Abstract: We present cosmological results from the measurement of clustering of galaxy, quasar and Lyman-$\alpha$ forest tracers from the first year of observations with the Dark Energy Spectroscopic Instrument (DESI Data Release 1). We adopt the full-shape (FS) modeling of the power spectrum, including the effects of redshift-space distortions, in an analysis which has been validated in a series of supporting papers. In the flat $\Lambda$CDM cosmological model, DESI (FS+BAO), combined with a baryon density prior from Big Bang Nucleosynthesis and a weak prior on the scalar spectral index, determines matter density to $\Omega_\mathrm{m}=0.2962\pm 0.0095$, and the amplitude of mass fluctuations to $\sigma_8=0.842\pm 0.034$. The addition of the cosmic microwave background (CMB) data tightens these constraints to $\Omega_\mathrm{m}=0.3056\pm 0.0049$ and $\sigma_8=0.8121\pm 0.0053$, while further addition of the the joint clustering and lensing analysis from the Dark Energy Survey Year-3 (DESY3) data leads to a 0.4% determination of the Hubble constant, $H_0 = (68.40\pm 0.27)\,{\rm km\,s^{-1}\,Mpc^{-1}}$. In models with a time-varying dark energy equation of state, combinations of DESI (FS+BAO) with CMB and type Ia supernovae continue to show the preference, previously found in the DESI DR1 BAO analysis, for $w_0>-1$ and $w_a<0$ with similar levels of significance. DESI data, in combination with the CMB, impose the upper limits on the sum of the neutrino masses of $\sum m_\nu < 0.071\,{\rm eV}$ at 95% confidence. DESI data alone measure the modified-gravity parameter that controls the clustering of massive particles, $\mu_0=0.11^{+0.45}_{-0.54}$, while the combination of DESI with the CMB and the clustering and lensing analysis from DESY3 constrains both modified-gravity parameters, giving $\mu_0 = 0.04\pm 0.22$ and $\Sigma_0 = 0.044\pm 0.047$, in agreement with general relativity. Abstract: We present the samples of galaxies and quasars used for DESI 2024 cosmological analyses, drawn from the DESI Data Release 1 (DR1). We describe the construction of large-scale structure (LSS) catalogs from these samples, which include matched sets of synthetic reference `randoms' and weights that account for variations in the observed density of the samples due to experimental design and varying instrument performance. We detail how we correct for variations in observational completeness, the input `target' densities due to imaging systematics, and the ability to confidently measure redshifts from DESI spectra. We then summarize how remaining uncertainties in the corrections can be translated to systematic uncertainties for particular analyses. We describe the weights added to maximize the signal-to-noise of DESI DR1 2-point clustering measurements. We detail measurement pipelines applied to the LSS catalogs that obtain 2-point clustering measurements in configuration and Fourier space. The resulting 2-point measurements depend on window functions and normalization constraints particular to each sample, and we present the corrections required to match models to the data. We compare the configuration- and Fourier-space 2-point clustering of the data samples to that recovered from simulations of DESI DR1 and find they are, generally, in statistical agreement to within 2\% in the inferred real-space over-density field. 4. A School-Based Professional Learning Community Improving Equity and Inclusion for At-Risk Readers in French Immersion

Abstract: This longitudinal, mixed-methods study reports on the development and implementation of an early phonological awareness screening and intervention program for struggling emergent readers in a French immersion school in Manitoba. The program was created by a professional learning community made up of the school administrator, teachers, and clinical support staff. This paper describes the process of developing the phonological awareness program and the intervention itself. Forty-two children participated in the phonological awareness intervention that lasted 10 weeks. The intervention was given in English in kindergarten. Significant gains were found in the phonological awareness skills of the children who participated in the intervention. Results also indicated that children's phonological awareness skills in English predicted their French reading levels in Grade 1. In addition, we provide insight into the roles played by key members of the school's PLC through qualitative analysis of a series of semi-structured interviews. The work of the school's professional learning community offers a model that may be implemented by other school teams to promote equity and accessibility for all learners in FI programs.

5. A Personalized Intervention to Increase Environmental Health Literacy and Readiness to Change in a Northern Nevada Population: Effects of Environmental Chemical Exposure Report-Back.

Abstract: BACKGROUND: Interventions are needed to help people reduce exposure to harmful chemicals from everyday products and lifestyle habits. Report-back of individual exposures is a potential pathway to increasing environmental health literacy (EHL) and readiness to reduce exposures. OBJECTIVES: Our objective was to determine if report-back of endocrine-disrupting chemicals (EDCs) can reduce EDC exposure, increase EHL, and increase readiness to change (i.e., to implement EDC exposure-reduction behaviors). METHODS: Participants in the Healthy Nevada Project completed EHL and readiness-to-change surveys before (n = 424) and after (n = 174) a report-back intervention. Participants used mail-in kits to measure urinary biomarkers of EDCs. The report-back of results included urinary levels, information about health effects, sources of exposure, and personalized recommendations to reduce exposure. RESULTS: EHL was generally very high at baseline, especially for questions related to the general pollution. For questions related to chemical exposures, responses varied across several demographics. Statistically reliable improvements in EHL responses were seen after report-back. For readiness to change, 72% were already or planning to change their behaviors. Post-intervention, women increased their readiness (p = 0.053), while men decreased (p = 0.007). When asked what challenges they faced in reducing exposure, 79% cited not knowing what to do. This dropped to 35% after report-back. Participants with higher propylparaben were younger (p = 0.03) and women and participants who rated themselves in better health had higher levels of some phthalates (p = 0.02-0.003 and p = 0.001-0.003, respectively). After report-back, monobutyl phthalate decreased among the 48 participants who had valid urine tests before and after the intervention (p < 0.001). CONCLUSIONS: The report-back intervention was successful as evidenced by increased EHL behaviors, increased readiness to change among women, and a decrease in monobutyl phthalate. An EHL questionnaire more sensitive to chemical exposures would help differentiate high and low literacy. Future research will focus on understanding why men decreased their readiness to change and how the intervention can be improved for all participants.

