1. Durable resistance or efficient disease control? Adult Plant Resistance (APR) at the heart of the dilemma

Abstract

Adult plant resistance (APR) is an incomplete and delayed protection of plants against pathogens. At first glance, such resistance should be less efficient than classical major-effect resistance genes, which confer complete resistance from seedling stage, to reduce epidemics. However, by allowing some ‘leaky’ levels of disease, APR genes are predicted to be more durable than major genes because they exert a weaker selection pressure on pathogens towards adaptation to resistance. However, the impact of partial efficiency and delayed mode of action of APR on the evolutionary and epidemiological outcomes of resistance deployment has never been tested. Using the demogenetic, spatially explicit, temporal, stochastic model landsepi, this study is a first attempt to investigate how resistance efficiency, age at the time of resistance activation and target pathogenicity trait jointly impact resistance durability and disease control at the landscape scale. Our numerical experiments explore the deployment of APR in a simulated agricultural landscape, alone or together with a major resistance gene. As a case study, the mathematical model has been parameterised for rust fungi (genus Puccinia) of cereal crops, for which extensive data are available. Our simulations confirm that weak efficiency and delayed activation of APR genes reduce the selection pressure applied on pathogens and their propensity to overcome resistance, but do not confer effective protection. On the other hand, stronger APR genes (which increase selection pressure on the pathogen) may be quickly overcome but have the potential to provide some disease protection in the short-term. This is attributed to strong competition between different pathogen genotypes and the presence of fitness costs of adaptation, especially when APR genes are deployed together with a major resistance gene via crop mixtures or rotations.

Abstract

Understanding the relationships between host range and pathogenicity for parasites, and between the efficiency and scope of immunity for hosts are essential to implement efficient disease control strategies. In the case of plant parasites, most studies have focused on describing qualitative interactions and a variety of genetic and evolutionary models has been proposed in this context. Although plant quantitative resistance benefits from advantages in terms of durability, we presently lack models that account for quantitative interactions between plants and their parasites and the evolution of these interactions. Nestedness and modularity are important features to unravel the overall structure of host-parasite interaction matrices. Here, we analysed these two features on 32 matrices of quantitative pathogenicity trait data gathered from 15 plant-parasite pathosystems consisting of either annual or perennial plants along with fungi or oomycetes, bacteria, nematodes, insects and viruses. The performance of several nestedness and modularity algorithms was evaluated through a simulation approach, which helped interpretation of the results. We observed significant modularity in only six of the 32 matrices, with two or three modules detected. For three of these matrices, modules could be related to resistance quantitative trait loci present in the host. In contrast, we found high and significant nestedness in 30 of the 32 matrices. Nestedness was linked to other properties of plant-parasite interactions. First, pathogenicity trait values were explained in majority by a parasite strain effect and a plant accession effect, with no or minor parasite-plant interaction term. Second, correlations between the efficiency and scope of the resistance of plant genotypes, and between the host range breadth and pathogenicity level of parasite strains were overall positive. This latter result questions the efficiency of strategies based on the deployment of several genetically-differentiated cultivars of a given crop species in the case of quantitative plant immunity.

