Recent increases in frequency and intensity of warm water anomalies and marine heatwaves have led to shifts in species ranges and assemblages. Genomic tools can be instrumental in detecting such shifts. In the early stages of a project assessing population genetic structure in Pacific Sardine (Sardinops sagax), we detected the presence of Japanese Sardine (Sardinops melanosticta) along the west coast of North America for the first time. We assembled a high quality, chromosome-scale reference genome of the Pacific Sardine and generated low coverage, whole genome sequence (lcWGS) data for 345 sardine collected in the California Current Large Marine Ecosystem (CCLME) in 2021 and 2022. Fifty individuals sampled in 2022 were identified as Japanese Sardine based on strong differentiation observed in lcWGS SNP and full mitogenome data. Although we detected a single case of mitochondrial introgression, we did not observe evidence for recent hybridization events. These findings change our understanding of Sardinops spp. distribution and dispersal in the Pacific and highlight the importance of long-term monitoring programs.

Fishers often target multiple species. More diverse harvest portfolios may reduce income risk, increasing resilience to climate-driven changes in target species’ spatial distributions and availability. Moreover, different effects can be observed across vessels in response to the same shocks and stressors, as fishers are heterogeneous. Evaluation of climate risk across different vessel groups within a particular fishery requires consideration of heterogeneous climate impacts on the availability of multiple target species and how such changes may impact substitution behavior. Here we analyze how historical climatedriven changes in forage species distribution and the closure of the Pacific sardine fishery affected landings per vessel of three coastal pelagic species (CPS): Pacific sardine (Sardinops sagax), market squid (Doryteuthis opalescens), and northern anchovy (Engraulis mordax) targeted by the U.S. West Coast CPS fleet from 2000 to 2020. Using cluster analysis, we grouped vessels into different fleet segments and estimated heterogeneous responses by fleet segment and port area. Our results show that considering heterogeneity is essential in the development of equitable and effective adaptation policies designed to mitigate the impact of changes on species availability in these fisheries.

Aim: Marine biodiversity faces unprecedented threats from anthropogenic climate change. Ecosystem responses to climate change have exhibited substantial variability in the direction and magnitude of redistribution, posing challenges for developing effective climate-adaptive marine management strategies. Location: The California Current Ecosystem (CCE), USA. Methods: We project suitable habitat for 10 highly migratory species in the California Current System using an ensemble of three high-resolution (~10 km) downscaled ocean projections under the Representative Concentration Pathway 8.5 (RCP8.5). Spanning the period from 1980 to 2100, our analysis focuses on assessing the direction and distance of distributional shifts, as well as changes in core habitat area for each species. Results: Our findings reveal a divergent response among species to climate impacts. Specifically, four species were projected to undergo significant poleward shifts exceeding 100 km, and gain habitat (~7%–60%) in response to climate change. Conversely, six species were projected to shift towards the coast, resulting in a loss of habitat ranging from 10% to 66% by the end of the century. These divergent responses could typically be characterized by the mode of thermoregulation (i.e. ectotherm vs. endotherm) and species' affiliations with cool and productive upwelled waters that are characteristic of the region. Furthermore, our study highlights an increase in niche overlap between protected species and those targeted by fisheries, which may lead to increased human interaction events under climate change. Main Conclusions: By providing valuable species distribution projections, our research contributes to the understanding of climate change effects on marine biodiversity and offers critical insight and support for developing climate-ready management of protected and fished species.

