Abstract

Population analysis is persistently challenging but important, leading to the determination of diversity and function prediction of microbial community members. Here we detail our bioinformatics methods for analyzing population distribution and diversity in large microbial communities. This was achieved via (i) a homology based method for robust phylotype determination, equaling the classification accuracy of the Ribosomal Database Project (RDP) classifier, but providing improved associations of closely related sequences; (ii) a comparison of different clustering methods for achieving more accurate richness estimations. Our methodology, which we developed using the RDP vetted 16S rRNA gene sequence set, was validated by testing it on a large 16S rRNA gene dataset of approximately 2300 sequences, which we obtained from a soil microbial community study. We concluded that the best approach to obtain accurate phylogenetics profile of large microbial communities, based on 16S rRNA gene sequence information, is to apply an optimized blast classifier. This approach is complemented by the grouping of closely related sequences, using complete linkage clustering, in order to calculate richness and evenness indices for the communities.

Abstract

Se cuantif icaron microorganismos anaerobios termofílicos amilolíticos de un manantial termomineral en la región andina (5° 45' 69’’ N, 73° 6' 61’’ W, 2500 msnm) a través del Número Más Probable (NMP). Los recuentos microbianos de las poblaciones presentaron valores entre 1,9*102 células/100 mL y 5.8*102 células/100 mL en presencia de almidón y tiosulfato como aceptor de electrones y 1,4*102células/100 mL y 3,4*102 células/100 mL en presencia solamente de almidón. Se realizaron aislamientos microbianos a partir de las últimas diluciones positivas del NMP y se aislaron 8 cepas bacterianas denominadas P4-6, P4-7, P4-8, P4-9, P4-10, P4-11, P4-12 y P4-13. Estas cepas crecieron a temperaturas óptimas entre 60 y 65 °C, y exhibieron un metabolismo fermentativo. El principal producto de fermentación fue etanol seguido de acetato, CO2 e hidrógeno. El tiosulfato fue utilizado como aceptor externo de electrones, pero el sulfato o el hierro férrico no fue reducido. La diversidad filogenética de estas 8 cepas fue evaluada por medio de geles de electroforesis de gradiente denaturalizante (DGGE). Se analizó la secuencia del gen 16S rRNA de dos de las cepas aisladas (P4-6 y P4-9) y el análisis indicó que éstas pertenecen a la familia Thermoanaerobiaceae del dominio Bacteria. Del análisis fenotípico y genotípico se deduce que estos organismos pertenecen al género Thermoanaerobacter, y con base en el análisis de las secuencias del 16S rDNA se observa una similitud del 98% con Thermoanaerobacter italicus y Thermoanaerobacter mathranii. Abstract

Trimethylamine (TMA) and its oxide TMAO are important biomolecules involved in disease-associated processes in humans (e.g., trimethylaminuria and cardiovascular diseases). TMAO in plasma (pTMAO) stems from intestinal TMA, which is formed from various components of the diet in a complex interplay between diet, gut microbiota, and the human host. Most approaches to prevent the occurrence of such deleterious molecules focus on actions to interfere with gut microbiota metabolism to limit the synthesis of TMA. Some human gut archaea however use TMA as terminal electron acceptor for producing methane, thus indicating that intestinal TMA does not accumulate in some human subjects. Therefore, a rational alternative approach is to eliminate neo-synthesized intestinal TMA. This can be achieved through bioremediation of TMA by these peculiar methanogenic archaea, either by stimulating or providing them, leading to a novel kind of next-generation probiotics referred to as archaebiotics. Finally, specific components which are involved in this archaeal metabolism could also be used as intestinal TMA sequesters, facilitating TMA excretion along with stool. Referring to a standard pharmacological approach, these TMA traps could be synthesized ex vivo and then delivered into the human gut. Another approach is the engineering of known probiotic strain in order to metabolize TMA, i.e., live engineered biotherapeutic products. These alternatives would require, however, to take into account the necessity of synthesizing the 22nd amino acid pyrrolysine, i.e., some specificities of the genetics of TMA-consuming archaea. Here, we present an overview of these different strategies and recent advances in the field that will sustain such biotechnological developments.
