Abstract: We report the first measurement of the azimuthal anisotropy of J$/\psi$ at forward rapidity ($1.2<|\eta|<2.2$) in Au$+$Au collisions at $\sqrt{s_{_{NN}}}=200$ GeV at the Relativistic Heavy Ion Collider. The data were collected by the PHENIX experiment in 2014 and 2016 with integrated luminosity of 14.5~nb$^{-1}$. The second Fourier coefficient ($v_2$) of the azimuthal distribution of $J/\psi$ is determined as a function of the transverse momentum ($p_T$) using the event-plane method. The measurements were performed for several selections of collision centrality: 0\%--50\%, 10\%--60\%, and 10\%-40\%. We find that in all cases the values of $v_2(p_T)$, which quantify the elliptic flow of J$/\psi$, are consistent with zero. The results are consistent with measurements at midrapidity, indicating no significant elliptic flow of the J$/\psi$ within the quark-gluon-plasma medium at collision energies of $\sqrt{s_{_{NN}}}=200$ GeV., Comment: 369 authors from 72 institutions, 12 pages, 7 figures, 5 tables. v1 is version submitted to Physical Review C. Abstract: The $J/\psi$ and $\psi(2S)$ charmonium states, composed of $c\bar{c}$ quark pairs and known since the 1970s, are widely believed to serve as ideal probes to test quantum chromodynamics in high-energy hadronic interactions. However, there is not yet a complete understanding of the charmonium-production mechanism. Recent measurements of $J/\psi$ production as a function of event charged-particle multiplicity at the collision energies of both the Large Hadron Collider (LHC) and the Relativistic Heavy Ion Collider (RHIC) show enhanced $J/\psi$ production yields with increasing multiplicity. One potential explanation for this type of dependence is multiparton interactions (MPI). We carry out the first measurements of self-normalized $J/\psi$ yields and the $\psi(2S)$ to $J/\psi$ ratio at both forward and backward rapidities as a function of self-normalized charged-particle multiplicity in $p$$+$$p$ collisions at $\sqrt{s}=200$ GeV. In addition, detailed {\sc pythia} studies tuned to RHIC energies were performed to investigate the MPI impacts. We find that the PHENIX data at RHIC are consistent with recent LHC measurements and can only be described by {\sc pythia} calculations that include MPI effects. The forward and backward $\psi(2S)$ to $J/\psi$ ratio, which serves as a unique and powerful approach to study final-state effects on charmonium production, is found to be less dependent on the charged-particle multiplicity., Comment: 301 authors from 69 institutions, 8 pages, 3 figures. v1 is version submitted to Physical Review D Letters. Abstract: Sound event localization and detection (SELD) systems using audio recordings from a microphone array rely on spatial cues for determining the location of sound events. As a consequence, the localization performance of such systems is to a large extent determined by the quality of the audio features that are used as inputs to the system. We propose a new feature, based on neural generalized cross-correlations with phase-transform (NGCC-PHAT), that learns audio representations suitable for localization. Using permutation invariant training for the time-difference of arrival (TDOA) estimation problem enables NGCC-PHAT to learn TDOA features for multiple overlapping sound events. These features can be used as a drop-in replacement for GCC-PHAT inputs to a SELD-network. We test our method on the STARSS23 dataset and demonstrate improved localization performance compared to using standard GCC-PHAT or SALSA-Lite input features., Comment: DCASE 2024

Abstract: We present a novel approach to the 3D sound source localization task for distributed ad-hoc microphone arrays by formulating it as a set-to-set regression problem. By training a multi-modal masked autoencoder model that operates on audio recordings and microphone coordinates, we show that such a formulation allows for accurate localization of the sound source, by reconstructing coordinates masked in the input. Our approach is flexible in the sense that a single model can be used with an arbitrary number of microphones, even when a subset of audio recordings and microphone coordinates are missing. We test our method on simulated and real-world recordings of music and speech in indoor environments, and demonstrate competitive performance compared to both classical and other learning based localization methods., Comment: IPIN 2024

7. Uncertainty Quantification of Pre-Trained and Fine-Tuned Surrogate Models using Conformal Prediction

Abstract: Data-driven surrogate models have shown immense potential as quick, inexpensive approximations to complex numerical and experimental modelling tasks. However, most surrogate models characterising physical systems do not quantify their uncertainty, rendering their predictions unreliable, and needing further validation. Though Bayesian approximations offer some solace in estimating the error associated with these models, they cannot provide they cannot provide guarantees, and the quality of their inferences depends on the availability of prior information and good approximations to posteriors for complex problems. This is particularly pertinent to multi-variable or spatio-temporal problems. Our work constructs and formalises a conformal prediction framework that satisfies marginal coverage for spatio-temporal predictions in a model-agnostic manner, requiring near-zero computational costs. The paper provides an extensive empirical study of the application of the framework to ascertain valid error bars that provide guaranteed coverage across the surrogate model's domain of operation. The application scope of our work extends across a large range of spatio-temporal models, ranging from solving partial differential equations to weather forecasting. Through the applications, the paper looks at providing statistically valid error bars for deterministic models, as well as crafting guarantees to the error bars of probabilistic models. The paper concludes with a viable conformal prediction formalisation that provides guaranteed coverage of the surrogate model, regardless of model architecture, and its training regime and is unbothered by the curse of dimensionality.

