In this work, we present an investigation of the optical properties and band structure calculations for the photonic crystal structures (PCs) based on one-dimensional (1D) photonic crystal. Here we use 1D A5B6C7 (A:Sb; B:S,Se; C:I) based layers in air background. We have theoretically calculated photonic band structure and optical properties of A5B6C7 (A:Sb; B:S,Se; C:I) based PCs. In our simulation, we employed the finite-difference time domain (FDTD) technique and the plane wave expansion method (PWE) which implies the solution of Maxwell equations with centered finite-difference expressions for the space and time derivatives. We have performed a first principles study of the structural, elastic and electronic properties of orthorhombic SnS and GeS compounds using the density functional theory within the local density approximation. The second-order elastic constants have been calculated, and the other related quantities such as the Young’s modulus, shear modulus, Poisson’s ratio, anisotropy factor, sound velocities, Debye temperature, and hardness have also been estimated in the present work. All of the calculated modulus and Poisson’s ratio for SnS were less than the same parameters for GeS. Our calculations have discovered the large anisotropy of elastic parameters in the (100) and (010)-planes for both compounds. The band structures of orthorhombic SnS and GeS have been calculated along high symmetry directions in the first Brillouin zone (BZ). The calculation results for the band gap of Sn(Ge)S gave Eg=0.256 eV (0.852 eV) and has an indirect character for an interband transition. The real and imaginary parts of dielectric functions and (by using these results) the optical constant such as energy-loss function, the effective number of valance electrons and the effective optical dielectric constant were calculated. All of the principal features and singularities of the dielectric functions for both compounds were found in the energy region between 2 eV and 20 eV. Bu tez çalışmasında, literatürdeki faklı kaynaklardan derlenen, 43 adet sülfonamit türevi bileşiğin (diazenil benzensülfonamit, sülfonat, 1-aril-6,7-dimetoksi-1,2,3,4-tetrahidroizokinolin-2-sülfonamid ve 1-aril-6-metoksi-l, 2,3,4-tetrahidroizokinolin-2-sülfonamit) Karbonik Anhidraz II ve IX (CAII ve CAIX) izoenzimlerine karşı ölçülmüş inhibisyon sabitleri (Ki) ve bu bileşikleri hesaplanmış moleküler tanımlayıcıları kullanılarak QSAR modelleri oluşturulmuştur. Moleküler tanımlayıcıların hesaplanmasında YFT yöntemi ile B3LYP fonksiyoneli ve 6-31 G (d,p) temel seti kullanılmıştır. QSAR modellerinin oluşturulmasında Doğrusal Çoklu Regresyon Analizi yöntemi uygulanmıştır. Elde edilen QSAR modellerinin uygulanabilirlik sınırları Kaldıraç Yöntemi kullanılarak tayin edilmiştir.Bu çalışmada ayrıca, Protein Data Bank' ta (PDB) bu çalışmaya konu olan sülfonamit türevlerinden biri olan 8a kodlu ligantın CAII kompleksi ile bulunan üçlü yapısı (kod:2QO8), AutoDock 4.2 yazılımı uygulanarak yapılan redock (yeniden kenetlenme) çalışması, başarıyla sonuçlandırılmıştır (RMSD 1,20 Å). Daha sonra çalışma serisinde bulunan sülfonamit türevlerinden seçiciliği yüksek olan sekiz adet ligant (Tezde 7b, 7c, 8a, 8b, 8c, 8d, 8e ve 8d olarak isimlendirilmiştir) CAII (PDB kodu 2QO8) ve CAIX (PDB kodu 5FL5) enzim yapılarının aktif sitelerine dock edilmiştir. Docking analizi sonucu, bu ligantların CAII ve CAIX aktivitelerini belirleyen ligant enzim etkileşimlerini ortaya koymamıza imkân vermiştir. In this study, QSAR models were calculated by using inhibition constants (Ki) measured against isoenzymes of Carbonic Anhydrase II and IX (CAII ve CAIX) of 43 sulfonamide derived compounds (diazenil benzensülfonamit, sülfonat, 1-aril-6,7-dimetoksi-1,2,3,4-tetrahidroizokinolin-2-sülfonamid ve 1-aril-6-metoksi-l, 2,3,4-tetrahidroizokinolin-2-sülfonamit) compiled from different sources in the literature. In the calculation of molecular descriptors, B3LYP functional and 6-31 G (d,p) basic set were used by DFT method. Linear Multiple Regression Analysis method was applied to construct QSAR models. Applicability domain of the obtained