As global climate change reorganizes marine ecosystems, understanding how predators will respond to variable prey resources is critical to forecasting future community dynamics. Prey traits that affect the foraging process and recur across unrelated taxa offer a means to better anticipate predator resource use by simplifying complex foraging dynamics. Here we compare taxonomic and trait-based indicators of resource use and selection for albacore tuna (Thunnus alalunga), a commercially valuable pelagic predator undergoing climate-driven range shifts. We synthesized datasets from 2005 to 2019 to evaluate diets of albacore tuna in relation to prey availability estimates from shipboard surveys in the California Current Large Marine Ecosystem. Analyses with these data reveal that albacore and trawl surveys sample different aspects of the pelagic system, with albacore consuming a subset of taxa identified within trawls. Albacore consistently selected coastal prey that are schooling, undefended, silvered and countershaded, and have high energy density — suggesting that ecological mechanisms driving albacore foraging outcomes may be conserved across time and space. Ecological traits mediating predator-prey interactions consistently distinguished albacore diets from assemblages sampled by trawls across years and regions. We demonstrate that a traits-based approach simplifies taxonomically diverse predator-prey interactions and may be a valuable tool to facilitate predictions of prey resource use in changing environments.

The management and conservation of tuna and other transboundary marine species have to date been limited by an incomplete understanding of the oceanographic, ecological and socioeconomic factors mediating fishery overlap and interactions, and how these factors vary across expansive, open ocean habitats. Despite advances in fisheries monitoring and biologging technology, few attempts have been made to conduct integrated ecological analyses at basin scales relevant to pelagic fisheries and the highly migratory species they target. Here, we use vessel tracking data, archival tags, observer records, and machine learning to examine inter- and intra-annual variability in fisheries overlap (2013–2020) of five pelagic longline fishing fleets with North Pacific albacore tuna (Thunnus alalunga, Scombridae). Although progressive declines in catch and biomass have been observed over the past several decades, the North Pacific albacore is one of the only Pacific tuna stocks primarily targeted by pelagic longlines not currently listed as overfished or experiencing overfishing. We find that fishery overlap varies significantly across time and space as mediated by (1) differences in habitat preferences between juvenile and adult albacore; (2) variation of oceanographic features known to aggregate pelagic biomass; and (3) the different spatial niches targeted by shallow-set and deep-set longline fishing gear. These findings may have significant implications for stock assessment in this and other transboundary fishery systems, particularly the reliance on fishery-dependent data to index abundance. Indeed, we argue that additional consideration of how overlap, catchability, and size selectivity parameters vary over time and space may be required to ensure the development of robust, equitable, and climate-resilient harvest control rules.

Large predators frequent the open ocean where subsurface light drives visually based trophic interactions. However, we lack knowledge on how predators achieve energy balance in the unproductive open ocean where prey biomass is minimal in well-lit surface waters but high in dim midwaters in the form of scattering layers. We use an interdisciplinary approach to assess how the bioenergetics of scattering layer forays by a model predator vary across biomes. We show that the mean metabolic cost rate of daytime deep foraging dives to scattering layers decreases as much as 26% from coastal to pelagic biomes. The more favorable energetics offshore are enabled by the addition of a shallow scattering layer that, if not present, would otherwise necessitate costlier dives to deeper layers. The unprecedented importance of this shallow scattering layer challenges assumptions that the globally ubiquitous primary deep scattering layer constitutes the only mesopelagic resource regularly targeted by apex predators.

Juvenile North Pacific Albacore tuna (Thunnus alalunga) support commercial and recreational fisheries in the California Current Large Marine Ecosystem (CCLME), where they forage during summer and fall. The distributions of the commercial and recreational fisheries and estimates of forage availability have varied substantially over the past century. Time-series quantifying Albacore diet can help link forage composition to variability in Albacore abundance and distribution and, consequently, their availability to fishers. Previous diet studies in the CCLME are of relatively short duration, and long-term variability in Albacore diet remains poorly understood. We describe the diets of juvenile Albacore from three regions in the CCLME from 2007 to 2019 and use classification and regression tree analysis to explore environmental drivers of variability. Important prey include Northern Anchovy (Engraulis mordax), rockfishes (Sebastes spp.), Boreal Clubhook Squid (Onychoteuthis borealijaponica), euphausiids (Order: Euphausiidae), and amphipods (Order: Amphipoda), each contributing >5% mean proportional abundance. Most prey items were short lived species or young-of-the-year smaller than 10 cm. Diet variability was related to environmental conditions over the first 6 months of the year (PDO, sea surface temperature, and NPGO) and conditions concurrent with Albacore capture (region and surface nitrate flux). We describe foraging flexibility over regional and annual scales associated with these environmental influences. Continuous, long-term studies offer the opportunity to identify flexibility in Albacore foraging behavior and begin to make a predictive link between environmental conditions early in the year and Albacore foraging during summer and fall.