Abstract: The PHENIX experiment measured the centrality dependence of two-pion Bose-Einstein correlation functions in $\sqrt{s_{_{NN}}}=200$~GeV Au$+$Au collisions at the Relativistic Heavy Ion Collider at Brookhaven National Laboratory. The data are well represented by L\'evy-stable source distributions. The extracted source parameters are the correlation-strength parameter $\lambda$, the L\'evy index of stability $\alpha$, and the L\'evy-scale parameter $R$ as a function of transverse mass $m_T$ and centrality. The $\lambda(m_T)$ parameter is constant at larger values of $m_T$, but decreases as $m_T$ decreases. The L\'evy scale parameter $R(m_T)$ decreases with $m_T$ and exhibits proportionality to the length scale of the nuclear overlap region. The L\'evy exponent $\alpha(m_T)$ is independent of $m_T$ within uncertainties in each investigated centrality bin, but shows a clear centrality dependence. At all centralities, the L\'evy exponent $\alpha$ is significantly different from that of Gaussian ($\alpha=2$) or Cauchy ($\alpha=1$) source distributions. Comparisons to the predictions of Monte-Carlo simulations of resonance-decay chains show that in all but the most peripheral centrality class (50%-60%), the obtained results are inconsistent with the measurements, unless a significant reduction of the in-medium mass of the $\eta'$ meson is included. In each centrality class, the best value of the in-medium $\eta'$ mass is compared to the mass of the $\eta$ meson, as well as to several theoretical predictions that consider restoration of $U_A(1)$ symmetry in hot hadronic matter., Comment: 401 authors from 75 institutions, 20 pages, 15 figures, 2 tables. v1 is version submitted to Physical Review C. Abstract: High-momentum two-particle correlations are a useful tool for studying jet-quenching effects in the quark-gluon plasma. Angular correlations between neutral-pion triggers and charged hadrons with transverse momenta in the range 4--12~GeV/$c$ and 0.5--7~GeV/$c$, respectively, have been measured by the PHENIX experiment in 2014 for Au$+$Au collisions at $\sqrt{s_{_{NN}}}=200$~GeV. Suppression is observed in the yield of high-momentum jet fragments opposite the trigger particle, which indicates jet suppression stemming from in-medium partonic energy loss, while enhancement is observed for low-momentum particles. The ratio and differences between the yield in Au$+$Au collisions and $p$$+$$p$ collisions, $I_{AA}$ and $\Delta_{AA}$, as a function of the trigger-hadron azimuthal separation, $\Delta\phi$, are measured for the first time at the Relativistic Heavy Ion Collider. 10. Probabilistic Weather Forecasting with Hierarchical Graph Neural Networks

Abstract: In recent years, machine learning has established itself as a powerful tool for high-resolution weather forecasting. While most current machine learning models focus on deterministic forecasts, accurately capturing the uncertainty in the chaotic weather system calls for probabilistic modeling. We propose a probabilistic weather forecasting model called Graph-EFM, combining a flexible latent-variable formulation with the successful graph-based forecasting framework. The use of a hierarchical graph construction allows for efficient sampling of spatially coherent forecasts. Requiring only a single forward pass per time step, Graph-EFM allows for fast generation of arbitrarily large ensembles. We experiment with the model on both global and limited area forecasting. Ensemble forecasts from Graph-EFM achieve equivalent or lower errors than comparable deterministic models, with the added benefit of accurately capturing forecast uncertainty., Comment: 67 pages, 29 figures. Abstract: BACKGROUND: Injectable cabotegravir (CAB)/rilpivirine (RPV) is the only combination long-acting (LA) antiretroviral regimen approved for HIV. RPV may not be effective among individuals with non-nucleoside reverse transcriptase inhibitor (NNRTI) resistance, which has >10% prevalence in many countries. Lenacapavir (LEN) is an LA capsid inhibitor given every 6 months, but has not been studied in combination with other LA agents. METHODS: We assembled a case series from 4 US academic medical centers where patients with adherence challenges were prescribed LEN subcutaneously every 26 weeks/CAB (+/- RPV) intramuscularly every 4 or 8 weeks. Descriptive statistics, including viral load (VL) outcomes, were summarized. RESULTS: All patients (n = 34: 76% male; 24% cis/trans female; 41% Black; 38% Latino/a; median age [range], 47 [28-75] years; 29% and 71% on CAB every 4 or 8 weeks) reported challenges adhering to oral ART. The reasons for using LEN/CAB with or without RPV were documented or suspected NNRTI mutations (n = 21, 59%), integrase mutations (n = 5, 15%), high VL (n = 6, 18%), or continued viremia on