24. Population structure and pathogenicity evolution of Phytophthora infestans affects epidemiology and management of late blight disease

Abstract

Sound management of late blight, the disease caused by the notorious oomycete pathogen Phytophthora infestans (Mont.) de Bary, is dependent on the pathogen’s population biology. However, for P. infestans population structure to give guidance for disease management, successful information flow between the researchers and the practitioners is paramount. We analysed the population in eastern-Africa to determine the pathogen genotypes present in the region. We characterized the isolates using microsatellite markers and mitochondrial DNA haplotypes to enable comparisons with global populations. A European lineage, 2_A1 was found to be dominating the population in eastern-Africa. In addition, the 2_A1 lineage was found to be more aggressive in terms of lesion size, latent periods and incubation periods when compared to the old US-1 lineage. We thus concluded that the tested aggressiveness traits could have partly contributed to the quick displacement of US-1 by 2_A1 in the region. In a study predicting host durability of a genetically engineered potato with a stack of three resistance genes as well as a conventionally bred potato with a stack of five resistance genes, the assessment of pathogen effector genes proved valuable to deduce which of the R-genes were functional in the field. From the effector study, it can be concluded that effector genes in target local P. infestans populations should inform selection of breeding materials since globally, pathogen populations are very diverse. An assessment of commonly grown potato cultivars in eastern-Africa to quantify their susceptibility to late blight in the field found out that nearly all cultivars had partial resistance to P. infestans. The growers’ choice of cultivars is to high degree governed by market demands. Unfortunately, many cultivars with good resistance to late blight have other undesirable agronomic traits hence the rationale behind growing cultivars that are highly susceptible to late blight. Disease management practices, host durability prediction tools and potato breeding approaches should be suitably adjusted to the existing pathogen population.

Abstract

Background Use of routine HIV programme data for surveillance is often limited due to inaccuracies associated with patient misclassification which can be addressed by unique patient identification.We assessed the feasibility and acceptability of integrating an iris recognition biometric identification system into routine HIV care services at 4 sites in Kenya. Methods Patients who had recently tested HIV-positive or were engaged in care were enrolled. Images of the iris were captured using a dual-iris camera connected to a laptop. A prototype iris biometric identification system networked across the sites, analysed the iris patterns; created a template from those patterns; and generated a 12-digit ID number based on the template. During subsequent visits, the patients’ irises were re-scanned, and the pattern was matched to stored templates to retrieve the ID number. Results Over 55 weeks 8,614 (98%) of 8,794 new patients were assigned a unique ID on their first visit. Among 6,078 return visits, the system correctly re-identified patients’ IDs 5,234 times (86%). The false match rate (a new patient given the ID of another patient) was 0·5% while the generalized false reject rate (re-scans assigned a new ID) was 4·7%. Overall, 9 (0·1%) agreed to enrol but declined to have an iris scan. The most common reasons cited for declining an iris scan were concerns about privacy and confidentiality. Conclusion Implementation of an iris recognition system in routine health information systems is feasible and highly acceptable as part of routine care in Kenya. Scale-up could improve unique patient identification and tracking, enhancing disease surveillance activities.

Abstract

Summary: Considered responsible for one million deaths in Ireland and widespread famine in the European continent during the 1840s, late blight, caused by Phytophthora infestans, remains the most devastating disease of potato (Solanum tuberosum L.) with about 15%–30% annual yield loss in sub‐Saharan Africa, affecting mainly smallholder farmers. We show here that the transfer of three resistance (R) genes from wild relatives [RB, Rpi‐blb2 from Solanum bulbocastanum and Rpi‐vnt1.1 from S. venturii] into potato provided complete resistance in the field over several seasons. We observed that the stacking of the three R genes produced a high frequency of transgenic events with resistance to late blight. In the field, 13 resistant transgenic events with the 3R‐gene stack from the potato varieties 'Desiree' and 'Victoria' grew normally without showing pathogen damage and without any fungicide spray, whereas their non‐transgenic equivalent varieties were rapidly killed. Characteristics of the local pathogen population suggest that the resistance to late blight may be long‐lasting because it has low diversity, and essentially consists of the single lineage, 2_A1, which expresses the cognate avirulence effector genes. Yields of two transgenic events from 'Desiree' and 'Victoria' grown without fungicide to reflect small‐scale farm holders were estimated to be 29 and 45 t/ha respectively. This represents a three to four‐fold increase over the national average. Thus, these late blight resistant potato varieties, which are the farmers' preferred varieties, could be rapidly adopted and bring significant income to smallholder farmers in sub‐Saharan Africa. Abstract