DESI BAO provide robust measurements of the transverse comoving distance and Hubble rate, or their combination, relative to the sound horizon, in seven redshift bins from over 6 million extragalactic objects in the redshift range $0.1-1$ and $w_a<0$. This preference is 2.6$\sigma$ for the DESI+CMB combination, and persists or grows when SN~Ia are added in, giving results discrepant with the $\Lambda$CDM model at the $2.5\sigma$, $3.5\sigma$ or $3.9\sigma$ levels for the addition of Pantheon+, Union3, or DES-SN5YR datasets respectively. For the flat $\Lambda$CDM model with the sum of neutrino mass $\sum m_\nu$ free, combining the DESI and CMB data yields an upper limit $\sum m_\nu < 0.072$ $(0.113)$ eV at 95% confidence for a $\sum m_\nu>0$ $(\sum m_\nu>0.059)$ eV prior. These neutrino-mass constraints are substantially relaxed in models beyond $\Lambda$CDM. Abstract: We present the measurement of Baryon Acoustic Oscillations (BAO) from the Lyman-$\alpha$ (Ly$\alpha$) forest of high-redshift quasars with the first-year dataset of the Dark Energy Spectroscopic Instrument (DESI). Our analysis uses over $420\,000$ Ly$\alpha$ forest spectra and their correlation with the spatial distribution of more than $700\,000$ quasars. An essential facet of this work is the development of a new analysis methodology on a blinded dataset. We conducted rigorous tests using synthetic data to ensure the reliability of our methodology and findings before unblinding. Additionally, we conducted multiple data splits to assess the consistency of the results and scrutinized various analysis approaches to confirm their robustness. For a given value of the sound horizon ($r_d$), we measure the expansion at $z_{\rm eff}=2.33$ with 2\% precision, $H(z_{\rm eff}) = (239.2 \pm 4.8) (147.09~{\rm Mpc} /r_d)$ km/s/Mpc. Similarly, we present a 2.4\% measurement of the transverse comoving distance to the same redshift, $D_M(z_{\rm eff}) = (5.84 \pm 0.14) (r_d/147.09~{\rm Mpc})$ Gpc. Abstract: Abstract Background Exposures to endocrine disrupting chemicals (EDCs) have been linked to chronic diseases including breast cancer, metabolic syndrome, diabetes, and infertility. Exposure during pregnancy may have a lifelong impact on the fetus. Services are needed to allow individuals to learn about their personal EDC exposures and how to reduce them. Million Marker (MM) aims to crowdsource and scale the biomonitoring of environmental chemicals and provide actionable results to empower individuals to proactively assess, track, and reduce their EDC exposures. In previous research, we developed and tested the first mobile EDC intervention service (mail-in urine testing and exposure report-back) for its efficacy in increasing EH literacy (EHL), willingness to reduce exposures (i.e., readiness to change, RtC), and system usability. After intervention, we found increased EHL, increased RtC in women (but not men), and decreased EDC exposure. However, some participants did not increase their RtC and had difficulty carrying out the intervention on their own. The reasons for these less optimal results were the difficulty in the EHL subject matter—participants still felt ill-prepared to apply their knowledge to making healthier lifestyle changes. Therefore, in this study, we will address these perceived limitations. Methods We will test a self-directed online interactive curriculum with live counseling sessions and individualized support modeled after the highly effective Diabetes Prevention Program (DPP). Recruiting from the Healthy Nevada Project (HNP), one of the largest population health cohorts in the world, we test the effectiveness of our EDC-specific online intervention curriculum via EHL and RtC surveys and determine changes in EDC exposure before and after intervention in a randomized controlled trial. We will also test for common clinical biomarkers via a commercially available at-home test (Siphox). We will recruit and randomize 300 women and 300 men of reproductive age (total n=600) from HNP. Our target population is men and women of reproductive age (18–44 years old). Discussion At the conclusion of this project, we will be well-positioned to scale our services to clinics and the general public, with the eventual aims of FDA approval, insurance coverage, and incorporation into routine clinical care.

Abstract: The Dark Energy Spectroscopic Instrument (DESI) completed its five-month Survey Validation in May 2021. Spectra of stellar and extragalactic targets from Survey Validation constitute the first major data sample from the DESI survey. This paper describes the public release of those spectra, the catalogs of derived properties, and the intermediate data products. In total, the public release includes good-quality spectral information from 466,447 objects targeted as part of the Milky Way Survey, 428,758 as part of the Bright Galaxy Survey, 227,318 as part of the Luminous Red Galaxy sample, 437,664 as part of the Emission Line Galaxy sample, and 76,079 as part of the Quasar sample. In addition, the release includes spectral information from 137,148 objects that expand the scope beyond the primary samples as part of a series of secondary programs. Abstract: The Dark Energy Spectroscopic Instrument (DESI) was designed to conduct a survey covering 14,000 deg$^2$ over five years to constrain the cosmic expansion history through precise measurements of Baryon Acoustic Oscillations (BAO). The scientific program for DESI was evaluated during a five month Survey Validation (SV) campaign before beginning full operations. This program produced deep spectra of tens of thousands of objects from each of the stellar (MWS), bright galaxy (BGS), luminous red galaxy (LRG), emission line galaxy (ELG), and quasar target classes. These SV spectra were used to optimize redshift distributions, characterize exposure times, determine calibration procedures, and assess observational overheads for the five-year program. In this paper, we present the final target selection algorithms, redshift distributions, and projected cosmology constraints resulting from those studies. We also present a `One-Percent survey' conducted at the conclusion of Survey Validation covering 140 deg$^2$ using the final target selection algorithms with exposures of a depth typical of the main survey. The Survey Validation indicates that DESI will be able to complete the full 14,000 deg$^2$ program with spectroscopically-confirmed targets from the MWS, BGS, LRG, ELG, and quasar programs with total sample sizes of 7.2, 13.8, 7.46, 15.7, and 2.87 million, respectively. These samples will allow exploration of the Milky Way halo, clustering on all scales, and BAO measurements with a statistical precision of 0.28% over the redshift interval $z<1.1$, 0.39% over the redshift interval $1.1