CAB/RPV alone (n = 4, 12%). Abstract: The PHENIX experiment has performed a systematic study of identified charged-hadron ($\pi^\pm$, $K^\pm$, $p$, $\bar{p}$) production at midrapidity in $p$$+$Al, $^3$He$+$Au, Cu$+$Au collisions at $\sqrt{s_{_{NN}}}=200$ GeV and U$+$U collisions at $\sqrt{s_{_{NN}}}=193$ GeV. Identified charged-hadron invariant transverse-momentum ($p_T$) and transverse-mass ($m_T$) spectra are presented and interpreted in terms of radially expanding thermalized systems. The particle ratios of $K/\pi$ and $p/\pi$ have been measured in different centrality ranges of large (Cu$+$Au, U$+$U) and small ($p$$+$Al, $^3$He$+$Au) collision systems. The values of $K/\pi$ ratios measured in all considered collision systems were found to be consistent with those measured in $p$$+$$p$ collisions. However the values of $p/\pi$ ratios measured in large collision systems reach the values of $\approx0.6$, which is $\approx2$ times larger than in $p$$+$$p$ collisions. These results can be qualitatively understood in terms of the baryon enhancement expected from hadronization by recombination. Identified charged-hadron nuclear-modification factors ($R_{AB}$) are also presented. Enhancement of proton $R_{AB}$ values over meson $R_{AB}$ values was observed in central $^3$He$+$Au, Cu$+$Au, and U$+$U collisions. The proton $R_{AB}$ values measured in $p$$+$Al collision system were found to be consistent with $R_{AB}$ values of $\phi$, $\pi^\pm$, $K^\pm$, and $\pi^0$ mesons, which may indicate that the size of the system produced in $p$$+$Al collisions is too small for recombination to cause a noticeable increase in proton production., Comment: 480 authors from 78 institutions, 18 pages, 6 tables, 16 figures. v2 is version accepted for publication in Physical Review C. Abstract: With the construction of the European Spallation Source, a remarkable opportunity has emerged to conduct high sensitivity searches for neutron oscillations, including a first search for thirty years for free neutrons converting to antineutrons. Furthermore, searches can be made for transitions of neutrons and antineutrons to sterile neutron states. Upgrades to the ESS infrastructure allow an improved HIBEAM design that would provide an increase in sensitivity by an order of magnitude compared to previous work. The HIBEAM program focuses on processes that violate baryon number by one or two units. The observation of a process satisfying one of the Sakharov conditions addresses the open question of the origin of the matter-antimatter asymmetry in the Universe. Sterile neutron states would belong to a `dark' sector of particles which may explain dark matter. As electrically neutral, meta-stable objects that can be copiously produced and studied, neutrons represent an attractive portal to a `dark' sector. The HIBEAM instrument can also be utilised for other purposes such as direct searches for ultralight axion dark matter. This paper describes the capability, design, infrastructure, and potential of the HIBEAM program. Abstract: The rise of accurate machine learning methods for weather forecasting is creating radical new possibilities for modeling the atmosphere. In the time of climate change, having access to high-resolution forecasts from models like these is also becoming increasingly vital. While most existing Neural Weather Prediction (NeurWP) methods focus on global forecasting, an important question is how these techniques can be applied to limited area modeling. In this work we adapt the graph-based NeurWP approach to the limited area setting and propose a multi-scale hierarchical model extension. Abstract: Objective: To assess the performance of known survival predictors and evaluate their stratification capability in patients with amyotrophic lateral sclerosis (ALS). Patients and Methods: We analyzed demographic and clinical variables collected at the Mayo Clinic, Florida ALS center during the first clinical visit of 1442 (100%) patients with ALS. Results: Our cohort had a median (interquartile range [IQR]) age at diagnosis of 64.8 (57-72) years; 1350 (92%) were non-Hispanic White; and 771 (53.5%) were male. The median (IQR) diagnostic delay was 10.1 (6-18) months, body mass index was 25.4 (23-49), and forced vital capacity was 72% (52%-87%). Approximately 12% of patients tested carried a pathologic C9orf72 hexanucleotide repeat expansion. Median (IQR) ALS functional rating scale-revised score was 35 (29-40) and ALS cognitive behavioral screen score was 15 (12-17). The median (IQR) survival after diagnosis was 17.2 (9-31) months, and survival from symptom onset was 30 (20-48) months. Abstract: Given their flexibility and encouraging performance, deep-learning models are becoming standard for motion prediction in autonomous driving. However, with great