The machine learning (ML) and deep learning (DL) techniques are widely recognized to be powerful tools for virtual drug screening. The recently reported ML- or DL-based scoring functions have shown exciting performance in predicting protein-ligand binding affinities with fruitful application prospects. However, the differentiation between highly similar ligand conformations, including the native binding pose (the global energy minimum state), remains challenging which could greatly enhance the docking. In this work, we propose a fully differentiable framework for ligand pose optimization based on a hybrid scoring function (SF) combined with a multi-layer perceptron (DeepRMSD) and the traditional AutoDock Vina SF. The DeepRMSD+Vina, which combines (1) the root mean square deviation (RMSD) of the docking pose with respect to the native pose and (2) the AutoDock Vina score, is fully differentiable thus is capable of optimizing the ligand binding pose to the energy-lowest conformation. Evaluated by the CASF-2016 docking power dataset, the DeepRMSD+Vina reaches a success rate of 95.4%, which is by far the best reported SF to date. Based on this SF, an end-to-end ligand pose optimization framework was implemented to improve the docking pose quality. We demonstrated that this method significantly improves the docking success rate (by 15%) in redocking and crossdocking tasks, revealing the high potentialities of this framework in drug design and discovery.

One key task in virtual screening is to accurately predict the binding affinity ($\triangle$$G$) of protein-ligand complexes. Recently, deep learning (DL) has significantly increased the predicting accuracy of scoring functions due to the extraordinary ability of DL to extract useful features from raw data. Nevertheless, more efforts still need to be paid in many aspects, for the aim of increasing prediction accuracy and decreasing computational cost. In this study, we proposed a simple scoring function (called OnionNet-2) based on convolutional neural network to predict $\triangle$$G$. The protein-ligand interactions are characterized by the number of contacts between protein residues and ligand atoms in multiple distance shells. Compared to published models, the efficacy of OnionNet-2 is demonstrated to be the best for two widely used datasets CASF-2016 and CASF-2013 benchmarks. The OnionNet-2 model was further verified by non-experimental decoy structures from docking program and the CSAR NRC-HiQ data set (a high-quality data set provided by CSAR), which showed great success. The wide spread of coronavirus disease 2019 (COVID-19) has declared a global health emergency. As one of the most important targets for antibody and drug developments, Spike RBD-ACE2 interface has received extensive attention. Here, using molecular dynamics simulations, we explicitly evaluated the binding energetic features of the RBD-ACE2 complex of both SARS-CoV and SARS-CoV-2 to find the key residues. Although the overall ACE2-binding mode of the SARS-CoV-2 RBD is nearly identical to that of the SARS-CoV RBD, the difference in binding affinity is as large as -16.35 kcal/mol. Energy decomposition analyses identified three binding patches in the SARS-CoV-2 RBD and eleven key residues (Phe486, Tyr505, Asn501, Tyr489, Gln493, Leu455 and etc) which are believed to be the main targets for drug development. The dominating forces are from van der Waals attractions and dehydration of these residues. It is also worth mention that we found seven mutational sites (Lys417, Leu455, Ala475, Gly476, Glu484, Gln498 and Val503) on SARS-CoV-2 which unexpectedly weakened the RBD-ACE2 binding. Very interestingly, the most repulsive residue at the RBD-ACE2 interface (E484), is found to be mutated in the latest UK variant, B1.1.7, cause complete virus neutralization escapes from highly neutralizing COVID-19 convalescent plasma. Our present results indicate that at least from the energetic point of view such E484 mutation may have beneficial effects on ACE2 binding. The present study provides a systematical understanding, from the energetic point of view, of the binding features of SARS-CoV-2 RBD with ACE2 acceptor. We hope that the present findings of three binding patches, key attracting residues and unexpected mutational sites can provide insights to the design of SARS-CoV-2 drugs and identification of cross-active antibodies., Comment: 12 pages, 4 figures, 1 table