Marine heatwaves cause widespread environmental, biological, and socio-economic impacts, placing them at the forefront of 21st-century management challenges. However, heatwaves vary in intensity and evolution, and a paucity of information on how this variability impacts marine species limits our ability to proactively manage for these extreme events. Here, we model the effects of four recent heatwaves (2014, 2015, 2019, 2020) in the Northeastern Pacific on the distributions of 14 top predator species of ecological, cultural, and commercial importance. Predicted responses were highly variable across species and heatwaves, ranging from near total loss of habitat to a two-fold increase. Heatwaves rapidly altered political bio-geographies, with up to 10% of predicted habitat across all species shifting jurisdictions during individual heatwaves. The variability in predicted responses across species and heatwaves portends the need for novel management solutions that can rapidly respond to extreme climate events. As proof-of-concept, we developed an operational dynamic ocean management tool that predicts predator distributions and responses to extreme conditions in near real-time.

Forage fishes are key energy conduits that transfer primary and secondary productivity to higher trophic levels. As novel environmental conditions caused by climate change alter ecosystems and predator-prey dynamics, there is a critical need to understand how forage fish control bottom-up forcing of food web dynamics. In the northeast Pacific, northern anchovy (Engraulis mordax) is an important forage species with high interannual variability in population size that subsequently impacts the foraging and reproductive ecology of marine predators. Anchovy habitat suitability from a species distribution model (SDM) was assessed as an indicator of the diet, distribution and reproduction of four predator species. Across 22 years (1998-2019), this anchovy ecosystem indicator (AEI) was significantly positively correlated with diet composition of all species and the distribution of common murres (Uria aalge), Brandts cormorants (Phalacrocorax penicillatus) and California sea lions (Zalophus californianus), but not rhinoceros auklets (Cerorhinca monocerata). The capacity for the AEI to explain variability in predator reproduction varied by species but was strongest with cormorants and sea lions. The AEI demonstrates the utility of forage SDMs in creating ecosystem indicators to guide ecosystem-based management.

Motivated by a need for climate-informed living marine resource management, increased emphasis has been placed on regional end-to-end modeling frameworks designed to project climate impacts on marine ecosystems and evaluate the efficacy of potential management strategies under changing conditions. The ‘Future Seas’ project was initiated with a focus on three fisheries (Pacific sardine, swordfish, and albacore tuna) in the California Current System (CCS). This work leverages a suite of climate, ocean, ecosystem, and economic models to project physical, ecological, and socio-economic change, evaluate management strategies, and quantify uncertainty in model projections. Here we describe the components of the modeling framework, considerations underlying choices made in model development, engagement with stakeholders, and key physical, ecological, and socio-economic results to date, including projections to 2100. Our broad aims are to (i) synthesize a large body of climate and fisheries research that has been conducted, and continues, under the Future Seas umbrella, and (ii) provide insight and recommendations to those pursuing similar efforts for other applications and in other regions. In general, our results indicate that all three species will likely shift their distributions (predominantly poleward) in the future, which impacts accessibility to fishing fleets, spatial management, and quota allocation. For similar integrative climate-to-fisheries projections, we recommend attention is given to: recognizing potential biases arising from differences between the climate products used for ecological model fitting and those used for model projection; how sources of projection uncertainty are prioritized, incorporated, and communicated; and quantitatively linking scenarios – especially socio-economic scenarios – with climate and ecological projections.