flexibility comes a lack of interpretability and possible violations of physical constraints. Accompanying these data-driven methods with differentially-constrained motion models to provide physically feasible trajectories is a promising future direction. The foundation for this work is a previously introduced graph-neural-network-based model, MTP-GO. The neural network learns to compute the inputs to an underlying motion model to provide physically feasible trajectories. This research investigates the performance of various motion models in combination with numerical solvers for the prediction task. The study shows that simpler models, such as low-order integrator models, are preferred over more complex, e.g., kinematic models, to achieve accurate predictions. Further, the numerical solver can have a substantial impact on performance, advising against commonly used first-order methods like Euler forward. Abstract: PHENIX presents a simultaneous measurement of the production of direct $\gamma$ and $\pi^0$ in $d$$+$Au collisions at $\sqrt{s_{_{NN}}}=200$ GeV over a $p_T$ range of 7.5 to 18 GeV/$c$ for different event samples selected by event activity, i.e. charged-particle multiplicity detected at forward rapidity. Direct-photon yields are used to empirically estimate the contribution of hard-scattering processes in the different event samples. Using this estimate, the average nuclear-modification factor $R_{d\rm Au,EXP}^{\gamma^{\rm dir}}$ is $0.925{\pm}0.023({\rm stat}){\pm}0.15^{\rm (scale)}$, consistent with unity for minimum-bias (MB) $d$$+$Au events. For event classes with moderate event activity, $R_{d\rm Au,EXP}^{\gamma^{\rm dir}}$ is consistent with the MB value within 5\% uncertainty. These results confirm that the previously observed enhancement of high-$p_T$ $\pi^0$ production found in small-system collisions with low event activity is a result of a bias in interpreting event activity within the Glauber framework. In contrast, for the top 5\% of events with the highest event activity, $R_{d\rm Au,EXP}^{\gamma^{\rm dir}}$ is suppressed by 20\% relative to the MB value with a significance of $4.5\sigma$, which may be due to final-state effects., Comment: 279 authors from 69 institutions, 8 pages, 3 figures, v1 is version submitted to Physical Review Letters. Abstract: Reported here are transverse single-spin asymmetries ($A_{N}$) in the production of charged hadrons as a function of transverse momentum ($p_T$) and Feynman-$x$ ($x_F$) in polarized $p^{\uparrow}$+$p$, $p^{\uparrow}$+Al, and $p^{\uparrow}$+Au collisions at $\sqrt{s_{_{NN}}}=200$ GeV. The measurements have been performed at forward and backward rapidity ($1.4<|\eta|<2.4$) over the range of $1.50$) in $p^{\uparrow}$+$p$ collisions, whereas the $p^{\uparrow}$+Al and $p^{\uparrow}$+Au results show smaller asymmetries. Abstract: Presented are the first measurements of the transverse single-spin asymmetries ($A_N$) for neutral pions and eta mesons in $p$+Au and $p$+Al collisions at $\sqrt{s_{_{NN}}}=200$ GeV in the pseudorapidity range $|\eta|<$0.35 with the PHENIX detector at the Relativistic Heavy Ion Collider. The asymmetries are consistent with zero, similar to those for midrapidity neutral pions and eta mesons produced in $p$+$p$ collisions. 27. Temporal Graph Neural Networks for Irregular Data

Abstract: This paper proposes a temporal graph neural network model for forecasting of graph-structured irregularly observed time series. Our TGNN4I model is designed to handle both irregular time steps and partial observations of the graph. This is achieved by introducing a time-continuous latent state in each node, following a linear Ordinary Differential Equation (ODE) defined by the output of a Gated Recurrent Unit (GRU). The ODE has an explicit solution as a combination of exponential decay and periodic dynamics. Observations in the graph neighborhood are taken into account by integrating graph neural network layers in both the GRU state update and predictive model. The time-continuous dynamics additionally enable the model to make predictions at arbitrary time steps. We propose a loss function that leverages this and allows for training the model for forecasting over different time horizons. Experiments on simulated data and real-world data from traffic and climate modeling validate the usefulness of both the graph structure and time-continuous dynamics in settings with irregular observations., Comment: 17 pages, 4 figures. Abstract: Enabling resilient autonomous motion planning requires robust predictions of surrounding road users' future behavior. In response to this need and the associated challenges, we introduce our model titled MTP-GO. The model encodes the scene using temporal graph neural networks to produce the inputs to an underlying motion model. The