4. Within-plant genetic drift to control virus adaptation to host-resistance genes.

Abstract

Manipulating evolutionary forces imposed by hosts on pathogens like genetic drift and selection could avoid the emergence of virulent pathogens. For instance, increasing genetic drift could decrease the risk of pathogen adaptation through the random fixation of deleterious mutations or the elimination of favorable ones in the pathogen population. However, no experimental proof of this approach is available for a plant-pathogen system. We studied the impact of pepper (Capsicum annuum) lines carrying the same major resistance gene but contrasted genetic backgrounds on the evolution of Potato virus Y (PVY). The pepper lines were chosen for the contrasted levels of genetic drift (inversely related to Ne, the effective population size) they exert on PVY populations, as well as for their contrasted resistance efficiency (inversely related to the initial replicative fitness, Wi, of PVY in these lines). Experimental evolution was performed by serially passaging 64 PVY populations every month on six contrasted pepper lines during seven months. These lines exhibited highly divergent evolutionary trajectories, ranging from viral extinctions to replicative fitness gains. The sequencing of the PVY VPg cistron, where adaptive mutations are likely to occur, allowed linking these replicative fitness gains to parallel adaptive nonsynonymous mutations. Evolutionary trajectories were well explained by the genetic drift imposed by the host. More specifically, Ne, Wi and their synergistic interaction played a major role in the fate of PVY populations. When Ne was low (i.e. strong genetic drift), the final PVY replicative fitness remained close to the initial replicative fitness, whereas when Ne was high (i.e. low genetic drift), the final PVY replicative fitness was high independently of the replicative fitness of the initially inoculated virus. We show that combining a high resistance efficiency (low Wi) and a strong genetic drift (low Ne) is the best solution to increase resistance durability, that is, to avoid virus adaptation on the long term. Author summary: Given their high evolutionary potential, viruses are notoriously difficult to control by drug treatments or by breeding resistant hosts. In plants, resistance genes targeting viruses become often rapidly inefficient due to virus mutational escape. Manipulating the evolutionary forces imposed by the plant on the virus population, like selection and genetic drift, could help control virus adaptation and prevent resistance breakdown. Theoretically, a plant genotype imposing low selective pressures could slow down the fixation of adaptive viral mutations, while a plant genotype imposing strong genetic drift could decrease virus fitness by favoring the random fixation of deleterious viral mutations and/or the elimination of favorable ones. Using experimental evolution, we studied the effect of plants imposing contrasted levels of genetic drift on the emergence of resistance-adapted virus mutants. Results indicate that the level of genetic drift during plant colonization, in part controlled by the genetic background of the plant, and the plant resistance level are the main drivers of the virus evolutionary trajectories, which varied from fast adaptation to extinction. Consequently, it is possible to achieve high resistance efficiency and durability by breeding plant genotypes through the introduction of major-effect resistance genes exerting a strong selection on virus populations into a genetic background increasing genetic drift. Abstract

The discrepancy between short- and long-term rate estimates, known as the time-dependent rate phenomenon (TDRP), poses a challenge to extrapolating evolutionary rates over time and reconstructing evolutionary history of viruses. The TDRP reveals a decline in evolutionary rate estimates with the measurement timescale, explained empirically by a power-law rate decay, notably observed in animal and human viruses. A mechanistic evolutionary model, the Prisoner of War (PoW) model, has been proposed to address TDRP in viruses. Although TDRP has been studied in animal viruses, its impact on plant virus evolutionary history remains largely unexplored. Here, we investigated the consequences of TDRP in plant viruses by applying the PoW model to reconstruct the evolutionary history of sobemoviruses, plant pathogens with significant importance due to their impact on agriculture and plant health. Our analysis showed that the Sobemovirus genus dates back over four million years, indicating an ancient origin. We found evidence that supports deep host jumps to Poaceae, Fabaceae, and Solanaceae occurring between tens to hundreds of thousand years ago, followed by specialization. Remarkably, the TDRP-corrected evolutionary history of sobemoviruses was extended far beyond previous estimates that had suggested their emergence nearly 9,000 years ago, a time coinciding with the Neolithic period in the Near East. By incorporating sequences collected through metagenomic analyses, the resulting phylogenetic tree showcases increased genetic diversity, reflecting a deep history of sobemovirus species. We identified major radiation events beginning between 4,600 to 2,000 years ago, which aligns with the Neolithic period in various regions, suggesting a period of rapid diversification from then to the present. Our findings make a case for the possibility of deep evolutionary origins of plant viruses. Author summary: Reconstructing the deep evolutionary history of viruses presents significant challenges, particularly due to a common decline in their evolutionary rate estimates over time. This decline can lead to substantial underestimations of their evolutionary history when divergence time since the most recent common ancestor are estimated based on extrapolations of the short-term evolutionary rates. Our study revisited the evolutionary timeline of the Sobemovirus genus, which was previously thought to have originated about 10,000 years ago based on short-term rate extrapolations. By employing the Prisoner of War model, which accounts for changes in virus rate estimates over time, and by analyzing updated datasets of sobemoviruses including metagenomic samples, we found that the Sobemovirus genus likely originated over four million years ago. This timeline significantly extends beyond prior estimates, challenging the conventional view of the origins of sobemoviruses and suggesting that they may have ancient beginnings. Furthermore, our study revealed that these viruses have undergone considerable diversification, influenced by agricultural development and environmental changes, particularly over the last 5,000 years. This study paves the way for new insights into the deep evolutionary history of plant viruses and the implications of their long-term interactions with hosts in the context of agriculture. Abstract

