Abstract: Weakly supervised segmentation has the potential to greatly reduce the annotation effort for training segmentation models for small structures such as hyper-reflective foci (HRF) in optical coherence tomography (OCT). However, most weakly supervised methods either involve a strong downsampling of input images, or only achieve localization at a coarse resolution, both of which are unsatisfactory for small structures. We propose a novel framework that increases the spatial resolution of a traditional attention-based Multiple Instance Learning (MIL) approach by using Layer-wise Relevance Propagation (LRP) to prompt the Segment Anything Model (SAM~2), and increases recall with iterative inference. Moreover, we demonstrate that replacing MIL with a Compact Convolutional Transformer (CCT), which adds a positional encoding, and permits an exchange of information between different regions of the OCT image, leads to a further and substantial increase in segmentation accuracy., Comment: 7 pages, 1 figure, accepted at German Conference on Medical Image Computing 2025

Abstract: Multisystem inflammatory syndrome in children (MIS-C) is a rare condition following SARS-CoV-2 infection associated with intestinal manifestations. Genetic predisposition, including inborn errors of the OAS-RNAseL pathway, has been reported. We sequenced 154 MIS-C patients and utilized a novel statistical framework of gene burden analysis, burdenMC, which identified an enrichment for rare predicted-deleterious variants in BTNL8 (OR = 4.2, 95% CI: 3.5-5.3, P < 10-6). BTNL8 encodes an intestinal epithelial regulator of Vγ4+γδ T cells implicated in regulating gut homeostasis. Enrichment was exclusive to MIS-C, being absent in patients with COVID-19 or bacterial disease. Using an available functional test for BTNL8, rare variants from a larger cohort of MIS-C patients (n = 835) were tested which identified eight variants in 18 patients (2.2%) with impaired engagement of Vγ4+γδ T cells. Most of these variants were in the B30.2 domain of BTNL8 implicated in sensing epithelial cell status. These findings were associated with altered intestinal permeability, suggesting a possible link between disrupted gut homeostasis and MIS-C-associated enteropathy triggered by SARS-CoV-2.

Abstract: Let $\mathcal{H}$ be a graph class and $k\in\mathbb{N}$. We say a graph $G$ admits a \emph{$k$-identification to $\mathcal{H}$} if there is a partition $\mathcal{P}$ of some set $X\subseteq V(G)$ of size at most $k$ such that after identifying each part in $\mathcal{P}$ to a single vertex, the resulting graph belongs to $\mathcal{H}$. The graph parameter ${\sf id}_{\mathcal{H}}$ is defined so that ${\sf id}_{\mathcal{H}}(G)$ is the minimum $k$ such that $G$ admits a $k$-identification to $\mathcal{H}$, and the problem of \textsc{Identification to $\mathcal{H}$} asks, given a graph $G$ and $k\in\mathbb{N}$, whether ${\sf id}_{\mathcal{H}}(G)\le k$. If we set $\mathcal{H}$ to be the class $\mathcal{F}$ of acyclic graphs, we generate the problem \textsc{Identification to Forest}, which we show to be {\sf NP}-complete. We prove that, when parameterized by the size $k$ of the identification set, it admits a kernel of size $2k+1$. For our kernel we reveal a close relation of \textsc{Identification to Forest} with the \textsc{Vertex Cover} problem. We also study the combinatorics of the \textsf{yes}-instances of \textsc{Identification to $\mathcal{H}$}, i.e., the class $\mathcal{H}^{(k)}:=\{G\mid {\sf id}_{\mathcal{H}}(G)\le k\}$, {which we show to be minor-closed for every $k$} when $\mathcal{H}$ is minor-closed. We prove that the minor-obstructions of $\mathcal{F}^{(k)}$ are of size at most $2k+4$. We also prove that every graph $G$ such that ${\sf id}_{\mathcal{F}}(G)$ is sufficiently big contains as a minor either a cycle on $k$ vertices, or $k$ disjoint triangles, or the \emph{$k$-marguerite} graph, that is the graph obtained by $k$ disjoint triangles by identifying one vertex of each of them into the same vertex., Comment: 18 pages, 5 figures

