Rare species are challenging to study, in part because rarity can take many forms. Jeliazkov et al. guide us through the multiple decisions to be made-from sampling designs to field methods and analytical, integrated models. Improved monitoring methods are needed to improve our understanding of rare species importance for ecosystem structure and functions. Demographic buffering and lability have been identified as adaptive strategies to optimise fitness in a fluctuating environment. These are not mutually exclusive, however, we lack efficient methods to measure their relative importance for a given life history. Here, we decompose the stochastic growth rate (fitness) into components arising from nonlinear responses and variance–covariance of demographic parameters to an environmental driver, which allows studying joint effects of buffering and lability. We apply this decomposition for 154 animal matrix population models under different scenarios to explore how these main fitness components vary across life histories. Faster-living species appear more responsive to environmental fluctuations, either positively or negatively. They have the highest potential for strong adaptive demographic lability, while demographic buffering is a main strategy in slow-living species. Our decomposition provides a comprehensive framework to study how organisms adapt to variability through buffering and lability, and to predict species responses to climate change.

Temporal variability in abundance and composition of species in marine ecosystems results from a combination of internal processes, external drivers, and stochasticity. One way to explore the temporal variability in an ecosystem is through temporal stability, measured using the inverse of the coefficient of variation for biomass of single species. The effect of temperature and fisheries on the variability of the Barents Sea food web is still poorly understood. To address this question, we simulate the possible dynamics of Barents Sea food web under different temperature and fishery scenarios using a simple food-web model (Non-Deterministic Network Dynamic [NDND]). The NDND model, which is based on chance and necessity (CaN), defines the state space of the ecosystem using its structural constraints (necessity) and explores it stochastically (chance). The effects of temperature and fisheries on stability are explored both separately and combined. The simulation results suggest that increasing temperature has a negative effect on species biomass and increasing fisheries triggers compensatory dynamics of fish species. There is a major intra-scenario variability in temporal stability, while individual scenarios of temperature and fisheries display a weak negative impact and no effect on stability, respectively. However, combined scenarios indicate that fisheries amplify the effects of temperature on stability, while increasing temperature leads to a shift from synergistic to antagonistic effects between these two drivers.

Global temperatures are increasing, afecting timing and availability of vegetation along with relationships between plants and their consumers. We examined the efect of population density, herd body condition in the previous year, elevation, plant productivity and phenology, snow, and winter onset on juvenile body mass in 63 semi-domesticated populations of Rangifer tarandus throughout Norway using spatiotemporal generalized additive models (GAMs) and varying coefcient models (VCMs). Optimal climate windows were calculated at both the regional and national level using a novel nonlinear climate window algorithm optimized for prediction. Spatial and temporal variation in efects of population and environmental predictors were considered using a model including covariates decomposed into spatial, temporal, and residual components. The performance of this decomposed model was compared to spatiotemporal GAMs and VCMs. The decomposed model provided the best ft and lowest prediction errors. A positive efect of herd body condition in the previous year explained most of the deviance in calf body mass, followed by a more complex efect of population density. A negative efect of timing of spring and positive efect of winter onset on juvenile body mass suggested that a snow free season was positive for juvenile body mass growth. Our fndings suggest early spring onset and later winter permanent snow cover as reinforcers of early-life conditions which support more robust reindeer populations. Our methodological improvements for climate window analyses and efect size measures for decomposed variables provide important contributions to account for, measure, and interpret nonlinear relationships between climate and animal populations at large scales. Coastal birch forests in northern Norway have over the last 50 years gradually been replaced with non-native spruce plantations. To investigate possible changes in bird communities, we compared species richness and composition in six forest types (mature spruce plantations, ecotones, mixed forests, and three birch forest types) in two regions over two years. In the southern region, birch forests tended to host a higher number of species than spruce plantations, but species composition differed between forest types. The species composition in rich birch forests was particularly distinguished from spruce plantations, but also from the less productive birch habitats. Furthermore, there were dissimilarities in species richness and composition between regions. Ground nesters and species nesting on their northern margins occurred most frequently in the southern region, whereas cavity-nesters were most abundant in the northern region. Winter home ranges of chamois (Rupicapra rupicapra) were censused, cartographied, and described in four montainous massifs situated in Isère (France). Based on 1 700 points