Simple Summary: A potato transgenic event was shown to have complete resistance to late blight, and no other biologically significant differences with the original variety it derives from. Field research, carried out at three locations for three seasons, demonstrates the value this transgenic potato events can deliver to potato farmers in Africa. Transgenic potato event Vic.172, expressing three naturally occurring resistance genes (R genes) conferring complete protection against late blight disease, was evaluated for resistance to late blight, phenotypic characterization, and agronomic performance in field conditions at three locations during three seasons in Uganda. These trials were conducted by comparison to the variety Victoria from which Vic.172 derives, using identical fungicide treatment, except when evaluating disease resistance. During all seasons, the transgenic event Vic.172 was confirmed to have complete resistance to late blight disease, whereas Victoria plants were completely dead by 60–80 days after planting. Tubers from Vic.172 were completely resistant to LB after artificial inoculation. The phenotypic characterization included observations of the characteristics and development of the stems, leaves, flowers, and tubers. Differences in phenotypic parameters between Vic.172 and Victoria were not statistically significant across locations and seasons. The agronomic performance observations covered sprouting, emergence, vigor, foliage growth, and yield. Differences in agronomic performance were not statistically significant except for marketable yield in one location under high productivity conditions. However, yield variation across locations and seasons was not statistically significant, but was influenced by the environment. Hence, the results of the comparative assessment of the phenotype and agronomic performance revealed that transgenic event Vic.172 did not present biologically significant differences in comparison to the variety Victoria it derives from. Abstract

Background: Despite a doubling of HIV testing coverage in Kenya over the past decade, approximately 2 in 10 people with HIV remained unaware of their infection in 2018. HIV testing is most effective in identifying people with undiagnosed HIV through frequent and strategic testing in populations at high risk. An assessment of testing frequency and predictors of first-time and repeat testing is critical for monitoring effectiveness of testing strategies., Methods: We conducted a cross-sectional analysis of adults aged ≥18 years who tested HIV-positive at 4 HIV testing and counseling clinics in Kenya from February 2015 to February 2016. We categorized individuals based on testing history, used Wilcoxon rank-sum tests to assess differences in intervals between the most recent and current HIV test, and used log-binomial regression to determine characteristics associated with first-time and repeat testing., Results: Among 1136 people testing HIV-positive, 336 (30%) had never tested before and 800 (70%) had, of whom 208 (26%) had previously tested positive. Among previously negative repeat testers, the median intertest interval was 414 days in key/priority populations (interquartile range = 179-1072) vs. 538 in the general population (interquartile range = 228-1299) (P = 0.09). Compared with previously negative repeat testers, being a first-time tester was associated with being age ≥40 years [vs. 18-24; adjusted risk ratio = 1.67, 95% confidence interval (CI): 1.23 to 2.26], men (vs. women; adjusted risk ratio = 1.45, 95% CI: 1.21 to 1.71), and testing through provider-initiated testing and counseling (vs. client initiated; 1.19, 95% CI: 1.00 to 1.40)., Conclusions: There is a need to increase HIV testing among older individuals and men, increase testing frequency in key/priority populations, and maintain provider-initiated and facility-based testing to reach first-time testers.