motion model is implemented using neural ordinary differential equations where the state-transition functions are learned with the rest of the model. Multimodal probabilistic predictions are obtained by combining the concept of mixture density networks and Kalman filtering. Abstract: BackgroundIntramuscular cabotegravir (CAB) and rilpivirine (RPV) is the only long-acting antiretroviral therapy (LA-ART) regimen approved for people with HIV (PWH). Long-acting ART holds promise for improving outcomes among populations with barriers to adherence but is only approved for PWH who have virologic suppression with use of oral ART before initiating injectables.ObjectiveTo examine LA-ART in a population of PWH that includes those with viremia.DesignObservational cohort study.SettingUrban academic safety-net HIV clinic.PatientsPublicly insured adults living with HIV with and without viral suppression, high rates of unstable housing, mental illness, and substance use.InterventionDemonstration project of long-acting injectable CAB-RPV.MeasurementsDescriptive statistics summarizing cohort outcomes to date, based on pharmacy team logs and electronic medical record data.ResultsBetween June 2021 and November 2022, 133 PWH at the Ward 86 HIV Clinic were started on LA-ART, 76 of whom had virologic suppression while using oral ART and 57 of whom had viremia. The median age was 46 years (IQR, 25 to 68 years); 117 (88%) were cisgender men, 83 (62%) had non-White race, 56 (42%) were experiencing unstable housing or homelessness, and 45 (34%) had substance use. Among those with virologic suppression, 100% (95% CI, 94% to 100%) maintained suppression. Among PWH with viremia, at a median of 33 days, 54 of 57 had viral suppression, 1 showed the expected 2-log10 reduction in HIV RNA level, and 2 experienced early virologic failure. Overall, 97.5% (CI, 89.1% to 99.8%) were projected to achieve virologic suppression by a median of 33 weeks. The current virologic failure rate of 1.5% in the cohort is similar to that across registrational clinical trials at 48 weeks.LimitationSingle-site study.ConclusionThis project demonstrates the ability of LA-ART to achieve virologic suppression among PWH, including those with viremia and challenges to adherence. 31. Robust and Accurate Cylinder Triangulation

Abstract: In this paper we present methods for triangulation of infinite cylinders from image line silhouettes. We show numerically that linear estimation of a general quadric surface is inherently a badly posed problem. Instead we propose to constrain the conic section to a circle, and give algebraic constraints on the dual conic, that models this manifold. Using these constraints we derive a fast minimal solver based on three image silhouette lines, that can be used to bootstrap robust estimation schemes such as RANSAC. We also present a constrained least squares solver that can incorporate all available image lines for accurate estimation. In a publicly-funded HIV clinic, we aimed to evaluate a pre-visit phone-based planning intervention to address anticipated barriers to telemedicine.MethodsWe conducted a pragmatic randomized controlled trial of patients scheduled for a phone-based HIV primary care visit at the Ward 86 HIV clinic in San Francisco from 15 April to 15 May 2020. Once reached by phone, patients were randomized to either have a structured pre-visit planning intervention to address barriers to an upcoming telemedicine visit versus a standard reminder call. Abstract: BackgroundLong-acting injectable antiretroviral therapy (LAI-ART) is approved for treatment-naive or experienced people with human immunodeficiency virus (HIV; PWH) based on trials that only included participants with viral suppression. We performed the first LAI-ART demonstration project to include PWH unable to achieve or maintain viral suppression due to challenges adhering to oral ART.MethodsWard 86 is a large HIV clinic in San Francisco that serves publicly insured and underinsured patients. We started patients on LAI-ART via a structured process of provider referral, multidisciplinary review (MD, RN, pharmacist), and monitoring for on-time injections. Inclusion criteria were willingness to receive monthly injections and a reliable contact method.ResultsBetween June 2021 and April 2022, 51 patients initiated LAI-ART, with 39 receiving at least 2 follow-up injections by database closure (median age, 46 years; 90% cisgender men, 61% non-White, 41% marginally housed, 54% currently using stimulants). Of 24 patients who initiated injections with viral suppression (median CD4 cell count, 706 cells/mm3), 100% (95% confidence interval [CI], 86%-100%) maintained viral suppression. Of 15 patients who initiated injections with detectable viremia (median CD4 cell count, 99 cells/mm3; mean log10 viral load, 4.67; standard deviation, 1.16), 12 (80%; 95% CI, 55%-93%) achieved viral suppression, and the other 3 had a 2-log viral load decline by a median of 22 days.ConclusionsThis small demonstration project of LAI-ART in a diverse group of patients with high levels of substance use and marginal housing demonstrated promising early treatment outcomes, including in those with detectable viremia due to adherence challenges. More data on LAI-ART in hard-to-reach populations are needed.