QSAR models were determined by using Leverage Method.In addition, the triple structure of the 8a coded ligand (In the thesis it is named as 7b, 7c, 8a, 8b, 8c, 8d, 8e and 8d), one of the sulfonamide derivatives subject to this study, found in the Protein Data Bank (PDB) with the CAII complex, and the re-dock study by applying AutoDock 4.2 software, was successfully concluded (RMSD 1.20 Å). Subsequently, eight ligands with high selectivity from the sulfonamide derivatives of this study were docked to the active sites of the CAII (PDB code 2QO8) and CAIX (PDB code 5FL5) protein structure. As a result of docking analysis, it allowed us to reveal the ligand enzyme interactions that determine the CAII and CAIX activities of these ligands. 123

Bu çalışmada iki boyutlu bir katı/katı fononik kristalde, mekanik dalgaların fononik bant yapıları incelenmiştir. İki boyutlu fononik kristaller, fiziksel malzemelerde nadiren bulunan ilginç fiziksel özellikleri gösteren kompozit yapılardır. Katı-katı kompozit sistemler, katı bir ortam malzemesine gömülü periyodik olarak düzenlenmiş sonsuz saçıcıdan oluşur. Bu şekildeki katı periyodik yapılar boyunca yayılan mekanik dalgalar, elastik dalgalar olarak bilinir. Kare örgü yapıdaki naylon matriksine gömülü tungsten silindirlerden oluşan fononik kristal yapı, periyodik yapı boyunca dalga vektörünün bir fonksiyonu olarak elastik dalga yayılımını incelemek için kullanıldı. Önerilen yapıdaki elastik dalgaların dalga bandı yapıları, Sonlu Elemanlar Metodu (FEM) ve Düzlem Dalga Yayılım (PWE) yöntemi ile teorik olarak incelenmiştir. Bazı frekans aralıklarında, Fononik Kristalin elastik bant yapısı, mekanik dalgaların bu yapıda yayılamayacağını göstermektedir. Bir kare örgü için fononik dağılım diyagramları, birinci Brillouin bölgesinde yüksek simetri noktaları Г-X-M-Г boyunca k vektörünün bir fonksiyonu olarak elde edildi. Sabit bir örgü parametresi a için tungsten silindirinin yarıçapı değiştirilerek, ω = ω (k) bant şemaları, kristal yapının farklı dolum oranları için çalışılmıştır. Dispersiyon bant diyagramları ayrıca a / r oranı sabit tutularak sabit bir doldurma oranı için araştırıldı. Teorik fononik bant aralığı hesaplamaları, Г-X-M-Г yolu boyunca naylon / tungsten fononik kristal yapısındaki elastik modlar için tam durdurma bantlarının varlığını göstermektedir. Sonuçlar ayrıca sabit dolum oranının sadece frekans değerlerini değiştirdiğini ve gözlenen durdurma bantlarının sayısı üzerinde önemli bir etkisi olmadığını göstermektedir. The phononic band structures of a mechanical waves in a two-dimensional solid/solid phononic crystals(PCs) are studied. Two-dimensional phononic crystals are composite structures that show interesting physical properties that are rarely found in physical materials. The solid-solid composite systems are composed of periodically arranged infinite scatterers embedded in a solid background material. Mechanical waves that propagate throughout these solid periodic structures are known as elastic waves. A square array of tungsten cylinders in nylon matrix as a phononic crystal structure is used to investigate elastic wave propogation properties through the periodic structure as a function of wave vector.The wave band structures of elastic waves in the suggested structure are studied theoretically by Finite Elements Methode (FEM) and Plane Wave Expansion (PWE). Over a range of some frequencies, the PC's elastic band structure shows that mechanical waves cannot propagate at some frequency interval. Phononic dispersion diagrams for a square lattice were obtained as a function of the wavevector k along the high symmetry points Г-X-M-Г in the first Brillouin zone. The band diagrams ω=ω(k) were studied for different filling ratios of the crystal structure by changing the radius of the tungsten cylinder r for a constant lattice parameter a. The dispersion band diagrams were also investigated for a constant filling ratio by varying the a/r ratio. The theoretical phononic band gap calculations indicate the existence of full stop bands for the elastic modes in the nylon/tungsten phononic crystal structure along the Г-X-M-Г path. The results also show that constant filling ratio only changes the frequency values and has no significant effect on the number of observed stop bands. 59