It has long been observed that trimethylamin N-oxide (TMAO) and urea demonstrate dramatically different properties in a protein folding process. Even with the enormous theoretical and experimental research work of the two osmolytes, various aspects of their underlying mechanisms still remain largely elusive. In this paper, we propose to use the weighted persistent homology to systematically study the osmolytes molecular aggregation and their hydrogen-bonding network from a local topological perspective. We consider two weighted models, i.e., localized persistent homology (LPH) and interactive persistent homology (IPH). From the localized persistent homology models, we have found that TMAO and urea have very different local topology. TMAO shows local network structures. With the concentration increase, the circle elements in these networks show a clear increase in their total numbers and a decrease in their relative sizes. In contrast, urea shows two types of local topological patterns, i.e., local clusters around 6 \AA~ and a few global circle elements at around 12 \AA. From the interactive persistent homology models, it has been found that our persistent radial distribution function (PRDF) from the global-scale IPH has same physical properties as the traditional radial distribution function (RDF). Moreover, PRDFs from the local-scale IPH can also be generated and used to characterize the local interaction information. Other than the clear difference of the first peak value of PRDFs at filtration size 4\AA, TMAO and urea also shows very different behaviors at the second peak region from filtration size 5\AA~ to 10 \AA., Comment: 19 pages,9 figures

Computational drug discovery provides an efficient tool helping large scale lead molecules screening. One of the major tasks of lead discovery is identifying molecules with promising binding affinities towards a target, a protein in general. The accuracies of current scoring functions which are used to predict the binding affinity are not satisfactory enough. Thus, machine learning (ML) or deep learning (DL) based methods have been developed recently to improve the scoring functions. In this study, a deep convolutional neural network (CNN) model (called OnionNet) is introduced and the features are based on rotation-free element-pair specific contacts between ligands and protein atoms, and the contacts were further grouped in different distance ranges to cover both the local and non-local interaction information between the ligand and the protein. The prediction power of the model is evaluated and compared with other scoring functions using the comparative assessment of scoring functions (CASF-2013) benchmark and the v2016 core set of PDBbind database. When compared to a previous CNN-based scoring function, our model shows improvements of 0.08 and 0.16 in the correlations (R) and standard deviations (SD) of regression, respectively, between the predicted binding affinities and the experimental measured binding affinities. Two types of osmolytes, i.e., trimethylamin N-oxide (TMAO) and urea, demonstrate dramatically different properties in a protein folding process. Even with the great progresses in revealing the potential underlying mechanism of these two osmolyte systems, many problems still remain unsolved. In this paper, we propose to use the persistent homology, a newly-invented topological method, to systematically study the osmolytes molecular aggregation and their hydrogen-bonding network from a global topological perspective. It has been found that, for the first time, TMAO and urea show two extremely different topological behaviors, i.e., extensive network and local cluster. In general, TMAO forms highly consistent large loop or circle structures in high concentrations. In contrast, urea is more tightly aggregated locally. Moreover, the resulting hydrogen-bonding networks also demonstrate distinguishable features. With the concentration increase, TMAO hydrogen-bonding networks vary greatly in their total number of loop structures and large-sized loop structures consistently increase. In contrast, urea hydrogen-bonding networks remain relatively stable with slight reduce of the total loop number. Moreover, the persistent entropy (PE) is, for the first time, used in characterization of the topological information of the aggregation and hydrogen-bonding networks. The average PE systematically increases with the concentration for both TMAO and urea, and decreases in their hydrogen-bonding networks. But their PE variances have totally different behaviors. Finally, topological features of the hydrogen-bonding networks are found to be highly consistent with those from the ion aggregation systems, indicating that our topological invariants can characterize intrinsic features of the "structure making" and "structure breaking" systems., Comment: 19 pages; 9 figures; 1 table

All atom molecular dynamics simulations with explicit water were done to study the interaction between two parallel double-stranded DNA molecules in the presence of the multivalent counterions putrescine (2+), spermidine (3+), spermine (4+) and cobalt hexamine (3+). The inter-DNA interaction potential is obtained with the umbrella sampling technique. The attractive force is rationalized in terms of the formation of ion bridges, i.e. multivalent ions which are simultaneously bound to the two opposing DNA molecules.