Abstract: Speaker localization using microphone arrays depends on accurate time delay estimation techniques. For decades, methods based on the generalized cross correlation with phase transform (GCC-PHAT) have been widely adopted for this purpose. Recently, the GCC-PHAT has also been used to provide input features to neural networks in order to remove the effects of noise and reverberation, but at the cost of losing theoretical guarantees in noise-free conditions. We propose a novel approach to extending the GCC-PHAT, where the received signals are filtered using a shift equivariant neural network that preserves the timing information contained in the signals. Abstract: Abstract Drinking water producers have a far-reaching responsibility to provide safe, clean and wholesome drinking water, using water resources possibly effected by the thousands of chemicals used in societies’ daily life. This study has monitored chemical hazards in drinking water from source to tap, using effect-based methods. The study was conducted at a Swedish drinking water treatment plant sourcing lake water and aimed to investigate potential seasonal variations in both the raw water and water after different treatment steps. Furthermore, a granular activated carbon (GAC) pilot facility was evaluated. Samples were analyzed for estrogenicity, androgenicity, aryl hydrocarbon receptor (AhR) activity, oxidative stress (Nrf2) response and genotoxicity (micronucleus formation). We observed seasonal differences in oxidative stress and genotoxic effects in both raw and drinking water with higher activities during the late fall of each year. The removal efficiency for both oxidative stress and genotoxicity was limited in the full-scale treatment process and occasionally the genotoxicity was also detected in outgoing drinking water from the treatment plant and in samples collected at consumers tap on the distribution network. AhR activity was present in all raw water samples and the removal was limited. Estrogenic activities were observed in most of the raw water samples but in contrast to the other parameters estrogenicity was effectively reduced by the full-scale conventional treatment. The GAC pilot treatment was generally more efficient than the full-scale conventional treatment in removing all observed bioactivities and could be a viable complement to the current treatment to assure drinking water free from genotoxic compounds. Genotoxic activities in drinking water was observed while all currently regulated chemical parameters were fulfilled. This highlights the need for effect-based monitoring in efforts to ensure the chemical safety of drinking water, as target chemical analysis of single compounds will overlook both unknown hazardous compounds as well as potential mixture effects. Abstract: The PHENIX experiment reports systematic measurements at the Relativistic Heavy Ion Collider of $\phi$-meson production in asymmetric Cu$+$Au collisions at $\sqrt{s_{_{NN}}}$=200 GeV and in U$+$U collisions at $\sqrt{s_{_{NN}}}$=193 GeV. Measurements were performed via the $\phi\rightarrow K^{+}K^{-}$ decay channel at midrapidity $|\eta|<0.35$. Features of $\phi$-meson production measured in Cu$+$Cu, Cu$+$Au, Au$+$Au, and U$+$U collisions were found to not depend on the collision geometry, which was expected because the yields are averaged over the azimuthal angle and follow the expected scaling with nuclear-overlap size. The elliptic flow of the $\phi$ meson in Cu$+$Au, Au$+$Au, and U$+$U collisions scales with second-order-participant eccentricity and the length scale of the nuclear-overlap region (estimated with the number of participating nucleons). At moderate $p_T$, $\phi$-meson production measured in Cu$+$Au and U$+$U collisions is consistent with coalescence-model predictions, whereas at high $p_T$ the production is in agreement with expectations for in-medium energy loss of parent partons prior to their fragmentation. Abstract: Machine learning methods on graphs have proven useful in many applications due to their ability to handle generally structured data. The framework of Gaussian Markov Random Fields (GMRFs) provides a principled way to define Gaussian models on graphs by utilizing their sparsity structure. We propose a flexible GMRF model for general graphs built on