- Abstract
Document recommendation systems for locating relevant literature have mostly relied on methods developed a decade ago. This is largely due to the lack of a large offline gold-standard benchmark of relevant documents that cover a variety of research fields such that newly developed literature search techniques can be compared, improved and translated into practice. To overcome this bottleneck, we have established the RElevant LIterature SearcH consortium consisting of more than 1500 scientists from 84 countries, who have collectively annotated the relevance of over 180 000 PubMed-listed articles with regard to their respective seed (input) article/s. The majority of annotations were contributed by highly experienced, original authors of the seed articles. The collected data cover 76% of all unique PubMed Medical Subject Headings descriptors. No systematic biases were observed across different experience levels, research fields or time spent on annotations. More importantly, annotations of the same document pairs contributed by different scientists were highly concordant. We further show that the three representative baseline methods used to generate recommended articles for evaluation (Okapi Best Matching 25, Term Frequency-Inverse Document Frequency and PubMed Related Articles) had similar overall performances. Additionally, we found that these methods each tend to produce distinct collections of recommended articles, suggesting that a hybrid method may be required to completely capture all relevant articles. The established database server located at https://relishdb.ict.griffith.edu.au is freely available for the downloading of annotation data and the blind testing of new methods. We expect that this benchmark will be useful for stimulating the development of new powerful techniques for title and title/abstract-based search engines for relevant articles in biomedical science.

- Abstract
Metaproteomics has matured into a powerful tool to assess functional interactions in microbial communities. While many metaproteomic workflows are available, the impact of method choice on results remains unclear. Here, we carry out a community-driven, multi-laboratory comparison in metaproteomics: the critical assessment of metaproteome investigation study (CAMPI). Based on well-established workflows, we evaluate the effect of sample preparation, mass spectrometry, and bioinformatic analysis using two samples: a simplified, laboratory-assembled human intestinal model and a human fecal sample. We observe that variability at the peptide level is predominantly due to sample processing workflows, with a smaller contribution of bioinformatic pipelines. These peptide-level differences largely disappear at the protein group level. While differences are observed for predicted community composition, similar functional profiles are obtained across workflows. CAMPI demonstrates the robustness of present-day metaproteomics research, serves as a template for multi-laboratory studies in metaproteomics, and provides publicly available data sets for benchmarking future developments.

Through connecting genomic and metabolic information, metaproteomics is an essential approach for understanding how microbiomes function in space and time. The international metaproteomics community is delighted to announce the launch of the Metaproteomics Initiative (www.metaproteomics.org), the goal of which is to promote dissemination of metaproteomics fundamentals, advancements, and applications through collaborative networking in microbiome research. The Initiative aims to be the central information hub and open meeting place where newcomers and experts interact to communicate, standardize, and accelerate experimental and bioinformatic methodologies in this field. We invite the entire microbiome community to join and discuss potential synergies at the interfaces with other disciplines, and to collectively promote innovative approaches to gain deeper insights into microbiome functions and dynamics.

Document recommendation systems for locating relevant literature have mostly relied on methods developed a decade ago. This is largely due to the lack of a large offline gold-standard benchmark of relevant documents that cover a variety of research fields such that newly developed literature search techniques can be compared, improved and translated into practice. To overcome this bottleneck, we have established the RElevant LIterature SearcH consortium consisting of more than 1500 scientists from 84 countries, who have collectively annotated the relevance of over 180 000 PubMed-listed articles with regard to their respective seed (input) article/s. The majority of annotations were contributed by highly experienced, original authors of the seed articles. The collected data cover 76% of all unique PubMed Medical Subject Headings descriptors. No systematic biases were observed across different experience levels, research fields or time spent on annotations. More importantly, annotations of the same document pairs contributed by different scientists were highly concordant. We further show that the three representative baseline methods used to generate recommended articles for evaluation (Okapi Best Matching 25, Term Frequency-Inverse Document Frequency and PubMed Related Articles) had similar overall performances. Additionally, we found that these methods each tend to produce distinct collections of recommended articles, suggesting that a hybrid method may be required to completely capture all relevant articles. The established database server located at https://relishdb.ict.griffith.edu.au is freely available for the downloading of annotation data and the blind testing of new methods. We expect that this benchmark will be useful for stimulating the development of new powerful techniques for title and title/abstract-based search engines for relevant articles in biomedical science. © The Author(s) 2019. Metaproteomic research involves various computational challenges during the identification of fragmentation spectra acquired from the proteome of a complex microbiome. These issues are manifold and range from the construction of customized sequence databases, the optimal setting of search parameters to limitations in the identification search algorithms themselves. In order to assess the importance of these individual factors, we studied the effect of strategies to combine different search algorithms, explored the influence of chosen database search settings, and investigated the impact of the size of the protein sequence database used for identification. Furthermore, we applied de novo sequencing as a complementary approach to classic database searching. All evaluations were performed on a human intestinal metaproteome dataset. Pyrococcus furiosus proteome data were used to contrast database searching of metaproteomic data to a classic proteomic experiment. Searching against subsets of metaproteome databases and the use of multiple search engines increased the number of identifications. The integration of P. furiosus sequences in a metaproteomic sequence database showcased the limitation of the target-decoy-controlled false discovery rate approach in combination with large sequence databases. The selection of varying search engine parameters and the application of de novo sequencing represented useful methods to increase the reliability of the results. Based on our findings, we provide recommendations for the data analysis that help researchers to establish or improve analysis workflows in metaproteomics.