characterized by 7 environmental parameters, 73 areas were studied. A statistical analysis (logistic linear model) showed that snow-cover, vegetation, exposition, and relief were the most reliable variables characteristic of chamois winter habitat. Altitude and slope were less significant. The first four variables were thus retained to characterize chamois winter habitat according to the biogeographical unit of each massif : Northern Prealps, outer crystalline massifs, Southern Prealps. Importance of snow-cover varied according to the massif : Northern Prealps winter habitat was characterized by a long lasting snow-cover whereas in the massifs, snow-cover disappeared more rapidly. Most commonly the chamois selected forests, and also rather uniforme reliefs. Celle-ci tient compte de l’appartenance du massif aux grandes unités biogéographiques alpines : les Préalpes du Nord, les massifs cristallins externes, les Préalpes du Sud. L’importance de l’enneigement varie selon les massifs ; les zones d’hivernage situées dans les Préalpes du Nord sont caractérisées par une longue durée d’enneigement alors que pour les massifs plus internes le manteau neigeux disparaît plus rapidement Pour le milieu, ce sont en règle générale, les forêts (mixtes, feuillus, résineux) que le Chamois occupe le plus souvent. Il affectionne également les reliefs plutôt uniformes. Growth of human populations and economy causes human societies to be more and more dependent on ecosystem services. Understand the mechanisms underlying the response of biological systems to global changes is thus a scientific and social issue. This research was thank and realized when developing a long term monitoring scheme for mountain birds with different research teams and conservation stakeholders. In this long term monitoring, birds are used as indicators of the effects of global changes on biodiversity. Mountain massifs of France are exposed to climate change, and land use evolution, as livestock grazing is dependent on raw material prices and public support. Mountains are interesting, but contingent, ecological contexts to study the effects of global changes on biodiversity, due to the sharp bioclimatic gradients and facet landscapes. My main objective was to characterize and quantify the respective effects of temperature, vegetation structure, and livestock grazing activities on this bird community, to better predict the consequences of major climate and land use changes. Elevation gradient have been mostly studied in isolated sites and large elevation gradients. Following our main objective, in the first chapter, we chose the opposite approach, by multiplying study sites in a standardized habitat (open grasslands, 1100 point counts in Alps and Pyrenees). Our results show that primary productivity, temperature and habitat structure all influence the bird community. Also 5 out of the 8 most common species seemed to be favorited by livestock grazing activities. In the second chapter, I tested the effect of the strong seasonality typical from temperate mountains’ climate, by testing it’s effect on the survival of individuals in a population of alpine Choughs Pyrrhocorax graculus. I relied on the CMR survey of more than 1000 individuals carried out by Anne Delestrade during 30 years. Choughs show the highest survival known in corvids, with a seasonal pattern, in interaction with individuals’ states like sex group. Adult females also showed lower spring survival after warm winters. In third chapter I speculated on the ability of insectivorous passerines to get benefit from the presence of large domestic herbivorous mammals, by eating coprophagous insects. I measured the stable nitrogen isotopic ratios in the feces of most common birds to provide an estimation of the trophic level of birds’ preys, and thus test my hypothesis and eventually quantify the mechanism. We observed, in both mountain massif, a shift from herbivorous from higher trophic level insects catched by birds, from locations with low grazing intensity to those with high grazing intensity. The last chapter present an evaluation of the potential of adaptive niche based sampling to increase the ability to find rare species in new localities. This study includes simulations and field test in the Pyrenees mountains on two alpine bird species, Snowfinch Montifringilla nivalis and rock Thrush Monticolla saxatilis. Results show the strong potential of the method in the field, and its limit, with an increase in specificity at the cost of omissions that also increase. As a general discussion, I develop research perspective to generalize the strong link found between birds’ diet and large mammalian herbivores, and to better understand the phenology of populations facing unpredictable snow cover during breeding period.; Du fait de la croissance démographique et économique de la population humaine, nos sociétés sont de plus en plus dépendantes de la nature, et plus précisément de certains processus biologiques regroupés sous le terme services écosystémiques. J’ai ensuite présumé que les passereaux insectivores savent profiter des troupeaux en consommant des insectes coprophages. J’ai mesuré les ratios isotopiques stables de l’azote présents dans les fèces des oiseaux les plus communs pour estimer le niveau trophique de leurs proies, et ainsi tester cette hypothèse et quantifier le mécanisme. On observe dans les deux massifs un décalage très marqué vers le prélèvement d’insectes non-herbivores quand l’intensité de pâturage augmente. Le dernier chapitre évalue le potentiel d’échantillonnages itératifs basés sur des modèles de répartition d’espèces pour augmenter la probabilité de contacter une espèce rare dans de nouvelles localités. Cette étude comprend des simulations et un test de terrain dans les Pyrénées sur la Niverolle alpine Montifringilla nivalis et le Monticole de roche Monticolla