Abstract: We present the first detection of the baryon acoustic oscillations (BAO) signal obtained using unblinded data collected during the initial two months of operations of the Stage-IV ground-based Dark Energy Spectroscopic Instrument (DESI). From a selected sample of 261,291 Luminous Red Galaxies spanning the redshift interval 0.4 < z < 1.1 and covering 1651 square degrees with a 57.9% completeness level, we report a ~5 sigma level BAO detection and the measurement of the BAO location at a precision of 1.7%. Using a Bright Galaxy Sample of 109,523 galaxies in the redshift range 0.1 < z < 0.5, over 3677 square degrees with a 50.0% completeness, we also detect the BAO feature at ~3 sigma significance with a 2.6% precision. These first BAO measurements represent an important milestone, acting as a quality control on the optimal performance of the complex robotically-actuated, fiber-fed DESI spectrograph, as well as an early validation of the DESI spectroscopic pipeline and data management system. Based on these first promising results, we forecast that DESI is on target to achieve a high-significance BAO detection at sub-percent precision with the completed 5-year survey data, meeting the top-level science requirements on BAO measurements. 16. A study of impulsivity and adverse childhood experiences in a population health setting

Abstract: As complex mental health traits and life histories are often poorly captured in hospital systems, the utility of using the Barratt Impulsivity Scale (BIS) and Adverse Childhood Experiences (ACEs) for assessing adult disease risks is unknown. Here, we use participants from the Healthy Nevada Project (HNP) to determine if two standard self-assessments could predict the incidence and onset of disease. We conducted a retrospective cohort study involving adult participants who completed the Behavioral and Mental Health Self-Assessment (HDSA) between September 2018 and March 2024. Impulsivity levels were measured using the BIS-15, and retrospective self-reports of ACEs were collected through a standardized questionnaire. In total, 17,482 HNP participants completed the HDSA. Our findings indicate that ACEs were significantly associated with impulsivity. Disease associations with impulsivity and ACEs were evaluated using a phenome-wide association study, identifying 230 significant associations with impulsivity. Among these, 44 were related to mental health diagnoses, including major depressive disorder (MDD). Kaplan–Meier survival estimates characterized the differences in the lifetime predicted probability between high and low impulsivity for major depressive disorder and essential hypertension. This analysis showed that having both high ACEs and high impulsivity confer substantial risk of MDD diagnosis (hazard ratios 2.81, 2.17, respectively). Additionally, lifetime predicted probability of MDD was approximately 40% higher for high ACEs and high impulsivity compared to no ACEs and low impulsivity. Essential hypertension demonstrated similar trends, with an approximate 20% increase in predicted lifetime probability of diagnosis. These results demonstrate that high ACES and elevated impulsivity scores are associated with a range of negative health outcomes and a simple self-assessment of complex traits and life history may significantly impact clinical risk assessments.

Abstract: Abstract Autoimmune lymphoproliferative syndrome (ALPS) is a primary disorder of lymphocyte homeostasis, leading to chronic lymphoproliferation, autoimmune cytopenia, and increased risk of lymphoma. The genetic landscape of ALPS includes mutations in FAS, FASLG, and FADD, all associated with apoptosis deficiency, while the role of CASP10 defect in the disease remains debated. In this study, we aimed to assess the impact of CASP10 variants on ALPS pathogenesis. We benefit from thousands of genetic analysis datasets performed in our Institute’s genetic platform to identify individuals carrying CASP10 variants previously suspected to be involved in ALPS outcome: p.C401LfsX15, p.V410I and p.Y446C, both at heterozygous and homozygous state. Clinical and laboratory features of the six included subjects were variable but not consistent with ALPS. Two individuals were healthy. Comprehensive analyses of CASP10 protein expression and FAS-mediated apoptosis were conducted and compared to healthy controls and ALPS patients with FAS mutations. Missense CASP10 variants (p.V410I and p.Y446C), which are common in the general population, did not disrupt CASP10 expression, nor FAS-mediated apoptosis. In contrast, homozygous p.C401LfsX15 CASP10 variant lead to a complete abolished CASP10 expression but had no impact on FAS-mediated apoptosis function. At heterozygous state, this p.C401LfsX15 variant lead to a reduced CASP10 protein levels but remained associated with a normal FAS-mediated apoptosis function. These findings demonstrate that CASPASE 10 is dispensable for FAS-mediated apoptosis. In consequences, CASP10 defect unlikely contribute to ALPS pathogenesis, since they did not result in an impairment of FAS-mediated apoptosis nor in clinical features of ALPS in human. Moreover, the absence of FAS expression up-regulation in subjects with CASP10 variants rule out any compensatory mechanisms possibly involved in the normal apoptosis function observed. In conclusion, this study challenges the notion that CASP10 variants contribute to the development of ALPS.

Abstract: Summary: Human genetic studies of critical COVID-19 pneumonia have revealed the essential role of type I interferon-dependent innate immunity to SARS-CoV-2 infection. Conversely, an association between the HLA-B∗15:01 allele and asymptomatic SARS-CoV-2 infection in unvaccinated individuals was recently reported, suggesting a contribution of pre-existing T cell-dependent adaptive immunity. We report a lack of association of classical HLA alleles, including HLA-B∗15:01, with pre-omicron asymptomatic SARS-CoV-2 infection in unvaccinated participants in a prospective population-based study in the United States (191 asymptomatic vs. 945 symptomatic COVID-19 cases). Moreover, we found no such association in the international COVID Human Genetic Effort cohort (206 asymptomatic vs. 574 mild or moderate COVID-19 cases and 1,625 severe or critical COVID-19 cases). Finally, in the Human Challenge Characterisation study, the three HLA-B∗15:01 individuals infected with SARS-CoV-2 developed symptoms. As with other acute primary infections studied, no classical HLA alleles favoring an asymptomatic course of SARS-CoV-2 infection were identified.

Abstract: Host genetics is a key determinant of COVID-19 outcomes. Previously, the COVID-19 Host Genetics Initiative genome-wide association study used common variants to identify multiple loci associated with COVID-19 outcomes. However, variants with the largest impact on COVID-19 outcomes are expected to be rare in the population. Hence, studying rare variants may provide additional insights into disease susceptibility and pathogenesis, thereby informing therapeutics development. Here, we combined whole-exome and whole-genome sequencing from 21 cohorts across 12 countries and performed rare variant exome-wide burden analyses for COVID-19 outcomes. In an analysis of 5,085 severe disease cases and 571,737 controls, we observed that carrying a rare deleterious variant in the SARS-CoV-2 sensor toll-like receptor TLR7 (on chromosome X) was associated with a 5.3-fold increase in severe disease (95% CI: 2.75-10.05, p = 5.41x10-7). This association was consistent across sexes. These results further support TLR7 as a genetic determinant of severe disease and suggest that larger studies on rare variants influencing COVID-19 outcomes could provide additional insights.