- Abstract
Obesity is associated with the intestinal microbiota in man but the underlying mechanisms are yet to be fully understood. Our previous phylogenetic study showed that the faecal microbiota profiles of non-obese versus obese and morbidly obese individuals differed. Here, we have extended this analysis with a characterisation of the faecal metaproteome, in order to detect differences at a functional level. Proteins were extracted from crude faecal samples of 29 subjects, separated by 1D gel-electrophoresis and characterized using reversed phase liquid chromatography-tandem mass spectrometry. The peptide data were analysed in database searches with two complementary algorithms, OMSSA and X!Tandem, to increase the number of identifications. EggNOG database searches resulted in the functional annotation of over 90% of the identified microbial and human proteins. Based on both bacterial and human proteins, a clear clustering of obese and non-obese samples was obtained that exceeded the phylogenetic separation in dimension. Moreover, integration of the metaproteomic and phylogenetic data sets revealed notably that Bacteroidetes were metabolically more active in the obese than non-obese subjects. Finally, significant correlations between clinical measurements and bacterial gene functions were identified. Agrobacterium tumefaciens is a typical soil bacterium that causes crown gall disease in a variety of plant species. A. tumefaciens is capable of recognizing wound sites on a plant by detecting chemicals produced during the wound response of the plant. Laceration of the plant tissue causes the production of phenols and sugar molecules, which in turn trigger not only the chemotaxis of the bacteria towards the injury, but the processing of the tumor-inducing plasmid (Ti plasmid) as well as the expression of certain virulence genes. It is known that the bacterim inserts a segment of its Ti plasmid, the transfer DNA (T-DNA), into the plant at the wound site. The integration of the T-DNA allows for the production of certain plant hormones. It is the uncontrolled plant cell division stimulated by the overproduction of growth hormones that leads to the formation of tumors. Through experimental analysis we seek to identify mutant lines of Arabidopsis that are resistant to transformation, or hypersensitive to transformation. Identification of resistant or hypersensitive plant types is done through root tumor assays as well as GUS assays. In using these methods, it was determined that mutants show evidence of increased resistance while other mutants exhibit susceptibility to transformation similar to wild types. There is little known about the mechanism behind A. tumefacien attachment and transfer of T- DNA into plant cells, and it is our hope that identification of Arabidopsis genes associated with transformation in this screen will allow greater understanding of how the bacterial genetic material is transferred into the plant genome.

The present study assesses interobserver variability and day-to-day reproducibility of ventilatory threshold T(ven) and lactate threshold T(lac) in healthy young men. The data were obtained before and after acute β-adrenergic blockade with meto-prolol (100 mg/d p.o.). Fifteen healthy young men underwent progressively increased treadmill ergometry tests on two separate days (day 1, 2). Ten out of fifteen subjects participated in a third exercise test under an acute β-adrenergic blockade (day 3). Interobserver variability of oxygen uptake at T(ven) (8 %; ± 0.136 l/min) and T(lac) (5 %; ± 0.984 l/min) was small and day-to-day reproducibility of T(ven) (7 %; ±0.131 l/min) and T(lac) (7 %; ± 0.133 l/min) high. Under acute β-adrenergic blockade T(ven) occurred at a significantly lower work load (360 ± 117 s) as compared with T(ven) of days 1 and 2 (477 ± 153 s; p < 0.05), and T(lac) of day 3 after β-adrenergic blockade (456 ± 76 s; p < 0.05). Therefore, a significantly lower oxygen uptake (1.409±0.29 l/min) could be observed at T(ven) of day 3 as compared with T(ven) of days 1 and 2 (1.852 ± 0.30; p < 0.001), and T(lac) of days 1 and 2 (1.724 ± 0.22; p < 0.001). There was a significant linear correlation between oxygen uptake at T(ven) and T(lac) before β-adrenergic blockade (r = 0.86; p < 0.001). This correlation, however, was lost following an acute β-adrenertic blockade (r = 0.56; n.s.). The results of this study suggest that T(ven) is a noninvasive index of functional capacity with high day-to-day reproducibility and low interobserver variability, significantly correlated with exercise-induced lactate accumulation in the blood during incremental exercise tests. The discrepancy of oxygen uptake at T(ven) and T(lac) after acute β-adrenergic blockade, however, implies that T(ven) and T(lac) are not causally linked.