Marine heatwaves are increasingly affecting marine ecosystems, with cascading impacts on coastal economies, communities, and food systems. Studies of heatwaves provide crucial insights into potential ecosystem shifts under future climate change and put fisheries social-ecological systems through “stress tests” that expose both vulnerabilities and resilience. The 2014–16 Northeast Pacific heatwave was the strongest and longest marine heatwave on record and resulted in profound ecological changes that impacted fisheries, fisheries management, and human livelihoods. Here, we synthesize the impacts of the 2014–2016 marine heatwave on US and Canada West Coast fisheries and extract key lessons for preparing global fisheries science, management, and industries for the future. We set the stage with a brief review of the impacts of the heatwave on marine ecosystems and the first systematic analysis of the economic impacts of these changes on commercial and recreational fisheries. We then examine ten key case studies that provide instructive examples of the complex and surprising challenges that heatwaves pose to fisheries social-ecological systems. These reveal important insights into improving the resilience of monitoring and management and increasing adaptive capacity to future stressors. Key recommendations include: (1) expanding monitoring to enhance mechanistic understanding, provide early warning signals, and improve predictions of impacts; (2) increasing the flexibility, adaptiveness, and inclusiveness of management where possible; (3) using simulation testing to help guide management decisions; and (4) enhancing the adaptive capacity of fishing communities by promoting engagement, flexibility, experimentation, and failsafes. These advancements are important as global fisheries prepare for a changing ocean.

Projecting the future distributions of commercially and ecologically important species has become a critical approach for ecosystem managers to strategically anticipate change, but large uncertainties in projections limit climate adaptation planning. Although distribution projections are primarily used to understand the scope of potential change-rather than accurately predict specific outcomes-it is nonetheless essential to understand where and why projections can give implausible results and to identify which processes contribute to uncertainty. Here, we use a series of simulated species distributions, an ensemble of 252 species distribution models, and an ensemble of three regional ocean climate projections, to isolate the influences of uncertainty from earth system model spread and from ecological modeling. The simulations encompass marine species with different functional traits and ecological preferences to more broadly address resource manager and fishery stakeholder needs, and provide a simulated true state with which to evaluate projections. We present our results relative to the degree of environmental extrapolation from historical conditions, which helps facilitate interpretation by ecological modelers working in diverse systems. We found uncertainty associated with species distribution models can exceed uncertainty generated from diverging earth system models (up to 70% of total uncertainty by 2100), and that this result was consistent across species traits. Species distribution model uncertainty increased through time and was primarily related to the degree to which models extrapolated into novel environmental conditions but moderated by how well models captured the underlying dynamics driving species distributions. The predictive power of simulated species distribution models remained relatively high in the first 30 years of projections, in alignment with the time period in which stakeholders make strategic decisions based on climate information. By understanding sources of uncertainty, and how they change at different forecast horizons, we provide recommendations for projecting species distribution models under global climate change.

Ensuring the long-term sustainability of tuna, billfish, and other transboundary fisheries resources begins with data on the status of stocks, as well as information concerning who catches what fish, when, where, and how. Despite recent improvements in fisheries monitoring and surveillance, such dynamics remain poorly understood across the high seas. Here we delineate and describe pelagic longline activity in the Pacific Ocean using a framework that integrates descriptive vessel information and tracking data with species-specific catch reports. When parsed by distinct vessel behaviors and attributes, disaggregated fisheries data highlight the existence of multi-national, multi-specific (i.e., targeting multiple species) fishing fleets, many of which target waters that span more than one management area. Our findings emphasize the need for increased coordination across regional and sub-regional governance bodies and suggest that effective and equitable management of the sector may require efforts to move beyond single-species, single-area controls and operational distinctions based primarily on vessel flag and/or gear type alone.