4. On the parameterized complexity of computing good edge-labelings

Abstract: A good edge-labeling (gel for short) of a graph $G$ is a function $\lambda: E(G) \to \mathbb{R}$ such that, for any ordered pair of vertices $(x, y)$ of $G$, there do not exist two distinct increasing paths from $x$ to $y$, where ``increasing'' means that the sequence of labels is non-decreasing. This notion was introduced by Bermond et al. [Theor. Comput. Sci. 2013] motivated by practical applications arising from routing and wavelength assignment problems in optical networks. Prompted by the lack of algorithmic results about the problem of deciding whether an input graph admits a gel, called GEL, we initiate its study from the viewpoint of parameterized complexity. We first introduce the natural version of GEL where one wants to use at most $c$ distinct labels, which we call $c$-GEL, and we prove that it is NP-complete for every $c \geq 2$ on very restricted instances. We then provide several positive results, starting with simple polynomial kernels for GEL and $c$-\GEL parameterized by neighborhood diversity or vertex cover. As one of our main technical contributions, we present an FPT algorithm for GEL parameterized by the size of a modulator to a forest of stars, based on a novel approach via a 2-SAT formulation which we believe to be of independent interest. We also present FPT algorithms based on dynamic programming for $c$-GEL parameterized by treewidth and $c$, and for GEL parameterized by treewidth and the maximum degree. Finally, we answer positively a question of Bermond et al. [Theor. Comput. Sci. 2013] by proving the NP-completeness of a problem strongly related to GEL, namely that of deciding whether an input graph admits a so-called UPP-orientation., Comment: 46 pages, 16 figures

The aim of this study was to assess, by means of an original video approach, the influence of the environment on food intake in nursing homes. Methods: The perception of the environment during meals in nursing homes was evaluated by residents and by two groups of volunteers who either work in the field of geriatrics, or who do not work in the field of geriatrics. First, a random sample of residents answered a self-administered questionnaire related to different indicators (ie, noise, space, comfort, light, odors, perceived satisfaction of meals, taste of meals, presentation of meals, service and setting). Second, two separate panels, one including the people who work in the field of geriatrics (ie, experts) and one including the people who have no particular interest in geriatrics (ie, nonexperts), were asked to answer a questionnaire on their perception of the environment after having watched a video of the lunch in each nursing home. Then, the food intake of the residents was measured by a precise food-weighing method. Results: A total of 88 residents from nine different nursing homes, 18 experts and 45 nonexperts answered the questionnaires. This study highlighted that, on the one hand, after adjustment on confounding variables, the perception of the quantity of food served by the residents is the only single factor associated with food consumption (P=0.003). On the other hand, experts and nonexperts did not perceive any environmental factor that seems to be significantly associated with residents’ food intake. Conclusion: Our results highlighted that, in a nursing home setting, environmental factors have limited influence on the food intake of the residents, with the exception of their own perception of the quantity served. 8. Together throughout the year: seasonal patterns of bacterial and eukaryotic microbial communities in a macrotidal estuary

Abstract: Abstract Background Estuaries are complex ecosystems linking river and marine environments, where microorganisms play a key role in maintaining ecosystem functions. In the present study, we investigated monthly 8 sites at two depth layers and over a one-year period the bacterial and eukaryotic community dynamics along the Seine macrotidal estuary (Normandy, France). To date, the taxonomy of the microbial diversity present in this anthropized estuary remains elusive and the drivers of the microbial community structure are still unknown. Results The metabarcoding analysis of 147 samples revealed both a high bacterial and eukaryotic diversity, dominated by Proteobacteria, Bacteriodota, Actinobacteriota and Bacillariophyta, Spirotrichea, Dinophyceae, respectively. Along the estuary we only detected significant spatial patterns in the bacterial and eukaryotic community compositions for three and two months out of twelve, respectively. However, we found a clear seasonal effect on the diversity of both microbial communities driven by physical and chemical variables that were fluctuating over the year (temperature, irradiance, river flow). Biotic associations were also significant drivers of both alpha and beta diversity. Throughout the year, we identified a diverse and abundant core microbiota composed of 74 bacterial and 41 eukaryotic OTUs. These regionally abundant species include habitat generalists encompassing heterotrophs, phototrophs and consumers. Yet, many of these core OTUs remain taxonomically and functionally poorly assigned. Conclusions This molecular survey represents a milestone in the understanding of macrotidal estuary dynamics and the Seine ecosystem, through the identification of putative markers of ecosystem functioning. It also identifies seasons and biotic associations as main drivers of the Seine estuary microbiota and reveals the importance of a core microbiota throughout the year.