The dominant Pvr4 gene in pepper (Capsicum annuum) confers resistance to members of six potyvirus species, all of which belong to the Potato virus Y (PVY) phylogenetic group. The corresponding avirulence factor in the PVY genome is the NIb cistron (i.e., RNA-dependent RNA polymerase). Here, we describe a new source of potyvirus resistance in the Guatemalan accession C. annuum cv. PM949. PM949 is resistant to members of at least three potyvirus species, a subset of those controlled by Pvr4. The F1 progeny between PM949 and the susceptible cultivar Yolo Wonder was susceptible to PVY, indicating that the resistance is recessive. The segregation ratio between resistant and susceptible plants observed in the F2 progeny matched preferably with resistance being determined by two unlinked recessive genes independently conferring resistance to PVY. Inoculations by grafting resulted in the selection of PVY mutants breaking PM949 resistance and, less efficiently, Pvr4–mediated resistance. The codon substitution E472K in the NIb cistron of PVY, which was shown previously to be sufficient to break Pvr4 resistance, was also sufficient to break PM949 resistance, a rare example of cross-pathogenicity effect. In contrast, the other selected NIb mutants showed specific infectivity in PM949 or Pvr4 plants. Comparison of Pvr4 and PM949 resistance, which share the same target in PVY, provides interesting insights into the determinants of resistance durability. [ABSTRACT FROM AUTHOR]

Maisons-Alfort : Anses, 269 p.; L’Agence nationale de sécurité sanitaire de l’alimentation, de l’environnement et du travail (Anses) élabore et recommande plusieurs types de valeurs de référence dans l’air fondées sur des critères exclusivement sanitaires, permettant de caractériser le lien entre une exposition aérienne à une substance chimique et l’occurrence d’un effet néfaste observé. Ces valeurs élaborées par le CES « Valeurs sanitaires de référence » peuvent ensuite être utilisées par les pouvoirs publics en vue de fixer des valeurs réglementaires : • les valeurs limites d’exposition professionnelle (VLEP) ; • les valeurs guides de qualité d’air intérieur (VGAI) Le dispositif français d’établissement des VLEP comporte trois phases clairement distinctes : • une phase d’expertise scientifique indépendante confiée à l’Afsset dans le cadre du plan santé au travail 2005-2009 (PST), puis à l’Anses suite à la fusion de l’Afsset et de l’Afssa en 2010 ; • une phase d’établissement d’un projet réglementaire de valeur limite contraignante ou indicative par le ministère chargé du travail ; • une phase de concertation sociale lors de la présentation du projet réglementaire au sein du Conseil d’Orientation sur les Conditions de Travail (COCT). L’objectif de cette phase étant de discuter de l’effectivité des valeurs limites et de déterminer d’éventuels délais d’application, fonction de conditions de faisabilité technico-économique. Le contrôle technique des VLEP est encadré par les dispositions du Code du travail (articles R. 4412-27 à R. 4412-31 pour les agents chimiques dangereux et articles R. 4412-76 à R. 4412-80 pour les agents chimiques classés cancérogènes, mutagènes et toxiques pour la reproduction (CMR)). Ces dispositions sont complétées par l’arrêté du 15 décembre 2009 relatif aux contrôles techniques des valeurs limites d'exposition professionnelle sur les lieux de travail et aux conditions d'accréditation des organismes chargés des contrôles (publié au journal officiel du 17 décembre 2009). Pour faire face à l’enjeu sanitaire que représente la qualité de l’air intérieur et apporter aux pouvoirs publics des éléments utiles à la gestion de ce risque, l’Anses s’est autosaisie en 2004 afin d’élaborer des valeurs guides de qualité d’air intérieur (VGAI) en France. Les VGAI proposées par l’Anses constituent le socle initial du processus institutionnel visant à fixer des valeurs réglementaires de surveillance de la qualité de l’air intérieur. Afin d’appuyer les pouvoirs publics dans l’élaboration de valeurs opérationnelles permettant de mettre en place des actions d’amélioration de la qualité d’air intérieur, le ministère chargé de la santé sollicite usuellement le Haut conseil de la santé publique (HCSP) en vue de proposer, à partir des VGAI de l’Anses, des valeurs repères d’aide à la gestion dans l’air des espaces clos, ainsi qu’un calendrier pour leur déploiement. Le HCSP tient compte, dans ses propositions, de considérations pratiques, réglementaires, juridiques, économiques et sociologiques.Enfin, conformément à la loi du 1er août 2008 relative à la responsabilité environnementale, les VGAI réglementaires sont établies par le ministère chargé de l’écologie, inscrites dans le code de l’environnement et sont associées à des mesures de gestion. La surveillance de la qualité de l’air intérieur se met en place progressivement notamment dans les établissements accueillant des enfants. Les mesures de polluants seront en particulier mises en regard des valeurs-guides pour l’air intérieur et de valeurs déclenchant des investigations complémentaires. Les travaux d’expertise de l’Anses concernant les VGAI et les VLEP comprennent également une évaluation des méthodes de mesures disponibles pour la comparaison des niveaux d’exposition sur le lieu de travail et dans l’air intérieur avec les valeurs recommandées par l’Anses et les directives européennes.