Abstract: Standard full-shape clustering analyses in Fourier space rely on a fixed power spectrum template, defined at the fiducial cosmology used to convert redshifts into distances, and compress the cosmological information into the Alcock-Paczynski parameters and the linear growth rate of structure. In this paper, we propose an analysis method that operates directly in the cosmology parameter space and varies the power spectrum template accordingly at each tested point. Predictions for the power spectrum multipoles from the TNS model are computed at different cosmologies in the framework of $\Lambda \rm{CDM}$. Applied to the final eBOSS QSO and LRG samples together with the low-z DR12 BOSS galaxy sample, our analysis results in a set of constraints on the cosmological parameters $\Omega_{\rm cdm}$, $H_0$, $\sigma_8$, $\Omega_{\rm b}$ and $n_s$. To reduce the number of computed models, we construct an iterative process to sample the likelihood surface, where each iteration consists of a Gaussian process regression. This method is validated with mocks from N-body simulations. From the combined analysis of the (e)BOSS data, we obtain the following constraints: $\sigma_8=0.877\pm 0.049$ and $\Omega_{\rm m}=0.304^{+0.016}_{-0.010}$ without any external prior. Abstract: Baryon Acoustic Oscillations are considered to be a very robust standard ruler against various systematics. This premise has been tested against observational systematics, but not to the level required for the next generation of galaxy surveys such as the Dark Energy Spectroscopic Instrument (DESI) and Euclid. In this paper, we investigate the effect of observational systematics on the BAO measurement of the final sample of quasars from the extended Baryon Oscillation Spectroscopic Survey Data Release 16 in order to prepare and hone a similar analysis for upcoming surveys. We employ catalogues with various treatments of imaging systematic effects using linear and neural network-based nonlinear approaches and consider how the BAO measurement changes. We also test how the variations to the BAO fitting model respond to the observational systematics. As expected, we confirm that the BAO measurements obtained from the DR16 quasar sample are robust against imaging systematics well within the statistical error, while reporting slightly modified constraints that shift the line-of-sight BAO signal by less than 1.1% . We use realistic simulations with similar redshift and angular distributions as the DR16 sample to conduct statistical tests for validating the pipeline, quantifying the significance of differences, and estimating the expected bias on the BAO scale in future high-precision data sets. In summer, the device can be used to quantify the size of the brood nest and the breeding activity of the queen. The system does not disturb the activity of the colony and can be used on any hive. This electronic system was developed to be non-intrusive, miniaturized, and energy autonomous.

Abstract: The gut microbiota makes critical contributions to host homeostasis, and its role in the treatment of acute myeloid leukaemia (AML) has attracted attention. We investigated whether the gut microbiome is affected by AML, and whether such changes are associated with cachectic hallmarks. Biological samples and clinical data were collected from 30 antibiotic-free AML patients at diagnosis and matched volunteers (1:1) in a multicenter cross-sectional prospective study. The composition and functional potential of the faecal microbiota were analyzed using shotgun metagenomics. Faecal, blood, and urine metabolomics analyses were performed. AML patients displayed muscle weakness, anorexia, signs of altered gut function, and glycaemic disorders. The composition of the faecal microbiota differed between patients with AML and control subjects, with an increase in oral bacteria. Alterations in bacterial functions and faecal metabolome support an altered redox status in the gut microbiota, which may contribute to the altered redox status observed in patients with AML. Eubacterium eligens, reduced 3-fold in AML patients, was strongly correlated with muscle strength and citrulline, a marker of enterocyte mass and function. Blautia and Parabacteroides, increased in patients with AML, were correlated with anorexia. Several bacterial taxa and metabolites (e.g. Blautia, Prevotella, phenylacetate, and hippurate) previously associated with glycaemic disorders were altered. Our work revealed important perturbations in the gut microbiome of AML patients at diagnosis, which are associated with muscle strength, altered redox status, and anorexia. These findings pave the way for future mechanistic work to explore the function and therapeutic potential of the bacteria identified in this study.

Abstract: Post-racing thoroughbreds (TBs) are increasingly being considered for Equine Assisted Services (EAS), but their use has not yet been widely characterised. This study aimed to generate detailed data on TBs and other breeds (OBs) of horses in EAS via an online survey. The survey was completed by 129 EAS practitioners from 15 countries and reported detailed data on 427 EAS equids, including 57 TBs. Most of the EAS horses were housed collectively, had access to free exercise over 12 h per day and had unrestricted access to forage. The most commonly recorded selection criteria for EAS horses consisted of: demonstrating a good personality; enjoying the work; absence of propensity to kick/bite. Detailed data gathered on individual horses showed that in comparison to OBs, TBs were younger, more likely to be a gelding, less likely to be used in ridden programmes, and tended to present more behavioural issues than OBs. The majority of the participants agreed that TBs have specific assets of particular interest to EAS programmes, such as sensitivity, body/movement characteristics or responsiveness/flight response. Finally, a large majority of participants reported that they believe TBs to be suitable for EAS programmes and some would consider working with them. These results showed TBs to already be in use in various EAS programmes and more could be incorporated in the future. In terms of animal welfare and beneficiaries’ safety, a selection process could therefore be designed and implemented to choose the most adapted horses for each EAS centre, according to living conditions and EAS activities practised (ridden or not ridden).