It also discusses the maximum support schools need to cater to the needs of learners with learning barriers. It employed a qualitative approach, where teachers from full-service schools were interviewed. Senior Education Specialists were also engaged in the study as they are the cornerstones in enhancing the successful implementation of inclusive education in full-service schools. Data were analysed by content analysis. This study found active partnership, community engagement, and intersectoral collaboration as factors that could enhance the successful implementation of inclusive education in full-service schools.

11. Dynamic programming on bipartite tree decompositions

Abstract: We revisit a graph width parameter that we dub bipartite treewidth, along with its associated graph decomposition that we call bipartite tree decomposition. Bipartite treewidth can be seen as a common generalization of treewidth and the odd cycle transversal number. Intuitively, a bipartite tree decomposition is a tree decomposition whose bags induce almost bipartite graphs and whose adhesions contain at most one vertex from the bipartite part of any other bag, while the width of such decomposition measures how far the bags are from being bipartite. Adapted from a tree decomposition originally defined by Demaine, Hajiaghayi, and Kawarabayashi [SODA 2010] and explicitly defined by Tazari [Th. Comp. Sci. 2012], bipartite treewidth appears to play a crucial role for solving problems related to odd-minors, which have recently attracted considerable attention. As a first step toward a theory for solving these problems efficiently, the main goal of this paper is to develop dynamic programming techniques to solve problems on graphs of small bipartite treewidth. For such graphs, we provide a number of para-NP-completeness results, FPT-algorithms, and XP-algorithms, as well as several open problems. In particular, we show that $K_t$-Subgraph-Cover, Weighted Vertex Cover/Independent Set, Odd Cycle Transversal, and Maximum Weighted Cut are $FPT$ parameterized by bipartite treewidth. We provide the following complexity dichotomy when $H$ is a 2-connected graph, for each of $H$-Subgraph-Packing, $H$-Induced-Packing, $H$-Scattered-Packing, and $H$-Odd-Minor-Packing problem: if $H$ is bipartite, then the problem is para-NP-complete parameterized by bipartite treewidth while, if $H$ is non-bipartite, then it is solvable in XP-time. We define 1-${\cal H}$-treewidth by replacing the bipartite graph class by any class ${\cal H}$. Abstract: Let ${\cal G}$ be a minor-closed graph class and let $G$ be an $n$-vertex graph. We say that $G$ is a $k$-apex of ${\cal G}$ if $G$ contains a set $S$ of at most $k$ vertices such that $G\setminus S$ belongs to ${\cal G}$. Our first result is an algorithm that decides whether $G$ is a $k$-apex of ${\cal G}$ in time $2^{{\sf poly}(k)}\cdot n^2$, where ${\sf poly}$ is a polynomial function depending on ${\cal G}$. This algorithm improves the previous one, given by Sau, Stamoulis, and Thilikos [ICALP 2020], whose running time was $2^{{\sf poly}(k)}\cdot n^3$. The elimination distance of $G$ to ${\cal G}$, denoted by ${\sf ed}_{\cal G}(G)$, is the minimum number of rounds required to reduce each connected component of $G$ to a graph in ${\cal G}$ by removing one vertex from each connected component in each round. Bulian and Dawar [Algorithmica 2017] provided an FPT-algorithm, with parameter $k$, to decide whether ${\sf ed}_{\cal G}(G)\leq k$. However, its dependence on $k$ is not explicit. We extend the techniques used in the first algorithm to decide whether ${\sf ed}_{\cal G}(G)\leq k$ in time $2^{2^{2^{{\sf poly}(k)}}}\cdot n^2$. This is the first algorithm for this problem with an explicit parametric dependence in $k$. In the special case where ${\cal G}$ excludes some apex-graph as a minor, we give two alternative algorithms, running in time $2^{2^{{\cal O}(k^2\log k)}}\cdot n^2$ and $2^{{\sf poly}(k)}\cdot n^3$ respectively, where $c$ and ${\sf poly}$ depend on ${\cal G}$. As a stepping stone for these algorithms, we provide an algorithm that decides whether ${\sf ed}_{\cal G}(G)\leq k$ in time $2^{{\cal O}({\sf tw}\cdot k+{\sf tw}\log{\sf tw})}\cdot n$, where ${\sf tw}$ is the treewidth of $G$. Finally, we provide explicit upper bounds on the size of the graphs in the minor-obstruction set of the class of graphs ${\cal E}_k({\cal G})=\{G\mid{\sf ed}_{\cal G}(G)\leq k\}$., Comment: 75 pages. Abstract: BackgroundWe previously reported that impaired type I IFN activity, due to inborn errors of TLR3- and TLR7-dependent type I interferon (IFN) immunity or to autoantibodies against type I IFN, account for 15-20% of cases of life-threatening COVID-19 in unvaccinated patients. Therefore, the determinants of life-threatening COVID-19 remain to be identified in ~ 80% of cases.MethodsWe report here a genome-wide rare variant burden association analysis in 3269 unvaccinated patients with life-threatening COVID-19, and 1373 unvaccinated SARS-CoV-2-infected individuals without pneumonia. Among the 928 patients tested for autoantibodies against type I IFN, a quarter (234) were positive and were excluded.ResultsNo gene reached genome-wide significance. Under a recessive model, the most significant gene with at-risk variants was TLR7, with an OR of 27.68 (95%CI 1.5-528.7, P = 1.1 × 10-4) for biochemically loss-of-function (bLOF) variants. We replicated the enrichment in rare predicted LOF (pLOF) variants at 13 influenza susceptibility loci involved in TLR3-dependent type I IFN immunity (OR = 3.70[95%CI 1.3-8.2], P = 2.1 × 10-4). This enrichment was further strengthened by (1) adding the recently reported TYK2 and TLR7 COVID-19 loci, particularly under a recessive model (OR = 19.65[95%CI 2.1-2635.4], P = 3.4 × 10-3), and (2) considering as pLOF branchpoint variants with potentially strong impacts on splicing among the 15 loci (OR = 4.40[9%CI 2.3-8.4], P = 7.7 × 10-8). Finally, the patients with pLOF/bLOF variants at these 15 loci were significantly younger (mean age [SD] = 43.3 [20.3] years) than the other patients (56.0 [17.3] years; P = 1.68 × 10-5).ConclusionsRare variants of TLR3- and TLR7-dependent type I IFN immunity genes can underlie life-threatening COVID-19, particularly with recessive inheritance, in patients under 60 years old.

