Abstract

In 2020, there were numerous cases in Kazakhstan with clinical symptoms of COVID-19 but negative PCR results in nasopharyngeal and oropharyngeal swabs. The diagnosis was confirmed clinically and by CT scans (computed tomography). The problem with such negative PCR results for SARS-CoV-2 infection confirmation still exists and indicates the need to confirm the diagnosis in the bronchoalveolar lavage in such cases. There is also a lack of information about confirmation of SARS-CoV-2 infection in deceased patients. In this study, various tissue materials, including lungs, bronchi, and trachea, were examined from eight patients who died, presumably from SARS-CoV-2 infection, between 2020 and 2022. Naso/oropharyngeal swabs taken from these patients in hospitals tested PCR negative for SARS-CoV-2. This study presents a modified RNA isolation method based on a comparison of the most used methods for RNA isolation in laboratories: QIAamp Viral RNA Mini Kit and TRIzol-based method. This modified nucleic acid extraction protocol can be used to confirm SARS-CoV-2 infection by RT-qPCR in the tissues of deceased patients in disputed cases. RT-qPCR with RNA of SARS-CoV-2 re-extracted with such method from post-mortem tissues that were stored at -80 °C for more than 32 months still demonstrated high-yielding positive results. Abstract

Fire blight caused by Erwinia amylovora reached Kazakhstan in 2008. Here, the disease poses a threat not only to agricultural production of apples and pears, but also to the forests of wild Malus sieversii, the progenitor of most domesticated apple varieties worldwide. In the period 2019–2021, the spread of fire blight in the growth area of wild apples was limited by the weather conditions. In 2022, late spring and early summer were characterized by increased rainfall and moderate temperatures favorable for the disease. The goal of this study was to monitor the distribution of fire blight in private households and small orchards in the zones adjacent to wild apple distribution areas. A total of 91 samples with fire blight-compatible symptoms were collected from cultural apples (68), wild apple (10), pear (5), hawthorn (7), and quince (1) in south-eastern and eastern Kazakhstan, resulting in 21 isolates (one from pear, one from quince, and 19 from apple) of E. amylovora. All isolates belonged to the archetypal CRISPR genotype A. Considering the relative proximity of the infections to the forests of wild M. sieversii, additional measures for fire blight control and prevention will have to be implemented, including state monitoring of the wild apple forests for disease symptoms and awareness campaigns for specially protected natural territories that safeguard M. sieversii, as well as for local pomaceous-fruit growing communities.

Abstract

Fire blight, caused by the bacterial pathogen Erwinia amylovora, is a severe bacterial disease of apple and pear that can quickly destroy whole plants. In the last decade, it was also detected in Central Asia, where wild pomaceous fruit plants represent the dominant species in mid-altitude forests and constitute a critical foundation for the entire ecosystem. Efficiently informing farmers, forestry services and private persons about the instances and dangers of fire blight, the correct way to recognize the symptoms, and the methods of disease control is thus of paramount importance in a vast and fragmented natural landscape like the one characterizing countries like Kyrgyzstan, Kazakhstan and Tajikistan. For that purpose, we have developed an app for smartphones and mobile devices that can inform stakeholders about fire blight, simultaneously allowing a citizen science approach for mapping the spread of the disease in Central Asia. The app is available in the three national languages as well as in Russian, English, and German, and can easily be adapted to new countries, languages or even diseases.

Abstract

Fire blight disease of apples continues its worldwide spread, having reached Kazakhstan in 2010. It is a great threat to the wild apple forests of Malus sieversii. The introduction of fire blight is already showing a considerable impact on cultural apple growing and demands radical efforts for conservation of the wild apple forests. A number of studies have been conducted to examine the presence of fire blight distribution within apples in agricultural areas; however, there has been no large-scale monitoring of wild apple tree populations. Here we present the results of three years of monitoring wild apples in three protected areas of Kazakhstan, looking for the presence of fire blight (Erwinia amylovora). A visual inspection showed no signs of fire blight on the trees of M. sieversii in three consecutive years. These findings were confirmed by lateral flow immunochromatography, and conventional and real-time polymerase chain reaction tests of the asymptomatic samples. The findings of this study will be used to produce recommendations for state authorities to prevent fire blight in wild apple forests of Kazakhstan.

Abstract

Lyme borreliosis (LB) is one of the most common vector-borne diseases transmitted by ticks. It is caused by the Borrelia burgdorferisensu lato (s.l.) genospecies. The Almaty oblast of Kazakhstan is considered endemic for LB. Nevertheless, there are significant gaps in the tick surveillance for LB agents in the region. We evaluated B. burgdorferis.l. prevalence in 413 ixodid ticks collected from bitten people and the seroprevalence of antibodies to B. burgdorferis.l. in 589 residents of the Almaty oblast, Kazakhstan. All samples were collected between 2018 and 2020. Borrelia burgdorferis.l. DNA was detected in 24 % (9/38) of I. persulcatusticks that attacked humans in the city of Almaty and the Talgar and Karasay districts. Multilocus sequence typing identified two novel B. afzeliisequence types in I. persulcatus. The seroprevalence of IgG antibodies against B. burgdorferis.l. in the analyzed population was detected to be 5.8 %. The obtained results confirm active circulation of B. burgdorferis.l. in the Almaty oblast of Kazakhstan and raise concern regarding LB preventive measures in the region.

Abstract

Borreliosis is one of the most common vector-borne zoonotic diseases in the world. Limited data are available regarding Borreliaspp. and their genotypes in Kazakhstan. The goal of this study was to investigate the prevalence of Borreliaspp. in ixodid ticks collected in the southeastern region of Kazakhstan. A total of 1,907 ixodid ticks were collected by flagging vegetation at three collection areas in the Almaty oblast between 2015 and 2018. They were grouped into 407 pools and examined by qPCR for Borrelia burgdorferisensu lato (s.l.). A conventional PCR with specific primers targeting 16S rRNA gene was used to differentiate B. burgdorferis.l. genospecies. Sequence analysis of the PCR products was performed for sixteen samples. Lyme borreliosis agents were only detected in adult questing Ixodes persulcatus. The overall B. burgdorferis.l. prevalence in I. persulcatusestimated as the minimum infection rate reached 10.7%. Borrelia burgdorferisensu stricto was not detected in any of the tick pools. Partial 16S rRNA gene sequencing revealed the presence of B. miyamotoi, B. afzelii,and B. garinii. Borrelia afzeliiwas the dominant genospecies in Almaty oblast. A significantly lower proportion of B. gariniipositive tick pools was detected in the Zailiyskiy Alatau as compared to the Dzungarian Alatau (χ2= 16.243; p =  0.0001) and Yenbekshikazakh district (χ2= 7.4156; p =  0.0065). The obtained results indicate the epidemiological significance of B. afzeliiand B. gariniiin southeastern Kazakhstan. These new data aim to improve the diagnostics of Lyme borreliosis and monitoring of tick-borne infections in Kazakhstan.
