data. Active particles may happen to be confined in channels so narrow that they cannot overtake each other (Single File conditions). This interesting situation reveals nontrivial physical features as a consequence of the strong inter-particle correlations developed in collective rearrangements. We consider a minimal model for active Brownian particles with the aim of studying the modifications introduced by activity with respect to the classical (passive) Single File picture. Depending on whether their motion is dominated by translational or rotational diffusion, we find that active Brownian particles in Single File may arrange into clusters which are continuously merging and splitting ({\it active clusters}) or merely reproduce passive-motion paradigms, respectively.