Abstract: We present optical photometry of six intermediate polars that exhibit transitions to a low-flux state. For four of these systems, DW Cnc, V515 And, V1223 Sgr and RX J2133.7+5107, we are able to perform timing analysis in and out of the low states. We find that, for DW Cnc and V515 And, the dominant periodicities in the light curves change as the flux decreases, indicating a change in the sources' accretion properties as they transition to the low state. For V1223 Sgr we find that the variability is almost completely quenched at the lowest flux, but do not find evidence for a changing accretion geometry. For RX J2133.7+5107, the temporal properties do not change in the low state, but we do see a period of enhanced accretion that is coincident with increased variability on the beat frequency, which we do not associate with a change in the accretion mechanisms in the system., Comment: 19 pages, 10 figures, accepted for publication in ApJ. Abstract: BackgroundSeronegative autoimmune hepatitis in children is a rare but potentially severe disease, sometimes requiring liver transplantation. This type of hepatitis may be associated with various immunological and hematological disorders, ranging from isolated lymphopenia to aplastic anemia. Precise pathophysiological mechanisms are still unknown, but the role of viruses cannot be excluded, either as directly pathogenic or as triggers, responsible for an inappropriate immune stimulation. Having the impression of an increasing number of seronegative autoimmune hepatitis since the beginning of SARS-CoV-2 pandemia period, we hypothesized that SARS-CoV-2 virus could be an infectious trigger.MethodsWe conducted a retrospective, observational, descriptive study about children with seronegative autoimmune hepatitis, in a tertiary care center, between 2010 and 2022.ResultsThirty-two patients were included. The overall incidence of seronegative autoimmune hepatitis increased 3.3-fold in 2020-2022, during the SARS-CoV-2 pandemia period (16 patients in 2.8 years) compared with 2010-2019 the pre pandemia period (16 patients in 9 years). Patients’ clinical and biochemical liver characteristics did not differ between the two periods. Hematological damages were less severe during the pandemia period. Immunological studies revealed a dysregulated immune response. The initiation of immunosuppressive therapy (corticosteroids ± cyclosporine) was earlier during the pandemia period than before.ConclusionIn cases of undetermined acute hepatitis, an immune-mediated origin should be considered, prompting a liver biopsy. If the histological aspect points to an immune origin, immunosuppressive treatment should be instituted even though autoimmune hepatitis antibodies are negative. Close hematological monitoring must be performed in all cases. The 3.3-fold increase of cases during the SARS-CoV-2 pandemia will need to be further analyzed to better understand the underlying immunological mechanisms, and to prove its potential involvement.