saxatilis. Les résultats montrent le fort potentiel de la méthode en pratique, et ses limites, avec une augmentation de la spécificité au détriment d’une augmentation des omissions. Given the key role of large herbivores on species and functional plant diversity, we aimed at better understanding the relationship between herbivory and plant communities mainly at a fine-scale, in order to reconcile objectives of population management and plant conservation. For this purpose, we used both taxonomic and functional approaches, and studied interactions at the inter- and intra-specific levels. We combined information coming from three databases: (1) diet data from DNA-metabarcoding applied on chamois (Rupicapra rupicapra), roe deer (Capreolus capreolus) and mouflon (Ovis gmelini musimon) faeces from the Bauges Massif, (2) characteristics of plant communities (plant composition, biomass, phenology), (3) plant functional traits. Analyses of intra-specific variability of the three large herbivores allowed us to upscale the niche variation hypothesis (NVH) of Van Valen from the intra- to the inter-specific level, i.e. we observed a positive relationship between the species niche breadth and among-individual variation. Then, based on two chamois subpopulations living in pastures, one living in sympatry with the mouflon and the other living in allopatry, we revealed the absence of negative effects of the introduced mouflon population on native chamois population diet, both for the taxonomic and functional dietary niche. Analyses of diet selection criteria allowed us to highlight differences in choice criteria between chamois and mouflon in some seasons, which helped to explain the taxonomic and functional niche partitioning of the two species. Furthermore, the proposed scenario of the evolution of diet selection over the year for both species were consistent with ungulate-specific morpho-physiological features. Finally, contrary to the literature where no studies could discriminate the direct and indirect effects of functional traits on diet selection because of correlations, we used path analyses, which allowed us to show that in most cases, biomechanical traits had a direct effect on diet choices, whereas chemical traits had an indirect effect. Furthermore, from a methodological point of view, we advised to use nitrogen fecal indices only to study the evolution of species-specific and location-specific population long-term diet quality, but not to compare diet quality between species, nor to study slight fluctuations at the intra-seasonal level. The complementarity of the approaches allowed us to better account for the structuration of herbivore communities, which should help to better assess the actual state and the evolution of relationships among individuals, species and their environment.Key-words: ungulates, intra- and inter-specific interactions, taxonomic and functional approach, DNA metabarcoding, NIRS, Bauges Massif, diet selection, Etant donné le rôle clé des grands herbivores sur la diversité végétale spécifique et fonctionnelle, notre objectif était de mieux comprendre la relation entre l'herbivorie et les communautés végétales principalement à une échelle spatiale fine, afin de concilier des objectifs de gestions des populations et de conservation de la flore. Pour cela, nous avons abordé cette problématique en intégrant des approches taxonomiques et fonctionnelles, et en étudiant les interactions aux niveaux inter- et intra-spécifiques. Nous avons combiné les informations de trois bases de données : (1) des données de régime alimentaire issus d'analyses d'ADN metabarcoding réalisées sur des faeces de chamois (Rupicapra rupicapra), chevreuil (Capreolus capreolus) et mouflons (Ovis gmelini musimon) du Massif des Bauges, (2) des données sur les caractéristiques des communautés végétales (composition floristique, biomasse, phénologie), (3) des données de traits fonctionnels des plantes. L'analyse de variabilité intra-spécifique des trois grands herbivores nous a permis de valider l'hypothèse de variation de niche (NVH) de Van Valen au niveau intra-spécifique mais aussi au niveau inter-spécifique, soit une relation positive entre la largeur de niche de l'espèce et sa variabilité intra-spécifique. Ensuite, grâce à deux populations de chamois d'alpage, l'une vivant en sympatrie avec le mouflon et l'autre vivant en allopatrie, nous avons pu mettre en évidence l'absence d'effets négatifs de la population introduite de mouflon sur le régime alimentaire de la population native de chamois, autant au niveau de la niche alimentaire taxonomique que fonctionnelle. L'analyse des critères de sélection alimentaire nous a finalement permis de mettre en avant des différences de critères de choix entre les deux espèces à certaines saisons, expliquant ainsi partiellement le partitionnement des niches taxonomiques et fonctionnelles entre les deux espèces. Par ailleurs, les scénarios proposés d'évolution de la sélection alimentaire au cours de l'année pour les deux espèces concordaient avec les caractéristiques morphologiques spécifiques à l'espèce d'ongulé. Finalement, contrairement à la littérature où aucune étude n'était capable de discriminer les effets directs et indirects des traits fonctionnels à cause de corrélations, nous avons pu, grâce à des analyses de pistes, démontrer que, dans la plupart des cas, les traits biomécaniques avaient un effet direct sur le choix alimentaire alors que les traits chimiques n'avaient qu'un effet indirect. Enfin, d'un point de vue méthodologique, nous conseillons l'utilisation d'indices d'azote fécaux uniquement dans l'étude de la variation à long terme de la qualité des régimes de manière spécifique à chaque espèce et chaque site, et non pas pour comparer des qualités de régime entre espèces ni pour étudier les variations fines à l'échelle intra-saisonnière.