Medikal ve güvenlik alanlarında kullanılan görüntüleme yöntemleri günümüzde yaygınlığı giderek artmaktadır. Bu sayede görüntüleme yöntemleri bizlere gözle görülemeyecek nesneleri görme olanağı sağlayarak gerek güvenlik gerekse tıpta hastalıkların belirlenmesinde önemli rol almaktadır. Bu görüntüleme yöntemlerinden bir tanesi de (Diffraction Enhanced İmaging-DEI) Difraksiyon Arttırımlı Görüntüleme Tekniği 'dir. Çok yeni bir teknik olmasına karşın verdiği bilgiler ve detaylar ölçüsünde diğer tekniklere göre daha belirgindir. DEI tekniği hem deneysel hem de teorik olarak gelişime açık bir yöntemdir.Bu çalışmada, sinkratron tesisinde üretilen x-ışınları DEI deney düzeneğinde incelenen nesne üzerine gönderilerek nesneye ait şiddet verileri kullanılmıştır. Deney basitçe, cismi geçen x-ışınlarının mükemmel kristal tarafından kırınıma uğradıktan sonra dedektöre ulaşmasıyla gerçekleştirilir. Elde edilen veriler ışığında deneyde incelenen cismin konumunun tam olarak istenilen yerde olmayışından dolayı yansıtma eğrilerine bakılarak gözlenen şiddet değerleri kaymış olabilir. Bu yüzden işleme başlamadan önce veriler için yansıtma eğrilerindeki en büyük şiddet değerleri Bragg açısına karşılık gelecek şekilde kaydırılır. Bu kaydırma işleminden sonra önerilen fonksiyon kullanılarak uygunluk `fitting' işlemi yapılarak verilerdeki dağılımın matematiksel olarak modellenmesi incelenmiştir. Önerilen matematiksel modelle, elde olan verilerin bu modele uyduğu gözlenmiştir.Uygunluk işleminden sonra düşük ve yüksek açıda alınan iki görüntü kullanılarak cismin soğurma, saçılma ve kırılma özellikleri matematiksel ifadelerle gözlenmiş ve bu fiziksel unsurlar görüntü olarak sunulmuştur. Daha önceki çalışmalarla karşılaştırıldığında aynı görüntülerin elde edilmesinin yanı sıra teorik bir nicelik olan önerdiğimiz fonksiyondaki mertebe n niceliğinin de cismin farklı bölgelerinde farklı değerler alarak şiddet dağılımındaki etkisi incelenmiştir ve güç görüntüsü olarak sunulmuştur. Imaging methods have attracted considerable attention due to their wide applications in medical and security systems and because they enable us to visualise the objects that cannot be seen by maked eye and play important role on determination of diseases in medical sciences. One of these methods is known as Diffraction Enhanced Imaging (DEI). Although this is a recently introduced method, it is better than the other methods because it gives us fairly well detailed information. DEI method is open for improvements both in experimental and theoretical research fields.In this study, X-rays produced in synchrotron facility were sent onto the object under examination on DEI experiment setup and the obtained intensity data of the object were used. Simply the experiment is performed as follows: X-rays are diffracted from the perfect crystal and then reach to the detector. Because of the fact that the object may or may not be on the desired position, the intensity values obtained by using the reflection curves may be changed from their actual values. Therefore before starting the process, the maximum intensity values of the reflection curves are changed as they correspond to the Bragg angle. After this changing process, the mathematical modelling of data distribution are investigated by using the proposed function and performing the coherence fitting process. It is observed that the results are consistent with proposed mathematical model.After the coherence process, the absorbtion, scattering and refraction properties of the object has been observed by mathematical expressions by using two images that were obtained under low and high angles and these physical properties were represented as images. The results obtained in this study are in good agreement with those of the previous works and the effect of the theoretical quantity n which is the order of the proposed function on the intensity distribution was investigated and it was presented as power image. 55