Abstract: Purpose: This study aimed to evaluate the performance of different genetic screening approaches to identify women at high risk of breast cancer in the general population. Methods: We retrospectively studied 25,591 women with available electronic health records and genetic data, participants in the Healthy Nevada Project. Results: Family history of breast cancer was ascertained on or after the record of breast cancer for 78% of women with both, indicating that this risk assessment method is not being properly utilized for early screening. Genetics offered an alternative method for risk assessment. 11.4% of women were identified as high risk based on possessing a predicted loss-of-function (pLOF) variant in BRCA1, BRCA2, or PALB2 (hazard ratio = 10.4, 95% confidence interval: 8.1-13.5) or a pLOF variant in ATM or CHEK2 (hazard ratio = 3.4, CI: 2.4-4.8) or being in the top 10% of the polygenic risk score (PRS) distribution (hazard ratio = 2.4, CI: 2.0-2.8). Moreover, women with a pLOF in ATM or CHEK2 and ranking in the top 50% of the PRS displayed a high risk (39.2% probability of breast cancer at age 70), whereas their counterparts in the bottom 50% of the PRS were not at high risk (14.4% probability at age 70). Conclusion: Our findings suggest that a combined monogenic and polygenic approach allowed a better identification of participants with high risk while minimizing false positives.