the multi-layer structure of Deep GMRFs, originally proposed for lattice graphs only. By designing a new type of layer we enable the model to scale to large graphs. The layer is constructed to allow for efficient training using variational inference and existing software frameworks for Graph Neural Networks. For a Gaussian likelihood, close to exact Bayesian inference is available for the latent field. This allows for making predictions with accompanying uncertainty estimates. The usefulness of the proposed model is verified by experiments on a number of synthetic and real world datasets, where it compares favorably to other both Bayesian and deep learning methods., Comment: 22 pages, 10 figures. Abstract: A time projection chamber (TPC) with micropattern gaseous detector (MPGD) readout is investigated as main tracking device of the International Large Detector (ILD) concept at the planned International Linear Collider (ILC). A prototype TPC equipped with a triple gas electron multiplier (GEM) readout has been built and operated in an electron test beam. The TPC was placed in a 1 T solenoidal field at the DESY II Test Beam Facility, which provides an electron beam up to 6 GeV/c. The performance of the readout modules, in particular the spatial point resolution, is determined and compared to earlier tests. New studies are presented with first results on the separation of close-by tracks and the capability of the system to measure the specific energy loss dE/dx. Abstract: Positioning using wave signal measurements is used in several applications, such as GPS systems, structure from sound and Wifi based positioning. Mathematically, such problems require the computation of the positions of receivers and/or transmitters as well as time offsets if the devices are unsynchronized. In this paper, we expand the previous state-of-the-art on positioning formulations by introducing Multiple Offsets Multilateration (MOM), a new mathematical framework to compute the receivers positions with pseudoranges from unsynchronized reference transmitters at known positions. This could be applied in several scenarios, for example structure from sound and positioning with LEO satellites. We mathematically describe MOM, determining how many receivers and transmitters are needed for the network to be solvable, a study on the number of possible distinct solutions is presented and stable solvers based on homotopy continuation are derived. Abstract: The most common inherited cause of two genetically and clinico-pathologically overlapping neurodegenerative diseases, amyotrophic lateral sclerosis (ALS) and frontotemporal dementia (FTD), is the presence of expanded GGGGCC intronic hexanucleotide repeats in the C9orf72 gene. Aside from haploinsufficiency and toxic RNA foci, another non-exclusive disease mechanism is the non-canonical translation of the repeat RNA into five different dipeptide repeat proteins (DPRs), which form neuronal inclusions in affected patient brains. While evidence from cellular and animal models supports a toxic gain-of-function of pathologic poly-GA, poly-GR, and poly-PR aggregates in promoting deposition of TDP-43 pathology and neurodegeneration in affected brain areas, the relative contribution of DPRs to the disease process in c9FTD/ALS patients remains unclear. Here we have used the proximity-dependent biotin identification (BioID) proximity proteomics approach to investigate the formation and collective composition of DPR aggregates using cellular models. While interactomes of arginine rich poly-GR and poly-PR aggregates overlapped and were enriched for nucleolar and ribosomal proteins, poly-GA aggregates demonstrated a distinct association with proteasomal components, molecular chaperones (HSPA1A/HSP70, HSPA8/HSC70, VCP/p97), co-chaperones (BAG3, DNAJA1A) and other factors that regulate protein folding and degradation (SQSTM1/p62, CALR, CHIP/STUB1). Experiments in cellular models of poly-GA pathology show that molecular chaperones and co-chaperones are sequestered to the periphery of dense cytoplasmic aggregates, causing depletion from their typical cellular localization. Their involvement in the pathologic process is confirmed in autopsy brain tissue, where HSPA8, BAG3, VCP, and its adapter protein UBXN6 show a close association with poly-GA aggregates in the frontal cortex, temporal cortex, and hippocampus of c9FTLD and c9ALS cases. The association of heat shock proteins and co-chaperones with poly-GA led us to investigate their potential role in reducing its aggregation. We identified HSP40 co-chaperones of the DNAJB family as potent modifiers that increased the solubility of poly-GA, highlighting a possible novel therapeutic avenue and a central role of molecular chaperones in the pathogenesis of human C9orf72-linked diseases.

