Hard ticks (Acari: Ixodidae) have been historically identified by morphological methods which require highly specialized expertise and more recently by DNA-based molecular assays that involve high costs. Although both approaches provide complementary data for tick identification, each method has limitations which restrict their use on large-scale settings such as regional or national tick surveillance programs. To overcome those obstacles, the matrix-assisted laser desorption/ionization time-of-flight mass spectrometry (MALDI-TOF MS) has been introduced as a cost-efficient method for the identification of various organisms, as it balances performance, speed, and high data output. Here we describe the use of this technology to validate the distinction of two closely related Dermacentor tick species based on the development of the first nationwide MALDI-TOF MS reference database described to date. The dataset obtained from this protein-based approach confirms that tick specimens collected from United States regions west of the Rocky Mountains and identified previously as Dermacentor variabilis are the recently described species, Dermacentor similis. Therefore, we propose that this integrative taxonomic tool can facilitate vector and vector-borne pathogen surveillance programs in the United States and elsewhere.

Many recent developments in the high-dimensional statistical time series literature have centered around time-dependent applications that can be adapted to regularized least squares. Of particular interest is the lasso, which both serves to regularize and provide feature selection. The lasso requires the specification of a penalty parameter that determines the degree of sparsity to impose. The most popular penalty parameter selection approaches that respect time dependence are very computationally intensive and are not appropriate for modeling certain classes of time series. We propose enhancing a canonical time series model, the autoregressive model with exogenous variables, with a novel online penalty parameter selection procedure that takes advantage of the sequential nature of time series data to improve both computational performance and forecast accuracy relative to existing methods in both a simulation and empirical application involving macroeconomic indicators., Comment: 14 pages, 6 figures

16. Shaken not stirred : unleashing the potential of mechanochemical synthesis

Within this thesis is described a series of studies into performing organic synthesis under mechanochemical conditions during which new procedures were developed and advantages into using these methods discussed. Initial investigations focused on establishing a procedure for a mechanochemical Buchwald-Hartwig amination under ball milling conditions finding that the use of grinding auxiliaries was key for efficient mass transfer and high yields. Furthermore, the established procedure was applied to a range of aryl halide and amine substrates including the synthesis of an API. It was also investigated how the newly established conditions were found to be tolerant to air and moisture under ball milling conditions. During the substrate scope of the first investigation the direct amidation of simple esters was observed. This transformation was then investigated finding that the potassium tert-butoxide present in the Buchwald-Hartwig conditions was enabling this transformation. This method was then optimised and applied to a broad scope of esters and amines including the synthesis of five biologically active compounds. The developed conditions were then compared to solution and neat stirring conditions that had previously been established. Previously in the group the dimerization of benzylidene malonates had been discovered while investigating the formation of organomanganese halides mechanochemically. This reaction was studied in detail uncovering the possibility of ball milling enhancing the reactivity of manganese metal. Following, the generation of organomanganese halides directly from manganese metal and benzyl halides was investigated with promising initial results. This work was initially guided by some previous results obtained within the group that had uncovered some reactivity. Finally, included in an appendix, a reference to a manuscript discussing the investigations of the first examples of NHC catalysed reaction under ball milling conditions is presented. This discusses the application of ball milling to both the Benzoin and Stetter reactions catalysed by NHC's and the application of asymmetric catalysts to these reactions for the induction of chiral information to the products.