Abstract: We test general relativity (GR) at the effective redshift $\bar{z} \sim 1.5$ by estimating the statistic $E_G$, a probe of gravity, on cosmological scales $19 - 190\,h^{-1}{\rm Mpc}$. This is the highest-redshift and largest-scale estimation of $E_G$ so far. We use the quasar sample with redshifts $0.8 < z < 2.2$ from Sloan Digital Sky Survey IV extended Baryon Oscillation Spectroscopic Survey (eBOSS) Data Release 16 (DR16) as the large-scale structure (LSS) tracer, for which the angular power spectrum $C_\ell^{qq}$ and the redshift-space distortion (RSD) parameter $\beta$ are estimated. By cross correlating with the $\textit{Planck}$ 2018 cosmic microwave background (CMB) lensing map, we detect the angular cross-power spectrum $C_\ell^{\kappa q}$ signal at $12\,\sigma$ significance. Both jackknife resampling and simulations are used to estimate the covariance matrix (CM) of $E_G$ at $5$ bins covering different scales, with the later preferred for its better constraints on the covariances. We find $E_G$ estimates agree with the GR prediction at $1\,\sigma$ level over all these scales. With the CM estimated with $300$ simulations, we report a best-fit scale-averaged estimate of $E_G(\bar{z})=0.30\pm 0.05$, which is in line with the GR prediction $E_G^{\rm GR}(\bar{z})=0.33$ with $\textit{Planck}$ 2018 CMB+BAO matter density fraction $\Omega_{\rm m}=0.31$. Abstract: We measure the clustering of quasars of the final data release (DR16) of eBOSS. The sample contains $343\,708$ quasars between redshifts $0.8\leq z\leq2.2$ over $4699\,\mathrm{deg}^2$. We calculate the Legendre multipoles (0,2,4) of the anisotropic power spectrum and perform a BAO and a Full-Shape (FS) analysis at the effective redshift $z{\rm eff}=1.480$. The errors include systematic errors that amount to 1/3 of the statistical error. The systematic errors comprise a modelling part studied using a blind N-Body mock challenge and observational effects studied with approximate mocks to account for various types of redshift smearing and fibre collisions. For the BAO analysis, we measure the transverse comoving distance $D_{\rm M}(z_{\rm eff})/r_{\rm drag}=30.60\pm{0.90}$ and the Hubble distance $D_{\rm H}(z_{\rm eff})/r_{\rm drag}=13.34\pm{0.60}$. This agrees with the configuration space analysis, and the consensus yields: $D_{\rm M}(z_{\rm eff})/r_{\rm drag}=30.69\pm{0.80}$ and $D_{\rm H}(z_{\rm eff})/r_{\rm drag}=13.26\pm{0.55}$. In the FS analysis, we fit the power spectrum using a model based on Regularised Perturbation Theory, which includes Redshift Space Distortions and the Alcock-Paczynski effect. The results are $D_{\rm M}(z_{\rm eff})/r_{\rm drag}=30.68\pm{0.90}$ and $D_{\rm H}(z_{\rm eff})/r_{\rm drag}=13.52\pm{0.51}$ and we constrain the linear growth rate of structure $f(z_{\rm eff})\sigma_8(z_{\rm eff})=0.476\pm{0.047}$. Our results agree with the configuration space analysis. Abstract: Cosmological growth can be measured in the redshift space clustering of galaxies targeted by spectroscopic surveys. Accurate prediction of clustering of galaxies will require understanding galaxy physics which is a very hard and highly non-linear problem. Approximate models of redshift space distortion (RSD) take a perturbative approach to solve the evolution of dark matter and galaxies in the universe. In this paper we focus on eBOSS emission line galaxies (ELGs) which live in intermediate mass haloes. We create a series of mock catalogues using haloes from the Multidark and {\sc Outer Rim} dark matter only N-body simulations. Our mock catalogues include various effects inspired by baryonic physics such as assembly bias and the characteristics of satellite galaxies kinematics, dynamics and statistics deviating from dark matter particles. We analyse these mocks using the TNS RSD model in Fourier space and the CLPT in configuration space. We conclude that these two RSD models provide an unbiased measurement of redshift space distortion within the statistical error of our mocks. We obtain the conservative theoretical systematic uncertainty of $3.3\%$, $1.8\%$ and $1.5\%$ in $f\sigma_8$, $\alpha_{\parallel}$ and $\alpha_{\bot}$ respectively for the TNS and CLPT models. Abstract: We produce 1000 realizations of synthetic clustering catalogues for each type of the tracers used for the baryon acoustic oscillation and redshift space distortion analysis of the Sloan Digital Sky Surveys-IV extended Baryon Oscillation Spectroscopic Survey final data release (eBOSS DR16), covering the redshift range from 0.6 to 2.2, to provide reliable estimates of covariance matrices and test the robustness of the analysis pipeline with respect to observational systematics. By extending the Zel'dovich approximation density field with an effective tracer bias model calibrated with the clustering measurements from the observational data, we accurately reproduce the two- and three-point clustering statistics of the eBOSS DR16 tracers, including their cross-correlations in redshift space with very low computational costs. In addition, we include the gravitational evolution of structures and sample selection biases at different redshifts, as well as various photometric and spectroscopic systematic effects. The agreements on the auto-clustering statistics between the data and mocks are generally within 1 $\sigma$ variances inferred from the mocks, for scales down to a few $h^{-1}\,{\rm Mpc}$ in configuration space, and up to $0.3\,h\,{\rm Mpc}^{-1}$ in Fourier space. For the cross correlations between different tracers, the same level of consistency presents in configuration space, while there are only discrepancies in Fourier space for scales above $0.15\,h\,{\rm Mpc}^{-1}$. Abstract: We present the cosmological implications from final measurements of clustering using galaxies, quasars, and Ly$\alpha$ forests from the completed Sloan Digital Sky Survey (SDSS) lineage of experiments in large-scale structure. These experiments, composed of data from SDSS, SDSS-II, BOSS, and eBOSS, offer independent measurements of baryon acoustic oscillation (BAO) measurements of angular-diameter distances and Hubble distances relative to the sound horizon, $r_d$, from eight different samples and six measurements of the growth rate parameter, $f\sigma_8$, from redshift-space distortions (RSD). This composite sample is the most constraining of its kind and allows us to perform a comprehensive assessment of the cosmological model after two decades of dedicated spectroscopic observation. We show that the BAO data alone are able to rule out dark-energy-free models at more than eight standard deviations in an extension to the flat, $\Lambda$CDM model that allows for curvature. When combined with Planck Cosmic Microwave Background (CMB) measurements of temperature and polarization the BAO data provide nearly an order of magnitude improvement on curvature constraints. The RSD measurements indicate a growth rate that is consistent with predictions from Planck primary data and with General Relativity. When combining the results of SDSS BAO and RSD with external data, all multiple-parameter extensions remain consistent with a $\Lambda$CDM model. Regardless of cosmological model, the precision on $\Omega_\Lambda$, $H_0$, and $\sigma_8$, remains at roughly 1\%, showing changes of less than 0.6\% in the central values between models. The inverse distance ladder measurement under a o$w_0w_a$CDM yields $H_0= 68.20 \pm 0.81 \, \rm km\, s^{-1} Mpc^{-1}$, remaining in tension with several direct determination methods. Abstract: We present large-scale structure catalogs from the completed extended Baryon Oscillation Spectroscopic Survey (eBOSS). Derived from Sloan Digital Sky Survey (SDSS) -IV Data Release 16 (DR16), these catalogs provide the data samples, corrected for observational systematics, and random positions sampling the survey selection function. Combined, they allow large-scale clustering measurements suitable for testing cosmological models. We describe the methods used to create these catalogs for the eBOSS DR16 Luminous Red Galaxy (LRG) and Quasar samples. The quasar catalog contains 343,708 redshifts with $0.8 < z < 2.2$ over 4,808\,deg$^2$. We combine 174,816 eBOSS LRG redshifts over 4,242\,deg$^2$ in the redshift interval $0.6 < z < 1.0$ with SDSS-III BOSS LRGs in the same redshift range to produce a combined sample of 377,458 galaxy redshifts distributed over 9,493\,deg$^2$. Improved algorithms for estimating redshifts allow that 98 per cent of LRG observations result in a successful redshift, with less than one per cent catastrophic failures ($\Delta z > 1000$ ${\rm km~s}^{-1}$). For quasars, these rates are 95 and 2 per cent (with $\Delta z > 3000$ ${\rm km~s}^{-1}$). We apply corrections for trends between the number densities of our samples and the properties of the imaging and spectroscopic data. For example, the quasar catalog obtains a $\chi^2$/DoF$= 776/10$ for a null test against imaging depth before corrections and a $\chi^2$/DoF$=6/8$ after. Abstract: The growth rate and expansion history of the Universe can be measured from large galaxy redshift surveys using the Alcock-Paczynski effect. We validate the Redshift Space Distortion models used in the final analysis of the Sloan Digital Sky Survey (SDSS) extended Baryon Oscillation Spectroscopic Survey (eBOSS) Data Release 16 quasar clustering sample, in configuration and Fourier space, using a series of HOD mock catalogues generated using the OuterRim N-body simulation. We test three models on a series of non-blind mocks, in the OuterRim cosmology, and blind mocks, which have been rescaled to new cosmologies, and investigate the effects of redshift smearing and catastrophic redshifts. We find that for the non-blind mocks, the models are able to recover $f\sigma_8$ to within 3% and $\alpha_\parallel$ and $\alpha_\bot$ to within 1%. The scatter in the measurements is larger for the blind mocks, due to the assumption of an incorrect fiducial cosmology. From this mock challenge, we find that all three models perform well, with similar systematic errors on $f\sigma_8$, $\alpha_\parallel$ and $\alpha_\bot$ at the level of $\sigma_{f\sigma_8}=0.013$, $\sigma_{\alpha_\parallel}=0.012$ and $\sigma_{\alpha_\bot}=0.008$. The systematic error on the combined consensus is $\sigma_{f\sigma_8}=0.011$, $\sigma_{\alpha_\parallel}=0.008$ and $\sigma_{\alpha_\bot}=0.005$, which is used in the final DR16 analysis. For BAO fits in configuration and Fourier space, we take conservative systematic errors of $\sigma_{\alpha_\parallel}=0.010$ and $\sigma_{\alpha_\bot}=0.007$., Comment: 25 pages, 17 figures, 8 tables, updated to match the version accepted for publication in MNRAS. Abstract: We analyse the clustering of the Sloan Digital Sky Survey IV extended Baryon Oscillation Spectroscopic Survey Data Release 16 luminous red galaxy sample (DR16 eBOSS LRG) in combination with the high redshift tail of the Sloan Digital Sky Survey III Baryon Oscillation Spectroscopic Survey Data Release 12 (DR12 BOSS CMASS). We measure the redshift space distortions (RSD) and also extract the longitudinal and transverse baryonic acoustic oscillation (BAO) scale from the anisotropic power spectrum signal inferred from 377,458 galaxies between redshifts 0.6 and 1.0, with effective redshift of $z_{\rm eff}=0.698$ and effective comoving volume of $2.72\,{\rm Gpc}^3$. After applying reconstruction we measure the BAO scale and infer $D_H(z_{\rm eff})/r_{\rm drag} = 19.30\pm 0.56$ and $D_M(z_{\rm eff})/r_{\rm drag} =17.86 \pm 0.37$. When we perform a redshift space distortions analysis on the pre-reconstructed catalogue on the monopole, quadrupole and hexadecapole we find, $D_H(z_{\rm eff})/r_{\rm drag} = 20.18\pm 0.78$, $D_M(z_{\rm eff})/r_{\rm drag} =17.49 \pm 0.52$ and $f\sigma_8(z_{\rm eff})=0.454\pm0.046$. We combine both sets of results along with the measurements in configuration space of \cite{LRG_corr} and report the following consensus values: $D_H(z_{\rm eff})/r_{\rm drag} = 19.77\pm 0.47$, $D_M(z_{\rm eff})/r_{\rm drag} = 17.65\pm 0.30$ and $f\sigma_8(z_{\rm eff})=0.473\pm 0.044$, which are in full agreement with the standard $\Lambda$CDM and GR predictions. When combined with Planck Cosmic Microwave Background (CMB) measurements of temperature and polarization, under the same model, the BAO data provide nearly an order of magnitude improvement on curvature constraints relative to primary CMB constraints alone. Independent of distance measurements, the SDSS RSD data complement weak lensing measurements from the Dark Energy Survey (DES) in demonstrating a preference for a flat ΛCDM cosmological model when combined with Planck measurements. The combined BAO and RSD measurements indicate σ8=0.85±0.03, implying a growth rate that is consistent with predictions from Planck temperature and polarization data and with General Relativity. When combining the results of SDSS BAO and RSD, Planck, Pantheon Type Ia supernovae (SNe Ia), and DES weak lensing and clustering measurements, all multiple-parameter extensions remain consistent with a ΛCDM model. Regardless of cosmological model, the precision on each of the three parameters, ωΛ, H0, and σ8, remains at roughly 1%, showing changes of less than 0.6% in the central values between models. In a model that allows for free curvature and a time-evolving equation of state for dark energy, the combined samples produce a constraint ωk=-0.0022±0.0022. The dark energy constraints lead to w0=-0.909±0.081 and wa=-0.49-0.30+0.35, corresponding to an equation of state of wp=-1.018±0.032 at a pivot redshift zp=0.29 and a Dark Energy Task Force Figure of Merit of 94. The inverse distance ladder measurement under this model yields H0=68.18±0.79 km s-1 Mpc-1, remaining in tension with several direct determination methods; the BAO data allow Hubble constant estimates that are robust against the assumption of the cosmological model. In addition, the BAO data allow estimates of H0 that are independent of the CMB data, with similar central values and precision under a ΛCDM model. Abstract: Abstract Loss of NBEAL2 function leads to grey platelet syndrome (GPS), a bleeding disorder characterized by macro-thrombocytopenia and α-granule-deficient platelets. A proportion of patients with GPS develop autoimmunity through an unknown mechanism, which might be related to the proteins NBEAL2 interacts with, specifically in immune cells. Here we show a comprehensive interactome of NBEAL2 in primary T cells, based on mass spectrometry identification of altogether 74 protein association partners. These include LRBA, a member of the same BEACH domain family as NBEAL2, recessive mutations of which cause autoimmunity and lymphocytic infiltration through defective CTLA-4 trafficking. Investigating the potential association between NBEAL2 and CTLA-4 signalling suggested by the mass spectrometry results, we confirm by co-immunoprecipitation that CTLA-4 and NBEAL2 interact with each other. Interestingly, NBEAL2 deficiency leads to low CTLA-4 expression in patient-derived effector T cells, while their regulatory T cells appear unaffected. Knocking-down NBEAL2 in healthy primary T cells recapitulates the low CTLA-4 expression observed in the T cells of GPS patients. Our results thus show that NBEAL2 is involved in the regulation of CTLA-4 expression in conventional T cells and provide a rationale for considering CTLA-4-immunoglobulin therapy in patients with GPS and autoimmune disease.