Abstract: Summary: Human genetic studies of critical COVID-19 pneumonia have revealed the essential role of type I interferon-dependent innate immunity to SARS-CoV-2 infection. Conversely, an association between the HLA-B∗15:01 allele and asymptomatic SARS-CoV-2 infection in unvaccinated individuals was recently reported, suggesting a contribution of pre-existing T cell-dependent adaptive immunity. We report a lack of association of classical HLA alleles, including HLA-B∗15:01, with pre-omicron asymptomatic SARS-CoV-2 infection in unvaccinated participants in a prospective population-based study in the United States (191 asymptomatic vs. 945 symptomatic COVID-19 cases). Moreover, we found no such association in the international COVID Human Genetic Effort cohort (206 asymptomatic vs. 574 mild or moderate COVID-19 cases and 1,625 severe or critical COVID-19 cases). Finally, in the Human Challenge Characterisation study, the three HLA-B∗15:01 individuals infected with SARS-CoV-2 developed symptoms. As with other acute primary infections studied, no classical HLA alleles favoring an asymptomatic course of SARS-CoV-2 infection were identified.

Abstract: Introduction Thanks to next-generation sequencing (NGS) approaches, the list of genetic syndromes that cause thrombocytopenia has grown in recent years and now includes over 40 genes (1). However, there are [...], The ubiquitously expressed small GTPase Ras-related protein 1B (RAP1B) acts as a molecular switch that regulates cell signaling, cytoskeletal remodeling, and cell trafficking and activates integrins in platelets and lymphocytes. The residue G12 in the P-loop is required for the RAP1B-GTPase conformational switch. Heterozygous germline RAP1B variants have been described in patients with syndromic thrombocytopenia. However, the causality and pathophysiological impact remained unexplored. We report a boy with neonatal thrombocytopenia, combined immunodeficiency, neutropenia, and monocytopenia caused by a heterozygous de novo single nucleotide substitution, c.35G>A (p.G12E) in RAP1B. We demonstrate that G12E and the previously described G12V and G60R were gain-of-function variants that increased RAP1B activation, talin recruitment, and integrin activation, thereby modifying late responses such as platelet activation, T cell proliferation, and migration. We show that in our patient, G12E was a somatic variant whose allele frequency decreased over time in the peripheral immune compartment, but remained stable in bone marrow cells, suggesting a differential effect in distinct cell populations. Allogeneic hematopoietic stem cell transplantation fully restored the patient's hemato-immunological phenotype. Our findings define monoallelic RAP1B gain-of-function variants as a cause for constitutive immunodeficiency and thrombocytopenia. The phenotypic spectrum ranged from isolated hematological manifestations in our patient with somatic mosaicism to complex syndromic features in patients with reported germline RAP1B variants.