Abstract

We performed a genome‐wide association study of pepper (Capsicum annuum) tolerance to potato virus Y (PVY). For 254 pepper accessions, we estimated the tolerance to PVY as the coefficient of regression of the fresh weight (or height) of PVY‐infected and mock‐inoculated plants against within‐plant virus load. Small (strongly negative) coefficients of regression indicate low tolerance because plant biomass or growth decreases sharply as virus load increases. The tolerance level varied largely, with some pepper accessions showing no symptoms or fairly mild mosaics, whereas about half (48%) of the accessions showed necrotic symptoms. We found two adjacent single‐nucleotide polymorphisms (SNPs) at one extremity of chromosome 9 that were significantly associated with tolerance to PVY. Similarly, in three biparental pepper progenies, we showed that the induction of necrosis on PVY systemic infection segregated as a monogenic trait determined by a locus on chromosome 9. Our results also demonstrate the existence of a negative correlation between resistance and tolerance among the cultivated pepper accessions at both the phenotypic and genetic levels. By comparing the distributions of the tolerance‐associated SNP alleles and previously identified PVY resistance‐associated SNP alleles, we showed that cultivated pepper accessions possess favourable alleles for both resistance and tolerance less frequently than expected under random associations, while the minority of wild pepper accessions frequently combined resistance and tolerance alleles. This divergent evolution of PVY resistance and tolerance could be related to pepper domestication or farmer's selection., Among a core‐collection of pepper accessions, phenotypic and genetic negative correlations were found between resistance and tolerance to PVY for the cultivated pepper accessions, but not for the wild pepper accessions.

Abstract

International audience; Plant pathogens are often classified into groups (pathovars, formae speciales, races) that purport to assemble strains of a same phylogenetic cluster that have distinct host ranges. However, there are many examples where host ranges cannot be clearly delimited, such as the overlapping continuum of host range in Pseudomonas syringae. The “co-evolutionary arms race” between plants and pathogens is supposed to structure plant and pathogen populations. Yet, the evolution of many plant pathogens at the scale of life on land (that begun ca. 450 million years ago) does not necessarily mirror that in their modern crop hosts. We are determining how the fitness of strains of P. syringae is delimited within and beyond angiosperms and if the fitness of bacteria varies relative to taxonomic groupings (order, family, genus) or the evolutionary proximity of plants. Plants inoculated for bacterial fitness measurements include >50 species of Polypodiales, Ginkgoales and five orders of angiosperms. Strains representing the most ancient and environmentally ubiquitous lineages of P. syringae were able to multiply in plants across all orders tested, with no apparent effect of the taxonomic groups of plants. Tests with more recent and less widespread lineages are in progress. The overall variability in fitness within plant species suggests a role for stochastic processes in microbial multiplication in plants.