Abstract: Abstract Background Non-occlusive mesenteric ischemia (NOMI) is a challenging diagnosis and is associated with extremely high mortality in critically ill patients, particularly due to delayed diagnosis and when complicated by intestinal necrosis. Plasma citrulline and intestinal-fatty acid binding protein (I-FABP) have been proposed as potential biomarkers, but have never been studied prospectively in this setting. We aimed to investigate diagnostic features, the accuracy of plasma citrulline and I-FABP to diagnose NOMI and intestinal necrosis as well as prognosis. Methods We conducted a prospective observational study in 3 tertiary ICU centers in consecutive patients with NOMI suspicion defined by at least two inclusion criteria among: new-onset or worsening circulatory failure, gastrointestinal dysfunction, biological signs and CT-scan signs of mesenteric ischemia. Diagnosis features and outcomes were compared according to NOMI, intestinal necrosis or ruled out diagnosis using stringent classification criteria. Results Diagnosis of NOMI was suspected in 61 patients and confirmed for 33 patients, with intestinal necrosis occurring in 27 patients. Clinical digestive signs, routine laboratory results and CT signs of mesenteric ischemia did not discriminate intestinal necrosis from ischemia without necrosis. Plasma I-FABP was significantly increased in presence of intestinal necrosis (AUC 0.83 [0.70–0.96]). A threshold of 3114 pg/mL showed a sensitivity of 70% [50–86], specificity of 85% [55–98], a negative predictive value of 58% [36–93] and a positive predictive value 90% [67–96] for intestinal necrosis diagnosis. When intestinal necrosis was present, surgical resection was significantly associated with ICU survival (38.5%), whereas no patient survived without necrosis resection (HR = 0.31 [0.12–0.75], p = 0.01). Conclusion In critically ill patients with NOMI, intestinal necrosis was associated with extremely high mortality, and increased survival when necrosis resection was performed. Elevated plasma I-FABP was associated with the diagnosis of intestinal necrosis. Further studies are needed to investigate plasma I-FABP and citrulline performance in less severe forms of NOMI.