Abstract: Background Coronary atherosclerosis detected by imaging is a marker of elevated cardiovascular risk. However, imaging involves large resources and exposure to radiation. The aim was, therefore, to test whether nonimaging data, specifically data that can be self‐reported, could be used to identify individuals with moderate to severe coronary atherosclerosis. Methods and Results We used data from the population‐based SCAPIS (Swedish CardioPulmonary BioImage Study) in individuals with coronary computed tomography angiography (n=25 182) and coronary artery calcification score (n=28 701), aged 50 to 64 years without previous ischemic heart disease. We developed a risk prediction tool using variables that could be assessed from home (self‐report tool). For comparison, we also developed a tool using variables from laboratory tests, physical examinations, and self‐report (clinical tool) and evaluated both models using receiver operating characteristic curve analysis, external validation, and benchmarked against factors in the pooled cohort equation. Abstract: Polarized proton-proton collisions provide leading-order access to gluons, presenting an opportunity to constrain gluon spin-momentum correlations within transversely polarized protons and enhance our understanding of the three-dimensional structure of the proton. Midrapidity open-heavy-flavor production at $\sqrt{s}=200$ GeV is dominated by gluon-gluon fusion, providing heightened sensitivity to gluon dynamics relative to other production channels. Transverse single-spin asymmetries of positrons and electrons from heavy-flavor hadron decays are measured at midrapidity using the PHENIX detector at the Relativistic Heavy Ion Collider. These charge-separated measurements are sensitive to gluon correlators that can in principle be related to gluon orbital angular momentum via model calculations. Explicit constraints on gluon correlators are extracted for two separate models, one of which had not been constrained previously., Comment: 324 authors from 70 institutions, 11 pages, 5 figures, 3 tables, 2015 data. v2 is version accepted for publication in PRD. 49. Points to Patches: Enabling the Use of Self-Attention for 3D Shape Recognition

Abstract: While the Transformer architecture has become ubiquitous in the machine learning field, its adaptation to 3D shape recognition is non-trivial. Due to its quadratic computational complexity, the self-attention operator quickly becomes inefficient as the set of input points grows larger. Furthermore, we find that the attention mechanism struggles to find useful connections between individual points on a global scale. In order to alleviate these problems, we propose a two-stage Point Transformer-in-Transformer (Point-TnT) approach which combines local and global attention mechanisms, enabling both individual points and patches of points to attend to each other effectively. Experiments on shape classification show that such an approach provides more useful features for downstream tasks than the baseline Transformer, while also being more computationally efficient. In addition, we also extend our method to feature matching for scene reconstruction, showing that it can be used in conjunction with existing scene reconstruction pipelines., Comment: Accepted to the 26th International Conference on Pattern Recognition

Abstract: The measurement of the direct-photon spectrum from Au$+$Au collisions at $\sqrt{s_{_{NN}}}=200$ GeV is presented by the PHENIX collaboration using the external-photon-conversion technique for 0\%--93\% central collisions in a transverse-momentum ($p_T$) range of 0.8--10 GeV/$c$. An excess of direct photons, above prompt-photon production from hard-scattering processes, is observed for $p_T<6$ GeV/$c$. Nonprompt direct photons are measured by subtracting the prompt component, which is estimated as $N_{\rm coll}$-scaled direct photons from $p$$+$$p$ collisions at 200 GeV, from the direct-photon spectrum.