Background Knowledge gaps exist on risk factors for spotted fever group rickettsioses (SFGR) in sub-Saharan Africa. We sought to identify SFGR risk factors in Kilimanjaro Region, Tanzania. Methods We recruited febrile patients presenting at 2 hospitals in Moshi from February 2012 through May 2014. Standardized clinical and risk factor questionnaires were administered. SFGR exposure was defined as a Rickettsia africae immunofluorescence antibody reciprocal titer ≥64, and acute SFGR as a ≥4-fold rise between paired sera. Logistic regression was used to identify associations. Results Of 1190 participants providing ≥1 serum sample, the median age was 21.8 (range, 0.3–100.2) years, 646 (54.3%) were female, and 650 (54.6%) had SFGR exposure. Of 731 participants with paired sera, 67 (9.2%) had acute SFGR. On multivariable analysis, odds of acute SFGR were higher in the age group 0–2 years (adjusted odds ratios [aORs] for older age groups, <0.36; P <.011), rural residence (aOR, 4.1; P =.007), and areas with maximum daily temperature <26°C (aORs for higher temperature groups, <0.42; P <.035). Odds of SFGR exposure were higher in those working in the garden (aOR, 1.8; P =.010) and seeing a dog (aOR, 1.5; P =.010). Odds of SFGR exposure were lower in the age group 0–2 years (aORs for older age groups, >1.5; P <.026), female sex (aOR, 0.62; P <.001), and being from the Chaga tribe (aOR, 0.68; P =.003). Conclusions Those aged <2 years, rural residents, and persons residing in areas with cooler temperatures had increased odds of SFGR. Our results identify groups for further research on tick exposure and for targeted prevention interventions. [ABSTRACT FROM AUTHOR]

39. The impact of sequences on the learning of contingencies at UK traffic lights

Previous work has found that the contingencies experienced at UK traffic lights can affect drivers behavior potentiallyleading to risky driving. However, these studies did not account for the sequences experienced at traffic lights. Thisexperiment seeks to rectify this. As with previous research we used an incidental go/no-go task in which colored shapeswere stochastically predictive of whether a response was required. The stimuli encoded the contingencies of traffic lightsand their appropriate response, for example, stimuli G was a go cue, mimicking the response to a green light. Crucially,cues were displayed in the sequences experienced at traffic lights. Supporting earlier work, the 50/50 cue that mimickedamber traffic lights was experienced as a go cue, and the stop cue that represented red lights was responded to as a neutralcue. The sequences seemed to enhance this pattern of learning with much larger effect sizes than previously found.

44. BigVAR: Tools for Modeling Sparse High-Dimensional Multivariate Time Series

The R package BigVAR allows for the simultaneous estimation of high-dimensional time series by applying structured penalties to the conventional vector autoregression (VAR) and vector autoregression with exogenous variables (VARX) frameworks. Our methods can be utilized in many forecasting applications that make use of time-dependent data such as macroeconomics, finance, and internet traffic. Our package extends solution algorithms from the machine learning and signal processing literatures to a time dependent setting: selecting the regularization parameter by sequential cross validation and provides substantial improvements in forecasting performance over conventional methods. We offer a user-friendly interface that utilizes R's s4 object class structure which makes our methodology easily accessible to practicioners. In this paper, we present an overview of our notation, the models that comprise BigVAR, and the functionality of our package with a detailed example using publicly available macroeconomic data. In addition, we present a simulation study comparing the performance of several procedures that refit the support selected by a BigVAR procedure according to several variants of least squares and conclude that refitting generally degrades forecast performance.

The reaction time (RT) version of the Perruchet Effect is basedon a concurrent dissociation between RTs to respond andconscious expectancy of the outcome across runs of repeatedtrials. Consequently, the Perruchet Effect is considered strongevidence for multiple learning processes. This conclusion,however, relies on the RT trend being driven by associativelearning rather than, as some have argued, US recency orpriming mechanisms. Recent research examining themechanisms underlying the RT trend do so by examiningmotor activity associated with the response. With this aim inmind, the current study developed, and assessed the usefulnessof, a novel method to measure changes in the amount of forceapplied to the response button in an RT Perruchet paradigm.The results obtained could not be explained by a singlemechanism, but suggest multiple factors underlying the RTversion of the Perruchet effect.