Among the largest fish species, the basking shark (Cetorhinus maximus) is found circumglobally in temperate and tropical waters. Though historical documents have recorded their presence in the California Current Ecosystem (CCE), basking sharks are now only rarely observed in this part of their range. We compiled recent and historical data from systematic surveys (1962–1997) and other sources (1973–2018) to (i) examine temporal patterns of basking shark sightings in the CCE, and (ii) determine the spatial, temporal, and environmental drivers that have affected basking shark presence and distribution here for the last 50 years. We first calculated variation in basking shark sightings and school size over time. We then generated species distribution models using the systematic survey data and evaluated the performance of these models against the more recent non-systematic sightings data. The sightings records indicated that the number of shark sightings was variable across years, but the number and probability of sightings declined in the mid-1980s. The systematic survey data showed up to nearly 4,000 sharks sighted per year until the 1990s, after which there were no sightings reported. In parallel, there was more than a 50% decline in school size from the 1960s to the 1980s (57.2 to 24.0 individuals per group). During the subsequent decades in the non-systematic data (>1990), less than 60 sharks were sighted per year. There were no schools larger than 10 reported, and the mean school size in the last decade (2010s) was 3.53 individuals per group. Low sea surface temperature and high chlorophyll a concentration increased sightings probability, and prevailing climatic oscillations (El Nino-Southern Oscillation index, North Pacific Gyre Oscillation, Pacific Decadal Oscillation) were also correlated with basking shark presence. Lastly, we observed a significant shift in the seasonality of sightings, from the fall and spring during the systematic survey period to the summer months after the 2000s. We conclude by offering suggestions for future research and conservation efforts; specifically, coordinating the documentation of fisheries mortalities and sightings throughout the Pacific basin would facilitate more robust population estimates and identify sources of mortality. Additionally, monitoring shark fin markets and developing region-specific genetic markers would help ensure that convention on international trade in endangered species (CITES) regulations are being followed.

Despite their broad distribution across the North Pacific Ocean, the only known spawning grounds for Pacific Bluefin Tuna (Thunnus orientalis) are around coastal Japan and the East China Sea. However, an increase in the prevalence of large bluefin tuna up to 10 years old in the California Current System during exceptionally warm ocean conditions has led to speculation that they may be spawning in this region. To investigate this possibility, we collected samples from 36 females (estimated 3-8 years old) between 2015 and 2019. Histological analyses revealed no signs of imminent, active, or recent spawning. Further examination of historical ichthyoplankton collections showed no records of larval bluefin tuna, but confirmed the presence of the larvae of other tuna species in waters > 24°C. Fishery-dependent records showed that bluefin tuna are rarely recorded in purse seine catches where surface temperatures exceed 23°C. Our study, therefore, provided no evidence of bluefin tuna reproduction in the CCS. However, more comprehensive sampling, in particular off southern Baja California, may be required to confirm the absence of spawning.

Marine fisheries around the globe are increasingly exposed to external drivers of social and ecological change. Though diversification and flexibility have historically helped marine resource users negotiate risk and adversity, much of modern fisheries management treats fishermen as specialists using specific gear types to target specific species. Here, we describe the evolution of harvest portfolios amongst Pacific Northwest fishermen over 35+ years with explicit attention to changes in the structure and function of the albacore (Thunnus alalunga, Scombridae) troll and pole-and-line fishery. Our analysis indicates that recent social–ecological changes have had heterogenous impacts upon the livelihood strategies favoured by different segments of regional fishing fleets. As ecological change and regulatory reform have restricted access to a number of fisheries, many of the regional small (60 ft) targeting albacore are more specialized now than previously observed, even as participation in multiple fisheries has become increasingly common for this size class. In describing divergent trajectories associated with the albacore fishery, one of the US West Coast's last open-access fisheries, we highlight the diverse strategies and mechanisms utilized to sustain fisheries livelihoods in the modern era while arguing that alternative approaches to management and licensing may be required to maintain the viability of small-scale fishing operations worldwide moving forward.