34. Challenges Experienced by Learners with Visual Impairments in South African Township Mainstream Primary Schools

Abstract: Diversity in education is not about different races only; in the South African context it also refers, for instance, to types of schools or different learning styles. Inclusivity in education thus refers to all learners, regardless of their abilities, being noticed and encouraged to share and learn in the same space. However, the South African education system is still struggling to ensure that learners with disabilities, especially those with visual impairment, are fully catered for in mainstream schools. In the study reported on here a qualitative research methodology was used to collect data through semi-structured interviews and observations with selected participants to explore challenges experienced by partially sighted learners in mainstream schools. It was found that even though learners with visual impairment are now physically integrated in mainstream classes, they are not truly included. Furthermore, teacher training should be enhanced, and teacher support reviewed while involving parents of visually impaired learners in their children's schooling.

Abstract: Sleep is critical to human function, mediating factors like memory, mood, energy, and alertness; therefore, it is commonly conjectured that a good night's sleep is important for job performance. However, both real-world sleep behavior and job performance are hard to measure at scale. In this work, we show that people's everyday interactions with online mobile apps can reveal insights into their job performance in real-world contexts. We present an observational study in which we objectively tracked the sleep behavior and job performance of salespeople (N = 15) and athletes (N = 19) for 18 months, using a mattress sensor and online mobile app. We first demonstrate that cumulative sleep measures are correlated with job performance metrics, showing that an hour of daily sleep loss for a week was associated with a 9.0% and 9.5% reduction in performance of salespeople and athletes, respectively. We then examine the utility of online app interaction time as a passively collectible and scalable performance indicator. We show that app interaction time is correlated with the performance of the athletes, but not the salespeople. To support that our app-based performance indicator captures meaningful variation in psychomotor function and is robust against potential confounds, we conducted a second study to evaluate the relationship between sleep behavior and app interaction time in a cohort of 274 participants. Using a generalized additive model to control for per-participant random effects, we demonstrate that participants who lost one hour of daily sleep for a week exhibited 5.0% slower app interaction times. We also find that app interaction time exhibits meaningful chronobiologically consistent correlations with sleep history, time awake, and circadian rhythms. Our findings reveal an opportunity for online app developers to generate new insights regarding cognition and productivity.

Abstract: Elastomers saturated with gas at high pressure suffer from cavity nucleation, inflation, and deflation upon rapid or explosive de-compression. Although this process often results in undetectable changes in appearance, it causes internal damage, hampers func-tionality (e.g., permeability), and shortens lifetime. Here, we tag a model poly(ethyl acrylate) elastomer with {\pi}-extended anthracene-maleimide adducts that fluoresce upon polymer chain scission, and map in 3D the internal damage present after a cycle of gas satu-ration and rapid decompression. Interestingly, we observe that each cavity observable during the decompression results in a dam-aged region, the shape of which reveals a fracture locus of randomly oriented penny-shape cracks (i.e., with a flower-like morpholo-gy) that contain crack arrest lines. Thus, cavity growth likely proceeds discontinuously (i.e., non-steadily) through the stable and unstable fracture of numerous 2D crack planes. Real-world studies can overcome these limitations, also increasing the reliability of RCTs.MATERIALS AND METHODSThe BrasiLEEira was an observational, longitudinal, retrospective, multicenter study to evaluate the effectiveness and safety of ribociclib plus nonsteroidal aromatase inhibitors in Brazilian women age 18 years or older with HR+/HER2– ABC. The study was approved by the institutional review boards of all 11 hospitals. Data were collected anonymously from medical records using an electronic case report form designed by an independent academic research organization, which conducted the study considering all recommendations of international guidelines. The primary end point was 1-year progression-free survival (PFS) rate. Secondary end points included mortality, dose reduction, and safety.RESULTSThe mean age of 76 patients was 57 years, and 28.9% were Black/Brown. The most prevalent comorbidity was arterial hypertension (34.7%). About 26.0% had endocrine-resistant disease, and 54.1% had more than three metastatic sites. The PFS rate was 77.6%. Three patients died (3.9%). Dose reductions occurred in 37.7% of patients. The most common adverse event was neutropenia (68.4%).CONCLUSIONThe high-quality evidence from the BrasiLEEira study corroborates the RCTs' findings, expanding its validity to a broader spectrum and underrepresented population who may benefit from ribociclib treatment.