In 1953, investigators at the Rocky Mountain Laboratories in Hamilton, MT, described the isolation of a spotted fever group Rickettsia (SFGR) species from Dermacentor parumapertus ticks collected from black-tailed jackrabbits (Lepus californicus) in northern Nevada. Several decades later, investigators characterized this SFGR (designated the parumapertus agent) by using mouse serotyping methods and determined that it represented a distinct rickettsial serotype closely related to Rickettsia parkeri; nonetheless, the parumapertus agent was not further characterized or studied. To our knowledge, no isolates of the parumapertus agent remain in any rickettsial culture collection, which precludes contemporary phylogenetic placement of this enigmatic SFGR. To rediscover the parumapertus agent, adult-stage D. parumapertus ticks were collected from black-tailed jackrabbits shot or encountered as roadkills in Arizona, Utah, or Texas from 2011 to 2016. A total of 339 ticks were collected and evaluated for infection with Rickettsia species. Of 112 D. parumapertus ticks collected in south Texas, 16 (14.3%) contained partial ompA sequences with the closest identity (99.6%) to Rickettsia sp. strain Atlantic rainforest Aa46, an SFGR that is closely related or identical to an SFGR species that causes a mild rickettsiosis in several states of Brazil. A pure isolate, designated strain Black Gap, was cultivated in Vero E6 cells, and sequence analysis of the rrs, gltA, sca0, sca5, and sca4 genes also revealed the closest genetic identity to Rickettsia sp. Atlantic rainforest Aa46. Phylogenetic analysis of the five concatenated rickettsial genes place Rickettsia sp. strain Black Gap and Rickettsia sp. Atlantic rainforest Aa46 with R. parkeri in a distinct and well-supported clade.IMPORTANCE We suggest that Rickettsia sp. Black Gap and Rickettsia sp. Atlantic rainforest Aa46 represent nearly identical strains of R. parkeri and that Rickettsia sp. Black Gap or a very similar strain of R. parkeri represents the parumapertus agent. The close genetic relatedness among these taxa, as well as the response of guinea pigs infected with the Black Gap strain, suggests that R. parkeri Black Gap could cause disease in humans. The identification of this organism could also account, at least in part, for the remarkable differences in severity ascribed to Rocky Mountain spotted fever (RMSF) among various regions of the American West during the early 20th century. We suggest that the wide variation in case fatality rates attributed to RMSF could have occurred by the inadvertent inclusion of cases of milder disease caused by R. parkeri Black Gap.

48. VARX-L: Structured Regularization for Large Vector Autoregressions with Exogenous Variables

The vector autoregression (VAR) has long proven to be an effective method for modeling the joint dynamics of macroeconomic time series as well as forecasting. A major shortcoming of the VAR that has hindered its applicability is its heavy parameterization: the parameter space grows quadratically with the number of series included, quickly exhausting the available degrees of freedom. Consequently, forecasting using VARs is intractable for low-frequency, high-dimensional macroeconomic data. However, empirical evidence suggests that VARs that incorporate more component series tend to result in more accurate forecasts. Conventional methods that allow for the estimation of large VARs either tend to require ad hoc subjective specifications or are computationally infeasible. Moreover, as global economies become more intricately intertwined, there has been substantial interest in incorporating the impact of stochastic, unmodeled exogenous variables. Vector autoregression with exogenous variables (VARX) extends the VAR to allow for the inclusion of unmodeled variables, but it similarly faces dimensionality challenges. We introduce the VARX-L framework, a structured family of VARX models, and provide methodology that allows for both efficient estimation and accurate forecasting in high-dimensional analysis. VARX-L adapts several prominent scalar regression regularization techniques to a vector time series context in order to greatly reduce the parameter space of VAR and VARX models. We also highlight a compelling extension that allows for shrinking toward reference models, such as a vector random walk. We demonstrate the efficacy of VARX-L in both low- and high-dimensional macroeconomic forecasting applications and simulated data examples. Our methodology is easily reproducible in a publicly available R package.