One of the significant challenges to using information and ideas generated through ecosystem models and analyses for ecosystem-based fisheries management is the disconnect between modeling and management needs. Here we present a case study from the U.S. West Coast, the stakeholder review of NOAA’s annual ecosystem status report for the California Current Ecosystem established by the Pacific Fisheries Management Council’s Fisheries Ecosystem Plan, showcasing a process to identify management priorities that require information from ecosystem models and analyses. We then assess potential ecosystem models and analyses that could help address the identified policy concerns. We screened stakeholder comments and found 17 comments highlighting the need for ecosystem-level synthesis. Policy needs for ecosystem science included: (1) assessment of how the environment affects productivity of target species to improve forecasts of biomass and reference points required for setting harvest limits, (2) assessment of shifts in the spatial distribution of target stocks and protected species to anticipate changes in availability and the potential for interactions between target and protected species, (3) identification of trophic interactions to better assess tradeoffs in the management of forage species between the diet needs of dependent predators, the resilience of fishing communities, and maintenance of the forage species themselves, and (4) synthesis of how the environment affects efficiency and profitability in fishing communities, either directly via extreme events (e.g., storms) or indirectly via climate-driven changes in target species availability. We conclude by exemplifying an existing management process established on the U.S. West Coast that could be used to enable the structured, iterative, and interactive communication between managers, stakeholders, and modelers that is key to refining existing ecosystem models and analyses for management use.

The high level of taxonomic expertise required to identify larval fishes to species level, and the considerable effort required to collect samples, make these data very valuable. Here we collate 3178 samples of larval fish assemblages, from 12 research projects from 1983-present, from temperate and subtropical Australian pelagic waters. This forms a benchmark for the larval fish assemblage for the region, and includes recent monitoring of larval fishes at coastal oceanographic reference stations. Comparing larval fishes among projects can be problematic due to differences in taxonomic resolution, and identifying all taxa to species is challenging, so this study reports a standard taxonomic resolution (of 218 taxa) for this region to help guide future research. This larval fish database serves as a data repository for surveys of larval fish assemblages in the region, and can contribute to analysis of climate-driven changes in the location and timing of the spawning of marine fishes.

In the Chesapeake Bay, the two most problematic species are V. vulnificus and V. parahaemolyticus, which cause infection both from exposure to contaminated water and consumption of contaminated seafood. We used existing Vibrio habitat models, four global climate models, and a recently developed statistical downscaling framework to project the spatiotemporal probability of occurrence of V. vulnificus and V. cholerae in the estuarine environment, and the mean concentration of V. parahaemolyticus in oysters in the Chesapeake Bay by the end of the 21st century. Results showed substantial future increases in season length and spatial habitat for V. vulnificus and V. parahaemolyticus, while projected increase in V. cholerae habitat was less marked and more spatially heterogeneous. Our findings underscore the need for spatially variable inputs into models of climate impacts on Vibrios in estuarine environments. Overall, economic costs associated with Vibrios in the Chesapeake Bay, such as incidence of illness and management measures on the shellfish industry, may increase under climate change, with implications for recreational and commercial uses of the ecosystem.

Simplifying complex species interactions can facilitate tracking and predicting functional responses to ecological stressors. This is important for highly migratory pelagic predators, exploiting diverse prey fields as they respond to dynamic environments. We reconstructed the historical resource use of albacore tuna (Thunnus alalunga) globally from the 1900s to 2015 and confirmed highly biodiverse diets with 308 prey species, and an additional 238 taxa at coarser taxonomic resolution. We synthesised prey diversity into seven functional trait guilds using hierarchical divisive clustering algorithms as a function of four traits that describe habitat use and influence predator–prey encounter rates – prey habitat association vertically in the water column, horizontally along the coastal to pelagic gradient, seasonal and diel vertical migratory behaviour. We explored variability in historical composition of albacore diets across geographies based on species identity, individual trait information and functional trait guilds using a multi‐matrix modelling framework. Taxonomic information remains important for trophic ecology, however, species‐based diet composition in albacore tuna was highly variable across geographies and years sampled, making interpretation of these patterns difficult. By simplifying species identity into habitat‐based traits, we highlight changes in prey resources consumed, such as the historical importance of near‐surface epipelagic prey resources from coastal to oceanic habitats, and seasonally migrating continental shelf prey, with less frequent pulses of deeper water and demersal taxa. Trait information and trait guilds serve as useful classification frameworks for identifying functionally redundant food web linkages across biodiverse prey, and will prove useful in tracking predators' foraging responses to changing resource availability.