Abstract: IntroductionPoor food intake is common among elderly living in nursing homes, leading to micronutrient deficiency (MD). There are no recommendations for the management of MD in malnourished older adults.MethodsWe conducted a single arm, open-label, multicenter interventional study in institutionalized malnourished older adults to describe the effect of a 4-week daily energy and protein dense oral nutritional supplementation (ONS, 600 kcal, 30 g protein per unit) containing 50% of the recommended daily micronutrient intake on micronutrient status. Plasma concentrations of vitamins (A, B9, B12, C, E), magnesium (Mg), selenium (Se) and zinc (Zn), and erythrocyte vitamin B9 were measured at baseline and after 4 weeks.ResultsForty-six participants completed the study (age 87.4 ± 6.6). At baseline, the most frequent MD were Se (48%), Zn (35%), Mg (24%) and vitamin C (24%). Plasma concentrations of vitamins B9, B12, C and E, Mg, Se and Zn significantly increased and the proportion of subjects with at least one MD decreased (p = 0.006). However, after 4 weeks, 40% of subjects still had at least one MD.DiscussionONS consumption improved micronutrient status but did not correct MD in all participants. Our data suggest that the prescription of vitamin, mineral and trace element supplementation should be considered in institutionalized malnourished older adults in addition to high energy and high protein ONS.

Abstract: The Dark Energy Spectroscopic Instrument (DESI) completed its 5 month Survey Validation in 2021 May. Spectra of stellar and extragalactic targets from Survey Validation constitute the first major data sample from the DESI survey. This paper describes the public release of those spectra, the catalogs of derived properties, and the intermediate data products. In total, the public release includes good-quality spectral information from 466,447 objects targeted as part of the Milky Way Survey, 428,758 as part of the Bright Galaxy Survey, 227,318 as part of the Luminous Red Galaxy sample, 437,664 as part of the Emission Line Galaxy sample, and 76,079 as part of the Quasar sample. In addition, the release includes spectral information from 137,148 objects that expand the scope beyond the primary samples as part of a series of secondary programs. Here, we describe the spectral data, data quality, data products, Large-Scale Structure science catalogs, access to the data, and references that provide relevant background to using these spectra.

Abstract: The Dark Energy Spectroscopic Instrument (DESI) was designed to conduct a survey covering 14,000 deg ^2 over 5 yr to constrain the cosmic expansion history through precise measurements of baryon acoustic oscillations (BAO). The scientific program for DESI was evaluated during a 5 month survey validation (SV) campaign before beginning full operations. This program produced deep spectra of tens of thousands of objects from each of the stellar Milky Way Survey (MWS), Bright Galaxy Survey (BGS), luminous red galaxy (LRG), emission line galaxy (ELG), and quasar target classes. These SV spectra were used to optimize redshift distributions, characterize exposure times, determine calibration procedures, and assess observational overheads for the 5 yr program. In this paper, we present the final target selection algorithms, redshift distributions, and projected cosmology constraints resulting from those studies. We also present a One-Percent Survey conducted at the conclusion of SV covering 140 deg ^2 using the final target selection algorithms with exposures of a depth typical of the main survey. The SV indicates that DESI will be able to complete the full 14,000 deg ^2 program with spectroscopically confirmed targets from the MWS, BGS, LRG, ELG, and quasar programs with total sample sizes of 7.2, 13.8, 7.46, 15.7, and 2.87 million, respectively. These samples will allow exploration of the Milky Way halo, clustering on all scales, and BAO measurements with a statistical precision of 0.28% over the redshift interval z < 1.1, 0.39% over the redshift interval 1.1 < z < 1.9, and 0.46% over the redshift interval 1.9 < z < 3.5.

48. Resource Concentration Modulates the Fate of Dissimilated Nitrogen in a Dual-Pathway Actinobacterium.

Abstract: Respiratory ammonification and denitrification are two evolutionarily unrelated dissimilatory nitrogen (N) processes central to the global N cycle, the activity of which is thought to be controlled by carbon (C) to nitrate (NO3 -) ratio. Here we find that Intrasporangium calvum C5, a novel dual-pathway denitrifier/respiratory ammonifier, disproportionately utilizes ammonification rather than denitrification when grown under low C concentrations, even at low C:NO3 - ratios. This finding is in conflict with the paradigm that high C:NO3 - ratios promote ammonification and low C:NO3 - ratios promote denitrification. We find that the protein atomic composition for denitrification modules (NirK) are significantly cost minimized for C and N compared to ammonification modules (NrfA), indicating that limitation for C and N is a major evolutionary selective pressure imprinted in the architecture of these proteins. The evolutionary precedent for these findings suggests ecological importance for microbial activity as evidenced by higher growth rates when I. calvum grows predominantly using its ammonification pathway and by assimilating its end-product (ammonium) for growth under ammonium-free conditions. Genomic analysis of I. calvum further reveals a versatile ecophysiology to cope with nutrient stress and redox conditions. Metabolite and transcriptional profiles during growth indicate that enzyme modules, NrfAH and NirK, are not constitutively expressed but rather induced by nitrite production via NarG. Mechanistically, our results suggest that pathway selection is driven by intracellular redox potential (redox poise), which may be lowered when resource concentrations are low, thereby decreasing catalytic activity of upstream electron transport steps (i.e., the bc1 complex) needed for denitrification enzymes. Our work advances our understanding of the biogeochemical flexibility of N-cycling organisms, pathway evolution, and ecological food-webs.

Abstract: Host genetics is a key determinant of COVID-19 outcomes. Previously, the COVID-19 Host Genetics Initiative genome-wide association study used common variants to identify multiple loci associated with COVID-19 outcomes. However, variants with the largest impact on COVID-19 outcomes are expected to be rare in the population. Hence, studying rare variants may provide additional insights into disease susceptibility and pathogenesis, thereby informing therapeutics development. Here, we combined whole-exome and whole-genome sequencing from 21 cohorts across 12 countries and performed rare variant exome-wide burden analyses for COVID-19 outcomes. In an analysis of 5,085 severe disease cases and 571,737 controls, we observed that carrying a rare deleterious variant in the SARS-CoV-2 sensor toll-like receptor TLR7 (on chromosome X) was associated with a 5.3-fold increase in severe disease (95% CI: 2.75-10.05, p = 5.41x10-7). This association was consistent across sexes. These results further support TLR7 as a genetic determinant of severe disease and suggest that larger studies on rare variants influencing COVID-19 outcomes could provide additional insights.
